Climate change alters the environments of all species. Predicting species responses requires understanding how species track environmental change, and how such tracking shapes communities. Growing empirical evidence suggests that how species track phenologically – how an organism shifts the timing of major biological events in response to the environment – is linked to species performance and community structure. Such research tantalizingly suggests a potential framework to predict the winners and losers of climate change, and the future communities we can expect. But developing this framework requires far greater efforts to ground empirical studies of phenological tracking in relevant ecological theory. Here we review the concept of phenological tracking in empirical studies and through the lens of coexistence theory to show why a community-level perspective is critical to accurate predictions with climate change. While much current theory for tracking ignores the importance of a multi-species context, basic community assembly theory predicts that competition will drive variation in tracking and trade-offs with other traits. We highlight how existing community assembly theory can help understand tracking in stationary and non-stationary systems. But major advances in predicting the species- and community-level consequences of climate change will require advances in theoretical and empirical studies. We outline a path forward built on greater efforts to integrate priority effects into modern coexistence theory, improved empirical estimates of multivariate environmental change, and clearly defined estimates of phenological tracking and its underlying environmental cues.

Environmental heterogeneity is one of the most influential factors that create compositional variation among local communities. Greater compositional variation is expected when an environmental gradient encompasses the most severe conditions where species sorting is more likely to operate. However, evidence for stronger species sorting at severer environment has typically been obtained for less mobile organisms and tests are scarce for those with higher dispersal ability that allows individuals to sensitively respond to environmental stress. Here, with the dynamics of fish communities in a Japanese bay revealed by environmental DNA metabarcoding analyses as a model case, we tested the hypothesis that larger environmental heterogeneity caused by severe seasonal hypoxia (lower concentration of oxygen in bottom waters in summer) leads to larger variation of species composition among communities. During summer, fish species richness was lower in the bottom layer, suggesting the severity of the hypoxic bottom water. In contrast to the prediction, we found that although the environmental parameters of bottom and surface water was clearly distinct in summer, fish species composition was more similar between the two layers. Our null model analysis suggested that the higher compositional similarity during hypoxia season was not a result of the sampling effect reflecting differences in the alpha or gamma diversity. Furthermore, a shift in the species occurrence from bottom to surface layers was observed during hypoxia season, which was consistent across species, suggesting that the severe condition in the bottom adversely affected fish species irrespective of their identity. These results suggest that larger environmental heterogeneity does not necessarily lead to higher compositional variation once the environmental gradient encompasses extremely severe conditions. This is most likely because individual organisms actively avoided the severity quasi‐neutrally, which induced mass effect‐like dispersal and lead to the mixing of species composition across habitats. By showing counter evidence against the prevailing view, we provide novel insights into how species sorting by environment acts in heterogeneous and severe conditions.

Multiple biotic and abiotic factors influence species coexistence and co‐occurrence patterns. In a competitive environment, for example, temperature and diet variation may modify both foraging behaviour and aggression, thereby changing competitive interactions and species co‐occurrence patterns. In New Zealand, two endemic ant species (Prolasius advenus and Monomorium antarcticum) often form allopatric distributions; though also periodically do co‐occur in the same habitat. Here, we performed a long‐term laboratory experiment in an attempt to understand how diet, colony size and environmental conditions may influence these co‐occurrence patterns. The consequences of temperature and diet variation differed between P. advenus and M. antarcticum. Colonies of P. advenus exhibited increased aggression and foraging activities at higher temperatures. In addition, P. advenus colonies augmented their foraging activities when deprived of a carbohydrate‐rich food source. Conversely, small M. antarcticum colonies exhibited higher aggression than when in large colonies, and increased their foraging activities at lower temperatures. The modulation of aggression and foraging behaviour may influence the likelihood of small P. advenus and M. antarcticum colonies persisting in the long term. Our results are compatible with the hypothesis that the environment is likely to be a strong filter for the negative co‐occurrence patterns we observe between P. advenus and M. antarcticum in New Zealand. Furthermore, this study provides a mechanistic explanation for potential impacts of climate warming on community structure. Environmental modification of aggression and foraging behaviour could potentially alter competitive interactions and influence community assembly.

Natural history collections provide an immense record of biodiversity on Earth. These repositories have traditionally been used to address fundamental questions in biogeography, systematics and conservation. However, they also hold the potential for studying evolution directly. While some of the best direct observations of evolution have come from long‐term field studies or from experimental studies in the laboratory, natural history collections are providing new insights into evolutionary change in natural populations. By comparing phenotypic and genotypic changes in populations through time, natural history collections provide a window into evolutionary processes. Recent studies utilizing this approach have revealed some dramatic instances of phenotypic change over short timescales in response to presumably strong selective pressures. In some instances, evolutionary change can be paired with environmental change, providing a context for potential selective forces. Moreover, in a few cases, the genetic basis of phenotypic change is well understood, allowing for insight into adaptive change at multiple levels. These kinds of studies open the door to a wide range of previously intractable questions by enabling the study of evolution through time, analogous to experimental studies in the laboratory, but amenable to a diversity of species over longer timescales in natural populations.

Plant stress resulting from soil freezing is expected to increase in northern temperate regions over the next century due to reductions in snow cover caused by climate change. Within plant communities, soil spatial heterogeneity can potentially buffer the effects of plant freezing stress by increasing the availability of soil microsites that function as microrefugia. Moreover, increased species richness resulting from soil heterogeneity can increase the likelihood of stress‐tolerant species being present in a community. We used a field experiment to examine interactions between soil heterogeneity and increased freezing intensity (achieved via snow removal) on plant abundance and diversity in a grassland. Patches of topsoil were mixed with either sand or woodchips to create heterogeneous and homogeneous treatments, and plant community responses to snow removal were assessed over three growing seasons. Soil heterogeneity interacted significantly with snow removal, but it either buffered or exacerbated the snow removal response depending on the specific substrate (sand vs. woodchips) and plant functional group. In turn, snow removal influenced plant responses to soil heterogeneity; for example, adventive forb cover responded to increased heterogeneity under ambient snow cover, but this effect diminished with snow removal. Our results reveal that soil heterogeneity can play an important role in determining plant responses to changes in soil freezing stress resulting from global climate change. While the deliberate creation of soil microsites in ecological restoration projects as a land management practice could increase the frequency of microrefugia that mitigate plant community responses to increased freezing stress, the design of these microsites must be optimized, given that soil heterogeneity also has the potential to exacerbate freezing stress responses.

Trait‐based ecology suggests that abiotic filtering is the main mechanism structuring the regional species pool in different subsets of habitat‐specific species. At more local spatial scales, other ecological processes may add on giving rise to complex patterns of functional diversity (FD). Understanding how assembly processes operating on the habitat‐specific species pools produce the locally observed plant assemblages is an ongoing challenge. Here, we evaluated the importance of different processes to community assembly in an alpine fellfield, assessing its effects on local plant trait FD. Using classical randomization tests and linear mixed models, we compared the observed FD with expectations from three null models that hierarchically incorporate additional assembly constraints: stochastic null models (random assembly), independence null models (each species responding individual and independently to abiotic environment), and co‐occurrence null models (species responding to environmental variation and to the presence of other species). We sampled species composition in 115 quadrats across 24 locations in the central Pyrenees (Spain) that differed in soil conditions, solar radiation and elevation. Overall, the classical randomization tests were unable to find differences between the observed and expected functional patterns, suggesting that the strong abiotic filters that sort out the flora of extreme regional environments blur any signal of other local processes. However, our approach based on linear mixed models revealed the signature of different ecological processes. In the case of seed mass and leaf thickness, observed FD significantly deviated from the expectations of the stochastic model, suggesting that fine‐scale abiotic filtering and facilitation can be behind these patterns. Our study highlights how the hierarchical incorporation of ecological additional constraints may shed light on the dim signal left by local assembly processes in alpine environments.

Tadpole impact on periphytic algae was estimated with an exclosure experiment in the field. Algae growth on control (exposed) and experimental (netted-in) Perspex plates was measured in 12 ponds in 1991 and 8 in 1993.An index of snail (Lymnea and Planorbis)presence in the ponds was used to correct their effect. Grazing pressure (difference in amount of algae between control and experimental plates)differed between ponds. The difference was correlated to amount of Rana tadpoles present in the pond. At the higher densities of tadpoles observed in the study ponds, the algae standing crop on exposed plates was about 50–75% of that on netted-in plates. These result demonstrate that there is potential for effects of exploitation competition in ponds with a high tadpole density. This revised version was published online in July 2006 with corrections to the Cover Date.

Temporary ponds are seasonal wetland habitats subjected to extreme and unstable ecological conditions. Some are classified as priority habitats for conservation by the European Union Habitats Directive. Our study area was the coastal plain of southwest Portugal, which spans across 100 km north to south and hosts a large number of temporary ponds as a consequence of climatic and edaphic characteristics. Field sampling of floristic and edaphic data was carried out in 24 temporary ponds every spring between 2005 and 2008. We recorded a total of 174 plant species identified within visually homogeneous plots. We included the data in a geographic information system and classified ponds according to their floristic composition, using a biotic regionalization analysis based on species presence/absence, which is a practical and unambiguous criterion. We found three significantly different groups of ponds which corresponded to an eco-physiognomic pond typology: Mediterranean temporary ponds, marshlands, and disturbed ponds. For the first two pond types we defined characteristic or indicator plant species. We searched also for relationships between pond type and a series of large-scale climatic, geographic, and geological variables, as well as local-scale physical and chemical properties of the soil. Pond type was distinguished by a complex combination of some of these variables, including environmental energy, soil texture, nitrogen content of the soil and pH. A practical way of discriminating between different types of ponds is important so that management and conservation measures can be defined accordingly.

Species in temporary ponds overcome periods of unfavorable weather conditions by building up a large seed bank. With this strategy, the species diversity of ponds is preserved and information on their dynamics and structure is retained. Little is known about the characteristics, spatial patterns and role in the vegetation dynamics of the soil seed banks of Mediterranean temporary ponds, which are regarded as priority habitats under protection. We studied two sites of western Crete: Omalos, a mountain plateau at 1,060 m a.s.l. and Elafonisos, located near the coast at 60 m a.s.l. The seed bank was surveyed along transects using the germination method. Aboveground vegetation was measured on quadrats along the same transects. Canonical Correspondence Analysis (CCA) was run to define the zonation patterns. High density and species richness were recorded in both sites, with an average of 75,662 seeds/m2 found in Omalos and 22,941 seeds/m2 in Elafonisos. The community composition of both sites was remarkably different but in both locations perennial species were inconspicuous while annuals, prevailed in the seed banks. An important array of protected or rare species as well as several others which were absent from the vegetation were hosted in the soil seed banks, thereby rendering a low similarity between their composition. Soil seed banks in these ecosystems indicated a spatial heterogeneity that mirrored the aboveground vegetation distribution, sorted along the moisture gradient by their tolerance to flooding. Soil seed banks play a key role in the vegetation recovery after summer drought. The acts of preserving the soil seed bank and ensuring a transient flooding regime are essential to protect the unique vegetation communities of Mediterranean temporary ponds.

Environmental change research is plagued by the curse of dimensionality: the number of communities at risk and the number of environmental drivers are both large. This raises the pressing question if a general understanding of ecological effects is achievable. Here, we show evidence that this is indeed possible. Using theoretical and simulation-based evidence for bi- and tritrophic communities, we show that environmental change effects on coexistence are proportional to mean species responses and depend on how trophic levels on average interact prior to environmental change. We then benchmark our findings using relevant cases of environmental change, showing that means of temperature optima and of species sensitivities to pollution predict concomitant effects on coexistence. Finally, we demonstrate how to apply our theory to the analysis of field data, finding support for effects of land use change on coexistence in natural invertebrate communities.

Ecosystem restoration implies focusing on multiple trophic levels and ecosystem functioning, yet higher trophic levels, that is, animals, are less frequently targeted by restoration than plants. Habitat diversity, the spatial heterogeneity between and within habitat patches in a landscape, is a well‐known driver of species diversity, and offers possible ways to increase species diversity at multiple trophic levels. We argue that habitat diversity is central in whole‐ecosystem restoration as we review its importance, provide a practical definition for its components, and propose ways to target it in restoration. Restoration targeting habitat diversity is used commonly in aquatic ecosystems, mostly to increase the physical diversity of habitats, meant to provide more niches available to a higher number of animal species. To facilitate the uptake of habitat diversity in terrestrial ecosystem restoration, we distinguish between compositional and structural habitat diversity, because different animal groups will respond to different aspects of habitat diversity. We also propose four methods to increase habitat diversity: varying the starting conditions to obtain divergent successional pathways, emulating natural disturbances, establishing keystone structures, and applying ecosystem engineer species. We provide two case studies to illustrate how these components and methods can be incorporated in restoration. We conclude that targeting habitat diversity is a promising way to restore habitats for a multitude of species of animals and plants, and that it should become mainstream in restoration ecology and practice. We encourage the restoration community to consider compositional and structural habitat diversity and to specifically target habitat diversity in ecosystem restoration.

Aims Pond environmental conditions may differ among years with regards to the season in which ponds begin to fill. We experimentally evaluated how seedling emergence, plant growth and phenology differed among years in which filling occurred in winter, autumn or spring. Methods We collected sediments from a natural temporary pond and located them in aquariums. They were placed in a climatic chamber that simulated annual variation in field environmental temperatures and light conditions. Aquariums were assigned to one of three treatments, which differed in the date on which they were filled with water (autumn, winter and spring). We counted the number of seedlings of different species emerged and recorded data about the presence of flowers, seeds or spores every week. The experiment was finished in June, when we harvested the plants and estimated their biomass.Important findings In most species, seedling emergences were primarily related to time after filling, and thus synchronized their life cycles with the unpredictably timed wet phase of the ponds. Autumn filling resulted in the highest numbers of seeds/spores. However, winter filling promoted plant growth the most. In the spring filling treatment, more terrestrial plant seedlings emerged and fewer seeds/spores were produced. When ponds are flooded earlier, plants may produce a higher number of propagules. However, in years when inundation is delayed to spring and hydroperiods are short, seedling emergence deplete the seed bank and there is little to no seed production, while terrestrial monocots are able to colonize pond basin.

The impacts of changing climate regimes on emergent processes controlling the assembly of ecological communities remain poorly understood. Human alterations to the water cycle in the western United States have resulted in greater interannual variability and more frequent and severe extremes in freshwater flow. The specific mechanisms through which such extremes and climate regime shifts may alter ecological communities have rarely been demonstrated, and baseline information on current impacts of environmental variation is widely lacking for many habitats and communities. Here, we used observations and experiments to show that interannual variation in winter salinity levels in San Francisco Bay controls the mechanisms determining sessile invertebrate community composition during the following summer. We found consistent community changes in response to decadal‐scale dry and wet extremes during a 13‐year period, producing strikingly different communities. Our results match theoretical predictions of major shifts in species composition in response to environmental forcing up to a threshold, beyond which we observed mass mortality and wholesale replacement of the former community. These results provide a window into potential future community changes, with environmental forcing altering communities by shifting the relative influences of the mechanisms controlling species distributions and abundances. We place these results in the context of historical and projected future environmental variation in the San Francisco Bay Estuary.

Although abiotic factors, together with dispersal and biotic interactions, are often suggested to explain the distribution of species and their abundances, species distribution models usually focus on abiotic factors only. We propose an integrative framework linking ecological theory, empirical data and statistical models to understand the distribution of species and their abundances together with the underlying community assembly dynamics. We illustrate our approach with 21 plant species in the French Alps. We show that a spatially nested modelling framework significantly improves the model's performance and that the spatial variations of species presence-absence and abundances are predominantly explained by different factors. We also show that incorporating abiotic, dispersal and biotic factors into the same model bring new insights to our understanding of community assembly. This approach, at the crossroads between community ecology and biogeography, is a promising avenue for a better understanding of species co-existence and biodiversity distribution.
