Determining the extent of genetic variation that reflects local adaptation in crop-wild relatives is of interest for the purpose of identifying useful genetic diversity for plant breeding. We investigated the association of genomic variation with geographical and environmental factors in wild barley (Hordeum vulgare L. ssp. spontaneum) populations of the Southern Levant using genotyping by sequencing (GBS) of 244 accessions in the Barley 1K+ collection. The inference of population structure resulted in four genetic clusters that corresponded to eco-geographical habitats and a significant association between lower gene flow rates and geographical barriers, e.g. the Judaean Mountains and the Sea of Galilee. Redundancy analysis (RDA) revealed that spatial autocorrelation explained 45% and environmental variables explained 15% of total genomic variation. Only 4.5% of genomic variation was solely attributed to environmental variation if the component confounded with spatial autocorrelation was excluded. A synthetic environmental variable combining latitude, solar radiation, and accumulated precipitation explained the highest proportion of genomic variation (3.9%). When conditioned on population structure, soil water capacity was the most important environmental variable explaining 1.18% of genomic variation. Genome scans with outlier analysis and genome-environment association studies were conducted to identify adaptation signatures. RDA and outlier methods jointly detected selection signatures in the pericentromeric regions, which have reduced recombination, of the chromosomes 3H, 4H, and 5H. However, selection signatures mostly disappeared after correction for population structure. In conclusion, adaptation to the highly diverse environments of the Southern Levant over short geographical ranges had a limited effect on the genomic diversity of wild barley. Satyrium is an endangered and rare genus of plant that has various pharmacodynamic functions. In this study, optimized MaxEnt models were used in analyzing potential geographical distributions under current and future climatic conditions (the 2050s and 2070s) and dominant environmental variables influencing their geographic distribution. The results provided reference for implementation of long‐term conservation and management approaches for the species. The results showed that the area of the total suitable habitat for Satyrium ciliatum (S. ciliatum) in China is 32.51 × 104 km2, the total suitable habitat area for Satyrium nepalense (S. nepalense) in China is 61.76 × 104 km2, and the area of the total suitable habitat for Satyrium yunnanense (S. yunnanense) in China is 89.73 × 104 km2 under current climatic conditions. The potential suitable habitat of Satyrium is mainly distributed in Southwest China. The major environmental variables influencing the geographical distribution of S. ciliatum were isothermality (bio3), temperature seasonality (bio4), and mean temperature of coldest quarter (bio11). Environmental variables such as isothermality (bio3), temperature seasonality (bio4), and precipitation of coldest quarter (bio19) affected the geographical distribution of S. nepalense; and environmental variables such as isothermality (bio3), temperature seasonality (bio4), and lower temperature of coldest month (bio6) affected the geographical distribution of S. yunnanense. The distribution range of Satyrium was extended as global warming increased, showing emissions of greenhouse gases with lower concentration (SSP1‐2.6) and higher concentration (SSP5‐8.5). According to the study, the distribution of suitable habitat will shift with a change to higher elevation areas and higher latitude areas in the future.  相似文献

Aiming to elucidate whether large‐scale dispersal factors or environmental species sorting prevail in determining patterns of Trichoptera species composition in mountain lakes, we analyzed the distribution and assembly of the most common Trichoptera (Plectrocnemia laetabilis, Polycentropus flavomaculatus, Drusus rectus, Annitella pyrenaea, and Mystacides azurea) in the mountain lakes of the Pyrenees (Spain, France, Andorra) based on a survey of 82 lakes covering the geographical and environmental extremes of the lake district. Spatial autocorrelation in species composition was determined using Moran's eigenvector maps (MEM). Redundancy analysis (RDA) was applied to explore the influence of MEM variables and in‐lake, and catchment environmental variables on Trichoptera assemblages. Variance partitioning analysis (partial RDA) revealed the fraction of species composition variation that could be attributed uniquely to either environmental variability or MEM variables. Finally, the distribution of individual species was analyzed in relation to specific environmental factors using binomial generalized linear models (GLM). Trichoptera assemblages showed spatial structure. However, the most relevant environmental variables in the RDA (i.e., temperature and woody vegetation in‐lake catchments) were also related with spatial variables (i.e., altitude and longitude). Partial RDA revealed that the fraction of variation in species composition that was uniquely explained by environmental variability was larger than that uniquely explained by MEM variables. GLM results showed that the distribution of species with longitudinal bias is related to specific environmental factors with geographical trend. The environmental dependence found agrees with the particular traits of each species. We conclude that Trichoptera species distribution and composition in the lakes of the Pyrenees are governed predominantly by local environmental factors, rather than by dispersal constraints. For boreal lakes, with similar environmental conditions, a strong role of dispersal capacity has been suggested. Further investigation should address the role of spatial scaling, namely absolute geographical distances constraining dispersal and steepness of environmental gradients at short distances.  相似文献

Using multilocus (RAPD) markers, variation and divergence of genomic DNA was examined in two Drosophila melanogaster populations from Russia and three populations from Ukraine. The populations were found to exhibit high polymorphism at RAPD markers. Estimation of genetic distances between the populations showed low differentiation of geographically distant populations of D. melanogaster. Significant gene flow between the D. melanogaster populations was found, which depended on the geographical distance between them.  相似文献

The genus Dipteronia Oliv. endemic to central and southern China consists of two species, Dipteronia sinensis Oliv. and Dipteronia dyeriana Henry, both of them are rare and endangered. AFLP markers were used to characterize the genetic diversity and geographical differentiation of the genus. Eight out of 32 PstI + 3/MseI + 3 selective primer combinations screened were applied to the analysis on 142 individuals of 17 D. sinensis and 4 D. dyeriana populations, respectively. A total of 324 fragments with 316 polymorphic were amplified. The proportion of polymorphic loci (PPB) was 97.53%. The Nei's gene diversity in D. sinensis and D. dyeriana was 0.3319 and 0.3047, respectively. About 43.6% (GST = 0.4356) of the genetic variation occurred among the populations, indicating a relatively high genetic differentiation among the populations. Cluster analysis grouped the 21 populations into two groups according to their species delimitation. The populations of D. sinensis were further divided into three subgroups corresponding to their geographical distributions. Correlation analysis revealed a significant correlation (p < 0.05) between geographical distance and genetic distance of these populations, suggesting that the relatively high genetic differentiation among the populations of D. sinensis might be caused by geographical isolation.  相似文献

As globalization continues, the spread of invasive species is accelerating, posing a severe threat to native biodiversity. To manage such species, reduce their negative impact on native biota and utilize management costs efficiently, a profound understanding of their geographical distribution pattern is mandatory. In this study, the species distribution model Maxent was used to predict the potential spatial distribution of U. europaeus. To account for sampling bias, three bias correction methods were applied, including a novel approach to increase the number of presence points by sampling occurrences based on satellite images. Furthermore, a decision structured process was used to evaluate and select optimal Maxent parameterization and account for limitations of single evaluation criteria. The currently suitable area of U. europaeus is primarily distributed in the coastal and central regions of Chilean natural region Zona Sur in south-central Chile. Annual mean temperature (bio1), annual precipitation (bio12), and precipitation seasonality (bio15) were the most important environmental variables that affected the distribution of U. europaeus. The sampling of additional presence points could effectively correct for sampling bias in species occurrence data. The use of a decision structured process for model evaluation proved to be useful in determining optimal model parameterization for decreased model complexity. This study highlights the importance of optimized Maxent calibrations to yield results as accurately as possible. The predicted suitable habitats can inform nature conservation planners and landscape managers to guide and prioritize conservation measures.  相似文献

Climate change influences species geographical distribution and diversity pattern. The Chinese fire‐bellied newt (Cynops orientalis) is an endemic species distributed in East‐central China, which has been classified as near‐threatened species recently due to habitat destruction and degradation and illegal trade in the domestic and international pet markets. So far, little is known about the spatial distribution of the species. Based on bioclimatic data of the current and future climate projections, we modeled the change in suitable habitat for C. orientalis by ten algorithms, evaluated the importance of environmental factors in shaping their distribution, and identified distribution shifts under climate change scenarios. In this study, 46 records of C. orientalis from East China and 8 bioclimatic variables were used. Among the ten modeling algorithms, four (GAM, GBM, Maxent, and RF) were selected according to their predictive abilities. The current habitat suitability showed that C. orientalis had a relatively wide but fragmented distribution, and it encompassed 41,862 km2. The models suggested that precipitation of warmest quarter (bio18) and mean temperature of wettest quarter (bio6) had the highest contribution to the model. This study revealed that C. orientalis is sensitive to climate change, which will lead to a large range shift. The projected spatial and temporal pattern of range shifts for C. orientalis should provide a useful reference for implementing long‐term conservation and management strategies for amphibians in East China.  相似文献

The landscape genetics of a widespread and locally adaptated species increases the understanding of the adaptive evolutionary process of local flora and vegetation. In this study, we selected Cotinus coggygria, which is widespread and locally adaptated species in China's warm-temperate zone, to investigate its landscape genetic pattern. We used eight microsatellite loci to examine the adaptive genetic variations of C. coggygria. A total of 43 microsatellite alleles were genotyped in 142 individual plants from 16 wild populations. The data demonstrated significant population differentiation within C. coggygria, which was caused by geographical distance, human activities, and precipitation. Five ecologically relevant microsatellite alleles, which were all related to the precipitation, were identified by association analysis. Our results indicate that precipitation is an important factor that drives adaptive genetic differentiation in C. coggygria.  相似文献

The distribution of a species is a complex expression of its ecological and evolutionary history and integrating population genetic, environmental, and ecological data can provide new insights into the effects of the environment on the population structure of species. Previous work demonstrated strong patterns of genetic differentiation in natural populations of the hermaphroditic nematode Pristionchus pacificus in its La Réunion Island habitat, but gave no clear understanding of the role of the environment in structuring this variation. Here, we present what is to our knowledge the first study to statistically evaluate the role of the environment in shaping the structure and distribution of nematode populations. We test the hypothesis that genetic structure in P. pacificus is influenced by environmental variables, by combining population genetic analyses of microsatellite data from 18 populations and 370 strains, with multivariate statistics on environmental data, and species distribution modelling. We assess and quantify the relative importance of environmental factors (geographic distance, altitude, temperature, precipitation, and beetle host) on genetic variation among populations. Despite the fact that geographic populations of P. pacificus comprise vast genetic diversity sourced from multiple ancestral lineages, we find strong evidence for local associations between environment and genetic variation. Further, we show that significantly more genetic variation in P. pacificus populations is explained by environmental variation than by geographic distances. This supports a strong role for environmental heterogeneity vs. genetic drift in the divergence of populations, which we suggest may be influenced by adaptive forces.  相似文献

The cognizing of connectivity among small mammal populations across heterogeneous landscapes is complicated due to complex influences of landscape and anthropogenic factors on gene flow. A landscape genetics approach offers inferences on how landscape features drive population structure. Through a landscape genetics approach, we investigated influences of geographical, environmental, and anthropogenic features on populations of Apodemus agrarius, the striped field mouse, the prime vector of hemorrhagic fever by a landscape genetic approach. We identified landscape features that might affect the population structure of striped field mice by analyzing microsatellite markers of 197 striped field mice from 21 populations throughout South Korea. We developed Maximum-likelihood population effects models based on landscape distances and resistance matrices and pairwise FST values for meta-populations of striped field mouse. We also conducted Mantel and partial Mantel tests to investigate geographic patterns of genetic similarities. In Mantel and partial Mantel tests, the FST was significantly correlated with all three models of movement; movement cost, Euclidian distance and least-cost distance, although the magnitudes of correlations varied. The 4 top-ranked models included three variables; temperature, precipitation and one human disturbance factor (population). We did not attain a significant effect for anthropogenic factors on genetic similarities among populations in the Korean striped field mouse, but we confirmed a significant association for genetic similarity with climatic features (temperature and precipitation).  相似文献

The evaluation of the molecular signatures of selection in species lacking an available closely related reference genome remains challenging, yet it may provide valuable fundamental insights into the capacity of populations to respond to environmental cues. We screened 25 native populations of the tree species Frangula alnus subsp. alnus (Rhamnaceae), covering three different geographical scales, for 183 annotated single-nucleotide polymorphisms (SNPs). Standard population genomic outlier screens were combined with individual-based and multivariate landscape genomic approaches to examine the strength of selection relative to neutral processes in shaping genomic variation, and to identify the main environmental agents driving selection. Our results demonstrate a more distinct signature of selection with increasing geographical distance, as indicated by the proportion of SNPs (i) showing exceptional patterns of genetic diversity and differentiation (outliers) and (ii) associated with climate. Both temperature and precipitation have an important role as selective agents in shaping adaptive genomic differentiation in F. alnus subsp. alnus, although their relative importance differed among spatial scales. At the ‘intermediate'' and ‘regional'' scales, where limited genetic clustering and high population diversity were observed, some indications of natural selection may suggest a major role for gene flow in safeguarding adaptability. High genetic diversity at loci under selection in particular, indicated considerable adaptive potential, which may nevertheless be compromised by the combined effects of climate change and habitat fragmentation.  相似文献

The genus Dipteronia Oliv. endemic to central and southern China consists of two species, D. sinensis Oliv. and D. dyerana Henry, both of them are rare and endangered. In the present study, genetic variation in 17 populations of D. sinensis and four populations of D. dyerana was estimated using ten polymorphic chloroplast microsatellite loci (cpSSR). Forty-nine chloroplast haplotypes were identified from 204 individuals analyzed. Thirty-nine haplotypes were found in D. sinensis, while ten in D. dyerana. No haplotype was shared between the species. AMOVA analysis revealed that the majority of the genetic variation was partitioned among populations within D. sinensis (F ST = 0.7980) and D. dyerana (F ST = 0.654). Cluster analysis grouped the 21 populations into two groups according to their species delimitation. The populations of D. sinensis were further divided into two subgroups corresponding to their geographical distributions. Correlation analysis revealed significant correlation between geographical distance and genetic distance of these populations (r = 0.326, p < 0.01 for D. sinensis vs. r = 0.777, p < 0.05 for D. dyerana). Genetic structure of these populations and a calculated pollen-to-seed flow ratio of (3.2:1 vs. 0.6:1) within the species suggested that little gene flow has occurred among the populations over an extended period. Thus, it implies that the genus Dipteronia might have experienced a genetic bottleneck and limited expansion during its evolutionary history.  相似文献

This study of population structure of two intertidal monodontine species: Diloma nigerrima and Diloma subrostrata, revealed the level of genetic connectedness among populations. Despite their markedly different geographic ranges (D. nigerrima is a geographically widespread species, inhabiting both Chile and New Zealand, including its subantarctic islands, whereas D. subrostrata is endemic to New Zealand), both species are believed to possess short-lived lecithotrophic larval stages. Polymorphic DNA microsatellite sequences were used to reveal the level of genetic connectedness among populations, thus inferring the two species' relative effective dispersal abilities. For each species F statistics, AMOVA values and the strength of the relationship between geographic and genetic distance were calculated. We observed a higher within-species level of genetic variation (ΦST = 0.099 vs. ΦST = 0.016) and a higher proportion of variance (11.15% vs. 0%) among populations of D. nigerrima than of D. subrostrata. A larger fraction of significant FST values was observed among D. nigerrima population pairs (65%) than among D. subrostrata population pairs (33%). Significant correlation between genetic and geographic distance was observed for D. nigerrima but not for D. subrostrata, but this relationship was not consistent among pairwise D. nigerrima population comparisons and PCA analysis confirms that, for each species, population structure does not follow a consistent pattern of increasing with geographic distance. The lack of population structure among D. subrostrata populations is probably due to its ubiquitous distribution, meaning little opportunity exists for genetic structure. D. nigerrima, by contrast has a patchier distribution, which allows for greater opportunities for genetic differentiation to occur. We argue that, despite the probable short larval stage in this species, the lack of geographical pattern in the genetic structure found in D. nigerrima is best explained by occasional dispersal over relatively short distances around the coast of New Zealand, over longer distances from New Zealand to the subantarctic islands and even across the Pacific Ocean from New Zealand to Chile.  相似文献

石山苣苔属(Petrocodon Hance)是著名的观赏花卉之一,但气候动荡和人类活动的强烈干扰,使其绝大部分被评估为极危(CR),至少也是易危(VU)以上。为重建末次间冰期以来石山苣苔属潜在适生区的时空变化,探讨适生区对环境变化的响应关系,为石山苣苔属的起源、地理分化研究和中国特有种质资源保护、园林开发利用提供理论指导,该研究结合120个分布记录和17个环境变量,应用优化的MaxEnt模型和地理信息技术(ArcGIS)对石山苣苔属在中国及中南半岛的适生区及其分布格局进行模拟,并基于逐步多元线性回归分析、冗余分析和蒙特卡洛检验评估影响石山苣苔属当前地理分布的主导变量。结果表明:(1)优化的MaxEnt模型的预测精度高,AUC值大于0.96;石山苣苔属当前适生区从中国西南部连续分布至越南北部,零散分布于中国中部和南部、块状分布于缅甸北部,其中以中国云贵高原南部为最佳适生区。(2)制约石山苣苔属当前地理分布的主导环境变量为最干月降雨量(bio14)、最热季度平均降雨量(bio18)、最湿季降雨量(bio16)、温度变化方差(bio4)、最冷月最低温度(bio6)、海拔(alt)。(3)在...  相似文献

Spatial distribution, diversity and composition of eukaryotic ultraplankton community of the northern South China Sea (nSCS) surface water and the relationship with the in situ water environment were investigated by the method of polymerase chain reaction-denaturing gradient gel electrophoresis (PCR-DGGE). A total of 18 DGGE intensive bands were detected and the sequence analysis of these DGGE bands revealed that Alveolata was the dominant eukaryotic ultraplankton group of surface water in the nSCS (50%). Other species belonged to Bicoecea, Bolidophyceae, Polycystinea and Chlorophyta, which accounted for less proportion of eukaryotic ultraplankton in the study area. Unweighted pair group method with arithmetic averages clustering of the sampling stations indicated that all stations were classified mainly based on geographical proximity. Redundancy analysis (RDA) was employed to further investigate the relationships between DGGE band pattern and the environmental variables. Based on the RDA analysis, temperature, salinity, phosphorus and silicate were the important factors to shape the eukaryotic ultraplankton community composition in the nSCS.  相似文献

The wheat midge, Sitodiplosis mosellana, is an important pest in Northern China. We tested the hypothesis that the population structure of this species arises during a range expansion over the past 30 years. This study used microsatellite and mitochondrial loci to conduct population genetic analysis of S. mosellana across its distribution range in China. We found strong genetic structure among the 16 studied populations, including two genetically distinct groups (the eastern and western groups), broadly consistent with the geography and habitat fragmentation. These results underline the importance of natural barriers in impeding dispersal and gene flow of S. mosellana populations. Low to moderate genetic diversity among the populations and moderate genetic differentiation (F ST = 0.117) between the two groups were also found. The populations in the western group had lower genetic diversity, higher genetic differentiation and lower gene flow (F ST = 0.116, Nm = 1.89) than those in the eastern group (F ST = 0.049, Nm = 4.91). Genetic distance between populations was positively and significantly correlated with geographic distance (r = 0.56, P<0.001). The population history of this species provided no evidence for population expansion or bottlenecks in any of these populations. Our data suggest that the distribution of genetic diversity, genetic differentiation and population structure of S. mosellana have resulted from a historical event, reflecting its adaptation to diverse habitats and forming two different gene pools. These results may be the outcome of a combination of restricted gene flow due to geographical and environmental factors, population history, random processes of genetic drift and individual dispersal patterns. Given the current risk status of this species in China, this study can offer useful information for forecasting outbreaks and designing effective pest management programs.  相似文献

闽楠是我国二级保护珍稀濒危植物,不仅是珍贵用材树种,还具有重要的生态价值,预测其潜在适生区变化具有重要意义。采用Enmeval优化包调用MaxEnt模型建立最优模型。基于186条分布记录和9个环境变量模拟闽楠现代2050和2090年代的6个气候情景潜在分布区。综合Jackknife检验、置换重要值和贡献率、多元相似度面和最不相似变量,探讨影响闽楠适生分布区的环境因子,并分析空间变换格局。结果表明:(1)最优模型的参数为:FC=PT,RM=0.5,Maxnnt模型的预测准确度极高,AUC=0.9846±0.0037,现代闽楠潜在适生区的面积为54.32×104km2,闽楠现代高度适生区集中分布在湖南南部和广西东北部;(2)在未来6种气候变化情景下,闽楠潜在适生分布区均有向北扩张的趋势,除2050s-SSP585外,其余情景适生区面积均增加较小,特别是情景2090s-SSP126下,高度适生区将减少40.32%;(3)最干月降水量(bio14)、降水季节性变化(bio15)、最冷月最低温(bio6)、最暖季降水量(bio18)和最暖月最高气温(bio5)是制约闽楠分布格局的主要环境因子;(4)闽楠各个时期的地理分布范围差别较大,说明闽楠对气候变化抗逆性较差,滥砍滥伐、生境破坏和自身繁育问题可能是致濒的重要原因,福建、江西、湖南和广西东北部是闽楠的稳定适生区和未来气候避难区,台湾中部、福建、江西、湖南、湖北西南部和浙南为理想的闽楠人工林引种区,随着气候变暖的日益加剧,粤桂黔三省(区)丧失区面积比较大,并建议对粤桂黔群体进行优先保护。  相似文献

The present study considers genetic diversity of 38 populations in 4 Cirsium species of the genus Cirsium Mill. (Asteraceae), occurring in different ecological regions and tries to compare degree of genetic variability among the species with wide geographical distribution versus endemic C. pyramidale showing confined geographical distribution. The results showed that the endemic species has similar value of genetic diversity parameters as the species with wider distribution. We also studied the possible admixture nature of these populations and tried to understand the relation between genetic changes, geographical distribution and polyploidy level and chromosome pairing in these species. ISSR analysis showed population difference in allele composition and frequency. Clustering and PcoA ordination produced different groupings in each species, while STRUCTURE and reticulation analyses revealed high degree of genetic admixture and gene exchange among populations as well as allelic rearrangement. No significant correlation was observed between geographical distance and genetic distance of the populations and AMOVA test revealed no significant difference among populations in each species studied. However, high amount of within population variation occurred in all 4 species indicating their cross-pollination nature and high genetic admixture. The populations also varied in chiasma frequency and chromosome pairing as well as the occurrence of heterozygote translocations all creating more variability to be used by plants for local adaptation.  相似文献

Clarifying the geographic patterns of species diversity and the determinant factors can provide essential information for species conservation and management. Stag beetles (Coleoptera: Lucanidae) of Lucanus are important saproxylic insects and can be used for biomonitoring forests. Most of Lucanus species are facing conservation concerns due to their limited distribution and fragmented habitats, particularly in China, which has the richest species diversity of this genus. The distribution patterns of species diversity of Lucanus at large spatial scales remain portly understood. We studied the distribution patterns of Lucanus and its environmental and geographic determinants in China. Distribution data for 72 species and subspecies were examined. All these species are distributed in southern China except for Lucanus maculifemoratus dybowskyi, which is mainly distributed in north China. The hotspot for Lucanus in China is southeastern Tibet. Our study indicated that the species richness of Lucanus in China was shaped by the precipitation of the wettest and driest month, net primary productivity, digital elevation model, and latitude at a large scale. These variables collectively explained 56.2% of the variation in species richness; precipitation contributed the most (44.1%). Our results provide valuable insights to improve the conservation of Lucanus and can contribute to furthering our understanding of the biogeography of stag beetles in China.

We describe the diversity of the stag beetle species and further explore its formation. The result indicated that the variables of geography vegetation, temperature, and precipitation collectively shaped the distributed pattern, and geographical variables are most important.  相似文献
