Aim

Urbanization broadly affects the phylogenetic and functional diversity of natural communities through a variety of processes including habitat loss and the introduction of non‐native species. Due to the challenge of acquiring direct measurements, these effects have been studied primarily using “space‐for‐time” substitution where spatial urbanization gradients are used to infer the consequences of urbanization occurring across time. The ability of alternative sampling designs to replicate the findings derived using space‐for‐time substitution has not been tested.

Location

Global.

Methods

We contrasted the phylogenetic and functional diversity of breeding bird assemblages in 58 cities worldwide with the corresponding regional breeding bird assemblages estimated using geographic range maps.

Results

Compared to regional assemblages, urban assemblages contained lower phylogenetic diversity, lower phylogenetic beta diversity, a reduction in the least evolutionary distinct species and the loss of the most evolutionarily distinct species. We found no evidence that these effects were related to the presence of non‐native species. Urban assemblages contained fewer aquatic species and fewer aquatic foraging species. The distribution of body size and range size narrowed for urban assemblages with the loss of species at both tails of the distribution, especially large bodied and broadly distributed species. Urban assemblages contained a greater proportion of species classified as passerines, doves or pigeons; species identified as granivores; species that forage within vegetation or in the air; and species with more generalized associations with foraging strata.

Main conclusions

Urbanization is associated with the overall reduction and constriction of phylogenetic and functional diversity, results that largely replicate those generated using space‐for‐time substitution, increasing our confidence in the quality of the combined inferences. When direct measurements are unavailable, our findings emphasize the value of developing independent sampling methods that broaden and reinforce our understanding of the ecological implications of urbanization.

A key challenge in ecological research is to integrate data from different scales to evaluate the ecological and evolutionary mechanisms that influence current patterns of biological diversity. We build on recent attempts to incorporate phylogenetic information into traditional diversity analyses and on existing research on beta diversity and phylogenetic community ecology. Phylogenetic beta diversity (phylobetadiversity) measures the phylogenetic distance among communities and as such allows us to connect local processes, such as biotic interactions and environmental filtering, with more regional processes including trait evolution and speciation. When combined with traditional measures of beta diversity, environmental gradient analyses or ecological niche modelling, phylobetadiversity can provide significant and novel insights into the mechanisms underlying current patterns of biological diversity.

This study attempts to understand the biogeographic history of the Western Ghats forests by investigating decoupling between phylogenetic and taxonomic diversity. We specifically test whether the deciduous forests have been recently established, whether the southern region was a refuge, and whether the deciduous and evergreen forest species have disparate evolutionary histories. We used species composition data from 23 forest types along the Western Ghats for all woody angiosperms above 10‐cm diameter at breast height. Forests were broadly grouped as either evergreen or deciduous. Mean phylogenetic distances corrected for species richness and mean phylogenetic beta diversity corrected for shared species were assessed using z‐scores from null distributions. Null distributions were generated by randomizing the species relationships on the phylogeny. We found that all evergreen forests showed a greater phylogenetic diversity as compared with null expectations. Deciduous forests showed the inverse pattern. Within the evergreen belt, there was a decreasing phylogenetic diversity from south to north, as predicted by the southern refuge hypothesis. The phylogenetic beta diversity across evergreen–deciduous forests was lesser than the null expectation, whereas it was much higher across forests within the evergreen belt. This study provides the first phylogenetic evidence for the antiquity of evergreen forests as well as the southern refuge hypothesis in the Western Ghats. The deciduous forests species have shared evolutionary histories with the evergreen forest species, suggesting multiple shifts between evergreen and deciduous states through the lineages. Conversely, the evergreen species exhibited a disparate evolutionary history across these forests, possibly owing to sharper ecological or climatic gradients.

Understanding the factors driving assembling structure of ecological communities remains a fundamental problem in ecology, especially when focusing on ecological and evolutionary relatedness among species rather than on their taxonomic identity. It remains critical though to separate the patterns and drivers of phylogenetic and functional structures, because traits are phylogenetically constrained, but phylogeny alone does not fully reflect trait variability among species. Using birds from the Brazilian dry forest as a study case, we employed two different approaches to decompose functional structure into its components that are shared and non‐shared with the phylogenetic structure. We investigated the spatial pattern and environmental hypotheses for these phylogenetically constrained and unconstrained aspects of functional structure, including climate‐induced physiological constraints, historical climatic stability, resource availability and habitat partitioning. We found only partial congruence between the two methods of structure decomposition. Still, we found a differential effect of factors on specific components of functional structure of bird assemblages. While climate affects phylogenetically constrained traits through endurance, habitat partitioning (especially forest cover) affects the functional structure that is independent of phylogeny. With this strategy, we were able to decompose the patterns and drivers of the functional structure of birds along a semiarid gradient and showed that the decomposition of the functional structure into its phylogenetic and non‐phylogenetic counterparts can offer a more complete portrait of the assembling rules in ecological communities. We claim for a further development and use of this sort of strategy to investigate assembling rules in ecological communities.

Testing how local environmental conditions influence plant community assembly is important to understand the underlying mechanisms that promote and/or maintain biodiversity. Functional traits are used to find the broad spectrum of resource use strategies that plants use to respond to environmental variation. The patterns and drivers of plant community assembly through the lens of traits and phylogeny; however, remain to be studied in a uniquely biodiversity rich but poorly known fragmented dry Afromontane forest of Ethiopia. Here, we combined trait and community phylogenetic data from thirty sampling plots of 20 × 20 m size to determine the functional and phylogenetic structures and their drivers in a fragmented, human-dominated dry evergreen Afromontane forest. We found phylogenetic and functional clustering of plants in which the effect of environment was found to be trait specific. A weak phylogenetic signal for traits was detected suggesting that species resource use strategies may not be inferred using species phylogenetic distance. Additionally, we found functional traits to be weak in predicting species abundance distribution. Overall, while this study shows a non-random community assembly pattern, it also highlights the importance of deterministic processes being trait specific.

AimsThe evolutionary history and functional traits of species can illuminate ecological processes supporting coexistence in diverse forest communities. However, little has been done in decoupling the relative importance of these mechanisms on the turnover of phylogenetic and functional characteristics across life stages and spatial scales. Therefore, this study aims to estimate the contribution of environment and dispersal on the turnover of phylogenetic and functional diversity across life stages and spatial scales, in order to build a coherent picture of the processes responsible for species coexistence.

Functional traits determine the occurrence of species along environmental gradients and their coexistence with other species. Understanding how traits evolved among coexisting species helps to infer community assembly processes. We propose fatty acid composition in consumer tissue as a functional trait related to both food resources and physiological functions of species. We measured phylogenetic signal in fatty acid profiles of 13 field‐sampled Collembola (springtail) species and then combined the data with published fatty acid profiles of another 24 species. Collembola fatty acid profiles generally showed phylogenetic signal, with related species resembling each other. Long‐chain polyunsaturated fatty acids, related to physiological functions, demonstrated phylogenetic signal. In contrast, most food resource biomarker fatty acids and the ratios between bacterial, fungal, and plant biomarker fatty acids exhibited no phylogenetic signal. Presumably, fatty acids related to physiological functions have been constrained during Collembola evolutionary history: Species with close phylogenetic affinity experienced similar environments during divergence, while niche partitioning in food resources among closely related species favored species coexistence. Measuring phylogenetic signal in ecologically relevant traits of coexisting species provides an evolutionary perspective to contemporary assembly processes of ecological communities. Integrating phylogenetic comparative methods with community phylogenetic and trait‐based approaches may compensate for the limitations of each method when used alone and improve understanding of processes driving and maintaining assembly patterns.

Phylogenetic trees have been extensively used in community ecology. However, how the phylogeny construction affects ecological inferences is poorly understood. In this study, we constructed three different types of phylogenetic trees (a synthetic-tree generated using V.PhyloMaker, a barcode-tree generated using rbcL+matK+trnH-psbA, and a plastome-tree generated from plastid genomes) that represented an increasing level of phylogenetic resolution among 580 woody plant species from six forest dynamic plots in subtropical evergreen broadleaved forests of China. We then evaluated the performance of each phylogeny in estimations of community phylogenetic structure, turnover and phylogenetic signal in functional traits. As expected, the plastome-tree was most resolved and most supported for relationships among species. For local phylogenetic structure, the three trees showed consistent results with Faith's PD and MPD; however, only the synthetic-tree produced significant clustering patterns using MNTD for some plots. For phylogenetic turnover, contrasting results between the molecular trees and the synthetic-tree occurred only with nearest neighbor distance. The barcode-tree agreed more with the plastome-tree than the synthetic-tree for both phylogenetic structure and turnover. For functional traits, both the barcode-tree and plastome-tree detected phylogenetic signal in maximum height, but only the plastome-tree detected signal in leaf width. This is the first study that uses plastid genomes in large-scale community phylogenetics. Our results highlight the improvement of plastome-trees over barcode-trees and synthetic-trees for the analyses studied here. Our results also point to the possibility of type I and II errors in estimation of phylogenetic structure and turnover and detection of phylogenetic signal when using synthetic-trees.

Identifying seasonal shifts in community assembly for multiple biological groups is important to help enhance our understanding of their ecological dynamics. However, such knowledge on lotic assemblages is still limited. In this study, we used biological traits and functional diversity indices in association with null model analyses to detect seasonal shifts in the community assembly mechanisms of lotic macroinvertebrates and diatoms in an unregulated subtropical river in China. We found that functional composition and functional diversity (FRic, FEve, FDis, MNN, and SDNN) showed seasonal variation for macroinvertebrate and diatom assemblages. Null models suggested that environmental filtering, competitive exclusion, and neutral process were all important community assembly mechanisms for both biological groups. However, environmental filtering had a stronger effect on spring macroinvertebrate assemblages than autumn assemblages, but the effect on diatom assemblages was the same in both seasons. Moreover, macroinvertebrate and diatom assemblages were shaped by different environmental factors. Macroinvertebrates were filtered mainly by substrate types, velocity, and CODMn, while diatoms were mainly shaped by altitude, substrate types, and water quality. Therefore, our study showed (a) that different biological assemblages in a river system presented similarities and differences in community assembly mechanisms, (b) that multiple processes play important roles in maintaining benthic community structure, and (c) that these patterns and underlying mechanisms are seasonally variable. Thus, we highlight the importance of exploring the community assembly mechanisms of multiple biological groups, especially in different seasons, as this is crucial to improve the understanding of river community changes and their responses to environmental degradation.

Previous research has shown that both environmental and historical factors influence the taxonomic structure of animal communities; yet, the relative importance of these effects is not known for primates. Environmental characteristics shape the possible niches in a community, providing suitable habitats for some species and not others. Therefore, communities found in similar environments should display similar species compositions. Additionally, geography may be viewed as a surrogate for historical processes. For instance, as the geographic distance between communities increases, dispersal between sites is more limited, and the probability of historical vicariance increases. Therefore, communities in close proximity to each other should exhibit similar species compositions. The geographic location, environmental characteristics, and species composition of 168 primate communities were gathered from the literature. Canonical correspondence analyses were conducted to examine the relative effects of geographic distance and environmental variables on the taxonomic structure of communities. In addition, UPGMA cluster analyses were conducted to better visualize the taxonomic similarity of communities. Spatial variables were significant predictors of community structure in all regions. Rainfall patterns explained African, Malagasy, and Neotropical community structure. In addition, maximum temperature was also correlated with community structure in Madagascar and the Neotropics. No climatic variables predicted Asian community structure. These results demonstrate that both historical and environmental factors play a significant role in structuring modern primate communities; yet, the importance of environmental factors depend on the region in question.
