The genetic differentiation and phylogenetic relationships of 18 indigenous goat populations from seven East Asian countries were analysed based on data obtained from 26 microsatellite DNA markers. The mean number of alleles (MNA) per population ranged from 2.5 to 7.6, with an average of 5.8. Genetic variability estimated from MNA and heterozygosity (HE and HO) were relatively low in coastal and island populations. A heterozygous deficiency within populations (FIS = 0.054, < 0.001) and total inbreeding (FIT = 0.181, < 0.01) were observed, and genetic differentiation in the populations (FST) was 13.4%. The results of Bayesian model‐based clustering and a neighbour‐joining tree based on Nei's genetic distance showed that Asian goat populations could be subdivided into at least the following three genetic clusters: East Asian, Southeast Asian and Mongolian. These results are in close accordance with conventional morphological and geographical classifications and migration history.  相似文献

Understanding population genetic structure is key to developing predictions about species susceptibility to environmental change, such as habitat fragmentation and climate change. It has been theorized that life‐history traits may constrain some species in their dispersal and lead to greater signatures of population genetic structure. In this study, we use a quantitative comparative approach to assess if patterns of population genetic structure in bees are driven by three key species‐level life‐history traits: body size, sociality, and diet breadth. Specifically, we reviewed the current literature on bee population genetic structure, as measured by the differentiation indices Nei's GST, Hedrick's GST, and Jost's D. We then used phylogenetic generalised linear models to estimate the correlation between the evolution of these traits and patterns of genetic differentiation. Our analyses revealed a negative and significant effect of body size on genetic structure, regardless of differentiation index utilized. For Hedrick's GST and Jost's D, we also found a significant impact of sociality, where social species exhibited lower levels of differentiation than solitary species. We did not find an effect of diet specialization on population genetic structure. Overall, our results suggest that physical dispersal or other functions related to body size are among the most critical for mediating population structure for bees. We further highlight the importance of standardizing population genetic measures to more easily compare studies and to identify the most susceptible species to landscape and climatic changes.  相似文献

Microsatellite markers are quite popular due to their degree of polymorphism and efficiency; however, the utility of such markers for analysing allotetraploid species is often hampered by an inability to determine allele copy number for partial heterozygotes. tetrasat is a program that uses an iterative substitution process to account for all probable combinations of allele copy numbers in populations with partial heterozygote samples. The program subsequently calculates allele frequencies, and mean Hardy–Weinberg expected heterozygosity (HE), Shannon–Weiner Diversity Index (H′) and Nei's measure of population differentiation (GST) are reported for each locus and population. Of equal importance is the calculation of statistical variability generated by the missing data and allele substitution process, which allows for assessment of the strength of conclusions drawn from the statistics.  相似文献

Genetic diversity was studied at allozyme loci in two Palearctic and one Nearctic population of Aedimorphus (=Aedes) vexans, a species of public health and veterinary importance. The population from Serbia was the most polymorphic (P= 35%) with the highest observed heterozygosity (Ho= 0.027). The lowest observed heterozygosity (Ho= 0.010) was obtained for the Nearctic population. All analyses based on individual (STRUCTURE analysis) and population level (pairwise FST,Nm values, AMOVA, Nei's D value) revealed significant structuring between Nearctic and Palearctic populations, indicating a lack of gene flow and thus, the presence of independent gene pools. Taxon‐specific alleles at the diagnostic Ao, Hk‐2, Hk‐3, Hk‐4, Idh‐1, and Idh‐2 loci were used for identification and separation of Nearctic and Palearctic populations. Population genetics study provided valuable information on the correct distinction of Am. vexans populations and their adaptive potential that could find a future use in the studies of vector competence and development of vector‐control strategies.  相似文献

Estimates of the fixation index, FST, have been used as measures of population differentiation for many decades. However, there have been persistent voices in the literature suggesting that these statistics do not measure true differentiation. In particular, the statistics Nei's GST and Wier and Cockerham's θ have been criticized for being ‘constrained’ to not equal one in some situations that seem to represent maximal differentiation. Here, we address the issue of how to evaluate exactly how much information a particular statistic contains about the process of differentiation. This criterion can be used to counter most concerns about the performance of GST (and related statistics), while also being reconciled with the insights of those who have proposed alternative measures of differentiation. In particular, the likelihood‐based framework that we put forward can justify the use of GST as an effective measure of differentiation, but also shows that in some situations GST is insufficient on its own and needs supplementing by another measure such as Jost's D or Hedrick's G′ST. This approach will become increasingly important in the future, as greater emphasis is placed on analysing large data sets.  相似文献

A set of 11 polymorphic microsatellite markers has been developed and characterized for the critically endangered species Pieris amamioshimensis. Fifty‐nine individuals of an ex‐situ population were used to identify these markers. The total number of alleles for each locus ranged from 3 to 9, with an average of 5.4. The expected heterozygosities (HS) and observed heterozygosities (HO) ranged from 0.47 to 0.77 and 0.22 to 0.88, respectively. In total, four loci exhibited significant deviations from Hardy–Weinberg equilibrium: two loci showed significant heterozygosity excess and the other two loci showed significant heterozygosity deficit. The polymorphism information content (0.43 ≤ PIC ≤ 0.73), the probability of exclusions (PE1 = 0.9565, PE2 = 0.9969 and PE3 = 0.9999) and probabilities for identity (PI = 3.78 × 10?9 and PI‐Sib = 2.35 × 10?4) suggest that these markers are useful for estimating not only genetic diversity but also parentage, for the ex‐situ conservation management of populations.  相似文献

A microsatellite‐enriched library of Job's tears (Coix lacryma‐jobi L. var. Ma‐yuen Stapf) was constructed using a modified biotin–streptavidin capture method. After screening, 17 polymorphic microsatellites were used for diversity analysis among 30 Job's tears accessions. The number of alleles ranged from one to five alleles per locus with an average of 2.8 alleles. Expected heterozygosity (HE) and polymorphism information content (PIC) ranged from 0 to 0.676 and from 0 to 0.666, respectively. The newly developed microsatellite markers are expected to be very valuable tools for evaluation of genetic diversity among large germplasm collection of Job's tears present in our Korean Gene Bank.  相似文献

To set up a rational collecting strategy for germplasm of the edible-seeded cucurbit Cucumeropsis mannii, a study was conducted using 24 morphological and seven putative enzyme markers to determine the intra-specific variability from 16 and 22 accessions (representing three cultivars), respectively. The analysis of variance, showed a significant difference between the three cultivars. Principal component analysis pointed out a variation among individuals, mainly on the basis of flower, fruit, and seed size. Dendrogram with UPGMA method allowed clustering of the cultivars. Genetic diversity indices estimated equalled: 9.96% for the proportion of polymorphic loci (P), 1.10 for the number of alleles (A) and 0.023 for observed heterozygosity (Ho). The level of the within accessions genetic diversity (HS = 0.078) was higher than among accessions (DST = 0.042). Nei's genetic distances between the three cultivars were also low (0.079–0.147), indicating a high degree of similarity of the analysed cultivars.  相似文献

Fragmentation and reduction in population size are expected to reduce genetic diversity. However, examples from natural populations of forest trees are scarce. The range of Chihuahua spruce retreated northward and fragmented coincident with the warming climate that marked the early Holocene. The isolated populations vary from 15 to 2441 trees, which provided an opportunity to test whether census number is a good predictor of genetic diversity. Mean expected heterozygosity, He, based on 24 loci in 16 enzyme systems, was 0.093 for 10 sampled populations, which is within the range reported for conifers. However, estimates varied more than twofold among populations and He was closely related to the logarithm of the number of mature trees in the population (rHe,N = 0.93). Diversity among populations, FST, was 24.8% of the total diversity, which is higher than that observed in almost all conifer species studied. Nei's genetic distance, D, was not related to geographic distance between populations, and D? was 0.033, which is higher than estimates for most wide-ranging species. Most populations had excess homozygosity and the fixation index, FIS, was higher than that reported for all but one species of conifer. Nm, the number of migrants per generation, was 0.43 to 0.76, depending on estimation procedure, and is the smallest observed in conifers. The data suggest that populations of Chihuahua spruce have differentiated by drift and that they are effectively isolated. The results illustrate how a combination of paleontological observation and molecular markers can be used to illuminate recent evolutionary events. Multilocus estimates of outcrossing for two small populations were zero (complete selfing) and 0.153, respectively, which are in striking contrast to the near complete outcrossing observed in most conifers. The high fixation index and a high proportion of empty seeds (45%) suggest that inbreeding may be a serious problem for conservation of Chihuahua spruce.  相似文献

The meadow grasshopper, Chorthippus parallelus (Zetterstedt), is common and widespread in Central Europe, with a low dispersal range per generation. A population study in Central Germany (Frankenwald and Thüringer Schiefergebirge) showed strong interpopulation differences in abundance and individual fitness. We examined genetic variability using microsatellite markers within and between 22 populations in a short‐ to long‐distance sampling (19 populations, Frankenwald, Schiefergebirge, as well as a southern transect), and in the Erzgebirge region (three populations), with the latter aiming to check for effects as a result of historical forest cover. Of the 671 C. parallelus captured, none was macropterous (functionally winged). All populations showed a high level of expected and observed heterozygosity (mean 0.80–0.90 and 0.60–0.75, respectively), whereas there was evidence of inbreeding (FIS values all positive). Allelic richness for all locus–population combinations was high (mean 9.3–11.2), whereas alleles per locus ranged from 15–62. At a local level, genic and genotypic differences were significant. Pairwise FST values were in the range 0.00–0.04, indicating little interpopulation genetic differentiation. Similarly, the calculated gene flow was very high, based on the respective FST (19.5) and using private alleles (7.7). A Neighbour‐joining tree using Nei's DA and principal coordinate analysis separated two populations that were collected in the Erzgebirge region. Populations from this region may have escaped the effects of the historical forest cover. Different strains of Nile tilapia can be found worldwide. To successfully use them in breeding programs, they must be genetically characterized. In this study, four strains of Nile tilapia – UFLA, GIFT, Chitralada and Red‐Stirling – were genetically characterized using 10 noncoding microsatellite loci and two microsatellites located in the promoter and first intron of the growth hormone gene (GH). The two microsatellites in the GH gene were identified at positions ?693 to ?679 in the promoter [motif (ATTCT)8] and in intron 1 at positions +140 to +168 [motif (CTGT)7]. Genetic diversity was measured as mean numbers of alleles and expected heterozygosity, which were 4 and 0.60 (GIFT), 3.5 and 0.71 (UFLA), 4.5 and 0.57 (Chitralada) and 2.5 and 0.42 (Red‐Stirling) respectively. Genetic differentiation was estimated both separately and in combination for noncoding and GH microsatellites markers using Jost's DEST index. The UFLA and GIFT strains were the least genetically divergent (DEST = 0.10), and Chitralada and Red‐Stirling were the most (DEST = 0.58). The UFLA strain was genetically characterized for the first time and, because of its unique origin and genetic distinctness, may prove to be an important resource for genetic improvement of Nile tilapia. This study shows that polymorphisms found in coding gene regions might be useful for assessing genetic differentiation among strains.  相似文献

应用ISSR分子标记技术,对云南南部7个地区的野生大叶千斤拔( Flemingia macrophylla)居群进行了遗传多样性分析。结果表明:云南野生大叶千斤拔具有较高的遗传多样性。在物种水平上,平均每个位点的多态位点百分率(PPL)为94.85%,有效等位基因数(Ne)为1.4627,Nei’s基因多样性指数(He)为0.2815, Shannon’s多样性信息指数(Ho)为0.4337;在居群水平上,PPL =43.44%,Ne =1.2981,He =0.1704,Ho =0.2499。基于Nei’ s遗传多样性分析可得出,居群间的遗传分化系数( Gst)为0.3975,表明居群内的遗传变异为60.25%,居群间的遗传变异为39.75%,这说明居群间的遗传分化要低于居群内的遗传分化。根据遗传多样性分析和聚类结果,应在大叶千金拔遗传多样性较高的勐腊易武( MY)、丘北( QB)和宁洱( NE)地区,设立保护点对其进行就地保护。  相似文献

Allelic variation in seedlings from 60 North American populations of the alien annual grass Bromus tectorum was determined at 25 loci using starch gel electrophoresis. Populations were collected from four regions; east of the Rocky Mountains, Nevada and California, the Intermountain West, and British Columbia. Compared to other diploid seed plants, genetic variation within these populations of B. tectorum is low: 4.60% of loci are polymorphic per population, with an average of 1.05 alleles per locus and a mean expected heterozygosity of 0.012. Although 2,141 individuals were analyzed, no heterozygous individuals were detected, and consequently, mean observed heterozygosity is 0.000. Extensive deviations from Hardy-Weinberg expectations were observed at every polymorphic locus due to heterozygote deficiencies. The mean genetic identity (Nei's I) between population pairs was 0.980 and indicates a high level of overall genetic similarity among populations. The among-population component of the total gene diversity is high (GST = 0.478), indicating substantial genetic differentiation among populations. These results are consistent with previous reports for highly self-pollinating plants of low genetic variation and substantial genetic differentiation among populations. Despite the lack of genetic variation as measured by enzyme electrophoresis, this weedy grass has become exceedingly abundant in a diverse array of arid environments throughout much of western North America, perhaps due to phenotypic plasticity.  相似文献

A set of expressed sequence tag–simple sequence repeat (EST‐SSR) loci has been developed for Arabidopsis lyrata ssp. petraea. From 768 root cDNA clones, 126 microsatellites, including di‐, tri‐, tetra‐ and pentanucleotide repeat motifs were identified and primers were designed to 24 EST‐SSRs. Eleven loci were subsequently screened on 150 individuals sampled from five natural populations, which revealed three to nine alleles per locus (mean 5.36) and expected heterozygosity (HE) estimates ranging from 0.046 to 0.698. Significant deviations from random mating were observed at 10 EST‐SSR loci, likely due to inbreeding (global FIS = 0.151) and population structure (global FST = 0.246).  相似文献

Three populations of Botryodiplodia theobromae causing die-back and bark canker of pear in Punjab were analysed to know about the genetic diversity, gene flow, heterogeneity and the probable rate of spread of races capable of overcoming the resistance present in elite cultivars. There was no relationship between the morphologically similar isolates and their pathogenic behaviour. Majority of the isolates of B. theobromae within and among the populations produced lesions of 1.9–7.2 × 0.8–3.1 cm size on detached pear twigs cv. Punjab Beauty. Incubation period and per cent infection also varied within and among the three populations of the pathogen. The genetic diversity was calculated on the basis of allele frequencies of nine simple sequence repeat (SSR) markers using Nei's genetic diversity formulae. Allele frequencies (Xij ) varied significantly among the three populations ranging from 0.0 to 1.0. The mean genetic diversities within population (H S) also varied in all the locations ranging from 0.18 to 0.36 indicating a high genetic diversity within the population. The total genetic diversity across all the populations (H T) ranged between 0.1 and 0.5 with a mean of 0.36, and differed significantly from the mean H S (0.25). Diversity indices of SSR loci varied from low (H S < 0.1) to high (H S > 0.4) across all the populations (G ST) of B. theobromae in Punjab which were consistent over the presumed SSR loci with a mean G ST of 0.29. The lower G ST values of 0.13, 0.10, 0.11 and 0.13 were observed at LAS15-16, LAS27-28, BOT17-18 and BOT35-36 loci, respectively, showing high genetic diversity among all the isolates. However, at BOT19-20 locus, the G ST value observed was 0.72 thereby indicating low diversity in the population at this locus. Out of 25 loci, 8 loci showed the gene flow (Nm) < 1 indicating a high genetic differentiation within the population and the remaining 6 loci showed the Nm > 1 indicating the frequent existence of gene flow across the populations of B. theobromae. Pairwise comparison (G ST) values among all the loci were ranging from 0.18 to 0.19, which indicate a low genetic differentiation among the populations of B. theobromae. The high genetic diversity (H S) within the population was observed in the present study suggesting that B. theobromae possess high variability in Punjab. Keeping this in view, new races would be expected soon outside the state of origin, as naturally occurring gene flow is likely to be increased by the human activity for comprehensive cultivation of pear in the near future. Therefore, it is difficult to predict the durability of resistant sources in Punjab, which in turn emphasises the identification and introgression of R genes into commercial cultivars.  相似文献

Ten polymorphic microsatellites were isolated from the red‐bellied yellow tail fusilier Caesio cuning, a reef‐associated fish which occurs widely in the Indo‐Pacific region. The species is exploited by both small‐scale and commercial fisheries. Fifty individuals from six populations were genotyped using primers that reliably amplified 10 polymorphic loci. The number of alleles per locus ranged from three to 11. Observed heterozygosity (HO) and expected heterozygosity (HE) ranged between 0.400 to 0.880 and 0.337 to 0.843, respectively. These microsatellite loci may be used to study population structure, genetic diversity and connectivity of C. cuning in the range of its distribution.  相似文献

杂交育种是产生遗传变异、表型变异及选择新变异的重要方法。然而系统发育不清晰,选择较近的亲缘关系亲本用于杂交子代往往表现出较低的遗传多样性。为探究湿地松、洪都拉斯加勒比松种间杂交后代遗传多样性水平,对8个湿地松×洪都拉斯加勒比松家系进行ISSR分析。利用10条引物共产生60个表达清晰可用于分析的标记,其中48个标记表现为多态性,占总标记数的80%; 湿加松各个家系多态位点百分率在5%~23.33%之间; 各个家系基因多样性指数在 0.015 2~0.087 2之间,Shannon指数的范围在 0.021 6~0.129 4之间(家系水平为 0.293 4)。8个家系间的基因分化系数Gst为0.743 5,即总的遗传变异中有74.35%的变异存在于家系间,家系内的遗传变异占总遗传变异的25.65%。采用UPGMA法对湿加松的8个家系进行了聚类分析,确定了各个家系之间的遗传亲缘关系。8个家系间的基因流Nm为 0.172 5,表明基因流处于较低水平。  相似文献

Partitioning soil carbon dioxide (CO2) efflux (RS) into autotrophic (RA; including plant roots and closely associated organisms) and heterotrophic (RH) components has received considerable attention, as differential responses of these components to environmental change have profound implications for the soil and ecosystem C balance. The increasing number of partitioning studies allows a more detailed analysis of experimental constraints than was previously possible. We present results of an exhaustive literature search of partitioning studies and analyse global trends in flux partitioning between biomes and ecosystem types by means of a metaanalysis. Across all data, an overall decline in the RH/RS ratio for increasing annual RS fluxes emerged. For forest ecosystems, boreal coniferous sites showed significantly higher (P<0.05) RH/RS ratios than temperate sites, while both temperate or tropical deciduous forests did not differ in ratios from any of the other forest types. While chronosequence studies report consistent declines in the RH/RS ratio with age, no difference could be detected for different age groups in the global data set. Different methodologies showed generally good agreement if the range of RS under which they had been measured was considered, with the exception of studies estimating RH by means of root mass regressions against RS, which resulted in consistently lower RH/RS estimates out of all methods included. Additionally, the time step over which fluxes were partitioned did not affect RH/RS ratios consistently. To put results into context, we review the most common techniques and point out the likely sources of errors associated with them. In order to improve soil CO2 efflux partitioning in future experiments, we include methodological recommendations, and also highlight the potential interactions between soil components that may be overlooked as a consequence of the partitioning process itself.  相似文献

Population level response to hypoxia has become an issue of global significance because of increased frequency and intensity of hypoxic events worldwide, and the potential for global warming to exacerbate hypoxic stress. In this study, we sequenced two nuclear intronic regions and a single mitochondrial region across seven populations of the African cyprinid, Barbus neumayeri from two river drainages in Uganda: the Rwembaita Swamp‐Njuguta River System and the Dura River. We then examined two indices of population structure, GST and Jost's D, to detect links between oxygen availability and genetic variation and to determine if population genetic structure was associated with (i) dissolved oxygen regime (hypoxia or normoxia), (ii) geographical distance, or (iii) a combination of dissolved oxygen regime and geographical distance. Our results indicate that over a large scale (between drainages), geographical distance significantly affects the genetic structure of populations. However, within a single drainage, dissolved oxygen regime plays a key role in determining the genetic structure of populations. Within the Rwembaita‐Njuguta system, gene flow was high between locations of similar oxygen regimes, but low between areas characterized by divergent oxygen regimes. Interestingly, GST analyses appear to yield less realistic measures of population structure than Jost's D, suggesting that caution must be taken when interpreting and comparing the results from different studies. These results support the idea that aquatic dissolved oxygen can act as a selective force limiting gene flow among populations of aquatic species and therefore should be considered when implementing conservation plans and assessing environmental impact of human activities.  相似文献

A total of 23 novel polymorphic microsatellite marker loci were developed for the angelfish Centropyge bicolor through 454 sequencing, and further tested on two spatially separated populations (90 individuals each) from Kimbe Bay in Papua New Guinea. The mean ± s.e . number of alleles per locus was 14·65 ± 1·05, and mean ± s.e . observed (HO) and expected (HE) heterozygosity frequencies were 0·676 ± 0·021 and 0·749 ± 0·018, respectively. The markers reported here constitute the first specific set for this genus and will be useful for future conservation genetic studies in the Indo‐Pacific region.  相似文献
