A new transmission/disequilibrium-test statistic is proposed for situations in which transmission is uncertain. Such situations arise when transmission of a multilocus marker haplotype is considered, since haplotype phase is often unknown in a substantial number of instances. Even for single-locus markers, transmission is uncertain if one or both parents are missing. In both these situations, uncertainty may be reduced by the typing of further siblings, whose disease status may be unaffected or unknown. The proposed test is a score test based on a partial score function that omits the terms most influenced by hidden population stratification.  相似文献

Summary A method is proposed to analyze the stability of cultivars in long-term varietal trials. The method involves the following steps: (i) regress a standard variety on environmental means; (ii) regress varieties under test on the standard variety; (iii) transform, through a procedure of reparameterization, the regression computed for each variety under test on the standard variety into the regression of the variety on environmental means. Although this method is proposed to analyze data sets from complex designs, it may also possess some advantages over conventional procedures for simpler designs.  相似文献

We propose a likelihood-based test for comparing the means of two or more log-normal distributions, with possibly unequal variances. A modification to the likelihood ratio test is needed when sample sizes are small. The Mantel-Haenszel test is optimal when the odds ratio is constant. This paper investigates the effects of departures from the assumption of a constant odds ratio on the behavior of the Mantel-Haenzel test. A simple approximation is proposed for the non-null distribution of the test statistic. Based on this approximation, the asymptotic relative efficiency of the Mantel-Haenszel test, compared to the overall χ2 test for no partial association, is calculated. For the case of 2 strata, it is shown that the Mantel-Haenszel test is efficient as long as the logarithms of the odds ratios are of the same sign and their absolute values exceed 1.  相似文献

As a consequence of the "large p small n" characteristic for microarray data, hypothesis tests based on individual genes often result in low average power. There are several proposed tests that attempt to improve power. Among these, the FS test that was developed using the concept of James-Stein shrinkage to estimate the variances showed a striking average power improvement. In this paper, we establish a framework in which we model the key parameters with a distribution to find an optimal Bayes test which we call the MAP test (where MAP stands for Maximum Average Power). Under this framework, the FS test can be derived as an empirical Bayes test approximating the MAP test corresponding to modeling the variances. By modeling both the means and the variances with a distribution, a MAP statistic is derived which is optimal in terms of average power but is computationally intensive. An empirical Bayes test called the FSS test is derived as an approximation to the MAP tests and can be computed instantaneously. The FSS statistic shrinks both the means and the variances and has numerically identical average power to the MAP tests. Much numerical evidence is presented in this paper that shows that the proposed test performs uniformly better in average power than the other tests in the literature, including the classical F test, the FS test, the test of Wright and Simon, the moderated t-test, SAM, Efron's t test, the B-statistic and Storey's optimal discovery procedure. A theory is established which indicates that the proposed test is optimal in power when controlling the false discovery rate (FDR).  相似文献

Sampling from a finite population on multiple occasions introduces dependencies between the successive samples when overlap is designed. Such sampling designs lead to efficient statistical estimates, while they allow estimating changes over time for the targeted outcomes. This makes them very popular in real‐world statistical practice. Sampling with partial replacement can also be very efficient in biological and environmental studies where estimation of toxicants and its trends over time is the main interest. Sampling with partial replacement is designed here on two occasions in order to estimate the median concentration of chemical constituents quantified by means of liquid chromatography coupled with tandem mass spectrometry. Such data represent relative peak areas resulting from the chromatographic analysis. They are therefore positive‐valued and skewed data, and are commonly fitted very well by the log‐normal model. A log‐normal model is assumed here for chemical constituents quantified in mainstream cigarette smoke in a real case study. Combining design‐based and model‐based approaches for statistical inference, we seek for the median estimation of chemical constituents by sampling with partial replacement on two time occasions. We also discuss the limitations of extending the proposed approach to other skewed population models. The latter is investigated by means of a Monte Carlo simulation study.  相似文献

A multiple parametric test procedure is proposed, which considers tests of means of several variables. The single variables or subsets of variables are ordered according to a data‐dependent criterion and tested in this succession without alpha‐adjustment until the first non‐significant test. The test procedure needs the assumption of a multivariate normal distribution and utilizes the theory of spherical distributions. The basic version is particularly suited for variables with approximately equal variances. As a typical example, the procedure is applied to gene expression data from a commercial array.  相似文献

In this paper we present a procedure to measure the degree of imbalance of an unbalanced data set. The procedure is based on choosing an appropriate loglinear model for the subclass frequencies of the data. A measure of imbalance is then introduced as some function of the chi-squared statistic used in the goodness-of-fit test for the loglinear model. The proposed procedure can also be used to measure departures from certain types of balance, such as proportionality of subclass frequencies, partial balance, and last-stage uniformity.  相似文献

The CNA-IRAT 5 upland rice population has been improved for 4 years by recurrent selection for blast resistance in Brazil. In order to predict the efficiency of recurrent selection in different test systems and to compare the relative advantage of hybrids versus pure line breeding, a combined genetic analysis of partial blast resistance in the CNA-IRAT 5 population was undertaken. A three-level hierarchical design in inbreeding and a factorial design were derived from the base population. Partial blast resistance of lines and hybrids was evaluated in the greenhouse and in the field by inoculation with one virulent blast isolate. The means and genetic variances of the hybrids and lines were estimated. Genetic advance by recurrent selection was predicted from estimates of variance components. The inheritance of partial blast resistance was mainly additive but non-additive effects were detected at both levels of means and variances. Mean heterosis ranged from 4%–8% for lesion size and lesion density to 10–12% for leaf and panicle resistance. High dominance or homozygous dominance variances relative to additive variance and negative covariance between additive and homozygous dominance effects were estimated. A low frequency of favourable alleles for partial resistance would explain the observed organisation of genetic variability in the base population. Recurrent selection will efficiently improve partial blast resistance of the CNA-IRAT 5 population. Genetic advance for line or hybrid values was expected to be higher testing doubled haploid lines than S1 lines, or than general combining ability. Two components of partial resistance assessed in the greenhouse, lesion size and lesion density, could be used as indirect selection criteria to improve field resistance. On the whole, hybrid breeding for partial blast resistance appeared to be slightly more advantageous than pure line breeding.  相似文献

Summary The switching net that has been used as a model of several biological systems is studied using the mathematical concept of finite field. Since every function over a finite field can be represented as a terminating series, all switching nets can be linearized and thus represented by a matrix. In fact two matrices—the function matrix and the transition matrix—both represent the net. These matrices are related by an orthogonal transformation. The autonomous behavior of switching nets is obtained from a consideration of the characteristic equation and eigenvectors of either of the matrices. A simple criterion for the invertibility of a set of switching functions is obtained from this formalism. A test for invertibility proposed by Huffman is discussed, and it is show that the Jacobian test is invalid for finite fields.This paper is based on a thesis submitted to The University of Chicago in partial fulfillment of the requirements for the Doctor of Philosophy in Mathematical Biology. Methods are proposed for the analysis of the natural history of disease from screening data when it cannot be assumed that untreated preclinical disease always progresses to clinical disease. The methodology is based on a two-stage model for preclinical disease in which stage 1 lesions may or may not progress to stage 2, but all stage 2 lesions progress to clinical disease. The focus is on joint estimation of the total preclinical duration and the sensitivity of the screening test. A partial likelihood is proposed for the analysis of prospectively collected screening data, and an analogous conditional likelihood is proposed for retrospective data. Some special cases for the joint sojourn distribution of the two stages are considered, including the independent model and limiting models where the duration of stage 2 is short relative to stage 1. The methods are applied to a case-control study of cervical cancer screening in Northeast Scotland.  相似文献

Haplotype-based risk models can lead to powerful methods for detecting the association of a disease with a genomic region of interest. In population-based studies of unrelated individuals, however, the haplotype status of some subjects may not be discernible without ambiguity from available locus-specific genotype data. A score test for detecting haplotype-based association using genotype data has been developed in the context of generalized linear models for analysis of data from cross-sectional and retrospective studies. In this article, we develop a test for association using genotype data from cohort and nested case-control studies where subjects are prospectively followed until disease incidence or censoring (end of follow-up) occurs. Assuming a proportional hazard model for the haplotype effects, we derive an induced hazard function of the disease given the genotype data, and hence propose a test statistic based on the associated partial likelihood. The proposed test procedure can account for differential follow-up of subjects, can adjust for possibly time-dependent environmental co-factors and can make efficient use of valuable age-at-onset information that is available on cases. We provide an algorithm for computing the test statistic using readily available statistical software. Utilizing simulated data in the context of two genomic regions GPX1 and GPX3, we evaluate the validity of the proposed test for small sample sizes and study its power in the presence and absence of missing genotype data.  相似文献

A new method for assessing the efficiency of batteries of arbitrary numbers of tests is proposed. The posterior probability of the mutagenicity of the substances studied has been estimated using discriminant analysis. The results of tests in each test system has been presented as the probability to obtain a positive result in the given test system. This has made it possible to decrease the sample size as the number of tests in the battery increased. As a result, prognostic power may be assessed even if the matrix of results is incomplete. This approach has been used to estimate the weights of evidence for mutagenic activities of 105 chemical compounds studied by means of a battery of four tests: Ames's test, the test for chromosome aberrations in vitro, the test for cytogenetic defects in vivo, and the test for dominant lethal mutations in rodents.  相似文献

A statistic is proposed for testing the hypothesis of equality of the means of a bivariate normal distribution with unknown common variance and correlation coefficient when observations are missing on one of the variates. The distribution of the statistic is approximated by a normal distribution under the null hypothesis. The empirical powers of the statistic are computed and compared with those of the conventional paired t and the other known statistics. Covariate-specific receiver operating characteristic (ROC) curves are often used to evaluate the classification accuracy of a medical diagnostic test or a biomarker, when the accuracy of the test is associated with certain covariates. In many large-scale screening tests, the gold standard is subject to missingness due to high cost or harmfulness to the patient. In this article, we propose a semiparametric estimation of the covariate-specific ROC curves with a partial missing gold standard. A location-scale model is constructed for the test result to model the covariates' effect, but the residual distributions are left unspecified. Thus the baseline and link functions of the ROC curve both have flexible shapes. With the gold standard missing at random (MAR) assumption, we consider weighted estimating equations for the location-scale parameters, and weighted kernel estimating equations for the residual distributions. Three ROC curve estimators are proposed and compared, namely, imputation-based, inverse probability weighted, and doubly robust estimators. We derive the asymptotic normality of the estimated ROC curve, as well as the analytical form of the standard error estimator. The proposed method is motivated and applied to the data in an Alzheimer's disease research.  相似文献
