The DendroEcological Network (DEN; https://www.uvm.edu/femc/dendro) is an opensource repository of high quality dendrochronological and associated ecological data. Launched in 2018, the mission of the DEN is to provide a centralized, standards-driven cyberinfrastructure for data storage, exploration and sharing. Specifically, the objectives of the DEN are to, 1) act as an integrator of dendrochronological and ecological data, 2) facilitate synthetic investigation and analyses of these data, 3) uphold the scientific community’s goals of data transparency and reproducibility of results, 4) serve as a long-term data archiving platform for use by individuals, laboratories and the greater scientific, management and conservation communities and, 5) leverage and extend previous and future research. The DEN facilitates the gathering of individual studies into a larger network, expanding the scale of inquiry to address pressing ecological questions that no single study can answer alone.  相似文献

Problem: A series of long‐term field experiments is described, with particular reference to monitoring and quality control. This paper addresses problems in data‐management of particular importance for long‐term studies, including data manipulation, archiving, quality assessment, and flexible retrieval for analysis Method: The problems were addressed using a purpose‐built database system, using commercial software and running under Microsoft Windows. Conclusion: The database system brings many advantages compared to available software, including significantly improved quality checking and access. The query system allows for easy access to data sets thus improving the efficiency of analysis. Quality assessments of the initial dataset demonstrated that the database system can also provide general insight into types and magnitudes of error in data‐sets. Finally, the system can be generalised to include data from a number of different projects, thus simplifying data manipulation for meta‐analysis.  相似文献

The ecoinformatics community recognizes that ecological synthesis across studies, space, and time will require new informatics tools and infrastructure. Recent advances have been encouraging, but many problems still face ecologists who manage their own datasets, prepare data for archiving, and search data stores for synthetic research. In this paper, we describe how work by the Canopy Database Project (CDP) might enable use of database technology by field ecologists: increasing the quality of database design, improving data validation, and providing structural and semantic metadata — all of which might improve the quality of data archives and thereby help drive ecological synthesis.The CDP has experimented with conceptual components for database design, templates, to address information technology issues facing ecologists. Templates represent forest structures and observational measurements on these structures. Using our software, researchers select templates to represent their study’s data and can generate normalized relational databases. Information hidden in those databases is used by ancillary tools, including data intake forms and simple data validation, data visualization, and metadata export. The primary question we address in this paper is, which templates are the right templates.We argue for defining simple templates (with relatively few attributes) that describe the domain's major entities, and for coupling those with focused and flexible observation templates. We present a conceptual model for the observation data type, and show how we have implemented the model as an observation entity in the DataBank database designer and generator. We show how our visualization tool CanopyView exploits metadata made explicit by DataBank to help scientists with analysis and synthesis. We conclude by presenting future plans for tools to conduct statistical calculations common to forest ecology and to enhance data mining with DataBank databases.DataBank could be extended to another domain by replacing our forest–ecology-specific templates with those for the new domain. This work extends the basic computer science idea of abstract data types and user-defined types to ecology-specific database design tools for individual users, and applies to ecoinformatics the software engineering innovations of domain-specific languages, software patterns, components, refactoring, and end-user programming.  相似文献

I have designed a Macintosh data management system for molecularbiologists. This system, called DataMinder, can be used to storeinformation about oligonucleotides, nucleic acid or proteinsequences, recombinant DNA clones, cells, reagents and protocols.DataMinder is not limited to data storage. A number of utilitiesfor data analysis are provided, including those for the evaluationof oligonucleotides for use as hybridization probes or primersfor DNA synthesis, and a variety of sequence editing features.Context-sensitive help is available on-line. Summary We have developed a software, Cell Database, for archiving records about cells stored in liquid nitrogen tanks. Once installed on a web server, the database is accessed through a standard web browser. This user-friendly and self-explanatory application is independent of computer platform and periodic upgrades of a commercial software. Our web application allows import of data from other database programs and adaptation to different tank formats, types of samples, and archiving needs.  相似文献

Here we describe the development of a novel software tool entitled Loader Lite that generates plate records or sample sheetsfor the ABI PRISMs 3700 DNA sequencer. The major advantage of this program is that it enables the ongoing operation of sequencing instruments without reference to external network(s). The autonomous operation of sequencing instruments is critical if sample throughput is to be maintained during periods of network outage. Loader Lite employs a deliberate strategy of inputting anonymous tray barcodes at run time. After sequencing, the barcodes are reconciled with relevant project details by reference to a database. This software takes advantage of barcode scanning technology by creating plate records directly on the local computer, serving an individual sequencer, immediately before importing and linking. This real-time synthesis of the plate records at the point of loading all but eliminates loading errors. Loader Lite is user-friendly, fully configurable, and permits the running of partial or full 384-well sample trays, using any standard combinations of run modules, dye sets, mobility files, analysis modules, etc. The 96-well format is not supported; however, this capability will appear in subsequent versions that are currently under development. This application is designed as an added value, adjunct program to the regular ABI PRISM 3700 Data Collection software. We have successfully used Loader Lite over the past six months to load approximately 7 million sequencing reactions and believe its utility and functionality will prove to be attractive to the wider sequencing community.  相似文献

Imagery of ecological systems can be used to observe organisms, to observe rare events and to document long-term changes in ecological systems. Here we describe two systems used for archiving and sharing imagery with ecological researchers in the United States and Taiwan, discuss the database design and interface issues and how they were resolved and present some examples of their use. The Shan-Ping Bee Camera System monitors a bee colony at the Shan-Ping Forest Ecological Garden in south-central Taiwan. The Virginia Ecocam System uses wirelessly-connected web cameras to capture imagery from remote barrier islands of the Virginia Coast Reserve. Both systems provide multiple tools to retrieve and display images for research use using a relational database to store and query image metadata, but store the images in either a file system or using a Storage Resource Broker (SRB).  相似文献

Camera traps and the images they generate are becoming an essential tool for field biologists studying and monitoring terrestrial animals, in particular medium to large terrestrial mammals and birds. In the last five years, camera traps have made the transition to digital technology, where these devices now produce hundreds of instantly available images per month and a large amount of ancillary metadata (e.g., date, time, temperature, image size, etc.). Despite this accelerated pace in the development of digital image capture, field biologists still lack adequate software solutions to process and manage the increasing amount of information in a cost efficient way. In this paper we describe a software system that we have developed, called DeskTEAM, to address this issue. DeskTEAM has been developed in the context of the Tropical Ecology Assessment and Monitoring Network (TEAM), a global network that monitors terrestrial vertebrates. We describe the software architecture and functionality and its utility in managing and processing large amounts of digital camera trap data collected throughout the global TEAM network. DeskTEAM incorporates software features and functionality that make it relevant to the broad camera trapping community. These include the ability to run the application locally on a laptop or desktop computer, without requiring an Internet connection, as well as the ability to run on multiple operating systems; an intuitive navigational user interface with multiple levels of detail (from individual images, to whole groups of images) which allows users to easily manage hundreds or thousands of images; ability to automatically extract EXIF and custom metadata information from digital images to increase standardization; availability of embedded taxonomic lists to allow users to easily tag images with species identities; and the ability to export data packages consisting of data, metadata and images in standardized formats so that they can be transferred to online data warehouses for easy archiving and dissemination. Lastly, building these software tools for wildlife scientists provides valuable lessons for the ecoinformatics community.  相似文献

随着观测技术的发展, 生态学研究尺度不断扩大。生态系统观测从小规模合作、短时间个人观测向大规模、长时间、跨学科、多因子联合观测转变。传感器技术的革新带来了生态观测在时空尺度的扩展与精确度上的提升, 致使生态学观测数据的容量、产生速度与数据种类飞速增长。对生态系统数据获取、存储与管理的传统方法无疑不再能满足现代生态学研究的要求。因此, 我们建议以大数据时代的数据存储、管理与处理技术为基础, 整合生态物联观测网络(Internet of Ecology)、公民科学观测网络以及基于标准化数据管理的研究者网络互联, 建立整合生态系统观测平台来应对这一困境。为生态学研究者打造一站式生态观测服务, 是大数据时代下生态系统观测的大势所趋。  相似文献

生态环境是人类赖以生存和发展的基础,城市生态大数据智慧管理和服务平台建设是生态城市和美丽城市建设的需要。以深圳市为例,借助物联网、移动互联网、计算机、数据库和网络地理信息系统技术,以及时空地理大数据整合和共享、大数据挖掘分析和云端一体化业务协同等关键技术,结合城市生态系统评估分析决策模型/方法/对策库,在实现深圳市“空-地-网-统计-众源”等多源异构生态大数据有效集成的基础上,搭建了 “数据采集-信息提取-知识发现-决策生成-快速服务”全流程、一体化的深圳市生态大数据智慧管理和服务平台,构建了面向业务部门和科研人员等专业用户的生态野外数据调查采集系统和城市生态监测与评估管理决策分析系统,以及面向社会大众的深圳生态大调查APP。平台首次揭示了深圳市1979年以来不同生态系统的格局、构成、过程、服务和健康状况的变化,提升了深圳市生态环境综合决策科学化、生态环境监管精准化、生态环境公共服务便民化水平。平台有效降低了用户数据收集与处理和操作专业模型的难度,突破了原始数据应用的瓶颈和难点,提高了专业模型在业务部门中的使用率。未来,依靠“生态大数据+生态专业模型”的技术方案实现从数据到知识的挖掘,是实现城市生态大数据智慧化和专业化管理的关键,也是全面提高城市生态环境保护信息化服务水平的重要途径。  相似文献

Understanding patterns of human evolution across space and time requires synthesizing data collected by independent research teams, and this effort is part of a larger trend to develop cyber infrastructure and e‐science initiatives. 1 At present, paleoanthropology cannot easily answer basic questions about the total number of fossils and artifacts that have been discovered, or exactly how those items were collected. In this paper, we examine the methodological challenges to data integration, with the hope that mitigating the technical obstacles will further promote data sharing. At a minimum, data integration efforts must document what data exist and how the data were collected (discovery), after which we can begin standardizing data collection practices with the aim of achieving combined analyses (synthesis). This paper outlines a digital data collection system for paleoanthropology. We review the relevant data management principles for a general audience and supplement this with technical details drawn from over 15 years of paleontological and archeological field experience in Africa and Europe. The system outlined here emphasizes free open‐source software (FOSS) solutions that work on multiple computer platforms; it builds on recent advances in open‐source geospatial software and mobile computing.  相似文献

Background  

The systematic capture of appropriately annotated experimental data is a prerequisite for most bioinformatics analyses. Data capture is required not only for submission of data to public repositories, but also to underpin integrated analysis, archiving, and sharing – both within laboratories and in collaborative projects. The widespread requirement to capture data means that data capture and annotation are taking place at many sites, but the small scale of the literature on tools, techniques and experiences suggests that there is work to be done to identify good practice and reduce duplication of effort.  相似文献

Application of computer and telecommunication technology calls serious challenges in routine diagnostic pathology. Complete data integration, fast access patients' data to usage of diagnosis thesaurus labeled with standardized codes and free text supplements, complex inquiry of the data contents, data exchange via teleconsultation and multilevel data protection are required functions of an integrated information system. Increasing requirement for teleconsultation transferring a large amount of multimedia data among different pathology information systems raises new questions in telepathology. Creation of complex telematic systems in pathology requires efficient methods of software engineering and implementation. Information technology of object-oriented modeling, usage of client server architecture and relational database management systems enables more compatible systems in field of telepathology. The aim of this paper is to present a practical example how to unify text based database, image archive and teleconsultation in a frame of an integrated telematic system and to discuss the main conceptual questions of information technology of telepathology.  相似文献

固着或栖息在船舶和人工设施水下部位的海洋污损生物, 会对人们的涉海活动产生不利影响, 其群落的形成和发展过程与温度、盐度、深度、季节、海域、浸海时间、离岸距离和附着基类型等多种因素密切相关。为便于系统分析和综合处理各海区污损生物资料, 理清各要素之间的内在关系, 需要一个能将上述因子与生物群落参数有机地结合起来的数据平台, 将分散、零星的资料予以归纳整合并通过网络共享, 以更好地为生产实践和科学研究服务。本研究采用Internet技术, 应用ASP.NET框架和MySQL数据库, 使用MS Visual Studio 2013设计并开发了服务端部署在Windows 7或Windows Server 2008 R2 (推荐)操作系统上的海洋污损生物数据管理系统, 实现了基于网络的海洋污损生物数据集成、储存与管理, 可完成来源不同、时相变化和海区多样的污损生物数据资料的集成与储存, 能通过单一或多种组合条件进行查询和检索, 并可根据用户的需要导出多种格式的检索结果报表。该系统具备操作简便、方便网络共享、易于升级更新和开拓新功能等特点, 能有效满足科研、生产和管理部门的需要。  相似文献

Research laboratories studying the genetics of companion animals have no database tools specifically designed to aid in the management of the many kinds of data that are generated, stored and analyzed. We have developed a relational database, "DOG-SPOT," to provide such a tool. Implemented in MS-Access, the database is easy to extend or customize to suit a lab's particular needs. With DOG-SPOT a lab can manage data relating to dogs, breeds, samples, biomaterials, phenotypes, owners, communications, amplicons, sequences, markers, genotypes and personnel. Such an integrated data structure helps ensure high quality data entry and makes it easy to track physical stocks of biomaterials and oligonucleotides.  相似文献

Recent advances in electron cryomicroscopy instrumentation and single particle reconstruction have created opportunities for high-throughput and high-resolution three-dimensional (3D) structure determination of macromolecular complexes. However, it has become impractical and inefficient to rely on conventional text file data management and command-line programs to organize and process the increasing numbers of image data required in high-resolution studies. Here, we present a distributed relational database for managing complex datasets and its integration into our high-resolution software package IMIRS (Image Management and Icosahedral Reconstruction System). IMIRS consists of a complete set of modular programs for icosahedral reconstruction organized under a graphical user interface and provides options for user-friendly, step-by-step data processing as well as automatic reconstruction. We show that the integration of data management with processing in IMIRS automates the tedious tasks of data management, enables data coherence, and facilitates information sharing in a distributed computer and user environment without significantly increasing the time of program execution. We demonstrate the applicability of IMIRS in icosahedral reconstruction toward high resolution by using it to obtain an 8-A 3D structure of an intermediate-sized dsRNA virus.  相似文献

In this paper, the application of biomedical imaging workstations to primatology will be explained and evaluated. The technological basis, computer hardware and software aspects, and the various uses of several types of workstations will all be discussed. The types of workstations include: (1) Simple - these display-only workstations, which function as electronic light boxes, have applications as terminals to picture archiving and communication (PAC) systems. (2) Diagnostic reporting - image-processing workstations that include the ability to perform straightforward manipulations of gray scale and raw data values will be considered for operations such as histogram equalization (whether adaptive or global), gradient edge finders, contour generation, and region of interest, as well as other related functions. (3) Manipulation systems - three-dimensional modeling and computer graphics with application to radiation therapy treatment planning, and surgical planning and evaluation will be considered. A technology of prime importance in the function of these workstations lies in communications and networking. The hierarchical organization of an electronic computer network and workstation environment with the interrelationship of simple, diagnostic reporting, and manipulation workstations to a coaxial or fiber optic network will be analyzed.  相似文献

The registry is implemented with new data base software which features a pagination scheme with rapid retrieval of non-coded variable data.
