Genetic structure and gene flow in a metapopulation of an endangered plant species,Silene tatarica 总被引:1,自引:0,他引:1
We investigated the distribution of genetic variation within and between seven subpopulations in a riparian population of Silene tatarica in northern Finland by using amplified fragment length polymorphism (AFLP) markers. A Bayesian approach-based clustering program indicated that the marker data contained not only one panmictic population, but consisted of seven clusters, and that each original sample site seems to consist of a distinct subpopulation. A coalescent-based simulation approach shows recurrent gene flow between subpopulations. Relative high FST values indicated a clear subpopulation differentiation. However, amova analysis and UPGMA-dendrogram did not suggest any hierarchical regional structuring among the subpopulations. There was no correlation between geographical and genetic distances among the subpopulations, nor any correlation between the subpopulation census size and amount of genetic variation. Estimates of gene flow suggested a low level of gene flow between the subpopulations, and the assignment tests proposed a few long-distance bidirectional dispersal events between the subpopulations. No apparent difference was found in within-subpopulation genetic diversity among upper, middle and lower regions along the river. Relative high amounts of linkage disequilibrium at subpopulation level indicated recent population bottlenecks or admixture, and at metapopulation levels a high subpopulation turnover rate. The overall pattern of genetic variation within and between subpopulations also suggested a 'classical' metapopulation structure of the species suggested by the ecological surveys. 相似文献

The phylogeography of coastal plant species is heavily influenced by past sealevel fluctuations, dispersal barriers, and life-history traits, such as long-distance dispersal ability of the propagules. Unlike the widely studied mangroves, phylogeographic patterns have remained mostly obscure for other coastal plant species. In this study, we sampled 42 populations of Scaevola taccada (Gaertn.) Roxb., a coastal shrub of the family Goodeniaceae, from 17 countries across its distribution range. We used five chloroplast DNA (cpDNA) and 14 nuclear microsatellite (simple sequence repeat [SSR]) markers to assess the influence of abiotic factors and population genetic processes on the phylogeographic pattern of the species. Geographical distribution of cpDNA haplotypes suggests that the species originated in Australia, followed by historical dispersal and expansion of its geographic range. Multiple abiotic factors, including the sealevel changes during the Pleistocene, the presence of landmasses like the Malay Peninsula, and contemporary oceanic circulation patterns, restricted gene flow between geographically distinct populations, thereby creating low haplotype diversity and a strong population structure. Population genetic processes acted on these isolated populations, leading to high nuclear genetic diversity and population differentiation, as revealed from analyzing the polymorphic SSR loci. Although genetic divergence was mostly concordant between cpDNA and SSR data, asymmetrical gene flow and ancestral polymorphism could explain the discordance in the detailed genetic structure. Overall, our findings indicate that abiotic factors and population genetic processes interactively influenced the evolutionary history and current phylogeographic pattern of S. taccada across its distribution range. 相似文献

Aim Our goals were (1) to assess the levels of chloroplast DNA variation in a narrowly distributed plant restricted to continental islands, (2) to ascertain whether a phylogeographical structure is present in plants restricted to coastal linear systems, and (3) to interpret the results in the light of the known palaeogeography of these islands. Location The Eastern Balearic Islands (Majorca and Minorca) in the Western Mediterranean Basin. Methods Sampling included 134 individuals from 28 populations of Senecio rodriguezii covering the entire range of the species. Sequences of the chloroplast genome (trnT–trnL spacer) were obtained and parameters of population genetic diversity and substructure were determined (hsht, Gst). The geographical structure of genetic variation was assessed by an analysis of molecular variance (AMOVA). Additionally, a spatial AMOVA (SAMOVA) was used to identify groups of populations that were geographically homogeneous and maximally differentiated from each other. Finally, a pattern of isolation by distance was assessed by testing the correlation between the matrix of pairwise ΦST values and the matrix of geographical distances between pairs of populations using a Mantel test. Results Seven haplotypes were detected in S. rodriguezii. Only two of them were shared between islands; all of the others were restricted to Majorca (two) or Minorca (three). Overall, we found high levels of genetic diversity and significant geographical structuring of cpDNA markers. Most of the variation detected can be attributed to differences among populations (84.6%), but there was also a significant differentiation between the islands. Main conclusions Our results support the view that the Balearic Islands constitute a reservoir of genetic diversity, not only for widespread Mediterranean taxa, but also for endemic ones. The intraspecific genetic structure found in S. rodriguezii suggests that its population history was dominated by both expansion and contraction events. This has resulted in a species that is highly structured genetically, showing very few shared haplotypes between islands, and a high number of haplotypes restricted to small geographical areas within the islands. Changes in habitat availability and dynamic processes of population fragmentation and connectivity due to repeated cycles of sea‐level changes during the Quaternary are the possible underlying factors that have shaped the cpDNA pool of this endemic species on a regional scale. 相似文献

Determining the relative roles of vicariance and selection in restricting gene flow between populations is of central importance to the evolutionary process of population divergence and speciation. Here we use molecular and morphological data to contrast the effect of isolation (by mountains and geographical distance) with that of ecological factors (altitudinal gradients) in promoting differentiation in the wedge-billed woodcreeper, Glyphorynchus spirurus , a tropical forest bird, in Ecuador. Tarsus length and beak size increased relative to body size with altitude on both sides of the Andes, and were correlated with the amount of moss on tree trunks, suggesting the role of selection in driving adaptive divergence. In contrast, molecular data revealed a considerable degree of admixture along these altitudinal gradients, suggesting that adaptive divergence in morphological traits has occurred in the presence of gene flow. As suggested by mitochondrial DNA sequence data, the Andes act as a barrier to gene flow between ancient subspecific lineages. Genome-wide amplified fragment length polymorphism markers reflected more recent patterns of gene flow and revealed fine-scale patterns of population differentiation that were not detectable with mitochondrial DNA, including the differentiation of isolated coastal populations west of the Andes. Our results support the predominant role of geographical isolation in driving genetic differentiation in G. spirurus , yet suggest the role of selection in driving parallel morphological divergence along ecological gradients. 相似文献

Hierarchical genetic structure and gene flow in three sympatric species of Amazonian rodents 总被引:2,自引:0,他引:2
The population genetic structure of three species of Amazonian rodents ( Oligoryzomys microtis, Oryzomys capito , and Mesomys hispidus ) is examined for mtDNA sequence haplotypes of the cytochrome b gene by hierarchical analysis of variance and gene flow estimates based on fixation indices ( N ST ) and coalescence methods. Species samples are from the same localities along 1000 km of the Rio Juruá in western Amazonian Brazil, but each species differs in important life history traits such as population size and reproductive rate. Average haplotype differentiation, hierarchical haplotype apportionment, and gene flow estimates are contrasted in discussing the current and past population structure. Two species exhibit isolation by distance patterns wherein gene flow is largely limited to geographically adjacent localities. Mesomys exhibits this pattern throughout its range along the river. More than 75% of haplotype variation is apportioned among localities and regions, and estimates of Nm for pair-wise comparisons are nearly always less than 1. Oligoryzomys shows weak isolation by distance, but only over the largest geographical distances. Nm values for this species are nearly always above 1 and most (about 80%) of haplotype variation is contained within local populations. In contrast, Oryzomys exhibits no genetic structure throughout its entire distribution; Nm values average 17 and nearly 90% of the total haplotype variance is contained within local populations. Although gene flow estimates are high, the pattern of Nm as a function of geographical distance suggests that this species experienced a more recent invasion of the region and is still in genetic disequilibrium under its current demographic conditions. 相似文献

Arctophila fulva var. pendulina is a rare endemic perennial grass confined to seashore and riverbank meadows around the Bothnian Bay, the northernmost part
of the Baltic Sea. The number of A. fulva populations has decreased during the last few decades in Finland and Sweden, and nowadays there are only eight populations
left in the drainage area of the Bothnian Bay. We investigated the distribution of genetic variation within and between six
subpopulations in the largest remaining population at Liminka Bay, Finland, using amplified fragment length polymorphism (AFLP)
markers. Relatively high amounts of variation were found in the subpopulations, the mean Nei’s expected heterozygosity being
typical (0.267) for an outcrossing species. Despite the fact that no seedlings or viable seeds of A. fulva have been found in the previous field studies, the observed high genotypic diversity suggested that sexual reproduction has
played an important role at some time during the history of the studied A. fulva population. Analysis of population structure revealed a low level of genotypic differentiation (ΦST=0.046) between subpopulations, and also significant sub-structuring within subpopulations. Isolation-by-distance between
subpopulations was present on scales larger than 1 km. The overall pattern of genetic variation within and between subpopulations
suggest that the population has characters of both stepping-stone and metapopulation models. Because our results suggested
that subpopulations are more or less ephemeral, the conservation and management effort in this species should be targeted
to conservation of the required habitat of the species instead of extant subpopulations. 相似文献

Brazilian cherry (Eugenia uniflora L.) occurs in the Brazilian Atlantic Coastal Tropical Forest from the north‐eastern state of Ceara, to the southernmost state of Rio Grande do Sul. E. uniflora plays an important role in the maintenance of ‘Restinga’ ecosystems, at the interface between forest and strand vegetation. Here, we characterize the genetic diversity, its allocation within and between populations and the possible components of nuclear and cytoplasmic gene flow that determine the spatial distribution of the genetic variability. Five E. uniflora populations encompassing distinct biogeographical components were sampled: populations at extremes of latitudinal distribution, at an oceanic island and close to the major urban centre of Rio de Janeiro. AFLP markers showed that genetic variance among studied populations was moderate (Fst = 0.211) with 78.9% of variability residing within populations. The estimated seed and pollen components of gene flow among populations were approximately equal, with a ratio between 1.003 and 0.713 in function of the cpDNA marker used. The five populations present a considerable genetic structure, as assigned by both nuclear and chloroplastic DNA markers. Our data suggest the existence of different glacial refugia and a limited pollen and seed gene flow, mainly between the southern and the other regions enclosed in the Atlantic rain forest. Therefore, any strategy of conservation and management has to assure the preservation of several populations along the Atlantic coast, to maintain the majority of the intra specific level of diversity. 相似文献

Many endangered species worldwide are found in remnant populations, often within fragmented landscapes. However, when possible, an understanding of the natural extent of population structure and dispersal behaviour of threatened species would assist in their conservation and management. The brush-tailed rock-wallaby (Petrogale penicillata), a once abundant and widespread rock-wallaby species across southeastern Australia, has become nearly extinct across much of the southern part of its range. However, the northern part of the species’ range still sustains many small colonies closely distributed across suitable habitat, providing a rare opportunity to investigate the natural population dynamics of a listed threatened species. We used 12 microsatellite markers to investigate genetic diversity, population structure and gene flow among brush-tailed rock-wallaby colonies within and among two valley regions with continuous habitat in southeast Queensland. We documented high and significant levels of population genetic structure between rock-wallaby colonies embedded in continuous escarpment habitat and forest. We found a strong and significant pattern of isolation-by-distance among colonies indicating restricted gene flow over a small geographic scale ( <10 km) and conclude that gene flow is more likely limited by intrinsic factors rather than environmental factors. In addition, we provide evidence that genetic diversity was significantly lower in colonies located in a more isolated valley region compared to colonies located in a valley region surrounded by continuous habitat. These findings shed light on the processes that have resulted in the endangered status of rock-wallaby species in Australia and they have strong implications for the conservation and management of both the remaining ‘connected’8 brush-tailed rock-wallaby colonies in the northern parts of the species’8 range and the remnant endangered populations in the south. 相似文献

Medicago citrina is an endangered western Mediterranean endemic that grows only on small islets of the Balearic archipelago and off the eastern Spanish coast. Only 10 isolated subpopulations are currently known (four from Ibiza, three from Cabrera, two from Columbretes and one from an offshore islet in northern Alicante province), constituting a severely fragmented genetic system. Data were analysed with the unweighted pair-group method using arithmetic averages (UPGMA) and principle coordinates analysis (PCOA), revealing several distinct groups. Genetic diversity indices indicated that Ibizan subpopulations had the highest genetic variability (Nei's index: 0.1463; Shannon's index: 0.228), whereas the lowest variability was found in Alicante (Nei's index: 0.035; Shannon's index: 0.050) and Cabrera (Nei's index: 0.068; Shannon's index: 0.104). These latter populations show the highest FST values (FST = 0.548) revealing high differentiation between them. Columbretes subpopulations formed a defined single group, although it also included some Ibizan samples. The smallest FST values, obtained between Ibiza and Columbretes (FST = 0.185), are not correlated with geographical proximity, but appear to be related to the geologically recent volcanic origin of the Columbretes islands (300,000 years ago). According to the distribution of the Ibizan samples in the dendrogram and the FST values, the best hypothesis is to regard the Ibizan subpopulations as the centre of genetic diversity of the currently known subpopulations. Our results suggest migratory scenarios from Ibiza to Columbretes based mainly on zoochory probably by seabirds. Finally, recommendations are provided for management strategies to facilitate the conservation of this endangered species. 相似文献

Populations of Sinojackia rehderiana are highly threatened and have small and scattered distribution due to habitat fragmentation and human activities. Understanding changes in genetic diversity, the fine-scale spatial genetic structure (SGS) at different life stages and gene flow of S. rehderiana is critical for developing successful conservation strategies for fragmented populations of this endangered species. In this study, 208 adults, 114 juveniles and 136 seedlings in a 50 × 100-m transect within an old-growth forest were mapped and genotyped using eight microsatellite makers to investigate the genetic diversity and SGS of this species. No significant differences in genetic diversity among different life-history stages were found. However, a significant heterozygote deficiency in adults and seedlings may result from substantial biparental inbreeding. Significant fine-scale spatial structure was found in different life-history stages within 19 m, suggesting that seed dispersal mainly occurred near a mother tree. Both historical and contemporary estimates of gene flow (13.06 and 16.77 m) indicated short-distance gene dispersal in isolated populations of S. rehderiana. The consistent spatial structure revealed in different life stages is most likely the result of limited gene flow. Our results have important implications for conservation of extant populations of S. rehderiana. Measures for promoting pollen flow should be taken for in situ conservation. The presence of a SGS in fragmented populations implies that seeds for ex situ conservation should be collected from trees at least 19-m apart to reduce genetic similarity between neighbouring individuals. 相似文献

The population structure of the Atlantic walrus, Odobenus rosmarus rosmarus , was studied using 11 polymorphic microsatellites and restriction fragment length polymorphism detected in the NADH-dehydrogenase ND1, ND2 and ND3/4 segments in mtDNA. A total of 105 walrus samples were analysed from northwest (NW) Greenland, east (E) Greenland, Svalbard and Franz Joseph Land. Two of the 10 haplotypes detected in the four samples were diagnostic for the NW Greenland sample, which implied that the group of walruses in this area is evolutionary distinct from walruses in the other three areas. One individual sampled in E Greenland exhibited a Pacific haplotype, which proved a connection between the Pacific walrus and walruses in eastern Greenland. The Franz Joseph Land, Svalbard and E Greenland samples shared the most common haplotype, indicating very little differentiation at the mtDNA level. Gene flow ( Nm ) estimates among the four areas indicated a very restricted exchange of female genes between NW Greenland and the more eastern Atlantic Arctic samples, and a closer relationship between the three samples composing the eastern Atlantic Arctic. The genetic variation at 11 polymorphic microsatellite loci grouped individuals into three populations, NW Greenland, E Greenland and a common Franz Joseph Land–Svalbard population, which were connected by moderate gene flow. 相似文献

Aim Phylogeographical studies in the Brazilian Atlantic Forest (BAF) have mostly included species associated with forest habitats, whereas taxa associated with grassland and sand‐dune plant communities have so far been largely overlooked. This study examines the phylogeography of the orchid Epidendrum fulgens, which occurs on coastal sand dunes and granitic outcrops, in order to identify major genetic divergences or disjunctions across the range of the species and to investigate the genetic signatures of past range contractions and expansions. Location Southern and south‐eastern seashore vegetation along the BAF biome, and granitic and arenitic outcrops that occur in the subtropical grassland plant communities located south of the BAF. Methods Nine nuclear and four plastid microsatellite loci were used to genotype 424 individuals from 16 populations across the distributional range of E. fulgens. For both sets of markers, we estimated genetic diversity and population differentiation, testing for a north–south gradient of genetic diversity. The plastid haplotype network and a Bayesian assignment analysis of nuclear markers were used to infer population structure. Past demographic changes were investigated using a coalescence approach. Results A deep disjunction was found between northern populations within the BAF and southern populations outside the BAF that occur on granitic and arenitic outcrops. Recent demographic reductions were detected in northern populations on coastal sands. Such demographic changes were not expected for those populations, as previous studies with forest species had found evidence of population expansion in the same areas. Higher genetic diversity was found in southern populations on granite, in contrast to patterns observed in previous studies of forest species. Main conclusions The results are consistent with the long‐term persistence of E. fulgens. Bottlenecks were detected in populations from areas where population expansion events have been detected in other plant (and animal) species, suggesting that forest expansion after the Last Glacial Maximum played a role in the population fragmentation and decrease in genetic diversity in E. fulgens. A substantial genetic division in E. fulgens corresponds to the ‘Portal de Torres’, a region that demarcates the northern limits of subtropical grassland plant communities and the southern limits of the BAF. 相似文献

Phylogeographical analysis of Paracentrotus lividus was carried out by means of sequencing the mitochondrial cytochrome b gene (1143 bp) of 260 individuals collected at 22 Mediterranean and four Atlantic localities. Against a background of high haplotype diversity and shallow genetic structuring, we observed significant genetic divergence between the Adriatic Sea and the rest of the Mediterranean, as well as between the Mediterranean and the Atlantic sample groups. Furthermore, on the largest spatial scale, isolation by distance was detected. Three main haplogroups were identified by network and Bayesian assignment analyses. The relative proportions of haplogroups were different in the four regions considered, with the exception of Western and Eastern Mediterranean that showed a similar pattern. This result together with the outcome of Snn statistics, analysis of molecular variance and network analyses allowed to identify three weakly differentiated populations corresponding to the Atlantic, Western + Eastern Mediterranean, and Adriatic seas. Analyses of mismatch distribution and neutrality tests were consistent with the presence of genetic structuring and past demographic expansion(s). From a fisheries perspective, the results obtained in the present study are consistent with genetic sustainability of current exploitation; local depleted stocks are recurrently replenished by recruits that may have originated from nonharvested areas. © 2010 The Linnean Society of London, Biological Journal of the Linnean Society, 2010, 100 , 910–923. 相似文献

Colonization of an archipelago sets the stage for adaptive radiation. However, some archipelagos are home to spectacular radiations, while others have much lower levels of diversification. The amount of gene flow among allopatric populations is one factor proposed to contribute to this variation. In island colonizing birds, selection for reduced dispersal ability is predicted to produce changing patterns of regional population genetic structure as gene flow-dominated systems give way to drift-mediated divergence. If this transition is important in facilitating phenotypic divergence, levels of genetic and phenotypic divergence should be associated. We consider population genetic structure and phenotypic divergence among two co-distributed, congeneric (Genus: Zosterops) bird species inhabiting the Vanuatu archipelago. The more recent colonist, Z. lateralis, exhibits genetic patterns consistent with a strong influence of distance-mediated gene flow. However, complex patterns of asymmetrical gene flow indicate variation in dispersal ability or inclination among populations. The endemic species, Z. flavifrons, shows only a partial transition towards a drift-mediated system, despite a long evolutionary history on the archipelago. We find no strong evidence that gene flow constrains phenotypic divergence in either species, suggesting that levels of inter-island gene flow do not explain the absence of a radiation across this archipelago. 相似文献

The sea anemone Nematostella vectensis occurs in lagoons in the United States and along the southern and eastern coasts of the United Kingdom. In the United Kingdom it is considered rare and is threatened, principally through the destruction of lagoonal habitat. Random amplified polymorphic DNA (RAPD) data from populations across most of the rane of N. vectensis in the United Kingdom revealed that 61% of individuals had an identical genotype, the frequency of which varied from 0.01 to 1.00. These data provide strong evidence for predominantly clonal reproduction and for the existence of a 'general-purpose genotype' in the UK populations. Alternatively, the low levels of genetic variation observed in some N. vectensis populations may have resulted if they were founded from very few successful individuals from the United States. Analysis of molecular variance (amova) showed significant genetic differentiation between lagoons with no large-scale pattern of geographical variation. This result is consistent with occasional passive or anthropogenic dispersal of low numbers of individuals between lagoons followed by asexual proliferation of immigrants. Transplantation of individuals of the predominant (general-purpose) genotype, for conservation purposes, will probably stand a good chance of survival given its prevalence throughout the United Kingdom. 相似文献

Aims Understanding relationships between the distributions of species and their surrounding environment provides a basis for forecasting how species will respond to future environmental changes. In this study, we examined the effects of environmental factors and human developmental features associated with disturbances on probability of occurrence of juveniles of invasive Triadica sebifera and three native plant species, Baccharis halimifolia, Ilex vomitoria and Morella cerifera within a typical coastal transition in coastal Mississippi, USA.Methods We recorded presence of juveniles of focal species and measured environmental factors (soil salinity, canopy openness, soil texture and soil carbon to nitrogen ratio) along an 11.3 km transect located at Grand Bay National Estuarine Research Reserve. Further, we documented anthropogenic features and associated activities as a proxy for human disturbance.Important findings With the exception of I. vomitoria, all other species occurrences were significantly influenced by an interaction between soil salinity and canopy openness. The occurrence of I. vomitoria sharply decreased with salinity. B. halimifolia occurrence peaked at moderate levels of salinity and low to moderate levels of canopy openness. Occurrences of M. cerifera and the invasive T. sebifera were highest at low levels of salinity and canopy openness. These results indicate that salinity is a strong driver that limits distribution of juvenile native and invasive species in coastal transitions. Logistic regression confirmed the positive effects of anthropogenic disturbances on T. sebifera and I. vomitoria occurrence. It appears that while soil salinity is likely to drive retreat of the seaward boundaries of woody plant species distributions, increased human developments along the coast likely enhance the inland spread of species, in particular the invasive T. sebifera by increasing disturbances and facilitating dispersal. Results from this study can offer insight for the development of T. sebifera management and preventive measures for further spread along coastal areas of the southeastern USA. 相似文献

The early stage of volcanic desert succession is underway on the southeastern slope of Mount Fuji. We used markers of nuclear microsatellites (simple sequence repeats; SSR) and chloroplast microsatellites (cpSSR) to investigate the population genetic structure and reproduction dynamics of Salix reinii, one of the dominant pioneer shrubs in this area. The number of S. reinii genets in a patch and the area of the largest genet within the patch increased with patch area, suggesting that both clonal growth and seedling recruitment are involved in the reproduction dynamics of S. reinii. Five polymorphic cpSSR markers were developed for S. reinii by sequencing the noncoding regions between universal sequences in the chloroplast genome. Nineteen different cpSSR haplotypes were identified, indicating that S. reinii pioneer genets were created by the long-distance dispersal of seeds originating from different mother genets around the study site, where all vegetation was destroyed during the last eruption. Furthermore, the clustered distributions of different haplotypes within each patch or plot suggested that newly colonized genets tended to be generated from seeds dispersed near the initially established mother genets. These results revealed that the establishment of the S. reinii population on the southeastern slope of Mount Fuji involved two sequential modes of seed dispersal: long-distance dispersal followed by short-distance dispersal. 相似文献
