Nongelling solutions of structurally regular chain segments of agarose sulphate show disorder–order and order–disorder transitions (as monitored by the temperature dependence of optical rotation) that are closely similar to the conformational changes that accompany the sol–gel and gel–sol transitions of the unsegmented polymer. The transition midpoint temperature (Tm) for formation of the ordered structure on cooling is ~25 K lower than Tm for melting. Salt-induced conformational ordering, monitored by polarimetric stopped-flow, occurs on a millisecond time scale, and follows the dynamics expected for the process 2 coil ? helix. The equilibrium constant for helix growth (s) was calculated as a function of temperature from the calorimetric enthalpy change for helix formation (ΔHcal = ?3.0 ± 0.3 kJ per mole of disaccharide pairs in the ordered state), measured by differential scanning calorimetry. The temperature dependence of the nucleation rate constant (knuc), calculated from the observed second-order rate constant (kobs) by the relationship kobs = knuc(1 ? 1/s) gave the following activation parameters for nucleation of the ordered structure of agarose sulphate (1 mg mL?1; 0.5M Me4NCl or KCl): ΔH* = 112 ± 5 kJ mol?1; ΔS* = 262 ± 20 J mol?1 K?1; ΔG*298 = 34 ± 6 kJ mol?1; (knuc)298 = (7.5 ± 0.5) × 106 dm3 mol?1 s?1. The endpoint of the fast relaxation process corresponds to the metastable optical rotation values observed on cooling from the fully disordered form. Subsequent slow relaxation to the true equilibrium values (i.e., coincident with those observed on heating from the fully ordered state) was monitored by conventional optical rotation measurements over several weeks and follows second-order kinetics, with rate constants of (2.25 ± 0.07) × 10?4 and (3.10 ± 0.10) × 10?4 dm3 mol?1 s?1 at 293.7 and 296.2 K, respectively. This relaxation is attributed to the sequential aggregation processes helix + helix → dimer, helix + dimer → trimer, etc., with depletion of isolated helix driving the much faster coil–helix equilibrium to completion. Light-scattering measurements above and below the temperature range of the conformational transitions indicate an average aggregate size of 2–3 helices.  相似文献

The kinetics of the coil-to-helix transition of (dG-dC)3 in M NaCl, 45 mM sodium cacodylate, pH 7, were measured in H2O, D2O, 10 mol % ethanol, 10 mol % urea, and 10 mol % glycerol. At 43°C in H2O the recombination rate is 1.3 ± 0.2 × 107 M?1 s?1; the dissociation rate is 68 ± 10 s?1. The destabilization of the helix in 10 mol % ethanol and 10 mol % urea relative to water is primarily due to a large increase in the helix-dissociation rate. In 10 mol % glycerol, the destabilization of the helix is due to a decrease in the recombination rate and an increase in the dissociation rate. Above 20°C, two exponential decays longer than 1 μs are observed after a temperature jump. The slower relaxation time is 4–10 times faster than the bimolecular component and is independent of oligomer concentration. We attribute this relaxation to a rapid equilibrium between two helical states. At low temperatures and oligomer concentrations of 1 mM or greater, the helices aggregate in 1M NaCl. Experimental data are presented under conditions where aggregation is unimportant and evidence is given that the ΔH-determined spectroscopically is unaffected by aggregation.  相似文献

The DNA helix–coil transition has been studied in the presence of high concentrations of manganese ions (about 10?3M), which corresponds to the conditions close to equal stability of the A+T and G+C pairs, at the ionic strengths of 10?1, 10?2, and 1.6 × 10?3M Na+. With the Mn2+ ion effect, the transition range is significantly reduced to not more than 0.2°C at 1.2 × 10?3M Mn2+ and 1.6 × 10?3M Na+. The melting curves display a sharp kink at the end of the helix–coil transition, which is interpreted as an indication of the second-order phase transition. It is shown that the melting curves obtained can be approximated by a simple analytical expression 1 – θ = exp[–a(tc - t)], where θ is the DNA helix fraction, tc is the phase transition temperature, and a is an empirical parameter characterizing the breadth of the melting range and responsible for the magnitude of a jump of the helicity derivative with respect to the temperature at the phase transition point.  相似文献

The conformational behavior of DNA minihairpin loops is sensitive to the directionality of the base pair that closes the loop. Especially tailored circular dumbbells, consisting of a stem of three Watson–Crick base pairs capped on each side with a minihairpin loop, serve as excellent model compounds by means of which deeper insight is gained into the relative stability and melting properties of hairpin loops that differ only in directionality of the closing pair: C-G vs G-C. For this reason the thermodynamic properties of the circular DNA decamers 5′-d〈pCGC-TT-GCG-TT〉-3′( I ) and reference compounds 5′-d〈pGGC-TT-GCC-TT≤-3′( II ) and 5′-d(GCG-TC-CGC)-3′( III ) are studied by means of nmr spectroscopy. Molecules I and II adopt dumbbell structures closed on both sides by a two-membered hairpin hop. At low temperature I consists of a mixture of two slowly exchanging forms, denoted L2L2 and L2L4 . The low-temperature L2L2 form is the fully intact minihairpin structure with three Watson–Crick C-G base pairs. The high-temperature form, L2L4 ,contains a partially disrupted closing G-C base pair in the 5′-GTTC-3′ loop, with the cytosine base placed in a syn orientation. The opposite 5′-CTTG-3′ loop remains stable. A study of the noncircular hairpin structure III shows similar conformational behavior for the 5′-GTTC-3′ loop as found in I a syn orientation for C(6) and two slowly exchanging imino proton signals for G(3). The melting point Tm of II was estimated to lie above 365 K. The Tm value of the duplex stem and the 5′-CTTG-3′ loop of the L2L4 form ofIis 352 ± 2 K. The ΔH° is calculated as ?89 ± 10 kJ/mol. The Tm value determined for the individual residues of the 5′-GTTC-3′ loop lies 4°–11° lower. The enthalpy ΔH° of melting the thymine residues in the 5′-GTTC-3′ loop is calculated to be -61± 7 kJ/mol. Thermodynamic data of the equilibrium between the slowly exchanging two- and four-membered loop conformers of I reveal an upper limit for ΔH° of +30 kJ/mol in going from a two-memberedto a four-membered loop, in agreement with the enthalpy difference of +28 k.j/mol between the two loops at the Tm midpoint. For hairpin III the upper limit for ΔH° going from a two-membered to a four-membered loop amounts to ±21 kJ/mol. The mutual exchange rate between the L2 and L4 form in III is estimated as 13.6 s?1. Our results clearly suggest that small four-way DNA junctions(model for immobilized Holliday junctions) can be designed that consist of a single DNA strandthat features -CTTG-caps on three of the four arms of the junction. © 1995 John Wiley & Sons, Inc.  相似文献

Abstract

This research is focussed on kinetic, thermodynamic and thermal inactivation of a novel thermostable recombinant α-amylase (Tp-AmyS) from Thermotoga petrophila. The amylase gene was cloned in pHIS-parallel1 expression vector and overexpressed in Escherichia coli. The steady-state kinetic parameters (Vmax, Km, kcat and kcat/Km) for the hydrolysis of amylose (1.39?mg/min, 0.57?mg, 148.6?s?1, 260.7), amylopectin (2.3?mg/min, 1.09?mg, 247.1?s?1, 226.7), soluble starch (2.67?mg/min, 2.98?mg, 284.2?s?1, 95.4) and raw starch (2.1?mg/min, 3.6?mg, 224.7?s?1, 61.9) were determined. The activation energy (Ea), free energy (ΔG), enthalpy (ΔH) and entropy of activation (ΔS) at 98?°C were 42.9?kJ mol?1, 74?kJ mol?1, 39.9?kJ mol?1 and ?92.3 J mol?1 K?1, respectively, for soluble starch hydrolysis. While ΔG of substrate binding (ΔGE-S) and ΔG of transition state binding (ΔGE-T) were 3.38 and ?14.1?kJ mol?1, respectively. Whereas, EaD, Gibbs free energy (ΔG*), increase in the enthalpy (ΔH*) and activation entropy (ΔS*) for activation of the unfolding of transition state were 108, 107, 105?kJ mol?1 and ?4.1 J mol?1 K?1. The thermodynamics of irreversible thermal inactivation of Tp-AmyS revealed that at high temperature the process involves the aggregation of the protein.  相似文献

The enthalpy change associated with the isothermal pH-induced uncharged coil-to-helix transition ΔHh° in poly(L -ornithine) in 0.1 N KCl has been determnined calorimetrically to be ?1530 ± 210 and ?1270 ± 530 cal/mol at 10° and 25°C, respectively. Titration data provided information about the state of charge of the polymer in the calorimetric experiments, and optical rotatory dispersion data about its conformation. In order to compute ΔHh°, the observed calorimetric heat was corrected for the heat of breaking the sample cell, the heat of dilution of HCl, the heat of neutralization of the OH? ion, and the heat of ionization of the δ-amino group in the random coil. The latter was obtained from similar calorimetric measurements on poly(D ,L -ornithine). Since it was discovered that poly(L -ornithine) undergoes chain cleavage at high pH, the calorimetric measurements were carried out under conditions where no degradation occurred. From the thermally induced uncharged helix–coil transition curve for poly(L -ornithine) at pH 11.68 in 0.1 N KCl in the 0°–40°C region, the transition temperature Ttr and the quantity (?θh/?T)Ttr have been obtained. From these values, together with the measured values of ΔHh°, the changes in the standard free energy ΔGh° and entropy ΔGh°, associated with the uncharged coil-to-helix transition at 10°C have been calculated to be ?33 cal/mol and ?5.3 cal/mol deg, respectively. The value of the Zimm–Bragg helix–coil stability constant σ has been calculated to be 1.4 × 10?2 and the value of s calculated to be 1.06 at 10°C, and between 0.60 and 0.92 at 25°C.  相似文献

The thermal triple helix–coil transition of covalently bridged collagenlike peptides with repeating sequences of (Ala-Gly-Pro)n, n = 5–15, was studied optically. The peptides were soluble in water/acetic acid (99:1) and were found to form triple-helical structures in this solvent system beginning with n = 8. The thermodynamic analysis of the transition equilibrium curves for n = 9–13 yielded the parameters ΔH°s = ?7.0 kJ per tripeptide unit, ΔS°s = ?23.1 J deg?1 mol?1 per tripeptide unit for the coil-to-helix transition, and the apparent nucleation parameter σ ? 5 × 10?2. It was suggested through double-jump temperature experiments that the rate-limiting step during refolding is not only influenced by the difficulties of nucleation, but also by cistrans isomerization of the Gly-Pro peptide bond.  相似文献

Calorimetric studies of the reduction of free oxygen in solution by sodium dithionite are in agreement with a stoichiometry of 2 moles Na2S2O4 per mole of oxygen. The reaction is biphasic with ΔHt - 118±7 kcal mol?1 (?494 ± 29 kJ mol?1). The initial phase of the reaction proceeds with an enthalpy change of ca ?20 kcal (?84 kJ) and occurs when 0.5 moles of dithionite have been added per mole dioxygen present. This could be interpreted as the enthalpy change for the addition of a single electron to form the superoxide anion. Further reduction of the oxygen to water by one or more additional steps is accompanied by an enthalpy change of ca ?100 kcal (?418. 5 kJ). Neither of these reductive phases is consistent with the formation of hydrogen peroxide as an intermediate. The reduction of hydrogen peroxide by dithionite in 0.1 M phosphate buffer, pH 7.15, is a much slower process and with an enthalpy change of ca ? 74 kcal mol?1 (?314 kJ mol?1). Dissociation of oxyhemoglobin induced by the reduction of free oxygen tension with dithionite also shows a stoichiometry of 2 moles dithionite per mole oxygen present and an enthalpy change of ca. ?101 ±9 kcal mol?1 (?423± 38 kJ mol?1). The difference in the observed enthalpies (reduction of dioxygen vs. oxyhemoglobin) has been attributed to the dissociation of oxyhemoglobin, which is 17 kcal mol?1 (71 kJ mol?1).  相似文献

The kinetics of helix formation were investigated using the temperature-jump technique for the following two molecules: dC-G-T-G-A-A-T-T-C-G-C-G, which forms a double helix containing a G·T base pair(the G·T 12-mer), and dC-G-C-A-G-A-A-T-T-C-G-C-G, which forms a double helix containing an extra adenine (the 13-mer). When data were analyzed in an all-or-none model, the activation energy for the helix association process was 22 ± 4 kcal/mol for the G·T 12-mer and 16 ± 7 kcal/mol for the 13-mer. The activation energy for the helix-dissociation process was 68 ± 2 kcal/mol for the G·T 12-mer and 74 ± 3 kcal/mol for the 13-mer. Rate constants for recombination were near 105s?1M?1 in the temperature range from 32 to 47°C; for the dissociation process, the rate constants varied from 1s?1 near 32°C to 130s?1 near 47°C. Possible effects of hairpin loops and fraying ends on the above data are discussed.  相似文献

The cooperative nature of the binding between polycytidylate and the oligoinosinates I(pI)5–10 has been determined. Using the data of Tazawa, Tazawa, and Ts'o, it is shown that knowledge of the slope of the adsorption isothern allows one to determine the oligomer-polymer binidng constant, the oligomer–oligomer interaction constant, and the average degree of association (cooperative clustering) of the oligomers on the polymer. Knowledge of the above equilibrium constants as a function of temperature yields the respective thermodynamic parameters; no assumptions need to be made about the nature of the equilibrium constants or the thermodynamic parameters. For very long chains of polycytidylate, simple, explicit relations are given for the determination of the equilibrium constants involved. For finite chains of polycytidylate, the calculation of a single graph for each oligomer and polymer size allows the equilibrium constants to be determined for all experimental conditions of temperature and concentration. We find that the enthalpy and entropy of binding an oligomer n, bases to be δHn = ±13.7 ? n(6.65) and δSn = +32.5 ? n(18.8) given, respectively, in kcal/mole and e.u.; these parameters predict a melting temperature of 81°C for the poly(I)·poly(C) complex compared with the experimental value of 75°C. If the enthalpy is interpreted as arising from a sum of hydrogen bonding and stacking interactions, then the enthalpy of stacking is ?13.7 kcal/mole while the enthalpy of hydrogen bonding is +7 ± 4 kcal/mole; the positive enthalpy of hydrogen bonding presumably is a result of the fact that in the inosine-cytosine base pair, only two of the three sites on cytosine can hydrogen bond, the third being blocked from hydrogen bonding with water. The enthalpy of interaction between neighboring bound oligomers is found to be ?10.4 kcal/mole while the corresponding entropy is ?26.1 e.u. The binding is bound to be cooperative, though the extent of clustering varies markedly with temperature; the average number of oligomers in a cluster on the polymer is found to about five at a melting temperature of 25°C. The approach and equations given have generally applicability to oligomer-polymer associations.  相似文献

The reaction of Ru(XTPP)(DMF)2, where XTPP is the dianion of para substituted tetraphenylporphyrins and X is MeO, Me, H, Cl, Br, I, F, with O2 and CO were studied in DMF. The process was found to be first-order in metalloporphyrin, first-order in molecular oxygen and carbon monoxide, and second-order overall. Second-order rate constants for the CO reaction ranged from 0.170 to 0.665 M?1 s?1 at 25°C, those for the O2 reaction from 0.132 to 0.840 M?1 s?1 at 25°C. Similar activation parameters (ΔHCO± = 87 ± 1 kJ mol?1, ΔSCO± = 22 ± 4 JK?1 mol?1; ΔHO2± = 81 ± 1 kJ mol?1, and ΔSO2± = 11 ± 5 JK?1 mol?1) were found within each series. Reactivities of X substituted metalloporphyrins were found to follow different Hammett σ functions. The CO reactions correlated with σ? following normal behavior; the O2 reactions correlated with σ8° indicating O2 is π-bonded in the transition states. The macromolecular structural transition of Pf1 filamentous bacterial virus detected by X-ray diffraction analysis has been studied in virus solutions by density, circular dichroism, and microcalorimetric measurements. The reversible structural change occurring between 5 °C and 25 °C has a calorimetrically determined transition enthalpy ΔHt,cal of 14·5 ± 1.5 kJ (mol protein)?1. The transition curves resulting from the density, circular dichroism, and calorimetric measurements have been analysed in terms of a two-state process to extract the van't Hoff enthalpy. Comparison of the effective transition enthalpy and the calorimetric ΔHt,cal values gives about 26 protein subunits as the size of the co-operative unit. Parallel heat capacity and density measurements on fd virus show no such transition, in agreement with X-ray diffraction studies.  相似文献

We have measured the thermodynamic parameters of the slow-fast tail-fiber reorientation transition on T2L bateriophage. Proportions of the virus in each form were determined from peak-height measurements in sedimention-velocity runs and from average diffusion coefficients obtained by quasielastic laser light scattering. Computer simulation of sedimentation confirmed that there were no undetected intermediates in the transition, which was analyzed as a two-state process. Van't Hoff-type plots of the apparent equilibrium constant and of the pH midpoint of the transition as function of reciprocal temperature led to the following estimates of the thermodynamic parameters for the transition at pH 6.0 and 20°C: ΔH° = ?139 ± 18Kcal mol?1, ΔS° = ?247 ± 46 cal K?1 mol?1, and ΔG° = ?66 ± 22 kcal mol?1. Per mole of protons taken up in the transition, the analogous quantities were ?15.9 ± 1.7 kcal mol?1, ?26.3 ± 2.2 cal K?1 mol?1, and ?8.22 ± 1.8 kcal mol?1. The net number of protons taken up was about 8.5 ± 1.5. The large values of the thermodynamic functions are consistent with a highly cooperative reaction and with multiple interactions between the fibres and the remainder of the phage. The negative entropy of the transition is probably due to immobilization of the fibres.  相似文献

The thermodynamics of the hairpin helix-single strand transition of A6C6U6 has been analyzed by a staggering zipper model with consideration of single strand stacking. This analysis yields an enthalpy change of +11 kcal/mole for the formation of a first, isolated base pair. The stability constant of a first (intramolecular) base pair in A6C6U6 is around 2 × 1O?5 at 25°C, whereas a first (intermoleciilar) base pair in an A6 · U6 helix is characterised by a stability constant of about 4 × 10?3M?1 (25°C, extrapolated from An · Vn oligomer measurements). These data indicate a destabilizing effect of the C6 loop.The rate constant of hairpin helix formation is 2 to 3 × 104 sec?1 associated with an activation enthalpy of +2.5 kcal/mote. The rate of helix dissociation of the A6C6U6 hairpin is in the range of 103 to lO5 sec?1 with an activation enthalpy of 21 kcalmole. A comparison with the kinetic parameters obtained for A · U oligomer helices shows a specific influence of the C6 loop due to the stacking tendency of the cytosine residues. This intluence is preferentially reflected in the relatively low value of the rate constant of helix formation.  相似文献

The kinetics of the binding reaction of cyanide by human erythrocyte catalase at 25 °C has been studied over the pH range 4.2 to 10.2 by means of temperature jump and stopped flow techniques. Catalase reacts with cyanide at a constant rate in the range pH 4.2 to 8.1 which decreases at higher pH. This is most simply explained by the reaction of catalase with unionized hydrogen cyanide molecules. The pH-independent rate constant for the formation of the catalase-cyanide complex is (1.3 ± 0.1) × 106m?1 s?1. The association equilibrium constant and the dissociation rate constant for the catalase-cyanide complex were determined from the relaxation amplitudes of temperature jump experiments and by spectrophotometric titration and are (3.1 ± 0.2) × 105m?1 and 4.2 ± 0.6 s?1, respectively in the pH-independent region.  相似文献

The oxidation enthalpy of reduced flavin mononucleotide at pH 7.0 in 0.2 m phosphate buffer has been studied by determining the heat associated with the reaction: FMNH2 + 2 Fe(CN)?36 ? FMN + 2 Fe(CN)?46 + 2 H+. (a) (The quinone, semiquinone, and hydroquinone forms of FMN are represented as FMN, FMNH, and FMNH2, respectively.) Calorimetric experiments were performed in a flow microcalorimeter which was modified to prevent sample contamination by oxygen. The enthalpy observed for reaction (a), after correction for dilution and buffer effects, was ?39.2 ± 0.4 kcal (mole FMNH2)?1 at 25 °C. The potential difference, ΔE′, developed by reaction (a) was determined potentiometrically and corresponded to a free energy change, ΔG′, of ?30.3 kcal (mole FMNH2)?1. The resulting entropy change, ΔS′, was thus calculated to be ?29.8 e.u. Reaction (a) was also studied at temperatures of 7 °C and 35.5 °C. ΔCp′ for the reaction was calculated as ?155 ± 18 cal deg?1 (mole FMNH2)?1 at 20 °C. ΔH′ for the reaction (b), FMNH2 ? FMN + H2, (b) was calculated as +14.2 ± 0.7 kcal mole?1 at 25 °C, relative to the enthalpy of the hydrogen electrode being identically equal to zero at all values of pH and temperature. The free energy at pH 7.0 for reaction (b), calculated from the potential was found to be ?9.7 kcal mole?1, which resulted in an entropy for reaction (b) of 80.2 e.u. A thermal titration of reaction (a) was used to calculate the thermodynamic parameters for the formation of semiquinone dimer according to the reaction FMNH2 + FMN ? (·FMNH)2. (c) The free energy, enthalpy, and entropy changes for reaction (c) were estimated to be ?6.1 kcal mole?1, ?7 kcal mole?1, and ?3 e.u., respectively.  相似文献

Cryopreservation protocols include the use of additives and pretreatments aimed to reduce the probability of ice nucleation at all temperatures, mainly through micro‐viscosity increase. Still, there is a risk of ice formation in the temperature region comprised between the equilibrium freezing (Tf) and the glass transition (TG) temperatures. Consequently, fast cooling and warming, especially in this region, is a must to avoid ice‐derived damage. Vitrification and droplet‐vitrification techniques, frequently used cryopreservation protocols based in fast cooling, were studied, alongside with the corresponding warming procedures. A very fast data acquisition system, able to read very low temperatures, down to that of liquid nitrogen, was employed. Cooling rates, measured between ?20°C and ?120°C, ranged from ca. 5°C s?1 to 400°C s?1, while warming rates spanned from ca. 2°C s?1 to 280°C s?1, for the different protocols and conditions studied. A wider measuring window (0°C to ?150°C) produced lower rates for all cases. The cooling and warming rates were also related to the survival observed after the different procedures. The helix-coil transitions for poly(L -glutamic acid) (PGA) in 0.2M NaCl and in its mixture with dioxane were studied by the methods of spectropolarimetry, viscometry, and potentiometric titration at different temperatures from 8 to 50°C. The enthalpy and entropy differences between the helical and coillike states of uncharged PGA molecules were determined from the curves of potentiometric titration. The temperature dependence of the cooperativity parameter σ was determined by two methods: from the sharpness of transition and from the dependence of the intrinsic viscosity on the helical content in the transition region. In 0.2MNaCl, σ= (2.5 ± 0.5) × 10?3 and practically does not depend on temperature, i.e., the cooperativity of the helix-coil transition is connected mainly with the entropy decrease in initiating helical regions (ΔSi ≈ ?12 is mole of helical regions). On the contrary, initiation of a helical region in the water-organic solvent mixture is accompanied by a considerable enthalpy increase.  相似文献

The double-helical complex formed from m6m9A and poly U has been characterized by circular dichroism and u.v. spectrophotometry. The circular dichroism of the complex is similar to that of the double-helical poly A poly U complex both in shape and in magnitude and thus indicates a quite similar structure. The double Helix–coil transition has been studied at various nucleotide concentrations and at three different ionic strengths. As expected for the binding of a base to a polymer, the Helix–coil transition is shifted to higher temperatures by increasing nucleotide concentrations, but is not affected by changes of the ionic strength. The melting curves are analyzed according to a linear Ising model taking the stacking of the monomers into account. At 0°C the equilibrium constant for nucleation is found to be 2–5 M?1 and that for chain growth is 500 M?1. The enthalpy change associated with chain growth is ?11.2 ± 1 kcal M?1.  相似文献
