近年来,植物全基因组测序的结果正如雨后春笋般涌现,木本植物全基因组测序也在紧锣密鼓地展开。但由于木本植物通常基因组较大,基因组结构较为复杂,在测序、测序后的组装、注释、功能分析等均存在较大的困难。在基因组测序分析的经费预算方面也存在着较大的压力。因此,有必要对这方面的研究进展及其存在问题进行分析比较,以提高林木全基因组研究方面的效率。文章在比较分析已经发展起来的3代基因测序技术(Sanger测序法、合成测序法和单分子测序法)的基础上,选择4种已经公布的木本植物(杨树、葡萄、番木瓜、苹果),从全基因组测序的研究背景、测序结果及应用的研究进展和存在问题等方面进行了述评,对未来要开展的木本植物全基因组测序前的准备工作(材料选择、遗传图谱和连锁图谱的构建、测序技术的选择),全基因组测序结果的生物信息学分析和应用进行了讨论。  相似文献

Accounting for historical demographic features, such as the strength and timing of gene flow and divergence times between closely related lineages, is vital for many inferences in evolutionary biology. Approximate Bayesian computation (ABC) is one method commonly used to estimate demographic parameters. However, the DNA sequences used as input for this method, often microsatellites or RADseq loci, usually represent a small fraction of the genome. Whole genome sequencing (WGS) data, on the other hand, have been used less often with ABC, and questions remain about the potential benefit of, and how to best implement, this type of data; we used pseudo‐observed data sets to explore such questions. Specifically, we addressed the potential improvements in parameter estimation accuracy that could be associated with WGS data in multiple contexts; namely, we quantified the effects of (a) more data, (b) haplotype‐based summary statistics, and (c) locus length. Compared with a hypothetical RADseq data set with 2.5 Mbp of data, using a 1 Gbp data set consisting of 100 Kbp sequences led to substantial gains in the accuracy of parameter estimates, which was mostly due to haplotype statistics and increased data. We also quantified the effects of including (a) locus‐specific recombination rates, and (b) background selection information in ABC analyses. Importantly, assuming uniform recombination or ignoring background selection had a negative effect on accuracy in many cases. Software and results from this method validation study should be useful for future demographic history analyses.  相似文献

随着耐药细菌的大量出现及广泛传播,细菌耐药性成为全球备受关注的问题。耐药细菌的特征如耐药基因、毒力因子、质粒分型等以及不同菌株间亲缘关系对于细菌耐药性流行病学及分子生物学的研究有着十分重要的意义。但是传统的技术手段如聚合酶链式反应(Polymerase chain reaction,PCR)和脉冲场凝胶电泳(Pulsed field gel electrophoresis,PFGE)等得到的结果不够全面且精确度低,对于现有的研究存在很大的局限性。全基因组测序技术(Whole genome sequencing,WGS)和生物信息学分析(Bioinformatics analysis)由于能够快速详尽地得到耐药细菌的特征,也能更加精细地判断不同菌株间的进化关系,逐渐成为更加有效的技术手段,为耐药性研究提供了有效的帮助。因此,文中系统地介绍全基因组测序分析流程中的各个步骤,主要包括文库构建、平台测序以及后期数据分析三大方面的不同方法和其相应的特点,期望相关研究人员对此能够有更全面的了解,并得到一定的帮助。  相似文献

马属(Equus)动物的祖先大约在5500万年前出现,经过持续分化形成现今的马、驴和斑马,统称马属动物。马作为家畜中的重要一员,是推动人类文明发展的载体,在人类的饮食、战争、农耕、运输和娱乐等领域做出了巨大贡献。然而,人类为了满足需求,或多或少影响着马的进化方向,从而在长时间自然和人工选择过程中形成了多种独具特色性状的不同马种。驴和骡在全球的存栏量也较多,在人类的生产和生活中起到的作用同样不可忽视,不但为人类提供了生产力而且还提供了食物和营养保健品。可见,马属动物对人类的重要性。近年来,高通量测序技术和生物信息学分析方法被广泛运用于家畜的遗传学研究。人们利用高通量测序手段探索马属动物在进化过程中的种群变化历史,解析形成独特性状的分子机制,为其育种工作提供有效的数据支持。本文综述了马属动物全基因组高通量测序的研究进展,以及利用该技术在马属动物的进化历史和功能基因挖掘研究领域所取得的成就,以期今后对马属动物的深入研究、产业开发和利用等方面提供参考信息。  相似文献

Next‐generation sequencing of complete genomes has given researchers unprecedented levels of information to study the multifaceted evolutionary changes that have shaped elite plant germplasm. In conjunction with population genetic analytical techniques and detailed online databases, we can more accurately capture the effects of domestication on entire biological pathways of agronomic importance. In this study, we explore the genetic diversity and signatures of selection in all predicted gene models of the storage starch synthesis pathway of Sorghum bicolor, utilizing a diversity panel containing lines categorized as either ‘Landraces’ or ‘Wild and Weedy’ genotypes. Amongst a total of 114 genes involved in starch synthesis, 71 had at least a single signal of purifying selection and 62 a signal of balancing selection and others a mix of both. This included key genes such as STARCH PHOSPHORYLASE 2 (SbPHO2, under balancing selection), PULLULANASE (SbPUL, under balancing selection) and ADP‐glucose pyrophosphorylases (SHRUNKEN2, SbSH2 under purifying selection). Effectively, many genes within the primary starch synthesis pathway had a clear reduction in nucleotide diversity between the Landraces and wild and weedy lines indicating that the ancestral effects of domestication are still clearly identifiable. There was evidence of the positional rate variation within the well‐characterized primary starch synthesis pathway of sorghum, particularly in the Landraces, whereby low evolutionary rates upstream and high rates downstream in the metabolic pathway were expected. This observation did not extend to the wild and weedy lines or the minor starch synthesis pathways.  相似文献

【背景】水体环境分布广、流动性强,是耐药菌和耐药基因传播的主要媒介。【目的】了解北方污水厂大肠杆菌携带的耐药基因及可移动遗传元件情况。【方法】从北方污水厂筛选出一株多重耐药大肠杆菌,通过药敏试验进行耐药性检验,采用96孔板法测定菌株的最小抑菌浓度,利用酶标仪探究亚抑菌浓度抗生素对菌株生长的影响,并对菌株进行全基因组测序,对其携带的耐药基因及可移动遗传元件进行预测。【结果】大肠杆菌WEC对四环素、环丙沙星、诺氟沙星和红霉素具有耐药性,亚抑菌浓度的四环素、环丙沙星和诺氟沙星能够延缓或抑制菌株的生长。WEC菌株的基因组中包含一条大小为4 782 114 bp的环状染色体和2个大小分别为60 306 bp (pWEC-1)和92 065 bp (pWEC-2)的环状质粒。菌株共携带129个耐药基因,其中128个位于染色体上,在染色体上预测到原噬菌体、基因岛及插入序列的存在,部分可移动遗传元件携带有耐药基因。质粒pWEC-1中无耐药基因,pWEC-2含有1个耐药基因,在质粒基因组中预测到原噬菌体和插入序列。【结论】污水源大肠杆菌WEC是一株多重耐药菌株,其基因组中携带耐药基因和多种可移动遗传元件...  相似文献

Background: De novo genome assembly relies on two kinds of graphs: de Bruijn graphs and overlap graphs. Overlap graphs are the basis for the Celera assembler, while de Bruijn graphs have become the dominant technical device in the last decade. Those two kinds of graphs are collectively called assembly graphs.Results: In this review, we discuss the most recent advances in the problem of constructing, representing and navigating assembly graphs, focusing on very large datasets. We will also explore some computational techniques, such as the Bloom filter, to compactly store graphs while keeping all functionalities intact. Conclusions: We complete our analysis with a discussion on the algorithmic issues of assembling from long reads (e.g., PacBio and Oxford Nanopore). Finally, we present some of the most relevant open problems in this field.  相似文献

蚯蚓被喻为土壤中的“生态系统工程师”, 具有高度的多样性且在全世界都有分布, 被用作土壤健康的指示生物。蚯蚓具有极强的环境适应能力, 在不断适应的过程中促进了自身基因组的进化。本文对近年来蚯蚓全基因组以及线粒体基因组的研究进展进行了综述。蚯蚓全基因组的测序、拼装和分析为研究蚯蚓生态学、污染物对蚯蚓致毒的分子机制、免疫防御的分子机制、蚯蚓再生的分子机制等奠定基础。而线粒体基因组多应用于蚯蚓分子系统发育方面的研究, 目前已有多种蚯蚓通过线粒体基因组测序完成了物种的鉴定。本文建议今后重点开展以下几方面的研究: (1)针对现有的4种蚯蚓全基因组测序结果, 进一步进行比较基因组学、进化基因组学和功能基因组学的研究。(2)完善不同种蚯蚓的基因文库和表达序列标签。(3)建立线粒体基因组、全基因组与蚯蚓物种多样性的关联分析。  相似文献

【目的】评价全基因组测序技术在沙门氏菌血清型和耐药性检测方面的应用能力。【方法】对我国1950–2015年分离的290株鸡源沙门氏菌用常规检测方法进行了血清分型和药敏试验;提取全基因组进行测序,应用SeqSero和ResFinder数据库分析沙门氏菌的血清型和耐药性;对用常规检测方法和全基因组测序分析方法得到的血清型和耐药性结果进行比较,分析两种方法所得结果的符合性情况。【结果】沙门氏菌的主要血清型为肠炎和鸡白痢(≥84.5%),常规检测方法和全基因组测序分析方法在沙门氏菌血清分型方面的总体符合率为97.6%。对11种抗菌药物的最小抑菌浓度(MIC)检测结果显示,沙门氏菌对磺胺异噁唑(39.3%)、氨苄西林(39.0%)和粘菌素(39.0%)的耐药率较高,对其他抗菌药物的耐药率较低。全基因组测序分析能够100%预测美罗培南、氟苯尼考、阿奇霉素和阿莫西林/克拉维酸的耐药性,而且对恩诺沙星、四环素、复方新诺明、氨苄西林、头孢噻呋、磺胺异噁唑的预测符合率均超过95.0%。【结论】本研究结果表明,全基因组测序技术对沙门氏菌的血清分型和耐药性的预测具有较高的准确性和敏感性,是分析沙门氏菌血清型和...  相似文献

Vertebrate whole genome sequence assembly can benefit from a priori knowledge of variability in the target genome, with researchers often selecting highly inbred individuals for sequencing. However, for most species highly inbred research lines are lacking, requiring the use of an outbred individual(s). Here we examined the source DNA [Nicholas inbred (Nici)] of the CHORI-260 turkey bacterial artificial chromosome (BAC) library through analysis of microsatellites and BAC sequences. Heterozygosity of Nici was compared with that of individuals from several breeder lines. Seventy-eight microsatellites were screened for polymorphism in a total of 43 birds, identifying an average individual heterozygosity of 0.39, with Nici at 0.35. Additional loci (total of 147) were examined on a subset of individuals to obtain better genome coverage. The mean heterozygosity for this subset was 0.33 with Nici at 0.31. Examination of approximately 200 kb of genome sequence identified SNPs in the order of one per 200 bp in Nici. These data suggest that the heterozygosity of Nici is comparable to other birds of selected breeder lines and that whole genome sequencing would result in an abundant resource of genome-wide polymorphisms.  相似文献

Lettuce (Lactuca sativa) seeds exhibit thermoinhibition, or failure to complete germination when imbibed at warm temperatures. Chemical mutagenesis was employed to develop lettuce lines that exhibit germination thermotolerance. Two independent thermotolerant lettuce seed mutant lines, TG01 and TG10, were generated through ethyl methanesulfonate mutagenesis. Genetic and physiological analyses indicated that these two mutations were allelic and recessive. To identify the causal gene(s), we applied bulked segregant analysis by whole genome sequencing. For each mutant, bulked DNA samples of segregating thermotolerant (mutant) seeds were sequenced and analyzed for homozygous single‐nucleotide polymorphisms. Two independent candidate mutations were identified at different physical positions in the zeaxanthin epoxidase gene (ABSCISIC ACID DEFICIENT 1/ZEAXANTHIN EPOXIDASE, or ABA1/ZEP) in TG01 and TG10. The mutation in TG01 caused an amino acid replacement, whereas the mutation in TG10 resulted in alternative mRNA splicing. Endogenous abscisic acid contents were reduced in both mutants, and expression of the ABA1 gene from wild‐type lettuce under its own promoter fully complemented the TG01 mutant. Conventional genetic mapping confirmed that the causal mutations were located near the ZEP/ABA1 gene, but the bulked segregant whole genome sequencing approach more efficiently identified the specific gene responsible for the phenotype.  相似文献

During the last three decades, both genome mapping and sequencing methods have advanced significantly to provide a foundation for scientists to understand genome structures and functions in many species. Generally speaking, genome mapping relies on genome sequencing to provide basic materials, such as DNA probes and markers for their localizations, thus constructing the maps. On the other hand, genome sequencing often requires a high-resolution map as a skeleton for whole genome assembly. However, both genome mapping and sequencing have never come together in one pipeline. After reviewing mapping and next-generation sequencing methods, we would like to share our thoughts with the genome community on how to combine the HAPPY mapping technique with the new-generation sequencing, thus integrating two systems into one pipeline, called HAPPY pipeline. The pipeline starts with preparation of a HAPPY panel, followed by multiple displacement amplification for producing a relatively large quantity of DNA. Instead of conventional marker genotyping, the amplified panel DNA samples are subject to new-generation sequencing with barcode method, which allows us to determine the presence/absence of a sequence contig as a traditional marker in the HAPPY panel. Statistical analysis will then be performed to infer how close or how far away from each other these contigs are within a genome and order the whole genome sequence assembly as well. We believe that such a universal approach will play an important role in genome sequencing, mapping, and assembly of many species; thus advancing genome science and its applications in biomedicine and agriculture.  相似文献

【背景】多杀性巴氏杆菌可导致猪肺疫、牛出血性败血症和兔出血性败血症等多种疾病,严重威胁多种动物畜牧养殖业的健康发展。【目的】重庆某兔场送检一批病死兔,为研究其病原和治疗方法,对病原进行了微生物分离和全基因组测序分析。【方法】从2022年重庆某兔场送检兔病料中进行细菌分离纯化、生化试验、16S rRNA基因鉴定、荚膜血清型分型、药敏试验和毒力基因检测,同时通过全基因组测序结果进行毒力、耐药基因注释和遗传进化等分子生物学信息分析。【结果】该菌为兔源A:ST74多杀性巴氏杆菌,命名为LXSS001,基因组序列上传到NCBI数据库(登录号为CP119523.1),药敏试验显示该菌对四环素、杆菌肽、复方新诺明和磺胺异恶唑耐药,对头孢噻肟、头孢哌酮和丁胺卡那等药物敏感。全基因组长度为2 480 671 bp,并注释到了58个毒力基因和9类药物的靶向抗药基因。通过联合建树表明其与3480株一致性最高。【结论】本研究完成了一株A型多杀性巴氏杆菌的分离鉴定和全基因组测序,并揭示了其与国内外其他分离株的进化关系,为多杀性巴氏杆菌的后续研究提供了参考依据。  相似文献

通过对来自国内外的28份金针菇菌株资源的重测序共计检测到SNP位点1 241 583个,InDel位点623 670个。通过筛选分型,1 474个高质量SNP标记(多态信息含量指数PIC介于0.101-0.966之间)被用于金针菇资源群体多样性和结构分析。经计算,菌株间遗传距离在0.057-0.631之间。UPGMA进化树拓扑结构显示栽培菌株是其与野生菌株混合分支的一个亚支,自然栽培和工厂化栽培菌株可各自聚成一支,符合金针菇育种历史。群体结构结果显示金针菇种质资源包含5个亚群。主成分分析显示菌株在二主分之间的位置及互相间距离基本符合进化树分类、群体结构和遗传距离。本研究为金针菇分子标记和基因型的确定提供序列基础,也为后续资源保护利用、重要农艺性状的基因定位和基于分子标记的聚合育种提供理论依据。  相似文献
