Progress in the culturing of microorganisms that are important to ocean ecology has recently accelerated, and technology has been a factor in these advances. However, rather than a single technological breakthrough, a combination of methods now enable microbiologists to screen large numbers of cultures and manipulate cells that are growing at the low biomass densities that are characteristic of those found in seawater. The value of ribosomal RNA databases has been reaffirmed, as they provide nucleic-acid probes for screening to identify important new species in culture. The new cultivation approaches have focused on specific targets that ecological studies suggest are significant for geochemical transformations, such as SAR11. Here, we review how to cultivate marine oligotrophs and why it is worth the effort.  相似文献

A recent analysis revealed that most environmental microbiologists neglect replication in their science (Prosser, 2010). Of all peer-reviewed papers published during 2009 in the field's leading journals, slightly more than 70% lacked replication when it came to analyzing microbial community data. The paucity of replication is viewed as an 'endemic' and 'embarrassing' problem that amounts to 'bad science', or worse yet, as the title suggests, lying (Prosser, 2010). Although replication is an important component of experimental design, it is possible to do good science without replication. There are various quantitative techniques - some old, some new - that, when used properly, will allow environmental microbiologists to make strong statistical conclusions from experimental and comparative data. Here, I provide examples where unreplicated data can be used to test hypotheses and yield novel information in a statistically robust manner.  相似文献

In the past decade, clinical microbiology laboratories have undergone important changes with the introduction of molecular biology techniques and laboratory automation. In the future, there will be a need for more rapid diagnoses, increased standardization of testing and greater adaptability to cope with new threats from infectious microorganisms, such as agents of bioterrorism and emerging pathogens. The combination of the new tools that are now being developed in research laboratories, the general reorganization of clinical laboratories and improved communication between physicians and clinical microbiologists should lead to profound changes in the way that clinical microbiologists work.  相似文献

A variety of protein sequence databases exist, ranging from simple sequence repositories, which store data with little or no manual intervention in the creation of the records, to expertly curated universal databases that cover all species and in which the original sequence data are enhanced by the manual addition of further information in each sequence record. As the focus of researchers moves from the genome to the proteins encoded by it, these databases will play an even more important role as central comprehensive resources of protein information. Several the leading protein sequence databases are discussed here, with special emphasis on the databases now provided by the Universal Protein Knowledgebase (UniProt) consortium.  相似文献

The domesticated silkworm, Bombyx mori serves as an ideal representative of lepidopteran species for a variety of scientific studies. As a result, databases have been created to organize information pertaining to the silkworm genome that is subject to constant updating. Of these, four main databases are important for store nucleotide information in the form of genomic data, ESTs and microsatelites. These databases also store data related to other lepidoptera and important insects, which help in insect biological research. Though a considerable amount of nucleotide data is currently available, there is a paucity of data related to silkworm and other lepidopteran proteins. Hence, the focus of this article is to present the current status of nucleotide databases of silkworm, avenues for improvement and possibilities for databases that could be created in the future.  相似文献

The paper presents data on observation of 416 surgical patients subjected to investigation of sputum and washings from the tracheobronchial tree for estimating the role of clinico-microbiological study of respiratory tract excretions from surgical patients in choice of adequate therapy. On the basis of the obtained data and results of clinical observations a scheme of clinico-microbiological criteria was developed which would be of help for clinicians and microbiologists in difficult differential diagnosis of colonization and infection. The scheme will provide clinical microbiologists with possibility of correct interpretation of the results of studying respiratory tract excretions and presenting information containing preliminary positive or negative indications as to the presence of infection and recommendations for continuation or discontinuation of further clinico-microbiological investigations.  相似文献

With the explosive growth of biological data, the development of new means of data storage was needed. More and more often biological information is no longer published in the conventional way via a publication in a scientific journal, but only deposited into a database. In the last two decades these databases have become essential tools for researchers in biological sciences. Biological databases can be classified according to the type of information they contain. There are basically three types of sequence-related databases (nucleic acid sequences, protein sequences and protein tertiary structures) as well as various specialized data collections. It is important to provide the users of biomolecular databases with a degree of integration between these databases as by nature all of these databases are connected in a scientific sense and each one of them is an important piece to biological complexity. In this review we will highlight our effort in connecting biological information as demonstrated in the SWISS-PROT protein database.  相似文献

Filamentous fungi are important organisms industrially and continue to attract research interest as microbiologists attempt to overcome the problems associated with their behavior in submerged culture. This review critically examines the literature describing these problems and where available suggests possible solutions to them. The influence of the chemical and physical environment on culture morphology, the process engineering challenges presented by different fungal morphologies, and the relationship between fungal morphology and metabolite production are all discussed.  相似文献

Fungal research is experiencing a new wave of methodological improvements that most probably will boost mycology as profoundly as molecular phylogeny has done during the last 15 years. Especially the next generation sequencing technologies can be expected to have a tremendous effect on fungal biodiversity and ecology research. In order to realise the full potential of these exciting techniques by accelerating biodiversity assessments, identification procedures of fungi need to be adapted to the emerging demands of modern large-scale ecological studies. But how should fungal species be identified in the near future? While the answer might seem trivial to most microbiologists, taxonomists working with fungi may have other views. In the present review, we will analyse the state of the art of the so-called barcoding initiatives in the light of fungi, and we will seek to evaluate emerging trends in the field. We will furthermore demonstrate that the usability of DNA barcoding as a major tool for identification of fungi largely depends on the development of high-quality sequence databases that are thoroughly curated by taxonomists and systematists.  相似文献

The conference brought together epithelial cell biologists and molecular microbiologists and emphasized that these seemingly diverse disciplines are intricately intertwined. The model systems discussed throughout the meeting emphasized the novel approaches available to address key issues and begin to understand the molecular details of responses triggered at the microbial-epithelial interface. For example, co-crystallization of native ligand-receptor complexes as well as biologically or chemically altered forms of these complexes will allow fine details of receptor-ligand interactions to be determined. This approach is critical in development of new generation antimicrobial agents. Furthermore, transfection techniques that allow receptor expression in model epithelia, development of representative animal model systems, and development of transgenic mouse strains will aid in dissecting microbial-epithelial interactions and will provide further advances in studies on pathogenesis and tissue and host tropism. We are only beginning to uncover the nature of the bidirectional regulatory signals that occur between microbes and hosts. We know little about how these signals relate to the disease state, to microbial virulence, or to immune function. Clearly the cross talk between cell biologists and microbiologists is an important step in unraveling the events occurring between microbes and eukaryotic cells.  相似文献

Two groups of microbiologists have independently isolated 'Walsby's square bacterium' from salt crystallizer ponds; its growth depends on pyruvate. Genetic analysis shows that the squares, discovered 25 years ago on the Sinai Peninsula, are archaea rather than bacteria. These transparent tile-like cells might have been dismissed as surface artefacts of salt crystals but for their gas vesicles--structures peculiar to prokaryotic organisms. Paradoxically, the square archaea are the dominant microorganisms in some hypersaline environments and might be globally important.  相似文献

Proteomics and the study of protein–protein interactions are becoming increasingly important in our effort to understand human diseases on a system-wide level. Thanks to the development and curation of protein-interaction databases, up-to-date information on these interaction networks is accessible and publicly available to the scientific community. As our knowledge of protein–protein interactions increases, it is important to give thought to the different ways that these resources can impact biomedical research. In this article, we highlight the importance of protein–protein interactions in human genetics and genetic epidemiology. Since protein–protein interactions demonstrate one of the strongest functional relationships between genes, combining genomic data with available proteomic data may provide us with a more in-depth understanding of common human diseases. In this review, we will discuss some of the fundamentals of protein interactions, the databases that are publicly available and how information from these databases can be used to facilitate genome-wide genetic studies.  相似文献

Despite the abundance of bacterial species in soil, more than 99% of these species cannot be cultured by traditional techniques. In addition, the less than 1% of bacteria that can be cultured are not representative of the total phylogenetic diversity. Hence, identifying novel species and their new functions is still an important task for all microbiologists. Cultivating techniques have played an important role in identifying new species but are still low-throughput processes. This review discusses the issues surrounding cultivation, including achievements, limitations, challenges, and future directions.  相似文献

Plant genome databases play an important role in the archiving and dissemination of data arising from the international genome projects. Recent developments in bioinformatics, such as new software tools, programming languages and standards, have produced better access across the Internet to the data held within them.An increasing emphasis is placed on data analysis and indeed many resources now provide tools allied to the databases, to aid in the analysis and interpretation of the data. However, a considerable wealth of information lies untapped by considering the databases as single entities and will only be exploited by linking them with a wide range of data sources. Data from research programs such as comparative mapping and germplasm studies may be used as tools, to gain additional knowledge but without additional experimentation. To date, the current plant genome databases are not yet linked comprehensively with each other or with these additional resources, although they are clearly moving toward this. Here, the current wealth of public plant genome databases is reviewed, together with an overview of initiatives underway to bind them to form a single plant genome infrastructure.  相似文献

Population-based epidemiological cohorts may include nowadays hundreds of thousands of subjects, followed-up during decades. France has a major potential strength: nationwide medical and social databases set up for administrative purposes. The main databases useful for epidemiology are the social security database which contains individual medical data from different sources, and the retirement fund database on employment and social benefits. These databases have several advantages: they cover the whole French population, with no lost to follow-up, data are often of good quality and it is possible to link them with individual surveys. However medical data are not always ascertained and an important methodological and practical work has to be done, and some legal and practical problems have to be solved for an optimal use.  相似文献
