This paper presents the updated version of the data base of ribosomal 5S ribonucleic acids (5S rRNA) and their genes (5S rDNA). This edition of the data bank contains 1889 primary structures of 5S rRNA and 5S rDNA. These include 60 archaebacterial, 439 eubacterial, 63 plastid, 9 mitochondrial and 1318 eukaryotic sequences. The nucleotide sequences of 5S rRNAs or 5S rDNAs are divided according to the taxonomic position of organisms. We have investigated the structure of oocyte and somatic 5S ribosomal RNA and of 5S RNA encoding genes in Xenopus tropicalis. The sequences of the two 5S RNA families differ in four positions, but only one of these substitutions, a C to U transition in position 79 within the internal control region of the corresponding 5S RNA encoding genes, is a distinguishing characteristic of all Xenopus somatic and oocyte 5S RNAs characterized to date, including those from Xenopus laevis and Xenopus borealis. 5S RNA genes in Xenopus tropicalis are organized in clusters of multiple repeats of a 264 base pair unit; the structural and functional organization of the Xenopus tropicalis oocyte 5S gene is similar to the somatic but distinct from the oocyte 5S DNA in Xenopus laevis and Xenopus borealis. A comparative sequence analysis reveals the presence of a strictly conserved pentamer motif AAAGT in the 5'-flanking region of Xenopus 5S genes which we demonstrate in a separate communication to serve as a binding signal for an upstream stimulatory factor. 相似文献

Summary Episomes carrying limited regions of the chromosome where 5S RNA genes have previously been located are described. The DNA purified from each of these episomes contains one gene per molecule for each of the three ribosomal RNA species as shown by hybridization experiments.This work was supported in part by a grant from the C.E.A. 相似文献

Ribosomal 5S RNA (5S rRNA) is an integral component of the large ribosomal subunit in all known organisms with the exception only of mitochondrial ribosomes of fungi and animals. It is thought to enhance protein synthesis by stabilization of a ribosome structure. This paper presents the updated database of 5S rRNA and their genes (5S rDNA). Its short characteristics are presented in the Introduction. The database contains 2280 primary structures of 5S rRNA and 5S rRNA genes. These include 536 eubacterial, 61 archaebacterial, 1611 eukaryotic and 72 organelle sequences. The refolding of 5S RNA into its two conformational states has been examined as a function of solvent composition and annealing conditions. The results show that the product distribution depends on the folding pathway. Quick cooling from high temperature produces roughly equal amounts of the two forms, even in the presence of 1 mm Mg++. However annealing by slow cooling to intermediate temperatures (50 degrees--60 degrees C) in Mg++-containing buffers, followed by quick cooling, allows formation of a structure which guides the refolding path to the "native" conformation. The stability of this structural nucleus for the "native" conformation depends strongly on Mg++ concentration. We conclude that the A ("native") conformation differs from the B conformation not in rate of refolding, but rather in having a lower enthalpy and a also a smaller rate of unfolding for the critical structural nucleus. The order of folding during biosynthesis may be crucial for forming the "native" conformation. 相似文献

The genomic arrangement and sequences of S. pombe 5S RNA genes are reported here. The 5S gene sequences appear to be dispersed within the genome, and are found independently of other rRNA genes. The sequences of two 5S genes examined show identical coding regions of 119 base pairs but have widely varying flanking sequences. A tRNAAsp gene is found in the 3' flanking region of one of the 5S genes. The tRNAAsp gene is faithfully transcribed in an X. laevis in vitro system, while the 5S genes are not transcribed in this system. The phylogenetic position of S. pombe is examined through comparison of 5S RNA sequences. 相似文献

The thermal melting of B. stearothermophilus 5S ribosomal RNA was studied, by means of derivative optical absorption and CD spectra, and high performance liquid chromatography, in Tris buffers with K+ and Mg2+ at pH 7.6. Biphasic changes in optical absorption and CD ellipticity were observed, which mean the melting of two helices. Change in molecular size was also examined in the melting process. The melting temperatures depended on ionic strength and concentration of Mg2+. Enhanced stability of the helix was indicated, as compared with the corresponding one in B. subtilis 5S ribosomal RNA. In the presence of a large amount of Mg2+, the third melting process was observed at low temperatures, which was suggested due to change in the tertiary structure. 相似文献

The primary structure of 5S RNA isolated from the posterior silkgland of Philosamia cynthia ricini was determined using three in vitro labelling techniques. The derived sequence consists of 119 nucleotides and can be folded into the secondary structure model proposed for eukaryotic 5S RNAs. This 5S RNA differs from the Bombyx mori molecule in 9 positions and from the Drosophila melanogaster sequence in 14 positions. The comparison of evolutionary rates in insect 5S RNA with inferred rates in other eukaryotic phyla leads to the conclusion that 5S RNA evolution is not constant in different eukaryotic branches, a condition which must be taken into account in phylogenetic tree constructions. 相似文献

Three small RNAs of the cytoplasmic 8OS ribosomes of the green unicellular alga Chlamydomonas reinhardii have been sequenced. They include two species of ribosomal 5S RNA, a major and a minor one of 122 and 121 nucleotides respectively, which differ from each other by 17 bases, and also the ribosomal 5.8S RNA of 156 nucleotides. Novel structural features can be recognized in the 5S RNAs of C. reinhardii by a comparison with published 5S RNA sequences. In addition the secondary structure of these small RNA molecules has been examined using a newly developed method based on differential nuclease susceptibility. 相似文献

5S RNA as such is not incorporated into 16S-23S RNA complex formed under reconstitution condition. However, the addition of 50S ribosomal proteins, L5, L18 and L25/L15 results in its incorporation in stoichiometric amount. None of the proteins added individually is capable of incorporating 5S RNA into the complex. Of the different combinations in pairs that are possible out of the four proteins, the pairs L5, L18 and L15, L18 stimulate the incorporation to some extent. Of the four possible triplets, L5, L18, L25 or L5, L15, L18 is the most efficient for maximum incorporation of 5S RNA. The presence of all the four proteins is no more effective than the combinations of the three. 相似文献
