阴道感染性疾病是育龄妇女最常见的妇科疾病,其主要的类型有细菌性阴道病和外阴阴道假丝酵母菌病。目前的临床诊断主要包括病原体的显微镜观察以及病原体代谢物的检测等,但因其诊断阳性率低、敏感性低等限制,导致抗感染药物选择困难、治愈率低、复发率高等。本综述在比较阴道感染性疾病,特别是细菌性阴道病以及外阴阴道假丝酵母菌病临床常见诊断方法的基础上,介绍了高通量测序技术在细菌性阴道病和外阴阴道假丝酵母菌病的病原体鉴定及诊断中的应用,以期为阴道感染性疾病的诊断、治疗及愈后提供实验依据。  相似文献

河北承德地区两个温泉中细菌的多样性分析   总被引:2,自引:0,他引:2  
通过构建16S rDNA克隆文库,对承德地区两温泉中的细菌多样性水平及系统发育关系进行了初步研究。研究表明:68°C的A11文库中阳性克隆的16S rDNA序列分属5个细菌类群,分别为Firmicutes(6.25%)、Deinococcus-Thermus(25.0%)、Gammaproteobacteria(12.5%)、Betaproteobacteria(50.0%)、Alphaproteobacteria(6.25%);而74.5°C的A12文库仅属于一个细菌类群:厚壁菌门(Firmicutes)。两温泉中细菌多样性的差异表明,温度是影响温泉中细菌多样性水平的重要因素。此外,A11文库中克隆的16S rDNA序列与许多已知的可产色素的好氧菌相似性很高,而A12文库中的细菌多数为专性厌氧或兼性厌氧型,其中厌氧芽孢杆菌属(Anoxybacillus)中的Anoxybacillus flavithermus可以作为研究泉华形成的理想材料。  相似文献

Background

Next generation sequencing (NGS) technologies that parallelize the sequencing process and produce thousands to millions, or even hundreds of millions of sequences in a single sequencing run, have revolutionized genomic and genetic research. Because of the vagaries of any platform’s sequencing chemistry, the experimental processing, machine failure, and so on, the quality of sequencing reads is never perfect, and often declines as the read is extended. These errors invariably affect downstream analysis/application and should therefore be identified early on to mitigate any unforeseen effects.

Results

Here we present a novel FastQ Quality Control Software (FaQCs) that can rapidly process large volumes of data, and which improves upon previous solutions to monitor the quality and remove poor quality data from sequencing runs. Both the speed of processing and the memory footprint of storing all required information have been optimized via algorithmic and parallel processing solutions. The trimmed output compared side-by-side with the original data is part of the automated PDF output. We show how this tool can help data analysis by providing a few examples, including an increased percentage of reads recruited to references, improved single nucleotide polymorphism identification as well as de novo sequence assembly metrics.

Conclusion

FaQCs combines several features of currently available applications into a single, user-friendly process, and includes additional unique capabilities such as filtering the PhiX control sequences, conversion of FASTQ formats, and multi-threading. The original data and trimmed summaries are reported within a variety of graphics and reports, providing a simple way to do data quality control and assurance.

Detection of antibodies in serum has many important applications. Our goal was to develop a facile general experimental approach for identifying antibody-specific peptide ligands that could be used as the reagents for antibody detection. Our emphasis was on an approach that would allow identification of peptide ligands for antibodies in serum without the need to isolate the target antibody or to know the identity of its antigen. We combined ribosome display (RD) with the analysis of peptide libraries by next generation sequencing (NGS) of their coding RNA to facilitate identification of antibody-specific peptide ligands from random sequence peptide library. We first demonstrated, using purified antibodies, that with our approach-specific peptide ligands for antibodies with simple linear epitopes, as well as peptide mimotopes for antibodies recognizing complex epitopes, were readily identified. Inclusion of NGS analysis reduced the number of RD selection rounds that were required to identify specific ligands and facilitated discrimination between specific and spurious nonspecific sequences. We then used a model of human serum spiked with a known target antibody to develop NGS-based analysis that allowed identification of specific ligands for a target antibody in the context of an overwhelming amount of unrelated immunoglobins present in serum.  相似文献

Microbial community structure was analyzed from tropical monsoon influenced Mandovi-Zuari (Ma-Zu) estuarine sediment by means of Next Gen Sequencing (NGS) approach using Ion Torrent PGM™. The sequencing generated 80,282 raw sequence reads. Barcoding with Ion Tags allowed multiplex analysis of microbial community and helped in identifying shifts in microbial community structure. Analysis of sequence data revealed that sediment at both the stations in the Mandovi estuary was dominated by Archaeal group, Euryarchaeota (53.1% and 64.01%). Among Euryarchaeota, Methanomicrobia was dominant. Methanococci was present only at the mouth and Methanopyri was detected at the mid-estuarine station. Whereas, both the stations of Zuari estuary were dominated by Bacteria, Proteobacteria, mainly Gammaproteobacteria (97.67% and 54.41%). A clear influence of mangrove ecosystem on the bacterial diversity was evident in the Zuari estuary. These results suggest that the two estuaries have a very distinct microbial community structure. Characterization of microbial communities in this study area using NGS for the first time points out that even within geographically close habitats, the microbial population structure is significantly influenced by localized interactions. The signatures obtained from sediments can thus be used to reconstruct habitat characteristics and serve as biomarkers. Future studies should focus on the functional gene profiling of different microbial communities and the influence of seasons and tide in such monsoon influenced estuaries.  相似文献

基于不同的测序技术,基因拷贝数变异的检测方法有多种,但时间复杂度较高,而新一代测序技术的发展为基因拷贝数变异检测的研究开辟了新领域。通过仿真实验、置换检验设计出一种新的基于新一代测序的拷贝数变异检测算法。不同于其它算法,本算法无需参考样本,通过直接研究比对后的序列以及reads与拷贝数的关系,来研究检测拷贝数变异,实验结果表明在时间复杂度上能提高50%以上的运算速度,这对今后拷贝数与疾病的研究具有重要意义。  相似文献

Background

Next generation sequencing (NGS) methods have significantly contributed to a paradigm shift in genomic research for nearly a decade now. These methods have been useful in studying the dynamic interactions between RNA viruses and human hosts.

Scope of the review

In this review, we summarise and discuss key applications of NGS in studying the host – pathogen interactions in RNA viral infections of humans with examples.

Major conclusions

Use of NGS to study globally relevant RNA viral infections have revolutionized our understanding of the within host and between host evolution of these viruses. These methods have also been useful in clinical decision-making and in guiding biomedical research on vaccine design.

General significance

NGS has been instrumental in viral genomic studies in resolving within-host viral genomic variants and the distribution of nucleotide polymorphisms along the full-length of viral genomes in a high throughput, cost effective manner. In the future, novel advances such as long read, single molecule sequencing of viral genomes and simultaneous sequencing of host and pathogens may become the standard of practice in research and clinical settings. This will also bring on new challenges in big data analysis.  相似文献

Cryptocoryne cordata var. cordata (2n = 34) is an aquatic plant species distributed from the southern part of Peninsular Thailand through the Malay Peninsula. It propagates both sexually and asexually via stolons. The current study is aimed at developing nuclear microsatellite markers for the species using next generation sequencing (Roche 454 pyrosequencing) from genomic DNA. A total of 41,653 reads was generated, of which 3636 fragments contained at least one repeat motif. Seventy two primer sets in the flanking region of dinucleotide, trinucleotide and tetranucleotides repeat motifs were designed and tested for efficiency in polymerase chain reaction amplification. Using these primer sets, 11 new microsatellite marker loci were successfully amplified with unambiguous polymorphic alleles exhibited across 30 individuals examined. The number of alleles per locus ranged from 2 to 6, while observed and expected heterozygosity ranged from 0.8190 to 1.0000 and 0.5401 to 0.7548, respectively. Genotype frequencies at all loci departed significantly from Hardy–Weinberg equilibrium. Linkage disequilibrium was not detected between any pair of loci. Cross-species amplification was successful across a panel of ten Cryptocoryne species. The markers described in this study will be useful for evaluating genetic diversity within and between populations, levels of gene flow, and the population dynamics of clones. They will be of further value in the development of effective conservation programs for Cryptocoryne species.  相似文献

Fish models like medaka, stickleback or zebrafish provide a valuable resource to study vertebrate genes. However, finding genetic variants e.g. mutations in the genome is still arduous. Here we used a combination of microarray capturing and next generation sequencing to identify the affected gene in the mozartkugelp11cv (mzlp11cv) mutant zebrafish. We discovered a 31-bp deletion in macf1 demonstrating the potential of this technique to efficiently isolate mutations in a vertebrate genome.  相似文献

【目的】为了更加全面地揭示辐射污染区细菌种群多样性,了解辐射污染对辐射区土壤中细菌群落结构的影响。【方法】运用高通量测序方法,分别进行了土样细菌16S r RNA基因的V3可变区测序,进而对无辐射污染对照和不同辐射污染程度的土样中细菌群落组成和多样性进行分析。【结果】研究共获得110 348条有效序列,17 604个OTUs,共涉及细菌域的19个门和6个潜在菌门和其它未分类菌群的726个属。多样性分析表明,辐射污染会引起土壤样品中微生物群落的分布显著差异化,显著提高细菌群落种群多样性和微生物丰度。微生物群落组成分析发现,在辐射污染胁迫下,辐射污染区样品中变形杆菌门分布比例显著下降;随着辐射污染程度的提高,放线菌门所占比例逐步提高,未分类菌门、厚壁菌门和酸杆菌门也有明显的提高。同时,研究发现辐射污染区中存在着大量未分类菌属。【结论】研究揭示了辐射污染区极为丰富的细菌多样性,大量微生物新物种资源有待发掘。  相似文献

【目的】了解新疆玛纳斯热气泉土壤免培养细菌群落组成及多样性。【方法】采用免培养法直接从土壤样品中提取总DNA,利用细菌通用引物对土壤总DNA进行16S rDNA扩增,构建细菌16SrDNA文库。使用HaeⅢ限制性内切酶对阳性克隆进行限制性片段长度多态性分析(restriction fragment length polymorphism,RFLP),挑选具有不同酶切图谱的克隆进行测序、比对并构建16SrDNA系统发育树。【结果】从土壤细菌16S rDNA文库中随机挑选了170个阳性克隆,共得到29个不同的分类单元(operational taxonomic unit,OTU)。系统发育分析归为6个门:酸杆菌门(Acidobacteria)、放线菌门(Actinobacteria)、拟杆菌门(Bacteroidetes)、厚壁菌门(Firmicutes)、变形菌门(Proteobacteria)和浮霉菌门(Planctomycetes)。其中厚壁菌门(Firmicutes)为绝对优势类群,占整个细菌文库的71%。29个OTUs中有14条序列与GenBank中相关序列的相似性低于97%(序列长度约1.5kb),占序列总数的48%。【结论】热气泉土壤细菌种群多样性较低,但存在大量潜在细菌新种。  相似文献

运用高通量测序技术分析复杂样品中微生物群落组成及变化趋势,已经成为目前微生物研究领域的热点之一。本研究以复杂土壤样品和应用范围较广的瘤胃食糜样品为对象,选取20、25和30三个扩增循环数分别对样品的16S r RNA基因的V3区进行扩增,然后进行文库构建和测序。最后通过数据分析比较不同的扩增循环数对细菌多样性测定结果的影响。结果表明,扩增循环数越多,捕获到的细菌数量和种类越多;但并非循环数越多,群落中的微生物组成比例最优。整体来看,当扩增循环数为25时,样品中物种的数量和组成是最优的。  相似文献

应用免培养法系统研究眼镜泉粉红色菌藻席的细菌组成。经过克隆筛选,测定了23个克隆的16S rDNA插入片段的近全序列。与GenBank的序列进行比对和相似性分析,结果表明,组成该菌藻席的细菌分属于Proteobacteria、Firmicutes、Bacteroidetes、Actinobacter、Deinococcus-thermus、Aquificals 6个类群(phylum),表现出了高度的细菌多样性。结合分析温度相近的5个热泉:Octopus spring、Haegindi and Fluidir spring、Olkelduhals、Grendalur spring中的菌藻席细菌组成,表明生态位相近的不同环境中,其物种组成相近。Aquificales是中性或弱碱性高温热泉菌藻席群落的优势物种。  相似文献

【背景】细菌作为土壤微生物中的重要类群,能够有效促进土壤物质循环和能量流动,细菌多样性以及群落结构能够反映土壤的质量状况。【目的】了解滴灌条件下苜蓿根际土壤细菌群落结构及多样性变化,探讨土壤环境因子对细菌群落结构的影响。【方法】基于细菌16Sr RNAV3-V4区高通量测序技术,分析比较滴灌与自然降雨两种模式下生长的苜蓿根际与非根际土壤中细菌多样性和群落分布规律,然后采用冗余分析(Redundancy analysis,RDA)探讨土壤环境因子与细菌多样性的关系。【结果】苜蓿根际土壤中细菌多样性丰富,滴灌根际土壤中细菌多样性显著高于自然降雨根际土壤;土壤样品中共检测到细菌46门53纲116目220科469属,主要的优势菌门为变形菌门(Proteobacteria,25.27%-34.42%),其中α-变形菌纲(Alphaproteobacteria,11.41%-18.97%)为优势亚群,鞘氨醇单胞菌属(Sphingomonas,1.00%-4.54%)为优势属。相较于自然降雨,滴灌条件下苜蓿根际土壤细菌的6个门和16个属的群落结构发生显著变化;此外,RDA分析表明,不同环境因子对微生物群落的影响不同,滴灌根际土壤中9个细菌属的丰度与全磷、全钾、有效磷、碱解氮、有机质、土壤中性磷酸酶以及土壤脲酶的含量显著正相关。【结论】滴灌作为新型节水技术,在促进植物生长、提高产量、节约成本的基础上增加了植物根际土壤中细菌多样性和丰度,该结果为新型灌溉体制的改革以及土壤微生物资源的开发利用提供科学数据。  相似文献

Owing to rapid advancements in NGS (next generation sequen-cing), genomic alteration is now considered an essential pre-dictive biomarkers that impact the treatment decision in many cases of cancer. Among the various predictive biomarkers, tumor mutation burden (TMB) was identified by NGS and was con-sidered to be useful in predicting a clinical response in cancer cases treated by immunotherapy. In this study, we directly com-pared the lab-developed-test (LDT) results by target sequencing panel, K-MASTER panel v3.0 and whole-exome sequencing (WES) to evaluate the concordance of TMB. As an initial step, the reference materials (n = 3) with known TMB status were used as an exploratory test. To validate and evaluate TMB, we used one hundred samples that were acquired from surgically resected tissues of non-small cell lung cancer (NSCLC) patients. The TMB of each sample was tested by using both LDT and WES methods, which extracted the DNA from samples at the same time. In addition, we evaluated the impact of capture re-gion, which might lead to different values of TMB; the evalu-ation of capture region was based on the size of NGS and target sequencing panels. In this pilot study, TMB was evalu-ated by LDT and WES by using duplicated reference samples; the results of TMB showed high concordance rate (R2 = 0.887). This was also reflected in clinical samples (n = 100), which showed R2 of 0.71. The difference between the coding sequence ratio (3.49%) and the ratio of mutations (4.8%) indicated that the LDT panel identified a relatively higher number of mutations. It was feasible to calculate TMB with LDT panel, which can be useful in clinical practice. Furthermore, a customized approach must be developed for calculating TMB, which differs according to cancer types and specific clinical settings.  相似文献

为研究黄河三角洲不同人工林土壤细菌群落特征,应用高通量测序技术,比较分析了刺槐、榆树、白蜡、臭椿4种人工林土壤细菌结构及多样性,并结合土壤理化性质进行相关性分析。结果表明:人工林土壤中共有31门细菌;4种人工林土壤中酸杆菌门、变形菌门、放线菌门细菌以及刺槐、臭椿人工林土壤中硝化螺旋菌门细菌是土壤中的优势群落。不同人工林土壤中酸杆菌门、变形菌门、硝化螺旋菌门、芽单胞菌门、拟杆菌门、广古菌门、泉古菌门、蓝藻菌门细菌丰度差异显著。刺槐人工林土壤细菌多样性最高;白蜡人工林土壤细菌多样性最低。土壤pH、含水量、有机质含量与酸杆菌门细菌丰度呈显著负相关关系,土壤pH与变形菌门、硝化螺旋菌门、芽单胞菌门细菌丰度呈极显著正相关关系;土壤pH、有效磷含量与人工林细菌多样性呈显著正相关关系。以上研究结果表明,黄河三角洲不同人工林土壤细菌群落存在一定差异,土壤pH、含水量、有机质、有效磷含量是影响土壤细菌结构和多样性的主要土壤因素。  相似文献

Little is known about the variations of nematode mitogenomes (mtDNA). Sequencing a complete mtDNA using a PCR approach remains a challenge due to frequent genome reorganizations and low sequence similarities between divergent nematode lineages. Here, a genome skimming approach based on HiSeq sequencing (shotgun) was used to assemble de novo the first complete mtDNA sequence of a root-knot nematode (Meloidogyne graminicola). An AT-rich genome (84.3%) of 20,030 bp was obtained with a mean sequencing depth superior to 300. Thirty-six genes were identified with a semi-automated approach. A comparison with a gene map of the M. javanica mitochondrial genome indicates that the gene order is conserved within this nematode lineage. However, deep genome rearrangements were observed when comparing with other species of the superfamily Hoplolaimoidea. Repeat elements of 111 bp and 94 bp were found in a long non-coding region of 7.5 kb, as similarly reported in Mjavanica and Mhapla. This study points out the power of next generation sequencing to produce complete mitochondrial genomes, even without a reference sequence, and possibly opening new avenues for species/race identification, phylogenetics and population genetics of nematodes.  相似文献

摘要:【目的】为了解新疆断裂带含硫冷泉泉水中细菌群落结构的组成和物种多样性。【方法】采用免培养法直接从冷泉水中提取环境总DNA,采用细菌通用引物对泉水中细菌的16S rRNA基因进行PCR扩增,构建16S rRNA基因克隆文库。使用限制性内切酶Hae Ⅲ对随机挑选的阳性克隆子进行限制性片段长度多态性分析(Restriction Fragment Length Polymorphism, RFLP),选出具有不同酶切图谱的序列进行测序、BLAST比对和构建16S rRNA基因系统发育树。【结果】共从细菌16S rRNA基因文库中筛选了228个阳性克隆,RFLP分型得到33个不同的操作分类单元 (Operational Taxonomic Unites, OTUs),覆盖度 (Coverage C) 为92%。BLAST比对、RDP归类及系统发育分析将这33个OTUs归为:变形菌门 (Proteobacteria)、拟杆菌门 (Bacteroidetes) 和厚壁菌门 (Firmicutes)。变形菌门为绝对优势类群,占整个细菌克隆文库的98%,,其中20%左右的类群与硫化物代谢相关的光合自养和化能自养类群纯培养菌具有高的相似性 (>97%)。此外,还发现大量类群 (总文库的64%,其中57%为军团菌属Legionella spp., 类群)与GenBank中已存细菌16S rRNA基因相似性小于96%。【结论】新疆断裂带含硫冷泉泉水中细菌类群的多样性较低,但可能存在大量潜在细菌新种和新分类。另外,该泉水可能是潜在的新军团菌病传播源,因而可能对下游人畜健康存在潜在威胁。  相似文献

麋鹿的采食、躺卧和践踏行为均会对栖息地土壤环境造成影响,进而影响土壤微生物群落结构。利用高通量测序技术,分析江苏大丰麋鹿国家级自然保护区禁牧点和补饲点土壤细菌和真菌群落结构差异,并结合土壤理化性质探究禁牧对土壤微生物群落结构的影响。结果表明细菌群落的优势菌门为变形菌门,真菌群落的优势菌门为子囊菌门。禁牧改变了土壤微生物群落结构,在门水平上提高了变形菌门、放线菌门和担子菌门的相对丰度,降低了绿弯菌门、厚壁菌门和子囊菌门的相对丰度,禁牧点与补饲点土壤微生物群落多样性的相似性较低。冗余分析中,细菌受土壤环境因子的影响大于真菌,其中土壤pH是影响细菌和真菌群落最大的土壤环境因子。研究揭示了禁牧对土壤微生物群落结构的影响,为保护区制定麋鹿生境恢复方案提供参考。  相似文献
