OBJECTIVES: The association of a candidate gene with disease can be evaluated by a case-control study in which the genotype distribution is compared for diseased cases and unaffected controls. Usually, the data are analyzed with Armitage's test using the asymptotic null distribution of the test statistic. Since this test does not generally guarantee a type I error rate less than or equal to the significance level alpha, tests based on exact null distributions have been investigated. METHODS: An algorithm to generate the exact null distribution for both Armitage's test statistic and a recently proposed modification of the Baumgartner-Weiss-Schindler statistic is presented. I have compared the tests in a simulation study. RESULTS: The asymptotic Armitage test is slightly anticonservative whereas the exact tests control the type I error rate. The exact Armitage test is very conservative, but the exact test based on the modification of the Baumgartner-Weiss-Schindler statistic has a type I error rate close to alpha. The exact Armitage test is the least powerful test; the difference in power between the other two tests is often small and the comparison does not show a clear winner. CONCLUSION: Simulation results indicate that an exact test based on the modification of the Baumgartner-Weiss-Schindler statistic is preferable for the analysis of case-control studies of genetic markers.  相似文献

Valid inference in random effects meta-analysis   总被引:2,自引:0,他引:2  
The standard approach to inference for random effects meta-analysis relies on approximating the null distribution of a test statistic by a standard normal distribution. This approximation is asymptotic on k, the number of studies, and can be substantially in error in medical meta-analyses, which often have only a few studies. This paper proposes permutation and ad hoc methods for testing with the random effects model. Under the group permutation method, we randomly switch the treatment and control group labels in each trial. This idea is similar to using a permutation distribution for a community intervention trial where communities are randomized in pairs. The permutation method theoretically controls the type I error rate for typical meta-analyses scenarios. We also suggest two ad hoc procedures. Our first suggestion is to use a t-reference distribution with k-1 degrees of freedom rather than a standard normal distribution for the usual random effects test statistic. We also investigate the use of a simple t-statistic on the reported treatment effects.  相似文献

A nonparametric model for the multivariate one‐way design is discussed which entails continuous as well as discontinuous distributions and, therefore, allows for ordinal data. Nonparametric hypotheses are formulated by the normalized version of the marginal distribution functions as well as the common distribution functions. The differences between the distribution functions are described by means of the so‐called relative treatment effects, for which unbiased and consistent estimators are derived. The asymptotic distribution of the vector of the effect estimators is derived and under the marignal hypothesis a consistent estimator for the asymptotic covariance matrix is given. Nonparametric versions of the Wald‐type statistic, the ANOVA‐type statistic and the Lawley‐Hotelling statistic are considered and compared by means of a simulation study. Finally, these tests are applied to a psychiatric clinical trial.  相似文献

The problem of testing the equality of several binomial population against an order restricted alternative and model selection for one-dimensional multinomials is studied. Test procedures are proposed. The asymptotic distribution of the test statistics are obtained. Comparisons are made with other test statistics including the likelihood ratio test for stochastic ordering. The use of correlated phenotypes may dramatically increase the power to detect the underlying quantitative trait loci (QTLs). Current approaches for multiple phenotypes include regression-based methods, the multivariate variance of components method, factor analysis and structural equations. Issues with these methods include: 1) They are computation intensive and are subject to problems of optimization algorithms; 2) Existing claims on the asymptotic distribution of the likelihood ratio statistic for the multivariate variance of components method are contradictory and erroneous; 3) The dimension reduction of the parameter space under the null hypothesis, a phenomenon that is unique to multivariate analyses, makes the asymptotic distribution of the likelihood ratio statistic more complicated than expected. In this article, three cases of varying complexity are considered. For each case, the efficient score statistic, which is asympotically equivalent to the likelihood ratio statistic, is derived, so is its asymptotic distribution [correction]. These methods are straightforward to calculate. Finite-sample properties of these score statistics are studied through extensive simulations. These score statistics are for use with general pedigrees.  相似文献

Versions of the KOLMOGOROV -SMIRNOV , KUIPER , and cRAMéR -VON MISES statistics are introduced for the problem of comparing the underlying survival distributions of two populations when observations are subject to random censorship, and a two-sided alternative is of interest. These statistics are shown to have readily amenable asymptotic distributions; furthermore, the statistics reduce to their classical counterparts in the absence of censorship. Data pertaining to a cancer chemotherapy experiment are examined with these statistics.  相似文献

Summary Cook, Gold, and Li (2007, Biometrics 63, 540–549) extended the Kulldorff (1997, Communications in Statistics 26, 1481–1496) scan statistic for spatial cluster detection to survival‐type observations. Their approach was based on the score statistic and they proposed a permutation distribution for the maximum of score tests. The score statistic makes it possible to apply the scan statistic idea to models including explanatory variables. However, we show that the permutation distribution requires strong assumptions of independence between potential cluster and both censoring and explanatory variables. In contrast, we present an approach using the asymptotic distribution of the maximum of score statistics in a manner not requiring these assumptions.  相似文献

Locating quantitative trait loci (QTL), or genomic regions associated with known molecular markers, is of increasing interest in a wide variety of applications ranging from human genetics to agricultural genetics. The hope of locating QTL (or genes) affecting a quantitative trait is that it will lead to characterization and possible manipulations of these genes. However, the complexity of both statistical and genetic issues surrounding the location of these regions calls into question the asymptotic statistical results supplying the distribution of the test statistics employed. Coupled with the power of current-day computing, permutation theory was reintroduced for the purpose of estimating the distribution of any test statistic used to test for the location of QTL. Permutation techniques have offered an attractive alternative to significance measures based on asymptotic theory. The ideas of permutation testing are extended in this application to include confidence intervals for the thresholds and p-values estimated in permutation testing procedures. The confidence intervals developed account for the Monte Carlo error associated with practical applications of permutation testing and lead to an effective method of determining an efficient permutation sample size.  相似文献

In the context of haplotype association analysis of unphased genotype data, methods based on Monte-Carlo simulations are often used to compensate for missing or inappropriate asymptotic theory. Moreover, such methods are an indispensable means to deal with multiple testing problems. We want to call attention to a potential trap in this usually useful approach: The simulation approach may lead to strongly inflated type I errors in the presence of different missing rates between cases and controls, depending on the chosen test statistic. Here, we consider four different testing strategies for haplotype analysis of case-control data. We recommend to interpret results for data sets with non-comparable distributions of missing genotypes with special caution, in case the test statistic is based on inferred haplotypes per individual. Moreover, our results are important for the conduction and interpretation of genome-wide association studies.  相似文献

A class of tests with quadratic forms for detecting spatial clustering of health events based on case-control point data is proposed. It includes Cuzick and Edwards's test statistic (1990, Journal of the Royal Statistical Society, Series B 52, 73-104). Although they used the property of asymptotic normality of the test statistic, we show that such an approximation is generally poor for moderately large sample sizes. Instead, we suggest a central chi-square distribution as a better approximation to the asymptotic distribution of the test statistic. Furthermore, not only to estimate the optimal value of the unknown parameter on the scale of cluster but also to adjust for multiple testing due to repeating the procedure by changing the parameter value, we propose the minimum of the profile p-value of the test statistic for the parameter as an integrated test statistic. We also provide a statistic to estimate the areas or cases which make large contributions to significant clustering. The proposed methods are illustrated with a data set concerning the locations of cases of childhood leukemia and lymphoma and another on early medieval grave site locations consisting of affected and nonaffected grave sites.  相似文献

Summary . In this article, we consider problems with correlated data that can be summarized in a 2 × 2 table with structural zero in one of the off‐diagonal cells. Data of this kind sometimes appear in infectious disease studies and two‐step procedure studies. Lui (1998, Biometrics 54, 706–711) considered confidence interval estimation of rate ratio based on Fieller‐type, Wald‐type, and logarithmic transformation statistics. We reexamine the same problem under the context of confidence interval construction on false‐negative rate ratio in diagnostic performance when combining two diagnostic tests. We propose a score statistic for testing the null hypothesis of nonunity false‐negative rate ratio. Score test–based confidence interval construction for false‐negative rate ratio will also be discussed. Simulation studies are conducted to compare the performance of the new derived score test statistic and existing statistics for small to moderate sample sizes. In terms of confidence interval construction, our asymptotic score test–based confidence interval estimator possesses significantly shorter expected width with coverage probability being close to the anticipated confidence level. In terms of hypothesis testing, our asymptotic score test procedure has actual type I error rate close to the pre‐assigned nominal level. We illustrate our methodologies with real examples from a clinical laboratory study and a cancer study.  相似文献

A modified chi-square test for testing the equality of two multinomial populations against an ordering restricted alternative in one sample and two sample cases is constructed. The relation between a concept of dependence called dependence by chi-square and stochastic ordering is established. A tabulation of the asymptotic distribution of the test statistic under the null hypothesis is given. Simulations are used to compare the power of this test with the power of the likelihood ratio test of stochastic ordering of the two multinomial populations.  相似文献

Summary A time‐specific log‐linear regression method on quantile residual lifetime is proposed. Under the proposed regression model, any quantile of a time‐to‐event distribution among survivors beyond a certain time point is associated with selected covariates under right censoring. Consistency and asymptotic normality of the regression estimator are established. An asymptotic test statistic is proposed to evaluate the covariate effects on the quantile residual lifetimes at a specific time point. Evaluation of the test statistic does not require estimation of the variance–covariance matrix of the regression estimators, which involves the probability density function of the survival distribution with censoring. Simulation studies are performed to assess finite sample properties of the regression parameter estimator and test statistic. The new regression method is applied to a breast cancer data set with long‐term follow‐up to estimate the patients' median residual lifetimes, adjusting for important prognostic factors.  相似文献

This paper considers the asymptotic distribution of the likelihood ratio statistic T for testing a subset of parameter of interest θ, θ = (γ, η), H(0) : γ = γ(0), based on the pseudolikelihood L(θ, ??), where ?? is a consistent estimator of ?, the nuisance parameter. We show that the asymptotic distribution of T under H(0) is a weighted sum of independent chi-squared variables. Some sufficient conditions are provided for the limiting distribution to be a chi-squared variable. When the true value of the parameter of interest, θ(0), or the true value of the nuisance parameter, ?(0), lies on the boundary of parameter space, the problem is shown to be asymptotically equivalent to the problem of testing the restricted mean of a multivariate normal distribution based on one observation from a multivariate normal distribution with misspecified covariance matrix, or from a mixture of multivariate normal distributions. A variety of examples are provided for which the limiting distributions of T may be mixtures of chi-squared variables. Using a linkage model with mixed parental mating types between a trait locus and a marker locus the asymptotic null distribution of the statistic U = 2ln(10)Z(theta) was stimulated and compared to the chi square type distribution function 1/2 + 1/2 Pr [chi 2(1) less than mu]. The stimulation results show that the chi square approximation fits the asymptotic null distribution well when both loci are predominated by either one of the two alleles at their loci, respectively, or the linkage phase tends to disequilibrium.  相似文献

Sensitivity and specificity have traditionally been used to assess the performance of a diagnostic procedure. Diagnostic procedures with both high sensitivity and high specificity are desirable, but these procedures are frequently too expensive, hazardous, and/or difficult to operate. A less sophisticated procedure may be preferred, if the loss of the sensitivity or specificity is determined to be clinically acceptable. This paper addresses the problem of simultaneous testing of sensitivity and specificity for an alternative test procedure with a reference test procedure when a gold standard is present. The hypothesis is formulated as a compound hypothesis of two non‐inferiority (one‐sided equivalence) tests. We present an asymptotic test statistic based on the restricted maximum likelihood estimate in the framework of comparing two correlated proportions under the prospective and retrospective sampling designs. The sample size and power of an asymptotic test statistic are derived. The actual type I error and power are calculated by enumerating the exact probabilities in the rejection region. For applications that require high sensitivity as well as high specificity, a large number of positive subjects and a large number of negative subjects are needed. We also propose a weighted sum statistic as an alternative test by comparing a combined measure of sensitivity and specificity of the two procedures. The sample size determination is independent of the sampling plan for the two tests.  相似文献

Summary We consider likelihood ratio tests (LRT) and their modifications for homogeneity in admixture models. The admixture model is a two‐component mixture model, where one component is indexed by an unknown parameter while the parameter value for the other component is known. This model is widely used in genetic linkage analysis under heterogeneity in which the kernel distribution is binomial. For such models, it is long recognized that testing for homogeneity is nonstandard, and the LRT statistic does not converge to a conventional χ2 distribution. In this article, we investigate the asymptotic behavior of the LRT for general admixture models and show that its limiting distribution is equivalent to the supremum of a squared Gaussian process. We also discuss the connection and comparison between LRT and alternative approaches such as modifications of LRT and score tests, including the modified LRT ( Fu, Chen, and Kalbfleisch, 2006 , Statistica Sinica 16 , 805–823). The LRT is an omnibus test that is powerful to detect general alternative hypotheses. In contrast, alternative approaches may be slightly more powerful to detect certain type of alternatives, but much less powerful for others. Our results are illustrated by simulation studies and an application to a genetic linkage study of schizophrenia.  相似文献

Inference for detecting the existence of an association between a diallelic marker and a trait locus is based on the chi-squared statistic with one degree of freedom. For polymorphic markers with m alleles (2), three approaches are mainly used in practice. First, one may use Pearson's chi-squared statistic with m-1 degrees of freedom (d.f.) but this leads to a loss in test power. Second, one can select an allele to be the most associated and then collapse the other allele categories into a single class. This reduces in a biased way, the locus to a diallelic system. Third, one may use the Terwilliger [J.D. Terwilliger, Am. J. Hum. Genet. 56 (1995) 777] likelihood ratio statistic which has a non-standard unknown limiting probability distribution. In this paper, we propose a new statistic, L(D), based on the second testing approach. We derive the asymptotic probability distribution of L(D) in an easy way. Simulation studies show that L(D) is more powerful than Pearson's chi-squared statistic with m-1 d.f.  相似文献

In this paper we find a class of umbrella alternatives for which the MACK -WOLFE (1981) peak known test is optimal in the sense of Pitman efficiency. The asymptotic null distribution of the CHEN -WOLFE (1989) statistic for the peak-unknown umbrella alternatives problem is obtained. This paper is concerned with testing the multinomial (binomial) assumption against the Dirichlet-multinomial (beta-binomial) alternatives. In particular, we discuss the distribution of the asymptotic likelihood ratio (LR) test and obtain the C(alpha) goodness-of-fit test statistic. The inadequacy of the regular chi-square approximation to the LR test is supported by some Monte Carlo experiments. The C(alpha) test is recommended based on empirical significance level and power and also computational simplicity. Two examples are given.  相似文献
