The association of structurally disordered proteins with a number of diseases has engendered enormous interest and therefore demands a prediction method that would facilitate their expeditious study at molecular level. The present study describes the development of a computational method for predicting disordered proteins using sequence and profile compositions as input features for the training of SVM models. First, we developed the amino acid and dipeptide compositions based SVM modules which yielded sensitivities of 75.6 and 73.2% along with Matthew’s Correlation Coefficient (MCC) values of 0.75 and 0.60, respectively. In addition, the use of predicted secondary structure content (coil, sheet and helices) in the form of composition values attained a sensitivity of 76.8% and MCC value of 0.77. Finally, the training of SVM models using evolutionary information hidden in the multiple sequence alignment profile improved the prediction performance by achieving a sensitivity value of 78% and MCC of 0.78. Furthermore, when evaluated on an independent dataset of partially disordered proteins, the same SVM module provided a correct prediction rate of 86.6%. This paper introduces a new subcellular localization system (TSSub) for eukaryotic proteins. This system extracts features from both profiles and amino acid sequences. Four different features are extracted from profiles by four probabilistic neural network (PNN) classifiers, respectively (the amino acid composition from whole profiles; the amino acid composition from the N-terminus of profiles; the dipeptide composition from whole profiles and the amino acid composition from fragments of profiles). In addition, a support vector machine (SVM) classifier is added to implement the residue-couple feature extracted from amino acid sequences. The results from the five classifiers are fused by an additional SVM classifier. The overall accuracies of this TSSub reach 93.0 and 77.4% on Reinhardt and Hubbard's eukaryotic protein dataset and Huang and Li's eukaryotic protein dataset, respectively. The comparison with existing methods results shows TSSub provides better prediction performance than existing methods. Transmembrane helix (TMH) topology prediction is becoming a focal problem in bioinformatics because the structure of TM proteins is difficult to determine using experimental methods. Therefore, methods that can computationally predict the topology of helical membrane proteins are highly desirable. In this paper we introduce TMHindex, a method for detecting TMH segments using only the amino acid sequence information. Each amino acid in a protein sequence is represented by a Compositional Index, which is deduced from a combination of the difference in amino acid occurrences in TMH and non-TMH segments in training protein sequences and the amino acid composition information. Furthermore, a genetic algorithm was employed to find the optimal threshold value for the separation of TMH segments from non-TMH segments. The method successfully predicted 376 out of the 378 TMH segments in a dataset consisting of 70 test protein sequences. The sensitivity and specificity for classifying each amino acid in every protein sequence in the dataset was 0.901 and 0.865, respectively. To assess the generality of TMHindex, we also tested the approach on another standard 73-protein 3D helix dataset. TMHindex correctly predicted 91.8% of proteins based on TM segments. The level of the accuracy achieved using TMHindex in comparison to other recent approaches for predicting the topology of TM proteins is a strong argument in favor of our proposed method. Protein-DNA interactions are crucial to many cellular activities such as expression-control and DNA-repair. These interactions between amino acids and nucleotides are highly specific and any aberrance at the binding site can render the interaction completely incompetent. In this study, we have three aims focusing on DNA-binding residues on the protein surface: to develop an automated approach for fast and reliable recognition of DNA-binding sites; to improve the prediction by distance-dependent refinement; use these predictions to identify DNA-binding proteins. We use a support vector machines (SVM)-based approach to harness the features of the DNA-binding residues to distinguish them from non-binding residues. Features used for distinction include the residue's identity, charge, solvent accessibility, average potential, the secondary structure it is embedded in, neighboring residues, and location in a cationic patch. These features collected from 50 proteins are used to train SVM. Testing is then performed on another set of 37 proteins, much larger than any testing set used in previous studies. The testing set has no more than 20% sequence identity not only among its pairs, but also with the proteins in the training set, thus removing any undesired redundancy due to homology. This set also has proteins with an unseen DNA-binding structural class not present in the training set. With the above features, an accuracy of 66% with balanced sensitivity and specificity is achieved without relying on homology or evolutionary information. We then develop a post-processing scheme to improve the prediction using the relative location of the predicted residues. Balanced success is then achieved with average sensitivity, specificity and accuracy pegged at 71.3%, 69.3% and 70.5%, respectively. Average net prediction is also around 70%. Finally, we show that the number of predicted DNA-binding residues can be used to differentiate DNA-binding proteins from non-DNA-binding proteins with an accuracy of 78%. Results presented here demonstrate that machine-learning can be applied to automated identification of DNA-binding residues and that the success rate can be ameliorated as more features are added. Such functional site prediction protocols can be useful in guiding consequent works such as site-directed mutagenesis and macromolecular docking.  相似文献

MOTIVATION: Motivated by the abundance, importance and unique functionality of zinc, both biologically and physiologically, we have developed an improved method for the prediction of zinc-binding sites in proteins from their amino acid sequences. RESULTS: By combining support vector machine (SVM) and homology-based predictions, our method predicts zinc-binding Cys, His, Asp and Glu with 75% precision (86% for Cys and His only) at 50% recall according to a 5-fold cross-validation on a non-redundant set of protein chains from the Protein Data Bank (PDB) (2727 chains, 235 of which bind zinc). Consequently, our method predicts zinc-binding Cys and His with 10% higher precision at different recall levels compared to a recently published method when tested on the same dataset. Background  

Detection of DNA-binding sites in proteins is of enormous interest for technologies targeting gene regulation and manipulation. We have previously shown that a residue and its sequence neighbor information can be used to predict DNA-binding candidates in a protein sequence. This sequence-based prediction method is applicable even if no sequence homology with a previously known DNA-binding protein is observed. Here we implement a neural network based algorithm to utilize evolutionary information of amino acid sequences in terms of their position specific scoring matrices (PSSMs) for a better prediction of DNA-binding sites.  相似文献

Apoptosis proteins play an important role in the development and homeostasis of an organism. The accurate prediction of subcellular location for apoptosis proteins is very helpful for understanding the mechanism of apoptosis and their biological functions. However, most of the existing predictive methods are designed by utilizing a single classifier, which would limit the further improvement of their performances. In this paper, a novel predictive method, which is essentially a multi-classifier system, has been proposed by combing a dual-layer support vector machine (SVM) with multiple compositions including amino acid composition (AAC), dipeptide composition (DPC) and amphiphilic pseudo amino acid composition (Am-Pse-AAC). As a demonstration, the predictive performance of our method was evaluated on two datasets of apoptosis proteins, involving the standard dataset ZD98 generated by Zhou and Doctor, and a larger dataset ZW225 generated by Zhang et al. With the jackknife test, the overall accuracies of our method on the two datasets reach 94.90% and 88.44%, respectively. The promising results indicate that our method can be a complementary tool for the prediction of subcellular location.  相似文献

Apoptosis proteins play an essential role in regulating a balance between cell proliferation and death. The successful prediction of subcellular localization of apoptosis proteins directly from primary sequence is much benefited to understand programmed cell death and drug discovery. In this paper, by use of Chou’s pseudo amino acid composition (PseAAC), a total of 317 apoptosis proteins are predicted by support vector machine (SVM). The jackknife cross-validation is applied to test predictive capability of proposed method. The predictive results show that overall prediction accuracy is 91.1% which is higher than previous methods. Furthermore, another dataset containing 98 apoptosis proteins is examined by proposed method. The overall predicted successful rate is 92.9%.  相似文献

In the post-genome era, the prediction of protein function is one of the most demanding tasks in the study of bioinformatics. Machine learning methods, such as the support vector machines (SVMs), greatly help to improve the classification of protein function. In this work, we integrated SVMs, protein sequence amino acid composition, and associated physicochemical properties into the study of nucleic-acid-binding proteins prediction. We developed the binary classifications for rRNA-, RNA-, DNA-binding proteins that play an important role in the control of many cell processes. Each SVM predicts whether a protein belongs to rRNA-, RNA-, or DNA-binding protein class. Self-consistency and jackknife tests were performed on the protein data sets in which the sequences identity was < 25%. Test results show that the accuracies of rRNA-, RNA-, DNA-binding SVMs predictions are approximately 84%, approximately 78%, approximately 72%, respectively. The predictions were also performed on the ambiguous and negative data set. The results demonstrate that the predicted scores of proteins in the ambiguous data set by RNA- and DNA-binding SVM models were distributed around zero, while most proteins in the negative data set were predicted as negative scores by all three SVMs. The score distributions agree well with the prior knowledge of those proteins and show the effectiveness of sequence associated physicochemical properties in the protein function prediction. 蛋白质必须处于正确的亚细胞位置才能行使其功能。文章利用PSI-BLAST工具搜索蛋白质序列,提取位点特异性谱中的位点特异性得分矩阵作为蛋白质的一类特征,并计算4等分序列的氨基酸含量以及1~7阶二肽含量作为另外两类特征,由这三类特征一共得到蛋白质序列的12个特征向量。通过设计一个简单加权函数对各类特征向量加权处理,作为神经网络预测器的输入,并使用Levenberg-Marquardt算法代替传统的EBP算法来调整网络权值和阈值,大大提高了训练速度。对具有4类亚细胞位置和12类亚细胞位置的两种蛋白质数据集分别进行"留一法"测试和5倍交叉验证测试,总体预测精度分别达到88.4%和83.3%。其中,对4类亚细胞位置数据集的预测效果优于普通BP神经网络、隐马尔可夫模型、模糊K邻近等预测方法,对12类亚细胞位置数据集的预测效果优于支持向量机分类方法。最后还对三类特征采取不同加权比例对预测精度的影响进行了讨论,对选择的八种加权比例的预测结果表明,分别给予三类特征合适的权值系数可以进一步提高预测精度。  相似文献

外膜蛋白(Outer Membrane Proteins, OMPs)是一类具有重要生物功能的蛋白质, 通过生物信息学方法来预测OMPs能够为预测OMPs的二级和三级结构以及在基因组发现新的OMPs提供帮助。文中提出计算蛋白质序列的氨基酸含量特征、二肽含量特征和加权多阶氨基酸残基指数相关系数特征, 将三类特征组合, 采用支持向量机(Support Vector Machine, SVM)算法来识别OMPs。计算了包括四种残基指数的多种组合特征的识别结果, 并且讨论了相关系数的阶次和权值对预测性能的影响。在数据集上的十倍交叉验证测试和独立性测试结果显示, 组合特征识别方法对OMPs和非OMPs的识别精度最高分别达到96.96%和97.33%, 优于现有的多种方法。在五种细菌基因组内识别OMPs的结果显示, 组合特征方法具有很高的特异性, 并且对PDB数据库中已知结构的OMPs识别准确度超过99%。表明该方法能够作为基因组内筛选OMPs的有效工具。  相似文献

PDC-109, a protein of unknown function, is a major component of bovine seminal plasma. Using a computer program designed to detect evolutionary relationships between proteins, I find that the PDC-109 protein is similar to the gelatin-binding domain of bovine fibronectin and part of a kringle domain of human tissue-type plasminogen activator (t-PA). The computer-based comparison of the amino acid sequence of PDC-109 with that of the gelatin-binding domain of fibronectin and part of the second kringle domain of t-PA yields scores that are 15.5 standard deviations and 7.8 standard deviations higher, respectively, than were obtained with a comparison of randomized sequences of these proteins. The probability (p) of getting these scores by chance is less than 10(-50) and 3 X 10(-15), respectively. The similarity between the amino acid sequences of PDC-109 and the gelatin-binding domain in fibronectin and the kringle of t-PA suggests some approaches for identifying the functions of PDC-109. Both t-PA and the gelatin-binding domain of fibronectin have adhesive functions, and the gelatin-binding domain promotes viral transformation of fibroblasts in culture. These functions may be associated with the PDC-109 protein.  相似文献

Determining G-protein coupled receptors (GPCRs) coupling specificity is very important for further understanding the functions of receptors. A successful method in this area will benefit both basic research and drug discovery practice. Previously published methods rely on the transmembrane topology prediction at training step, even at prediction step. However, the transmembrane topology predicted by even the best algorithm is not of high accuracy. In this study, we developed a new method, autocross-covariance (ACC) transform based support vector machine (SVM), to predict coupling specificity between GPCRs and G-proteins. The primary amino acid sequences are translated into vectors based on the principal physicochemical properties of the amino acids and the data are transformed into a uniform matrix by applying ACC transform. SVMs for nonpromiscuous coupled GPCRs and promiscuous coupled GPCRs were trained and validated by jackknife test and the results thus obtained are very promising. All classifiers were also evaluated by the test datasets with good performance. Besides the high prediction accuracy, the most important feature of this method is that it does not require any transmembrane topology prediction at either training or prediction step but only the primary sequences of proteins. Functional annotation of protein sequences with low similarity to well characterized protein sequences is a major challenge of computational biology in the post genomic era. The cyclin protein family is once such important family of proteins which consists of sequences with low sequence similarity making discovery of novel cyclins and establishing orthologous relationships amongst the cyclins, a difficult task. The currently identified cyclin motifs and cyclin associated domains do not represent all of the identified and characterized cyclin sequences. We describe a Support Vector Machine (SVM) based classifier, CyclinPred, which can predict cyclin sequences with high efficiency. The SVM classifier was trained with features of selected cyclin and non cyclin protein sequences. The training features of the protein sequences include amino acid composition, dipeptide composition, secondary structure composition and PSI-BLAST generated Position Specific Scoring Matrix (PSSM) profiles. Results obtained from Leave-One-Out cross validation or jackknife test, self consistency and holdout tests prove that the SVM classifier trained with features of PSSM profile was more accurate than the classifiers based on either of the other features alone or hybrids of these features. A cyclin prediction server--CyclinPred has been setup based on SVM model trained with PSSM profiles. CyclinPred prediction results prove that the method may be used as a cyclin prediction tool, complementing conventional cyclin prediction methods.  相似文献
