草菇菌丝体与原基差异表达基因分析   总被引:1,自引:0,他引:1  
采用Solexa测序技术,对草菇菌丝体和原基进行了数字基因表达谱(DGE)测序,在菌丝体和原基文库中分别得到5701781个和5659262个高质量测序标签(cleantags),对应的标签种数(distinct clean tags)分别为85626和95363。将所有高质量测序标签与参考基因库进行比对,在菌丝体和原基文库中,占标签种数的43.32%和52.57%的标签可以唯一定位(map)到参考序列上,占标签种数的21.65%和21.47%的标签可以被定位到基因组序列上。最终,被菌丝体和原基标签唯一定位的基因数(unambiguous tag-mapped genes)分别为14794和15534。差异基因分析显示,两个文库中共有显著性差异表达的基因4163个,其中在原基中上调、下调的基因数分别为2486和1677,只在原基中表达的基因321个。经过Blastnr比对,在原基中特异表达的基因,涉及蛋白质(氨基酸)合成与代谢、糖代谢、脂类代谢和抗逆反应等多个代谢途径。GO功能富集分析结果表明,葡萄糖、己糖和乙醇等代谢途径大部分基因下调表达。Pathway功能富集分析结果表明,合成核糖体蛋白的基因均下调表达,表明原基形成时细胞代谢减弱,蛋白质合成量减小。  相似文献

A large volume of honey bee (Apis mellifera) tag-seq was obtained to identify differential gene expression via Solexa/lllumina Digital Gene Expression tag profiling (DGE) based on next generation sequencing. In total, 4,286,250 (foragers) and 3,422,327 (nurses) clean tags were sequenced, 24,568 (foragers) and 13,134 (nurses) distinct clean tags could not be match to the reference database, and 7508 and 6875 mapped genes were detected in foragers and nurses respectively. 7045 genes were found differentially expressed between foragers and nurses. Of those genes, 1621genes had significantly different expression, that is, they showed an expression ratio (foragers/nurses) of more than 2 and FDR (False Discovery Rate) of less than 0.001. We identified 101 genes that were uniquely expressed in foragers, and 9 genes that were only expressed in nurses. We performed the Gene Ontology (GO) category and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analysis, and found 415 genes with annotation terms linked to the GO cellular component category. 200 components of KEGG pathways were obtained, including 21 signaling pathways. The PPAR signaling pathway was the most highly enriched, with the lowest Q-value.  相似文献

Digital gene expression (DGE) was performed to investigate the gene expression profiles of 4008 and p50 silkworm strains at 48 h after oral infection with BmCPV. 3,668,437 clean tags were identified in the BmCPV-infected p50 silkworms and 3,540,790 clean tags in the control p50. By contrast, 4,498,263 clean tags were identified in the BmCPV-infected 4008 silkworms and 4,164,250 clean tags in the control 4008. A total of 691 differentially expressed genes were detected in the infected 4008 DGE library and 185 were detected in the infected p50 DGE library, respectively. The expression profiles identified some important differentially expressed genes involved in signal transduction, enzyme activity and apoptotic changes, some of which were verified using quantitative real-time PCR (qRT-PCR). These results provide important clues on the molecular mechanism of BmCPV invasion and resistance mechanism of silkworms against BmCPV infection.  相似文献

From 1,000 randomly selected colonies from cDNA libraries derived from murine spinal cord subtracted against white matter by means of suppression subtractive hybridization, 220 clones were identified as differentially expressed by dot blot analysis. Sequence analysis by the BLAST programming identified 140 unique genes. (1) The percentage of known sequences from myelin and other glial sources was reduced by approximately 75% over previous, similar subtractions employing visual cortex as the driver. (2) Differentially expressed genes tended to reflect existing expectations concerning structure and function of the spinal cord. (3) About 35% of all genes differentially expressed in the spinal cord in this study are also known to be differentially expressed for this structure as tabulated in the UniGene database. (4) About 33% of all genes differentially expressed in the present study are recorded as not present when measured in the spinal cord according to the UniGene database indicating that present techniques are not recording about a third of differentially expressed genes in this structure. (5) About 15% of all differentially expressed genes are for unknown, putative or hypothetical protein products. (6) About 4% of all differentially expressed genes are novel expressed sequence tags for the mouse. The current study demonstrates the importance of reducing the presence of glial associated sequences when comparing brain regions. It is concluded that the persistence of some myelin sequences in the spinal cord when white matter is used as the driver indicates that myelination is more active in this structure than for those areas represented by white matter and corpus callosum.  相似文献

大叶杨(Populus lasiocarpa)是中国特有的杨属物种,干旱和水淹是影响大叶杨生长和分布范围的两个关键因子。AP2/ERF转录因子家族在植物响应非生物胁迫中发挥重要作用。本研究采用转录组测序、生物信息学分析手段并结合分子实验验证初步鉴定了参与大叶杨干旱和水淹胁迫响应的关键基因。研究结果显示:(1)在大叶杨中分别鉴定到3,986/385个响应干旱/水淹胁迫的差异表达基因,其中包括237个同时响应干旱和水淹胁迫的差异表达基因。(2)在大叶杨中共鉴定到205个AP2/ERF家族成员,系统发育分析表明其在大叶杨中主要分为5个亚家族,并显著富集于差异表达基因中。(3)筛选部分胁迫前后差异表达的PlAP2/ERF基因进行qRT-PCR实验,经证实这些基因在大叶杨受到干旱/水淹胁迫时均可被诱导表达。综上,大叶杨在水淹胁迫下的差异表达基因数量明显少于干旱胁迫,AP2/ERF基因家族的部分基因参与到大叶杨干旱/水淹胁迫的应激表达过程。  相似文献
