Orchids are some of the most important ornamental flowers. Cymbidium mosaic virus (CymMV) and Odontoglossum ringspot virus (ORSV) are the most prevalent and economically important viruses affecting orchids in China. In this study, 20 CymMV and 28 ORSV isolates were selected for genetic diversity analysis. The CymMV isolates shared 84.6–100% and 89.5–100% identities of coat protein (CP) at the nucleotide (nt) and amino acid (aa) levels, respectively. The identities of ORSV isolates were 96.4–100% (nt) and 92.5–99.4% (aa). The CP genes of CymMV were found to have genetic diversity, and the CP genes of ORSV were genetically conservative. These results can aid in designing effective disease‐control strategies.  相似文献

The genomes of three potyvirus isolates from, respectively, naturally infected Colocasia esculenta, Caladium spp. and Dieffenbachia spp. in Andhra Pradesh, India, were amplified by RT‐PCR using degenerate potyvirus primers. Sequence analysis of RT‐PCR amplicons (1599 nucleotides) showed maximum identity of 97% with the KoMV‐Zan isolate of Konjac mosaic virus (KoMV) from Taiwan (A/C AF332872). The three isolates had a maximum identity of 99.4%. The length of coat protein (CP) gene of three isolates was 846 nucleotides encoding 282 amino acids with a deduced size of 32.25 kDa. The CP gene of the isolates had, respectively, 78.1–95.7% and 88.2–96.4% identity at nucleotide and amino acid levels with KoMV isolates. The CP gene of the three isolates had 93.1–100% (nucleotide) and 98.2–100% (amino acid) identity. The 3′‐UTR of the three isolates showed maximum identity of 91.1–100% identity between and with other KoMV isolates. In the CP amino acid–based phylogenetic analyses, the isolates branched as a distinct cluster along with known KoMV isolates. The three potyvirus isolates associated with mosaic, chlorotic feathery mottling, chlorotic spots, leaf deformation and chlorotic ring spots on three aroids were identified as isolates of KoMV for the first time from Andhra Pradesh, India.  相似文献

By comparing the partial nucleotide sequences of the heat shock protein HSP70 homologue gene, we assessed the genetic diversity of Brazilian tomato isolates of Tomato chlorosis virus (ToCV), as well as their relationship with other ToCV isolates found worldwide. The Brazilian ToCV isolates shared 99.9–100% nucleotide identity, which indicates low genetic diversity. Brazilian ToCV isolates showed a closer evolutionary relationship to those from Mediterranean countries. Based on these results, the origin of Brazilian ToCV isolates and the possible number of introductions of the virus into Brazil are discussed.  相似文献

To evaluate the genetic diversity of Grapevine virus A (GVA), the genomic region encompassing the partial capsid protein gene and ORF5 was analysed from 10 GVA isolates. Phylogenetic study showed a broad variability of the GVA isolates recovered from a limited geographical area (Slovakia and Czech Republic) and further confirmed the absence of geographical structuration within GVA. Moreover, assessment of structure and intra‐isolate variability revealed that grapevine samples infected with SK13 and SK29 isolates have harboured a population of different sequence variants.  相似文献

Cryptosporidium is an apicomplexan protozoan that lives in most vertebrates, including humans. Its gp60 gene is functionally involved in its attachment to host cells, and its high level of genetic variation has made it the reference marker for sample typing in epidemiological studies. To understand the origin of such high diversity and to determine the extent to which this classification applies to the rest of the genome, we analysed the patterns of variation at gp60 and nine other nuclear loci in isolates of three Cryptosporidium species. Most loci showed low genetic polymorphism (πS <1%) and similar levels of between‐species divergence. Contrastingly, gp60 exhibited very different characteristics: (i) it was nearly ten times more variable than the other loci; (ii) it displayed a significant excess of polymorphisms relative to between‐species differences in a maximum‐likelihood Hudson–Kreitman–Aguadé test; (iii) gp60 subtypes turned out to be much older than the species they were found in; and (iv) showed a significant excess of polymorphic variants shared across species from random expectations. These observations suggest that this locus evolves under balancing selection and specifically under negative frequency‐dependent selection (FDS). Interestingly, genetic variation at the other loci clusters very well within the groups of isolates defined by gp60 subtypes, which may provide new tools to understand the genome‐wide patterns of genetic variation of the parasite in the wild. These results suggest that gp60 plays an active and essential role in the life cycle of the parasite and that genetic variation at this locus might be essential for the parasite's long‐term success.  相似文献

A Plum pox virus (PPV) isolate detected in a Japanese plum orchard in Pocito (San Juan, Argentina) was transmitted mechanically to Prunus tomentosa and Nicotiana benthamiana. DAS‐ELISA and DASI‐ELISA indicated the virus presence and serological relationship with D‐strain isolates; IC‐RT‐PCR amplified a 1.2‐kb fragment of the virus genome encoding the CP‐3′ nc region. The analysis of the sequence showed the presence of the DAG motif at the 5′ end of the capsid protein and the Rsa I and Alu I sites at the 3′ end. The phylogenetic relationships and multiple alignment with PPV isolates from NCBI database indicated greatest (+98%) homology with the D strain and close identity with MNAT1 ( AF360579 ) USA peach isolate. The sequence analysed showed two amino acid mutations towards the 5′ N‐terminus of CP (the most variable region) with respect to a consensus of PPV D‐strain isolates. This is the first molecular characterization of 3′terminal genome region of PPV isolate to confirm D strain in a Japanese plum from Argentina.  相似文献

In this study, 38 Mycogone perniciosa isolates of Agaricus bisporus from the main production areas in China were analysed for investigating the genetic diversity using sequence‐related amplification polymorphism (SRAP). A total of 132 polymorphic bands were obtained, ranging in size from 100 to 1700 base pairs. According to the dendrogram produced by the unweighted pair‐group method with arithmetic average of similarity coefficients from SRAP data, all the tested strains were divided into four clusters at a 71.6% similarity level. Strains 1–3 and 13–17 from, respectively, Xichong County of Sichuan Province and Yongchang County of Gansu Province were clustered in the same clade; strains 4–8 and 9–12 from, respectively, Long Hai City of Fujian Province and Luoyang City of Henan Province clustered in sa second clade; strains 18–21 from Wuhan City of Hubei Province grouped together in a third cluster distinct from the other strains.  相似文献

The complete genome sequences of four new isolates of strawberry mild yellow edge virus (SMYEV) were determined and analysed. The isolates, designated as AB41‐01, AB41‐02, NB1165 and NS26, were found from strawberry fields showing strawberry decline symptoms in eastern Canada. AB41‐01 and AB41‐02 were from a single‐plant sample originating from Prince Edward Island, while NB1165 came from New Brunswick and NS26 from Nova Scotia. Nucleotide sequence identities are 95.8% between AB41‐01 and NB1165, 99.6% between AB41‐02 and NS26, and 84% between AB41‐01/NB1165 and AB41‐02/NS26. The four isolates share nucleotide sequence identities of 83.5–89.9% to two previously identified SMYEV isolates, namely MY18 and D7. Phylogenetic analysis indicates that the four Canadian isolates represented two new SMYEV strain types and the strain divergences were not likely from recombination events among all presently known SMYEV isolates.  相似文献

Aims

The objective of this study was to obtain a phenotypic and genotypic profile of Salmonella enterica including multidrug‐resistant (MDR) isolates from food‐producing animals and clinical isolates, as well as their genetic relatedness in two different States of Mexico (Jalisco and State of Mexico).

Methods and Results

A total of 243 isolates were evaluated in terms of antimicrobial resistance (AMR) and related genes through a disk diffusion method and PCR respectively; we found 16 MDR isolates, all of them harbouring the blaCMY gene but not qnr genes, these isolates represent less than 10% of the collection. The pulsed‐field gel electrophoresis revealed a higher genotypic similitude within isolates of State of Mexico than Jalisco.

Conclusions

A low percentage of Salmonella isolates were resistant to relevant antibiotics in human health, nevertheless, the AMR and involved genes were similar despite the different serovars and origin of the isolates.

Significance and Impact of the Study

This investigation provided an insight of the current status of AMR of Salmonella isolates in two States of Mexico and pinpoint the genes involved in AMR and their epidemiological relationship, the information could help to determine an adequate therapy in human and veterinary medicine.  相似文献

Isolation of Staphylococcus aureus (Staph. aureus) from Holstein milk samples with mastitis and nonmastitis was conducted to estimate its prevalence, antimicrobial resistance and toxin genes. A total of 353 milk samples were collected from three Chinese Holstein herds. Fifty‐three Staph. aureus isolates collected from 29 Staph. aureus‐positive samples were characterized via antimicrobial susceptibility, toxin genes and Pulsed‐field Gel Electrophoresis (PFGE) profiles. The prevalence of Staph. aureus was 4·0–9·5% in mastitic and 7·3–11·5% in nonmastitic samples in the analysed herds. Approximately 61·0% of Staph. aureus strains isolated from mastitis cows were resistant to ≥10 antimicrobials compared with 0% of isolates with nonmastitis. The most frequently observed super antigenic toxin gene was pvl (41·5%) followed by seh pvl (13·2%). We did not find mecA‐positive methicillin‐resistant Staph. aureus (MRSA) strains, while mecA‐negative MRSA strains were identified in the three herds. PFGE results suggested potential transmission of Staph. aureus strains in different farms. These results open new insights into Staph. aureus transmission and antimicrobial resistance of Holstein dairy cows and into developing strategies for udder health improvement of dairy cattle.  相似文献

The occurrence of Tomato yellow leaf curl virus (TYLCV; genus Begomovirus, family Geminiviridae) in the major tomato‐growing areas of Iran was determined using TAS‐ELISA and PCR. The nucleotide sequences of the coat protein (CP) gene and intergenic region (IR) of eight Iranian isolates were determined. CP nucleotide identities among the Iranian isolates were 96–98%, and showed 94–96% identity with TYLCV‐IR [IR:Ira:98] and TYLCV‐IL [IL:Reo:86]. However, they showed low identity (68–69%) with ToLCIRV‐[IR:Ira]. Sequence analyses of IR indicated that seven Iranian isolates had sequence identity of 93–100% with each other, and 76% identity with the Jiroft isolate; identities of 75–79% with TYLCV‐IR[IR:Ira:98] were observed in every case, and 59–62% identity with ToLCIRV‐[IR:Ira]. The IR nucleotide sequences of Iranian isolates showed 92–93% identity with TYLCV‐IL[IL:Reo:86], except the Jiroft isolate (75%). The CP and IR sequence analyses suggested that eight Iranian TYLCV isolates probably differ from ToLCIRV‐[IR:Ira]. Based on IR sequence comparisons and phylogenetic analyses, the Iranian isolates were divided into two groups. The first major group (A), consists of seven virus isolates, was most closely related to TYLCV‐IL[IL:Reo:86], and relatively divergent from TYLCV‐IR [IR:Ira:98] and ToLCIRV‐[IR:Ira]. However, the Jiroft isolate from group B did not show high similarity with TYLCV‐IR[IR:Ira:98], ToLCIRV‐[IR:Ira], and TYLCV‐IL[IL:Reo:86], suggesting that the isolate may be a divergent variant. The differences are in a range that suggests different strains or species from TYLCV‐IR[IR:Ira:98] and ToLCIRV‐[IR:Ira] are probably associated with tomato yellow leaf curl disease in Iran.  相似文献

Symptoms of vegetative malformation were observed on coconut palms (Cocos nucifera L.) in the Qeshm Island, Bandar Abbas and Minab, in Hormozgan province, southern Iran. The symptoms included misshapen and dwarfed leaves with shortened, thickened and tightened leaflets in wavy and zigzag form. The aim of this study was to identify the causal pathogen of coconut palm malformation and complete Koch's postulates for putative pathogen. Small pieces of surface‐disinfested malformed vegetative tissues of coconut palms were cultured on potato dextrose agar (PDA) medium. Fusarium isolates were permanently obtained from the symptomatic tissues. Sequence data from the internal transcribed spacer region (ITS1–5.8S‐ITS2) and translation elongation factor 1 alpha (TEF‐1α) gene were used for molecular identification of the isolates. BLAST search of the sequences showed 99%–100% identity to several Fusarium proliferatum strains in the GenBank, FUSARIUM‐ID and Fusarium MLST databases. A phylogeny inferred using individual sequence data from ITS region and TEF‐1α gene placed our isolates together with the other F. proliferatum sequences retrieved from the GenBank. Pathogenicity tests were carried out using one‐year‐old healthy coconut palm seedlings and conidial suspensions (106 conidia/ml) of the F. proliferatum isolates. The first visible symptoms appeared on newly produced leaves of the inoculated seedlings during the 16th week after inoculation, wherease no disease symptoms were observed on the control plants until the end of the experiment. Reisolation from symptomatic tissues of the inoculated seedlings yielded isolates of F. proliferatum with morphological and molecular characteristics identical to those of the isolates used for inoculations. This is the first report of coconut palm malformation caused by F. proliferatum worldwide.  相似文献

The major bovine whey proteins, α‐lactalbumin (α‐LA) and β‐lactoglobulin (β‐LG), exhibit breed‐specific genetic variation. The aim of this study was to identify possible new protein variants and determine the distribution of variants across a variety of 18 taurine and indicine cattle breeds applying a DNA‐based sequencing approach. To this end, the open reading frames of the respective genes (LALBA and LGB) were sequenced in 476 animals. Within the LALBA gene, a previously unknown synonymous and a previously undesignated non‐synonymous nucleotide exchange were identified. Furthermore, two known α‐LA variants (A and B) and four known β‐LG variants (A, B, C and W) were determined. The occurrence of typical indicine variants in some taurine cattle breeds, such as Suisse Eringer, German Hinterwälder and Hungarian Grey Steppe, further supports the hypothesis of ancient Bos indicus introgression into (peri‐)alpine cattle breeds.  相似文献

Cucurbit yellow stunting disorder virus (CYSDV) causes high yield losses to cucurbits in many parts of the world. In 1995, it was detected for the first time in Jordan but Jordanian isolates have never been characterized at the molecular level. In 2005 and 2006, leaf samples (2344) from symptomatic plants were collected from Jordan Valley, Ma'daba, Al‐Mafraq, Al‐Karak, Jarash, Al‐Tafila, Al‐Balqa’, Al‐Zarqa’, Amman and Irbid. Detection by tissue blot immunoassay (TBIA) showed that the infection rate of CYSDV in collected samples was 58.5%. The coat protein (CP) gene of CYSDV was amplified from 36 selected samples by IC‐RT‐PCR. The amplicons (753 bp) from 16 isolates, representing all surveyed regions, were cloned and used for the single‐strand conformation polymorphism (SSCP) analysis. Seven different SSCP patterns (P1–P7) were observed for the analysed Jordanian isolates. For further characterization, the CP genes from isolates with different SSCP patterns were sequenced, and the sequences were deposited in the GenBank under the accession numbers DQ903105 – DQ903111 . Sequence alignment and phylogenetic analysis revealed that all CYSDV isolates investigated in this study were most closely related to isolates previously reported to belong to the Western group of CYSDV.  相似文献

Virus particles of approximately 740–760 nm in length and 13 nm in diameter were observed from a diseased Nicotiana tabacum (tobacco) plant in Sichuan Province, China. The complete genomic sequence of the virus isolate XC1 was determined to contain 9659 nucleotides without 3′ terminal poly(A) tail. XC1 has a genome typical of members of the genus Potyvirus, encoding a large polyprotein of 3075 amino acids. Putative proteolytic cleavage sites and a number of well characterized functional motifs were identified by sequence comparisons with those of known potyviruses. Sequence comparison revealed that XC1 shared the highest level of nucleotide sequence identity (76.5%) with Wild tomato mosaic virus (WTMV). Phylogenetic analysis showed that XC1 was closely related to the WTMV Guangdong isolate with an identity of 94.3% between CP gene sequence of the two viruses. We thus named XC1 WTMV‐XC‐1 as a novel isolate of WTMV. The full sequence of WTMV‐XC‐1 may serve as a basis for future investigations on the gene diversity of WTMV.  相似文献
