The genetic effective population size, Ne, can be estimated from the average gametic disequilibrium () between pairs of loci, but such estimates require evaluation of assumptions and currently have few methods to estimate confidence intervals. speed‐ne is a suite of matlab computer code functions to estimate from with a graphical user interface and a rich set of outputs that aid in understanding data patterns and comparing multiple estimators. speed‐ne includes functions to either generate or input simulated genotype data to facilitate comparative studies of estimators under various population genetic scenarios. speed‐ne was validated with data simulated under both time‐forward and time‐backward coalescent models of genetic drift. Three classes of estimators were compared with simulated data to examine several general questions: what are the impacts of microsatellite null alleles on , how should missing data be treated, and does disequilibrium contributed by reduced recombination among some loci in a sample impact . Estimators differed greatly in precision in the scenarios examined, and a widely employed estimator exhibited the largest variances among replicate data sets. speed‐ne implements several jackknife approaches to estimate confidence intervals, and simulated data showed that jackknifing over loci and jackknifing over individuals provided ~95% confidence interval coverage for some estimators and should be useful for empirical studies. speed‐ne provides an open‐source extensible tool for estimation of from empirical genotype data and to conduct simulations of both microsatellite and single nucleotide polymorphism (SNP) data types to develop expectations and to compare estimators.  相似文献

Increasing atmospheric reactive nitrogen (N) deposition due to human activities could change N cycling in terrestrial ecosystems. However, the differences between the fates of deposited and are still not fully understood. Here, we investigated the fates of deposited and , respectively, via the application of 15NH4NO3 and NH415NO3 in a temperate forest ecosystem. Results showed that at 410 days after tracer application, most was immobilized in litter layer (50 ± 2%), while a considerable amount of penetrated into 0–5 cm mineral soil (42 ± 2%), indicating that litter layer and 0–5 cm mineral soil were the major N sinks of and , respectively. Broad‐leaved trees assimilated more 15N under NH415NO3 treatment compared to under 15NH4NO3 treatment, indicating their preference for –N. At 410 days after tracer application, 16 ± 4% added 15N was found in aboveground biomass under treatment, which was twice more than that under treatment (6 ± 1%). At the same time, approximately 80% added 15N was recovered in soil and plants under both treatments, which suggested that this forest had high potential for retention of deposited N. These results provided evidence that there were great differences between the fates of deposited and , which could help us better understand the mechanisms and capability of forest ecosystems as a sink of reactive nitrogen.  相似文献

Conventional tags applied to individuals have been used to investigate animal movement, but these methods require tagged individuals be recaptured. Maps of regional isotopic variability known as “isoscapes” offer potential for various applications in migration research without tagging wherein isotope values of tissues are compared to environmental isotope values. In this study, we present the spatial variability in oxygen () and dissolved inorganic carbon (δ13CDIC) isotope values of Baltic Sea water. We also provide an example of how these isoscapes can reveal locations of individual animal via spatial probability surface maps, using the high‐resolution salmon otolith isotope data from salmon during their sea‐feeding phase in the Baltic Sea. A clear latitudinal and vertical gradient was found for both and δ13CDIC values. The difference between summer and winter in the Baltic Sea values was only slight, whereas δ13CDIC values exhibited substantial seasonal variability related to algal productivity. Salmon otolith δ18Ooto and δ13Coto values showed clear differences between feeding areas and seasons. Our example demonstrates that dual isotope approach offers great potential for estimating probable fish habitats once issues in model parameterization have been resolved.  相似文献

Elemental sulfur exists primarily as an ring and serves as terminal electron acceptor for a variety of sulfur‐fermenting bacteria. Hyperthermophilic archaea from black smoker vents are an exciting research tool to advance our knowledge of sulfur respiration under extreme conditions. Here, we use a hybrid method approach to demonstrate that the proteinaceous cavities of the S‐layer nanotube of the hyperthermophilic archaeon Staphylothermus marinus act as a storage reservoir for cyclo‐octasulfur . Fully atomistic molecular dynamics (MD) simulations were performed and the method of multiconfigurational thermodynamic integration was employed to compute the absolute free energy for transferring a ring of elemental sulfur from an aqueous bath into the largest hydrophobic cavity of a fragment of archaeal tetrabrachion. Comparisons with earlier MD studies of the free energy of hydration as a function of water occupancy in the same cavity of archaeal tetrabrachion show that the sulfur ring is energetically favored over water.  相似文献

Rising atmospheric CO2 concentrations are expected to increase nitrous oxide (N2O) emissions from soils via changes in microbial nitrogen (N) transformations. Several studies have shown that N2O emission increases under elevated atmospheric CO2 (eCO2), but the underlying processes are not yet fully understood. Here, we present results showing changes in soil N transformation dynamics from the Giessen Free Air CO2 Enrichment (GiFACE): a permanent grassland that has been exposed to eCO2, +20% relative to ambient concentrations (aCO2), for 15 years. We applied in the field an ammonium‐nitrate fertilizer solution, in which either ammonium () or nitrate () was labelled with 15N. The simultaneous gross N transformation rates were analysed with a 15N tracing model and a solver method. The results confirmed that after 15 years of eCO2 the N2O emissions under eCO2 were still more than twofold higher than under aCO2. The tracing model results indicated that plant uptake of did not differ between treatments, but uptake of was significantly reduced under eCO2. However, the and availability increased slightly under eCO2. The N2O isotopic signature indicated that under eCO2 the sources of the additional emissions, 8,407 μg N2O–N/m2 during the first 58 days after labelling, were associated with reduction (+2.0%), oxidation (+11.1%) and organic N oxidation (+86.9%). We presume that increased plant growth and root exudation under eCO2 provided an additional source of bioavailable supply of energy that triggered as a priming effect the stimulation of microbial soil organic matter (SOM) mineralization and fostered the activity of the bacterial nitrite reductase. The resulting increase in incomplete denitrification and therefore an increased N2O:N2 emission ratio, explains the doubling of N2O emissions. If this occurs over a wide area of grasslands in the future, this positive feedback reaction may significantly accelerate climate change.  相似文献

‘Photoarsenotrophy’, the use of arsenite as an electron donor for anoxygenic photosynthesis, is thought to be an ancient form of phototrophy along with the photosynthetic oxidation of Fe(II), H2S, H2 and . Photoarsenotrophy was recently identified from Paoha Island's (Mono Lake, CA) arsenic‐rich hot springs. The genomes of several photoarsenotrophs revealed a gene cluster, arxB2AB1CD, where arxA is predicted to encode for the sole arsenite oxidase. The role of arxA in photosynthetic arsenite oxidation was confirmed by disrupting the gene in a representative photoarsenotrophic bacterium, resulting in the loss of light‐dependent arsenite oxidation. In situ evidence of active photoarsenotrophic microbes was supported by arxA mRNA detection for the first time, in red‐pigmented microbial mats within the hot springs of Paoha Island. This work expands on the genetics for photosynthesis coupled to new electron donors and elaborates on known mechanisms for arsenic metabolism, thereby highlighting the complexities of arsenic biogeochemical cycling.  相似文献

Few articles have been written on analyzing three‐way interactions between drugs. It may seem to be quite straightforward to extend a statistical method from two‐drugs to three‐drugs. However, there may exist more complex nonlinear response surface of the interaction index () with more complex local synergy and/or local antagonism interspersed in different regions of drug combinations in a three‐drug study, compared in a two‐drug study. In addition, it is not possible to obtain a four‐dimensional (4D) response surface plot for a three‐drug study. We propose an analysis procedure to construct the dose combination regions of interest (say, the synergistic areas with ). First, use the model robust regression method (MRR), a semiparametric method, to fit the entire response surface of the , which allows to fit a complex response surface with local synergy/antagonism. Second, we run a modified genetic algorithm (MGA), a stochastic optimization method, many times with different random seeds, to allow to collect as many feasible points as possible that satisfy the estimated values of . Last, all these feasible points are used to construct the approximate dose regions of interest in a 3D. A case study with three anti‐cancer drugs in an in vitro experiment is employed to illustrate how to find the dose regions of interest.  相似文献

The distribution and importance of anaerobic ammonium oxidation (anammox) and nitrite‐dependent anaerobic methane oxidation (n‐damo) have been identified in aquatic ecosystems; their role in agricultural upland soils however has not yet been well investigated. In this study, we examined spatio‐temporal distributions of anammox and n‐damo bacteria in soil profiles (300 cm depth) from an agricultural upland. Monitoring nitrogen (N) conversion activity using isotope‐tracing techniques over the course of one year showed denitrification (99.0% N‐loss in the winter and 85.0% N‐loss in the summer) predominated over anammox (1.0% N‐loss in the winter and 14.4% N‐loss in the summer) and n‐damo (0.6% N‐loss in the winter) in surface soils (0–20 cm). While below 20 cm depth, N‐loss was dominated by anammox (79.4 ± 14.3% in the winter and 65.4 ± 12.5% in the summer) and n‐damo was not detected. Phylogenetic analysis showed that Candidatus Brocadia anammoxidans dominated the anammox community in the surface soil and Candidatus Brocadia fulgida dominated below 20 cm depth. Dissimilatory nitrate reduction to ammonium (DNRA), another nitrite reduction process, was found to play a limited role (4.9 ± 3.5%) in the surface soil compared with denitrification; below 80 cm DNRA rates were much higher than rates of anammox and denitrification. Ammonium oxidation was the main source of above 80 cm (70.9 ± 23.3%), the key influencing factor on anammox rates, and nitrate reduction (100%) was the main source below 80 cm. Considering the anammox, n‐damo and denitrification rates as a whole in the sampled soil profile, denitrification is still the main N‐loss process in upland soils.  相似文献

Acid deposition arising from sulphur (S) and nitrogen (N) emissions from fossil fuel combustion and agriculture has contributed to the acidification of terrestrial ecosystems in many regions globally. However, in Europe and North America, S deposition has greatly decreased in recent decades due to emissions controls. In this study, we assessed the response of soil solution chemistry in mineral horizons of European forests to these changes. Trends in pH, acid neutralizing capacity (ANC), major ions, total aluminium (Altot) and dissolved organic carbon were determined for the period 1995–2012. Plots with at least 10 years of observations from the ICP Forests monitoring network were used. Trends were assessed for the upper mineral soil (10–20 cm, 104 plots) and subsoil (40–80 cm, 162 plots). There was a large decrease in the concentration of sulphate () in soil solution; over a 10‐year period (2000–2010), decreased by 52% at 10–20 cm and 40% at 40–80 cm. Nitrate was unchanged at 10–20 cm but decreased at 40–80 cm. The decrease in acid anions was accompanied by a large and significant decrease in the concentration of the nutrient base cations: calcium, magnesium and potassium (Bc = Ca2+ + Mg2+ + K+) and Altot over the entire dataset. The response of soil solution acidity was nonuniform. At 10–20 cm, ANC increased in acid‐sensitive soils (base saturation ≤10%) indicating a recovery, but ANC decreased in soils with base saturation >10%. At 40–80 cm, ANC remained unchanged in acid‐sensitive soils (base saturation ≤20%,  ≤ 4.5) and decreased in better‐buffered soils (base saturation >20%,  > 4.5). In addition, the molar ratio of Bc to Altot either did not change or decreased. The results suggest a long‐time lag between emission abatement and changes in soil solution acidity and underline the importance of long‐term monitoring in evaluating ecosystem response to decreases in deposition.  相似文献

We tested whether the presence of plant roots would impair the uptake of ammonium (), glycine, and glutamate by microorganisms in a deciduous forest soil exposed to constant or variable moisture in a short‐term (24‐h) experiment. The uptake of 15NH4 and dual labeled amino acids by the grass Festuca gigantea L. and soil microorganisms was determined in planted and unplanted soils maintained at 60% WHC (water holding capacity) or subject to drying and rewetting. The experiment used a design by which competition was tested in soils that were primed by plant roots to the same extent in the planted and unplanted treatments. Festuca gigantea had no effect on microbial N uptake in the constant moist soil, but its presence doubled the microbial uptake in the dried and rewetted soil compared with the constant moist. The drying and rewetting reduced by half or more the uptake by F. gigantea, despite more than 60% increase in the soil concentration of . At the same time, the amino acid and ‐ N became equally valued in the plant uptake, suggesting that plants used amino acids to compensate for the lower acquisition. Our results demonstrate the flexibility in plant‐microbial use of different N sources in response to soil moisture fluctuations and emphasize the importance of including transient soil conditions in experiments on resource competition between plants and soil microorganisms. Competition between plants and microorganisms for N is demonstrated by a combination of removal of one of the potential competitors, the plant, and subsequent observations of the uptake of N in the organisms in soils that differ only in the physical presence and absence of the plant during a short assay. Those conditions are necessary to unequivocally test for competition.  相似文献

Reliable estimates of effective population size are of central importance in population genetics and evolutionary biology. For populations that fluctuate in size, harmonic mean population size is commonly used as a proxy for (multi‐) generational effective size. This assumes no effects of density dependence on the ratio between effective and actual population size, which limits its potential application. Here, we introduce density dependence on vital rates in a demographic model of variance effective size. We derive an expression for the ratio in a density‐regulated population in a fluctuating environment. We show by simulations that yearly genetic drift is accurately predicted by our model, and not proportional to as assumed by the harmonic mean model, where N is the total population size of mature individuals. We find a negative relationship between and N. For a given N, the ratio depends on variance in reproductive success and the degree of resource limitation acting on the population growth rate. Finally, our model indicate that environmental stochasticity may affect not only through fluctuations in N, but also for a given N at a given time. Our results show that estimates of effective population size must include effects of density dependence and environmental stochasticity.  相似文献

The response of soil carbon dynamics to climate and land‐use change will affect both the future climate and the quality of ecosystems. Deep soil carbon (>20 cm) is the primary component of the soil carbon pool, but the dynamics of deep soil carbon remain poorly understood. Therefore, radiocarbon activity (C), which is a function of the age of carbon, may help to understand the rates of soil carbon biodegradation and stabilization. We analyzed the published C contents in 122 profiles of mineral soil that were well distributed in most of the large world biomes, except for the boreal zone. With a multivariate extension of a linear mixed‐effects model whose inference was based on the parallel combination of two algorithms, the expectation–maximization (EM) and the Metropolis–Hasting algorithms, we expressed soil C profiles as a four‐parameter function of depth. The four‐parameter model produced insightful predictions of soil C as dependent on depth, soil type, climate, vegetation, land‐use and date of sampling (). Further analysis with the model showed that the age of topsoil carbon was primarily affected by climate and cultivation. By contrast, the age of deep soil carbon was affected more by soil taxa than by climate and thus illustrated the strong dependence of soil carbon dynamics on other pedologic traits such as clay content and mineralogy.  相似文献

Aphyllocladus spartioides Wedd . is a native and aromatic herb used in traditional medicine, however it is still poorly investigated. In this work, the volatile profile of A. spartioides growing in Hornillos‐Northwest Argentina was determined by GC/MS/FID and the phenolic compounds of hydroethanolic and decoction extracts were analyzed by HPLC‐DAD. The antibacterial potential, antioxidant activity and α‐glucosidase inhibition activity were checked by in vitro assays. The volatile profile allowed the identification of 68 compounds, being α‐pinene and cadinene the main ones. Eighteen phenolics were identified, isorhamnetin derivatives and different phenolic acid derivatives were found in higher amounts, mainly in the hydroethanolic extract. A concentration‐dependent activity was noticed against DPPH·, , and α‐glucosidase, these activities being reported for the first time. Hydroethanolic extract was most active against DPPH·, ·NO and α‐glucosidase (IC50 = 79, 206 and 181 μg/ml). Decoction extract proved to be better against (IC50 = 20 μg/ml). Regarding the antibacterial activity, hydroethanolic extract was more active compared with decoction and essential oil. MICs of 0.3 – 0.6 mg/ml were obtained against Staphylococcus aureus, Bacillus cereus, and Micrococcus luteus. Results suggest that the extracts of A. spartioides from Northwest Argentina may be interesting to use as a source of natural antioxidants/antimicrobials for pharmaceutical incorporations or food supplementation.  相似文献

The biology literature is rife with misleading information on how to quantify catabolic reaction energetics. The principal misconception is that the sign and value of the standard Gibbs energy () define the direction and energy yield of a reaction; they do not. is one part of the actual Gibbs energy of a reaction (ΔGr ), with a second part accounting for deviations from the standard composition. It is also frequently assumed that applies only to 25 °C and 1 bar; it does not. is a function of temperature and pressure. Here, we review how to determine ΔGr as a function of temperature, pressure and chemical composition for microbial catabolic reactions, including a discussion of the effects of ionic strength on ΔGr and highlighting the large effects when multi-valent ions are part of the reaction. We also calculate ΔGr for five example catabolisms at specific environmental conditions: aerobic respiration of glucose in freshwater, anaerobic respiration of acetate in marine sediment, hydrogenotrophic methanogenesis in a laboratory batch reactor, anaerobic ammonia oxidation in a wastewater reactor and aerobic pyrite oxidation in acid mine drainage. These examples serve as templates to determine the energy yields of other catabolic reactions at environmentally relevant conditions.  相似文献

Mutation may impose a substantial load on populations, which varies according to the reproductive mode of organisms. Over the past years, various authors used adaptive landscape models to predict the long‐term effect of mutation on mean fitness; however, many of these studies assumed very weak mutation rates, so that at most one mutation segregates in the population. In this article, we derive several simple approximations (confirmed by simulations) for the mutation load at high mutation rate (U), using a general model that allows us to play with the number of selected traits (n), the degree of pleiotropy of mutations, and the shape of the fitness function (which affects the average sign and magnitude of epistasis among mutations). When mutations have strong fitness effects, the equilibrium fitness of sexuals and asexuals is close to ; under weaker mutational effects, sexuals reach a different regime where is a simple function of U and of a parameter describing the shape of the fitness function. Contrarily to weak mutation results showing that is an increasing function of population size and a decreasing function of n, these parameters may have opposite effects in sexual populations at high mutation rate.  相似文献

Ectomycorrhizal (EcM) fungal communities may be shaped by both deterministic and stochastic processes, potentially influencing ecosystem development and function. We evaluated community assembly processes for EcM fungi of Pseudotsuga menziesii among 12 sites up to 400 km apart in southwest British Columbia (Canada) by investigating species turnover (β‐diversity) in relation to soil nitrogen (N) availability and physical distance. We then examined functional traits for an N‐related niche by quantifying net fluxes of , and protons on excised root tips from three contrasting sites using a microelectrode ion flux measurement system. EcM fungal communities were well aligned with soil N availability and pH, with no effect of site proximity (distance–decay curve) on species assemblages. Species turnover was significant (β1/2 = 1.48) along soil N gradients, with many more Tomentella species on high N than low N soils, in contrast to Cortinarius species. Ammonium uptake was greatest in the spring on the medium and rich sites and averaged over 190 nmol/m2/s for Tomentella species. The lowest uptake rates of were by nonmycorrhizal roots of axenically grown seedlings (10 nmol/m2/s), followed by Cortinarius species (60 nmol/m2/s). EcM roots from all sites displayed only marginal uptake of nitrate (8.3 nmol/m2/s). These results suggest uptake capacity is an important functional trait influencing the assembly of EcM fungal communities. The diversity of EcM fungal species across the region arguably provides critical belowground adaptations to organic and inorganic N supply that are integral to temperate rainforest ecology.  相似文献

Biochar management has been proposed as a possible tool to mitigate anthropogenic CO2 emissions, and thus far its impacts in forested environments remain poorly understood. We conducted a large‐scale, replicated field experiment using 0.05‐ha plots in the boreal region in northern Sweden to evaluate how soil and vegetation properties and processes responded to biochar application and the disturbance associated with burying biochar in the soil. We employed a randomized block design, where biochar and soil mixing treatments were established in factorial combination (i.e., control, soil mixing only, biochar only, and biochar and soil mixing; n = 6 plots of each). After two growing seasons, we found that biochar application enhanced net soil N mineralization rates and soil concentrations regardless of the soil mixing treatment, but had no impact on the availability of , the majority of soil microbial community parameters, or soil respiration. Meanwhile, soil mixing enhanced soil concentrations, but had negative impacts on net N mineralization rates and several soil microbial community variables. Many of the effects of soil mixing on soil nutrient and microbial community properties were less extreme when biochar was also added. Biochar addition had almost no effects on vegetation properties (except for a small reduction in species richness of the ground layer vegetation), while soil mixing caused significant reductions in graminoid and total ground layer vegetation cover, and enhanced seedling survival rates of P. sylvestris, and seed germination rates for four tree species. Our results suggest that biochar application can serve as an effective tool to store soil C in boreal forests while enhancing availability. They also suggest that biochar may serve as a useful complement to site preparation techniques that are frequently used in the boreal region, by enhancing soil fertility and reducing nutrient losses when soils are scarified during site preparation.  相似文献

This study investigates how group size of Indo‐Pacific bottlenose dolphins (Tursiops aduncus) changes temporally, spatially, and/or with predominant behavior at two discreet sites along the Eastern Cape coastline of South Africa: Algoa Bay and the Wild Coast. The mean group size of bottlenose dolphins was large with an average of 52 animals. Significantly larger groups were observed in Algoa Bay ( = 60, range = 1–600) than off the Wild Coast ( = 32.9, range = 1–250). In Algoa Bay, the mean group size increased significantly over the study period, from an average 18 animals in 2008 to 76 animals in 2016. Additionally, the largest average and maximum group sizes ever reported both in South Africa and worldwide, were recorded in Algoa Bay (maximum group size = 600). Neither season nor behavior had a significant effect on mean group size at both sites. Similarly environmental variables such as the depth and substrate type also had no influence on group size. It remains unclear which ecological drivers, such as predation risk and food availability, are leading to the large groups observed in this area, and further research on abundance and distribution of both predators and prey is necessary.  相似文献

Enhanced soil ammonium () concentrations in wetlands often lead to graminoid dominance, but species composition is highly variable. Although is readily taken up as a nutrient, several wetland species are known to be sensitive to high concentrations or even suffer toxicity, particularly at low soil pH. More knowledge about differential graminoid responses to high availability in relation to soil pH can help to better understand vegetation changes. The responses of two wetland graminoids, Juncus acutiflorus and Carex disticha, to high (2 mmol·l?1) versus control (20 μmol·l?1) concentrations were tested in a controlled hydroponic set up, at two pH values (4 and 6). A high concentration did not change total biomass for these species at either pH, but increased C allocation to shoots and increased P uptake, leading to K and Ca limitation, depending on pH treatment. More than 50% of N taken up by C. disticha was invested in N‐rich amino acids with decreasing C:N ratio, but only 10% for J. acutiflorus. Although both species appeared to be well adapted to high loadings in the short term, C. disticha showed higher classic detoxifying responses that are early warning indicators for decreased tolerance in the long term. In general, the efficient aboveground biomass allocation, P uptake and N detoxification explain the competitive strength of wetland graminoids at the expense of overall biodiversity at high loading. In addition, differential responses to enhanced affect interspecific competition among graminoids and lead to a shift in vegetation composition.  相似文献
