White Blood Cells play an important role in observing the health condition of an individual. The opinion related to blood disease involves the identification and characterization of a patient's blood sample. Recent approaches employ Convolutional Neural Network (CNN), Recurrent Neural Network (RNN) and merging of CNN and RNN models to enrich the understanding of image content. From beginning to end, training of big data in medical image analysis has encouraged us to discover prominent features from sample images. A single cell patch extraction from blood sample techniques for blood cell classification has resulted in the good performance rate. However, these approaches are unable to address the issues of multiple cells overlap. To address this problem, the Canonical Correlation Analysis (CCA) method is used in this paper. CCA method views the effects of overlapping nuclei where multiple nuclei patches are extracted, learned and trained at a time. Due to overlapping of blood cell images, the classification time is reduced, the dimension of input images gets compressed and the network converges faster with more accurate weight parameters. Experimental results evaluated using publicly available database show that the proposed CNN and RNN merging model with canonical correlation analysis determines higher accuracy compared to other state-of-the-art blood cell classification techniques.  相似文献

BackgroundThe prediction of breast cancer subtypes plays a key role in the diagnosis and prognosis of breast cancer. In recent years, deep learning (DL) has shown good performance in the intelligent prediction of breast cancer subtypes. However, most of the traditional DL models use single modality data, which can just extract a few features, so it cannot establish a stable relationship between patient characteristics and breast cancer subtypes.DatasetWe used the TCGA-BRCA dataset as a sample set for molecular subtype prediction of breast cancer. It is a public dataset that can be obtained through the following link: https://portal.gdc.cancer.gov/projects/TCGA-BRCAMethodsIn this paper, a Hybrid DL model based on the multimodal data is proposed. We combine the patient's gene modality data with image modality data to construct a multimodal fusion framework. According to the different forms and states, we set up feature extraction networks respectively, and then we fuse the output of the two feature networks based on the idea of weighted linear aggregation. Finally, the fused features are used to predict breast cancer subtypes. In particular, we use the principal component analysis to reduce the dimensionality of high-dimensional data of gene modality and filter the data of image modality. Besides, we also improve the traditional feature extraction network to make it show better performance.ResultsThe results show that compared with the traditional DL model, the Hybrid DL model proposed in this paper is more accurate and efficient in predicting breast cancer subtypes. Our model achieved a prediction accuracy of 88.07% in 10 times of 10-fold cross-validation. We did a separate AUC test for each subtype, and the average AUC value obtained was 0.9427. In terms of subtype prediction accuracy, our model is about 7.45% higher than the previous average.  相似文献

Epithelial and stromal tissues are components of the tumor microenvironment and play a major role in tumor initiation and progression. Distinguishing stroma from epithelial tissues is critically important for spatial characterization of the tumor microenvironment. Here, we propose BrcaSeg, an image analysis pipeline based on a convolutional neural network (CNN) model to classify epithelial and stromal regions in whole-slide hematoxylin and eosin (H&E) stained histopathological images. The CNN model is trained using well-annotated breast cancer tissue microarrays and validated with images from The Cancer Genome Atlas (TCGA) Program. BrcaSeg achieves a classification accuracy of 91.02%, which outperforms other state-of-the-art methods. Using this model, we generate pixel-level epithelial/stromal tissue maps for 1000 TCGA breast cancer slide images that are paired with gene expression data. We subsequently estimate the epithelial and stromal ratios and perform correlation analysis to model the relationship between gene expression and tissue ratios. Gene Ontology (GO) enrichment analyses of genes that are highly correlated with tissue ratios suggest that the same tissue is associated with similar biological processes in different breast cancer subtypes, whereas each subtype also has its own idiosyncratic biological processes governing the development of these tissues. Taken all together, our approach can lead to new insights in exploring relationships between image-based phenotypes and their underlying genomic events and biological processes for all types of solid tumors. BrcaSeg can be accessed at https://github.com/Serian1992/ImgBio.  相似文献

Protein nitration and nitrosylation are essential post-translational modifications(PTMs)involved in many fundamental cellular processes. Recent studies have revealed that excessive levels of nitration and nitrosylation in some critical proteins are linked to numerous chronic diseases. Therefore, the identification of substrates that undergo such modifications in a site-specific manner is an important research topic in the community and will provide candidates for targeted therapy. In this study, we aimed to develop a computational tool for predicting nitration and nitrosylation sites in proteins. We first constructed four types of encoding features, including positional amino acid distributions, sequence contextual dependencies, physicochemical properties, and position-specificscoring features, to represent the modified residues. Based on these encoding features, we established a predictor called DeepNitro using deep learning methods for predicting protein nitration and nitrosylation. Using n-fold cross-validation, our evaluation shows great AUC values for DeepNitro, 0.65 for tyrosine nitration, 0.80 for tryptophan nitration, and 0.70 for cysteine nitrosylation, respectively, demonstrating the robustness and reliability of our tool. Also, when tested in the independent dataset, DeepNitro is substantially superior to other similar tools with a 7%à42% improvement in the prediction performance. Taken together, the application of deep learning method and novel encoding schemes, especially the position-specific scoring feature, greatly improves the accuracy of nitration and nitrosylation site prediction and may facilitate the prediction of other PTM sites. DeepNitro is implemented in JAVA and PHP and is freely available for academic research at http://deepnitro.renlab.org.  相似文献

Super resolution problems are widely discussed in medical imaging. Spatial resolution of medical images are not sufficient due to the constraints such as image acquisition time, low irradiation dose or hardware limits. To address these problems, different super resolution methods have been proposed, such as optimization or learning-based approaches. Recently, deep learning methods become a thriving technology and are developing at an exponential speed. We think it is necessary to write a review to present the current situation of deep learning in medical imaging super resolution. In this paper, we first briefly introduce deep learning methods, then present a number of important deep learning approaches to solve super resolution problems, different architectures as well as up-sampling operations will be introduced. Afterwards, we focus on the applications of deep learning methods in medical imaging super resolution problems, the challenges to overcome will be presented as well.  相似文献

Cervical cancer is the leading cause of death in women, mainly in developing countries, including India. Recent advancements in technologies could allow for more rapid, cost-effective, and sensitive screening and treatment measures for cervical cancer. To this end, deep learning-based methods have received importance for classifying cervical cancer patients into different risk groups. Furthermore, deep learning models are now available to study the progression and treatment of cancerous cervical conditions. Undoubtedly, deep learning methods can enhance our knowledge toward a better understanding of cervical cancer progression. However, it is essential to thoroughly validate the deep learning-based models before they can be implicated in everyday clinical practice. This work reviews recent development in deep learning approaches employed in cervical cancer diagnosis and prognosis. Further, we provide an overview of recent methods and databases leveraging these new approaches for cervical cancer risk prediction and patient outcomes. Finally, we conclude the state-of-the-art approaches for future research opportunities in this domain.  相似文献

In this paper, a brain-computer interface (BCI) system for character recognition is proposed based on the P300 signal. A P300 speller is used to spell the word or character without any muscle movement. P300 detection is the first step to detect the character from the electroencephalogram (EEG) signal. The character is recognized from the detected P300 signal. In this paper, sparse autoencoder (SAE) and stacked sparse autoencoder (SSAE) based feature extraction methods are proposed for P300 detection. This work also proposes a fusion of deep-features with the temporal features for P300 detection. A SSAE technique extracts high-level information about input data. The combination of SSAE features with the temporal features provides abstract and temporal information about the signal. An ensemble of weighted artificial neural network (EWANN) is proposed for P300 detection to minimize the variation among different classifiers. To provide more importance to the good classifier for final classification, a higher weightage is assigned to the better performing classifier. These weights are calculated from the cross-validation test. The model is tested on two different publicly available datasets, and the proposed method provides better or comparable character recognition performance than the state-of-the-art methods.  相似文献

Background Lysine succinylation is one of the reversible protein post-translational modifications (PTMs), which regulate the structure and function of proteins. It plays a significant role in various cellular physiologies including some diseases of human as well as many other organisms. The accurate identification of succinylation site is essential to understand the various biological functions and drug development. Methods In this study, we developed an improved method to predict lysine succinylation sites mapping on Homo sapiens by the fusion of three encoding schemes such as binary, the composition of k-spaced amino acid pairs (CKSAAP) and amino acid composition (AAC) with the random forest (RF) classifier. The prediction performance of the proposed random forest (RF) based on the fusion model in a comparison of other candidates was investigated by using 20-fold cross-validation (CV) and two independent test datasets were collected from two different sources. Results The CV results showed that the proposed predictor achieves the highest scores of sensitivity (SN) as 0.800, specificity (SP) as 0.902, accuracy (ACC) as 0.919, Mathew correlation coefficient (MCC) as 0.766 and partial AUC (pAUC) as 0.163 at a false-positive rate (FPR) = 0.10 and area under the ROC curve (AUC) as 0.958. It achieved the highest performance scores of SN as 0.811, SP as 0.902, ACC as 0.891, MCC as 0.629 and pAUC as 0.139 and AUC as 0.921 for the independent test protein set-1 and SN as 0.772, SP as 0.901, ACC as 0.836, MCC as 0.677 and pAUC as 0.141 at FPR = 0.10 and AUC as 0.923 for the independent test protein set-2. It also outperformed all the other existing prediction models. Conclusion The prediction performances as discussed in this article recommend that the proposed method might be a useful and encouraging computational resource for lysine succinylation site prediction in the case of human population.  相似文献

Many learning rules for neural networks derive from abstract objective functions. The weights in those networks are typically optimized utilizing gradient ascent on the objective function. In those networks each neuron needs to store two variables. One variable, called activity, contains the bottom-up sensory-fugal information involved in the core signal processing. The other variable typically describes the derivative of the objective function with respect to the cell's activity and is exclusively used for learning. This variable allows the objective function's derivative to be calculated with respect to each weight and thus the weight update. Although this approach is widely used, the mapping of such two variables onto physiology is unclear, and these learning algorithms are often considered biologically unrealistic. However, recent research on the properties of cortical pyramidal neurons shows that these cells have at least two sites of synaptic integration, the basal and the apical dendrite, and are thus appropriately described by at least two variables. Here we discuss whether these results could constitute a physiological basis for the described abstract learning rules. As examples we demonstrate an implementation of the backpropagation of error algorithm and a specific self-supervised learning algorithm using these principles. Thus, compared to standard, one-integration-site neurons, it is possible to incorporate interesting properties in neural networks that are inspired by physiology with a modest increase of complexity.  相似文献

The most widely used novel coronavirus (COVID-19) detection technique is a real-time polymerase chain reaction (RT-PCR). However, RT-PCR kits are costly and take 6-9 hours to confirm infection in the patient. Due to less sensitivity of RT-PCR, it provides high false-negative results. To resolve this problem, radiological imaging techniques such as chest X-rays and computed tomography (CT) are used to detect and diagnose COVID-19. In this paper, chest X-rays is preferred over CT scan. The reason behind this is that X-rays machines are available in most of the hospitals. X-rays machines are cheaper than the CT scan machine. Besides this, X-rays has low ionizing radiations than CT scan. COVID-19 reveals some radiological signatures that can be easily detected through chest X-rays. For this, radiologists are required to analyze these signatures. However, it is a time-consuming and error-prone task. Hence, there is a need to automate the analysis of chest X-rays. The automatic analysis of chest X-rays can be done through deep learning-based approaches, which may accelerate the analysis time. These approaches can train the weights of networks on large datasets as well as fine-tuning the weights of pre-trained networks on small datasets. However, these approaches applied to chest X-rays are very limited. Hence, the main objective of this paper is to develop an automated deep transfer learning-based approach for detection of COVID-19 infection in chest X-rays by using the extreme version of the Inception (Xception) model. Extensive comparative analyses show that the proposed model performs significantly better as compared to the existing models.  相似文献

The most significant groupings of cold-blooded creatures are the fish family. It is crucial to recognize and categorize the most significant species of fish since various species of seafood diseases and decay exhibit different symptoms. Systems based on enhanced deep learning can replace the area's currently cumbersome and sluggish traditional approaches. Although it seems straightforward, classifying fish images is a complex procedure. In addition, the scientific study of population distribution and geographic patterns is important for advancing the field's present advancements. The goal of the proposed work is to identify the best performing strategy using cutting-edge computer vision, the Chaotic Oppositional Based Whale Optimization Algorithm (CO-WOA), and data mining techniques. Performance comparisons with leading models, such as Convolutional Neural Networks (CNN) and VGG-19, are made to confirm the applicability of the suggested method. The suggested feature extraction approach with Proposed Deep Learning Model was used in the research, yielding accuracy rates of 100 %. The performance was also compared to cutting-edge image processing models with an accuracy of 98.48 %, 98.58 %, 99.04 %, 98.44 %, 99.18 % and 99.63 % such as Convolutional Neural Networks, ResNet150V2, DenseNet, Visual Geometry Group-19, Inception V3, Xception. Using an empirical method leveraging artificial neural networks, the Proposed Deep Learning model was shown to be the best model.  相似文献

A neural network model of how dopamine and prefrontal cortex activity guides short- and long-term information processing within the cortico-striatal circuits during reward-related learning of approach behavior is proposed. The model predicts two types of reward-related neuronal responses generated during learning: (1) cell activity signaling errors in the prediction of the expected time of reward delivery and (2) neural activations coding for errors in the prediction of the amount and type of reward or stimulus expectancies. The former type of signal is consistent with the responses of dopaminergic neurons, while the latter signal is consistent with reward expectancy responses reported in the prefrontal cortex. It is shown that a neural network architecture that satisfies the design principles of the adaptive resonance theory of Carpenter and Grossberg (1987) can account for the dopamine responses to novelty, generalization, and discrimination of appetitive and aversive stimuli. These hypotheses are scrutinized via simulations of the model in relation to the delivery of free food outside a task, the timed contingent delivery of appetitive and aversive stimuli, and an asymmetric, instructed delay response task.  相似文献

Background and objectiveBreast cancer, the most intrusive form of cancer affecting women globally. Next to lung cancer, breast cancer is the one that provides a greater number of cancer deaths among women. In recent times, several intelligent methodologies were come into existence for building an effective detection and classification of such noxious type of cancer. For further improving the rate of early diagnosis and for increasing the life span of victims, optimistic light of research is essential in breast cancer classification. Accordingly, a new customized method of integrating the concept of deep learning with the extreme learning machine (ELM), which is optimized using a simple crow-search algorithm (ICS-ELM). Thus, to enhance the state-of-the-art workings, an improved deep feature-based crow-search optimized extreme learning machine is proposed for addressing the health-care problem. The paper pours a light-of-research on detecting the input mammograms as either normal or abnormal. Subsequently, it focuses on further classifying the type of abnormal severities i.e., benign type or malignant.Materials and methodsThe digital mammograms for this work are taken from the Curated Breast Imaging Subset of DDSM (CBIS-DDSM), Mammographic Image Analysis Society (MIAS), and INbreast datasets. Herein, the work employs 570 digital mammograms (250 normal, 200 benign and 120 malignant cases) from CBIS-DDSM dataset, 322 digital mammograms (207 normal, 64 benign and 51 malignant cases) from MIAS database and 179 full-field digital mammograms (66 normal, 56 benign and 57 malignant cases) from INbreast dataset for its evaluation. The work utilizes ResNet-18 based deep extracted features with proposed Improved Crow-Search Optimized Extreme Learning Machine (ICS-ELM) algorithm.ResultsThe proposed work is finally compared with the existing Support Vector Machines (RBF kernel), ELM, particle swarm optimization (PSO) optimized ELM, and crow-search optimized ELM, where the maximum overall classification accuracy is obtained for the proposed method with 97.193% for DDSM, 98.137% for MIAS and 98.266% for INbreast datasets, respectively.ConclusionThe obtained results reveal that the proposed Computer-Aided-Diagnosis (CAD) tool is robust for the automatic detection and classification of breast cancer.  相似文献

1) ObjectivePulmonary optical endomicroscopy (POE) is an imaging technology in real time. It allows to examine pulmonary alveoli at a microscopic level. Acquired in clinical settings, a POE image sequence can have as much as 25% of the sequence being uninformative frames (i.e. pure-noise and motion artifacts). For future data analysis, these uninformative frames must be first removed from the sequence. Therefore, the objective of our work is to develop an automatic detection method of uninformative images in endomicroscopy images.2) Material and methodsWe propose to take the detection problem as a classification one. Considering advantages of deep learning methods, a classifier based on CNN (Convolutional Neural Network) is designed with a new loss function based on Havrda-Charvat entropy which is a parametrical generalization of the Shannon entropy. We propose to use this formula to get a better hold on all sorts of data since it provides a model more stable than the Shannon entropy.3) ResultsOur method is tested on one POE dataset including 3895 distinct images and is showing better results than using Shannon entropy and behaves better with regard to the problem of overfitting. We obtain 70% of accuracy with Shannon entropy versus 77 to 79% with Havrda-Charvat.4) ConclusionWe can conclude that Havrda-Charvat entropy is better suited for restricted and or noisy datasets due to its generalized nature. It is also more suitable for classification in endomicroscopy datasets.  相似文献

PurposeThis study aims to investigate the feasibility of using convolutional neural networks to predict an accurate and high resolution dose distribution from an approximated and low resolution input dose.MethodsSixty-six patients were treated for prostate cancer with VMAT. We created the treatment plans using the Acuros XB algorithm with 2 mm grid size, followed by the dose calculated using the anisotropic analytical algorithm with 5 mm grid with the same plan parameters. U-net model was used to predict 2 mm grid dose from 5 mm grid dose. We investigated the two models differing for the training data used as input, one used just the low resolution dose (D model) and the other combined the low resolution dose with CT data (DC model). Dice similarity coefficient (DSC) was calculated to ascertain how well the shape of the dose-volume is matched. We conducted gamma analysis for the following: DVH from the two models and the reference DVH for all prostate structures.ResultsThe DSC values in the DC model were significantly higher than those in the D model (p < 0.01). For the CTV, PTV, and bladder, the gamma passing rates in the DC model were significantly higher than those in the D model (p < 0.002–0.02). The mean doses in the CTV and PTV for the DC model were significantly better matched to those in the reference dose (p < 0.0001).ConclusionsThe proposed U-net model with dose and CT image used as input predicted more accurate dose.  相似文献
