All published metabolomics studies investigate changes in either absolute or relative quantities of metabolites. However, blood plasma, one of the most commonly studied biofluids for metabolomics applications, is a complex, heterogeneous mixture of lipoproteins, proteins, small organic molecules and ions which together undergo a variety of possible molecular interactions including metal complexation, chemical exchange processes, micellular compartmentation of metabolites, enzyme-mediated biotransformations and small-molecule-macromolecule binding. In particular, many low molecular weight (MW) compounds (including drugs) can exist both ‘free’ in solution and bound to proteins or within organised aggregates of macromolecules. To study the effects of e.g. disease on these interactions we suggest that new approaches are needed. We have developed a technique termed ‘interactive metabolomics’ or i-metabolomics. i-metabolomics can be defined as: “The study of interactions between low MW biochemicals and macromolecules in heterogeneous biosamples such as blood plasma, without pre-selection of the components of interest”. Standard 1D NMR experiments commonly used in metabolomics allow metabolite concentration differences between samples to be investigated because the intensity of each peak depends on the concentration of the compound in question. On the other hand, the instrument can be set-up to measure molecular interactions by monitoring the diffusion coefficients of molecules. According to the Stokes–Einstein equation, the diffusion coefficient of a molecule is inversely proportional to its effective size, as represented by the hydrodynamic radius. Therefore, when low MW compounds are non-covalently bound to proteins, the observed diffusion coefficient for the compound will be intermediate between those of its free and bound forms. By measuring diffusion by NMR, the degree of protein binding can be estimated for either low MW endogenous biochemicals or xenobiotics. This type of experiment is referred to as either Diffusion-Ordered Spectroscopy (DOSY) or Diffusion-Edited Spectroscopy, depending on the type of post-acquisition data processing applied to the spectra. Results presented in this paper demonstrate approaches for the non-selective modelling of metabolite-macromolecule interactions (i-metabolomics), whilst additionally highlighting some of the all too frequently ignored issues associated with interpretation of data derived from profiling of blood plasma.

The ion current to a cylindrical probe is considered with allowance for volume ionization, ion–neutral collisions, and the ion orbital moment. The colonial green alga Botryococcus braunii (BB) is a potential source of biofuel due to its natural high hydrocarbon content. Unfortunately, its slow growth limits its biotechnological potential. Understanding its photosynthetic machinery could help to identify possible growth limitations. Here, we present the first study on BB light-harvesting complexes (LHCs). We purified two LHC fractions containing the complexes in monomeric and trimeric form. Both fractions contained at least two proteins with molecular weight (MW) around 25 kDa. The chlorophyll composition is similar to that of the LHCII of plants; in contrast, the main xanthophyll is loroxanthin, which substitutes lutein in most binding sites. Circular dichroism and 77 K absorption spectra lack typical differences between monomeric and trimeric complexes, suggesting that intermonomer interactions do not play a role in BB LHCs. This is in agreement with the low stability of the BB LHCII trimers as compared to the complexes of plants, which could be related to loroxanthin binding in the central (L1 and L2) binding sites. The properties of BB LHCII are similar to those of plant LHCII, indicating a similar pigment organization. Differences are a higher content of red chlorophyll a, similar to plant Lhcb3. These differences and the different Xan composition had no effect on excitation energy transfer or fluorescence lifetimes, which were similar to plant LHCII.  相似文献

Allelic variants of the Gli-1 locus is known to control groups (blocks) of gliadin polypeptides (gliadins). Some allelic variants of blocks that differ in the electrophoretic (acid gel) mobility (EM) of only one gliadin of the block were compared using two-dimensional electrophoresis (SDS-PAGE) and the RFLP procedure. It was found that, in these pairs of similar alleles (Gli-B1f, Gli-B1s, and Gli-D1a as compared with Gli-B1e, Gli-B1n, and Gli-D1c, respectively), faster γ-gliadin had smaller molecular weight (MW). Alleles at the Gli-A1 locus (Gli-A1j, Gli-A1i, Gli-A1a, Gli-A1k, and Gli-A1f) differ in the EM of the γ-gliadin so that Gli-A1j controls the slowest γ-gliadin and Gli-A1f controls the fastest one. We found that, in this order of alleles, faster γ-gliadin always had smaller MW. It was suggested that similar alleles might arise from one another by spontaneous mutations changing the number of repeating sequences or length of the polyglutamine domain present in the γ-gliadin gene thereby influencing MW and EM of encoding polypeptide. Other mechanisms of the mutational appearance of new alleles were found earlier by comparison of allele pairs: Gli-D1a and Gli-D1k (gene silencing) and Gli-D1b and Gli-D1d (gene amplification). We discovered contrasting families of alleles at the Gli-B1 and at the Gli-D1 loci and also two variants of apparently the same allele Gli-D1a that differed in the number of encoded ω-gliadins. Families of alleles at one locus of T. aestivum might inherit from different genotypes of corresponding diploid donor, as we suggested earlier.  相似文献

The COMPASS tokamak (R = 0.56 m, a = 0.2 m, BT = 1.3 T, Ip ~ 300 kA, pulse duration 0.4 s) operates in ITER-like plasma shape in H-mode with Type-I ELMs. In 2019, we plan to install into the divertor a test target based on capillary porous system filled with liquid lithium/tin. This single target will be inclined toroidally in order to be exposed to ITER-relevant surface heat flux (20 MW/m2). Based on precisely measured actual heat fluxes, our simulations predict (for 45° inclination, without accounting for the lithium vapor shielding) the surface temperature rises up to 700°C within 120 ms of the standard ELMy H-mode heat flux with ELM filaments reaching hundreds MW/m2. Significant lithium vaporization is expected. The target surface will be observed by spectroscopy, fast visible and infrared cameras. The scientific program will be focused on operational issues (redeposition of the evaporated metal, ejection of droplets, if any) as well as on the effect on the plasma physics (improvement of plasma confinement, L–H power threshold, Zeff, etc.). After 2024, a closed liquid divertor may be installed into the planned COMPASS Upgrade tokamak (R = 0.84 m, a = 0.3 m, BT = 5 T, Ip = 2 MA, Pin = 8 MW, pulse duration ~2 s) with ITER-relevant heat fluxes loading the entire toroidal divertor.  相似文献

Sulfur metabolism is one of the oldest known biochemical processes. Chemotrophic or phototrophic proteobacteria, through the dissimilatory pathway, use sulfate, sulfide, sulfite, thiosulfate or elementary sulfur by either reductive or oxidative mechanisms. During anoxygenic photosynthesis, anaerobic sulfur oxidizer Allochromatium vinosum forms sulfur globules that are further oxidized by dsr operon. One of the key redox enzymes in reductive or oxidative sulfur metabolic pathways is the DsrAB protein complex. However, there are practically no reports to elucidate the molecular mechanism of the sulfur oxidation process by the DsrAB protein complex from sulfur oxidizer Allochromatium vinosum. In the present context, we tried to analyze the structural details of the DsrAB protein complex from sulfur oxidizer Allochromatium vinosum by molecular dynamics simulations. The molecular dynamics simulation results revealed the various types of molecular interactions between DsrA and DsrB proteins during the formation of DsrAB protein complex. We, for the first time, predicted the mode of binding interactions between the co-factor and DsrAB protein complex from Allochromatium vinosum. We also compared the binding interfaces of DsrAB from sulfur oxidizer Allochromatium vinosum and sulfate reducer Desulfovibrio vulgaris. This study is the first to provide a comparative aspect of binding modes of sulfur oxidizer Allochromatium vinosum and sulfate reducer Desulfovibrio vulgaris.  相似文献

The paper describes the calculation data on the physical parameters of a reactor-stellarator, where the nonuniformities of the helical field are smaller than the toroidal magnetic field nonuniformities: εh < εt. Unlike the previous studies, where the ion-component transport coefficients had the collision frequency dependence proportional to ν1/2, this being equivalent to the εh > εt case, in the present calculations, these coefficients were assumed to be in proportion to the first power of the collision frequency, Di ∝ ν for νeff < 2ωE, and to Di ∝ ν?1 for the inverse inequality. Here, ωE is the rotation frequency of plasma in the radial electric field. As before, the plasma electrons corresponded to the mode of De ∝ ν?1. As initial parameters for numerical calculations, a reactor with R = 8 m, rp = 2 m, and B0 = 5 Т was taken. A numerical code was used to solve the set of equations that describes the plasma space?time behavior in the reactor-stellarator under the conditions of equal diffusion fluxes. The start of reactor operation in the mode of thermonuclear burning was provided by heating sources with a power of several tens of megawatts. Steady-state operating conditions of a self-sustained thermonuclear reaction were attained by maintaining the plasma density through DT fuel pellet injection into the plasma.  相似文献

Ozone is an air pollutant that negatively affects photosynthesis in woody plants. Previous studies suggested that ozone-induced reduction in photosynthetic rates is mainly attributable to a decrease of maximum carboxylation rate (Vcmax) and/or maximum electron transport rate (Jmax) estimated from response of net photosynthetic rate (A) to intercellular CO2 concentration (Ci) (A/Ci curve) assuming that mesophyll conductance for CO2 diffusion (gm) is infinite. Although it is known that Ci-based Vcmax and Jmax are potentially influenced by gm, its contribution to ozone responses in Ci-based Vcmax and Jmax is still unclear. In the present study, therefore, we analysed photosynthetic processes including gm in leaves of Siebold’s beech (Fagus crenata) seedlings grown under three levels of ozone (charcoal-filtered air or ozone at 1.0- or 1.5-times ambient concentration) for two growing seasons in 2016–2017. Leaf gas exchange and chlorophyll fluorescence were simultaneously measured in July and September of the second growing season. We determined the A, stomatal conductance to water vapor and gm, and analysed A/Ci curve and A/Cc curve (Cc: chloroplast CO2 concentration). We also determined the Rubisco and chlorophyll contents in leaves. In September, ozone significantly decreased Ci-based Vcmax. At the same time, ozone decreased gm, whereas there was no significant effect of ozone on Cc-based Vcmax or the contents of Rubisco and chlorophyll in leaves. These results suggest that ozone-induced reduction in Ci-based Vcmax is a result of the decrease in gm rather than in carboxylation capacity. The decrease in gm by elevated ozone was offset by an increase in Ci, and Cc did not differ depending on ozone treatment. Since Cc-based Vcmax was also similar, A was not changed by elevated ozone. We conclude that gm is an important factor for reduction in Ci-based Vcmax of Siebold’s beech under elevated ozone.  相似文献

Methyl-detected NMR spectroscopy is a useful tool for investigating the structures and interactions of large macromolecules such as membrane proteins. The procedures for preparation of methyl-specific isotopically-labeled proteins were established for the Escherichia coli (E. coli) expression system, but typically it is not feasible to express eukaryotic proteins using E. coli. The Pichia pastoris (P. pastoris) expression system is the most common yeast expression system, and is known to be superior to the E. coli system for the expression of mammalian proteins, including secretory and membrane proteins. However, this system has not yet been optimized for methyl-specific isotope labeling, especially for Val/Leu-methyl specific isotope incorporation. To overcome this difficulty, we explored various culture conditions for the yeast cells to efficiently uptake Val/Leu precursors. Among the searched conditions, we found that the cultivation pH has a critical effect on Val/Leu precursor uptake. At an acidic cultivation pH, the uptake of the Val/Leu precursor was increased, and methyl groups of Val and Leu in the synthesized recombinant protein yielded intense 1H–13C correlation signals. Based on these results, we present optimized protocols for the Val/Leu-methyl-selective 13C incorporation by the P. pastoris expression system.  相似文献

Partial Least Squares-Discriminant Analysis (PLS-DA) is a PLS regression method with a special binary ‘dummy’ y-variable and it is commonly used for classification purposes and biomarker selection in metabolomics studies. Several statistical approaches are currently in use to validate outcomes of PLS-DA analyses e.g. double cross validation procedures or permutation testing. However, there is a great inconsistency in the optimization and the assessment of performance of PLS-DA models due to many different diagnostic statistics currently employed in metabolomics data analyses. In this paper, properties of four diagnostic statistics of PLS-DA, namely the number of misclassifications (NMC), the Area Under the Receiver Operating Characteristic (AUROC), Q 2 and Discriminant Q 2 (DQ 2) are discussed. All four diagnostic statistics are used in the optimization and the performance assessment of PLS-DA models of three different-size metabolomics data sets obtained with two different types of analytical platforms and with different levels of known differences between two groups: control and case groups. Statistical significance of obtained PLS-DA models was evaluated with permutation testing. PLS-DA models obtained with NMC and AUROC are more powerful in detecting very small differences between groups than models obtained with Q 2 and Discriminant Q 2 (DQ 2). Reproducibility of obtained PLS-DA models outcomes, models complexity and permutation test distributions are also investigated to explain this phenomenon. DQ 2 and Q 2 (in contrary to NMC and AUROC) prefer PLS-DA models with lower complexity and require higher number of permutation tests and submodels to accurately estimate statistical significance of the model performance. NMC and AUROC seem more efficient and more reliable diagnostic statistics and should be recommended in two group discrimination metabolomic studies.  相似文献

Protease inhibitors control major biological protease activities to maintain physiological homeostasis. Marine bacteria isolated from oligotrophic conditions could be taxonomically distinct, metabolically unique, and offers a wide variety of biochemicals. In the present investigation, marine sediments were screened for the potential bacteria that can produce trypsin inhibitors. A moderate halotolerant novel marine bacterial strain of Oceanimonas sp. BPMS22 was isolated, identified, and characterized. The effect of various process parameters like salt concentration, temperature, and pH was studied on the growth of the bacteria and production of trypsin inhibitor. Further, the trypsin inhibitor was purified to near homogeneity using anion exchange, size exclusion, and affinity chromatography. The purified trypsin inhibitor was found to competitively inhibit trypsin activity with an inhibition coefficient, Ki, of 3.44?±?0.13 μM and second-order association rate constant, kass, of 1.08?×?103 M?1 S?1. The proteinaceous trypsin inhibitor had a molecular weight of approximately 30 kDa. The purified trypsin inhibitor showed anticoagulant activity on the human blood samples.  相似文献

Introduction

Amyotrophic lateral sclerosis (ALS) is a neurodegenerative disorder of motor neurons causing progressive muscle weakness, paralysis, and eventual death from respiratory failure. There is currently no cure or effective treatment for ALS. The Deanna protocol (DP) is a comprehensive treatment approach that includes a metabolic therapy in the form of a supplement complex that improved neurological function, increased motor function and survival in SOD1-G93A mice and has been reported to alleviate symptoms in patients with ALS; therefore, it has been proposed as a treatment for the disease.

Objectives

We hypothesized that the major components of the DP, including arginine alpha-ketoglutarate, gamma amino butyric acid (GABA), medium chain triglycerides (MCT), and soluble coenzyme Q10 (ubiquinol) supports energy metabolism by increasing energy intermediates of the tricarboxylic acid cycle in a mouse model of ALS (SOD1-G93A).

Methods

We explored the potential therapeutic use of DP by testing the effects of DP supplementation on the metabolomics profile of SOD1-G93A mice. In addition, we assessed time to paralysis in a Caenorhabditis elegans model of ALS (TDP-43) given DP supplementation. SOD1-G93A mice were fed a standard rodent diet (SD) or SD with low dose (LOW) or high dose of DP (HIGH). Global metabolomics analysis was performed on blood plasma from treated and untreated animals. Additionally, the time to paralysis of TDP-43 ALS C. elegans treated with and without the individual and combination DP supplements was measured.

Results

30 and 49 biochemicals were significantly altered in the plasma of LOW and HIGH groups, respectively. Metabolites associated with mitochondrial energy metabolism, arginine metabolism, as well as long- and medium-chain fatty acids, GABA and related intermediates were elevated in response to DP. Elements of DP, arginine and alpha-ketoglutarate, GABA, and MCTs prolonged the rate of final paralysis of C. elegans TDP-43 disease models.

Conclusion

Targeting energy metabolism with the DP supplement as a metabolic therapy produces a change in the global metabolic profile of ALS mice that support the role of the DP for enhanced mitochondrial energy metabolism and prolongs time to paralysis of ALS C. elegans.

The active particle diagnostic technique is used to study the ion temperature at five spatial points along the path of a hydrogen diagnostic beam. The temperature of the main ion plasma component (deuterium ions) measured by this diagnostic technique along the beam path is compared with the temperature of carbon ions (C+5). A study is made of the following characteristic features of the behavior of the ion temperature profiles Ti in various TORE SUPRA operating modes: the formation of flat and even hollow Ti profiles in ohmic discharges with q ~3 at the plasma edge, the change in Ti profiles in ergodic divertor discharges, and the difference between the temperature of the bulk ions measured by the active particle diagnostic technique and the temperature of C+5 ions in the plasma region r/a>0.5. The features revealed are explained at a qualitative level.  相似文献

Introduction

In some fish species, it is difficult to distinguish mature females from immature females or females that have already spawned via appearance or other convenient methods. Few studies have investigated plasma metabolite profiling for the prediction of fish maturation.

Objectives

We investigated the comprehensive metabolic profiles of plasma among immature females and mature females ready to spawn, as well as already spawned breeders of blunt snout bream (Megalobrama amblycephala). The purpose of this study was to screen out potential biomarkers for sexually mature female M. amblycephala compared to immature female individuals and already spawned breeders.

Methods

Three groups were set up in this study, which included 1-year-old immature females, 2-year-old sexually mature females ready to spawn and successfully spawned females of M. amblycephala. Plasma samples were collected to investigate comprehensive metabolic profiles through UPLC-MS/MS based on a metabolomics analysis method.

Results

According to multivariate and univariate statistical analysis, plasma metabolite profiles of the three groups were clearly separated. The differential plasma metabolites from three hormone related pathways including the GnRH signaling pathway, steroid hormone biosynthesis and steroid biosynthesis, were analyzed. A total of 29 metabolites were identified as differential biomarkers associated with the female maturation status.

Conclusion

The identified potential biomarkers could be useful in separating mature M. amblycephala from immature individuals or ovulation-induced female individuals, which would allow for more effective artificial breeding. The results may contribute to a better understanding of the maturation mechanisms of fish in the aspect of metabolomics.

Background

Corynebacterium pseudotuberculosis (Cp) is a gram-positive bacterium that is classified into equi and ovis serovars. The serovar ovis is the etiological agent of caseous lymphadenitis, a chronic infection affecting sheep and goats, causing economic losses due to carcass condemnation and decreased production of meat, wool, and milk. Current diagnosis or treatment protocols are not fully effective and, thus, require further research of Cp pathogenesis.

Results

Here, we mapped known protein-protein interactions (PPI) from various species to nine Cp strains to reconstruct parts of the potential Cp interactome and to identify potentially essential proteins serving as putative drug targets. On average, we predict 16,669 interactions for each of the nine strains (with 15,495 interactions shared among all strains). An in silico sanity check suggests that the potential networks were not formed by spurious interactions but have a strong biological bias. With the inferred Cp networks we identify 181 essential proteins, among which 41 are non-host homologous.

Conclusions

The list of candidate interactions of the Cp strains lay the basis for developing novel hypotheses and designing according wet-lab studies. The non-host homologous essential proteins are attractive targets for therapeutic and diagnostic proposes. They allow for searching of small molecule inhibitors of binding interactions enabling modern drug discovery. Overall, the predicted Cp PPI networks form a valuable and versatile tool for researchers interested in Corynebacterium pseudotuberculosis.

Background

Lactobacillus plantarum, a versatile lactic acid-fermenting bacterium, isolated from the traditional pickles in Ningbo of China, was chosen for grass carp fermentation, which could also improve the flavor of grass carp. We here explored the central metabolic pathways of L. plantarum by using metabolomic approach, and further proved the potential for metabolomics combined with proteomics approaches for the basic research on the changes of metabolites and the corresponding fermentation mechanism of L. plantarum fermentation.

Results

This study provides a cellular material footprinting of more than 77 metabolites and 27 proteins in L. plantarum during the grass carp fermentation. Compared to control group, cells displayed higher levels of proteins associated with glycolysis and nucleotide synthesis, whereas increased levels of serine, ornithine, aspartic acid, 2-piperidinecarboxylic acid, and fumarate, along with decreased levels of alanine, glycine, threonine, tryptophan, and lysine.

Conclusions

Our results may provide a deeper understanding of L. plantarum fermentation mechanism based on metabolomics and proteomic analysis and facilitate future investigations into the characterization of L. plantarum during the grass carp fermentation.

A method for in vivo studying the fidelity of DNA double-strand break (DSB) repair in bacteriophage T4 has been developed. The frequency of reversion of rII mutations to the wild phenotype was measured in i segC + × i ets1 segCΔ crosses, where ets1 is an insertion in the initial part of the rIB gene carrying a sequence recognized by SegC endonuclease; i designates a rIIB or rIIA mutation located at some distance from ets1, and segCΔ is a deletion in the segC gene. In such cross, a DSB occurs in the site of ets1. Their repair involves genetic recombination and DNA replication in the neighborhood of ets1. In parallel, the frequency of reversion of the same i mutant in the absence of DSBs is measured in i × i self-crosses. Reversions of different types (base substitutions, deletions, insertions) can be studied with the use of structurally different i mutations located at varying distances from ets1. The reversion frequencies were determined for three rIIB mutations and one rIIA mutation. The results obtained suggest that DSB repair in bacteriophage T4 is a process of high fidelity with the rate of errors that does not essentially exceed that in the case of usual phage multiplication.  相似文献

The influence of local anesthetics on the regulation of the channel-forming activity of the antimicrobial peptide cecropin A has been investigated. The mean current flowing through the single cecropin channels isc was determined, and steady-state transmembrane current induced by cecropin AI was measured. It has been shown that the introduction of 1 mM of bupivacaine, benzocaine or 0.3 mM of tetracaine into the membrane bathing solution results in a decrease in isc and I. At the same time, the addition of 1 mM lidocaine or procaine to the membrane-bathing solutions does not lead to a significant change in isc and I. Comparison of the absolute values and the sign of the change in the boundary potential of negatively charged membranes and relative changes of isc and I after addition of local anesthetics shows that neither parameter correlates with the membrane boundary potential. The results of studying the effect of tested local anesthetics on the phase transition of membrane lipids allow us to conclude that the observed changes of isc and I are due to modulation of the elastic properties of the membrane.  相似文献
