Lineage, or true ‘species’, trees may differ from gene trees because of stochastic processes in molecular evolution leading to gene‐tree heterogeneity. Problems with inferring species trees because of excessive incomplete lineage sorting may be exacerbated in lineages with rapid diversification or recent divergences necessitating the use of multiple loci and individuals. Many recent multilocus studies that investigate divergence times identify lineage splitting to be more recent than single‐locus studies, forcing the revision of biogeographic scenarios driving divergence. Here, we use 21 nuclear loci from regional populations to re‐evaluate hypotheses identified in an mtDNA phylogeographic study of the Brown Creeper (Certhia americana), as well as identify processes driving divergence. Nuclear phylogeographic analyses identified hierarchical genetic structure, supporting a basal split at approximately 32°N latitude, splitting northern and southern populations, with mixed patterns of genealogical concordance and discordance between data sets within the major lineages. Coalescent‐based analyses identify isolation, with little to no gene flow, as the primary driver of divergence between lineages. Recent isolation appears to have caused genetic bottlenecks in populations in the Sierra Madre Oriental and coastal mountain ranges of California, which may be targets for conservation concerns.  相似文献

Pine and oak woodlands are common North American floral communities with distinct regional species composition. The white-breasted nuthatch (Aves: Sitta carolinensis) is a common resident bird of North American pine and oak woodlands, and is distributed continentally across the highly disjunct distribution of these woodlands. We propose three historical hypotheses to explain the evolution of the white-breasted nuthatch in its principal habitat. (i) The species evolved in situ in the regional pine-oak communities and the isolation of populations in these regions is captured in cryptic genetic variation. (ii) Migration of individuals between regions is frequent enough to maintain the widespread distributions and prevent regional divergence. (iii) The species have recently expanded to occupy their current distributions and an insufficient amount of time has passed for divergence to occur. Phylogenetic analysis of mitochondrial DNA (ND2 gene) variation (N = 216) in the white-breasted nuthatch reveals four reciprocally monophyletic clades concordant with the distribution of the regional North American pine and oak woodlands, and supports hypothesis 1 of in situ evolution of populations in the regional pine and oak communities. Within-clade population structure and demographic history are also discussed.  相似文献

Capsule Nuthatches used holes with strong walls, typically in live trees with entrances reduced by plastering, and ‘oversized’ interiors filled with bark flakes.

Aims To describe patterns of nest-site utilization by Nuthatches in primeval conditions, to examine the influence of various hole attributes on nesting success and to consider the adaptive value of nest-site choice.

Methods Observations of birds living in undisturbed conditions in a strictly protected part of the Bia?owie?a National Park (Poland) during 27 breeding seasons coupled with measurements of hole attributes and observations of nests' fate.

Results Tree species used for breeding differed among habitats. Holes were on average 14.0 m above the ground, in trees with girth at breast height 206 cm; both parameters varied strongly among tree species. They were situated mainly in tree trunks (76%), in living trees (89%), in conical knotholes (51%); woodpecker-made holes constituted 32%. Nuthatches bred in very large (mean bottom area: 325 cm2) holes, the preferred tree species (Maple Acer platanoides, Ash Fraxinus excelsior) had larger holes than other tree species. Nuthatches reduced entrances by ‘plastering’ to a mean size of 2.9 × 3.3 cm. They made the holes substantially shallower by filling them with bark flakes (mean depth to nest level: 10 cm), eggs were laid in depressions among flakes, far from the entrance (mean distance: 21 cm), their ‘nests’ occupied only a fraction of the hole area. Broods in holes with smaller entrances were the most successful. Eggs and small young were covered with bark during the absence of the female. Larger nestlings, when endangered, moved to the rear wall of the hole, where they stayed tightly pressed. These behaviour patterns reduced the risk of predation.

Conclusion The features of holes used by Nuthatches (combination of strong walls, small entrances and large bottoms with copious filling) are probably an evolutionary solution to the need to evade predators while keeping contents of the nest dry.  相似文献

A major challenge facing biodiversity conservation and management is that a significant portion of species diversity remains undiscovered or undescribed. This is particularly evident in subterranean animals in which species delimitation based on morphology is difficult because differentiation is often obscured by phenotypic convergence. Multilocus genetic data constitute a valuable source of information for species delimitation in such organisms, but until recently, few methods were available to objectively test species delimitation hypotheses using genetic data. Here, we use recently developed methods for discovering and testing species boundaries and relationships using a multilocus dataset in a widely distributed subterranean teleost fish, Typhlichthys subterraneus, endemic to Eastern North America. We provide evidence that species diversity in T. subterraneus is currently underestimated and that the picture of a single, widely distributed species is not supported. Rather, several morphologically cryptic lineages comprise the diversity in this clade, including support for the recognition of T. eigenmanni. The high number of cryptic species in Typhlichthys highlights the utility of multilocus genetic data in delimiting species, particularly in lineages that exhibit slight morphological disparity, such as subterranean organisms. However, results depend on sampling of individuals and loci; this issue needs further study.  相似文献

Four endemic Batrachospermaceae species in China, Batrachospermum hongdongense Xie & Feng, Batrachospermum longipedicellatum Hua & Shi, Kumanoa curvata (Shi) Vis et al., and Kumanoa intorta (Jao) Entwisle et al., were analyzed with multilocus data in order to assess their phylogenetic placement. Multilocus molecular data from one nuclear gene (the ribosomal SSU), one chloroplast gene (rbcL), and two mitochondrial genes (COI and the cox2-3 spacer) as well as morphological studies were used to determine the phylogenetic relationships of these endemic species within the Batrachospermales. Batrachospermum hongdongense and B. longipedicellatum had previously been placed in Batrachospermum section Batrachospermum, but based on the data from this study they should be transferred into section Helminthoidea. Kumanoa curvata and K. intorta clearly belong to the newly established genus Kumanoa.  相似文献

Accurate species delimitation is critical for biodiversity studies. However, species complexes characterized by introgression, high levels of population structure and subtle phenotypic differentiation can be challenging to delimit. Here, we report on a molecular systematic investigation of the woodland salamanders Plethodon wehrlei and Plethodon punctatus, which traditionally have been placed in the Plethodon wehrlei species group. To quantify patterns of genetic variation, we collected genetic samples from throughout the range of both species, including 22 individuals from nine populations of P. punctatus, and 60 individuals from 26 populations of P. wehrlei. From these samples, we sequenced three mtDNA loci (5596 base pairs) and five nuclear loci (3377 base pairs). We inferred time‐calibrated gene trees and species trees using BEAST 2.4.6, and we delimited putative species using a Bayesian implementation of the general mixed Yule‐coalescent model (bGMYC) and STRUCTURE. Finally, we validated putative species using the multispecies coalescent as implemented in Bayesian Phylogenetics and Phylogeography (BPP). We found substantial phylogeographic diversity in P. wehrlei, including multiple geographically cohesive clades and an inferred mitochondrial common ancestor at 11.5 myr (95% HPD: 9.6–13.6 myr) that separated populations formerly assigned to P. dixi from all other populations. We also found that P. punctatus is deeply nested within P. wehrlei, rendering the latter paraphyletic. After discussing the challenges faced by modern species delimitation methods, we recommend retaining P. punctatus because it is ecologically and phenotypically distinct. We further recommend that P. dixi be recognized as a valid species.  相似文献

Hybridization drives the evolutionary trajectory of many species or local populations, and assessing the geographic extent and genetic impact of interspecific gene flow may provide invaluable clues to understand population divergence or the adaptive relevance of admixture. In North America, hares (Lepus spp.) are key species for ecosystem dynamics and their evolutionary history may have been affected by hybridization. Here we reconstructed the speciation history of the three most widespread hares in North America – the snowshoe hare (Lepus americanus), the white‐tailed jackrabbit (L. townsendii) and the black‐tailed jackrabbit (L. californicus) – by analysing sequence variation at eight nuclear markers and one mitochondrial DNA (mtDNA) locus (6240 bp; 94 specimens). A multilocus–multispecies coalescent‐based phylogeny suggests that L. americanus diverged ~2.7 Ma and that L. californicus and L. townsendii split more recently (~1.2 Ma). Within L. americanus, a deep history of cryptic divergence (~2.0 Ma) was inferred, which coincides with major speciation events in other North American species. While the isolation‐with‐migration model suggested that nuclear gene flow was generally rare or absent among species or major genetic groups, coalescent simulations of mtDNA divergence revealed historical mtDNA introgression from L. californicus into the Pacific Northwest populations of L. americanus. This finding marks a history of past reticulation between these species, which may have affected other parts of the genome and influence the adaptive potential of hares during climate change.  相似文献

To explore the evolutionary consequences of climate-induced fluctuations in distribution of rainforest habitat we contrasted demographic histories of divergence among three lineages of Australian rainforest endemic skinks. The red-throated rainbow skink, Carlia rubrigularis, consists of morphologically indistinguishable northern and southern mitochondrial DNA (mtDNA) lineages that are partially reproductively isolated at their parapatric boundary. The third lineage (C. rhomboidalis) inhabits rainforests just to the south of C. rubrigularis, has blue, rather than red-throated males, and for mtDNA is more closely related to southern C. rubrigularis than is northern C. rubrigularis. Multigene coalescent analyses supported more recent divergence between morphologically distinct lineages than between morphologically conservative lineages. There was effectively no migration and therefore stronger isolation between southern C. rubrigularis and C. rhomboidalis, and low unidirectional migration between morphologically conservative lineages of C. rubrigularis. We found little or no evidence for strong differences in effective population size, and hence different contributions of genetic drift in the demographic history of the three lineages. Overall the results suggest contrasting responses to long-term fluctuations in rainforest habitats, leading to varying opportunities for speciation.  相似文献

The subterranean genus Niphargus is one of the most species‐rich genera among freshwater amphipods in the world, distributed in the Western Palearctic. Thus far, taxonomic and phylogenetic research has focused mainly on the European half of the genus range. In this study, 25 populations of Niphargus from Iran, Lebanon and the Crimean Peninsula were investigated. Bayesian inference based on 28S, H3 and COI gene sequences suggests that populations from the area belong to four different clades. Three species from Crimea and one species from Iran are nested at basal nodes, indicating their rather ancient origin. The rest of the species are younger and belong to two separate clades. One Crimean species is a sister‐species to east Romanian species. The second clade includes one species from Lebanon and all but one population from Iran. The origin of this clade corresponds to marine transgression between the Black Sea and Mediterranean approximately 12 Mya. This clade was further investigated taxonomically. Revision of qualitative morphological traits and unilocus species delimitation methods using COI suggest that this clade comprises 12–16 species, of which only three have been described so far. Multilocus coalescence delimitation methods (using fragments of COI, 28S, H3 and ITS) strongly supported 11 of these species. The remaining populations comprise at least two species complexes that require further and more detailed taxonomic research. © 2015 The Linnean Society of London  相似文献

In the marine red alga Pyropia yezoensis, commonly known in Japan as nori, sympatric occurrence of two cryptic species Pyropia sp. 2 and Pyropia sp. 3 on the same rock in a natural habitat has been confirmed by molecular analysis and detailed morphological observations. To confirm whether Pyropia sp. 2 and Pyropia sp. 3 were reproductively isolated in the sympatric population, 170 blades that had previously been studied using a maternally inherited plastid marker were examined with a nuclear gene marker. The results suggested that Pyropia sp. 2 and Pyropia sp. 3 with identical morphological features were reproductively isolated in the sympatric population and that they were different species based on the biological species concept. Although gametophytic blades of Pyropia were usually assumed to be haploid, 18 of 170 blades possessed both of the two genotypes derived from Pyropia sp. 2 and from Pyropia sp. 3. These results inferred that allodiploid blades were generated from the interspecific hybridization between these two cryptic species. The present findings provide insights for future studies on the speciation mechanism in seaweeds, particularly for genera that contain numerous species.  相似文献

Inferring the evolutionary history of a group of species can be challenging given the many factors involved. In recent years, the increased availability of sequences of multiple genes per species has spurred the development of new methodologies to analyse multilocus data sets. Two approaches that analyse such data are concatenated supermatrix and coalescent-based species-tree analyses. In this study, we used both of these methods to infer the phylogenetic relationships of Iberian species of the genus Squalius from one mitochondrial and six nuclear genes. We found mitonuclear discordance in the phylogenetic relationships of the group. According to the mitochondrial gene analysis, all species were recovered as monophyletic except S. pyrenaicus; besides, in the concatenated supermatrix analysis of the nuclear markers, this species resolved as polyphyletic with three divergent evolutionary lineages. The coalescent-based nuclear species-tree analysis rendered a well-resolved phylogeny compared with the supermatrix analysis, which was unable to discern between S. carolitertii, S. castellanus and one of the evolutionary lineages of S. pyrenaicus. This result is likely due to the better integration of population uncertainty in the coalescent approach. Furthermore, Bayesian multilocus species delimitation analyses based on a BPP approach strongly supported the distinct nuclear lineages as different species. Nevertheless, the supermatrix analysis was able to obtain well-supported relationships in the divergent lineages with low numbers of individuals. Our study highlights the usefulness of different analytical methodologies to obtain a more complete picture of the evolutionary history of taxa, especially when discordant patterns among genes are found.  相似文献

The distributions of the Red and Grey Squirrel were surveyed in Northern Ireland and the Republic of Ireland between 1994 and 1996. Survey methods differed between the two studies. In the former, all suitable habitat, of at least 15 ha, was inspected for species presence or absence. In the Republic, data were gathered through questionnaires to governmental and independent wildlife bodies. The combined results indicate that the Red Squirrel remains widespread and locally abundant, and is present in all but two counties. The Grey Squirrel is now more widespread than ever before, and can be found in 22 of the 32 counties. Its range expansion has varied from 0 km/yr to an estimated 13.4 km/yr, as various geographical features, principally rivers, have hindered its progress in certain directions.  相似文献

Animals exist in dynamic environments that may affect both their own fitness and that of their offspring. Maternal effects might allow mothers to prepare their offspring for the environment in which they will be born via several mechanisms, not all of which are well understood. Resource scarcity and forced resource allocation are two scenarios that could affect maternal investment by altering the amount and type of resources available for investment in offspring, albeit in potentially different ways. We tested the hypothesis that maternal dietary restriction and sprint training have different consequences for the offspring phenotype in an oviparous lizard (Anolis carolinensis). To do this, we collected and reared eggs from adult diet-manipulated females (low-diet [LD] or high-diet [HD]) and sprint-trained females (sprint trained [ST] or untrained [UT]) and measured both egg characteristics and hatchling morphology. ST and LD mothers laid both the fewest and heaviest eggs, and ST, UT, and LD eggs also had significantly longer incubation periods than the HD group. Hatchlings from the diet experiment (LD and HD offspring) were the heaviest overall. Furthermore, both body mass of the mother at oviposition and change in maternal body mass over the course of the experiment had significant and sometimes different effects on egg and offspring phenotypes, highlighting the importance of maternal energetic state to the allocation of maternal resources.  相似文献

SYNOPSIS. Centrifugation for 30–40 seconds at 8,000 g has been used to render monopodial specimens of the large free-living ameba. Chaos carolinensis. These monopodial amebae exhibit obvious torsional movements in the tail. In many cases the posterior ectoplasm assumes the form of a screw with helical ridges forming in place of the more common straight dorsal fins. This finding prompted a re-examination of normal polypodial C. carolinensis, and a majority of these were found also to exhibit torsional movement in the tail and in retracting pseudopodia. These movements suggest that the cytoskeleton of Chaos may have a helical component in its organization.  相似文献

Although approximately 150 years have passed since the publication of On the origin of species by means of natural selection, the definition of what species are and the ways in which species originate remain contentious issues in evolutionary biology. The biological species concept, which defines species as groups of interbreeding natural populations that are reproductively isolated from other such groups, continues to draw support. However, there is a growing realization that many animal and plant species can hybridize with their close relatives and exchange genes without losing their identity. On occasion, such hybridization can lead to the origin of new species. A key to understanding what species are and the ways in which they originate rests to a large extent on a detailed knowledge of the nature and genetics of factors that limit gene flow between species and the conditions under which such isolation originates. The collection of papers in this issue addresses these topics and deals as well with some specific issues of hybrid speciation and the causes of species radiations. The papers included arise from a 1-day symposium on speciation held during the Sixth Biennial Meeting of the Systematics Association at Edinburgh in August 2007. In this introduction, we provide some background to these papers and highlight some key points made. The papers make clear that highly significant advances to our understanding of animal and plant speciation are currently being made across the range of this topic.  相似文献

We present phylogenetic relationships and phylogeographic patterns of the two species of bulldog bats, genus Noctilio. Using a comprehensive sampling of 118 individuals throughout the species distribution, we investigated the distribution of molecular variation in one nuclear and two mitochondrial markers. Phylogenetic trees do not recover Noctilio albiventris as a monophyletic group and point to three similar‐age intraspecific genetic lineages, suggesting cryptic diversity in this taxon. These lineages correspond to the subspecies previously proposed, and are strongly associated with major river basins in South America. Analyses also suggest a very recent origin for the fishing bat Noctilio leporinus, which probably originates from N. albiventris, with a population expansion corresponding to its invasion in South America. Based on our analysis, the speciation event was dated in the Pleistocene epoch and seems to be associated with the variation of the sea level in the Caribbean islands. The present work indicates how phylogeographic studies support the identification of independent evolutionary lineages, driving new systematic/taxonomic investigations, while at the same time shed light on the role of the Caribbean in shaping Neotropical bat fauna diversity. © 2012 The Linnean Society of London, Biological Journal of the Linnean Society, 2012, ?? , ??–??.  相似文献

Species are generally described from morphological features, but there is growing recognition of sister forms that show substantial genetic differentiation without obvious morphological variation and may therefore be considered ‘cryptic species’. Here, we investigate the field vole (Microtus agrestis), a Eurasian mammal with little apparent morphological differentiation but which, on the basis of previous sex‐linked nuclear and mitochondrial DNA (mtDNA) analyses, is subdivided into a Northern and a Southern lineage, sufficiently divergent that they may represent two cryptic species. These earlier studies also provided limited evidence for two major mtDNA lineages within Iberia. In our present study, we extend these findings through a multilocus approach. We sampled 163 individuals from 46 localities, mainly in Iberia, and sequenced seven loci, maternally, paternally and biparentally inherited. Our results show that the mtDNA lineage identified in Portugal is indeed a distinct third lineage on the basis of other markers as well. In fact, multilocus coalescent‐based methods clearly support three separate evolutionary units that may represent cryptic species: Northern, Southern and Portuguese. Divergence among these units was inferred to have occurred during the last glacial period; the Portuguese lineage split occurred first (estimated at c. 70 000 bp ), and the Northern and Southern lineages separated at around the last glacial maximum (estimated at c. 18 500 bp ). Such recent formation of evolutionary units that might be considered species has repercussions in terms of understanding evolutionary processes and the diversity of small mammals in a European context.  相似文献
