Records from 75,941 Nelore cattle were used to determine the importance of genotype by environment interaction (GEI) in five Brazilian states. (Co)variance components were estimated by single-trait analysis (with yearling weight, W450, considered to be the same trait in all states) and multiple-trait analysis (with the record from each state considered to be a different trait). The direct heritability estimates for yearling weight were 0.51, 0.39, 0.44, 0.37 and 0.41 in the states of Goiás, Mato Grosso, São Paulo, Mato Grosso do Sul and Minas Gerais, respectively. The across-state genetic correlation estimates between Goiás and Mato Grosso, Goiás and Minas Gerais, São Paulo and Minas Gerais, and Mato Grosso do Sul and Minas Gerais ranged from 0.67 to 0.75. These estimates indicate that GEIs are biologically important. No interactions were observed between Goiás and São Paulo, Goiás and Mato Grosso do Sul, Mato Grosso and São Paulo, Mato Grosso and Mato Grosso do Sul, Mato Grosso and Minas Gerais, or São Paulo and Mato Grosso do Sul (0.82 to 0.97). Comparison of single and multiple-trait analyses showed that selection based on the former was less efficient in the presence of GEI, with substantial losses (up to 10%) during selection.  相似文献

The objectives of this study were to 1) compare four models for breeding value prediction using genomic or pedigree information and 2) evaluate the impact of fixed effects that account for family structure. Comparisons were made in a Nellore-Angus population comprising F2, F3 and half-siblings to embryo transfer F2 calves with records for overall temperament at weaning (TEMP; n = 769) and Warner-Bratzler shear force (WBSF; n = 387). After quality control, there were 34,913 whole genome SNP markers remaining. Bayesian methods employed were BayesB (π̃ = 0.995 or 0.997 for WBSF or TEMP, respectively) and BayesC (π = 0 and π̃), where π̃ is the ideal proportion of markers not included. Direct genomic values (DGV) from single trait Bayesian analyses were compared to conventional pedigree-based animal model breeding values. Numerically, BayesC procedures (using π̃) had the highest accuracy of all models for WBSF and TEMP (ρ̂ = 0.843 and 0.923, respectively), but BayesB had the least bias (regression of performance on prediction closest to 1, β̂y,x = 2.886 and 1.755, respectively). Accounting for family structure decreased accuracy and increased bias in prediction of DGV indicating a detrimental impact when used in these prediction methods that simultaneously fit many markers.  相似文献

In order to achieve improvements in production efficiency in livestock, herds of high sexual precocity and good fertility are needed. These traits increase the availability of animals in herd, either for sale or selection, allowing both greater selective intensity and greater genetic progress. This study aimed at estimating genetic parameters for reproductive traits measured directly in females in order to verify whether they could be used as selection criteria for genetic improvement in Nellore cows, as well as estimating the genetic relationship among these traits and scrotal circumference (SC), the traditional selection criterion for sexual precocity in cattle. In addition to SC, stayability (STAY), number of calvings at 53 months (NC53) and heifers rebreeding (HR) were studied. The (co)variances and genetic parameters were estimated using Bayesian inference. STAY, NC53 and HR were analyzed assuming a threshold model, whereas SC was analyzed with a linear model. Heritability estimated for NC53 was 0.22, and this trait was strongly and positively correlated with STAY, meaning selection for NC53 would improve productive longevity of Nellore cows. Correlations estimated between HR and STAY (≈0.97) and between HR and NC53 (≈0.99) allow an improvement on HR rates if selection was applied to traits related to longevity. Genetic correlations among SC and female reproductive traits were positive but weak, suggesting the need to use reproductive traits directly measured in females in order to obtain greater improvements in sexual precocity and longevity.  相似文献

The aim of the present study was to evaluate the prediction ability of models that cope with longevity phenotypic expression as uncensored and censored in Nellore cattle. Longevity was defined as the difference between the dates of last weaned calf and cow birth. There were information of 77 353 females, being 61 097 cows with uncensored phenotypic information and 16 256 cows with censored records. These data were analyzed considering three different models: (1) Gaussian linear model (LM), in which only uncensored records were considered; and two models that consider both uncensored and censored records: (2) Censored Gaussian linear model (CLM); and (3) Weibull frailty hazard model (WM). For the model prediction ability comparisons, the data set was randomly divided into training and validation sets, containing 80% and 20% of the records, respectively. There were considered 10 repetitions applying the following restrictions: (a) at least three animals per contemporary group in the training set; and (b) sires with more than 10 progenies with uncensored records (352 sires) should have daughters in the training and validation sets. The variance components estimated using the whole data set in each model were used as true values in the prediction of breeding values of the animals in the training set. The WM model showed the best prediction ability, providing the lowest χ2 average and the highest number of sets in which a model had the smallest value of χ2 statistics. The CLM and LM models showed prediction abilities 2.6% and 3.7% less efficient than WM, respectively. In addition, the accuracies of sire breeding values for LM and CLM were lower than those obtained for WM. The percentages of bulls in common, considering only 10% of sires with the highest breeding values, were around 75% and 54%, respectively, between LM–CLM and LM–WM models, considering all sires, and 75% between LM–CLM and LM–WM, when only sires with more than 10 progenies with uncensored records were taken into account. These results are indicative of reranking of animals in terms of genetic merit between LM, CLM and WM. The model in which censored records of longevity were excluded from the analysis showed the lowest prediction ability. The WM provides the best predictive performance, therefore this model would be recommended to perform genetic evaluation of longevity in this population.  相似文献

The strength of reproductive isolation often correlates positively with parental divergence in both animals and plants. Here, we assess the relationship between transmission ratio distortion (TRD) of marker loci and parental divergence in intraspecific rice (Oryza sativa L.) crosses. We produced 10 diverse F(2) populations by crossing a temperate japonica reference accession with each of 10 donor accessions belonging to subpopulations different from the reference accession, and then genotyped the F(2) populations using molecular markers distributed across the entire genome. Significant TRDs (α?=?0.05) were detected in 9 of the 10 F(2) populations. TRD regions on chromosomes 3 and 6 were common to several populations; in contrast, other TRD regions were unique to a single population, indicating the diversification of genomic location of TRDs among the populations. The level of TRD (estimated from the overall number and magnitude of TRDs) was significantly correlated with the genetic distance between the donor accessions and the reference accession. Our results suggest that in intraspecific rice crosses, parental divergence may result in diversification of the TRD pattern, followed by an increase in the level of TRD.  相似文献

Survival or longevity is an economically relevant trait in cattle. However, it is not currently included in cattle selection criteria because of the delayed recording of phenotypic data and the high computational demand of survival techniques under proportional hazard models. The identification of longevity-correlated traits that can be early registered in lifetime would therefore be very useful for beef cattle selection processes. The aim of this study was to estimate the genetic correlation of survival (SURV) with: growth - birth weight (BW), weight at 120 days (W120), weight at 210 days (W210); carcass - cold carcass weight (CCW), conformation (CON), fatness (FAT) and meat colour (COL); teat morphology - teat thickness (TT), teat length (TL) and udder depth (UD); leg morphology - forward (FL) and backward legs (BL); milk production (MILK) and docility (DOC). In the statistical analysis, SURV was measured in discrete-time intervals and modelled via a sequential threshold model. A series of independent bivariate Bayesian analyses between cow survival and each recorded trait were carried out. The posterior mean estimates (and posterior standard deviation) for the heritability of SURV was 0.05 (0.01); and for the relevant genetic correlations with SURV were 0.07 (0.04), 0.12 (0.05), 0.10 (0.05), 0.15 (0.05), -0.18 (0.06), 0.33 (0.06) and 0.27 (0.15) for BW, W120, W210, CCW, CON, FAT and COL, respectively.  相似文献

A popular approach to detecting positive selection is to estimate the parameters of a probabilistic model of codon evolution and perform inference based on its maximum likelihood parameter values. This approach has been evaluated intensively in a number of simulation studies and found to be robust when the available data set is large. However, uncertainties in the estimated parameter values can lead to errors in the inference, especially when the data set is small or there is insufficient divergence between the sequences. We introduce a Bayesian model comparison approach to infer whether the sequence as a whole contains sites at which the rate of nonsynonymous substitution is greater than the rate of synonymous substitution. We incorporated this probabilistic model comparison into a Bayesian approach to site-specific inference of positive selection. Using simulated sequences, we compared this approach to the commonly used empirical Bayes approach and investigated the effect of tree length on the performance of both methods. We found that the Bayesian approach outperforms the empirical Bayes method when the amount of sequence divergence is small and is less prone to false-positive inference when the sequences are saturated, while the results are indistinguishable for intermediate levels of sequence divergence.  相似文献

* A sex-independent transmission ratio distortion (siTRD) system detected in the interspecific cross in rice was analyzed in order to understand its significance in reproductive barriers. The S(1) gene, derived from African rice Oryza glaberrima, induced preferential abortion of both male and female gametes possessing its allelic alternative (), from Asian rice O. sativa, only in the heterozygote. * The siTRD was characterized by resolving it into mTRD and fTRD occurring through male and female gametes, respectively, cytological analysis of gametophyte development, and mapping of the S(1) locus using near-isogenic lines. The allelic distribution of the S(1) locus in Asian and African rice species complexes was also analyzed. * The siTRD system involved at least two components affecting male and female gametogeneses, respectively, including a modifier(s) that enhances fTRD. The chromosomal location of the major component causing the mTRD was delimited within an approx. 40 kb region. The S(1) locus induced hybrid sterility in any pairwise combination between Asian and African rice species complexes. * The allelic state of the S(1) locus has diverged between Asian and African rice species complexes, suggesting that the TRD system has a significant role in the reproductive barriers in rice.  相似文献

A quantitative trait depends on multiple quantitative trait loci (QTL) and on the interaction between two or more QTL, named epistasis. Several methods to detect multiple QTL in various types of design have been proposed, but most of these are based on the assumption that each QTL works independently and epistasis has not been explored sufficiently. The objective of the study was to propose an integrated method to detect multiple QTL with epistases using Bayesian inference via a Markov chain Monte Carlo (MCMC) algorithm. Since the mixed inheritance model is assumed and the deterministic algorithm to calculate the probabilities of QTL genotypes is incorporated in the method, this can be applied to an outbred population such as livestock. Additionally, we treated a pair of QTL as one variable in the Reversible jump Markov chain Monte Carlo (RJMCMC) algorithm so that two QTL were able to be simultaneously added into or deleted from a model. As a result, both of the QTL can be detected, not only in cases where either of the two QTL has main effects and they have epistatic effects between each other, but also in cases where neither of the two QTL has main effects but they have epistatic effects. The method will help ascertain the complicated structure of quantitative traits.  相似文献

A number of cattle breeds have become highly specialized for milk or beef production, following strong artificial selection for these traits. In this paper, we compare allele frequencies from 9323 single nucleotide polymorphism (SNP) markers genotyped in dairy and beef cattle breeds averaged in sliding windows across the genome, with the aim of identifying divergently selected regions of the genome between the production types. The value of the method for identifying selection signatures was validated by four sources of evidence. First, differences in allele frequencies between dairy and beef cattle at individual SNPs were correlated with the effects of those SNPs on production traits. Secondly, large differences in allele frequencies generally occurred in the same location for two independent data sets (correlation 0.45) between sliding window averages. Thirdly, the largest differences in sliding window average difference in allele frequencies were found on chromosome 20 in the region of the growth hormone receptor gene, which carries a mutation known to have an effect on milk production traits in a number of dairy populations. Finally, for the chromosome tested, the location of selection signatures between dairy and beef cattle was correlated with the location of selection signatures within dairy cattle.  相似文献

Hepatitis C virus (HCV) is a leading cause of liver cancer and cirrhosis, and Egypt has possibly the highest HCV prevalence worldwide. In this article we use a newly developed Bayesian inference framework to estimate the transmission dynamics of HCV in Egypt from sampled viral gene sequences, and to predict the public health impact of the virus. Our results indicate that the effective number of HCV infections in Egypt underwent rapid exponential growth between 1930 and 1955. The timing and speed of this spread provides quantitative genetic evidence that the Egyptian HCV epidemic was initiated and propagated by extensive antischistosomiasis injection campaigns. Although our results show that HCV transmission has since decreased, we conclude that HCV is likely to remain prevalent in Egypt for several decades. Our combined population genetic and epidemiological analysis provides detailed estimates of historical changes in Egyptian HCV prevalence. Because our results are consistent with a demographic scenario specified a priori, they also provide an objective test of inference methods based on the coalescent process.  相似文献

A Gaussian-threshold model is described under the general framework of structural equation models for inferring simultaneous and recursive relationships between binary and Gaussian characters, and estimating genetic parameters. Relationships between clinical mastitis (CM) and test-day milk yield (MY) in first-lactation Norwegian Red cows were examined using a recursive Gaussian-threshold model. For comparison, the data were also analyzed using a standard Gaussian-threshold, a multivariate linear model, and a recursive multivariate linear model. The first 180 days of lactation were arbitrarily divided into three periods of equal length, in order to investigate how these relationships evolve in the course of lactation. The recursive model showed negative within-period effects from (liability to) CM to test-day MY in all three lactation periods, and positive between-period effects from test-day MY to (liability to) CM in the following period. Estimates of recursive effects and of genetic parameters were time-dependent. The results suggested unfavorable effects of production on liability to mastitis, and dynamic relationships between mastitis and test-dayMYin the course of lactation. Fitting recursive effects had little influence on the estimation of genetic parameters. However, some differences were found in the estimates of heritability, genetic, and residual correlations, using different types of models (Gaussian-threshold vs. multivariate linear).  相似文献

Summary A procedure for genetic evaluation with field data is proposed for situations in which there is mixed major gene and polygenic inheritance and the major genotype membership of some or of all individuals is unknown. Location parameters (fixed environmental, major genotype and polygenic effects), major genotype frequencies and variance components are estimated by the modal values of joint and marginal posterior distributions. The method is described for continuous and discontinuous data as well as for univariate and multivariate evaluations. Heritability estimates and genetic correlations were obtained for body weight and scrotal circumference, adjusted, respectively, to 12 (BW12 and SC12) and 18 (BW18 and SC18) months of age, for 10 742 male Nellore cattle. The adjustments to SC12 and SC18 were made using a nonlinear logistic function, while BW12 and BW18 were obtained by linear adjustment. The contemporary groups (CGs) were defined from animals born on the same farm, in the same year and birth season. The mean heritability estimates obtained using the restricted maximum likelihood method in bi-trait analysis were 0.25, 0.25, 0.29 and 0.42 for BW12, BW18, SC12 and SC18, respectively. The genetic correlations were 0.30 ± 0.11, 0.21 ± 0.13, 0.21 ± 0.11, -0.08 ± 0.15, 0.16 ± 0.12 and 0.89 ± 0.04 between the traits BW12 and BW18; BW12 and SC12; BW12 and SC18; BW18 and SC12; BW18 and SC18; and SC12 and SC18. The heritability for SC18 was considerably greater than for SC12, suggesting that this should be included as a selection criterion. The genetic correlation between BW18 and SC12 was close to zero, indicating that these traits did not influence each other. The contrary occurred between SC12 and SC18, indicating that selection using one of these could alter the other. Because of the mean magnitudes of heritabilities in the various measurements of weight and scrotal perimeter, it is suggested that the practice of individual selection for these traits is possible.  相似文献

Measuring diet choice in grazing animals is challenging, complicating the assessment of feed efficiency in pasture-based systems. Furthermore, animals may modify their intake of a forage species depending on its nutritive value and on their own physiological status. Various fecal markers have been used to estimate feed intake in grazing animals. However, plant-wax markers such as n-alkanes (ALK) and long-chain alcohols may provide reliable estimates of both dietary choices and intakes. Still, their use in beef cattle has been relatively limited. The present study was designed to test the reliability of the ALK technique to estimate diet choices in beef heifers. Twenty-two Angus-cross heifers were evaluated at both post-weaning and yearling age. At each age, they were offered both red clover and fescue hay as cubes. Following 3-week acclimation periods, daily intake of each forage species was assessed daily for 10 days. During the final 5 days, fecal grab samples were collected twice daily. The ALK fecal concentrations were adjusted using recovery fractions compiled from literature. Diet composition was estimated using two statistical methods. Post-weaning, dietary choices were reliably estimated, with low residual error, regardless of the statistical approach adopted. The regression of observed on estimated red clover proportion ranged from 0.85±0.08 to 1.01±0.09 for fecal samples collected in the p.m. and for daily proportions once averaged, respectively. However, at yearling age, the estimates were less reliable. There was a tendency to overestimate the red clover proportion in diets of heifers preferring fescue, and vice versa. This was due to greater variability in ALK fecal concentrations in the yearling heifers. Overall, the ALK technique provided a reliable tool for estimating diet choice in animals fed a simple forage diet. Although further refinements in the application of this methodology are needed, plant-wax markers provide opportunities for evaluating diet composition in grazing systems in cattle.  相似文献

The objective of this study was to evaluate the genetic relationship between postweaning weight gain (PWG), heifer pregnancy (HP), scrotal circumference (SC) at 18 months of age, stayability at 6 years of age (STAY) and finishing visual score at 18 months of age (PREC), and to determine the potential of these traits as selection criteria for the genetic improvement of growth and reproduction in Nellore cattle. The HP was defined as the observation that a heifer conceived and remained pregnant, which was assessed by rectal palpation at 60 days. The STAY was defined as whether or not a cow calved every year up to the age of 6 years, given that she was provided the opportunity to breed. The Bayesian linear-threshold analysis via the Gibbs sampler was used to estimate the variance and covariance components applying a multitrait model. Posterior mean estimates of direct heritability were 0.15 ± 0.00, 0.42 ± 0.02, 0.49 ± 0.01, 0.11 ± 0.01 and 0.19 ± 0.00 for PWG, HP, SC, STAY and PREC, respectively. The genetic correlations between traits ranged from 0.17 to 0.62. The traits studied generally have potential for use as selection criteria in genetic breeding programs. The genetic correlations between all traits show that selection for one of these traits does not imply the loss of the others.  相似文献

Reducing the environmental impact of livestock production is now indispensable and genetic selection can be of great support for this purpose. Measures that can identify high body growth at low maintenance costs in production animals are particularly useful since resources have been increasingly limited. Therefore, the goal of this study was to estimate genetic parameters for BW and Kleiber ratio (KR) in 210-day-old and 365-day-old Charolais and Limousin breeds. A database comprising animals born from 1999 to 2018 was used in a multitrait model applying Bayesian inference. The heritability for BW is high in Charolais (0.39 and 0.42 for BW210 and BW365, respectively) and moderate in Limousin (0.22), indicating possible genetic gains for BW in both breeds. The genetic variability of KR should also allow satisfactory genetic gains. In addition, the genetic correlation between BW and KR ranged from low to moderate. Thus, selection over KR should have no effects on BW, showing that high body growth can be obtained without changes in efficiency.  相似文献

Records from 106,212 Nellore animals, born between 1998 and 2006, were used to estimate (co)variance components and genetic parameters for birth weight (BW), average weight gains from birth to weaning (GBW), average weight gains from weaning to after yearling (GWAY), weaning hip height (WHH), postweaning hip height (PHH) and scrotal circumferences at 9 (SC9), 12 (SC12) and 15 (SC15) months of age. (Co)variance components were estimated by an animal model using multi-trait analysis. Heritability estimates for BW, GBW, GWAY, WHH, PHH, SC9, SC12 and SC15 were 0.31 ± 0.01; 0.25 ± 0.02; 0.30 ± 0.04; 0.51 ± 0.04; 0.54 ± 0.04; 0.39 ± 0.01; 0.41 ± 0.01 and 0.44 ± 0.02, respectively. Genetic correlations between growth traits ranged from 0.09 ± 0.01 to 0.88 ± 0.01, thereby implying that, at any age, selection to increase average weight gains will also increase stature. Genetic correlations between BW and average weight gains with scrotal circumferences were all positive and moderate (0.15 ± 0.03 to 0.38 ± 0.01). On the other hand, positive and low genetic associations were estimated between hip height and scrotal circumference at different ages (0.09 ± 0.01 to 0.17 ± 0.02). The results of this study pointed out that selection to larger scrotal circumferences in males will promote changes in average weight gains. In order to obtain Nellore cattle with the stature and size suitable for the production system, both weight gain and hip height should be included in a selection index.  相似文献
