大多数真核基因能够发生可变剪接,其调控对于生理和病理状态下细胞功能的实现至关重要,而异常可变剪接则可导致多种疾病。虽然已知可变剪接能够在转录后水平调节基因表达,然而目前仍不清楚特定的可变剪接模式是如何被调控的。越来越多的研究发现细胞信号和外界环境刺激能够调控靶基因的剪接模式,并且已发现一些与可变剪接调控有关的信号转导通路,而后者能够通过修饰剪接因子进而改变剪接因子的亚细胞定位或者活性,从而实现对靶基因可变剪接模式的调控。由细胞信号转导通路所构成的网络能够灵活多样地调控基因剪接,一条信号通路可调控多个基因剪接,而多条信号通路也可调控同一基因剪接,对于理解信号转导过程的分子机制具有重要意义。  相似文献

mRNA前体(pre-mRNA)的可变剪接是控制基因表达和产生蛋白质多样性的重要机制,是功能基因组时代的研究重点之一。生物信息学在识别可变剪接基因及其结构、分析可变剪接的功能和调控方式等方面具有重要作用。除了耗时的实验研究,识别可变剪接基因及其结构主要通过EST、mRNA等转录数据与基因组序列进行比对,获得同一基因的不同结构方式。分析蛋白质产物可对可变剪接的功能进行预测;潜在调控元件的统计分析则可为可变剪接调控机制的研究提供必要的数据。转录数据的时空信息以及比较基因组学对理解可变剪接信息的精确调控将提供重要资料。可变剪接及其调控机制的深入研究将为基因组和蛋白质组之间的对接提供重要的桥梁。  相似文献

可变剪接是转录后重要的基因表达调控方式,也是转录组和蛋白质组多样性的重要来源. 近年来随着拟南芥、水稻、玉米等植物转录组测序的完成,研究人员发现植物pre-mRNA可变剪接的发生与组织分化、发育等生物学过程密切相关. 本工作基于GEO数据库的RNA-seq数据,使用高通量测序数据分析常用的Trimmomatic、Salmon、DESeq2、SUPPA2等工具,识别了拟南芥的种子、根、叶、花、花梗、节间、长角果共7种组织的表达基因和可变剪接事件,以及7种组织间的差异表达基因和差异可变剪接事件,并以叶和花为例展示了相应的生物学功能分析. 该工作系统地研究了拟南芥基因表达和可变剪接发生的组织特异性,有助于进一步阐明植物基因组的基因表达调控机制.  相似文献

Mutations in the human tau gene leading to aberrant splicing have been identified in FTDP-17, an autosomal dominant hereditary neurodegenerative disorder. Molecular mechanisms by which such mutations cause tau aberrant splicing were not understood. We characterized two mutations in exon 10 of the tau gene, N279K and Del280K. Our results revealed an exonic splicing enhancer element located in exon 10. The activity of this AG-rich splicing enhancer was altered by N279K and Del280K mutations. This exonic enhancer element interacts with human Tra2 beta protein. The interaction between Tra2 beta and the exonic splicing enhancer correlates with the activity of this enhancer element in stimulating splicing. Biochemical studies including in vitro splicing and RNA interference experiments in transfected cells support a role for Tra2 beta protein in regulating alternative splicing of human tau gene. Our results implicate the human tau gene as a target gene for the alternative splicing regulator Tra2 beta, suggesting that Tra2 beta may play a role in aberrant tau exon 10 alternative splicing and in the pathogenesis of tauopathies.  相似文献

Numerous inherited human genetic disorders are caused by defects in pre-mRNA splicing. Two recent studies have added a new twist to the link between genetic variation and pre-mRNA splicing by identifying SNPs that correlate with heritable changes in alternative splicing but do not cause disease. Aberrant or modified splicing patterns of genes are causative for many human diseases. Therefore, the identification of genetic variations that cause changes in the splicing pattern of a gene is important. Elsewhere, we described the widespread occurrence of alternative splicing at NAGNAG acceptors. Here, we report a genomewide screen for single-nucleotide polymorphisms (SNPs) that affect such tandem acceptors. From 121 SNPs identified, we extracted 64 SNPs that most likely affect alternative NAGNAG splicing. We demonstrate that the NAGNAG motif is necessary and sufficient for this type of alternative splicing. The evolutionarily young NAGNAG alleles, as determined by the comparison with the chimpanzee genome, exhibit the same biases toward intron phase 1 and single-amino acid insertion/deletions that were already observed for all human NAGNAG acceptors. Since 28% of the NAGNAG SNPs occur in known disease genes, they represent preferable candidates for a more-detailed functional analysis, especially since the splice relevance for some of the coding SNPs is overlooked. Against the background of a general lack of methods for identifying splice-relevant SNPs, the presented approach is highly effective in the prediction of polymorphisms that are causal for variations in alternative splicing.  相似文献

Splicing is a cellular mechanism, which dictates eukaryotic gene expression by removing the noncoding introns and ligating the coding exons in the form of a messenger RNA molecule. Alternative splicing (AS) adds a major level of complexity to this mechanism and thus to the regulation of gene expression. This widespread cellular phenomenon generates multiple messenger RNA isoforms from a single gene, by utilizing alternative splice sites and promoting different exon-intron inclusions and exclusions. AS greatly increases the coding potential of eukaryotic genomes and hence contributes to the diversity of eukaryotic proteomes. Mutations that lead to disruptions of either constitutive splicing or AS cause several diseases, among which are myotonic dystrophy and cystic fibrosis. Aberrant splicing is also well established in cancer states. Identification of rare novel mutations associated with splice-site recognition, and splicing regulation in general, could provide further insight into genetic mechanisms of rare diseases. Here, disease relevance of aberrant splicing is reviewed, and the new methodological approach of starting from disease phenotype, employing exome sequencing and identifying rare mutations affecting splicing regulation is described. Exome sequencing has emerged as a reliable method for finding sequence variations associated with various disease states. To date, genetic studies using exome sequencing to find disease-causing mutations have focused on the discovery of nonsynonymous single nucleotide polymorphisms that alter amino acids or introduce early stop codons, or on the use of exome sequencing as a means to genotype known single nucleotide polymorphisms. The involvement of splicing mutations in inherited diseases has received little attention and thus likely occurs more frequently than currently estimated. Studies of exome sequencing followed by molecular and bioinformatic analyses have great potential to reveal the high impact of splicing mutations underlying human disease.  相似文献
