The workshop-hackathon was convened by the Global Biodiversity Information Facility (GBIF) at its secretariat in Copenhagen over 22-24 May 2013 with additional support from several projects (RCN4GSC, EAGER, VertNet, BiSciCol, GGBN, and Micro B3). It assembled a team of experts to address the challenge of adapting the Darwin Core standard for a wide variety of sample data. Topics addressed in the workshop included 1) a review of outstanding issues in the Darwin Core standard, 2) issues relating to publishing of biodiversity data through Darwin Core Archives, 3) use of Darwin Core Archives for publishing sample and monitoring data, 4) the case for modifying the Darwin Core Text Guide specification to support many-to-many relations, and 5) the generalization of the Darwin Core Archive to a “Biodiversity Data Archive”. A wide variety of use cases were assembled and discussed in order to inform further developments.  相似文献

The planet is experiencing an ongoing global biodiversity crisis. Measuring the magnitude and rate of change more effectively requires access to organized, easily discoverable, and digitally-formatted biodiversity data, both legacy and new, from across the globe. Assembling this coherent digital representation of biodiversity requires the integration of data that have historically been analog, dispersed, and heterogeneous. The Integrated Publishing Toolkit (IPT) is a software package developed to support biodiversity dataset publication in a common format. The IPT’s two primary functions are to 1) encode existing species occurrence datasets and checklists, such as records from natural history collections or observations, in the Darwin Core standard to enhance interoperability of data, and 2) publish and archive data and metadata for broad use in a Darwin Core Archive, a set of files following a standard format. Here we discuss the key need for the IPT, how it has developed in response to community input, and how it continues to evolve to streamline and enhance the interoperability, discoverability, and mobilization of new data types beyond basic Darwin Core records. We close with a discussion how IPT has impacted the biodiversity research community, how it enhances data publishing in more traditional journal venues, along with new features implemented in the latest version of the IPT, and future plans for more enhancements.  相似文献

The biodiversity informatics community has discussed aspirations and approaches for assigning globally unique identifiers (GUIDs) to biocollections for nearly a decade. During that time, and despite misgivings, the de facto standard identifier has become the “Darwin Core Triplet”, which is a concatenation of values for institution code, collection code, and catalog number associated with biocollections material. Our aim is not to rehash the challenging discussions regarding which GUID system in theory best supports the biodiversity informatics use case of discovering and linking digital data across the Internet, but how well we can link those data together at this moment, utilizing the current identifier schemes that have already been deployed. We gathered Darwin Core Triplets from a subset of VertNet records, along with vertebrate records from GenBank and the Barcode of Life Data System, in order to determine how Darwin Core Triplets are deployed “in the wild”. We asked if those triplets follow the recommended structure and whether they provide an easy and unambiguous means to track from specimen records to genetic sequence records. We show that Darwin Core Triplets are often riddled with semantic and syntactic errors when deployed and curated in practice, despite specifications about how to construct them. Our results strongly suggest that Darwin Core Triplets that have not been carefully curated are not currently serving a useful role for relinking data. We briefly consider needed next steps to overcome current limitations.  相似文献

It is fairly well known that Darwin was inspired to formulate his theory of natural selection by reading Thomas Malthus’s Essay on the Principle of Population. In fact, by reading Darwin’s notebooks, we can even locate one particular sentence which started Darwin thinking about population and selection. What has not been done before is to explain exactly where this sentence – essentially Malthus’s ideas about geometric population growth – came from. In this essay we show that eighteenth century mathematician Leonhard Euler is responsible for this sentence, and in fact forms the beginning of the logical chain which leads to the creation of the theory of natural selection. We shall examine the fascinating path taken by a mathematical calculation, the many different lenses through which it was viewed, and the path through which it eventually influenced Darwin.  相似文献

The Global Biodiversity Information Facility and the Genomic Standards Consortium convened a joint workshop at the University of Oxford, 27-29 February 2012, with a small group of experts from Europe, USA, China and Japan, to continue the alignment of the Darwin Core with the MIxS and related genomics standards. Several reference mappings were produced as well as test expressions of MIxS in RDF. The use and management of controlled vocabulary terms was considered in relation to both GBIF and the GSC, and tools for working with terms were reviewed. Extensions for publishing genomic biodiversity data to the GBIF network via a Darwin Core Archive were prototyped and work begun on preparing translations of the Darwin Core to Japanese and Chinese. Five genomic repositories were identified for engagement to begin the process of testing the publishing of genomic data to the GBIF network commencing with the SILVA rRNA database.  相似文献

Prediction of protein secondary structure is an important step towards elucidating its three dimensional structure and its function. This is a challenging problem in bioinformatics. Segmental semi Markov models (SSMMs) are one of the best studied methods in this field. However, incorporating evolutionary information to these methods is somewhat difficult. On the other hand, the systems of multiple neural networks (NNs) are powerful tools for multi-class pattern classification which can easily be applied to take these sorts of information into account.To overcome the weakness of SSMMs in prediction, in this work we consider a SSMM as a decision function on outputs of three NNs that uses multiple sequence alignment profiles. We consider four types of observations for outputs of a neural network. Then profile table related to each sequence is reduced to a sequence of four observations. In order to predict secondary structure of each amino acid we need to consider a decision function. We use an SSMM on outputs of three neural networks. The proposed SSMM has discriminative power and weights over different dependency models for outputs of neural networks. The results show that the accuracy of our model in predictions, particularly for strands, is considerably increased.  相似文献

Biodiversity data derive from myriad sources stored in various formats on many distinct hardware and software platforms. An essential step towards understanding global patterns of biodiversity is to provide a standardized view of these heterogeneous data sources to improve interoperability. Fundamental to this advance are definitions of common terms. This paper describes the evolution and development of Darwin Core, a data standard for publishing and integrating biodiversity information. We focus on the categories of terms that define the standard, differences between simple and relational Darwin Core, how the standard has been implemented, and the community processes that are essential for maintenance and growth of the standard. We present case-study extensions of the Darwin Core into new research communities, including metagenomics and genetic resources. We close by showing how Darwin Core records are integrated to create new knowledge products documenting species distributions and changes due to environmental perturbations.  相似文献

Alfred Russel Wallace (1823–1913) and Charles Darwin (1809–1882) are honored as the founders of modern evolutionary biology. Accordingly, much attention has focused on their relationship, from their independent development of the principle of natural selection to the receipt by Darwin of Wallace’s essay from Ternate in the spring of 1858, and the subsequent reading of the Wallace and Darwin papers at the Linnean Society on 1 July 1858. In the events of 1858 Wallace and Darwin are typically seen as central players, with Darwin’s friends Charles Lyell (1797–1875) and Joseph Dalton Hooker (1817–1911) playing supporting roles. This narrative has resulted in an under-appreciation of a more central role for Charles Lyell as both Wallace’s inspiration and foil. The extensive anti-transmutation arguments in Lyell’s landmark Principles of Geology were taken as the definitive statement on the subject. Wallace, in his quest to solve the mystery of species origins, engaged with Lyell’s arguments in his private field notebooks in a way that is concordant with his engagement with Lyell in the 1855 and 1858 papers. I show that Lyell was the object of Wallace’s Sarawak Law and Ternate papers through a consideration of the circumstances that led Wallace to send his Ternate paper to Darwin, together with an analysis of the material that Wallace drew upon from the Principles. In this view Darwin was, ironically, intended for a supporting role in mediating Wallace’s attempted dialog with Lyell.  相似文献

When Charles Darwin published The Origin of Species 150 years ago he consciously avoided discussing the origin of life. However, analysis of some other texts written by Darwin, and of the correspondence he exchanged with friends and colleagues demonstrates that he took for granted the possibility of a natural emergence of the first life forms. As shown by notes from the pages he excised from his private notebooks, as early as 1837 Darwin was convinced that “the intimate relation of Life with laws of chemical combination, & the universality of latter render spontaneous generation not improbable”. Like many of his contemporaries, Darwin rejected the idea that putrefaction of preexisting organic compounds could lead to the appearance of organisms. Although he favored the possibility that life could appear by natural processes from simple inorganic compounds, his reluctance to discuss the issue resulted from his recognition that at the time it was possible to undertake the experimental study of the emergence of life.  相似文献

A wide variety of information or ‘metadata’ is required when undertaking dendrochronological sampling. Traditionally, researchers record observations and measurements on field notebooks and/or paper recording forms, and use digital cameras and hand-held GPS devices to capture images and record locations. In the lab, field notes are often manually entered into spreadsheets or personal databases, which are then sometimes linked to images and GPS waypoints. This process is both time consuming and prone to human and instrument error. Specialised hardware technology exists to marry these data sources, but costs can be prohibitive for small scale operations (>$2000 USD). Such systems often include proprietary software that is tailored to very specific needs and might require a high level of expertise to use. We report on the successful testing and deployment of a dendrochronological field data collection system utilising affordable off-the-shelf devices ($100–300 USD). The method builds upon established open source software that has been widely used in developing countries for public health projects as well as to assist in disaster recovery operations. It includes customisable forms for digital data entry in the field, and a marrying of accurate GPS location with geotagged photographs (with possible extensions to other measuring devices via Bluetooth) into structured data fields that are easy to learn and operate. Digital data collection is less prone to human error and efficiently captures a range of important metadata. In our experience, the hardware proved field worthy in terms of size, ruggedness, and dependability (e.g., battery life). The system integrates directly with the Tellervo software to both create forms and populate the database, providing end users with the ability to tailor the solution to their particular field data collection needs.  相似文献

The monitoring of species occurrences is a crucial aspect of biodiversity conservation, and regional volunteerism can serve as a powerful tool in such endeavors. The Fuji-Hakone-Izu National Park in the Hakone region of Kanagawa Prefecture, Japan, boasts a volunteer association of approximately 100 members. These volunteers have monitored plant species occurrences from 2001 to the present along several hiking trails in the region. In this paper, I present the annual observation records of plant occurrences in Hakone from 2001 to 2010. This data set includes 1,071 species of plants from 151 families. Scientific names follow the Y List, and this data set includes several threatened plant species. Data files are formatted based on the Darwin Core and Darwin Core Archives, which are defined by the Biodiversity Information Standards (BIS) or Biodiversity Information Standards Taxonomic Databases Working Group (TDWG). Data files filled on required and some additional item on Darwin Core. The data set can download from the author’s personal Web site as of July 2012. These data will soon be published for the Global Biodiversity Information Facility (GBIF) through GBIF Japan. All users can then access the data from the GBIF portal site.  相似文献

This paper examines Charles Darwin's idea that language-use and humanity's unique cognitive abilities reinforced each other's evolutionary emergence-an idea Darwin sketched in his early notebooks, set forth in his Descent of man (1871), and qualified in Descent's second (1874) edition. Darwin understood this coevolution process in essentially Lockean terms, based on John Locke's hints about the way language shapes thinking itself. Ironically, the linguist Friedrich Max Müller attacked Darwin's human descent theory by invoking a similar thesis, the German romantic notion of an identity between language and thought. Although Darwin avoided outright contradiction, when he came to defend himself against Müller's attacks, he undercut some of his own argumentation in favor of the coevolution idea. That is, he found it difficult to counter Müller's argument while also making a case for coevolution. Darwin's efforts in this area were further complicated by British and American writers who held a naturalistic view of speech origins yet still taught that language had been invented by fully evolved homo sapiens, thus denying coevolution.  相似文献

In writing, in the Origin of Species, of 'two great laws' on which organic beings are formed, 'Unity of Type' and 'Conditions of Existence', Darwin was referring to the famous opposition between Cuvier and Geoffroy Saint-Hilaire, first stated publicly in the spring of 1830. After a brief statement of the chief points at issue in the debate, I raise the question of Darwin's attitude to the disagreement and the views of the two protagonists. There are numerous earlier, and some later, references to Cuvier and Geoffroy in the Darwin archives, notebooks, marginalia and correspondence. An examination of these materials suggests a shift in Darwin's sympathies, from Geoffroy to Cuvier. However, some of Geoffroy's principles are retained, and, in adopting Cuvier's phrase 'conditions of existence', Darwin partly alters its meaning. Finally, since originally, and in its adoption by such writers as Whewell and Owen, the expression 'conditions of existence' was interpreted as entailing design or final cause, I consider the vexed question of Darwin's attitude to teleology.  相似文献

植物标本是分类学、生态学和分子生物学最重要的凭证之一。标本的采集和鉴定信息需清晰、准确、美观地展示和保存于标本标签中, 不能有歧义以及拼写错误。在标签的制作过程中, 数据输入的方式要简单、直接, 标签文件生成过程中最好能自动分析错误, 且在打印之前要便于修改和调整。本文探讨了打印植物标本标签的若干原则以及注意事项, 并介绍了用R语言编写的herblabel程序包生成植物标本标签以及鉴定标签的过程。herblabel程序包基于Darwin Core和CVH5.0数据交换标准, 可快速批量生成几种样式的RTF标签, 且标签简洁、美观, 易于编辑。herblabel程序包具有检查地点完整程度, 学名拼写和接受状态, 科、属在APG等新系统下的对应关系等功能, 可有效减少数据录入过程中产生的错误。此外, 本程序包在打印标签时使用的是基于Darwin Core标准保存的标本数据库, 不仅方便统计和管理, 也可以直接用于全球生物多样性信息网络(GBIF)数据共享或者数字植物标本馆的建设。该程序包可显著提高植物标本馆标本制作、管理和信息录入的工作效率, 减轻工作人员的负担, 并在植物生物多样性编目中发挥重要作用。  相似文献

Background

The electronic laboratory notebook (ELN) has the potential to replace the paper notebook with a marked-up digital record that can be searched and shared. However, it is a challenge to achieve these benefits without losing the usability and flexibility of traditional paper notebooks. We investigate a blog-based platform that addresses the issues associated with the development of a flexible system for recording scientific research.

Methodology/Principal Findings

We chose a blog-based approach with the journal characteristics of traditional notebooks in mind, recognizing the potential for linking together procedures, materials, samples, observations, data, and analysis reports. We implemented the LabTrove blog system as a server process written in PHP, using a MySQL database to persist posts and other research objects. We incorporated a metadata framework that is both extensible and flexible while promoting consistency and structure where appropriate. Our experience thus far is that LabTrove is capable of providing a successful electronic laboratory recording system.

Conclusions/Significance

LabTrove implements a one-item one-post system, which enables us to uniquely identify each element of the research record, such as data, samples, and protocols. This unique association between a post and a research element affords advantages for monitoring the use of materials and samples and for inspecting research processes. The combination of the one-item one-post system, consistent metadata, and full-text search provides us with a much more effective record than a paper notebook. The LabTrove approach provides a route towards reconciling the tensions and challenges that lie ahead in working towards the long-term goals for ELNs. LabTrove, an electronic laboratory notebook (ELN) system from the Smart Research Framework, based on a blog-type framework with full access control, facilitates the scientific experimental recording requirements for reproducibility, reuse, repurposing, and redeployment.  相似文献
