Fruit quality and repeat flowering are two major foci of several strawberry breeding programs. The identification of quantitative trait loci (QTL) and molecular markers linked to these traits could improve breeding efficiency. In this work, an F1 population derived from the cross ‘Delmarvel’ × ‘Selva’ was used to develop a genetic linkage map for QTL analyses of fruit-quality traits and number of weeks of flowering. Some QTL for fruit-quality traits were identified on the same homoeologous groups found in previous studies, supporting trait association in multiple genetic backgrounds and utility in multiple breeding programs. None of the QTL for soluble solids colocated with a QTL for titratable acids, and, although the total soluble solid contents were significantly and positively correlated with titratable acids, the correlation coefficient value of 0.2452 and independence of QTL indicate that selection for high soluble solids can be practiced independently of selection for low acidity. One genomic region associated with the total number of weeks of flowering was identified quantitatively on LG IV-S-1. The most significant marker, FxaACAO2I8C-145S, explained 43.3 % of the phenotypic variation. The repeat-flowering trait, scored qualitatively, mapped to the same region as the QTL. Dominance of the repeat-flowering allele was demonstrated by the determination that the repeat-flowering parent was heterozygous. This genomic region appears to be the same region identified in multiple mapping populations and testing environments. Markers linked in multiple populations and testing environments to fruit-quality traits and repeat flowering should be tested widely for use in marker-assisted breeding. 相似文献

In the quest for fine mapping quantitative trait loci (QTL) at a subcentimorgan scale, several methods that involve the construction of inbred lines and the generation of large progenies of such inbred lines have been developed (Complex Trait Consortium 2003). Here we present an alternative method that significantly speeds up QTL fine mapping by using one segregating population. As a first step, a rough mapping analysis is performed on a small part of the population. Once the QTL have been mapped to a chromosomal interval by standard procedures, a large population of 1000 plants or more is analyzed with markers flanking the defined QTL to select QTL isogenic recombinants (QIRs). QIRs bear a recombination event in the QTL interval of interest, while other QTL have the same homozygous genotype. Only these QIRs are subsequently phenotyped to fine map the QTL. By focusing at an early stage on the informative individuals in the population only, the efforts in population genotyping and phenotyping are significantly reduced as compared to prior methods. Infections caused by the fungus Aspergillus are a major cause of morbidity and mortality in immunocompromised populations. To identify genes required for virulence that could be used as targets for novel treatments, we mapped quantitative trait loci (QTL) affecting virulence in the progeny of a cross between two strains of A. nidulans (FGSC strains A4 and A91). We genotyped 61 progeny at 739 single nucleotide polymorphisms (SNP) spread throughout the genome, and constructed a linkage map that was largely consistent with the genomic sequence, with the exception of one potential inversion of ~527 kb on Chromosome V. The estimated genome size was 3705 cM and the average intermarker spacing was 5.0 cM. The average ratio of physical distance to genetic distance was 8.1 kb/cM, which is similar to previous estimates, and variation in recombination rate was significantly positively correlated with GC content, a pattern seen in other taxa. To map QTL affecting virulence, we measured the ability of each progeny strain to kill model hosts, larvae of the wax moth Galleria mellonella. We detected three QTL affecting in vivo virulence that were distinct from QTL affecting in vitro growth, and mapped the virulence QTL to regions containing 7-24 genes, excluding genes with no sequence variation between the parental strains and genes with only synonymous SNPs. None of the genes in our QTL target regions have been previously associated with virulence in Aspergillus, and almost half of these genes are currently annotated as "hypothetical". This study is the first to map QTL affecting the virulence of a fungal pathogen in an animal host, and our results illustrate the power of this approach to identify a short list of unknown genes for further investigation. 相似文献

A genetic linkage map of Salix (2n = 38), composed of 325 AFLP and 38 RFLP markers has been constructed. The map was based on a population ( n = 87) derived from a cross between the male hybrid clone "Bj?rn" ( Salix viminalis x Salix schwerinii) and the female clone "78183" ( S. viminalis). Three hundred fifty seven AFLPs corresponding to DNA polymorphisms heterozygous in one parent and null in the other were scored. A total of 87 RFLP probes, most (83) derived from the Populus genome, yielded 39 and 11 polymorphic loci segregating in a 1:1 and 1:2:1 ratio respectively. Two maps, one for each parent, were constructed according to the "two-way pseudo-testcross" mapping strategy. The S. viminalis x S. schwerinii map (2,404 cM) included 217 markers and formed 26 major linkage groups while S. viminalis (1,844 cM) consisted of 146 markers placed on 18 major groups. In addition, eight and 14 additional minor linkage groups composed of less than four markers (doubles and triplets) were obtained in the S. viminalis x S. schwerinii and the S. viminalis maps, respectively. Both maps provided 70-80% genome coverage with an average density of markers of 14 cM. To investigate possible homologies between the parental maps, 20 AFLPs and 11 RFLPs segregating in 3:1 or 1:2:1 ratios were included in the linkage analysis. Eight linkage groups homologous between the two maps were detected. The present genetic map was used to identify quantitative trait loci (QTLs) affecting growth-related traits. Eleven QTLs were identified; seven QTLs for height growth, one QTL for stem diameter, one QTL for the height: diameter ratio, one QTL for the number of vegetative buds during flowering time and one QTL for the number of shoots. The estimated magnitude of the QTL effect ranged from 14 to 22% of the total phenotypic variance. One QTL associated with height growth and one affecting the height: diameter ratio were overlapping in the same marker interval with the QTL affecting stem diameter. QTL stability over years was estimated for traits measured in multiple years. Generally, QTLs were only significant in a single year although two QTLs for height growth were close to reaching the significance level in 2 consecutive years. 相似文献

To identify the chromosomal regions affecting wood quality traits, we conducted a genome-wide quantitative trait locus (QTL)
analysis of wood quality traits in Eucalyptus nitens. This information is important to exploit the full potential of the impending Eucalyptus genome sequence. A three generational mapping population consisting of 296 progeny trees was used to identify QTL associated
with several wood quality traits in E. nitens. Thirty-six QTL positions for cellulose content, pulp yield, lignin content, density, and microfibril angle (MFA) were identified
across different linkage groups. On linkage groups (LG)2 and 8, cellulose QTL cluster with pulp yield and extractives QTL
while on LG4 and 10 cellulose and pulp yield QTLs cluster together. Similarly, on LG4, 5, and 6 QTL for lignin traits were
clustered together. At two positions, QTL for MFA, a physical trait related to wood stiffness, were clustered with QTL for
lignin traits. Several cell wall candidate genes were co-located to QTL positions affecting different traits. Comparative
QTL analysis with Eucalyptus globulus revealed two common QTL regions for cellulose and pulp yield. The QTL positions identified in this study provide a resource
for identifying wood quality genes using the impending Eucalyptus genome sequence. Candidate genes identified in this study through co-location to QTL regions may be useful in association

We examined the genetic architecture of four fitness-related traits (reproductive success, ovariole number, body size and early fecundity) in a panel of 98 Oregon-R x 2b3 recombinant inbred lines (RILs). Highly significant genetic variation was observed in this population for female, but not male, reproductive success. The cross-sex genetic correlation for reproductive success was 0.20, which is not significantly different from zero. There was significant genetic variation segregating in this cross for ovariole number, but not for body size or early fecundity. The RILs were genotyped for cytological insertion sites of roo transposable elements, yielding 76 informative markers with an average spacing of 3.2 cM. Quantitative trait loci (QTL) affecting female reproductive success and ovariole number were mapped using a composite interval mapping procedure. QTL for female reproductive success were located at the tip of the X chromosome between markers at cytological locations 1B and 3E; and on the left arm of chromosome 2 in the 30D-38A cytological region. Ovariole number QTL mapped to cytological intervals 62D-69D and 98A-98E, both on the third chromosome. The regions harbouring QTL for female reproductive success and ovariole number were also identified as QTL for longevity in previous studies with these lines. 相似文献

Arabidopsis natural variation was used to analyze the genetics of plant growth rate. Screening of 22 accessions revealed a large variation for seed weight, plant dry weight and relative growth rate but not for water content. A positive correlation was observed between seed weight and plant area 10 d after planting, suggesting that seed weight affects plant growth during early phases of development. During later stages of plant growth this correlation was not significant, indicating that other factors determine growth rate during this phase. Quantitative trait locus (QTL) analysis, using 114 (F9 generation) recombinant inbred lines derived from the cross between Landsberg erecta (Ler, from Poland) and Shakdara (Sha, from Tadjikistan), revealed QTLs for seed weight, plant area, dry weight, relative growth rate, chlorophyll fluorescence, flowering time, and flowering-related traits. Growth traits (plant area, dry weight, and relative growth rate) colocated at five genomic regions. At the bottom of chromosome 5, colocation was found of QTLs for leaf area, leaf initiation speed, specific leaf area, and chlorophyll fluorescence but not for dry weight, indicating that this locus might be involved in leaf development. No consistent relation between growth traits and flowering time was observed despite some colocations. Some of the QTLs detected for flowering time overlapped with loci detected in other recombinant inbred line populations, but also new loci were identified. This study shows that Arabidopsis can successfully be used to study the genetic basis of complex traits like plant growth rate. 相似文献

Aflatoxin produced by Aspergillus flavus in corn poses significant health risks to both humans and livestock. Exploitation of host-plant resistance in breeding programs is a sustainable way to minimize aflatoxin contamination. Identification of quantitative trait loci (QTL) associated with resistance to aflatoxin accumulation in kernels can accelerate development of aflatoxin-resistant corn using marker-assisted selection. An F2:3 mapping population, developed from a cross involving a resistant inbred Mp715 and a susceptible inbred B73, was evaluated in replicated field trials with developing ears artificially inoculated with A. flavus for 2 years to identify QTL for reduced aflatoxin accumulation. Using composite interval mapping, 6 to 7 QTL for aflatoxin content were identified in both years with contribution of individual QTL ranging from <1 to 10% of phenotypic variation. More QTL were detected for husk coverage with phenotypic variance range of <1 to 16% explained by individual QTL. Both B73 and Mp715 alleles at these QTL loci contributed toward resistance. Husk coverage and aflatoxin levels were significantly correlated in both years. Our findings were further supported by overlapping of QTL for husk coverage ratings in four genomic regions on chromosomes 4, 8, and 10, where aflatoxin resistance QTL were reported in previous studies. Since most of the QTL were of low to moderate effects, pyramiding of these QTL may lead to enhanced resistance to aflatoxin accumulation in corn. 相似文献

Tree growth and vegetative propagation are complex but important traits under selection in many tree improvement programmes. To understand the genetic control of these traits, we conducted a quantitative trait locus (QTL) study in three full-sib families of Eucalyptus nitens growing at two different sites. One family growing at Ridgley, Tasmania had 300 progeny and two clonally replicated families growing at Mt. Gambier, South Australia had 327 and 210 progeny. Tree growth was measured over several years at both sites and percentages of roots produced by either stem cuttings or tissue culture were assessed in the two Mt. Gambier families. Linkage analysis of growth traits revealed several QTLs for later year traits but few for early year traits, reflecting temporal differences in the heritabilities of these traits. Two growth QTL positions, one on LG8 and another on LG11 were common between the Ridgley and Mt. Gambier families. Four QTLs were observed for each of the two vegetative propagation methods. Two QTLs for vegetative propagation on LG7 and LG11 were validated in the second family at Mt. Gambier. These results suggest that growth and vegetative propagation traits are controlled by several small effect loci. The QTLs identified in this study are useful starting points for identifying candidate genes using the Eucalyptus grandis genome sequence. 相似文献

dissolution. In the present study, quantitative trait locus (QTL) analysis revealed a significant locus for rebleeding (clot
stability) time (time between cessation of initial bleeding and start of the second bleeding) on chromosome 5, suggestive
loci for bleeding time (time between start of bleeding and cessation of bleeding) also on chromosomes 5, and two suggestive
loci for clot stability on chromosome 17 and one on chromosome 11. The three CSS and the parent A/J had elevated clot stability
time. There was no interaction of genes on chromosome 11 with genes on chromosome 5 or chromosome 17. On chromosome 17, twenty-three
candidate genes were identified in synteny with previously identified loci for thrombotic risk on human chromosome 18. Thus,
we have identified new QTLs and candidate genes not previously known to influence thrombotic risk.

The first quantitative trait locus (QTL) analysis of multiple agronomic traits in the model legume Lotus japonicus was performed with a population of recombinant inbred lines derived from Miyakojima MG-20 x Gifu B-129. Thirteen agronomic traits were evaluated in 2004 and 2005: traits of vegetative parts (plant height, stem thickness, leaf length, leaf width, plant regrowth, plant shape, and stem color), flowering traits (flowering time and degree), and pod and seed traits (pod length, pod width, seeds per pod, and seed mass). A total of 40 QTLs were detected that explained 5%-69% of total variation. The QTL that explained the most variation was that for stem color, which was detected in the same region of chromosome 2 in both years. Some QTLs were colocated, especially those for pod and seed traits. Seed mass QTLs were located at 5 locations that mapped to the corresponding genomic positions of equivalent QTLs in soybean, pea, chickpea, and mung bean. Detection of quantitative trait loci (QTL) in breeding populations offers the advantage that these QTL are of direct relevance for the improvement of crops via knowledge-based breeding. As phenotypic data are routinely generated in breeding programs and the costs for genotyping are constantly decreasing, it is tempting to exploit this information to unravel the genetic architecture underlying important agronomic traits in crops. Quantitative trait locus analysis of longitudinal quantitative trait data in complex pedigrees 下载免费PDF全文
There is currently considerable interest in genetic analysis of quantitative traits such as blood pressure and body mass index. Despite the fact that these traits change throughout life they are commonly analyzed only at a single time point. The genetic basis of such traits can be better understood by collecting and effectively analyzing longitudinal data. Analyses of these data are complicated by the need to incorporate information from complex pedigree structures and genetic markers. We propose conducting longitudinal quantitative trait locus (QTL) analyses on such data sets by using a flexible random regression estimation technique. The relationship between genetic effects at different ages is efficiently modeled using covariance functions (CFs). Using simulated data we show that the change in genetic effects over time can be well characterized using CFs and that including parameters to model the change in effect with age can provide substantial increases in power to detect QTL compared with repeated measure or univariate techniques. The asymptotic distributions of the methods used are investigated and methods for overcoming the practical difficulties in fitting CFs are discussed. The CF-based techniques should allow efficient multivariate analyses of many data sets in human and natural population genetics. 相似文献

The objectives of this study were to understand the genetic basis of morphological variation observed in the genus Citrus and its relatives and to identify genomic regions associated with certain morphological traits using genetic linkage mapping
and quantitative trait loci (QTLs) analysis with random amplified polymorphic DNA (RAPD) markers. First, a genetic linkage
map was constructed with RAPD markers obtained by screening 98 progeny plants from a {Citrus grandis × [C. paradisi × Poncirus trifoliata]} × {[(C. paradisi × P. trifoliata) × C. reticulata] × [(C. paradisi × Poncirus trifoliata) × C. sinensis]} intergeneric cross. The map contains 69 RAPD markers distributed into nine linkage groups. Then, 17 different morphological
traits, including six tree and two leaf characters of 98 progeny plants and six floral and three fruit characters of about
half of the same progeny plants were evaluated for 2 years and statistically analyzed for variation. Statistical analysis
of individual traits indicated that trunk diameter and growth, tree height, canopy width, tree vigor and growth, leaf length
and width, petal and anther numbers, petal length and width, length of pistil and style, fruit length and diameter, and fruit
segment number showed normal or close to normal distribution, suggesting that these traits may be inherited quantitatively.
Quantitative data from the morphological traits were analyzed to detect markers and putative QTLs associated with these traits
using interval mapping method. QTL analysis revealed 18 putative QTLs of LOD > 3.0 associated with 13 of the morphological
traits analyzed. The putative QTLs were distributed in several different linkage groups, and QTLs associated with similar
traits were mostly mapped to the same LG or similar locations in the linkage group, indicating that the same genomic region

Association mapping is an attractive method to identify QTLs in perennial horticultural crops such as citrus, as it does not need a designed cross between parental genotypes and can save time and labor to construct a segregating population. It usually requires more genetic markers than linkage-based QTL mapping owing to a lower degree of linkage disequilibrium (LD). However, recent advances in next-generation sequencing offer high-throughput, cost-effective methods, including genotyping-by-sequencing (GBS), for genotyping massive amounts of single nucleotide polymorphisms (SNPs). In this study, we performed a genome-wide association study (GWAS) of fruit-quality traits in citrus using SNPs obtained by GBS. We evaluated 110 citrus accessions, including landraces, modern cultivars, and breeding lines, for eight fruit-quality traits (fruit weight, fruit skin color, fruit surface texture, peelability, pulp firmness, segment firmness, sugar content, and acid content) during 2005 to 2012 (except 2007). GBS found 2309 SNPs, which we anchored to the clementine reference genome. We evaluated LD in the 110 accessions and confirmed that GBS gave enough SNPs to conduct GWAS. We identified seven QTLs, including four novel ones, comprising four significant QTLs for fruit weight and one QTL each for fruit skin color, pulp firmness, and segment firmness. The development of molecular genetic maps has accelerated the identification and mapping of genomic regions controlling quantitative
characters, referred to as quantitative trait loci or QTLs. A molecular map derived from an F2 population of a tropical japonica×indica cross (Labelle/Black Gora) consisted of 116 restriction fragment length polymorphism
(RFLP) markers. Composite interval mapping was used to identify the QTLs controlling six panicle and grain characteristics.
Two QTLs were identified for panicle size at LOD>3.0, with one on chromosome 3 accounting for 16% of the phenotypic variation.
Four loci controlling spikelet fertility accounted for 23% of the phenotypic variation. Seven, four, three and two QTLs were
detected for grain length, breadth, shape and weight, respectively, with the most prominent QTLs being on chromosomes 3, 4,
and 7. Grain shape, measured as the ratio of length to breadth, was mostly controlled by loci on chromosomes 3 and 7 that
coincided with the most important QTLs identified for length and breadth, respectively. A model including three loci accounted
for 45% of the phenotypic variation for this trait. The identification of economically important QTLs will be useful in breeding
for improved grain characteristics.

Fruit-quality trait improvement is an important objective in citrus breeding; however, fruit breeding programs often accumulate highly unbalanced phenotypic records, which are a serious obstacle in comparing and selecting genotypes. The best linear unbiased prediction (BLUP) method can be used to overcome these difficulties, but few fruit breeding programs have adopted the method, and to our knowledge, the method has not yet been used to predict breeding values of traits based on pedigree information and genetic correlations between traits in citrus. Accordingly, we used the BLUP method to predict the breeding values of nine fruit-quality traits (fruit weight, fruit skin color, fruit surface texture, peelability, flesh color, pulp firmness, segment firmness, sugar content, and acid content) utilizing phenotypic records collected over several years as part of the citrus breeding program conducted at the Kuchinotsu branch of the National Institute of Fruit Tree Science in Japan. Although the accumulated phenotypic records were highly unbalanced, the BLUP method was able to predict the breeding values of all 2122 genotypes (111 parental cultivars and 2011 F1 offspring from 126 pair-cross families), as well as estimates of several genetic parameters, including narrow-sense heritability and phenotypic and genotypic correlations. These findings demonstrate the utility of the BLUP method in citrus crossbreeding and provide predicted breeding values, which can be used to select superior genotypes in the Kuchinotsu Citrus Breeding Program and related genetic selection endeavors. 相似文献

The efficiency of marker-assisted selection (MAS) depends on the power of quantitative trait locus (QTL) detection and unbiased estimation of QTL effects. Two independent samples N = 344 and 107 of F2 plants were genotyped for 89 RFLP markers. For each sample, testcross (TC) progenies of the corresponding F3 lines with two testers were evaluated in four environments. QTL for grain yield and other agronomically important traits were mapped in both samples. QTL effects were estimated from the same data as used for detection and mapping of QTL (calibration) and, based on QTL positions from calibration, from the second, independent sample (validation). For all traits and both testers we detected a total of 107 QTL with N = 344, and 39 QTL with N = 107, of which only 20 were in common. Consistency of QTL effects across testers was in agreement with corresponding genotypic correlations between the two TC series. Most QTL displayed no significant QTL x environment nor epistatic interactions. Estimates of the proportion of the phenotypic and genetic variance explained by QTL were considerably reduced when derived from the independent validation sample as opposed to estimates from the calibration sample. We conclude that, unless QTL effects are estimated from an independent sample, they can be inflated, resulting in an overly optimistic assessment of the efficiency of MAS. 相似文献
