The role played by a bacterial community composed ofPseudomonas putida, strain 21;Pseudomonas stutzeri, strain 18; andPseudomonas sp., strain 5, and by physical and chemical factors in the degradation of CN and SCN was studied. It was shown that the degradation of CN is determined both by the action of bacteria and by abiotic physical and chemical factors (pH, O2, temperature, the medium agitation rate, etc.). The contribution of chemical degradation was found to increase drastically at pH below 9.0; when air was blown through the medium (irrespective of the pH value); under active agitation of the medium; and when the medium surface interfacing air was increased. Even at elevated pH values (9.0-9.2), suboptimal for bacterial growth, the microbial degradation could account for at most 20–25 mg/1 of CN, regardless of its initial concentration. When CN and SCN were concurrently present in the medium, the former compound was the first to be degraded by microorganisms. The rate of bacterial degradation of SCN under continuous cultivation in a chain of reactors was found to depend on its concentration, the medium flow rate, agitation rate, and the pattern of carbon source supply and could exceed 1 g/(l day). CN and SCN are utilized by bacteria solely as nitrogen sources. The mechanism of CN and SCN degradation by the microbial community is discussed. Deceased.  相似文献

Although extremely toxic to mammalian life, cyanide is a natural product generated by fungi and bacteria, and as a result microbial systems have evolved for the degradation of cyanide to less toxic compounds. The enzymes which utilize cyanide as a substrate can be categorized into the following reaction types: substitution/addition, hydrolysis, oxidation, and reduction. Hydrological connectivity regulates the structure and function of Amazonian freshwater ecosystems and the provisioning of services that sustain local populations. This connectivity is increasingly being disrupted by the construction of dams, mining, land‐cover changes, and global climate change. This review analyzes these drivers of degradation, evaluates their impacts on hydrological connectivity, and identifies policy deficiencies that hinder freshwater ecosystem protection. There are 154 large hydroelectric dams in operation today, and 21 dams under construction. The current trajectory of dam construction will leave only three free‐flowing tributaries in the next few decades if all 277 planned dams are completed. Land‐cover changes driven by mining, dam and road construction, agriculture and cattle ranching have already affected ~20% of the Basin and up to ~50% of riparian forests in some regions. Global climate change will likely exacerbate these impacts by creating warmer and dryer conditions, with less predictable rainfall and more extreme events (e.g., droughts and floods). The resulting hydrological alterations are rapidly degrading freshwater ecosystems, both independently and via complex feedbacks and synergistic interactions. The ecosystem impacts include biodiversity loss, warmer stream temperatures, stronger and more frequent floodplain fires, and changes to biogeochemical cycles, transport of organic and inorganic materials, and freshwater community structure and function. The impacts also include reductions in water quality, fish yields, and availability of water for navigation, power generation, and human use. This degradation of Amazonian freshwater ecosystems cannot be curbed presently because existing policies are inconsistent across the Basin, ignore cumulative effects, and overlook the hydrological connectivity of freshwater ecosystems. Maintaining the integrity of these freshwater ecosystems requires a basinwide research and policy framework to understand and manage hydrological connectivity across multiple spatial scales and jurisdictional boundaries.  相似文献

An activated sludge reactor fed with thiocyanate and/or thiosulfate was operated to examine the characteristics of its microbial community. Terminal-restriction fragment length polymorphism analyses were conducted to detect shifts in the microbial community structure corresponding to influent conditions. Then, clone library analyses and RNA-based stable-isotope probing were conducted to identify sulfur-oxidizing bacteria (SOB) responsible for the degradation of each substrate. The results suggested that there were two types of SOB: thiocyanate-degrading bacteria (that can utilize both thocyanate and thiosulfate) and thiosulfate-specific bacteria (that cannot utilize thiocyanate). Thiocyanate-degrading SOB, however, were outcompeted by thiosulfate-specific SOB when the influent contained only thiosulfate. Of the sequenced clones, Marinicella-related (with 98.7% identity) and Methylobacter-related (with 91.3% identity) bacteria were identified as thiocyanate-degrading SOB, whereas Thiomicrospira thermophila-related (with 100% identity over 903 bp) bacteria were identified as thiosulfate-specific SOB.  相似文献

Metagenomics approaches represent an important way to acquire information on the microbial communities present in complex environments like soil. However, to what extent do these approaches provide us with a true picture of soil microbial diversity? Soil is a challenging environment to work with. Its physicochemical properties affect microbial distributions inside the soil matrix, metagenome extraction and its subsequent analyses. To better understand the bias inherent to soil metagenome 'processing', we focus on soil physicochemical properties and their effects on the perceived bacterial distribution. In the light of this information, each step of soil metagenome processing is then discussed, with an emphasis on strategies for optimal soil sampling. Then, the interaction of cells and DNA with the soil matrix and the consequences for microbial DNA extraction are examined. Soil DNA extraction methods are compared and the veracity of the microbial profiles obtained is discussed. Finally, soil metagenomic sequence analysis and exploitation methods are reviewed.  相似文献

Anthropogenic activities have resulted in cyanide (CN) contamination of both soil and water in many areas of the globe. While plants possess a detoxification pathway that serves to degrade endogenously generated CN, this system is readily overwhelmed, limiting the use of plants in bioremediation. Genetic engineering of additional CN degradation pathways in plants is one potential strategy to increase their tolerance to CN. Here we show that heterologous expression of microbial nitrilase enzymes targeted to the mitochondria increases CN tolerance in Arabidopsis. Root length in seedlings expressing either a CN dihydratase from Bacillus pumilis or a CN hydratase from Neurospora crassa was increased by 45% relative in wild‐type plants in the presence of 50 μm KCN. We also demonstrate that in contrast to its strong inhibitory effects on seedling establishment, seed germination of the Col‐0 ecotype of Arabidopsis is unaffected by CN.  相似文献

The extensive matgrounds in Carboniferous‐Permian open‐marine deposits of western Argentina constitute an anachronistic facies, because with the onset of penetrative bioturbation during the early Paleozoic microbial mats essentially disappeared from these settings. Abundant microbially induced sedimentary structures in the Argentinean deposits are coincident with the disappearance of trace and body fossils in the succession and with a landward facies shift indicative of transgressive conditions. Deposits of the Late Carboniferous–Early Permian glacial event are well developed in adjacent basins in eastern Argentina, Brazil, South Africa and Antarctica, but do not occur in the western Andean basins of Argentina. However, the deglaciation phase is indirectly recorded in the studied region by a rapid rise in sea level referred to as the Stephanian‐Asselian transgression. We suggest that an unusual release of meltwater during the final deglaciation episode of the Gondwana Ice Age may have dramatically freshened peri‐Gondwanan seas, impacting negatively on coastal and shallow‐marine benthic faunas. Suppression of bioturbation was therefore conducive to a brief re‐appearance of matground‐dominated ecosystems, reminiscent of those in the precambrian. Bioturbation is essential for ecosystem performance and plays a major role in ocean and sediment geochemistry. Accordingly, the decimation of the mixed layer during deglaciation in the Gondwana basins may have altered ecosystem functioning and geochemical cycling.  相似文献

Constraint‐based reconstruction and analysis (COBRA) modeling results can be difficult to interpret given the large numbers of reactions in genome‐scale models. While paths in metabolic networks can be found, existing methods are not easily combined with constraint‐based approaches. To address this limitation, two tools (MapMaker and PathTracer) were developed to find paths (including cycles) between metabolites, where each step transfers carbon from reactant to product. MapMaker predicts carbon transfer maps (CTMs) between metabolites using only information on molecular formulae and reaction stoichiometry, effectively determining which reactants and products share carbon atoms. MapMaker correctly assigned CTMs for over 97% of the 2,251 reactions in an Escherichia coli metabolic model (iJO1366). Using CTMs as inputs, PathTracer finds paths between two metabolites. PathTracer was applied to iJO1366 to investigate the importance of using CTMs and COBRA constraints when enumerating paths, to find active and high flux paths in flux balance analysis (FBA) solutions, to identify paths for putrescine utilization, and to elucidate a potential CO2 fixation pathway in E. coli. These results illustrate how MapMaker and PathTracer can be used in combination with constraint‐based models to identify feasible, active, and high flux paths between metabolites.  相似文献

Selection for increased litter size in swine has potentially resulted in a correlated increase in preweaning mortality. Additional selection criteria should be considered when selecting for increased litter size to account for associated decreases in piglet quality, specifically piglet survival, initial weight and growth. Traits such as gestation length (GL), which have been associated with piglet performance, could be utilized to improve piglet development and survivability. The objective of this study was to conduct a genome‐wide association study to identify genomic regions associated with GL in differing parities in swine (= 831) from the University of Nebraska–Lincoln reproductive longevity project. Gestation length was calculated as the number of days between last insemination administered and farrowing. Sows were genotyped with the Illumina SNP60 BeadArray, and the data were analyzed using Bayesian mixture models for GL at parity 1, 2, 3 and 4 (GL1, GL2, GL3 and GL4 respectively). Means (SD) for GL1–GL4 were 113 (1.4), 114 (1.2), 114 (1.3) and 115 (1.2) respectively. Posterior mean heritability estimates (PSD) for GL1, GL2, GL3 and GL4 were 0.33 (0.06), 0.34 (0.07), 0.32 (0.08) and 0.20 (0.08) respectively. Rank correlations between genomic estimated breeding values between GL1 and GL2, GL3 and GL4 respectively were moderate: 0.67, 0.65 and 0.60. The top SNP (ASGA0017859, SSC4, 7.8 Mb), located in the top common genomic region associated with GL1, GL2 and GL3, was associated with a difference of 1.1 days in GL1 between homozygote genotypes (< 0.0001). The results of this study suggest that GL is a largely polygenic trait with relatively minor contributions from multiple genomic regions.  相似文献

Brazilian Nellore cattle (Bos indicus) have been selected for growth traits for over more than four decades. In recent years, reproductive and meat quality traits have become more important because of increasing consumption, exports and consumer demand. The identification of genome regions altered by artificial selection can potentially permit a better understanding of the biology of specific phenotypes that are useful for the development of tools designed to increase selection efficiency. Therefore, the aims of this study were to detect evidence of recent selection signatures in Nellore cattle using extended haplotype homozygosity methodology and BovineHD marker genotypes (>777 000 single nucleotide polymorphisms) as well as to identify corresponding genes underlying these signals. Thirty‐one significant regions (< 0.0001) of possible recent selection signatures were detected, and 19 of these overlapped quantitative trait loci related to reproductive traits, growth, feed efficiency, meat quality, fatty acid profiles and immunity. In addition, 545 genes were identified in regions harboring selection signatures. Within this group, 58 genes were associated with growth, muscle and adipose tissue metabolism, reproductive traits or the immune system. Using relative extended haplotype homozygosity to analyze high‐density single nucleotide polymorphism marker data allowed for the identification of regions potentially under artificial selection pressure in the Nellore genome, which might be used to better understand autozygosity and the effects of selection on the Nellore genome.  相似文献

Metagenomics facilitates the study of the genetic information from uncultured microbes and complex microbial communities. Assembling complete genomes from metagenomics data is difficult because most samples have high organismal complexity and strain diversity. Some studies have attempted to extract complete bacterial, archaeal, and viral genomes and often focus on species with circular genomes so they can help confirm completeness with circularity. However, less than 100 circularized bacterial and archaeal genomes have been assembled and published from metagenomics data despite the thousands of datasets that are available. Circularized genomes are important for (1) building a reference collection as scaffolds for future assemblies, (2) providing complete gene content of a genome, (3) confirming little or no contamination of a genome, (4) studying the genomic context and synteny of genes, and (5) linking protein coding genes to ribosomal RNA genes to aid metabolic inference in 16S rRNA gene sequencing studies. We developed a semi-automated method called Jorg to help circularize small bacterial, archaeal, and viral genomes using iterative assembly, binning, and read mapping. In addition, this method exposes potential misassemblies from k-mer based assemblies. We chose species of the Candidate Phyla Radiation (CPR) to focus our initial efforts because they have small genomes and are only known to have one ribosomal RNA operon. In addition to 34 circular CPR genomes, we present one circular Margulisbacteria genome, one circular Chloroflexi genome, and two circular megaphage genomes from 19 public and published datasets. We demonstrate findings that would likely be difficult without circularizing genomes, including that ribosomal genes are likely not operonic in the majority of CPR, and that some CPR harbor diverged forms of RNase P RNA. Here we propose a simple statistical algorithm for rapidly scoring loci associated with disease or traits due to recessive mutations or deletions using genome‐wide single nucleotide polymorphism genotyping case–control data in unrelated individuals. This algorithm identifies loci by defining homozygous segments of the genome present at significantly different frequencies between cases and controls. We found that false positive loci could be effectively removed from the output of this procedure by applying different physical size thresholds for the homozygous segments. This procedure is then conducted iteratively using random sub‐datasets until the number of selected loci converges. We demonstrate this method in a publicly available data set for Alzheimer's disease and identify 26 candidate risk loci in the 22 autosomes. In this data set, these loci can explain 75% of the genetic risk variability of the disease.  相似文献

An ion chromatographic method for the simultaneous determination of cyanide and thiocyanate in blood has been developed. After extraction by adding water and methanol to blood, cyanide was derivatized with 2,3-naphthalenedialdehyde and taurine to give a fluorescent product of 1-cyanobenz[f]isoindole. This compound was detected with high sensitivity by fluorometry and the underivatized thiocyanate was detected by ultraviolet absorption. The detection limits were 3.8 pmol ml−1 for cyanide and 86 pmol ml−1 for thiocyanate, and the recoveries from blood were ca. 83% and ca. 100%, respectively. The proposed method was successfully applied to the analysis of both anions in blood from smokers, non-smokers and fire victims.  相似文献
