The equilibrium constants and the respective standard Gibbs energy changes for hydrolysis of some β-lactam antibiotics have been determined. Native and immobilized penicillin amidase (EC 3.5.1.11) from Escherichia coli has been used as a catalyst. The values of standard Gibbs energy changes corresponding to the pH-independent product of equilibrium concentrations (ΔG0c = ? RT ln Kc) have been calculated. The differences in the structure of the antibiotics nucleus hardly ever affect the value of the pH-independent component of the standard Gibbs energy change (ΔG0c) and value of apparent standard Gibbs energy change at a fixed pH (ΔG0′c). At the same time, the value of ΔG0c is more sensitive to the structure of the acyl moiety of the antibiotic; when ampicillin is used instead of benzylpenicillin, ΔG0c increases by ~6.3 kJ mol?1 (1.5 kcal mol?1). pH-dependences of the apparent standard Gibbs energy changes for hydrolysis of β-lactam antibiotics have been calculated. The pH-dependences of ΔG0′c for hydrolysis of all β-lactam antibiotics have a similar pattern. The thermodynamic pH optimum of the synthesis of these compounds is in the acid pH range (pH < 5.0). The breakage of the β-lactam ring leads to a sharp decrease in the ΔG0′c value and a change in the pattern of the pH-dependence. For example, at pH 5.0 ΔG0′c decreases from 14.4 kJ mol?1 for benzylpenicillin to ?1.45 kJ mol?1 for benzylpenicilloic acid. The reason for these changes is mainly a considerable increase in the pK of the amino group of the nucleus of the antibiotic and, as a consequence, a decrease in the component of standard Gibbs energy change, corresponding to the ionization of the system. The thermodynamic potentials of the enzymatic synthesis of semisynthetic penicillins and cephalosporins on the basis of both free acids and their derivatives (N-acylated amino acids, esters) are discussed. It is shown that with esters of the acids, a high yield of the antibiotic can, in principle, be achieved at higher pH values.  相似文献

The standard Gibbs free energy change of hydrolysis of α-d-ribose 1-phosphate has been measured at pH 7.0, ionic strength 0.1 m, and 25 °C by combining the corresponding values of the two following reactions: adenosine + H2O ág adenine + ribose (ΔG0′ = ?2.3 ± 0.1 kcal/mol), catalyzed by adenosine nucleosidase, and ribose 1-phosphate + adenine ág adenosine + PiG0′ = ?3.1 ± 0.1 kcal/mol), catalyzed by adenosine phosphorylase. The standard Gibbs free energy changes were calculated for both reactions from the equilibrium constant. A value of -5.4 ± 0.15 kcal/mol, comparable to that of other hemiacetal phosphoric esters, was obtained for the hydrolysis of ribose 1-phosphate.  相似文献

Our goal was to gain a better understanding of the contribution of hydrophobic interactions to protein stability. We measured the change in conformational stability, Δ(ΔG), for hydrophobic mutants of four proteins: villin headpiece subdomain (VHP) with 36 residues, a surface protein from Borrelia burgdorferi (VlsE) with 341 residues, and two proteins previously studied in our laboratory, ribonucleases Sa and T1. We compared our results with those of previous studies and reached the following conclusions: (1) Hydrophobic interactions contribute less to the stability of a small protein, VHP (0.6 ± 0.3 kcal/mol per -CH2- group), than to the stability of a large protein, VlsE (1.6 ± 0.3 kcal/mol per -CH2- group). (2) Hydrophobic interactions make the major contribution to the stability of VHP (40 kcal/mol) and the major contributors are (in kilocalories per mole) Phe18 (3.9), Met13 (3.1), Phe7 (2.9), Phe11 (2.7), and Leu21 (2.7). (3) Based on the Δ(ΔG) values for 148 hydrophobic mutants in 13 proteins, burying a -CH2- group on folding contributes, on average, 1.1 ± 0.5 kcal/mol to protein stability. (4) The experimental Δ(ΔG) values for aliphatic side chains (Ala, Val, Ile, and Leu) are in good agreement with their ΔGtr values from water to cyclohexane. (5) For 22 proteins with 36 to 534 residues, hydrophobic interactions contribute 60 ± 4% and hydrogen bonds contribute 40 ± 4% to protein stability. (6) Conformational entropy contributes about 2.4 kcal/mol per residue to protein instability. The globular conformation of proteins is stabilized predominantly by hydrophobic interactions.  相似文献

In this work, we present a computational investigation on the reactions between two well-known antioxidants (quercetin and morin) and 2,2-diphenyl-1-picrylhydrazyl (DPPH). A density functional theory (DFT) approach with the B3LYP functional and the 6-31G(d,p) basis set was used for the simulations. The structural and energetic parameters (Gibbs free-energy, ΔG, and Gibbs free-energy of activation, ΔG++) were determined to provide information on the antioxidant activity as well as to evaluate the contributions of each hydroxyl group to the referred property. According to the results obtained, quercetin presented three hydroxyls as being thermodynamically spontaneous in the reaction with DPPH (4\(^{\prime }\)-ArOH, 3\(^{\prime }\)-ArOH, and 3-ArOH, with ΔG = -4.93 kcal/mol, -2.89 kcal/mol, and -1.87 kcal/mol, respectively) against only two in the case of morin (2\(^{\prime }\)-ArOH and 3-ArOH, with ΔG = -7.56 kcal/mol and -4.57 kcal/mol, respectively). Hence, quercetin was found to be a more efficient antioxidant, which is in agreement with different experimental and computational investigations of bond dissociation enthalpies (BDEs). However, the order of contribution of the OH groups of each compound to the antioxidant potential present some differences when compared to what was seen in the previous investigations, especially for morin. These findings are in contrast to what was observed in studies based on the determinations of BDEs. Therefore, experimental investigations on the hydrogen-atom transfer mechanism (HAT) for both compounds are encouraged in order to clarify these observations.  相似文献

A method for calculation and analysis of the contribution of changes in translational, rotational, and vibrational degrees of freedom to the energy of complex formation of aromatic compounds with DNA duplex has been developed. The results of calculations of the thermodynamic parameters (ΔG, ΔH, ΔS) indicate that changes in the translational and rotational degrees of freedom destabilize, and changes in the vibrational degree of freedom stabilize the complexes, the energy contribution from the movements under consideration being predominantly of entropic character. It is shown that the energy components of changes in translational, rotational, and vibrational degrees of freedom are in the main comparable with the experimentally determined thermodynamic parameters, which requires consideration of these components in the energy analysis of complex formation of aromatic molecules with DNA. It has been found that the total contribution of changes in translational, rotational, and vibrational degrees of freedom to the Gibbs energy of complexing of aromatic molecules with DNA can be assumed to be on the average the same for different ligands and equal to 8.2 kcal/mol.  相似文献

The studies on adsorption of hexavalent chromium were conducted by varying various parameters such as contact time, pH, amount of adsorbent, concentration of adsorbate and temperature. The kinetics of adsorption of Cr(VI) ion followed pseudo second order. Langmuir adsorption isotherm was employed in order to evaluate the optimum adsorption capacity of the adsorbent. The adsorption capacity was found to be pH dependant. Sawdust was found to be very effective and reached equilibrium in 3 h (adsorbate concentration 30 mg l−1). The rate constant has been calculated at 303, 308, 313 and 318 K and the activation energy (Ea) was calculated using the Arrhenius equation. Thermodynamic parameters such as standard Gibbs energy (ΔG°) and heat of adsorption (ΔHr) were calculated. The ΔG° and ΔHr values for Cr(VI) adsorption on the sawdust showed the process to be exothermic in nature. The percentage of adsorption increased with decrease in pH and showed maximum removal of Cr(VI) in the pH range 4.5–6.5 for an initial concentration of 5 mg l−1.  相似文献

The accessible inclusion sites of insoluble copolymers containing β-cyclodextrin (β-CD) were studied in aqueous solutions by measuring the absorbance changes (decolourization) of phenolphthalein (phth) at pH 10.5. The various copolymers were reacted at different β-CD:crosslinker mole ratios with five individual types of crosslinker agents (epichlorohydrin (EP), sebacoyl chloride (SCL), terephthaloyl chloride (TCL), glutaraldehyde (GLU), and poly(acrylic) acid (PAA), respectively). The decolourization provided estimates of the 1:1 binding constants (K1) for the β-CD monomer/phth complex. Comparable values of K1 were measured for copolymer/phth complexes with highly accessible β-CD inclusion sites as compared with the 1:1 β-CD/phth complex. The surface accessibility of the β-CD inclusion binding sites for the polymers ranged from ∼10 to 72%. The observed variability of the inclusion sites was attributed to: (i) steric effects in the annular hydroxyl region of β-CD, (ii) the degree of crosslinking of the copolymer and (iii) the accessibility of the micropore sites within the copolymers. The Gibbs free energy (ΔG°) and site occupancy (θ) of phth adsorbed to the copolymer materials was estimated independently using the Sips isotherm model. The ΔG° values ranged between −27.6 and −30.9 kJ mol−1 for the copolymers and are in close agreement with the value for the 1:1 β-CD/phth complexes (ΔG° = −27 kJ mol−1) in aqueous solution.  相似文献

Mathematical analysis and modeling of biochemical reaction networks requires knowledge of the permitted directionality of reactions and membrane transport processes. This information can be gathered from the standard Gibbs energy changes (ΔG0) of reactions and the concentration ranges of their reactants. Currently, experimental ΔG0 values are not available for the vast majority of cellular biochemical processes. We propose what we believe to be a novel computational method to infer the unknown ΔG0 value of a reaction from the known ΔG0 value of the chemically most similar reaction. The chemical similarity of two arbitrary reactions is measured by the relative number (T) of co-occurring changes in the chemical attributes of their reactants. Testing our method across a validated reference set of 173 biochemical reactions with experimentally determined ΔG0 values, we found that a minimum reaction similarity of T = 0.6 is required to infer ΔG0 values with an error of <10 kJ/mol. Applying this criterion, our method allows us to assign ΔG0 values to 458 additional reactions of the BioPath database. We believe our approach permits us to minimize the number of ΔG0 measurements required for a full coverage of a given reaction network with reliable ΔG0 values.  相似文献

The hydrophobic hydration processes have been analysed under the light of a mixture model of water that is assumed to be composed by clusters (W5)I, clusters (W4)II and free water molecules WIII. The hydrophobic hydration processes can be subdivided into two Classes A and B. In the processes of Class A, the transformation A(− ξwWI → ξwWII + ξwWIII + cavity) takes place, with expulsion from the bulk of ξw water molecules WIII, whereas in the processes of Class B the opposite transformation B(− ξwWIII − ξwWII → ξwWI − cavity) takes place, with condensation into the bulk of ξw water molecules WIII. The thermal equivalent dilution (TED) principle is exploited to determine the number ξw. The denaturation (unfolding) process belongs to Class A whereas folding (or renaturation) belongs to Class B. The enthalpy ΔHden and entropy ΔSden functions can be disaggregated in thermal and motive components, ΔHden = ΔHtherm + ΔHmot, and ΔSden = ΔStherm + ΔSmot, respectively. The terms ΔHtherm and ΔStherm are related to phase change of water molecules WIII, and give no contribution to free energy (ΔGtherm = 0). The motive functions refer to the process of cavity formation (Class A) or cavity reduction (Class B), respectively and are the only contributors to free energy ΔGmot. The folded native protein is thermodynamically favoured (ΔGfold ≡ ΔGmot < 0) because of the outstanding contribution of the positive entropy term for cavity reduction, ΔSred ? 0. The native protein can be brought to a stable denatured state (ΔGden ≡ ΔGmot < 0) by coupled reactions. Processes of protonation coupled to denaturation have been identified. In thermal denaturation by calorimetry, however, is the heat gradually supplied to the system that yields a change of phase of water WIII, with creation of cavity and negative entropy production, ΔSfor ? 0. The negative entropy change reduces and at last neutralises the positive entropy of folding. In molecular terms, this means the gradual disruption by cavity formation of the entropy-driven hydrophobic bonds that had been keeping the chains folded in the native protein. The action of the chemical denaturants is similar to that of heat, by modulating the equilibrium between WI, WII, and WIII toward cavity formation and negative entropy production. The salting-in effect produced by denaturants has been recognised as a hydrophobic hydration process belonging to Class A with cavity formation, whereas the salting-out effect produced by stabilisers belongs to Class B with cavity reduction.Some algorithms of denaturation thermodynamics are presented in the Appendices.  相似文献

Recent studies demonstrated that uniaxial transverse loading (FG) of a rat gastrocnemius medialis muscle resulted in a considerable reduction of maximum isometric muscle force (ΔFim). A hill-type muscle model assuming an identical gearing G between both ΔFim and FG as well as lifting height of the load (Δh) and longitudinal muscle shortening (ΔlCC) reproduced experimental data for a single load.Here we tested if this model is able to reproduce experimental changes in ΔFim and Δh for increasing transverse loads (0.64 N, 1.13 N, 1.62 N, 2.11 N, 2.60 N). Three different gearing ratios were tested: (I) constant Gc representing the idea of a muscle specific gearing parameter (e.g. predefined by the muscle geometry), (II) Gexp determined in experiments with varying transverse load, and (III) Gf that reproduced experimental ΔFim for each transverse load.Simulations using Gc overestimated ΔFim (up to 59%) and Δh (up to 136%) for increasing load. Although the model assumption (equal G for forces and length changes) held for the three lower loads using Gexp and Gf, simulations resulted in underestimation of ΔFim by 38% and overestimation of Δh by 58% for the largest load, respectively. To simultaneously reproduce experimental ΔFim and Δh for the two larger loads, it was necessary to reduce Fim by 1.9% and 4.6%, respectively. The model seems applicable to account for effects of muscle deformation within a range of transverse loading when using a linear load-dependent function for G.  相似文献

This study examines the relationship between the DNA binding thermodynamics and the enzymatic activity of the Klenow and Klentaq Pol I DNA polymerases from Escherichia coli and Thermus aquaticus. Both polymerases bind DNA with nanomolar affinity at temperatures down to at least 5 °C, but have lower than 1% enzymatic activity at these lower temperatures. For both polymerases it is found that the temperature of onset of significant enzymatic activity corresponds with the temperature where the enthalpy of binding (ΔHbinding) crosses zero (TH) and becomes favorable (negative). This TH/activity upshift temperature is 15 °C for Klenow and 30 °C for Klentaq. The results indicate that a negative free energy of DNA binding alone is not sufficient to proceed to catalysis, but that the enthalpic versus entropic balance of binding may be a modulator of the temperature dependence of enzymatic function. Analysis of the temperature dependence of the catalytic activity of Klentaq polymerase using expanded Eyring theory yields thermodynamic patterns for ΔG, ΔH, and TΔS that are highly analogous to those commonly observed for direct DNA binding. Eyring analysis also finds a significant ΔCp of formation of the activated complex, which in turn indicates that the temperature of maximal activity, after which incorporation rate slows with increasing temperature, will correspond with the temperature where the activation enthalpy (ΔH) switches from positive to negative.  相似文献

The extra- and intramitochondrial phosphorylation potentials (ΔGp(out) and ΔGp(in), respectively) generated by respiring Ehrlich ascites tumor mitochondria were determined, using succinate, pyruvate + malate, ascorbate + N,N,N′,N′-tetramethyl-p-phenylenediamine, and ascorbate + ferrocyanide as substrate systems. Values of ΔGp(out) exceeding 15 kcal mol?1 (62.8 kJ mol?1) in post-ADP state 4 respiration were found with succinate as substrate, in agreement with data on normal rat liver mitochondria. ΔGp(out) values exceeding 15 kcal mol?1 (62.8 kJ mol?1) were also observed with ascorbate + TMPD or ascorbate + ferrocyanide as substrates. Slightly lower values of ΔGp(out) were found with the NAD-linked substrates pyruvate + malate. The intramitochondrial ΔGp(in) developed by respiring Ehrlich ascites tumor mitochondria respiring on succinate approached 12 kcal mol?1 (50.2 kJ mol?1), in agreement with reported values on rat liver mitochondria. The prior accumulation of Ca2+ and phosphate by the Ehrlich cell mitochondria did not lower the extramitochondrial ΔGp(out) developed after a subsequent addition of ADP. Although the rate of oxidative phosphorylation of Ehrlich ascites tumor cells is reduced by intramitochondrial Ca2+ and phosphate (Villalobo and Lehninger (1980) J. Biol. Chem., 255, 2457–2464) they are still capable of generating ATP in the suspending medium against a high thermodynamic gradient, as expressed by the [ATP]/[ADP][Pi]mass action ratio.  相似文献

There has been an explosion of structural information for pharmaceutical compounds bound to biological targets, but the conformations and dynamics of compounds free in solution are poorly characterized, if at all. Yet, knowledge of the unbound state is essential to understand the fundamentals of molecular recognition, including the much debated conformational intramolecular reorganization energy of a compound upon binding (ΔEReorg). Also, dependable observation of the unbound compounds is important for ligand-based drug discovery, e.g. with pharmacophore modelling. Here, these questions are addressed with long (⩾0.5 μs) state-of-the-art molecular dynamics (MD) simulations of 26 compounds (including 7 approved drugs) unbound in explicit solvent. These compounds were selected to be chemically diverse, with a range of flexibility, and good quality bioactive X-ray structures. The MD-simulated free compounds are compared to their bioactive structure and conformers generated with ad hoc sampling in vacuo or with implicit generalized Born (GB) aqueous solvation models. The GB conformational models clearly depart from those obtained in explicit solvent, and suffer from conformational collapse almost as severe as in vacuo. Thus, the global energy minima in vacuo or with GB are not suitable representations of the unbound state, which can instead be extensively sampled by MD simulations. Many, but not all, MD-simulated compounds displayed some structural similarity to their bioactive structure, supporting the notion of conformational pre-organization for binding. The ligand–protein complexes were also simulated in explicit solvent, to estimate ΔEReorg as an enthalpic difference ΔHReorg between the intramolecular energies in the bound and unbound states. This fresh approach yielded ΔHReorg values  6 kcal/mol for 18 out of 26 compounds. For three particularly polar compounds 15  ΔHReorg  20 kcal/mol, supporting the notion that ΔHReorg can be substantial. Those large ΔHReorg values correspond to a redistribution of electrostatic interactions upon binding. Overall, the study illustrates how MD simulations offer a promising avenue to characterize the unbound state of medicinal compounds.  相似文献

The kinetic, thermodynamic and isotherm modeling studies were carried out on adsorptive removal of Victoria blue (VB) dye using activated carbon, Ba/alginate and modified carbon/Ba/alginate polymer beads. The feasibility of sorption process was determined by varying the experimental parameters viz., dye concentration (4–20 mg L−1), contact time (10–90 min), pH (3–10), adsorbent dose (0.5–2.5 g) and temperature (303–343 K). Freundlich and Langmuir isotherms were determined and ascertained with the dimensionless separation factor (RL). Lagergren's pseudo-first order, pseudo-second order and intraparticle diffusion model equations were used to analyze the kinetics of the adsorption process. The thermodynamic consistency of adsorption was found with Gibbs free energy (ΔG°), changes in enthalpy (ΔH°) and entropy (ΔS°) were calculated using the Van’t Hoff plot. The polymer beads were characterized using Fourier Transform Infrared Spectroscopy (FTIR) and their morphology was determined by scanning electron microscopy (SEM).  相似文献

The enthalpy of the bioluminescent reaction
FMNH2 + RCHO + O2luciferase FMN + RCOO + H3O+ + hv
has been studied by direct calorimetric methods. Bacterial luciferase, isolated from Beneckea harveyi (formerly strain MAV) has been used to catalyze the oxidation of reduced flavin mononucleotide (FMNH2) and a long chain aliphatic aldehyde (dodecanal, RCHO) by molecular oxygen to give the indicated products and blue-green light. The enthalpy measured for this process was found to be ΔHL = ?338.9 k.J (mol FMN)?1 (?81.0 kcal) at 25.00 °C and ?402.9 kJ (mol FMN)?1 (?96.3 kcal) at 7.00 °C. Calculations based on redox electrode potentials indicate a corresponding value of the free energy change, ΔGL = ?464.8 kJ (mol FMN)?1 (?111.1 kcal), at 25 °C. Measurements were performed in 0.15 m phosphate buffer, pH 7.0 and the values were arrived at by correcting the observed heats for the heat associated with the autoxidation process: FMNH2 + O2 ? FMN + H2O2; ΔHD = ?158.5 kJ (mol FMN)?1 (?37.8). These data and a detailed thermodynamic analysis have demonstrated the need for two parameters, referred to as the intrinsic free energy, ΔG1, and intrinsic enthalpy, ΔH1, which are functionally defined by the relations ΔGI = ΔGL ? uhvΔHI = ΔHL ? uhv, where u is the quantum yield of the reaction expressed in einsteins mole?1.These parameters reflect the thermochemistry of the bioluminescent reaction corrected for emitted photons. Thus, they are useful for comparing the thermochemistry of a chemiluminescent process. Their values for the bacterial luciferase system at 25 °C and pH 7.0 are ?391.6 and ?266.9 kJ (mol FMN)?1 (?93.6 and ?63.8 kcal), respectively, assuming a value of 0.3 for the quantum yield. The calorimetric data also suggest the existence of a long-lived species which persists after photon emission.  相似文献

Myoglobin (Mb) is a model system for ligand binding and migration. The energy barriers (ΔG) for ligand migration in Mb have been studied in the past by experiment and theory and significant differences between different approaches were found. From experiment, it is known that Mb can assume a large number of conformational substates. In this work, these substates are investigated as a possible source of the differences in migration barriers. We show that the initial structure significantly affects the calculated ΔG for a particular transition and that fluctuations in barrier heights δΔG are of similar magnitude as the free energy barriers themselves. The sensitivity of ΔG to the initial structure is compared to other sources of errors. Different protein structures can affect the calculated ΔG by up to 4 kcal/mol, whereas differences between simple point charge models and more elaborate multipolar charge models for the CO-ligand are smaller by a factor of two. Analysis of the structural changes underlying the large effect of the conformational substate reveals the importance of coupling between protein and ligand motion for migration.  相似文献

All life requires energy to drive metabolic reactions such as growth and cell maintenance; therefore, fluctuations in energy availability can alter microbial activity. There is a gap in our knowledge concerning how energy availability affects the growth of extreme chemolithoautotrophs. Toward this end, we investigated the growth of thermoacidophile Acidianus ambivalens during sulfur oxidation under aerobic to microaerophilic conditions. Calorimetry was used to measure enthalpy (ΔHinc) of microbial activity, and chemical changes in growth media were measured to calculate Gibbs energy change (ΔGinc) during incubation. In all experiments, Gibbs energy was primarily dissipated through the release of heat, which suggests enthalpy‐driven growth. In microaerophilic conditions, growth was significantly more efficient in terms of biomass yield (defined as C‐mol biomass per mole sulfur consumed) and resulted in lower ΔGinc and ΔHinc. ΔGinc in oxygen‐limited (OL) and oxygen‐ and CO2‐limited (OCL) microaerophilic growth conditions resulted in averages of ?1.44 × 103 kJ/C‐mol and ?7.56 × 102 kJ/C‐mol, respectively, and average ΔHinc values of ?1.11 × 105 kJ/C‐mol and ?4.43 × 104 kJ/C‐mol, respectively. High‐oxygen experiments resulted in lower biomass yield values, an increase in ΔGinc to ?1.71 × 104 kJ/C‐mol, and more exothermic ΔHinc values of ?4.71 × 105 kJ/C‐mol. The observed inefficiency in high‐oxygen conditions may suggest larger maintenance energy demands due to oxidative stresses and a preference for growth in microaerophilic environments.  相似文献

In the present work, a combined study of kinetic analysis, molecular docking, and molecular dynamics simulations on indomethacin and its analogues is performed to better understand their inhibitory mechanisms towards human glyoxalase I (GLOI). A remarkable correlation (R2 = 0.974) was observed for six inhibitors including indomethacin between their experimental inhibitory affinities and predicted binding free energy parameter (ΔGbind,pred). This suggests that ΔGbind,pred of a GLOI/inhibitor complex can be efficiently used to interpolate the experimental inhibitory affinity of a ligand of similar nature in the GLOI enzyme system. Energetic analyses revealed that electrostatic contribution plays an important role in their inhibitory mechanisms, which reflects the significant contribution of the coordination bond between zinc and ligands. The present work highlights that indomethacin is a promising lead as GLOI inhibitors for further development since it may bind all subsites in the active site pocket of GLOI and stabilize the flexible loop (152-159).  相似文献
