Background  

To meet the needs of gene annotation for newly sequenced organisms, optimized spaced seeds can be implemented into cross-species sequence alignment programs to accurately align gene sequences to the genome of a related species. So far, seed performance has been tested for comparisons between closely related species, such as human and mouse, or on simulated data. As the number and variety of genomes increases, it becomes desirable to identify a small set of universal seeds that perform optimally or near-optimally on a large range of comparisons.  相似文献

AIMS: To investigate and prevent the undesirable effect of native bacteria and alfalfa seed homogenates on detection of Salmonella in alfalfa seeds by indicator agar media and polymerase chain reaction (PCR). METHODS AND RESULTS: The relative sensitivity of five indicator agar media, including modified semisolid RV (MSRV), xylose-lysine-Tergitol 4 (XLT4), Hektoen enteric agar (HEA), brilliant green agar (BGA) and bismuth sulphite agar (BSA), for detection of Salmonella in the presence of a large number of native bacteria from alfalfa seeds was examined. The detection limit as measured by the ratio between the numbers of native bacteria and Salmonella was estimated to be 10(6) to 1 for MSRV and 10(3) to 1 for XLT4, HEA, BGA or BSA. Presence of alfalfa seed homogenates markedly reduced the sensitivity of Salmonella detection by PCR. The minimal number of Salmonella detectable by PCR was determined to be 1-10 and 100-1000 CFU in the absence and presence of seed homogenate, respectively. Application of anti-Salmonella immunomagnetic beads permitted detection of 2-5 CFU of heat-injured cells in 25 g of seeds within 24 h by PCR. CONCLUSIONS: The MSRV medium is more sensitive than other indicator agars for detecting a small number of motile Salmonella in samples containing a large number of native bacteria. Application of immunomagnetic beads eliminates the PCR-inhibitory activity of seed homogenates and improves the detection of Salmonella in inoculated seeds. SIGNIFICANCE AND IMPACT: The results generated from this study will aid the seed distributors, sprout growers and public health officials to identify and recall the Salmonella-contaminated seed lots to be used for sprout production.  相似文献

BACKGROUND AND AIMS: Soybean (Glycine max) is among the many legumes that are well known for 'hardseededness'. This feature can be beneficial for long-term seed survival, but is undesirable for the food processing industry. There is substantial disagreement concerning the mechanisms and related structures that control the permeability properties of soybean seed coats. In this work, the structural component that controls water entry into the seed is identified. METHODS: Six soybean cultivars were tested for their seed coat permeabilities to water. To identify the structural feature(s) that may contribute to the determination of these permeabilities, fluorescent tracer dyes, and light and electron microscopic techniques were used. KEY RESULTS: The cultivar 'Tachanagaha' has the most permeable seed coat, 'OX 951' the least permeable seed coat, and the permeabilities of the rest ('Harovinton', 'Williams', 'Clark L 67-3469', and 'Harosoy 63') are intermediate. All seeds have surface deposits, depressions, a light line, and a cuticle about 0.2 microm thick overlaying the palisade layer. In permeable cultivars the cuticle tends to break, whereas in impermeable seeds of 'OX 951' it remains intact. In the case of permeable seed coats, the majority of the cracks are from 1 to 5 micro m wide and from 20 to 200 micro m long, and occur more frequently on the dorsal side than in other regions of the seed coat, a position that correlates with the site of initial water uptake. CONCLUSIONS: The cuticle of the palisade layer is the key factor that determines the permeability property of a soybean seed coat. The cuticle of a permeable seed coat is mechanically weak and develops small cracks through which water can pass. The cuticle of an impermeable seed coat is mechanically strong and does not crack under normal circumstances.  相似文献

We studied the rates of seed removal by different granivores, in different microsites, at different times, in a Patagonian shrub steppe in South America. Granivory rates of exotic ( Phalaris canariensis ) and native ( Mulinum spinosum ) seed species were an order of magnitude lower than those reported for another cool desert from North America with comparable climatic conditions. Insects and rodents removed the greatest amount of seeds in comparison to birds. In general, there were no differences in seed removal across microsites, except at one sampling time (when rodents and insects removed more seeds from bare soil and beside tussocks in comparison to positions beside shrubs, while birds took similar amounts of seeds from all microsites). The length of the experiment differentially affected the granivory rate of different groups. Removal rates (per day) were significantly greater, and exhibited lower variability, when seeds were left for a longer period of time in the field (a month) than for a few days. Insects were more efficient at finding the seeds rapidly and rodents at depleting them; birds could not find or deplete many seeds in short periods of time. Rates of granivory decreased slightly but significantly as the summer progressed mainly due to a reduction of seed removal by birds and rodents but not by insects. Granivores removed an order of magnitude less native seeds than exotic seeds. These differences seemed to be related to palatability as M. spinosum seeds have more phenols, toxic concentrations of iron and copper, and lower dry matter digestibility, phosphorous, and nitrogen content, in comparison to P. canariensis seeds.  相似文献

Ecological processes in tropical forests are being affected at unprecedented rates by human activities. Yet, the continuity of ecological functions like seed dispersal is crucial for forest regeneration. It thus becomes increasingly urgent to be able to rapidly assess the health status of these processes in order to take appropriate management measures. We tested a method to rapidly evaluate seed removal rates on two animal‐dispersed tree species, Virola kwatae and V. michelii (Myristicaceae), at three sites in French Guiana with increasing levels of anthropogenic disturbance. We counted fallen fruits, fruit valves, and seeds of each focal fruiting tree in a single 1 m2 quadrat, and calculated two indices: the proportion of seeds removed and the proportion of fruits opened by mammals. They both provide an indirect and rapid assessment of frugivore activity. Our results showed a significant decrease in the proportion of removed seeds (16%) and fruits opened (19%) at the most impacted site in comparison with the other two sites (79% for seeds, 60% and 35% for fruits). This testifies to an increased impoverishment of the primate and toucan communities at the disturbed sites. This standardized protocol provides fast information about the health status of the community of seed dispersers and predators and of their seed removal services. It is time‐ and cost‐effective and is not species‐specific, allowing comparisons among sites or over time. We suggest using it with the pantropical Myristicaceae and any other capsule‐producing family to rapidly assess the health status of seed removal processes across the tropics.  相似文献

Mutualistic interactions form the basis for many ecological processes and are often analyzed within the framework of ecological networks. These interactions can be sampled with a range of methods and first analyses of pollination networks sampled with different methods showed differences in common network metrics. However, it is yet unknown if metrics of seed dispersal networks are similarly affected by the sampling method and if different methods detect a complementary set of frugivores. This is necessary to better understand the (dis-)advantages of each method and to identify the role of each frugivore for the seed dispersal process. Here, we compare seed removal networks based on the observation of 2189 frugivore visits on ten focal plant species with seed deposition networks constructed by DNA barcoding of plant seeds in 3094 frugivore scats. We were interested in whether both methods identify the same disperser species and if species-level network metrics of plant species were correlated between network types. Both methods identified the same avian super-generalist frugivores, which accounted for the highest number of dispersed seeds. However, only with DNA barcoding, we detected elusive but frequent mammalian seed dispersers. The overall networks created by both methods were congruent but the plant species' degree, their interaction frequency and their specialization index (d′) differed. Our study suggests that DNA barcoding of defecated and regurgitated seeds can be used to construct quantitative seed deposition networks similar to those constructed by focal observations. To improve the overall completeness of seed dispersal networks it might be useful to combine both methods to detect interactions by both birds and mammals. Most importantly, the DNA barcoding method provides information on the post-dispersal stage and thus on the qualitative contribution of each frugivore for the plant community thereby linking species interactions to regeneration dynamics of fleshy-fruited plant species.  相似文献

A T-DNA insertion mutant of FUSCA3 (fus3-T) in Arabidopsis thaliana exhibits several of the expected deleterious effects on seed development, but not the formation of brown seeds, a colouration which results from the accumulation of large amounts of anthocyanin. A detailed phenotypic comparison between fus3-T and a known splice point mutant (fus3-3) revealed that the seeds from both mutants do not enter dormancy and can be rescued at an immature stage. Without rescue, mature fus3-3 seeds are non-viable, whereas those of fus3-T suffer only a slight loss in their germinability. A series of comparisons between the two mutants uncovered differences with respect to conditional lethality, in histological and sub-cellular features, and in the relative amounts of various storage compounds and metabolites present, leading to a further dissection of developmental processes in seeds and a partial reinterpretation of the complex seed phenotype. FUS3 function is now known to be restricted to the acquisition of embryo-dependent seed dormancy, the determination of cotyledonary cell identity, and the synthesis and accumulation of storage compounds. Based on DNA binding studies, a model is presented which can explain the differences between the mutant alleles. The fus3-T lesion is responsible for loss of function only, while the fus3-3 mutation induces various pleiotropic effects conditioned by a truncation gene product causing severe mis-differentiation.  相似文献

Weed seeds may maintain their viability when passing through the digestive tract of cattle and can be therefore dispersed by animal movement or the application of manure. Whether different cattle types of the same species can cause differential weed seed fate is largely unknown to us particularly under non-grazed systems similar to Holstein-Friesian dairy farming. We investigated the effect on the seed survival of four weed species in the digestive tracts of four groups of Holstein cattle: lactating cows, feedlot male calves, dry cows and growing heifers. The weed species used were Cuscuta campestris, Polygonum aviculare, Rumex crispus and Sorghum halepense. Cattle excretion was sampled for recovery and viability of seeds at four 24 hourly intervals after seed intake. The highest seed recovery occurred two days after seed intake in all cattle groups. Averaged over weed species, dry and lactating cows had the lowest and highest seed recovery of 36.4% and 74.4% respectively. No significant differences were observed in seed recovery of the four weed species when their seeds were fed to dry cows. Based on a power model fitted to seed viability data, the estimated time to 50% viability loss after seed intake, over all cattle groups ranged from 65 h (R. crispus) to 76 h (P. aviculare). Recovered seeds from the dung of feedlot male calves showed the highest mortality among cattle groups. Significant correlation was found between seed viability and ruminal pH (r = 0.86; P<0.05). This study shows that management programs aiming to minimize weed infestation caused by livestock should account for the variation amongst cattle groups in seed persistence. Our findings can be used as a guideline for evaluating the potential risk of the spread of weeds via the application of cattle manure.  相似文献

In a previous work, the shape of Arabidopsis seed was described as a cardioid modified by a factor of Phi. In addition, J index was defined as the similarity of the seed (in an orthogonal, bi-dimensional image) to a cardioid, thus allowing the quantitative comparison of seed shape in seeds of varieties and mutants at different stages of development. Here, J index is used for modeling changes in seed morphology during the dynamic process of seed imbibition before germination. The analysis was carried out by means of a general linear model with two fixed factors (genotype and time) applied to two Arabidopsis varieties: Columbia and Wassilewskija and two mutants in cellulose synthesis: prc1-1 (CESA6 in Columbia) and kor1-1 (in Wassilewskija). Equations representing the changes in seed form during imbibition are given. The analysis of changes in seed shape by this procedure provides (1) a quantitative method to record changes in seed shape and to compare between genotypes or treatments showing the time points with maximum differences, and (2) the observation of remarkable differences between wild-type seeds and mutants in cellulose biosynthesis, indicating new phenotypic characteristics previously unknown in the latter. While wild-type seeds increase their J index values during imbibition, in the cellulose mutants J index values decrease. In addition, shape comparisons were done with other mutants. Seeds of ga1-1 mutants behave like cellulose mutants, whereas different ethylene mutants present varied responses. Quantitative analysis of seed morphology is a new basis for the record of differences between wild-type and mutants as well as for phenotypic characterization.  相似文献

Using seed priming and accelerated ageing techniques, a singlelot of leek (Allium porrum) seeds was manipulated to producefour lots of seeds with different germination performance. Changesin content of the major nucleic acid species in whole seedsand embryos of two of these lots (primed and unprimed), weredetermined over the early stages of germination. The major effectof priming was an increased level of RNA species in the seedsand embryos, and this difference was maintained during germination.Comparison of nucleic acid levels in the dry seeds of thesetwo lots and two others (aged and aged then primed) indicatedthat there was no correlation with germination performance.Similar comparisons of the nucleic acid levels in the embryosof seeds imbibed for 1 d showed only a limited correlation betweenrRNA levels and germination performance. Analysis of these datasuggests that accelerated ageing has an adverse effect uponendosperm cells, which results in the degradation of their nucleicacids during priming. Furthermore, the viability of these agedseeds also falls during priming. The data also indicate thatratios of rRNA to DNA correlate with germination performanceof the four lots of seeds studied. It is proposed that sucha relationship is indicative of the efficiency of a primingtreatment, and may be useful in comparisons of naturally varyingseed lots. Seed germination triggered by light exposure (positive photoblastism) has been determined in quantitative studies for numerous plant families and species. For Cactaceae, positive photoblastism is thought to be associated with life form and seed mass, but this association has never been evaluated. To explore hypotheses on associations between seed mass, seed dispersal, seed dormancy, life form, taxa and plant height with Relative Light Germination (RLG) in Cactaceae, we evaluated the effect of light on seed germination of 136 taxa. The taxa studied are native to several countries: México, Chile, Argentina, Brazil, Perú, USA, and Venezuela. Seed traits contrasted with RLG were life form, seed mass, seed dispersal, seed dormancy, adult plant height and taxon. We found some differences between RLG among taxa; Cacteae, Pachycereeae and Trichocereeae had higher RLG than Notocacteae. RLG was lower for seeds from taller than for shorter taxa, and lower for taxa with heavier seeds than for taxa with lighter seeds. Dispersal syndrome groups varied with RLG. RLG did not differ between cylindrical and globose taxa. Trends found here were in agreement with expectations for small-seeded species to have a light requirement to germinate more often than large-seeded species. This is the first time that cactus height is related to photoblastism. It is possible that seeds from tall plants are larger and thus have the capacity to produce taller seedlings than those from small plants, and that seedlings from large seeds with more resources have the ability to emerge from greater soil depths than those from small seeds.  相似文献

Sequence similarity search is a fundamental way of analyzing nucleotide sequences. Despite decades of research, this is not a solved problem because there exist many similarities that are not found by current methods. Search methods are typically based on a seed-and-extend approach, which has many variants (e.g. spaced seeds, transition seeds), and it remains unclear how to optimize this approach. This study designs and tests seeding methods for inter-mammal and inter-insect genome comparison. By considering substitution patterns of real genomes, we design sets of multiple complementary transition seeds, which have better performance (sensitivity per run time) than previous seeding strategies. Often the best seed patterns have more transition positions than those used previously. We also point out that recent computer memory sizes (e.g. 60 GB) make it feasible to use multiple (e.g. eight) seeds for whole mammal genomes. Interestingly, the most sensitive settings achieve diminishing returns for human–dog and melanogaster–pseudoobscura comparisons, but not for human–mouse, which suggests that we still miss many human–mouse alignments. Our optimized heuristics find ∼20 000 new human–mouse alignments that are missing from the standard UCSC alignments. We tabulate seed patterns and parameters that work well so they can be used in future research.  相似文献

Seed storability is especially important in the tropics due to high temperature and relative humidity of storage environment that cause rapid deterioration of seeds in storage. The objective of this study was to use SSR markers to identify genomic regions associated with quantitative trait loci (QTLs) controlling seed storability based on relative germination rate in the F2:3 population derived from a cross between vegetable soybean line (MJ0004-6) with poor longevity and landrace cultivar from Myanmar (R18500) with good longevity. The F2:4 seeds harvested in 2011 and 2012 were used to investigate seed storability. The F2 population was genotyped with 148 markers and the genetic map consisted of 128 SSR loci which converged into 38 linkage groups covering 1664.3 cM of soybean genome. Single marker analysis revealed that 13 markers from six linkage groups (C1, D2, E, F, J and L) were associated with seed storability. Composite interval mapping identified a total of three QTLs on linkage groups C1, F and L with phenotypic variance explained ranging from 8.79 to 13.43%. The R18500 alleles increased seed storability at all of the detected QTLs. No common QTLs were found for storability of seeds harvested in 2011 and 2012. This study agreed with previous reports in other crops that genotype by environment interaction plays an important role in expression of seed storability.  相似文献

To assess the evolutionary significance of persistent seed banks, phenotypes of naturally germinating seeds must be compared with those that remain dormant under the same environmental conditions. Dormant seeds can often be induced to germinate by application of gibberellic acid (GA). However, this method is valid only if there are no phenotypic “side effects” of GA that could confound comparisons between dormant and naturally germinating seeds. We examined this assumption in Lesquerella fendleri, a short-lived perennial mustard of the desert Southwest. We exposed 3840 seeds from 16 maternal sibships to two different GA treatments (0 or 1 g/L GA) in two different germination environments (greenhouse and growth chamber), and measured germination and postgermination traits. As expected, application of GA increased germination. GA also had strong and long-lasting effects on seedling morphology. Seeds that received GA developed into seedlings that were taller, with fewer but longer leaves, than seeds that did not receive GA. Effects of GA on both dormancy and postgermination traits varied among maternal sibships. Our results indicate that for this species and this concentration of GA, morphological effects can be substantial. Further study is required to determine whether such side effects are found for lower concentrations of GA, or under conditions that encourage faster seedling growth. Nonetheless, the present results illustrate the importance of testing potential confounding effects of GA in studies of the evolution of seed dormancy and its influence on postgermination traits.  相似文献

The Effects of Priming and Ageing on Seed Vigour in Tomato   总被引:1,自引:0,他引:1  
A comparison was made of the effects of seed priming or ageingtreatments on the performance of tomato (Lycopersicon esculentumMill. cv. UC204C) seeds according to a number of indices ofseed vigour. A single lot of tomato seeds was primed in 120mol m–3 K2HPO4 + 150 mol m–3 KNO3 for 5 d at 20?C, or aged at 13% moisture content (dry weight basis) and 50?C for 6 d. Germination percentage (>98%) was unaffectedby priming and reduced to 85% by ageing. X-ray photographs andlongitudinal sections revealed the formation of free space surroundingthe embryo in dry primed seeds, which was not evident in controlor aged seeds. Priming increased the rate of germination atall temperatures above the base temperature (Tb), while ageingdecreased it. Tb was unaffected by priming and only slightlyincreased by ageing. The variation in individual times to germinationwas approximately doubled in both primed and aged seed comparedto the control, based upon the slopes of probit germinationpercentage versus log thermal time curves. Root growth aftergermination tests and seedling growth in both greenhouse andfield tests were not influenced by either priming or ageing.The conductivity test was found to be unreliable as a vigourtest for tomato seeds. The results identify several indiceswhich can be used to quantify seed vigour in tomato. They alsoillustrate that seed priming can enhance seed performance accordingto some criteria, while having no effect or decreasing qualityaccording to other criteria. Seed vigour can apparently be separatedinto various components which can be independently influencedby seed enhancement treatments. BACKGROUND AND AIMS: Post-dispersal seed predation in alpine communities has received little attention despite evidence that seeds removed by granivores can decrease plant recruitment into ecosystems. Moreover, few studies have assessed the effects of removal of seeds of a range of species after dispersal on the seeds remaining in ecosystems. A comparison was made of the magnitude of seed removal by ants and birds of nine different shrubby-, herbaceous- and cushion-plant species in the central Chilean Andes in order to assess the interactions between birds, ants and wind, and the types of seeds. METHODS: A total of 324 soil-covered plates, each containing 50 seeds of one species, were placed in the field at an altitude of 2700 m and assigned to one of four treatments: control, exclusion of ants, birds, and both. The design also allowed the effects of wind to be assessed. Seed removal from plates was monitored over 20 d. KEY RESULTS: Mean accumulative seed removal by granivores averaged over all nine species combined was 25%. However, large differences between species were evident, with limited seed removal (3-11%) in three herbaceous species (Alstroemeria pallida, Sisyrinchium arenarium, Pozoa coriacea), moderate (18-33%) in five species, including a shrub (Chuquiraga oppositifolia), two herbs (Taraxacum officinale, Rhodophiala rhodolirion), and two cushion-plants (Laretia acaulis, Azorella monantha), and substantial (78%) in the shrub Anarthrophyllum cumingii. The magnitudes of losses caused by birds compared with ants did not differ for the majority of species, although removal by birds was greater than by ants in A. cumingii, and smaller for C. oppositifolia. CONCLUSIONS: Post-dispersal seed removal is shown to be an important cause of decreased potential plant species recruitment into alpine ecosystems. The substantial differences in the magnitude of seed losses to ants and birds demonstrate the need for evaluation of seed removal on a wide range of species in any given ecosystem.  相似文献

Specific biochemical marker-based techniques were tested for their ability to distinguish between seeds of Douglas-fir, Pseudotsuga menziesii (Mirbel) Franco, that were filled or unfilled (aborted) at maturity and those that were damaged or emptied by the western conifer seed bug, Leptoglossus occidentalis Heidemann. A polyclonal antibody raised against salivary gland extracts from L. occidentalis successfully identified residual salivary proteins on Western blots containing proteins from Douglas-fir seeds that had sustained various degrees of seed bug feeding damage. In a single blind experiment, the polyclonal antibody correctly identified 100% of undamaged control, 97% of unfilled control (aborted), and 98% of seed bug damaged seeds. Polyclonal antibodies raised against insoluble alfalfa crystalloid storage protein (11S globulin) detected the depletion of 11S globulin and the subsequent appearance of its hydrolyzed fragments in the soluble protein fraction of Douglas-fir seeds that were fed-upon by the seed bug. Feeding by L. occidentalis nymphs caused ca. 98% depletion of insoluble protein, but only ca. 53% reduction in the amount of soluble protein in seeds that appeared empty on radiographs. By comparison, unfilled (aborted) seeds contained significantly less insoluble and soluble protein than empty seeds that were fed-upon by L. occidentalis; moreover, no crystalloid (11S globulin) breakdown products were generated. The biochemical markers described in this study are reliable tools that can be used to identify conifer seeds that have sustained light to severe damage from L. occidentalis feeding.  相似文献

To avoid seed predation, plants may invest in protective seed tissues. Often related to seed size, allocation in seeds' physical defenses can also be influenced by dispersers. We explore the relationships between seed traits (seed mass and hardness) and seed removal in 22 Myrtaceae species of the Brazilian Atlantic Forest, a dominant and diverse fleshy-fruited taxon dispersed by birds, rodents, and other mammals. Our goal is to understand how seed traits influence seed removal rates, and whether dispersers can affect tissue allocation in the seed coat. Seeds were exposed to field removal experiments. In the laboratory, total seed mass and seed coat mass were obtained. To evaluate the influence of seed traits on removal, we performed Kruskal–Wallis and Simple Linear Regression tests. We assessed seed coat and seed mass covariation through standardized major-axis allometric regressions. Harder seeds were larger than softer ones. Seed traits affect removal rates, as tougher and heavier seeds had lower removal. Seed mass significantly predicts seed coat proportion in seven of the 14 species tested. Bird-dispersed species tend to exhibit lower proportions of seed coat as seed mass increases, whereas rodent-dispersed species apparently present the opposite trend, with seed coat proportion increasing with seed mass. Such difference may be caused by the contrasting seed predation pressure represented by birds and rodents. Energy allocation for defense, expressed in seed coat proportion, is greater in large seeds, as these are mostly dispersed by rodents whose propensity to cache and disperse seeds is greater for large and well-protected seeds.  相似文献

为加强红花种质资源的研究利用,对筛选出的66份云南红花优异种质资源16个形态性状进行聚类分析与主成分分析。结果表明:云南红花种质资源具有丰富的遗传多样性,多样性指数最高的是果球着粒数,其次是株高、最末分枝高度和千粒重;性状变异系数最大的是分枝总数,其次分别是单株有效果球数和第一分枝高度,最小的为顶果球直径;基于各种质间形态性状的遗传差异,把66份红花种质聚类并划分为6大类群。第Ⅰ类群可作为有增产潜力的亲本材料,第Ⅲ类群可作为高产量目标选育的亲本,第Ⅳ类群可作为大粒型选育亲本,第Ⅴ类群可作为高含油量选育目标亲本,第Ⅵ类群既是大粒型又是高含油量双重选育目标亲本。11个数量性状的主成分分析结果表明,前4个主成分累计贡献率达82.59%,第一主成分反映植株高度,第二主成分反映产量构成因子,第三、第四主成分分别反映千粒重和果球着粒数。研究结果表明云南红花地方种质资源的变异较大,遗传较丰富。  相似文献
