? Premise of the study: Microsatellite loci were developed to characterize genetic variation and population subdivision in Khaya senegalensis (Desr.) A. Juss. (Meliaceae). ? Methods and Results: Microsatellite loci were identified from genomic DNA sequences generated using the 454 GS-FLX titanium platform. Primers were designed for 67 tri- and tetranucleotide repeats, of which 20 were selected for 2 multiplexes based on amplification success and band size. Eleven of these loci showed polymorphism in two populations of Khaya senegalensis and amplified in individuals from across the species range. ? Conclusions: These new microsatellite loci will be useful for investigation of the evolutionary and conservation genetics of Khaya senegalensis.  相似文献

Big-leaf mahogany (Swietenia macrophylla King) is one of the most valuable and overharvested timber trees of tropical America. In order to better characterize geographic patterns of genetic variation, we performed a phylogeographic analysis of S. macrophylla based on six polymorphic chloroplast genome simple sequence repeat loci (cpSSRs) analyzed in 16 populations (N?=?245 individuals) distributed across Central America and the Brazilian Amazon. Of the 31 total cpDNA haplotypes identified, 16 occurred in Central America and 15 in Amazonia with no single haplotype shared between the two regions. Populations from Central America showed moderate differentiation (F ST ?=?0.36) while within population genetic diversity was generally high (mean Nei’s H E ?=?0.639). In contrast, the Amazonian populations were strongly differentiated (F ST ?=?0.91) and contained relatively low genetic diversity (mean H E ?=?0.176), except for one highly diverse population (H E ?=?0.925) from eastern Amazonia. Spatial analysis of molecular variance (SAMOVA) identified a single Central American phylogroup and four Amazonian phylogroups, indicating stronger phylogeographic structure within Amazonia. The results demonstrate distinctive regional patterns of S. macrophylla differentiation, and the first evidence of a strong phylogeographic break between Central American and South American mahogany populations. We suggest that the frequent occurrence of hurricanes in Central America, the differences in the glacial histories and in the duration and intensity of anthropogenic disturbance during the late Holocene may have played important roles in the geographic structuring of cpDNA lineages in the two regions. The high private haplotype diversity in Brazilian populations suggests that cpSSRs can be used as DNA barcodes for regional timber certification.  相似文献

Low light availability under a forest canopy often limits plant growth; however, sudden increase in light intensity may induce photoinhibition of photosynthesis. The aim of this study was to evaluate the ecophysiological changes that occur in potted plants of Minquartia guianensis and Swietenia macrophylla during the acclimation process to full sunlight. We used six full-sun independent acclimation periods (30, 60, 90, 120, 150, and 180 days) and a control kept in the shade. Shading was obtained by placing plants under the canopy of a small forest. The Fv/Fm ratio, net photosynthetic rate (P N), the maximum carboxylation velocity of Rubisco (V cmax), maximum electron transport rate (J max), specific leaf area (SLA), and growth were assessed at the end of each of the six acclimation periods. Plant exposure to full sunlight caused a sudden decrease in the Fv/Fm ratio (photoinhibition) particularly in Minquartia. Photooxidation (necrotic patches) of the leaf tissue was observed in upper leaves of Minquartia. The higher P N values were observed in Swietenia under full sun, about 12 μmol(CO2) m−2 s−1. V cmax25 values were higher after 90 days of acclimation, about 14 μmol(CO2) m−2 s−1 for Minquartia, and 35 μmol(CO2) m−2 s−1 for Swietenia. At the end of a 180-d acclimation period J max25 was 35 μmol(electron) m−2 s−1 for Minquartia and 60 μmol(electron) m−2 s−1 for Swietenia. SLA was higher in Swietenia than in Minquartia. In Minquartia, monthly rate of leaf production per plant (MRLP) was positive (0.22 leaf month−1) after four months in the open. Whereas, in Swietenia MRLP was positive (0.56 leaf month−1) after an acclimation period of two months. After six months in the open, height growth rates were 3.5 and 28 mm month−1 for Minquartia and Swietenia, respectively. The greater acclimation capacity of Swietenia was associated to an enhanced photosynthetic plasticity under full sun. In Minquartia, transition to full-sun conditions and lack of physiological adjustment resulted in severe photoinhibition and loss of leaves.  相似文献

Mahogany (Swietenia macrophylla, Meliaceae) is the most valuable and intensively exploited Neotropical tree. No information is available regarding the genetic structure of mahogany in South America, yet the region harbours most of the unlogged populations of this prized hardwood. Here we report on the genetic diversity within and the differentiation among seven natural populations separated by up to 2100 km along the southern arc of the Brazilian Amazon basin. We analysed the variation at eight microsatellite loci for 194 adult individuals. All loci were highly variable, with the number of alleles per locus ranging from 13 to 27 (mean = 18.4). High levels of genetic diversity were found for all populations at the eight loci (mean HE = 0.781, range 0.754-0.812). We found moderate but statistically significant genetic differentiation among populations considering both estimators of FST and RST, theta = 0.097 and rho = 0.147, respectively. Estimates of theta and rho were significantly greater than zero for all pairwise population comparisons. Pairwise rho-values were positively and significantly correlated with geographical distance under the isolation-by-distance model. Furthermore, four of the populations exhibited a significant inbreeding coefficient. The finding of local differentiation among Amazonian mahogany populations underscores the need for in situ conservation of multiple populations of S. macrophylla across its distribution in the Brazilian Amazon. In addition, the occurrence of microgeographical genetic differentiation at a local scale indicates the importance of maintaining populations in their diverse habitats, especially in areas with mosaics of topography and soil.  相似文献

Khaya senegalensis (African mahogany or dry-zone mahogany) is a high-value hardwood timber species with great potential for forest plantations in northern Australia. The species is distributed across the sub-Saharan belt from Senegal to Sudan and Uganda. Because of heavy exploitation and constraints on natural regeneration and sustainable planting, it is now classified as a vulnerable species. Here, we describe the development of microsatellite markers for K. senegalensis using next-generation sequencing to assess its intra-specific diversity across its natural range, which is a key for successful breeding programs and effective conservation management of the species. Next-generation sequencing yielded 93,943 sequences with an average read length of 234 bp. The assembled sequences contained 1030 simple sequence repeats, with primers designed for 522 microsatellite loci. Twenty-one microsatellite loci were tested with 11 showing reliable amplification and polymorphism in K. senegalensis. The 11 novel microsatellites, together with one previously published, were used to assess 73 accessions belonging to the Australian K. senegalensis domestication program, sampled from across the natural range of the species. STRUCTURE analysis shows two major clusters, one comprising mainly accessions from west Africa (Senegal to Benin) and the second based in the far eastern limits of the range in Sudan and Uganda. Higher levels of genetic diversity were found in material from western Africa. This suggests that new seed collections from this region may yield more diverse genotypes than those originating from Sudan and Uganda in eastern Africa.  相似文献

Simple sequence repeats (SSRs) have been widely used in marine animals, but were seldom used directly to test intra- and inter-specific transferability in the populations of related species. 19 new pairs of microsatellite primers were obtained from Sinonovacula constricta. The allele number of these markers ranged from 3 to 15. The observed and expected heterozygosities changed from 0.033 to 1.000 and from 0.033 to 0.912, respectively. Three loci (SC3-8, SC3-19, and SC4-17) significantly deviated from Hardy–Weinberg equilibrium after Bonferroni correction, and none of the loci showed linkage disequilibrium. In addition, the transferability of all polymorphic SSRs was assessed in three closely related species. The results showed that four loci were informative in Solen strictus (SC2-11, SC2-12, SC4-19 and SC2-2) and Cultellus attenuates (SC2-2, SC4-9, SC4-19 and SC3-11), respectively, and two loci (SC2-2 and SC2-11) were informative in Solen grandis. These loci will be useful for the evaluation of genetic diversity, connectivity among related species and stock management.  相似文献

Mahoganies (Swietenia spp.; Meliaceae) are amongst the most economically important tropical hardwoods, and yet little information exists concerning their patterns of genetic variation. The characterization of this variation is essential for defining more accurately the conservation status of mahogany populations, and for their economic utilization. The loss of genetic variation through deforestation may be critical for these species, which are highly susceptible to pest attacks when grown in plantations. This paper assesses the current state of knowledge concerning the extent of genetic variation in mahoganies, and highlights its potential importance. It is suggested that any conservation strategy developed for mahoganies should include a genetic selection and improvement programme as well as the protection of natural stands in situ. Techniques by which particular genotypes may be captured for ex situ conservation are briefly described.A component of the Edinburgh Centre for Tropical Forests.  相似文献

The dipeptidyl peptidase-IV (DPP-IV) inhibitory activity of Khaya senegalensis extracts was evaluated. The DPP-IV from a rat kidney was purified to a purification fold of 2.3. Among extracts from K. senegalensis, the hexane extract had the best DPP-IV inhibitory activity, with IC50 value of 1.56±0.61 μg/mL and was fractionated to eleven fractions (A–K). Fraction I had the best DPP-IV inhibition via uncompetitive pattern. GC-MS analysis of fraction I showed that the major bioactive compounds were 3-amino-3-hydroxyimino-N-phenylpropanamide ( 1 ) and 11-(2-cyclopenten-1-yl)undecanoic acid ( 2 ), with good binding affinities toward DPP-IV, based on molecular docking,. They were then subjected to molecular dynamic simulation using WEBGRO and utilizing a GROMACS system for 100 ns. The 3-amino-3-hydroxyimino-N-phenylpropanamide-DPP-IV complex was more stable and compact than the other complex. K. senegalensis contains compounds like 1 that might be used for the design of new DPP-IV inhibitors.  相似文献

Hymenaea courbaril is a tropical timber species, intensely exploited and found in the Amazon, Atlantic Forest and Brazilian Cerrado biome. Nine highly polymorphic microsatellite loci were developed from a genomic library enriched for AG/TC repeats. In a total of 41 individuals, from two natural populations, seven to 13 alleles per locus were detected and expected heterozygosity ranged from 0.75 to 0.90. Seven loci were effectively transferred to Hymenaea stigonocarpa. High levels of polymorphism make the present primers useful for population genetic studies and are a powerful tool to investigate mating system, gene flow and spatial genetic structure.  相似文献

Senegal sole (Solea senegalensis Kaup) is a high‐value marine flatfish exploited in both fisheries and aquaculture. Here we describe the isolation of seven tetranucleotide and three dinucleotide polymorphic microsatellite loci. Characteristics of a captive broodstock and a wild population are described. Three loci displayed a significant departure from Hardy–Weinberg expectations in both populations, suggesting a substantial frequency of null alleles. The remaining seven loci were found to be in equilibrium in the wild population, whereas only four of them were in the cultured population. Cross‐species amplification was successful for three loci in other five flatfishes.  相似文献

Recent debate on whether or not mahogany ( Swietenia macrophylla King) is threatened by the international timber trade has focused on the breadth of its range and estimates of the remaining stock of mahogany trees. These data are inadequate to reveal the status of mahogany populations, both because they are incomplete in areal extent and because they do not reveal population parameters such as the existence or density of young trees smaller than commercial size. However, there is sufficient information on the regeneration ecology of mahogany to indicate that under natural conditions this species regenerates in essentially even-aged stands after catastrophic disturbances destroy many or most trees, and, in the case of fires and flooding, saplings and seedlings as well. Adult mahoganies tend to survive these events, and regenerate by shedding seed onto the resulting gaps or clearings. This ecological strategy makes mahogany vulnerable to logging, first because juvenile mahoganies are not found in the understorey, and secondly because logging operations shortcircuit mahogany regeneration processes by selectively removing almost all mahogany seed sources while leaving standing competing vegetation of other species. Listing of mahogany in CITES Appendix II could provide both a mechanism to fill in gaps in information and an incentive to change current practices in favour of silvicultural management to provide for regeneration of this valuable timber species in forests subjected to logging.  相似文献

Recent studies of Swietenia macrophylla King argue that natural regeneration of this highly valued tree is episodic and occurs only after infrequent catastrophic disturbance. An analysis of 14 population size-distributions in natural forests shows that population structure varies across this species' range. In forests that are in successional transition from open deciduous forest to evergreen forest there is often prolific regeneration. We show that in this type of forest in southern Pará (Brazil) patches of even-sized trees are small. Large-scale disturbance may be necessary for regeneration only in evergreen forests where little light penetrates through the canopy. The transition zone between evergreen and deciduous forest in Pará is moving south, and we propose that mahogany populations to the north are in the process of competitive exclusion. Sustainable harvesting of mahogany must take account of the successional stage of the forest.  相似文献

Microsatellites are now firmly established as an informative marker system, with increasing popularity as a tool amongst molecular ecologists. We have developed a method of constructing an enriched microsatellite library for the tropical tree species Swietenia humilis Zucc. (Meliaceae). This method is based on a precloning enrichment of SSRs using synthetic oligonucleotide probes, bound to magnetic beads and hybridizing to complementary microsatellite core sequences in digested genomic DNA. Here we describe the isolation and characterization of 10 microsatellite loci that have been used to survey the genetic diversity within a natural population of S. humilis. A total of 97 alleles were identified with an average of 9.7 alleles over all loci. Very high levels of allelic polymorphism were detected at individual loci, with 23 alleles observed at the most variable. The mean observed heterozygosity was 0.415 (range 0.038-0.815) exceeding levels of diversity detected in related species which used isozymes as the marker system. Subpopulation differentiation at a microgeographical scale was low (FST= 0.036) and the values of Nm, calculated from the allelic frequencies, were greater than 1 thus reflecting the extent of gene flow occurring between individual trees.  相似文献

Genic microsatellites or simple sequence repeat markers derived from expressed sequence tags (ESTs), referred to as EST–SSRs, are inexpensive to develop, represent transcribed genes, and often have assigned putative function. The large apple (Malus × domestica) EST database (over 300,000 sequences) provides a valuable resource for developing well-characterized DNA molecular markers. In this study, we have investigated the level of transferability of 68 apple EST–SSRs in 50 individual members of the Rosaceae family, representing three genera and 14 species. These representatives included pear (Pyrus communis), apricot (Prunus armeniaca), European plum (P. domestica), Japanese plum (P. salicina), almond (P. dulcis), peach (P. persica), sour cherry (P. cerasus), sweet cherry (P. avium), strawberry (Fragaria vesca, F. moschata, F. virginiana, F. nipponica, and F. pentaphylla), and rose (Rosa hybrida). All 68 primer pairs gave an amplification product when tested on eight apple cultivars, and for most, the genomic DNA-derived amplification product matched the expected size based on EST (in silico) data. When tested across members of the Rosaceae, 75% of these primer pairs produced amplification products. Transferability of apple EST–SSRs across the Rosaceae ranged from 25% in apricot to 59% in the closely related pear. Besides pear, the highest transferability of these apple EST–SSRs, at the genus level, was observed for strawberry and peach/almond, 49 and 38%, respectively. Three markers amplified in at least one genotype within all tested species, while eight additional markers amplified in all species, except for cherry. These 11 markers are deemed good candidates for a widely transferable Rosaceae marker set provided their level of polymorphism is adequate. Overall, these findings suggest that transferability of apple EST–SSRs across Rosaceae is varied, yet valuable, thereby providing additional markers for comparative mapping and for carrying out evolutionary studies.  相似文献

Summary The order of fourteen polymorphic markers localised to the long arm of human chromosome 19 has been established by multipoint mapping in a set of 40 CEPH (Centre d'Étude de Polymorphisme Humain, Paris) reference families. We report here the linkage relationship of the myotonic dystrophy (DM) locus to twelve of these markers as studied in 45 families with DM. The resulting genetic map is supported by the localisation of the DNA markers in a panel of somatic cell hybrids. Ten of the twelve markers have been shown to be proximal to the DM gene and two, PRKCG and D19S22, distal but at distances of approximately 25 cM and 15 cM, respectively. The closest proximal markers are APOC2 (apolipoprotein C-II) and CKM (creatine kinase, muscle) approximately 3 cM and 2 cM from the DM gene respectively, in the order APOC2-CKM-DM. The distance between APOC2, CKM and DM (of the order of 2 million base pairs) and their known orientation should permit directional chromosome walking and jumping. The data presented here should enable us to determine whether or not new markers are distal to APOC2/CKM and thus potentially flank the DM gene.  相似文献

Premise of the study: Enriched genomic libraries were used to isolate and characterize microsatellite loci in Festuca gautieri, an important plant component of subalpine calcareous grasslands of the eastern Iberian Peninsula, the Pyrenees, and the Cantabrian Mountains. Microsatellites were required to investigate landscape genetics across its distribution range and at a narrower geographical scale within the Ordesa y Monte Perdido, Aigüestortes, and Picos de Europa Spanish national parks. ? Methods and Results: Ten polymorphic microsatellite loci were characterized. They amplified a total of 116 alleles in a sample of 30 individuals of F. gautieri, showing high levels of genetic diversity (expected heterozygosity = 0.821). Cross-species transferability to two other close congeners, F. eskia and F ×picoeuropeana, increased the total number of alleles to 137. These taxa showed lower numbers of alleles but similar levels of genetic diversity to F. gautieri. ? Conclusions: These microsatellite primers will be useful in population and landscape genetics and in establishing conservation strategies for these characteristic elements of subalpine pastures.  相似文献

Recent improvements in genetic analysis and genotyping methods have resulted in a rapid expansion of the power of molecular markers to address ecological questions. Microsatellites have emerged as the most popular and versatile marker type for ecological applications. The rise of commercial services that can isolate microsatellites for new study species and genotype samples at reasonable prices presents ecologists with the unprecedented ability to employ genetic approaches without heavy investment in specialized equipment. Nevertheless, the lack of accessible, synthesized information on the practicalities and pitfalls of using genetic tools impedes ecologists' ability to make informed decisions on using molecular approaches and creates the risk that some will use microsatellites without understanding the steps needed to evaluate the quality of a genetic data set. The first goal of this synthesis is to provide an overview of the strengths and limitations of microsatellite markers and the risks, cost and time requirements of isolating and using microsatellites with the aid of commercial services. The second goal is to encourage the use and consistent reporting of thorough marker screening to ensure high quality data. To that end, we present a multistep screening process to evaluate candidate loci for inclusion in a genetic study that is broadly targeted to both novice and experienced geneticists alike.  相似文献
