Intertribal comparisons of genome synteny between phylogenetically distant genera in Rosaceae, such as Malus (apple) and Fragaria (strawberry), have previously been hampered by a lack of transferable markers that can be used as anchor points between genetic maps. The availability of conserved orthologous set (COS) markers recently developed for this family, coupled with the release of the Malus?×?domestica and Fragaria vesca draft genome sequences, provide new tools for comprehensive pairwise comparisons. The genetic mapping of 56 Rosaceae COS (RosCOS) markers revealed 21 regions of genomic synteny between apple and strawberry. Information concerning the location of RosCOS markers on 15 of 17 apple linkage groups (LG) and all seven LG of strawberry was used to assess the ancestral relationships between the two genera. Four differences in orientation of ancestral chromosome fragments on extant LG were identified in comparison with previous studies, as well as two potential insertions, two potential translocations, and two potential inversions. The set of orthologous markers developed for use in genetic mapping in Rosaceae, in combination with high-throughput analysis, will allow the exploration of chromosome evolution and refinement of ancestral relationships within the family, orientation, and anchoring of genome sequences as they become available and provide resources to develop markers for nonsequenced genomes within the family.  相似文献

The application of DNA markers linked to traits of commercial value in sugarcane may increase the efficiency of sugarcane breeding. The majority of markers generated for quantitative trait locus mapping in sugarcane have been single sequence repeats or AFLPs (amplified fragment length polymorphisms). Since AFLP markers are not adapted for large-scale implementation in plant breeding, our objective was to assess the feasibility of converting AFLP markers to fast, cheap and reliable PCR-based assays in a complex polyploid, sugarcane. Three AFLP markers were selected on the basis of an association to resistance to the fungal pathogen Ustilago scitaminea, the causal agent of smut in sugarcane. We developed an approach which enabled the identification of polymorphisms in these AFLP markers. Towards this goal, we employed GenomeWalking and 454 sequencing to isolate sequences adjacent to the linked AFLP markers and identify SNP (single nucleotide polymorphisms) haplotypes present in the homo(eo)logous chromosomes of sugarcane. One AFLP marker was converted to a cleavage amplified polymorphic sequence marker, another to a SCAR (sequence characteristered amplified region) marker and the final AFLP marker to a SNP PCR-based assay. However, validation of each of the markers in 240 genotypes resulted in 99, 90 and 60% correspondence with the original AFLP marker. These experiments indicate that even in a complex polyploid such as sugarcane, polymorphisms identified by AFLP can be converted to high-throughput marker systems, but due to the complexity this would only be carried out for high-value markers. In some cases, the polymorphisms identified are not transferable to more sequence-specific PCR applications.  相似文献

Rosa damascena Mill. is the most important rose species for rose oil production. The main rose oil producers in the world are Turkey and Bulgaria and they obtain the rose oil almost exclusively from R. damascena. In spite of coming from the same original populations, R. damascena plants grown in Turkey show some morphological differences. In this study, it was aimed to investigate the genetic relationships among R. damascena plants grown in Turkey by using microsatellite and AFLP markers. Twenty three AFLP and nine microsatellite primer pairs were used for this aim. No polymorphism could be detected among the plants, as the marker patterns obtained from different plants are identical. The conclusion from these data is that all R. damascena plants under study are derived from the same original genotype by vegetative propagation. Furthermore, the observed morphological differences originate from point mutations not detectable by molecular markers. Therefore, they are equivalent to sport mutations frequently observed in cut and garden rose varieties.  相似文献

Orobanche cumana Wallr., an obligate root parasite of sunflower can cause severe damage to this crop. The genetic diversity obtained with random amplified polymorphic DNA (RAPD) and amplified fragment length polymorphism (AFLP) on two Orobanche populations were compared. Nei and Li distance matrices obtained with both methods among the two populations were correlated significantly according to Mantel's test and could partition the populations. The sampling variance of genetic distances within and among populations estimated using bootstrap procedure were not significantly different between the two techniques. The principal difference between the two techniques is that AFLP markers gave a higher degree of resolution for discriminating closely related germplasm than RAPD.  相似文献

Reported in this paper is a karyomorphological study on one natural population of each of eight varieties in theSpiraea japonica complex. The interphase and mitotic prophase can be classified into the simple chromocenter type and the proximal type, respectively. The metaphase karyotypes of the eight varieties were formulated as follows:S. japonica var.japonica: 2n=18=14m+2sm+2st;S. japonica var.acuta: 2n=18=11m+4sm+3st;S. japonica var.incisa: 2n=18=12m+4sm+2st;S. japonica var.stellaris: 2n=18=15m+1sm+2st;S. japonica var.acuminata: 2n=18=14m+2sm+2st;S. japonica var.ovalifolia: 2n=18=10m+2sm+2st+4t;S. japonica var.glabra: 2n=18=10m+4sm+4st;S. japonica var.fortunei: 2n=36=17m+16sm+3st. Karyomorphological study reveals that the chromosome numbers within the complex are stable, and that karyomorphological divergence between the varieties lies mainly in chromosome size and organization. Based on the karyomorphological data and geographical distribution of the complex, the differentiation pattern as well as evolutionary mechanism of the complex is evaluated.  相似文献

Using RAPDs to study phylogenetic relationships in Rosa   总被引:6,自引:0,他引:6  
Nineteen species of rose (Rosa sp.) were analysed using Random Amplified Polymorphic DNA markers (RAPD). Each 10-base-long arbitrary primer produced a specific DNA banding pattern that grouped plants belonging to the same species and botanical sections as predicted from their genetic background. One hundred and seventy-five amplification products were examined by cluster analysis to assess the genetic relationships among species and their genetic distances. All of the accessions belonging to 1 species grouped together before branching to other species. Dendrograms constructed for intra- and inter-specific studies showed a good correlation with previous classifications by different authors based on morphological and cariological studies. Our results show that the RAPD technique is a sensitive and precise tool for genomic analysis in rose, being useful in assigning unclassified accessions to specific taxonomic groups or else allowing accessions classified by traditional criteria to be re-classified.  相似文献

An exhaustive study of existing data on the relationship between egg size and maximum size of embryonic shells in 42 species of extant cephalopods demonstrated that these values are approximately equal regardless of taxonomy and shell morphology. Egg size is also approximately equal to mantle length of hatchlings in 45 cephalopod species with rudimentary shells. Paired data on the size of the initial chamber versus embryonic shell in 235 species of Ammonoidea, 46 Bactritida, 13 Nautilida, 22 Orthocerida, 8 Tarphycerida, 4 Oncocerida, 1 Belemnoidea, 4 Sepiida and 1 Spirulida demonstrated that, although there is a positive relationship between these parameters in some taxa, initial chamber size cannot be used to predict egg size in extinct cephalopods; the size of the embryonic shell may be more appropriate for this task. The evolution of reproductive strategies in cephalopods in the geological past was marked by an increasing significance of small‐egged taxa, as is also seen in simultaneously evolving fish taxa.  相似文献

Recent advances in computer technology have substantially changed the field of palaeontology in the last two decades. Palaeontologists now have a whole new arsenal of powerful digital techniques available to study fossil organisms in unprecedented detail and to test hypotheses regarding function and behaviour. Multibody dynamics analysis (MDA) is one of these techniques and although it originated as a tool used in the engineering and automotive industry, it holds great potential to address palaeontological questions as well. MDA allows the simulation of dynamic movements in complex objects consisting of multiple linked components. As such, this technique is ideally suited to model biological structures and to obtain quantifiable results that can be used to test the function of musculoskeletal systems rigorously. However, despite these advantages, MDA has seen a slow uptake by the palaeontological community. The most likely reason for this lies in the steep learning curve and complexity of the method. This paper provides an overview of the underlying principles of MDA and outlines the main steps involved in conducting analyses. A number of recent studies using MDA to reconstruct the palaeobiology of fossil organisms are presented and the potential for future studies is discussed. Similar to other computational techniques, including finite element analysis and computational fluid dynamics, the non-invasive and exploratory power of MDA makes it ideally suited to study the form and function in vertebrates for which no modern analogues exist.  相似文献

Abstract

The genus Ceratozamia has a distribution from Mexico to Central America. Molecular relationships were explored among Mexican Ceratozamia species using variable molecular markers, namely Amplified Fragment Length Polymorphisms (AFLP). Three AFLP primer-combinations generated 77 loci for a total of 1,684 fragments. Molecular variation was 75.72% among species and 24.28% within species, and a low correlation was present between genetic and geographical distances. Cluster analysis produced a phenogram in which two distinct clusters are clearly recognizable, one including C. alvarezii, C. sabatoi, C. zaragozae, C. kuesteriana, C. mexicana and C. robusta, and another one with C. zoquorum, C. miqueliana, C. latifolia, C. microstrobila, C. hildae and C. morettii. The AFLP proved to be suitable to study the relationships among species of Ceratozamia, and the results corroborated those from previous morphology-based studies.  相似文献

Species Distribution Models (SDMs) may provide important information for the follow-up phase of reintroduction operations by identifying the main areas most likely to be colonized by the reintroduced species. We used SDMs to identify the potential distribution of Eurasian beavers (Castor fiber) reintroduced to Serbia and Bosnia and Herzegovina in 2004–2006 after being historically driven to extinction by overhunting. Models were also used to carry out a gap analysis to assess the degree of protection granted by the national reserve networks to the potentially expanding population. Distances from hydrographic network, broadleaved forest, main watercourses and farmland were the main factors influencing model performance. We estimated that suitable habitat covers 14.0% (31,000 km2) of the whole study area. In Serbia, in 2004–2013 beavers expanded their range at a mean colonization speed of 70.9 ± 12.8 km/year (mean ± SD). Only 2.89% of and 9.72% of beaver’s suitable habitat lie within the national network of protected areas of Bosnia and Serbia respectively. We detected new potential areas where beavers will likely settle in the near future, advising on where further monitoring should be carried out. We also identified low suitability areas to be targeted with appropriate management to improve their conditions as well as important regions falling outside reserve boundaries to which protection should be granted.  相似文献

Background  

The construction of complex spatial simulation models such as those used in network epidemiology, is a daunting task due to the large amount of data involved in their parameterization. Such data, which frequently resides on large geo-referenced databases, has to be processed and assigned to the various components of the model. All this just to construct the model, then it still has to be simulated and analyzed under different epidemiological scenarios. This workflow can only be achieved efficiently by computational tools that can automate most, if not all, these time-consuming tasks. In this paper, we present a simulation software, Epigrass, aimed to help designing and simulating network-epidemic models with any kind of node behavior.  相似文献

? Premise of the study: Microsatellite primers in the deciduous shrub Spiraea thunbergii were developed to investigate genetic diversity and population genetic structure. Cross-species transferability was assayed in four congeneric species. ? Methods and Results: Using a compound simple sequence repeat (SSR) marker method, 10 primer sets were identified in Japanese populations of S. thunbergii. The primers amplified compound SSRs with two to five alleles per locus. More than half of the primers were also amplified in S. prunifolia, S. nipponica var. nipponica, and S. japonica. ? Conclusions: These markers might be useful for future studies of population genetics of S. thunbergii and congeneric species.  相似文献

A recent PCR-based fingerprinting technique, amplified fragment length polymorphism (AFLP), was successfully applied to the red alga Chondrus crispus Stackh. This is apparently the first account to describe the application of AFLP methodology to an alga. Six isolates of C. crispus were analyzed by AFLP. A total of twenty-five primer pairs were screened and six primer pairs were selected for further investigation. Both conservative and variable markers were identified within and between populations; some markers were unique to individuals. As such, AFLP should prove useful as a source of genetic markers in algae for applications as diverse as genome mapping to population genetic investigations. Pollen grains from 15 species (18 taxa) of the genus Filipendula were examined with light and scan-ning electron microscopy. It was revealed that the pollen grains are isopolar, tricolporate, with scabrate or scabrate-microechinate surface. The pollen morphology was compared with the conventional classification sys-tems of the genus by different authors, and supported Shimizu's system (1961), in which the genus was divided into three subgenera. The monotypic subgen. Hypogyna is characterized by pollen lacking fastigium and thickened costae colpi. The other monotypic subgen. Filipendula differs from others by pollen having larger grain, larger pore size, longitudinally elliptic fastigium and thickened costae colpi. The largest subgen. Ulmaria is distinguished by pollen having rounded or latitudinally elliptic fastigium and thickened costae colpi. To complement information on microbial communities in marine sediments that can be obtained using microbiological methods, we developed an analytical procedure to trace microbial lipids in environmental samples. We focused on analyzing intact phospholipids as these membrane constituents are known to be biomarkers for viable cells. Analysis of intact phospholipids from a fractionated and preconcentrated sediment extract was achieved using liquid chromatography-electrospray ionization-mass spectrometry (HPLC-ESI-MS). The combined analysis of phospholipid types and their fatty acid substituents allowed a differentiation between various groups of microorganisms living in the sediment. For comparison three strains of marine sulfate-reducing bacteria (SRB) were analysed for their lipid content.  相似文献

The genetic relationships among ten types of endod (Phytolacca dodecandra) cultivated by the Institute of Pathobiology of the Addis Ababa University to combat the disease bilharzia in Ethiopia were studied using morphology and molecular markers. A total of 18 morphological characters, 194 amplified fragment length polymorphism (AFLP) and 42 random amplified polymorphic DNA (RAPD) markers were used to determine genetic proximity between types. Genetic distance and cluster analysis of the AFLP data revealed the lack of genetic difference between E47 and E48 but relatively wider genetic difference among the other endod types. Cluster and principal component analyses performed on the AFLP and RAPD markers demonstrated the presence of distinct separation of E56 but not that of E44 from the others. The AFLP and RAPD data, thcrefore, did not support the hypothesis that the superiority of E44 in agronomic traits and molluscicidal potency is linked to its distinct genetic difference from the other endod types. Matrices correspondence tests demonstrated the presence of greater correspondence between AFLP and RAPD data (r = 0.842) but not between the morphology and that of AFLP and RAPD. This indicates the correspondence more between the two DNA markers systems than either of them with morphological traits. The cophenetic correlation coefficients also revealed poor fit for morphology (r = 0.716), good fit for RAPD (r = 0.872) and very good fit for AFLP (r = 0.975), reflecting the hyper-variability and higher resolving power of AFLP.  相似文献
