Nutritional systems biology may be defined as the ultimate goal of molecular nutrition research, where all relevant aspects of regulation of metabolism in health and disease states at all levels of its complexity are taken into account to describe the molecular physiology of nutritional processes. The complexity spans from intracellular to inter-organ dynamics, and involves iterations between mathematical modelling and analysis employing all profiling methods and other biological read-outs. On the basis of such dynamic models we should be enabled to better understand how the nutritional status and nutritional challenges affect human metabolism and health. Although the achievement of this proposition may currently sound unrealistic, many initiatives in theoretical biology and biomedical sciences work on parts of the solution. This review provides examples and some recommendations for the molecular nutrition research arena to move onto the systems level.  相似文献

Over recent years, modelling approaches from nutritional ecology (known as Nutritional Geometry) have been increasingly used to describe how animals and some other organisms select foods and eat them in appropriate amounts in order to maintain a balanced nutritional state maximising fitness. These nutritional strategies profoundly affect the physiology, behaviour and performance of individuals, which in turn impact their social interactions within groups and societies. Here, we present a conceptual framework to study the role of nutrition as a major ecological factor influencing the development and maintenance of social life. We first illustrate some of the mechanisms by which nutritional differences among individuals mediate social interactions in a broad range of species and ecological contexts. We then explain how studying individual‐ and collective‐level nutrition in a common conceptual framework derived from Nutritional Geometry can bring new fundamental insights into the mechanisms and evolution of social interactions, using a combination of simulation models and manipulative experiments.  相似文献

Nutritional mutualisms are ancient, widespread, and profoundly influential in biological communities and ecosystems. Although much is known about these interactions, comprehensive answers to fundamental questions, such as how resource availability and structured interactions influence mutualism persistence, are still lacking. Mathematical modelling of nutritional mutualisms has great potential to facilitate the search for comprehensive answers to these and other fundamental questions by connecting the physiological and genomic underpinnings of mutualisms with ecological and evolutionary processes. In particular, when integrated with empirical data, models enable understanding of underlying mechanisms and generalisation of principles beyond the particulars of a given system. Here, we demonstrate how mathematical models can be integrated with data to address questions of mutualism persistence at four biological scales: cell, individual, population, and community. We highlight select studies where data has been or could be integrated with models to either inform model structure or test model predictions. We also point out opportunities to increase model rigour through tighter integration with data, and describe areas in which data is urgently needed. We focus on plant‐microbe systems, for which a wealth of empirical data is available, but the principles and approaches can be generally applied to any nutritional mutualism.  相似文献

Modelling of infectious disease systems has entered a new era in which disease modellers are increasingly turning to multiscale modelling to extend traditional modelling frameworks into new application areas and to achieve higher levels of detail and accuracy in characterizing infectious disease systems. In this paper we present a categorization framework for categorizing multiscale models of infectious disease systems. The categorization framework consists of five integration frameworks and five criteria. We use the categorization framework to give a complete categorization of host-level immuno-epidemiological models (HL-IEMs). This categorization framework is also shown to be applicable in categorizing other types of multiscale models of infectious diseases beyond HL-IEMs through modifying the initial categorization framework presented in this study. Categorization of multiscale models of infectious disease systems in this way is useful in bringing some order to the discussion on the structure of these multiscale models.  相似文献

Simulation modelling can be used to capture and mimic real-world microbial systems that, unlike the real-world, can then be experimented upon as a new kind of experimental milieu. Individual-based models, in which individuals interact dynamically with each other as structural elements in the model world, exemplify this view of simulation modelling. These models are more difficult to analyze, understand and communicate than traditional analytical models. It is good practice to provide executable versions that perform simulation results. INDISIM-YEAST, developed to deal with yeast populations in liquid media, models the evolution of a set of yeasts by setting up rules of behavior for each individual cell according to its own biological regulations and characteristics. The aim of this work is to develop and present a website from which INDISIM-YEAST is accessible, and how to carry out yeast simulations to further the skills associated with the use of this individual-based simulator. A good and useful way to analyze this yeast simulator is to experiment and explore the manner in which it reacts to changes in parameter values, initial conditions or assumptions. The application results in a very versatile program that could be used in controlled simulation experiments via the Internet.  相似文献

Worldwide population is aging, and a large part of the growing burden associated with age-related conditions can be prevented or delayed by promoting healthy lifestyle and normalizing metabolic risk factors. However, a better understanding of the pleiotropic effects of available nutritional interventions and their influence on the multiple processes affected by aging is needed to select and implement the most promising actions. New methods of analysis are required to tackle the complexity of the interplay between nutritional interventions and aging, and to make sense of a growing amount of -omics data being produced for this purpose. In this paper, we review how various systems biology-inspired methods of analysis can be applied to the study of the molecular basis of nutritional interventions promoting healthy aging, notably caloric restriction and polyphenol supplementation. We specifically focus on the role that different versions of network analysis, molecular signature identification and multi-omics data integration are playing in elucidating the complex mechanisms underlying nutrition, and provide some examples on how to extend the application of these methods using available microarray data.

The use of computational modeling and simulation has increased in many biological fields, but despite their potential these techniques are only marginally applied in nutritional sciences. Nevertheless, recent applications of modeling have been instrumental in answering important nutritional questions from the cellular up to the physiological levels. Capturing the complexity of today''s important nutritional research questions poses a challenge for modeling to become truly integrative in the consideration and interpretation of experimental data at widely differing scales of space and time. In this review, we discuss a selection of available modeling approaches and applications relevant for nutrition. We then put these models into perspective by categorizing them according to their space and time domain. Through this categorization process, we identified a dearth of models that consider processes occurring between the microscopic and macroscopic scale. We propose a “middle-out” strategy to develop the required full-scale, multilevel computational models. Exhaustive and accurate phenotyping, the use of the virtual patient concept, and the development of biomarkers from “-omics” signatures are identified as key elements of a successful systems biology modeling approach in nutrition research—one that integrates physiological mechanisms and data at multiple space and time scales.  相似文献

Understanding and predicting the dynamics of organisms is a central objective in ecology and conservation biology, and modelling provides a solution to tackling this problem. However, the complex nature of ecological systems means that for a thorough understanding of ecological dynamics at hierarchical scales, a set of modeling approaches need to be adopted. This review illustrates how modelling approaches can be used to understand the dynamics of organisms in applied ecological problems, focussing on mechanistic models at a local scale and statistical models at a broad scale. Mechanistic models incorporate ecological processes explicitly and thus are likely to be robust under novel conditions. Models based on behavioural decisions by individuals represent a typical example of the successful application of mechanistic models to applied problems. Considering the data-hungry nature of such mechanistic models, model complexity and parameterisation need to be explored further for a quick and widespread implementation of this model type. For broad-scale phenomena, statistical models play an important role in dealing with problems that are often inherent in data. Examples include models for quantifying population trends from long-term, large-scale data and those for comparative methods of extinction risk. Novel statistical approaches also allow mechanistic models to be parameterised using readily obtained data at a macro scale. In conclusion, the complementary use and improvement of multiple model types, the increased use of novel model parameterisation, the examination of model transferability and the achievement of wider biodiversity information availability are key challenges for the effective use of modelling in applied ecological problems.  相似文献

Research on rumen microorganisms has contributed greatly to our understanding of anaerobic microbial ecosystems, and has also influenced feeding practices and nutritional modelling with ruminants. However, it can be argued that rumen microbiology has not yet fulfilled its true potential. Growth-promoting ionophores, antibiotics and microbial feed additives were introduced before their microbiological effects had been determined. A more pro-active role for the microbiologist was predicted with the advent of recombinant DNA technology. Whether ventures in molecular biology can be applied successfully to benefit nutrition and health is likely to depend on whether means can be found for maintaining new strains in vivo.  相似文献

It is widely acknowledged that the construction of large-scale dynamic models in systems biology requires complex modelling problems to be broken up into more manageable pieces. To this end, both modelling and software frameworks are required to enable modular modelling. While there has been consistent progress in the development of software tools to enhance model reusability, there has been a relative lack of consideration for how underlying biophysical principles can be applied to this space. Bond graphs combine the aspects of both modularity and physics-based modelling. In this paper, we argue that bond graphs are compatible with recent developments in modularity and abstraction in systems biology, and are thus a desirable framework for constructing large-scale models. We use two examples to illustrate the utility of bond graphs in this context: a model of a mitogen-activated protein kinase (MAPK) cascade to illustrate the reusability of modules and a model of glycolysis to illustrate the ability to modify the model granularity.  相似文献

The ecosystem service concept has emphasized the role of people within socio-ecological systems (SESs). In this paper, we review and discuss alternative ways of representing people, their behaviour and decision-making processes in SES models using an agent-based modelling (ABM) approach. We also explore how ABM can be empirically grounded using information from social survey. The capacity for ABM to be generalized beyond case studies represents a crucial next step in modelling SESs, although this comes with considerable intellectual challenges. We propose the notion of human functional types, as an analogy of plant functional types, to support the expansion (scaling) of ABM to larger areas. The expansion of scope also implies the need to represent institutional agents in SES models in order to account for alternative governance structures and policy feedbacks. Further development in the coupling of human-environment systems would contribute considerably to better application and use of the ecosystem service concept.  相似文献

It is widely accepted that a healthy diet is an important factor in preventing chronic diseases, and in improving energy balance and weight management. Studies have shown strong inverse correlations between tomato consumption and the risk of certain types of cancer, cardiovascular diseases and age-related macular degeneration. Because tomato is the second-most important vegetable in the world after potato, this horticultural crop constitutes an excellent source of health-promoting compounds due to the balanced mixture of minerals and antioxidants including vitamins C and E, lycopene, β-carotene, lutein and flavonoids such as quercetin. Improvement in phytonutrients in tomatoes can be achieved by cultivar selection, environmental factors, agronomic practices, stage of ripeness at harvest, and appropriate handling and conditioning all the way from the field to the consumer. The purpose of this paper is to review the recent literature of the main factors that can improve the nutritional quality of tomato and consequently their beneficial role in human diet. The importance of genotype selection and the optimization of environmental conditions (light, temperature, humidity, atmospheric CO2 and air pollutants) for high nutritional value is outlined first, followed by the optimization of agricultural practices (soil properties, water quality, mineral nutrition, salinity, grafting, pruning, growing systems, growth promoters, maturity, and mechanical and pest injuries). The review concludes by identifying several prospects for future research such as modelling and genetic engineering of the nutritional value of tomato.  相似文献

Recent progresses in data-driven analysis methods, including network-based approaches, are revolutionizing many classical disciplines. These techniques can also be applied to food and nutrition, which must be studied to design healthy diets. Using nutritional information from over 1,000 raw foods, we systematically evaluated the nutrient composition of each food in regards to satisfying daily nutritional requirements. The nutrient balance of a food was quantified and termed nutritional fitness; this measure was based on the food’s frequency of occurrence in nutritionally adequate food combinations. Nutritional fitness offers a way to prioritize recommendable foods within a global network of foods, in which foods are connected based on the similarities of their nutrient compositions. We identified a number of key nutrients, such as choline and α-linolenic acid, whose levels in foods can critically affect the nutritional fitness of the foods. Analogously, pairs of nutrients can have the same effect. In fact, two nutrients can synergistically affect the nutritional fitness, although the individual nutrients alone may not have an impact. This result, involving the tendency among nutrients to exhibit correlations in their abundances across foods, implies a hidden layer of complexity when exploring for foods whose balance of nutrients within pairs holistically helps meet nutritional requirements. Interestingly, foods with high nutritional fitness successfully maintain this nutrient balance. This effect expands our scope to a diverse repertoire of nutrient-nutrient correlations, which are integrated under a common network framework that yields unexpected yet coherent associations between nutrients. Our nutrient-profiling approach combined with a network-based analysis provides a more unbiased, global view of the relationships between foods and nutrients, and can be extended towards nutritional policies, food marketing, and personalized nutrition.  相似文献

In the past decade conditional autoregressive modelling specifications have found considerable application for the analysis of spatial data. Nearly all of this work is done in the univariate case and employs an improper specification. Our contribution here is to move to multivariate conditional autoregressive models and to provide rich, flexible classes which yield proper distributions. Our approach is to introduce spatial autoregression parameters. We first clarify what classes can be developed from the family of Mardia (1988) and contrast with recent work of Kim et al. (2000). We then present a novel parametric linear transformation which provides an extension with attractive interpretation. We propose to employ these models as specifications for second-stage spatial effects in hierarchical models. Two applications are discussed; one for the two-dimensional case modelling spatial patterns of child growth, the other for a four-dimensional situation modelling spatial variation in HLA-B allele frequencies. In each case, full Bayesian inference is carried out using Markov chain Monte Carlo simulation.  相似文献

Gaining a deeper understanding into the underlying mechanisms associated with intestinal function and immunity during the weaning transition is critical to help shed new light into applied nutrition approaches to improve piglet performance and health during this critical life-stage transition. The transient anorexia triggered at weaning leads to compromised intestinal barrier function and a localized inflammatory response. Considering barrier function, specific nutrient fractions appear to have a significant impact on the development and function of the immune and microbial systems around weaning. Understanding the specific impact of nutrients in the small intestine and hindgut is important for helping to bring more focus and consistency to nutritional approaches to support health and immunity during the weaning transition period. The challenge continues to be how to translate these modes of action into practical and scalable approaches for swine nutrition. We will focus specifically on practical nutritional approaches to influence intestinal immunity through lipid, protein and antioxidant nutrition.  相似文献

Systems biology applies quantitative, mechanistic modelling to study genetic networks, signal transduction pathways and metabolic networks. Mathematical models of biochemical networks can look very different. An important reason is that the purpose and application of a model are essential for the selection of the best mathematical framework. Fundamental aspects of selecting an appropriate modelling framework and a strategy for model building are discussed. Concepts and methods from system and control theory provide a sound basis for the further development of improved and dedicated computational tools for systems biology. Identification of the network components and rate constants that are most critical to the output behaviour of the system is one of the major problems raised in systems biology. Current approaches and methods of parameter sensitivity analysis and parameter estimation are reviewed. It is shown how these methods can be applied in the design of model-based experiments which iteratively yield models that are decreasingly wrong and increasingly gain predictive power.  相似文献
