MOTIVATION: Homologous sequences are sometimes similar over some regions but different over other regions. Homologous sequences have a much lower global similarity if the different regions are much longer than the similar regions. RESULTS: We present a generalized global alignment algorithm for comparing sequences with intermittent similarities, an ordered list of similar regions separated by different regions. A generalized global alignment model is defined to handle sequences with intermittent similarities. A dynamic programming algorithm is designed to compute an optimal general alignment in time proportional to the product of sequence lengths and in space proportional to the sum of sequence lengths. The algorithm is implemented as a computer program named GAP3 (Global Alignment Program Version 3). The generalized global alignment model is validated by experimental results produced with GAP3 on both DNA and protein sequences. The GAP3 program extends the ability of standard global alignment programs to recognize homologous sequences of lower similarity. MELDB is a comprehensive protein database of microbial esterases and lipases which are hydrolytic enzymes important in the modern industry. Proteins in MELDB are clustered into groups according to their sequence similarities based on a local pairwise alignment algorithm and a graph clustering algorithm (TribeMCL). This differs from traditional approaches that use global pairwise alignment and joining methods. Our procedure was able to reduce the noise caused by dubious alignment in the distantly related or unrelated regions in the sequences. In the database, 883 esterase and lipase sequences derived from microbial sources are deposited and conserved parts of each protein are identified. HMM profiles of each cluster were generated to classify unknown sequences. Contents of the database can be keyword-searched and query sequences can be aligned to sequence profiles and sequences themselves.  相似文献

Alignment of protein sequences is a key step in most computational methods for prediction of protein function and homology-based modeling of three-dimensional (3D)-structure. We investigated correspondence between "gold standard" alignments of 3D protein structures and the sequence alignments produced by the Smith-Waterman algorithm, currently the most sensitive method for pair-wise alignment of sequences. The results of this analysis enabled development of a novel method to align a pair of protein sequences. The comparison of the Smith-Waterman and structure alignments focused on their inner structure and especially on the continuous ungapped alignment segments, "islands" between gaps. Approximately one third of the islands in the gold standard alignments have negative or low positive score, and their recognition is below the sensitivity limit of the Smith-Waterman algorithm. From the alignment accuracy perspective, the time spent by the algorithm while working in these unalignable regions is unnecessary. We considered features of the standard similarity scoring function responsible for this phenomenon and suggested an alternative hierarchical algorithm, which explicitly addresses high scoring regions. This algorithm is considerably faster than the Smith-Waterman algorithm, whereas resulting alignments are in average of the same quality with respect to the gold standard. This finding shows that the decrease of alignment accuracy is not necessarily a price for the computational efficiency.  相似文献

MOTIVATION: The global alignment of protein sequence pairs is often used in the classification and analysis of full-length sequences. The calculation of a Z-score for the comparison gives a length and composition corrected measure of the similarity between the sequences. However, the Z-score alone, does not indicate the likely biological significance of the similarity. In this paper, all pairs of domains from 250 sequences belonging to different SCOP folds were aligned and Z-scores calculated. The distribution of Z-scores was fitted with a peak distribution from which the probability of obtaining a given Z-score from the global alignment of two protein sequences of unrelated fold was calculated. A similar analysis was applied to subsequence pairs found by the Smith-Waterman algorithm. These analyses allow the probability that two protein sequences share the same fold to be estimated by global sequence alignment. RESULTS: The relationship between Z-score and probability varied little over the matrix/gap penalty combinations examined. However, an average shift of +4.7 was observed for Z-scores derived from global alignment of locally-aligned subsequences compared to global alignment of the full-length sequences. This shift was shown to be the result of pre-selection by local alignment, rather than any structural similarity in the subsequences. The search ability of both methods was benchmarked against the SCOP superfamily classification and showed that global alignment Z-scores generated from the entire sequence are as effective as SSEARCH at low error rates and more effective at higher error rates. However, global alignment Z-scores generated from the best locally-aligned subsequence were significantly less effective than SSEARCH. The method of estimating statistical significance described here was shown to give similar values to SSEARCH and BLAST, providing confidence in the significance estimation. Structural alignment of proteins is widely used in various fields of structural biology. In order to further improve the quality of alignment, we describe an algorithm for structural alignment based on text modelling techniques. The technique firstly superimposes secondary structure elements of two proteins and then, models the 3D-structure of the protein in a sequence of alphabets. These sequences are utilized by a step-by-step sequence alignment procedure to align two protein structures. A benchmark test was organized on a set of 200 non-homologous proteins to evaluate the program and compare it to state of the art programs, e.g. CE, SAL, TM-align and 3D-BLAST. On average, the results of all-against-all structure comparison by the program have a competitive accuracy with CE and TM-align where the algorithm has a high running speed like 3D-BLAST.  相似文献

Profile comparison methods have been shown to be very powerful in creating accurate alignments of protein sequences, especially in the case of remotely related proteins (RRP). These methods take advantage of the observation that hydrophobic profiles are more conserved than the corresponding amino acid sequences. Here, we present the PROFALIGN algorithm, which allows one to perform a detailed comparative analysis, at both local and global levels of two protein sequence profiles. The user can either choose among four different hydrophobic scales (Miyazawa-Jernigan, Eisenberg, Engelman-Steiz, and Kyte-Doolittle) or can add a personal scale. The interface is designed for a wide range of users, including those who are not involved in protein research. It allows one to vary the alignment parameters (such as gap penalties, embedding, and profile smoothness). Secondary structure propensity is added as an optional alignment filter. Similar segments of two proteins are singled out on the basis of score. We have tested the algorithm with different Src homology 3 (SH3) domain fragments sharing low sequence homology but very similar three-dimensional (3D) structures. By using the Miyazawa-Jernigan hydrophobic scale, PROFALIGN was able to detect the strong correlation between the regions that are known to be crucial for SH3 transition state topology. PROFALIGN seems able to identify most of the mutual alignment of structures on the basis of their hydrophobic profiles, delimiting the regions containing the key determinants of folding. Therefore, the present methodology may be useful for the detection of the most structurally relevant positions inside remote related proteins.  相似文献

Prediction of the three-dimensional structure of a protein from its amino acid sequence can be considered as a global optimization problem. In this paper, the Chaotic Artificial Bee Colony (CABC) algorithm was introduced and applied to 3D protein structure prediction. Based on the 3D off-lattice AB model, the CABC algorithm combines global search and local search of the Artificial Bee Colony (ABC) algorithm with the chaotic search algorithm to avoid the problem of premature convergence and easily trapping the local optimum solution. The experiments carried out with the popular Fibonacci sequences demonstrate that the proposed algorithm provides an effective and high-performance method for protein structure prediction.  相似文献

Multiple sequence alignment is one of the cornerstones of modern molecular biology. It is used to identify conserved motifs, to determine protein domains, in 2D/3D structure prediction by homology and in evolutionary studies. Recently, high-throughput technologies such as genome sequencing and structural proteomics have lead to an explosion in the amount of sequence and structure information available. In response, several new multiple alignment methods have been developed that improve both the efficiency and the quality of protein alignments. Consequently, the benchmarks used to evaluate and compare these methods must also evolve. We present here the latest release of the most widely used multiple alignment benchmark, BAliBASE, which provides high quality, manually refined, reference alignments based on 3D structural superpositions. Version 3.0 of BAliBASE includes new, more challenging test cases, representing the real problems encountered when aligning large sets of complex sequences. Using a novel, semiautomatic update protocol, the number of protein families in the benchmark has been increased and representative test cases are now available that cover most of the protein fold space. The total number of proteins in BAliBASE has also been significantly increased from 1444 to 6255 sequences. In addition, full-length sequences are now provided for all test cases, which represent difficult cases for both global and local alignment programs. Finally, the BAliBASE Web site (http://www-bio3d-igbmc.u-strasbg.fr/balibase) has been completely redesigned to provide a more user-friendly, interactive interface for the visualization of the BAliBASE reference alignments and the associated annotations.  相似文献

The problem of protein structure prediction in the hydrophobic-polar (HP) lattice model is the prediction of protein tertiary structure. This problem is usually referred to as the protein folding problem. This paper presents a method for the application of an enhanced hybrid search algorithm to the problem of protein folding prediction, using the three dimensional (3D) HP lattice model. The enhanced hybrid search algorithm is a combination of the particle swarm optimizer (PSO) and tabu search (TS) algorithms. Since the PSO algorithm entraps local minimum in later evolution extremely easily, we combined PSO with the TS algorithm, which has properties of global optimization. Since the technologies of crossover and mutation are applied many times to PSO and TS algorithms, so enhanced hybrid search algorithm is called the MCMPSO-TS (multiple crossover and mutation PSO-TS) algorithm. Experimental results show that the MCMPSO-TS algorithm can find the best solutions so far for the listed benchmarks, which will help comparison with any future paper approach. Moreover, real protein sequences and Fibonacci sequences are verified in the 3D HP lattice model for the first time. Compared with the previous evolutionary algorithms, the new hybrid search algorithm is novel, and can be used effectively to predict 3D protein folding structure. With continuous development and changes in amino acids sequences, the new algorithm will also make a contribution to the study of new protein sequences.  相似文献

Many recent advances in biology and medicine have resulted from DNA sequence alignment algorithms and technology. Traditional approaches for the matching of DNA sequences are based either on global alignment schemes or heuristic schemes that seek to approximate global alignment algorithms while providing higher computational efficiency. This report describes an approach using the mathematical operation of cross-correlation to compare sequences. It can be implemented using the fast fourier transform for computational efficiency. The algorithm is summarized and sample applications are given. These include gene sequence alignment in long stretches of genomic DNA, finding sequence similarity in distantly related organisms, demonstrating sequence similarity in the presence of massive (approximately 90%) random point mutations, comparing sequences related by internal rearrangements (tandem repeats) within a gene, and investigating fusion proteins. Application to RNA and protein sequence alignment is also discussed. The method is efficient, sensitive, and robust, being able to find sequence similarities where other alignment algorithms may perform poorly.  相似文献

Four algorithms, A–D, were developed to align two groupsof biological sequences. Algorithm A is equivalent to the conventionaldynamic programming method widely used for aligning ordinarysequences, whereas algorithms B – D are designed to evaluatethe cost for a deletion/insertion more accurately when internalgaps are present in either or both groups of sequences. Rigorousoptimization of the ‘sum of pairs’ (SP) score isachieved by algorithm D, whose average performance is closeto O(MNL2) where M and N are numbers of sequences included inthe two groups and L is the mean length of the sequences. AlgorithmB uses some app mximations to cope with profile-based operations,whereas algorithm C is a simpler variant of algorithm D. Thesegroup-to-group alignment algorithms were applied to multiplesequence alignment with two iterative strategies: a progressivemethod based on a given binary tree and a randomized grouping-realignmentmethod. Evaluation and improvements in the automatic alignment of protein sequences   总被引:6,自引:0,他引:6  
The accuracy of protein sequence alignment obtained by applying a commonly used global sequence comparison algorithm is assessed. Alignments based on the superposition of the three-dimensional structures are used as a standard for testing the automatic, sequence-based methods. Alignments obtained from the global comparison of five pairs of homologous protein sequences studied gave 54% agreement overall for residues in secondary structures. The inclusion of information about the secondary structure of one of the proteins in order to limit the number of gaps inserted in regions of secondary structure, improved this figure to 68%. A similarity score of greater than six standard deviation units suggests that an alignment which is greater than 75% correct within secondary structural regions can be obtained automatically for the pair of sequences.  相似文献

Three-dimensional (3D) reconstruction in single-particle cryo-electron microscopy (cryo-EM) is a significant technique for recovering the 3D structure of proteins or other biological macromolecules from their two-dimensional (2D) noisy projection images taken from unknown random directions. Class averaging in single-particle cryo-EM is an important procedure for producing high-quality initial 3D structures, where image alignment is a fundamental step. In this paper, an efficient image alignment algorithm using 2D interpolation in the frequency domain of images is proposed to improve the estimation accuracy of alignment parameters of rotation angles and translational shifts between the two projection images, which can obtain subpixel and subangle accuracy. The proposed algorithm firstly uses the Fourier transform of two projection images to calculate a discrete cross-correlation matrix and then performs the 2D interpolation around the maximum value in the cross-correlation matrix. The alignment parameters are directly determined according to the position of the maximum value in the cross-correlation matrix after interpolation. Furthermore, the proposed image alignment algorithm and a spectral clustering algorithm are used to compute class averages for single-particle 3D reconstruction. The proposed image alignment algorithm is firstly tested on a Lena image and two cryo-EM datasets. Results show that the proposed image alignment algorithm can estimate the alignment parameters accurately and efficiently. The proposed method is also used to reconstruct preliminary 3D structures from a simulated cryo-EM dataset and a real cryo-EM dataset and to compare them with RELION. Experimental results show that the proposed method can obtain more high-quality class averages than RELION and can obtain higher reconstruction resolution than RELION even without iteration.  相似文献

Background  

Structural similarities among proteins can provide valuable insight into their functional mechanisms and relationships. As the number of available three-dimensional (3D) protein structures increases, a greater variety of studies can be conducted with increasing efficiency, among which is the design of protein structural alphabets. Structural alphabets allow us to characterize local structures of proteins and describe the global folding structure of a protein using a one-dimensional (1D) sequence. Thus, 1D sequences can be used to identify structural similarities among proteins using standard sequence alignment tools such as BLAST or FASTA.  相似文献

Background  

Multiple sequence alignment (MSA) is a useful tool in bioinformatics. Although many MSA algorithms have been developed, there is still room for improvement in accuracy and speed. In the alignment of a family of protein sequences, global MSA algorithms perform better than local ones in many cases, while local ones perform better than global ones when some sequences have long insertions or deletions (indels) relative to others. Many recent leading MSA algorithms have incorporated pairwise alignment information obtained from a mixture of sources into their scoring system to improve accuracy of alignment containing long indels.  相似文献

MOTIVATION: The number of known protein sequences is about thousand times larger than the number of experimentally solved 3D structures. For more than half of the protein sequences a close or distant structural analog could be identified. The key starting point in a classical comparative modeling is to generate the best possible sequence alignment with a template or templates. With decreasing sequence similarity, the number of errors in the alignments increases and these errors are the main causes of the decreasing accuracy of the molecular models generated. Here we propose a new approach to comparative modeling, which does not require the implicit alignment - the model building phase explores geometric, evolutionary and physical properties of a template (or templates). RESULTS: The proposed method requires prior identification of a template, although the initial sequence alignment is ignored. The model is built using a very efficient reduced representation search engine CABS to find the best possible superposition of the query protein onto the template represented as a 3D multi-featured scaffold. The criteria used include: sequence similarity, predicted secondary structure consistency, local geometric features and hydrophobicity profile. For more difficult cases, the new method qualitatively outperforms existing schemes of comparative modeling. The algorithm unifies de novo modeling, 3D threading and sequence-based methods. The main idea is general and could be easily combined with other efficient modeling tools as Rosetta, UNRES and others.  相似文献

An algorithm is presented for the multiple alignment of sequences, either proteins or nucleic acids, that is both accurate and easy to use on microcomputers. The approach is based on the conventional dynamic-programming method of pairwise alignment. Initially, a hierarchical clustering of the sequences is performed using the matrix of the pairwise alignment scores. The closest sequences are aligned creating groups of aligned sequences. Then close groups are aligned until all sequences are aligned in one group. The pairwise alignments included in the multiple alignment form a new matrix that is used to produce a hierarchical clustering. If it is different from the first one, iteration of the process can be performed. The method is illustrated by an example: a global alignment of 39 sequences of cytochrome c.  相似文献

In this study, I explain the observation that a rather limited number of residues (about 10) establishes the immunoglobulin fold for the sequences of about 100 residues. Immunoglobulin fold proteins (IgF) comprise SCOP protein superfamilies with rather different functions and with less than 10% sequence identity; their alignment can be accomplished only taking into account the 3D structure. Therefore, I believe that discovering the additional common features of the sequences is necessary to explain the existence of a common fold for these SCOP superfamilies. We propose a method for analysis of pair-wise interconnections between residues of the multiple sequence alignment which helps us to reveal the set of mutually correlated positions, inherent to almost every superfamily of this protein fold. Hence, the set of constant positions (comprising the hydrophobic common core) and the set of variable but mutually correlated ones can serve as a basis of having the common 3D structure for rather distinct protein sequences.  相似文献

In the paper by Gambin et al. (2002) we introduced the model of contextual alignment of biological sequences. It is an extension of the classical alignment, in which the cost of a substitution depends on the surrounding symbols. Consequently, in this model the cost of transforming one sequence into another depends on the order of editing operations. In this paper, we strengthen some of our results which concern reconstructing (the representation of) all the orders of operations which yield this optimal cost. We also present a procedure to construct context-dependent substitution tables and discuss the distribution of scores of local contextual alignment, which is shown to follow the extreme value distribution in the gap-free, reduced context case. We also demonstrate a linear time algorithm to compute the optimal local and global alignment without gaps.  相似文献
