The rapid accumulation of nucleotide sequence data on viral genes has allowed, for the first time, the development of detailed phylogenies of viruses based on an objective criterion. This has been demonstrated clearly in the recent analysis of the evolutionary relationships of HIV - the AIDS virus. When first characterized, HIV seemed aberrant and almost unique in many features. Now it is known to be one of a large group of immunodeficiency viruses, which are widely distributed among primates and other mammals.  相似文献

Background

Our knowledge of global protein-protein interaction (PPI) networks in complex organisms such as humans is hindered by technical limitations of current methods.

Results

On the basis of short co-occurring polypeptide regions, we developed a tool called MP-PIPE capable of predicting a global human PPI network within 3 months. With a recall of 23% at a precision of 82.1%, we predicted 172,132 putative PPIs. We demonstrate the usefulness of these predictions through a range of experiments.

Conclusions

The speed and accuracy associated with MP-PIPE can make this a potential tool to study individual human PPI networks (from genomic sequences alone) for personalized medicine.

The study of evolutionary relationships among human populations is fundamental to inferring processes that determine their structure and history. Among the different data types used to infer such relationships, molecular data, particularly nuclear and mitochondrial DNA, are preferred because of their high heritability and the low probability of changes during development. However, although the reliability of relatedness patterns based on other traits is discussed, except in unusual circumstances most prehistoric populations remain within the domain of morphological study. Therefore the primary goal of this study is to test the reliability of relatedness patterns constructed on the basis of craniometric data on a regional scale. In particular, we analyze samples from populations belonging to the Chaco, Pampa, and Patagonia regions of South America for which craniometric and molecular data are available. We compare a strongly supported relatedness pattern based on molecular data with the results obtained through landmark-based and semilandmark-based facial data. The matrices based on Euclidean distance for morphometric data and DA distances for molecular data were used to perform principal coordinates analyses and to obtain reticulograms. Finally, a principal components analysis of all individuals was performed with morphometric data. The results indicate that ordination analyses yield slightly different results depending on the morphometric data used. However, the reticulograms obtained with both landmark-based and semilandmark-based data allow the separation of the Chubut samples from the Chaco samples, with the Pampa sample in between the others; this pattern is congruent with molecular-based analyses. As a consequence, our results indicate that facial morphometric data allow the inference of the structure and history of the prehistoric populations for the studied region.  相似文献

The importance of density-dependent processes in natural populations is widely accepted, but the issue of the shape of density-dependent relationships (such as influenced by vagueness, or time-delay) remains unresolved. We explored the density-dependent relationships in demographic parameters for 12 species of birds in Britain using large-scale, long-term data sets. We predicted that a negative relation between density and demographic parameters should be observed for the stable species, whereas the decreasing or increasing species should display a positive relation if the environment changes progressively through time bringing about a continuous change in density dependence. Our prediction was verified for nine species out of 12; however, we observed, for the three remaining species, a significant decrease of survival rates through time that seems to be involved in a long-term population decline. In all cases where a density-dependent relation was found, we observed an important variance around the relation. In one case, we showed that this variance increased significantly with density. We found evidence for time-delayed effects of density dependence both for survival and breeding performance. In two species, our results suggest the existence of complex interactions (compensatory mechanisms) between survival and breeding performance or between the different components of breeding performance.  相似文献

Phylogenetic relationships of human populations in sub-Saharan Africa   总被引:1,自引:0,他引:1  
This study utilizes the GM/KM immunoglobulin allotype system to elucidate the phylogenetic relationships of sub-Saharan Africans. The importance of understanding the relatedness of these peoples stems from the sub-Saharan region being the possible birthplace of humans. Haplotype distributions were determined for 19 populations and compared using chi-square analysis. Published data of other sub-Saharan Africans and representative populations worldwide were also added for comparison. Genetic distances between populations were calculated based on haplotype frequencies, and genetic relationships were observed through principal components analysis. Data from the GM/KM system showed a genetic homogeneity of the Bantu populations, with some exceptions, supporting the possibility of a common origin of these peoples. The Malagasy appeared as a divergent population, most likely due to Southeast Asian/Austronesian admixture, as indicated by the presence of the GM*AF B haplotype. The Cape Coloured also showed a divergence, with their genetic structures containing Caucasoid and Khoisan contributions. Finally, the Mbuti Pygmies appeared genetically isolated and had the highest frequency of the GM*A B haplotype out of all studied populations.  相似文献

Chemical compounds are highly important in the ecology of animals. In social insects, compounds on the body surface represent a particularly interesting trait, because they comprise different compound classes that are involved in different functions, such as communication, recognition and protection, all of which can be differentially affected by evolutionary processes. Here, we investigate the widely unknown and possibly antagonistic influence of phylogenetic and environmental factors on the composition of the cuticular chemistry of tropical stingless bees. We chose stingless bees because some species are unique in expressing not only self-produced compounds, but also compounds that are taken up from the environment. By relating the cuticular chemistry of 40 bee species from all over the world to their molecular phylogeny and geographical occurrence, we found that distribution patterns of different groups of compounds were differentially affected by genetic relatedness and biogeography. The ability to acquire environmental compounds was, for example, highly correlated with the bees'' phylogeny and predominated in evolutionarily derived species. Owing to the presence of environmentally derived compounds, those species further expressed a higher chemical and thus functional diversity. In Old World species, chemical similarity of both environmentally derived and self-produced compounds was particularly high among sympatric species, even when they were less related to each other than to allopatric species, revealing a strong environmental effect even on largely genetically determined compounds. Thus, our findings do not only reveal an unexpectedly strong influence of the environment on the cuticular chemistry of stingless bees, but also demonstrate that even within one morphological trait (an insect''s cuticular profile), different components (compound classes) can be differentially affected by different drivers (relatedness and biogeography), depending on the functional context.  相似文献

Purpose

Air pollutants such as tropospheric ozone and PM2.5 travel through large areas. The damage factors (DFs) presented by existing researches in life cycle impact assessment do not take into consideration transboundary movement. A previous study used a global chemistry transport model (CTM), to develop health damage factors for ten different regions around the world by considering the transboundary movement of PM2.5. Under the same assessment procedure, this research is designed to calculate the ozone DFs by region and to find the effects of wide range movement on the DFs.

Methods

The DFs by regions are defined as changes in disability-adjusted life years (DALYs) derived from changes in tropospheric ozone concentration around the world which is induced by an increase in emissions of the unit amount of nitrogen oxides (NOx) and non-methane volatile organic compounds (NMVOC). DFs for ten regions are calculated as follows. Firstly, the concentration change of worldwide ozone caused by a change in emission of a substance from one region is estimated with a global scale CTM for both NOx and NMVOC. Secondly, DALY changes on the world due to a change in concentration of ozone are estimated by using population data and epidemiological concentration-response functions for mortality and morbidity. Finally, the above calculations are done for all targeted ten regions.

Results and discussion

DFs of NOx and NMVOC for ten regions were calculated as 0.3–4.2?×?10?5 DALY/kg and 0.2–5.6?×?10?6 DALY/kg, respectively. It was found DFs might be underestimated around 10 to 70 % by region if the transboundary movement is not taken into consideration. In many regions in the northern hemisphere, about 60 % of damage occurs outside the emission area, which is larger than that of southern hemispheric regions due to a larger population exposed to downwind places. In regions of China and India, however, the influence on other regions accounted for only 10 % because these regions involve larger influences in the source region. The impact of NO titration effect can be seen in cold seasons in many regions, but it was found that the effect is remarkable on an annual average only in Europe, a cold region with large emissions.

Conclusions

The human health DFs of NOx and NMVOC considering effects of transboundary movement of tropospheric ozone are estimated for ten regions by using a global CTM. As a future work, it is important to show the interannual sensitivity of the DFs through chronological assessments.

Evolutionary relationships of eukaryotic kingdoms   总被引:5,自引:0,他引:5  
The evolutionary relationships of four eukaryotic kingdoms—Animalia, Plantae, Fungi, and Protista—remain unclear. In particular, statistical support for the closeness of animals to fungi rather than to plants is lacking, and a preferred branching order of these and other eukaryotic lineages is still controversial even though molecular sequences from diverse eukaryotic taxa have been analyzed. We report a statistical analysis of 214 sequences of nuclear small-subunit ribosomal RNA (srRNA) gene undertaken to clarify these evolutionary relationships. We have considered the variability of substitution rates and the nonindependence of nucleotide substitution across sites in the srRNA gene in testing alternative hypotheses regarding the branching patterns of eukaryote phylogeny. We find that the rates of evolution among sites in the srRNA sequences vary substantially and are approximately gamma distributed with size and shape parameter equal to 0.76. Our results suggest that (1) the animals and true fungi are indeed closer to each other than to any other crown group in the eukaryote tree, (2) red algae are the closest relatives of animals, true fungi, and green plants, and (3) the heterokonts and alveolates probably evolved prior to the divergence of red algae and animal-fungus-green-plant lineages. Furthermore, our analyses indicate that the branching order of the eukaryotic lineages that diverged prior to the evolution of alveolates may be generally difficult to resolve with the srRNA sequence data.  相似文献

G12 rotaviruses were first detected in diarrheic children in the Philippines in 1987, but no further cases were reported until 1998. However, G12 rotaviruses have been detected all over the world in recent years. Here, we report the worldwide variations of G12 rotaviruses to investigate the evolutionary mechanisms by which they managed to spread globally in a short period of time. We sequenced the complete genomes (11 segments) of nine G12 rotaviruses isolated in Bangladesh, Belgium, Thailand, and the Philippines and compared them with the genomes of other rotavirus strains. Our genetic analyses revealed that after introduction of the VP7 gene of the rare G12 genotype into more common local strains through reassortment, a vast genetic diversity was generated and several new variants with distinct gene constellations emerged. These reassortment events most likely took place in Southeast Asian countries and spread to other parts of the world. The acquirement of gene segments from human-adapted rotaviruses might allow G12 to better propagate in humans and hence to develop into an important emerging human pathogen.  相似文献

To understand the evolution of photosynthetic bacteria it is necessary to understand how the main groups within Bacteria have evolved from a common ancestor, a critical issue that has not been resolved in the past. Recent analysis of shared conserved inserts or deletions (indels) in protein sequences has provided a powerful means to resolve this long-standing problem in microbiology. Based on a set of 25 indels in highly conserved and widely distributed proteins, all main groups within bacteria can now be defined in clear molecular terms and their relative branching orders logically deduced. For the 82 presently completed bacterial genomes, the presence or absence of these signatures in various proteins was found to be almost exactly as predicted by the indel model, with only 11 exceptions observed in 1842 observations. The branching order of different bacterial groups as deduced using this approach is as follows: low G+C Gram-positive (Heliobacterium chlorum) ↔ high G+C Gram-positive ↔ Clostridium–Fusobacterium–ThermotogaDeinococcus–Thermus ↔ green nonsulfur bacteria (Chloroflexus aurantiacus) ↔ Cyanobacteria ↔ SpirochetesChlamydia–Cytophaga–Flavobacteria–green sulfur bacteria (Chlorobium tepidum) ↔ AquifexProteobacteria (δ and ∈) ↔ Proteobacteria (α) ↔ Proteobacteria (β) and ↔ Proteobacteria (γ). The Heliobacterium species, which contain an Fe–S type of reaction center (RC 1) and represent the sole photosynthetic phylum from the Gram-positive or monoderm bacteria (i.e., bounded by only a single membrane), is indicated to be the most ancestral of the photosynthetic lineages. Among the Gram-negative or diderm bacteria (containing both inner and outer cell membranes) the green nonsulfur bacteria, which contain a pheophytin-quinone type of reaction center (RC 2), are indicated to have evolved first. The later emerging photosynthetic groups which contain either one or both of these reaction centers could have acquired such genes from the earlier branching lineages by either direct descent or by means of lateral gene transfer. gamma-Carboxymuconolactone decarboxylase (EC 4.1.1.44) from Azotobacter vinelandii resembled the isofunctional enzymes from Acinetobacter calcoaceticus and Pseudomonas putida. All three decarboxylases appeared to be hexamers formed by association of identical subunits of about 13,300 daltons. The A. vinelandii and P. putida decarboxylases cross-reacted immunologically with each other, and the NH2-terminal amino acid sequences of the enzymes differed in no more than 7 of the first 36 residues. In contrast, the A. calcoaceticus decarboxylase did not cross-react with the decarboxylase from A. vinelandii or P. putida; the NH2-terminal amino acid sequences of these enzymes diverged about 50% from the NH2-terminal amino acid sequence of the A. calcoaceticus decarboxylase.  相似文献

An immunological approach was used for the study of ornithine carbamoyltransferase (OTCase) evolution in bacteria. Antisera were prepared against the anabolic and catabolic OTCases of Pseudomonas aeruginosa and Aeromonas formicans as well as against OTCase and putrescine carbamoyltransferases from Streptococcus faecalis; these antisera were then tested against the unpurified OTCases, either anabolic or catabolic, of 34 bacterial strains. Extensive cross-reactions were observed between the antisera to catabolic OTCases from P. aeruginosa, A. formicans and S. faecalis and the catabolic enzymes from other species or genera. These antisera cross-reacted also with the anabolic OTCases of strains of the Enterobacteriaceae but not with the anabolic OTCases of the same species or of other species or genera. The cross-reaction measured between the antisera against P. aeruginosa anabolic OTCase and the anabolic OTCases of other Pseudomonas were largely in agreement with the phylogenic subdivision of Pseudomonas proposed by N. J. Palleroni. The correlation was also significantly higher with the anabolic enzyme of an archaeobacterium, Methanobacterium thermoaceticum, than with the catabolic or anabolic OTCases from other genera in the eubacterial line. The antiserum raised against A. formicans anabolic OTCase was quite specific for its antigen and appeared to be raised against the heaviest of the various oligomeric structures of the enzyme.  相似文献

We present a revision of Maynard Smith's evolutionary stability criteria for populations which are very large (though technically finite) and of unknown size. We call this the large population ESS, as distinct from Maynard Smith's infinite population ESS and Schaffer's finite population ESS. Building on Schaffer's finite population model, we define the large population ESS as a strategy which cannot be invaded by any finite number of mutants, as long as the population size is sufficiently large. The large population ESS is not equivalent to the infinite population ESS: we give examples of games in which a large population ESS exists but an infinite population ESS does not, and vice versa. Our main contribution is a simple set of two criteria for a large population ESS, which are similar (but not identical) to those originally proposed by Maynard Smith for infinite populations.  相似文献

Form–function relationships in plants underlie their ecosystem roles in supporting higher trophic levels through primary production, detrital pathways, and habitat provision. For widespread, phenotypically‐variable plants, productivity may differ not only across abiotic conditions, but also from distinct morphological or demographic traits. A single foundation species, eelgrass Zostera marina, typically dominates north temperate seagrass meadows, which we studied across 14 sites spanning 32–61°N latitude and two ocean basins. Body size varied by nearly two orders of magnitude through this range, and was largest at mid‐latitudes and in the Pacific Ocean. At the global scale, neither latitude, site‐level environmental conditions, nor body size helped predict productivity (relative growth rate 1–2% day‐1 at most sites), suggesting a remarkable capacity of Z. marina to achieve similar productivity in summer. Furthermore, among a suite of stressors applied within sites, only ambient leaf damage reduced productivity; grazer reduction and nutrient addition had no effect on eelgrass size or growth. Scale‐dependence was evident in different allometric relationships within and across sites for productivity and for modules (leaf count) relative to size. Zostera marina provides a range of ecosystem functions related to both body size (habitat provision, water flow) and growth rates (food, carbon dynamics). Our observed decoupling of body size and maximum production suggests that geographic variation in these ecosystem functions may be independent, with a future need to resolve how local adaptation or plasticity of body size might actually enable more consistent peak productivity across disparate environmental conditions.  相似文献
