Tertiary structure prediction of a protein from its amino acid sequence is one of the major challenges in the field of bioinformatics. Hierarchical approach is one of the persuasive techniques used for predicting protein tertiary structure, especially in the absence of homologous protein structures. In hierarchical approach, intermediate states are predicted like secondary structure, dihedral angles, Cα-Cα distance bounds, etc. These intermediate states are used to restraint the protein backbone and assist its correct folding. In the recent years, several methods have been developed for predicting dihedral angles of a protein, but it is difficult to conclude which method is better than others. In this study, we benchmarked the performance of dihedral prediction methods ANGLOR and SPINE X on various datasets, including independent datasets. TANGLE dihedral prediction method was not benchmarked (due to unavailability of its standalone) and was compared with SPINE X and ANGLOR on only ANGLOR dataset on which TANGLE has reported its results. It was observed that SPINE X performed better than ANGLOR and TANGLE, especially in case of prediction of dihedral angles of glycine and proline residues. The analysis suggested that angle shifting was the foremost reason of better performance of SPINE X. We further evaluated the performance of the methods on independent ccPDB30 dataset and observed that SPINE X performed better than ANGLOR.  相似文献

In this work, we develop a fully automated method for the quality assessment prediction of protein structural models generated by structure prediction approaches such as fold recognition servers, or ab initio methods. The approach is based on fragment comparisons and a consensus C(alpha) contact potential derived from the set of models to be assessed and was tested on CASP7 server models. The average Pearson linear correlation coefficient between predicted quality and model GDT-score per target is 0.83 for the 98 targets, which is better than those of other quality assessment methods that participated in CASP7. Our method also outperforms the other methods by about 3% as assessed by the total GDT-score of the selected top models.  相似文献

蛋白质二级结构的预测,对于研究蛋白质的功能和人类生命科学意义非凡。1951年开始提出预测蛋白质二级结构,1983年对于二级结构的预测只有50%的准确率。经过多年的发展,预测方式不断的改进和完善,到如今准确率已经超过80%。但目前预测在线服务器繁多,连续自动模型评估(CAMEO)也只给出服务器三级结构的预测评估,二级结构评估还未实现。针对上述问题,选取了以下6个服务器:PSRSM、MUFOLD、SPIDER、RAPTORX、JPRED和PSIPRED,对其预测的二级结构进行评估。并且为保证测试集不在训练集内,实验数据选取蛋白质结构数据库(Protein Data Bank,PDB)最新发布的蛋白质。在基于蛋白质同源性30%、50%和70%的实验中,PSRSM取得Q3的准确率分别为91.44%、88.12%和90.17%,比其他预测服务器中最高的MUFOLD分别高出3.19%、1.33%和2.19%,证明在同一类同源性数据中PSRSM比其他服务器有更好的预测效果。除此之外实验也得到其预测的Sov准确度也比其他服务器要高。比较各类服务器的方法与结果,得出今后蛋白质二级结构预测应当重点从大数据、模板和深度学习的角度进行研究。  相似文献

Subcellular localization of a protein is important to understand proteins’ functions and interactions. There are many techniques based on computational methods to predict protein subcellular locations, but it has been shown that many prediction tasks have a training data shortage problem. This paper introduces a new method to mine proteins with non-experimental annotations, which are labeled by non-experimental evidences of protein databases to overcome the training data shortage problem. A novel active sample selection strategy is designed, taking advantage of active learning technology, to actively find useful samples from the entire data pool of candidate proteins with non-experimental annotations. This approach can adequately estimate the “value” of each sample, automatically select the most valuable samples and add them into the original training set, to help to retrain the classifiers. Numerical experiments with for four popular multi-label classifiers on three benchmark datasets show that the proposed method can effectively select the valuable samples to supplement the original training set and significantly improve the performances of predicting classifiers.  相似文献

Predicted protein residue–residue contacts can be used to build three‐dimensional models and consequently to predict protein folds from scratch. A considerable amount of effort is currently being spent to improve contact prediction accuracy, whereas few methods are available to construct protein tertiary structures from predicted contacts. Here, we present an ab initio protein folding method to build three‐dimensional models using predicted contacts and secondary structures. Our method first translates contacts and secondary structures into distance, dihedral angle, and hydrogen bond restraints according to a set of new conversion rules, and then provides these restraints as input for a distance geometry algorithm to build tertiary structure models. The initially reconstructed models are used to regenerate a set of physically realistic contact restraints and detect secondary structure patterns, which are then used to reconstruct final structural models. This unique two‐stage modeling approach of integrating contacts and secondary structures improves the quality and accuracy of structural models and in particular generates better β‐sheets than other algorithms. We validate our method on two standard benchmark datasets using true contacts and secondary structures. Our method improves TM‐score of reconstructed protein models by 45% and 42% over the existing method on the two datasets, respectively. On the dataset for benchmarking reconstructions methods with predicted contacts and secondary structures, the average TM‐score of best models reconstructed by our method is 0.59, 5.5% higher than the existing method. In this paper a systematic attempt has been made to develop a better method for predicting alpha-turns in proteins. Most of the commonly used approaches in the field of protein structure prediction have been tried in this study, which includes statistical approach "Sequence Coupled Model" and machine learning approaches; i) artificial neural network (ANN); ii) Weka (Waikato Environment for Knowledge Analysis) Classifiers and iii) Parallel Exemplar Based Learning (PEBLS). We have also used multiple sequence alignment obtained from PSIBLAST and secondary structure information predicted by PSIPRED. The training and testing of all methods has been performed on a data set of 193 non-homologous protein X-ray structures using five-fold cross-validation. It has been observed that ANN with multiple sequence alignment and predicted secondary structure information outperforms other methods. Based on our observations we have developed an ANN-based method for predicting alpha-turns in proteins. The main components of the method are two feed-forward back-propagation networks with a single hidden layer. The first sequence-structure network is trained with the multiple sequence alignment in the form of PSI-BLAST-generated position specific scoring matrices. The initial predictions obtained from the first network and PSIPRED predicted secondary structure are used as input to the second structure-structure network to refine the predictions obtained from the first net. The final network yields an overall prediction accuracy of 78.0% and MCC of 0.16. The task of extracting the maximal amount of information from a biological network has drawn much attention from researchers, for example, predicting the function of a protein from a protein-protein interaction (PPI) network. It is well known that biological networks consist of modules/communities, a set of nodes that are more densely inter-connected among themselves than with the rest of the network. However, practical applications of utilizing the community information have been rather limited. For protein function prediction on a network, it has been shown that none of the existing community-based protein function prediction methods outperform a simple neighbor-based method. Recently, we have shown that proper utilization of a highly optimal modularity community structure for protein function prediction can outperform neighbor-assisted methods. In this study, we propose two function prediction approaches on bipartite networks that consider the community structure information as well as the neighbor information from the network: 1) a simple screening method and 2) a random forest based method. We demonstrate that our community-assisted methods outperform neighbor-assisted methods and the random forest method yields the best performance. In addition, we show that using the optimal community structure information is essential for more accurate function prediction for the protein-complex bipartite network of Saccharomyces cerevisiae. Community detection can be carried out either using a modified modularity for dealing with the original bipartite network or first projecting the network into a single-mode network (i.e., PPI network) and then applying community detection to the reduced network. We find that the projection leads to the loss of information in a significant way. Since our prediction methods rely only on the network topology, they can be applied to various fields where an efficient network-based analysis is required.  相似文献

The increasing availability of time series expression datasets, although promising, raises a number of new computational challenges. Accordingly, the development of suitable classification methods to make reliable and sound predictions is becoming a pressing issue. We propose, here, a new method to classify time series gene expression via integration of biological networks. We evaluated our approach on 2 different datasets and showed that the use of a hidden Markov model/Gaussian mixture models hybrid explores the time-dependence of the expression data, thereby leading to better prediction results. We demonstrated that the biclustering procedure identifies function-related genes as a whole, giving rise to high accordance in prognosis prediction across independent time series datasets. In addition, we showed that integration of biological networks into our method significantly improves prediction performance. Moreover, we compared our approach with several state-of–the-art algorithms and found that our method outperformed previous approaches with regard to various criteria. Finally, our approach achieved better prediction results on early-stage data, implying the potential of our method for practical prediction.  相似文献

Protein structure prediction is an important problem of both intellectual and practical interest. Most protein structure prediction approaches generate multiple candidate models first, and then use a scoring function to select the best model among these candidates. In this work, we develop a scoring function using support vector regression (SVR). Both consensus-based features and features from individual structures are extracted from a training data set containing native protein structures and predicted structural models submitted to CASP5 and CASP6. The SVR learns a scoring function that is a linear combination of these features. We test this scoring function on two data sets. First, when used to rank server models submitted to CASP7, the SVR score selects predictions that are comparable to the best performing server in CASP7, Zhang-Server, and significantly better than all the other servers. Even if the SVR score is not allowed to select Zhang-Server models, the SVR score still selects predictions that are significantly better than all the other servers. In addition, the SVR is able to select significantly better models and yield significantly better Pearson correlation coefficients than the two best Quality Assessment groups in CASP7, QA556 (LEE), and QA634 (Pcons). Second, this work aims to improve the ability of the Robetta server to select best models, and hence we evaluate the performance of the SVR score on ranking the Robetta server template-based models for the CASP7 targets. CAPRI challenges offer a variety of blind tests for protein-protein interaction prediction. In CAPRI Rounds 38-45, we generated a set of putative binding modes for each target with an FFT-based docking algorithm, and then scored and ranked these binding modes with a proprietary scoring function, ITScorePP. We have also developed a novel web server, Rebipp. The algorithm utilizes information retrieval to identify relevant biological information to significantly reduce the search space for a particular protein. In parallel, we have also constructed a GPU-based docking server, MDockPP, for protein-protein complex structure prediction. Here, the performance of our protocol in CAPRI rounds 38-45 is reported, which include 16 docking and scoring targets. Among them, three targets contain multiple interfaces: Targets 124, 125, and 136 have 2, 4, and 3 interfaces, respectively. In the predictor experiments, we predicted correct binding modes for nine targets, including one high-accuracy interface, six medium-accuracy binding modes, and six acceptable-accuracy binding modes. For the docking server prediction experiments, we predicted correct binding modes for eight targets, including one high-accuracy, three medium-accuracy, and five acceptable-accuracy binding modes.  相似文献

Glycosylation is one of the most abundant and an important post-translational modification of proteins. Glycosylated proteins (glycoproteins) are involved in various cellular biological functions like protein folding, cell-cell interactions, cell recognition and host-pathogen interactions. A large number of eukaryotic glycoproteins also have therapeutic and potential technology applications. Therefore, characterization and analysis of glycosites (glycosylated residues) in these proteins is of great interest to biologists. In order to cater these needs a number of in silico tools have been developed over the years, however, a need to get even better prediction tools remains. Therefore, in this study we have developed a new webserver GlycoEP for more accurate prediction of N-linked, O-linked and C-linked glycosites in eukaryotic glycoproteins using two larger datasets, namely, standard and advanced datasets. In case of standard datasets no two glycosylated proteins are more similar than 40%; advanced datasets are highly non-redundant where no two glycosites’ patterns (as defined in methods) have more than 60% similarity. Further, based on our results with several algorihtms developed using different machine-learning techniques, we found Support Vector Machine (SVM) as optimum tool to develop glycosite prediction models. Accordingly, using our more stringent and non-redundant advanced datasets, the SVM based models developed in this study achieved a prediction accuracy of 84.26%, 86.87% and 91.43% with corresponding MCC of 0.54, 0.20 and 0.78, for N-, O- and C-linked glycosites, respectively. The best performing models trained on advanced datasets were then implemented as a user-friendly web server GlycoEP (http://www.imtech.res.in/raghava/glycoep/). Additionally, this server provides prediction models developed on standard datasets and allows users to scan sequons in input protein sequences.  相似文献

MOTIVATION: Membrane domain prediction has recently been re-evaluated by several groups, suggesting that the accuracy of existing methods is still rather limited. In this work, we revisit this problem and propose novel methods for prediction of alpha-helical as well as beta-sheet transmembrane (TM) domains. The new approach is based on a compact representation of an amino acid residue and its environment, which consists of predicted solvent accessibility and secondary structure of each amino acid. A recently introduced method for solvent accessibility prediction trained on a set of soluble proteins is used here to indicate segments of residues that are predicted not to be accessible to water and, therefore, may be 'buried' in the membrane. While evolutionary profiles in the form of a multiple alignment are used to derive these simple 'structural profiles', they are not used explicitly for the membrane domain prediction and the overall number of parameters in the model is significantly reduced. This offers the possibility of a more reliable estimation of the free parameters in the model with a limited number of experimentally resolved membrane protein structures. RESULTS: Using cross-validated training on available sets of structurally resolved and non-redundant alpha and beta membrane proteins, we demonstrate that membrane domain prediction methods based on such a compact representation outperform approaches that utilize explicitly evolutionary profiles and multiple alignments. Moreover, using an external evaluation by the TMH Benchmark server we show that our final prediction protocol for the TM helix prediction is competitive with the state-of-the-art methods, achieving per-residue accuracy of approximately 89% and per-segment accuracy of approximately 80% on the set of high resolution structures used by the TMH Benchmark server. At the same time the observed rates of confusion with signal peptides and globular proteins are the lowest among the tested methods. We have compared the accuracy of the individual protein secondary structure prediction methods: PHD, DSC, NNSSP and Predator against the accuracy obtained by combing the predictions of the methods. A range of ways of combing predictions were tested: voting, biased voting, linear discrimination, neural networks and decision trees. The combined methods that involve 'learning' (the non-voting methods) were trained using a set of 496 non-homologous domains; this dataset was biased as some of the secondary structure prediction methods had used them for training. We used two independent test sets to compare predictions: the first consisted of 17 non-homologous domains from CASP3 (Third Community Wide Experiment on the Critical Assessment of Techniques for Protein Structure Prediction); the second set consisted of 405 domains that were selected in the same way as the training set, and were non-homologous to each other and the training set. On both test datasets the most accurate individual method was NNSSP, then PHD, DSC and the least accurate was Predator; however, it was not possible to conclusively show a significant difference between the individual methods. Comparing the accuracy of the single methods with that obtained by combing predictions it was found that it was better to use a combination of predictions. On both test datasets it was possible to obtain a approximately 3% improvement in accuracy by combing predictions. In most cases the combined methods were statistically significantly better (at P = 0.05 on the CASP3 test set, and P = 0.01 on the EBI test set). On the CASP3 test dataset there was no significant difference in accuracy between any of the combined method of prediction: on the EBI test dataset, linear discrimination and neural networks significantly outperformed voting techniques. A high-performance method was developed for protein secondary structure prediction based on the dual-layer support vector machine (SVM) and position-specific scoring matrices (PSSMs). SVM is a new machine learning technology that has been successfully applied in solving problems in the field of bioinformatics. The SVM's performance is usually better than that of traditional machine learning approaches. The performance was further improved by combining PSSM profiles with the SVM analysis. The PSSMs were generated from PSI-BLAST profiles, which contain important evolution information. The final prediction results were generated from the second SVM layer output. On the CB513 data set, the three-state overall per-residue accuracy, Q3, reached 75.2%, while segment overlap (SOV) accuracy increased to 80.0%. On the CB396 data set, the Q3 of our method reached 74.0% and the SOV reached 78.1%. Choice of one method over another for MHC-II binding peptide prediction is typically based on published reports of their estimated performance on standard benchmark datasets. We show that several standard benchmark datasets of unique peptides used in such studies contain a substantial number of peptides that share a high degree of sequence identity with one or more other peptide sequences in the same dataset. Thus, in a standard cross-validation setup, the test set and the training set are likely to contain sequences that share a high degree of sequence identity with each other, leading to overly optimistic estimates of performance. Hence, to more rigorously assess the relative performance of different prediction methods, we explore the use of similarity-reduced datasets. We introduce three similarity-reduced MHC-II benchmark datasets derived from MHCPEP, MHCBN, and IEDB databases. The results of our comparison of the performance of three MHC-II binding peptide prediction methods estimated using datasets of unique peptides with that obtained using their similarity-reduced counterparts shows that the former can be rather optimistic relative to the performance of the same methods on similarity-reduced counterparts of the same datasets. Furthermore, our results demonstrate that conclusions regarding the superiority of one method over another drawn on the basis of performance estimates obtained using commonly used datasets of unique peptides are often contradicted by the observed performance of the methods on the similarity-reduced versions of the same datasets. These results underscore the importance of using similarity-reduced datasets in rigorously comparing the performance of alternative MHC-II peptide prediction methods.  相似文献

X-ray crystallography is the primary approach to solve the three-dimensional structure of a protein. However, a major bottleneck of this method is the failure of multi-step experimental procedures to yield diffraction-quality crystals, including sequence cloning, protein material production, purification, crystallization and ultimately, structural determination. Accordingly, prediction of the propensity of a protein to successfully undergo these experimental procedures based on the protein sequence may help narrow down laborious experimental efforts and facilitate target selection. A number of bioinformatics methods based on protein sequence information have been developed for this purpose. However, our knowledge on the important determinants of propensity for a protein sequence to produce high diffraction-quality crystals remains largely incomplete. In practice, most of the existing methods display poorer performance when evaluated on larger and updated datasets. To address this problem, we constructed an up-to-date dataset as the benchmark, and subsequently developed a new approach termed ‘PredPPCrys’ using the support vector machine (SVM). Using a comprehensive set of multifaceted sequence-derived features in combination with a novel multi-step feature selection strategy, we identified and characterized the relative importance and contribution of each feature type to the prediction performance of five individual experimental steps required for successful crystallization. The resulting optimal candidate features were used as inputs to build the first-level SVM predictor (PredPPCrys I). Next, prediction outputs of PredPPCrys I were used as the input to build second-level SVM classifiers (PredPPCrys II), which led to significantly enhanced prediction performance. Benchmarking experiments indicated that our PredPPCrys method outperforms most existing procedures on both up-to-date and previous datasets. In addition, the predicted crystallization targets of currently non-crystallizable proteins were provided as compendium data, which are anticipated to facilitate target selection and design for the worldwide structural genomics consortium. Recent advances in structural proteomics call for development of fast and reliable automatic methods for prediction of functional surfaces of proteins with known three-dimensional structure, including binding sites for known and unknown protein partners as well as oligomerization interfaces. Despite significant progress the problem is still far from being solved. Most existing methods rely, at least partially, on evolutionary information from multiple sequence alignments projected on protein surface. The common drawback of such methods is their limited applicability to the proteins with a sparse set of sequential homologs, as well as inability to detect interfaces in evolutionary variable regions. In this study, the authors developed an improved method for predicting interfaces from a single protein structure, which is based on local statistical properties of the protein surface derived at the level of atomic groups. The proposed Protein IntErface Recognition (PIER) method achieved the overall precision of 60% at the recall threshold of 50% at the residue level on a diverse benchmark of 490 homodimeric, 62 heterodimeric, and 196 transient interfaces (compared with 25% precision at 50% recall expected from random residue function assignment). For 70% of proteins in the benchmark, the binding patch residues were successfully detected with precision exceeding 50% at 50% recall. The calculation only took seconds for an average 300-residue protein. The authors demonstrated that adding the evolutionary conservation signal only marginally influenced the overall prediction performance on the benchmark; moreover, for certain classes of proteins, using this signal actually resulted in a deteriorated prediction. Thorough benchmarking using other datasets from literature showed that PIER yielded improved performance as compared with several alignment-free or alignment-dependent predictions. The accuracy, efficiency, and dependence on structure alone make PIER a suitable tool for automated high-throughput annotation of protein structures emerging from structural proteomics projects.  相似文献

Background

Computational approaches aided by computer science have been used to predict essential proteins and are faster than expensive, time-consuming, laborious experimental approaches. However, the performance of such approaches is still poor, making practical applications of computational approaches difficult in some fields. Hence, the development of more suitable and efficient computing methods is necessary for identification of essential proteins.

Method

In this paper, we propose a new method for predicting essential proteins in a protein interaction network, local interaction density combined with protein complexes (LIDC), based on statistical analyses of essential proteins and protein complexes. First, we introduce a new local topological centrality, local interaction density (LID), of the yeast PPI network; second, we discuss a new integration strategy for multiple bioinformatics. The LIDC method was then developed through a combination of LID and protein complex information based on our new integration strategy. The purpose of LIDC is discovery of important features of essential proteins with their neighbors in real protein complexes, thereby improving the efficiency of identification.

Results

Experimental results based on three different PPI(protein-protein interaction) networks of Saccharomyces cerevisiae and Escherichia coli showed that LIDC outperformed classical topological centrality measures and some recent combinational methods. Moreover, when predicting MIPS datasets, the better improvement of performance obtained by LIDC is over all nine reference methods (i.e., DC, BC, NC, LID, PeC, CoEWC, WDC, ION, and UC).

Conclusions

LIDC is more effective for the prediction of essential proteins than other recently developed methods.  相似文献

Prediction of protein subcellular localization (PSL) is important for genome annotation, protein function prediction, and drug discovery. Many computational approaches for PSL prediction based on protein sequences have been proposed in recent years for Gram-negative bacteria. We present PSLDoc, a method based on gapped-dipeptides and probabilistic latent semantic analysis (PLSA) to solve this problem. A protein is considered as a term string composed by gapped-dipeptides, which are defined as any two residues separated by one or more positions. The weighting scheme of gapped-dipeptides is calculated according to a position specific score matrix, which includes sequence evolutionary information. Then, PLSA is applied for feature reduction, and reduced vectors are input to five one-versus-rest support vector machine classifiers. The localization site with the highest probability is assigned as the final prediction. It has been reported that there is a strong correlation between sequence homology and subcellular localization (Nair and Rost, Protein Sci 2002;11:2836-2847; Yu et al., Proteins 2006;64:643-651). To properly evaluate the performance of PSLDoc, a target protein can be classified into low- or high-homology data sets. PSLDoc's overall accuracy of low- and high-homology data sets reaches 86.84% and 98.21%, respectively, and it compares favorably with that of CELLO II (Yu et al., Proteins 2006;64:643-651). In addition, we set a confidence threshold to achieve a high precision at specified levels of recall rates. When the confidence threshold is set at 0.7, PSLDoc achieves 97.89% in precision which is considerably better than that of PSORTb v.2.0 (Gardy et al., Bioinformatics 2005;21:617-623). Our approach demonstrates that the specific feature representation for proteins can be successfully applied to the prediction of protein subcellular localization and improves prediction accuracy. Besides, because of the generality of the representation, our method can be extended to eukaryotic proteomes in the future. 蛋白质二级结构预测是蛋白质结构研究的一个重要环节,大量的新预测方法被提出的同时,也不断有新的蛋白质二级结构预测服务器出现。试验选取7种目前常用的蛋白质二级结构预测服务器:PSRSM、SPOT-1D、MUFOLD、Spider3、RaptorX,Psipred和Jpred4,对它们进行了使用方法的介绍和预测效果的评估。随机选取了PDB在2018年8月至11月份发布的180条蛋白质作为测试集,评估角度为:Q3、Sov、边界识别率、内部识别率、转角C识别率,折叠E识别率和螺旋H识别率七种角度。上述服务器180条测试数据的Q3结果分别为:89.96%、88.18%、86.74%、85.77%、83.61%,79.72%和78.29%。结果表明PSRSM的预测结果最好。180条测试集中,以同源性30%,40%,70%分类的实验结果中,PSRSM的Q3结果分别为:89.49%、90.53%、89.87%,均优于其他服务器。实验结果表明,蛋白质二级结构预测可从结合多种深度学习方法以及使用大数据训练模型方向做进一步的研究。  相似文献
