The ability of chiral β‐amino alcohols to catalyze the direct asymmetric aldol reaction was evaluated for the first time in aqueous micellar media. A family of cheap and easily accessible β‐amino alcohols, obtained in one step from naturally occurring amino acids, was shown to successfully catalyze the asymmetric aldol reaction between a series of ketones and aromatic aldehydes. These aldol reactions furnished the corresponding β‐hydroxy ketones with up to 93% isolated yield and 89% ee. Understanding the secondary structure of peptides is important in protein folding, enzyme function, and peptide‐based drug design. Previous studies of synthetic Ala‐based peptides (>12 a.a.) have demonstrated the role for charged side chain interactions involving Glu/Lys or Glu/Arg spaced three (i, i + 3) or four (i, i + 4) residues apart. The secondary structure of short peptides (<9 a.a.), however, has not been investigated. In this study, the effect of repetitive Glu/Lys or Glu/Arg side chain interactions, giving rise to E‐R/K helices, on the helicity of short peptides was examined using circular dichroism. Short E‐R/K–based peptides show significant helix content. Peptides containing one or more E‐R interactions display greater helicity than those with similar E‐K interactions. Significant helicity is achieved in Arg‐based E‐R/K peptides eight, six, and five amino acids long. In these short peptides, each additional i + 3 and i + 4 salt bridge has substantial contribution to fractional helix content. The E‐R/K peptides exhibit a strongly linear melt curve indicative of noncooperative folding. The significant helicity of these short peptides with predictable dependence on number, position, and type of side chain interactions makes them an important consideration in peptide design.  相似文献

In this study, concentrations of free amino acids (FAA) and amino group containing compounds (AGCC) following graded diffuse traumatic brain injury (mild TBI, mTBI; severe TBI, sTBI) were evaluated. After 6, 12, 24, 48 and 120 hr aspartate (Asp), glutamate (Glu), asparagine (Asn), serine (Ser), glutamine (Gln), histidine (His), glycine (Gly), threonine (Thr), citrulline (Cit), arginine (Arg), alanine (Ala), taurine (Tau), γ‐aminobutyrate (GABA), tyrosine (Tyr), S‐adenosylhomocysteine (SAH), l ‐cystathionine (l ‐Cystat), valine (Val), methionine (Met), tryptophane (Trp), phenylalanine (Phe), isoleucine (Ile), leucine (Leu), ornithine (Orn), lysine (Lys), plus N‐acetylaspartate (NAA) were determined in whole brain extracts (n = 6 rats at each time for both TBI levels). Sham‐operated animals (n = 6) were used as controls. Results demonstrated that mTBI caused modest, transient changes in NAA, Asp, GABA, Gly, Arg. Following sTBI, animals showed profound, long‐lasting modifications of Glu, Gln, NAA, Asp, GABA, Ser, Gly, Ala, Arg, Citr, Tau, Met, SAH, l ‐Cystat, Tyr and Phe. Increase in Glu and Gln, depletion of NAA and Asp increase, suggested a link between NAA hydrolysis and excitotoxicity after sTBI. Additionally, sTBI rats showed net imbalances of the Glu‐Gln/GABA cycle between neurons and astrocytes, and of the methyl‐cycle (demonstrated by decrease in Met, and increase in SAH and l ‐Cystat), throughout the post‐injury period. Besides evidencing new potential targets for novel pharmacological treatments, these results suggest that the force acting on the brain tissue at the time of the impact is the main determinant of the reactions ignited and involving amino acid metabolism.  相似文献

AmtR, the master regulator of nitrogen control in Corynebacterium glutamicum, plays important roles in nitrogen metabolism. To investigate the influence of AmtR on amino acids production in C. glutamicum ATCC 13032, the amtR deletion strain C. glutamicum Q1 was constructed and cultured in modified CGXII minimal medium for 60 h. The ammonium consumption rates as well as amino acids production of both strains cultured in modified CGXII minimal medium were determined. The amtR deletion in C. glutamicum caused an obvious growth defect in the exponential growth phase, but both strains had the same biomass in the stationary phases. Maybe the less α-oxoglutarate was used for the tricarboxylic acid cycle to influence the growth of strains. During 12 h, the rate of ammonium consumption and the concentration of Glu, Pro, Arg and Ser were higher but Asp, Gly, He, Leu, Lys were lower in the mutation strain. During 48 h, the Q1 had higher levels of Asp, Lys, Pro, Ala and Val, and lower levels of Glu, Arg, Leu and Ile, compared to the wild. The more Glu was synthesized by the activated GS/GOGAT pathway in Q1, and then the accumulation of relative amino acids (Pro, Arg and Ser) were up-regulated within 12 h growth. After 48 h growth, the amtR deletion obviously influenced accumulation of Ala, Asp and Pro. The amtR deletion could influence the growth and amino acids production, which could be useful to the production of amino acids.  相似文献

Cellular Retinoic Acid Binding Protein II (CRABPII) has been reengineered to specifically bind and react with all‐trans‐retinal to form a protonated Schiff base. Each step of this process has been dissected and four residues (Lys132, Tyr134, Arg111, and Glu121) within the CRABPII binding site have been identified as crucial for imine formation and/or protonation. The precise role of each residue has been examined through site directed mutagenesis and crystallographic studies. The crystal structure of the R132K:L121E‐CRABPII (PDB‐3I17) double mutant suggests a direct interaction between engineered Glu121 and the native Arg111, which is critical for both Schiff base formation and protonation. The anti‐plasmodial activity of conformationally restricted analogs of angiotensin II against Plasmodium gallinaceum has been described. To observe activity against another Plasmodium species, invasion of red blood cells by Plasmodium falciparum was analyzed. Analogs restricted with lactam or disulfide bridges were synthesized to determine their effects and constraints in the peptide–parasite interaction. The analogs were synthesized using tert‐butoxycarbonyl and fluoromethoxycarbonyl solid phase methods, purified by liquid chromatography, and characterized by mass spectrometry. Results indicated that the lactam bridge restricted analogs 1 (Glu‐Asp‐Arg‐Orn ‐Val‐Tyr‐Ile‐His‐Pro‐Phe) and 3 (Asp‐Glu‐Arg‐Val‐Orn ‐Tyr‐Ile‐His‐Pro‐Phe) showed activity toward inhibition of ring formation stage of P. falciparum erythrocytic cycle, preventing invasion in about 40% of the erythrocytes. The disulfide‐bridged analog 10 (Cys‐Asp‐Arg‐Cys ‐Val‐Tyr‐Ile‐His‐Pro‐Phe) was less effective yet significant, showing a 25% decrease in infection of new erythrocytes. In all cases, the peptides presented no pressor activity, and hydrophobic interactions between the aromatic and alkyl amino acid side chains were preserved, a factor proven important in efficacy against P. gallinaceum. In contrast, hydrophilic interactions between the Asp1 carboxyl and Arg2 guanidyl groups proved not to be as important as they were in the case of P. gallinaceum, while interactions between the Arg2 guanidyl and Tyr4 hydroxyl groups were not important in either case. The β‐turn conformation was predominant in all of the active peptides, proving importance in anti‐plasmodial activity. This approach provides insight for understanding the importance of each amino acid residue on the native angiotensin II structure and a new direction for the design of potential chemotherapeutic agents. The phototrophic green bacterium Chloroflexus aurantiacus was grown anaerobically in batch culture with different amino acids at 56°C and constant illumination of 25 klx. The composition of the photosynthetic apparatus was measured by quantitation of the bacteriochlorophylls (Bchl) a and c (representing the membrane-bound and the chlorosomal moieties, respectively). Ser added at concentrations up to 15 mM stimulated protein formation and Bchl a and c syntheses. A comparable stimulation was found with Glu and Ala. Coproporphyrin accumulation approached saturation at 5 mM of Ala, Asp, Orn, and Ser, while with Glu and Arg saturating concentrations were above 5 mM. Protein and tetrapyrrole syntheses became saturated at 2.5 to 5 mM of Asp, Ile, and Val. However, with Arg and Orn Bchl c synthesis was stimulated up to 2.5 mM, growth and Bchl a synthesis up to 5 mM. At higher Arg or Orn concentrations these activities were inhibited. Coproporphyrin accumulation was highest with Arg or Orn, at concentrations which inhibited growth and Bchl formation. Stimulation of Bchl synthesis took place preferentially at the level of Bchl c, while Bchl a was more sensitive toward inhibition. In both cases however, the ratio of Bchl c to Bchl a increased with higher amino acid concentrations. Nevertheless, each amino acid induced a typical effect. To understand different effects exerted by different amino acids, chemostat cultures were grown limited by either Ser or Glu. With Ser, steady state protein levels and specific Bchl a contents decreased slightly when increasing the dilution rate (D). Concomitantly Bchl c and coproporphyrin levels as well as the ratio of Bchl a/Bchl c increased. With Glu as the limiting substrate, all of the above mentioned parameters decreased. Since all of the Ser was consumed and increasing amounts of Glu remained unutilized in the spent medium, it is concluded that differences in the formation of the three pyrrole derivatives tested are due to differences in the affinities of uptake systems for Ser and Glu.  相似文献

Lachrymatory factor synthase (LFS), an enzyme essential for the synthesis of the onion lachrymatory factor (propanethial S-oxide), was identified in 2002. This was the first reported enzyme involved in the production of thioaldehyde S-oxides via an intra-molecular H+ substitution reaction, and we therefore attempted to identify the catalytic amino acid residues of LFS as the first step in elucidating the unique catalytic reaction mechanism of this enzyme. A comparison of the LFS cDNA sequences among lachrymatory Allium plants, a deletion analysis and site-directed mutagenesis enabled us to identify two amino acids (Arg71 and Glu88) that were indispensable to the LFS activity. Homology modeling was performed for LFS/23–169 on the basis of the template structure of a pyrabactin resistance 1-like protein (PYL) which had been selected from a BLASTP search on SWISS-MODEL against LFS/23–169. We identified in the modeled structure of LFS a pocket corresponding to the ligand-binding site in PYL, and Arg71 and Glu88 were located in this pocket.  相似文献

We investigated the role of common β2‐adrenergic receptor (ADRB2) rs1042714 (Gln27Glu) and rs1042713 (Arg16Gly) polymorphisms on body weight and body composition response to 12‐week energy‐restricted diet in women. The study comprised 78 Spanish obese (BMI: 34.0 ± 2.8 kg/m2) women (age: 36.7 ± 7 years). We measured (before and after the dietary intervention) weight and height, and BMI calculated. Moreover, body fat mass and lean mass (LM) were measured by dual energy X‐ray absorptiometry. We observed an interaction effect between the Gln27Glu polymorphism and diet‐induced changes on body weight (P = 0.006), BMI (P = 0.004), and LM (P = 0.001). Women carrying the Glu allele had a greater reduction in body weight than non‐Glu allele carriers (9.5 ± 2.9 vs. 7.0 ± 3.5%, respectively, P = 0.002). Moreover, women with the Glu allele lost more LM than the Gln27Gln group (5.9 ± 2.7 vs. 4.0 ± 2.7%, respectively, P = 0.001). We did not find any significant interaction effect between the Arg16Gly polymorphism and diet‐induced changes on the outcome variables (all P > 0.1). The results suggest that the ADRB2 Gln27Glu polymorphism has a modulating effect on diet‐induced changes on body weight and body composition, and should be considered in future obesity treatments. These findings should be taken as preliminary and be replicated in further energy restriction studies with larger sample sizes.  相似文献

All five L‐amino acids tested (L‐serine, L‐lysine, L‐leucine, L‐cysteine and L‐arginine) were used by Chlamydomonas reinhardtii as sole nitrogen source. Among these, L‐Cys was special as it has not been reported before. While these amino acids could be used in the dark only in the presence of acetic acid, in conditions of light they could support the growth of C. reinhardtii without the supplementation of acetic acid. When cultured in the TAP‐N medium, the chlorophyll content was found to be lower in the dark, but higher in the light for the cells grown with L‐Arg than with other four amino acids. Exogenously supplied L‐Ser and L‐Lys did not accumulate in the cells, demonstrating that they were used by supplying ammonium to the cells from the activity of an extracellular deaminase. Further results showed that the induction of the extracellular deaminase activity required a period of nitrogen starvation, regardless of the medium containing acetic acid or not. Results also showed that the uptake of L‐Cys was similar to L‐Leu, most likely via passive diffusion. When L‐Cys and L‐Leu were supplied together to the nitrogen‐starved cells, the absorption of L‐Cys did not affect the uptake of L‐Leu.  相似文献

Peptidases are important because they play a central role in pharmaceutical, food, environmental, and other industrial processes. A serine peptidase from Aspergillus terreus was isolated after two chromatography steps that showed a yield of 15.5%. Its molecular mass was determined to be 43 kD, by sodium dodecyl sulfate polyacrylamide gel electrophoresis (SDS-PAGE). This peptidase was active between pH 5.0 to 8.0 and had maximum activity at pH 7.0, at 45°C. When exposited with 1 M of urea, the enzyme maintained 100% activity and used azocasein as substrate. The N-terminal (first 15 residues) showed 33% identity with the serine peptidase of Aspergillus clavatus ES1. The kinetics assays showed that subsite S2 did not bind polar basic amino acids (His and Arg) nonpolar acidic amino acids (Asp and Glu). The subsite S1 showed higher catalytic efficiency than the S2 and S3 subsites.  相似文献

On the basis of previous findings of behavioural discrimination of amino acids and on the knowledge of electrophysiology of the catfish (genera Ictalurus and Ameiurus) olfactory organs, behavioural experiments that investigated olfactory discrimination of amino acid mixtures were carried out on the black bullhead Ameiurus melas. Repeated presentations of food‐rewarded mixtures released increased swimming activity measured by counting the number of turns >90° within 90 s of stimulus addition. Non‐rewarded amino acids and their mixtures released little swimming activity, indicating that A. melas discriminated between the conditioned and the non‐conditioned stimuli. Two questions of mixture discrimination were addressed: (1) Are A. melas able to detect components within simple and complex amino acid mixtures? (2) What are the smallest differences between two complex mixtures that A. melas can detect? Three and 13 component mixtures tested were composed primarily of equipotent amino acids [determined by equal electroolfactogram (EOG) amplitude] that contained L‐Cys at ×100 the equipotent concentration. Ameiurus melas initially perceived the ternary amino acid mixture as its more stimulatory component alone [i.e. cysteine (Cys)], whereas the conditioned 13 component mixture containing the more stimulatory L‐Cys was perceived immediately as different from L‐Cys alone. The results indicate that components of ternary mixtures are detectable by A. melas but not those of more complex mixtures. To test for the smallest detectable differences in composition between similar multimixtures, all mixture components were equipotent. Initially, A. melas were unable to discriminate the mixtures of six amino acids from the conditioned mixtures of seven amino acids, whereas they discriminated immediately the mixtures of four and five amino acids from the conditioned mixture. Experience with dissimilar mixtures enabled the A. melas to start discriminating the seven‐component conditioned mixture from its six‐component counterparts. After fewer than five training trials, A. melas discriminated the mixtures of nine and 10 amino acids from a conditioned mixture of 12 equipotent amino acids; however, irrespective of the number of training trials, A. melas were unable to discriminate the 12 component mixture from its 11 component counterparts.  相似文献

The blood–brain barrier (BBB) is a biological barrier that protects the brain from neurotoxic agents and regulates the influx and efflux of molecules required for its correct function. This stringent regulation hampers the passage of brain parenchyma‐targeting drugs across the BBB. BBB shuttles have been proposed as a way to overcome this hurdle because these peptides can not only cross the BBB but also carry molecules which would otherwise be unable to cross the barrier unaided. Here we developed a new high‐throughput screening methodology to identify new peptide BBB shuttles in a broadly unexplored chemical space. By introducing d‐ amino acids, this approach screens only protease‐resistant peptides. This methodology combines combinatorial chemistry for peptide library synthesis, in vitro models mimicking the BBB for library evaluation and state‐of‐the‐art mass spectrometry techniques to identify those peptides able to cross the in vitro assays. BBB shuttle synthesis was performed by the mix‐and‐split technique to generate a library based on the following: Ac‐d‐ Arg‐XXXXX‐NH2, where X were: d‐ Ala (a), d‐ Arg (r), d‐ Ile (i), d‐ Glu (e), d‐ Ser (s), d‐ Trp (w) or d‐ Pro (p). The assays used comprised the in vitro cell‐based BBB assay (mimicking both active and passive transport) and the PAMPA (mimicking only passive diffusion). The identification of candidates was determined using a two‐step mass spectrometry approach combining LTQ‐Orbitrap and Q‐trap mass spectrometers. Identified sequences were postulated to cross the BBB models. We hypothesized that some sequences cross the BBB through passive diffusion mechanisms and others through other mechanisms, including paracellular flux and active transport. These results provide a new set of BBB shuttle peptide families. Furthermore, the methodology described is proposed as a consistent approach to search for protease‐resistant therapeutic peptides. Analytical ultracentrifugation of highly purified seminalplasmin revealed a molecular mass of 6300. Amino acid analysis of the protein preparation indicated the absence of sulfur-containing amino acids cysteine and methionine. The amino acid sequence of seminalplasmin was determined by manual Edman degradation of peptides obtained by proteolytic enzymes trypsin, chymotrypsin and thermolysin: NH2-Ser Asp Glu Lys Ala Ser Pro Asp Lys His His Arg Phe Ser Leu Ser Arg Tyr Ala Lys Leu Ala Asn Arg Leu Ser Lys Trp Ile Gly Asn Arg Gly Asn Arg Leu Ala Asn Pro Lys Leu Leu Glu Thr Phe Lys Ser Val-COOH. The number of amino acids according to the sequence were 48, the molecular mass 6385. As predicted from the sequence, seminalplasmin very likely contains two α-helical domains in which residues 8-17 and 40-48 are involved. No evidence for the existence of β-sheet structures was obtained. Treatment of seminalplasmin with the above proteases as well as with amino peptidase M and carboxypeptidase Y completely eliminated biological activity.  相似文献

The HisJ protein from Escherichia coli and related Gram negative bacteria is the periplasmic component of a bacterial ATP‐cassette (ABC) transporter system. Together these proteins form a transmembrane complex that can take up L‐histidine from the environment and translocate it into the cytosol. We have studied the specificity of HisJ for binding L‐His and many related naturally occurring compounds. Our data confirm that L‐His is the preferred ligand, but that 1‐methyl‐L‐His and 3‐methyl‐L‐His can also bind, while the dipeptide carnosine binds weakly and D‐histidine and the histidine degradation products, histamine, urocanic acid and imidazole do not bind. L‐Arg, homo‐L‐Arg, and post‐translationally modified methylated Arg‐analogs also bind with reasonable avidity, with the exception of symmetric dimethylated‐L‐Arg. In contrast, L‐Lys and L‐Orn have considerably weaker interactions with HisJ and methylated and acetylated Lys variants show relatively poor binding. It was also observed that the carboxylate group of these amino acids and their variants was very important for proper recognition of the ligand. Taken together our results are a key step towards designing HisJ as a specific protein‐based reagentless biosensor.  相似文献

The structural requirements for proteolytic cleavage of the human immunodeficiency virus type 1 env gene product, gp160, to gp120 and gp41 have been assessed by specific mutagenesis of the sequence Lys Ala Lys Arg Arg Val Val Glu Arg Glu Lys Arg located between amino acids 500 and 511, i.e., at the putative C terminus of gp120. The basic amino acids underlined have been mutated, individually and in combination, to neutral amino acids, and the cleavability of the mutated env gene products was examined after expression in CV-1 cells. The results show that the replacement of Arg-511 (cleavage presumably occurs C terminal to this amino acid) with Ser completely abolishes recognition and cleavage by the cellular protease(s), i.e., the remaining basic amino acids in the vicinity do not serve as alternative substrates. However, Arg-508 and Lys-510 are important features of the recognition site since, when they are individually changed to neutral amino acids, cleavage is severely impaired. The basic amino acids 500, 502, and 504 are, individually, not important for cleavage, since their individual replacement by neutral amino acids does not impair cleavage. However, when all four basic amino acids 500, 502, 503, and 504 are changed to neutral amino acids, cleavage is almost completely abolished. This shows that the sequence Arg Glu Lys Arg at the cleavage site is alone not sufficient for cleavage but that a contribution of other amino acids is required, whether the other amino acids provide a basic character or a certain structure in the vicinity of the cleavage site. When noncleavable or poorly cleavable mutant env genes are expressed from the infectious plasmid pNL4-3 in CD4+ human lymphoblastoid cells, noninfectious virus, incapable of spread throughout the culture, is produced.  相似文献

Non-thermal effects of ceramics irradiation on dissociation state of twenty L-amino acids have been investigated. Dissociation constants of the amino acids other than His and Glu varied by a 3-h irradiation under cooling. pK’s of α-carboxyl group of amino acids having longer side chains on the α-carbon were decreased by the irradiation. Although pK’s of α-amino group of Arg, Lys, Asp, and CySH were decreased by the irradiation and pK of Tyr was increased, pK’s of the other fifteen amino acids were not affected. Although the isoelectric points of Lys, Arg, Trp, Asp, and CySH were decreased by the irradiation, those of the other fifteen amino acids were not affected. It was suggested that various changes in pH of amino acids in aqueous solution and dissociation state of the functional groups will be caused from stimulation by the irradiation and stabilization of the hydration layer around amino acids.  相似文献

Zusammenfassung Von L. plantarum und L. inulinus wurden die Zellwände isoliert und durch Inkubation mit Trypsin gereinigt. Durch Extraktion mit TES und Formamid konnte das Murein (Peptidoglycan) bis zu rund 85% der Trockenmasse angereichert werden. Die Zellwände von L. plantarum enthielten rund 30% Teichonsäure des Ribit-Typs, die von L. inulinus waren frei von Teichonsäure.Im Hydrolysat der teichonsäurefreien Zellwände ergaben sich folgende aufbzw. abgerundete Molverhältnisse Mur: GlNH2:Glu:DAPl-Alad-Ala=1:1:1:1:1:0,5. Außerdem waren 2 Mole Ammoniak enthalten, was das Vorliegen von Glu und DAP als Amide anzeigt. Die durch Hemmung mit d-Cycloserin angereicherte unvollständige Mureinvorstufe hatte ein Molverhältnis von UDP:Murl-Ala:Glu:DAP=1:1:1:1:1.Nach Dinitrophenylierung der Zellwand ließen sich rund 50% der gesamten DAP als mono-DNP-DAP nachweisen. Die Hydrazinolyse der Zellwand zum Nachweis C-terminaler Aminosäuren ergab 4% freies DAP und 0,8% freies Alanin.Durch die Analyse der in Partialhydrolysaten der Zellwand auftretenden Peptide konnte die folgende Aminosäuresequenz des an die Muraminsäure gebundenen Tetrapeptides bestimmt werden: l-Ala-d-Glu-l-Lys-d-Ala. Im Murein ist vermutlich nur etwa die Hälfte der Muraminsäure mit einem Tetrapeptid, die andere Hälfte mit einem Tripeptid, dessen d-Alanin fehlt, substituiert.Die Quervernetzung erfolgt zwischen der 2. Aminogruppe der DAP und der Carboxylgruppe des d-Alanins eines benachbarten Tetrapeptids.
The amino acid sequence of the DAP-containing murein of Lactobacillus plantarum and Lactobacillus inulinus
Summary Cell walls of L. plantarum and L. inulinus were isolated and purified by incubation with trypsin. After extraction with TCA and formamide, 85% of the dry weight consists of murein (peptidoglycan).The cell walls of L. plantarum contained about 30% teichoic acid (ribit-type), whereas no teichoic acid was present in the cell walls of L. inulinus.The quantitative determination of amino sugars and amino acids in the hydrolysate of the cell walls showed the following molar ratios: Mur: Gl-NH2:Glu:DAP l-Alad-Ala=1:1:1:1:1:0.5. In addition, 2 mols of NH3 were found per mol of glutamic acid, indicating, that DAP as well as glutamic acid are present as amides.The UDP-activated cell wall precursor which was accumulated by inhibiting the cells by d-cycloserine showed the following molar ratios: UDP:Murl-Ala: Glu:DAP=1:1:1:1:1.After dinitrophenylation and hydrolysation of the cell wall 50% of the DAP were present as mono-DNP-DAP. Hydrozinolysis of the cell wall yielded 4% free DAP and 0.8% free alanine. This shows that only a very small amount of these amino acids are C-terminal in the whole murein.The analysis of various peptides from acid partial hydrolysates of the cell wall indicates the following amino acid sequence of the tetrapeptides attached to muramic acid: l-Ala-d-Glu-meso-DAP-d-Ala. Only half of the muramic acid molecules are substituted by tetrapeptides, while the other half carries a tripeptide in which the terminal d-alanine is missing.The cross-linking of the muropeptides is achieved by a peptide-bond between the second amino group of DAP and the carboxylgroup of the d-alanine of an adjacent muropeptide.

Aspartate β-semialdehyde dehydrogenase (ASADH) is a key enzyme for the biosynthesis of essential amino acids and several important metabolites in microbes. Inhibition of ASADH enzyme is a promising drug target strategy against Mycobacterium tuberculosis (Mtb). In this work, in silico approach was used to identify potent inhibitors of Mtb-ASADH. Aspartyl β-difluorophosphonate (β-AFP), a known lead compound, was used to understand the molecular recognition interactions (using molecular docking and molecular dynamics analysis). This analysis helped in validating the computational protocol and established the participation of Arg99, Glu224, Cys130, Arg249, and His256 amino acids as the key amino acids in stabilizing ligand–enzyme interactions for effective binding, an essential feature is H-bonding interactions with the two arginyl residues at the two ends of the ligand. Best binding conformation of β-AFP was selected as a template for shape-based virtual screening (ZINC and NCI databases) to identify compounds that competitively inhibit the Mtb-ASADH. The top rank hits were further subjected to ADME and toxicity filters. Final filter was based on molecular docking analysis. Each screened molecule carries the characteristics of the highly electronegative groups on both sides separated by an average distance of 6?Å. Finally, the best predicted 20 compounds exhibited minimum three H-bonding interactions with Arg99 and Arg249. These identified hits can be further used for designing the more potent inhibitors against ASADH family. MD simulations were also performed on two selected compounds (NSC4862 and ZINC02534243) for further validation. During the MD simulations, both compounds showed same H-bonding interactions and remained bound to key active residues of Mtb-ASADH.  相似文献

Here we present the structure of the T1 domain derived from the voltage-dependent potassium channel Kv1.3 of Homo sapiens sapiens at 1.2 Å resolution crystallized under near-physiological conditions. The crystals were grown without precipitant in 150 mM KPi, pH 6.25. The crystals show I4 symmetry typical of the natural occurring tetrameric assembly of the single subunits. The obtained structural model is based on the highest resolution currently achieved for tetramerization domains of voltage-gated potassium channels. We identified an identical fold of the monomer but inside the tetramer the single monomers show a significant rotation which leads to a different orientation of the tetramer compared to other known structures. Such a rotational movement inside the tetrameric assembly might influence the gating properties of the channel. In addition we see two distinct side chain configurations for amino acids located in the top layer proximal to the membrane (Tyr109, Arg116, Ser129, Glu140, Met142, Arg146), and amino acids in the bottom layer of the T1-domain distal from the membrane (Val55, Ile56, Leu77, Arg86). The relative populations of these two states are ranging from 50:50 for Val55, Tyr109, Arg116, Ser129, Glu140, 60:40 for Met142, 65:35 for Arg86, 70:30 for Arg146, and 80:20 for Ile56 and Leu77. The data suggest that in solution these amino acids are involved in an equilibrium of conformational states that may be coupled to the functional states of the whole potassium channel.  相似文献
