The South China tiger (Panther tigris amoyensis) is critically endangered with 73 remaining individuals living in captivity, all derived from six wild founders since 1963. The population shows a low level of juvenile survivorship and reproductive difficulties, and faces a huge conservation challenge. In this study, inbreeding depression and genetic diversity decline were examined by using pedigree data and 17 microsatellites. The constant B, which is related to the number of lethal equivalents, was estimated to be 0 for the offspring of noninbred parents, but was >0 for the offspring of inbred parents and for all offspring. Percentage of successfully breeding tigers inversely correlated with inbreeding level (r = −0.626, α = 0.05). Taken together, these findings suggest the population is suffering from inbreeding depression in juvenile survivorship and fecundity. No significant correlation was detectable for the mean litter size with f of either dams (r = −0.305, α = 0.46) or kittens (r = 0.105, α = 0.71), indicating litter size was not strongly subject to inbreeding depression. The average number of alleles per locus was 4.24 ± 1.03 (SE), but effective number of alleles was only 2.53 ± 0.91. Twenty-one alleles carried by early breeders at 13 loci were absent in the present breeders and potential breeders. Multilocus heterozygosity was inversely correlated with inbreeding levels (r = −0.601, α = 0.004). These findings suggest rapid allelic diversity loss is occurring in this small captive population and that heterozygosity is being lost as it becomes more inbred. Our phylogenetic analysis supports past work indicating introgression from northern Indochinese tigers in the population. As no wild representatives of the South China tiger can be added to the captive population, we may consider the alternate scenario of further introgression in the interest of countering inbreeding depression and declining genetic diversity.  相似文献

Tigers are endangered apex predators. They typify endangered species because they are elusive, rare, and face numerous threats across their range. Tigers also symbolize conservation. However, it is very difficult to study tigers because of their stated nature. Also, tiger conservation is a geopolitically sensitive topic, making it difficult to use the studies to propose evidence-based management that allows their recovery, especially in the context of conservation genetics. Zhang et al. (Mol. Ecol. Resour., 2022) have created very valuable and rare resources to aid the community in conserving tigers. First, they present chromosome level genome assemblies of a South China tiger and an Amur tiger. Second, they present whole genome sequences of 16 captive South China tigers. Additionally, by using the assemblies they model the demographic history of these populations, estimate inbreeding and the potential threats they face in captivity. This approach is particularly important because genetic management is now the only remaining option for South China tigers, because they are extinct in the wild. In other words, captive individuals are our only hope for some day restoring the wild populations of South China tigers.  相似文献

The Amur tiger, Panthera tigris altaica, is a highly endangered felid whose range and population size has been severely reduced in recent times. At present, the wild population is estimated at 490 individuals, having rebounded from the 20–30 tigers remaining following a severe bottleneck in the 1940's. The current study presents preliminary data on the patterns and levels of genetic variation in the mitochondrial DNA control region using DNA extracted from non-invasively sampled faecal material, collected throughout the entire range of P. t. altaica in the Russian Far East. Analysis of 82 scat samples representing at least 27 individuals revealed extremely low levels of CR haplotype diversity, characterized by a single widespread haplotype (96.4%) and two rare variants, each differing by a single step within the hypervariable I (2.4%) and central conserved regions (1.2%), respectively. A comparison with previous data on cytochrome bvariation in 14 captive individuals revealed a potentially greater amount of genetic variation represented in captivity relative to that found in the wild population. The extremely low levels of mitochondrial DNA variation in the wild population is discussed in light of the demographic processes that might have shaped these patterns as well as the potential bias introduced through analysis of fecal samples. These results highlight the continuing need to assess levels of genetic variation even in recovering populations that are increasing in number and underscore the important role that captive breeding programs may play in preserving remnant genetic diversity of endangered species.  相似文献

华南虎是世界上密切关注的旗舰物种,在过去的10 年间没有发现野生华南虎存在的证据,因此它是极度濒危的虎亚种。福建梅花山圈养华南虎群体是整个圈养华南虎群体的重要组成部分,拥有 12 只华南虎。基于组合长度为 3934 bp 的线粒体序列分析发现梅花山圈养华南虎拥有 3 种线粒体单倍型; 而基于 20 个微卫星位点基因型分析显示梅花山圈养华南虎一共有71 个等位基因,平均等位基因数是3. 55,等位基因丰度的平均值是3. 32,平均期望杂合度和多态信息含量( PIC) 分别为0. 513 和0. 445。这些提示梅花山华南虎圈养群体维持着较高的遗传多样性。  相似文献

We used the housefly (Musca domestica L.) as an experimental model to compare two strategies for the captive breeding of an endangered species: a strategy to minimize inbreeding and balance founder contributions (termed “MAI” for “maximum avoidance of inbreeding”) versus a scheme to select against less fit individuals (disregarding relatedness). By balancing the initial founder contributions, the MAI protocol was analogous to methods for minimizing kinship. In both breeding strategies, the population growth rate was limited to a maximum increase of 50% per generation. Five replicate populations, each starting with five male–female pairs, were subjected to five generations of captive breeding. Six generations of simulated “release into the wild” allowed ad lib breeding with less restrictive population growth potential, in either a benign or stressful environment (i.e., constant or variable temperature). Population size, fecundity, and fertility were assayed throughout the experiment, with juvenile‐to‐adult survival assayed in the second phase of the project. Allozyme assays determined the resultant inbreeding coefficients from the captive breeding schemes. The MAI breeding scheme resulted in significantly lower inbreeding coefficients and higher fitness, with qualitatively reduced extinction potential, most notable in the stressful environment. Spontaneous fitness rebounds suggested that the MAI strategy facilitated some form of purging of inbreeding depression effects. Importantly, the advantages of the MAI strategy were difficult to detect during the captive breeding phase, suggesting that the long‐term advantages of the MAI approach could be underestimated in actual breeding programs. Most molecular measures of inbreeding do not measure inbreeding at the scale that is most relevant for understanding inbreeding depression—namely the proportion of the genome that is identical-by-descent (IBD). The inbreeding coefficient FPed obtained from pedigrees is a valuable estimator of IBD, but pedigrees are not always available, and cannot capture inbreeding loops that reach back in time further than the pedigree. We here propose a molecular approach to quantify the realized proportion of the genome that is IBD (propIBD), and we apply this method to a wild and a captive population of zebra finches (Taeniopygia guttata). In each of 948 wild and 1057 captive individuals we analyzed available single-nucleotide polymorphism (SNP) data (260 SNPs) spread over four different genomic regions in each population. This allowed us to determine whether any of these four regions was completely homozygous within an individual, which indicates IBD with high confidence. In the highly nomadic wild population, we did not find a single case of IBD, implying that inbreeding must be extremely rare (propIBD=0–0.00094, 95% CI). In the captive population, a five-generation pedigree strongly underestimated the average amount of realized inbreeding (FPed=0.013<propIBD=0.064), as expected given that pedigree founders were already related. We suggest that this SNP-based technique is generally useful for quantifying inbreeding at the individual or population level, and we show analytically that it can capture inbreeding loops that reach back up to a few hundred generations.  相似文献

The number and size of tiger populations continue to decline owing to habitat loss, habitat fragmentation and poaching of tigers and their prey. As a result, tiger populations have become small and highly structured. Current populations have been isolated since the early 1970s or for approximately seven generations. The objective of this study is to explore how inbreeding may be affecting the persistence of remaining tiger populations and how dispersal, either natural or artificial, may reduce the potentially detrimental effect of inbreeding depression. We developed a tiger simulation model and used published levels of genetic load in mammals to simulate inbreeding depression. Following a 50 year period of population isolation, we introduced one to four dispersing male tigers per generation to explore how gene flow from nearby populations may reduce the negative impact of inbreeding depression. For the smallest populations, even four dispersing male tigers per generation did not increase population viability, and the likelihood of extinction is more than 90% within 30 years. Unless habitat connectivity is restored or animals are artificially introduced in the next 70 years, medium size wild populations are also likely to go extinct, with only four to five of the largest wild tiger populations likely to remain extant in this same period without intervention. To reduce the risk of local extinction, habitat connectivity must be pursued concurrently with efforts to increase population size (e.g. enhance habitat quality, increase habitat availability). It is critical that infrastructure development, dam construction and other similar projects are planned appropriately so that they do not erode the extent or quality of habitat for these populations so that they can truly serve as future source populations.  相似文献

Twelve microsatellite loci were found from genomic DNA‐enriched libraries of the South China tiger (Panthera tigris amoyensis). The number of observed alleles for each locus in 53 individuals ranged from five to 14; the expected and observed heterozygosity was 0.480 to 0.883 and 0.333 to 0.956, respectively; and the mean polymorphic information content (PIC) was 0.729. These markers would be considered a useful tool for the study of genetic variation in South China tiger in the future.  相似文献

We describe 11 dinucleotide and three tetranucleotide microsatellite loci for the critically endangered Indian tiger, Panthera tigris tigris. All of them were polymorphic with four to nine alleles per locus and an observed heterozygosity between 0.13 and 1.0. All primers also amplify microsatellite loci in leopard, Panthera pardus, and 12 primer pairs yielded reproducible results in domestic cat, Felis catus. These new microsatellites specifically developed for Indian tiger - in combination with those already available - comprise a reasonable number of loci to genetically analyse wild and captive populations of this illustrative species and might allow for recognition of individual tigers.  相似文献

  1. Knowledge of relationships in wild populations is critical for better understanding mating systems and inbreeding scenarios to inform conservation strategies for endangered species. To delineate pedigrees in wild populations, study genetic connectivity, study genotype‐phenotype associations, trace individuals, or track wildlife trade, many identified individuals need to be genotyped at thousands of loci, mostly from noninvasive samples. This requires us to (a) identify the most common noninvasive sample available from identified individuals, (b) assess the ability to acquire genome‐wide data from such samples, and (c) evaluate the quality of such genome‐wide data, and its ability to reconstruct relationships between animals within a population.
  2. We followed identified individuals from a wild endangered tiger population and found that shed hair samples were the most common compared to scat samples, opportunistically found carcasses, and opportunistic invasive samples. We extracted DNA from these samples, prepared whole genome sequencing libraries, and sequenced genomes from these.
  3. Whole genome sequencing methods resulted in between 25%–98% of the genome sequenced for five such samples. Exploratory population genetic analyses revealed that these data were free of holistic biases and could recover expected population structure and relatedness. Mitochondrial genomes recovered matrilineages in accordance with long‐term monitoring data. Even with just five samples, we were able to uncover the matrilineage for three individuals with unknown ancestry.

In summary, we demonstrated that noninvasive shed hair samples yield adequate quality and quantity of DNA in conjunction with sensitive library preparation methods, and provide reliable data from hundreds of thousands of SNPs across the genome. This makes shed hair an ideal noninvasive resource for studying individual‐based genetics of elusive endangered species in the wild.

虎(Panthera tigris)作为顶级捕食者, 对维持森林生态系统服务和结构完整性有着重要作用, 是研究和保护工作的旗舰物种。历史上, 虎曾广泛分布于亚洲大部分地区, 如今仅分布于南亚、东南亚和东北亚的破碎化栖息地, 各区域种群处于濒危或极度濒危状态。准确了解野生虎的种群状态和生态需求信息对于科学开展保护和恢复工作至关重要。本文通过综述近几十年的研究文献, 总结了野生虎种群现状和主要威胁因素, 评价了已有研究的重点与不足, 为未来亚洲虎种群的研究和保护提出了建议。目前与虎相关的研究主要集中在分布范围最广的孟加拉虎(P. t. tigris)和东北虎(P. t. altaica) 2个亚种, 而最急需关注的其他亚种仍研究不足。经过近十几年的努力和保护投入, 目前野生虎种群数量已从2010年的大约3,200只恢复到现在约4,500只, 但在越南、柬埔寨和老挝3个国家已经灭绝。虎面临的主要威胁包括持续的栖息地破坏和隔离、猎物缺乏、近交衰退、人虎冲突、贸易与盗猎和疾病威胁等。未来的研究和保护工作需要加强种群和栖息地连通性恢复、个体重引入、疾病管控以及加强跨境合作和反盗猎等。  相似文献

东北虎是世界上濒危动物之一,具有极其重要的研究价值和保护意义。该研究利用10个在东北虎基因组中表现多态性的微卫星基因座(Fca005, Fca075, Fca094, Fca152, Fca161, Fca294, Pti002, Pti003, Pti007和Pti010)对113只饲养东北虎进行了遗传多样性检测。用非变性聚丙烯酰胺凝胶电泳检测微卫星的PCR扩增产物,计算了10个微卫星基因座的等位基因频率、基因杂合度、多态信息含量和有效等位基因数。在113只东北虎样品中,10个基因座的等位基因数为3~6个,其中Fca152最多;等位基因频率处于0.009~0.767之间。基因杂合度值在0.385~0.707间,平均为0.616,多态信息含量值在0.353~0.658间,平均为0.558,有效等位基因数处于1.629~3.409之间,平均为2.784,表明所选用的10个微卫星基因座在研究样品中均为中高度多态性基因座,具有比较明显的遗传变异。113只样品中包括75只毛发样品,23只血液样品和15只组织样品,不同样品的结果比较表明,毛发、血液和组织样品均可以得到清晰的扩增结果。所以,微卫星基因座与非损伤性DNA分析方法可以成功地应用于濒危珍稀动物的遗传多样性研究。 Abstract:. The tiger is one of the most threatened wildlife species since the abundance and distribution of tiger have decreased dramatically in the last century. The wild Amur tiger (Panthera tigris altaica) only distributed in northeast China, the far east area of Russia and the north Korea and its size of wild population is about 450 in the world and 20 in China. Several hundred captive populations of Amur tigers are the main source to protect gene library of tiger and the source of recovering the wild populations. The Breeding Center for Felidae at Hengdaohezi and Ha’erbin Tiger Park in Heilongjiang Province is the biggest captive breeding base in China. How to make clear the genetic pedigree and establish reasonable breeding system is the urgent issues. So we use the microsatellite DNA markers and non-invasive technology to research on the genetic diversity of captive Amur tiger in this study. Ten microsatellite loci (Fca005, Fca075, Fca094, Fca152, Fca161, Fca294, Pti002, Pti003, Pti007 and Pti010), highly variable nuclear markers, were studied their genetic diversity in 113 captive Amur tigers. The PCR amplified products of microsatellite loci were detected by non-denatured polyacry lamide gel electrophoresis. Allele numbers, allelic frequency, gene heterozygosity(He), polymorphism information content(PIC) and effective number of allele(Ne) were calculated. 41 alleles were found and their size were ranged from 110bp to 250bp in ten microsatellite loci, Fca152 had 6 alleles, Fca075, Fca094 and Fca294 had 5 alleles, Fca005 and Pti002 had 4 alleles and the others had 3 alleles in all tiger samples, respectively. The allelic frequencies were from 0.009 to 0.767; The He ranged from 0.385 to 0.707, and Fca294 and Pti010 locus had the highest and lowest value; the PIC were from 0.353 to 0.658, Fca294 and Pti010 locus had the highest and lowest value; and Ne were from 1.626 to 3.409, Fca294 and Pti010 locus had the highest and lowest value, which showed the ten microsatellie loci had high or medium polymorphism in these Amur tigers and had high genetic diversity. At the same time, we only found even bases variability which showed the even bases repeat sequence (CA/GT) maybe the basic unit for length variability of microsatellite in all loci. In this study, the samples were made up of 75 hair specimens, 23 blood specimens and 15 tissue specimens, we obtained the genome DNA from hairs using the non-invasive DNA technology and demonstrated that DNA derived from hair samples is as good as that obtained from blood samples for the analaysis of microsatellite polymorphism. These results imply that microsatellite DNA markers and non-invasive DNA technology can help study the genetic diversity of Amur tiger. This method could be used in the captive management of other endangered species.  相似文献

For threatened species with small captive populations, it is advisable to incorporate conservation management strategies that minimize inbreeding in an effort to avoid inbreeding depression. Using multilocus microsatellite genotype data, we found a significant negative relationship between genetic relatedness (inbreeding) and reproductive success (fitness) in a captive population of the critically endangered Black Stilt or KakīHimantopus novaezelandiae. In an effort to avoid inbreeding depression in this iconic New Zealand endemic, we recommend re‐pairing closely related captive birds with less related individuals and pairing new captive birds with distantly related individuals.  相似文献

The consequences of inbreeding have been well studied in a variety of taxa, revealing that inbreeding has major negative impacts in numerous species, both in captivity and in the wild; however, as trans-generational health data are difficult to obtain for long-lived, free-ranging species, similar analyses are generally lacking for nonhuman primates. Here, we examined the long-term effects of inbreeding on numerous health estimates in a captive colony of ring-tailed lemurs (Lemur catta), housed under semi-natural conditions. This vulnerable strepsirrhine primate is endemic to Madagascar, a threatened hotspot of biodiversity; consequently, this captive population represents an important surrogate. Despite significant attention to maintaining the genetic diversity of captive animals, breeding colonies invariably suffer from various degrees of inbreeding. We used neutral heterozygosity as an estimate of inbreeding and showed that our results reflect genome-wide inbreeding, rather than local genetic effects. In particular, we found that genetic diversity affects several fitness correlates, including the prevalence and burden of Cuterebra parasites and a third (N = 6) of the blood parameters analyzed, some of which reflect immunocompetence. As a final validation of inbreeding depression in this captive colony, we showed that, compared to outbred individuals, inbred lemurs were more likely to die earlier from diseases. Through these analyses, we highlight the importance of monitoring genetic variation in captive animals—a key objective for conservation geneticists—and provide insight into the potential negative consequences faced by small or isolated populations in the wild. 对《华南虎谱系》307 只登录个体的统计表明, 其圈养的历史有46 年。在人工繁殖的38 年中产122 胎287仔。现存圈养华南虎分散在全国22 家单位, 有57 只个体, 性比M∶F = 1185 , 能成功繁殖后代的个体仅5 只(只占818 %) , 是一个衰退的种群。通过SPARKS 和GENES 软件分析发现: 从1977 年开始, 圈养种群的基因多样性便逐渐下降而近交系数却不断增加。  相似文献

In natural populations, the expression and severity of inbreeding depression can vary widely across taxa. Describing processes that influence the extent of inbreeding and inbreeding depression aid in our understanding of the evolutionary history of mating systems such as cooperative breeding and nonrandom mate selection. Such findings also help shape wildlife conservation theory because inbreeding depression reduces the viability of small populations. We evaluated the extent of inbreeding and inbreeding depression in a small, re‐introduced population of red wolves (Canis rufus) in North Carolina. Since red wolves were first re‐introduced in 1987, pedigree inbreeding coefficients (f) increased considerably and almost every wild born wolf was inbred (average = 0.154 and max = 0.383). The large inbreeding coefficients were due to both background relatedness associated with few founders and numerous close relative matings. Inbreeding depression was most evident for adult body size and generally absent for direct fitness measures such as reproductive success and survival; no lethal equivalents (LE = 0.00) were detected in juvenile survival. The lack of strong inbreeding depression in direct measures of fitness could be due to a founder effect or because there were no outbred individuals for comparison. Our results highlight the variable expression of inbreeding depression across traits and the need to measure a number of different traits when evaluating inbreeding depression in a wild population.  相似文献

Many species require captive breeding to ensuretheir survival. The eventual aim of suchprograms is usually to reintroduce the speciesinto the wild. Populations in captivitydeteriorate due to inbreeding depression, lossof genetic diversity, accumulation of newdeleterious mutations and genetic adaptationsto captivity that are deleterious in the wild.However, there is little evidence on themagnitude of these problems. We evaluatedchanges in reproductive fitness in populationsof Drosophila maintained under benigncaptive conditions for 50 generations witheffective population sizes of 500 (2replicates), 250 (3), 100 (4), 50 (6) and 25(8). At generation 50, fitness in the benigncaptive conditions was reduced in smallpopulations due to inbreeding depression andincreased in some of the large populations dueto modest genetic adaptation. When thepopulations were moved to `wild' conditions,all 23 populations showed a marked decline(64–86%percnt;) in reproductive fitness compared tocontrols. Reproductive fitness showed acurvilinear relationship with population size,the largest and smallest population sizetreatments being the worst. Genetic analysesindicated that inbreeding depression andgenetic adaptation were responsible for thegenetic deterioration in `wild' fitness.Consequently, genetic deterioration incaptivity is likely to be a major problem whenlong-term captive bred populations ofendangered species are returned to the wild. Inbreeding depression, or the reduction in fitness due to mating between close relatives, is a key issue in biology today. Inbreeding negatively affects many fitness‐related traits, including survival and reproductive success. Despite this, very few studies have quantified the effects of inbreeding on vertebrate gamete traits under controlled breeding conditions using a full‐sib mating approach. Here, we provide comprehensive evidence for the negative effect of inbreeding on sperm traits in a bird, the zebra finch Taeniopygia guttata. We compared sperm characteristics of both inbred (pedigree F = 0.25) and outbred (pedigree F = 0) individuals from two captive populations, one domesticated and one recently wild‐derived, raised under standardized conditions. As normal spermatozoa morphology did not differ consistently between inbred and outbred individuals, our study confirms the hypothesis that sperm morphology is not particularly susceptible to inbreeding depression. Inbreeding did, however, lead to significantly lower sperm motility and a substantially higher percentage of abnormal spermatozoa in ejaculate. These results were consistent across both study populations, confirming the generality and reliability of our findings.  相似文献
