Chloroplast (cp) DNA from 32 genotypes representing eight genera and 19 species from the Andropogoneae tribe was analyzed using 15 restriction enzymes and Southern hybridization with 12 cpDNA probes that span the complete rice chloroplast genome. Six of the genera, Saccharum, Miscanthus, Erianthus, Narenga, Eccoilopus, and Sclerostachya, are part of the Saccharinae subtribe, whereas the other two, Zea and Sorghum, were used as outgroups. Narenga, Miscanthus, Erianthus, and Sclerostachya are presumed to have been involved in the evolution of Saccharum officinarum (noble or high sucrose sugarcane) via S. spontaneum and S. robustum. Southern hybridization with the rice cpDNA probes surveyed approximately 3% of the S. officinarum Black Cheribon genome and yielded 62 restriction site mutations (18 informative) that were analyzed using cladistic parsimony and maximum likelihood. These site mutations placed the 32 genotypes into nine different chloroplast groups; seven from within the Saccharinae subtribe and the two outgroups (maize and Sorghum). Phylogenetic inferrence under various assumptions showed that the maternal lineages of Narenga, Miscanthus, Sclerostachya, and Saccharum formed a monophyletic group. This group displayed little variation. On the other hand, 5 of 6 Erianthus species and Eccoilopus longisetosus formed a separate group. The Old World Erianthus/Eccoilopus chloroplast was very different from that of the rest of the Saccharum complex members and was slightly more related to that of Sorghum bicolor. Placement of these Erianthus/Eccoilopus genotypes was, therefore, in conflict with analyses based on morphology. Surprisingly, Erianthus trinii, a New World species, had the same restriction sites as did one Miscanthus sinensis. One Miscanthus sp. from New Guinea that has a very high chromosome number (2n=192) had the same restriction sites as the majority of the Saccharum genus, suggesting that introgression between these genera occurs in the wild. The Saccharum genus was separated into two clades by single site mutation: one containing S. spontaneum, and the other containing all of the remaining Saccharum species and all 8 commerical hybrids (from various regions of the world). Information on genome size, ploidy level, and genomic polymorphisms among accessions of the genus Miscanthus can assist in taxonomic studies, help understand the evolution of the genus, and provide valuable information to biomass crop improvement programs. Taxonomic investigation combining variation in plant morphology, genome size, chromosome numbers, and simple sequence repeat (SSR) marker polymorphisms were applied to characterize 101 Miscanthus accessions. A total of 258 amplicons generated from 17 informative SSR primer pairs was subjected to cluster and principal coordinate analysis and used to characterize genetic variation and relationships among 31 Miscanthus accessions, including four interspecific Miscanthus hybrids created from controlled pollinations, and four Saccharum, six Erianthus, and one Sorghum bicolor accessions. Miscanthus accessions were distinct from accessions in the genera Erianthus and Saccharum. Miscanthus accessions fell into five taxonomic groups, including the existing taxonomic section Miscanthus, diploid and tetraploid Miscanthus sacchariflorus, and a fourth (M. × giganteus) and fifth group (Miscanthus ‘purpurascens’); the last two being intermediate forms. In contrast to previous work, our findings suggest diploid and tetraploid M. sacchariflorus are taxonomically different, the latter more closely related to M. sacchariflorus var lutarioriparius. We also suggest that Miscanthus ‘purpurascens’ accessions are interspecific hybrids between Miscanthus sinensis and diploid M. sacchariflorus based on DNA content and SSR polymorphisms. The evolution of Miscanthus and related genera is discussed based on combined analysis and geographical origin.  相似文献

Sugarcane (Saccharum hybrid cultivar) ranks among the world's top 10 food crops and annually provides 60–70% of the sugar produced worldwide. Despite its economic importance there has been no large-scale systematics study of genus Saccharum and the existing model of sugarcane origins has remained largely unchallenged for almost 50 years. For the first time, we have assembled the complete plastid genomes of Miscanthus floridulus (first report for this genus), Saccharum spontaneum and Saccharum officinarum allowing us to elucidate the phylogenetic origins of Saccharum s.s. species. We demonstrate that Saccharum s.s. is divided into four species, with S. spontaneum diverging from the remainder of the genus about 1.5 million years ago and S. robustum diverging 750,000 years ago. Two separate lineages, one leading to S. officinarum and the other leading to modern hybrid cultivars diverged from S. robustum 640,000 years ago. These findings overturn all previous hypotheses on sugarcane origins, demonstrating that sugarcane's antecedents could not have arisen by human action. All modern cultivars share a common Polynesian origin, whereas Old World canes, S. barberi and S. sinense, cluster as a distinct S. officinarum lineage. This makes modern cultivars a distinct species of genus Saccharum, and we formally propose the name Saccharum cultum for the ancestor of all lineages currently classified as Saccharum hybrid cultivars.  相似文献

Variation at the 18S+26S and 5S ribosomal DNA loci was assessed on 62 Erianthus Michx. clones, representing 11 species, and 15 clones from two Saccharum L. species used as a reference. Genus-specific markers for Erianthus Michx. sect. Ripidium Henrard (Old World species) were identified. Ribosomal DNA units in Erianthus sect. Ripidium exhibited an additional BamHI site compared to Saccharum, and 5S units showed length and restriction-site differences between Erianthus and Saccharum. These markers will be useful to follow introgression in Saccharum x Erianthus hybrids. Six ribosomal units (for 18+26S genes) were revealed in Erianthus sect. Ripidium, differing by restriction-site positions and/or length. These results provided new information on species relationships and evolution within the genus Erianthus. The Indonesian and Indian forms of E. arundinaceus (Retz.) Jeswiet gave different restriction patterns, which were similar to those of E. bengalense (Retz.) R. C. Bharadwaja and E. procerus (Roxb.) Raizade, respectively. The two 2n=20 species, E. ele-phantinus Hook.f. and E. ravennae (L.) P. Beauv., could also be differentiated at this locus. Two of the New World Erianthus species studied, E. rufipilus (Steud.) Griseb. and E. longisetosus Andersson, appeared more like Erianthus sect. Ripidium, whereas E. trinii Hack, and E. brevibardis Michx. showed patterns consistent with Miscanthus sinensis Andersson and S. spontaneum L., respectively. Finally, the comparison of rDNA restriction maps among Erianthus sect. Ripidium, Saccharum, sorghum and maize, led to unexpected conclusions concerning the relationships between the different genera and the position of Erianthus in the Saccharum complex.  相似文献

甘蔗属及其近缘属种在分类关系上非常复杂,存在不少混乱,目前关于它们的分类学研究主要是基于形态学和同工酶水平,而基因水平上的报道很少,我们对甘蔗属及其近缘的属种的部分rbcL基因片段(1137bp)进行了测序比较,以期探讨rbcL基因能否用于研究甘蔗属及其近缘种之间的亲缘关系,序列比较显示rbcL基因在甘蔗属和近缘属种间的变异极低,一些来自不同属的个体序列完全一致,而某些同属内不同种个体却略有差异。这些结果表明rbcL基因在甘蔗属及其近缘属种之间的进化速率缓慢而不稳定,难以用于系统发育研究,不过,不同聚类方法都将斑茅与其它属种分开,放在玉米与甘蔗属和其他近缘属种分枝的外部,提示斑茅不应列入甘蔗属或蔗茅属,而应独立为一属。  相似文献

荻属是禾本科的一个小属,其分类地位存在争议。通过测定和从Gen Bank中提取荻属Triarrhena及其近缘植物的ITS序列,以芦苇Phragmites australis为外类群,采用MP(maximum parsimony)和NJ(neighbor-joining)分析方法进行了系统发育分析,这两种方法得到的系统发育树基本相同。荻属和芒属Miscauthus的种类形成一个单系类群;河八王Narenga porphyrocoma与芒属和荻属的植物聚在一起并构成姐妹群;白茅Imperata cylindrica与斑茅Saccharum arundinaceum聚成一小支并构成姐妹群,白茅与荻属的关系较远;荻属植物归并到芒属更为合理,不支持将荻属置入白茅属或另立一属的观点。斑茅与白茅、河八王及蔗茅Erianthus fulvus系统发育关系较近,而与滇蔗茅E.rockii及甘蔗属的竹蔗Saccharum sinense、甘蔗S.officinarum、细秆甘蔗S.barberi和甜根子草S.spontaneum的关系较远。甘蔗属、河八王属及蔗茅属关系复杂,还需要进一步研究。  相似文献

To study the phylogenetics of sugarcane (Saccharum officinarum L.) and its relatives we sequenced four loci on cytoplasmic genomes (two chloroplast and two mitochondrial) and analyzed mitochondrial RFLPs generated using probes for COXI, COXII, COXIII, Cob, 18S+5S, 26S, ATPase 6, ATPase 9, and ATPase (D'Hont et al. 1993). Approximately 650 bp of DNA in the intergenic spacer region between rbcL and atpB and approximately 150 bp from the chloroplast 16S rDNA through the intergenic spacer region tRNAval gene were sequenced. In the mitochondrial genome, part of the 18S rRNA gene and approximately 150 bp from the 18S gene 3 end, through an intergenic spacer region, to the 5S rRNA gene were sequenced. No polymorphisms were observed between maize, sorghum, and Saccharum complex members for the mitochondrial 18S internal region or for the intergenic tRNAval chloroplast locus. Two polymorphisms (insertion-deletion events, indels) were observed within the 18S-5S mitochondrial locus, which separated the accessions into three groups: one containing all of the Erianthus, Eccoilopus, Imperata, Sorghum, and 1 Miscanthus species; a second containing Saccharum species, Narenga porphyrocoma, Sclerostachya fusca, and 1 presumably hybrid Miscanthus sp. from New Guinea; and a third containing maize. Eighteen accessions were sequenced for the intergenic region between rbcL and atpB, which was the most polymorphic of the regions studied and contained 52 site mutations and 52 indels, across all taxa. Within the Saccharum complex, at most 7 site mutations and 16 indels were informative. The maternal lineage of Erianthus/Eccoilopus was nearly as divergent from the remaining Saccharum complex members as it was from sorghum, in agreement with a previous study. Sequences from the rbcL-atpB spacer were aligned with GENBANK sequences for wheat, rice, barley, and maize, which were used as outgroups in phylogenetic analyses. To determine whether limited intra-complex variability was caused by under sampling of taxa, we used seven restriction enzymes to digest the PCR-amplified rbcL-atpB spacer of an additional 36 accessions within the Saccharum complex. This analysis revealed ten restriction sites (none informative) and eight length variants (four informative). The small amount of variation present in the organellar DNAs of this polyploid complex suggests that either the complex is very young or that rates of evolution between the Saccharum complex and outgroup taxa are different. Other phylogenetic information will be required to resolve systematic relationships within the complex. Finally, no variation was observed in commercial sugarcane varieties, implying a world-wide cytoplasmic monoculture for this crop.  相似文献

We used sequences from both internal transcribed spacers (ITS) and a small portion of the 5.8S gene of nuclear ribosomal DNA (nrDNA) for phylogenetic reconstruction of 19 genera of Maloideae and four potential outgroups from the Rosaceae. Parsimony analyses indicate that Maloideae are not monophyletic; Vauquelinia, which is traditionally placed in Spiraeoideae, and two genera of the Maloideae, Eriobotrya and Rhaphiolepis, form a well-supported clade that is the sister to the remainder of the subfamily. Although our ITS phylogenetic hypothesis is highly resolved, there is considerable homoplasy, and support, as indicated by bootstrap values and decay indices, is relatively weak for all groups except four: Eriobotrya-Rhaphiolepis-Vauquelinia, Crataegus-Mespilus, Amelanchier-Peraphyllum-Malacomeles, and Cydonia-Pseudocydonia. Our DNA sequence data do not support a broad interpretation of Sorbus. Intergeneric hybridization, which is prevalent in Maloideae, occurs between genera that are far removed from one another on our most-parsimonious trees. We infer an overall phylogeny from separate analyses of ITS DNA sequences and recently published morphological and wood anatomical studies of Maloideae and from analyses after pooling these data sets. The four most strongly supported clades of the ITS phylogeny appear in the phylogeny based on pooled data.  相似文献

Recent studies of mitochondrial DNA sequences have indicated the requirement for substantial revisions of the morphological understanding of the phylogeny of Megachiroptera (Pteropodidae). There is disagreement between studies as to what these revisions might be. This investigation was undertaken to expand the number of studied species and to add the first data from a nuclear gene sequence. For 12S ribosomal DNA (aligned length of 405 positions), 75 Megachiroptera (50 species in 20 genera) and two outgroup species were sequenced. For the oncogene c-mos (aligned length of 488 bases), 56 Megachiroptera (42 species in 19 genera) were sequenced and three eutherians from GenBank used as outgroups.The root of the megachiropteran phylogeny cannot be determined with the present data. Nyctimene, the only studied insectivorous genus (Paranyctimene not being included), plus Notopteris, the only long-tailed megachiropteran, form the sister clade to the other genera in combined analyses. Several alternative rootings are not rejected by the data, suggesting a rapid early radiation. Generic distributions indicate that this may have occurred in Melanesia. The results confirm that the subfamily Macroglossinae is not monophyletic with the long tongued phenoptype arising at least twice and support the existence of a major clade including a monophyletic endemic African component and biogeographically neighboring genera such as Rousettus and Eonycteris. The phylogenetic position of one African genus, Eidolon, remains uncertain.A cynopterine section (excluding Nyctimene and Myonycteris) is supported, albeit weakly, as a monophyletic group. Pteropus and the related, possibly polyphyletic genus Pteralopex, are unexpectedly basal compared to previous molecular studies.  相似文献

The use of genomic slot blot hybridization enabled the differentiation of hybrids from selfs in Saccharum x Erianthus intergeneric crosses in which Saccharum was used as the female parent. Based on the genomic in situ hybridization technique, slot blots of DNA from the parents and the progeny were blocked with the Saccharum parent DNA and hybridized with the labelled male Erianthus genomic DNA. This technique allowed a rapid screening for hybrids and was sensitive enough to detect a 1/20 dilution of Erianthus in Saccharum DNA, which should enable the detection of most partial hybrids. The genomic slot blot hybridization technique was shown to be potentially useful for assessing crosses involving Saccharum species with either Old World Erianthus section Ripidium or North American Erianthus (= Saccharum) species. The effectiveness of the technique was assessed on 144 progeny of a Saccharum officinarum x Erianthus arundinaceus cross, revealing that 43% of the progeny were selfs. The importance of this test as a tool to support intergeneric breeding programs is discussed.  相似文献

Cinereomyces clade is a newly proposed monophyletic group of polypores containing currently four genera and five species, including two promising biopulping fungi, Ceriporiopsis rivulosa and C. subvermispora. The Cinereomyces clade is well-delimited in nrDNA-based phylogenetic analysis, but its position in Polyporales remains unclear. Its closest relative may be found in the core polyporoid clade. Only a few morphological characters are common for all the species in the clade, e.g. CB– and CRB+ hyphae, white fruiting bodies, presence of oil, and middle-sized spores. Culturally, the species are unified by producing simple-septate generative hyhpae in the margin, which produce simple-clamped hyphae backwards. The genus Gelatoporia is the correct place for Ceriporiopsis subvermispora. Two new genera are described in the group: Obba to incorporate C. rivulosa and a new austral species, Obba valdiviana, known from southern Argentina and recorded here also from Tasmania, and Sebipora to accommodate a new species from tropical Asia, S. aquosa. ITS sequences imply that Eurasian Gelatoporia subvermispora may belong to a different species from the North American one. G. subvermispora is recorded as new to Indonesia.  相似文献

Using sequences of the nuclear ribosomal ITS region as well as the chloroplast DNA trnL‐trnF and atpB‐rbcL regions, this study aims to provide further insight into the phylogenetic relationships within Clauseneae and its relationship to Citreae (Rutaceae). Using maximum likelihood (ML) and Bayesian inference (BI), we reconstructed the phylogeny of Clauseneae based on trnL‐F, atpB‐rbcL and ITS sequences. Our data matrix contained 91 accessions, representing 72 species and varieties from 31 genera and two outgroups, including new and extensive sampling of species and varieties representing four genera in the tribe Clauseneae. In the subfamily Aurantioideae, six major clades were resolved with strong support: 1) Micromelum clade: Micromelum; 2) Glycosmis clade: Glycosmis; 3) Bergera clade: Murraya sect. Bergera; 4) Clausena clade: Clausena; 5) Murraya clade: Murraya sect. Murraya + Merrillia; 6) Citreae clade: Citreae. Micromelum, Glycosmis, Clausena and Merrillia were confirmed as monophyletic. In contrast, Murraya s.l. was reconstructed as polyphyletic. Murraya sect. Bergera clustered with Clausena while Murraya sect. Murraya and Merrillia together formed a clade that is sister to the tribe Citreae. All members from Citreae were clustered into a natural group. The genus Micromelum was found to be primitive in this subfamily and more close to Glycosmis. Based on the phylogeny and morphological characters, we discuss the taxonomy of some members of Clauseneae and conclude that the current tribal and generic classification need further revision.  相似文献

Incongruence between phylogenetic estimates based on nuclear and chloroplast DNA (cpDNA) markers was used to infer that there have been at least two instances of chloroplast transfer, presumably through wide hybridization, in subtribe Helianthinae. One instance involved Simsia dombeyana, which exhibited a cpDNA restriction site phenotype that was markedly divergent from all of the other species of the genus that were surveyed but that matched the restriction site pattern previously reported for South American species of Viguiera. In contrast, analysis of sequence data from the nuclear ribosomal DNA internal transcribed spacer (ITS) region showed Simsia to be entirely monophyletic and placed samples of S. dombeyana as the sister group to the relatively derived S. foetida, a result concordant with morphological information. A sample of a South American species of Viguiera was placed by ITS sequence data as the sister group to a member of V. subg. Amphilepis, which was consistent with cpDNA restriction site data. Samples of Tithonia formed a single monophyletic clade based on ITS sequence data, whereas they were split between two divergent clades based on cpDNA restriction site analysis. The results suggested that cpDNA transfer has occurred between taxa diverged to the level of morphologically distinct genera, and highlight the need for careful and complete assessment of molecular data as a source of phylogenetic information.  相似文献

Using sequences from the plastid trnL-F region and nrDNA ITS, we investigated the phylogeny of the fleshy-fruited African tribe Haemantheae of the Amaryllidaceae across 19 species representing all genera of the tribe. ITS and a combined matrix produce the most resolute and well-supported tree with parsimony analysis. Two main clades are resolved, one comprising the monophyletic rhizomatous genera Clivia and Cryptostephanus, and a larger clade that unites Haemanthus and Scadoxus as sister genera to an Apodolirion/Gethyllis subclade. One of four included Gethyllis species, G. lanuginosa, resolves as sister to Apodolirion with ITS. Relationships among the Clivia species are not in agreement with a previous published phylogeny. Biogeographic analysis using the divergence/vicariance method roots the tribe in Eastern South Africa, with several subsequent dispersals to the winter rainfall Western Cape region. Chromosomal change from an ancestral 2n=22 (characteristic of Clivia) is associated with each main clade. Reduction in number has occurred in all but Cryptostephanus, which has 2n=24 chromosomes. Increasing the sampling across all of the species in the tribe will allow a more detailed understanding of the biogeographic patterns inherent in the parsimony topology, which undoubtedly reflect Quaternary climatic changes in Southern Africa.  相似文献

Comparative sequencing of internal transcribed spacers (ITS) and 5.8S gene of nuclear ribosomal DNA was carried out to examine phylogenetic relationships among subgenera and sections of Old World Astragalus as well as the recent segregate genera Barnebyella and Ophiocarpus. For a subset of these taxa (43 accessions), the nrDNA ITS data were supplemented by sequences from the chloroplast ndhF gene. Phylogenetic trees resulting from separate analyses of the nrDNA ITS and ndhF sequences were in conflict mainly on the position and relationships of Ophiocarpus aitchisonii, Astragalus hemsleyi, A. grammocalyx, A. coelicolor, A. capito, A. epiglottis and A. annularis. Excluding these taxa, phylogenetic analysis of a combined nrDNA ITS-ndhF data matrix was also conducted, so that in the resulting tree, most clades were more resolved and better statistically supported than those were in the separate analyses. Our results indicate that the monotypic segregate genera Barnebyella (= A. migpo), Ophiocarpus (= A. ophiocarpus) and morphologically isolated annual species A. dipelta (= Didymopelta turkestanica), A. schmalhausenii (= Sewerzowia turkestanica) and A. vicarius (= S. vicaria) are clearly nested within Astragalus. Our results confirm earlier studies that shows A. vogelii is allied with the genera Colutea and Oxytropis rather than with any Astragalus species. It is therefore excluded from Astragalus and elevated to the new generic rank and named as Podlechiella Maassoumi and Kazempour Osaloo. None of the eight traditionally recognized Astragalus subgenera Epiglottis, Trimeniaeus, Phaca, Hypoglottis, Calycophysa, Tragacantha, Cercidothrix and Calycocystis are monophyletic. Similarly, the monophyly of Podlechs new subgenera Trimeniaeus, Astragalus and Cercidothrix is not supported. Among the many species-rich sections analyzed here, only Cenanthrum, Chronopus, Laxiflori, Lotidium, Incani and Amodendron are monophyletic.  相似文献

A survey of Gramineae markers was carried out with the aim of developing cost-effective methods for the molecular analysis of Miscanthus species. Ten out of twenty Gramineae RFLP probes from ”anchor” sets hybridized well to Miscanthus DNA while all 15 maize probes tested cross-hybridized successfully, showing similar patterns in both species. Cross-taxa amplification of maize microsatellite primers was then tested. This showed that 57 out of 76 (75%) give highly reproducible amplification with Miscanthus DNA. Amplification products differed in size from those in maize but there was no bias toward higher or lower molecular weights. Microsatellite polymorphism produced by 17 primer pairs was studied in detail in a panel of 11 Miscanthus clones belonging to the species Miscanthus sinensis, Miscanthus sacchariflorus, Miscanthus ×giganteus and Miscanthus condensatus. Intra- and inter-specific length polymorphisms were frequent between the tested Miscanthus clones with length polymorphisms being found for all primer pairs, detecting 3–22 alleles. Polymorphism information content (PIC) values for microsatellites ranged from 0.48 to 0.94 with an average of 0.83. Species-specific amplicons were produced by two microsatellites. Genetic similarity coefficients of the Miscanthus clones ranged from 0.35 to 0.92, with an average of 0.57. Five polymorphisms were studied in a segregating population, where they showed Mendelian inheritance. In addition, two microsatellite markers mapping 1.3-cM apart on maize chromosome 7 were linked in Miscanthus at an estimated distance of 8 cM, suggesting collinearity. Phylogenetic relationships among forty‐nine taxa representing twenty‐four genera of Aphidiinae (Hymenoptera: Braconidae) were investigated using DNA sequence of a portion of the mitochondrial 16S rRNA gene and parsimony analysis. Seven species in six other subfamilies of Braconidae were used as outgroup. The results suggested that members of Aphidiinae are monophyletic. The basal lineage of Aphidiinae was Aclitus in weighted and unweighted parsimony analyses and Praini was basal relative to Ephedrini. With the exception of Pauesia and Aphidius, all genera were monophyletic. The results support generic status for Euaphidius, but not for Lysaphidus. Diaeretus leucopterus was internal to a clade composed of three Pauesia species, suggesting that the latter genus may be paraphyletic. A combined analysis that included DNA sequence of 16S rRNA, NADH1 dehydrogenase and 28S rRNA resulted in more robust cladograms with topologies similar to those inferred from the 16S rRNA gene sequence alone. The results are compared to previously proposed phylogenies of Aphidiinae based on morphological and molecular characters.  相似文献
