Ten polymorphic microsatellite markers were developed from approximately 1,300 expressed sequence tags (ESTs) of Atlantic cod (Gadus morhua L.). Thirty two primer pairs were designed for EST sequences containing perfect di- tri- tetra- and pentanucleotide motifs and characterised in 96 unrelated fish. Ten markers were successfully amplified with number of alleles from 2 to 13 per locus and observed and expected heterozygosity ranging from 0.03 to 0.69 and 0.03 to 0.74, respectively. Loci Gmo-C131, C132 and C136 deviated from Hardy-Weinberg equilibrium. Genetic linkage disequilibrium analysis between all pairs of the loci showed significant departure from the null hypothesis between loci Gmo-C131 and Gmo-C132 and C128 and Gmo-C133. The gene identity was determined at five of the loci, confirming the associated microsatellites as Type I markers. The new microsatellites reported in this work can be used for conservation and enhancement of wild stocks for commercial harvesting. A new set of EST-SSR markers were developed and employed to analyze the genetic diversity and population structure of Phaseolus vulgaris in China. A total of 2452 microsatellites were identified in 2144 unigenes assembled from P. vulgaris ESTs, indicating that merely 6.9% of the 30,952 unigene sequences contained SSRs. Seventeen of 153 randomly designed EST-SSR primer pairs successfully amplified polymorphic products in 31 landraces from six major production provinces of China, with the mean number of alleles per locus of 2.700 and polymorphism information content of 0.378. The observed and expected heterozygosity ranged from 0.100 to 0.954 and 0.081 to 0.558, respectively. Using these markers, both an unrooted neighbor-joining tree and principal coordinates analysis showed that almost all of the landraces were separated according with their regional distribution. Moreover, population structure analysis revealed that all genotypes formed into three distinct clusters (k = 3), suggesting that geographic and climatic factors could provide diverse degrees of selection pressure. Accordingly, germplasm collection and cross breeding among different regions are suggested to accelerate the process of diverse germplasm creation and broaden germplasm resources of Chinese common bean.  相似文献

Trinucleotide repeats are common within gene coding regions and could serve as beacons to locate genes. Five of the most common trinucleotide repeats in an Actinidia (kiwifruit) expressed sequence tag (EST) database were found to be (ACC)4, (CAC)4, (CCA)4, (CTC)4, and (TGG)4. These repeats, with or without an artificial 5′-end tail, were tested by vectorette PCR against genomic DNA from Actinidia chinensis. Eighty-nine randomly selected clones showed an average insert size of 383 bp, with a maximum of 1,151 bp and a minimum of 78 bp. Two-thirds of the clones contained the artificial tail attached to the trinucleotide, showing a slight advantage of possessing such a tail during annealing and amplification. The sequences were searched against the Actinidia EST database and GenBank. Of the 89 clones, 33 had a significant hit (expect value < e−15). Twenty-four of those clones matched an Actinidia EST. Twenty-one clones contained one or more simple sequence repeats. This methodology can be applied by conventional cloning and sequencing methods or by high throughput pyrosequencing technologies to develop genetic markers and also for gene mining in species with little or no genetic/genomic resources.  相似文献

A total of 31 expressed sequence tag (EST)-derived polymorphic microsatellites from tea plant, Camellia sinensis (L.) O. Kuntze, were generated and characterized using the ESTs of the author’s EST sequencing project and other sources. A set of 40 accessions tea germplasms had been used to examine the diversity. Among the 31 microsatellite loci, 24 had two to eight polymorphic alleles. Observed heterozygosity (H o) were relatively higher (on an average of 0.533), varying from 0.175 (primer 21) to 0.950 (primer 228). Cross-species polymorphic amplification in other four species and two varieties of section Thea (L.) Dyer genus Camellia L. was successful for the 24 loci. Contribution of the 24 novel EST-SSR primers presented here will provide necessary and powerful molecular tools for management and conservation studies on the tea germplasms in the future. Type I markers are useful for comparative mapping and other genetic analyses, but relatively difficult to develop. In the present study a microsatellite (SSR)-enriched cDNA library was constructed for the first time using the fast isolation by AFLP of sequences containing repeats (FIASCO) method in a small fish, Chinese rare minnow (Gobiocypris rarus). A total of 97.4% of the expressed sequence tags (ESTs) contained targeted CA-repeats, in which 29 unique EST-SSRs were identified. Ten out of the 28 loci for which primer pairs were designed were polymorphic with alleles ranging from three to seven (mean 4.50). Some of these EST-SSRs can be amplified in other species. These results proved that cDNA-FIASCO is an efficient way to isolate novel EST-SSRs in a fish.  相似文献

本研究以日本通草蛉Chrysoperla nipponensis (Okamoto)为材料,采用Oligo(dT)引物定向克隆构建cDNA文库并进行EST序列测定,旨在以基因库的形式进行种质资源的保存,为其遗传改良奠定基础,并为探讨其分类地位提供分子依据。对该文库质量分析表明:库容量为1.0×106,重组率为80.0%,平均插入片段为512 bp。测序后最终成功得到323条表达序列标签(expressed sequence tags,ESTs)序列,经Phrap程序聚类拼接后得到236条单基因簇(unigene),包括86个重叠群(congtigs)和150个单拷贝(singlets)。使用NCBI中的BlastN和BlastX程序对236条ESTs进行本地化搜索,BlastN的结果表明:180条ESTs(76.3%)没有注解,56条ESTs(23.7%)与GenBank上公布的序列有较高的同源性,其中一条序列被确定为该种的16S rRNA基因,利用MEGA软件构建了基于该16S rRNA序列草蛉科的系统发育树,结果显示通草蛉属Chrysoperla与叉草蛉属Dichochrysa、玛草蛉属Mallada、草蛉属Chrysopa的亲缘关系比较近,这与传统分类相吻合。BlastX的比对结果为197条ESTs(83.5%)有功能注解,39条ESTs(16.5%)无注解或score值小于100。使用GO(gene ontology)数据库对236条ESTs序列进行功能注释,结果表明:142条ESTs(59.7%)有注解,并表达出40多种基因产物。  相似文献

Simple sequence repeat (SSR) markers were developed for the flowering cherry Cerasus jamasakura (also known as Prunus jamasakura) using 31,995 expressed sequence tags (ESTs) from the NCBI database. Out of 96 of designed primer pairs, 63 showed clear PCR amplification and 13 of these revealed polymorphism in eight individuals sampled across the species’ range. The number of alleles detected and expected heterozygosity ranged from 1 to 8 and 0.000 to 0.833, respectively, when these 13 loci were examined in 23 individuals from a single population. For all except one of the lcoi, polymorphism was also detected in at least four of six other taxa of flowering cherries examined. The results show that the developed EST-SSRs are highly transferable, and that these markers are likely to be useful in studies of the population genetics of flowering cherries.  相似文献

A cDNA library was constructed using mRNA prepared from leaves of watermelon [Citrullus lanatus (Thunb.) Matsum&Nakai] at the vegetative stage. Randomly selected cDNA clones were sequenced in order to identify potentially informative genes. Database comparisons indicated that out of the 704 watermelon cDNA clones, 399 clones (56.7 %) revealed a high degree of sequence similarity to genes from other organisms. These expressed sequence tag clones were divided into ten categories depending upon gene function. Since this kind of experiment has not previously been carried out in this genome, random nucleotide sequencing of these cDNAs could contribute considerable information concerning the novel genes in this organism. Dicrocoeliosis caused by Dicrocoelium dendriticum is an important liver disease, which affects ruminants all around the world. Despite the significant economic losses caused by this trematode, molecular knowledge is very scarce. In fact, there is no information in the expressed sequence tag (EST) database about the parasite. Furthermore, the immunological diagnosis of dicrocoeliosis remains unsatisfactory, and there aren’t available recombinant proteins that could be tested in the diagnosis. For this reason a cDNA library was constructed with mRNA extracted from D. dendriticum adults for first time. A random preliminary screening of 230 phage plaques from the library resulted in the identification of 173 new EST. The deduced proteins expressed by these genes have been described as possible vaccine targets in other trematodes, and/or as relevant diagnosis antigens. Then, our goal was to identify D. dentriticum diagnosis genes to be used as recombinant antigens in the specific immunological diagnosis of the trematodoses. A D. dendriticum cDNA encoding an 8-kDa recombinant protein has been cloned, expressed in Escherichia coli and evaluated in dicrocoeliosis diagnosis using both Western Blot and enzyme-linked immunosorbent assay (ELISA). The recombinant expression molecule has demonstrated its value as a diagnosis antigen of dicrocoeliosis, able to discriminate between positive and controls on day 30 post infection. This is the first research conducted for identification and characterization of D. dendriticum ESTs, which can serve as a starting point for future research on immunodiagnosis and immunoprofilaxis of dicrocoeliosis.  相似文献

黄管秦艽(Gentiana officinalis)是一种重要的藏药高山植物,本研究构建了该物种开花期的eDNA文库。经检测达到中等cDNA文库水平,文库滴度为1.2×10^7pfu/ml,重组率95.9%,插入片段平均长度大于500bp。对343个随机挑选的重组克隆进行部分测序,获得的ESTs经编辑后共有181条有效序列。经生物信息学方法分析181条表达序列标签(EST)代表144个单克隆序列,其中55个与已鉴定的基因同源,35个序列与未鉴定的EST匹配,54个未找到同源序列;后两者共有89个EST序列未发现功能相似的蛋白。对已鉴定的EST进行功能分析发现,相关基因主要编码以下蛋白:与蛋白表达相关的占35%;光合作用相关的占笠%;新陈代谢相关的占18%;抗性相关的占11%;质膜运输和细胞分裂相关的分别占5%;染色体变化和细胞信号转导的分别占2%。根据有效EST序列设计引物,通过RT-PCR进一验证了所得EST的准确性。这些研究结果为将来研究黄管秦艽的功能基因以及该物种与相关物种的群体遗传学、进化生物学等方面提供了基础。  相似文献

Microsatellite markers were isolated from Ijima's leaf warbler, Phylloscopus ijimae. From an enriched genomic library and using the fast isolation by AFLP of sequences containing repeats (FIASCO) method, 10 polymorphic loci were obtained. Four to 12 alleles were identified in an analysis of 23 Ijima's leaf warblers, with the degree of heterozygosity ranging from 0.35 to 0.87. The markers were tested in four species of Phylloscopus and two other non‐Phylloscopus species of Sylviidae. Some loci were successfully amplified and showed polymorphism in Phylloscopus species, whereas amplification in the non‐Phylloscopus species was less successful.  相似文献
