We determined and compared the method detection limits (MDLα) of a PCR and an immunofluorescence assay (IFA) for detection of Cryptosporidium parvum oocysts in soils. Based on the MDLα and the quantitative nature and stability of the IFA, PCR analysis is not a useful screening step for soil studies of oocyst transport.  相似文献

Methods for detecting microorganisms on surfaces are needed to locate biocontamination sources and to relate surface and airborne concentrations. Research was conducted in an experimental room to evaluate surface sampling methods and quantitative PCR (QPCR) for enhanced detection of a target biocontaminant present on flooring materials. QPCR and culture analyses were used to quantitate Bacillus subtilis (Bacillus globigii) endospores on vinyl tile, commercial carpet, and new and soiled residential carpet with samples obtained by four surface sampling methods: a swab kit, a sponge swipe, a cotton swab, and a bulk method. The initial data showed that greater overall sensitivity was obtained with the QPCR than with culture analysis; however, the QPCR results for bulk samples from residential carpet were negative. The swab kit and the sponge swipe methods were then tested with two levels of background biological contamination consisting of Penicillium chrysogenum spores. The B. subtilis values obtained by the QPCR method were greater than those obtained by culture analysis. The differences between the QPCR and culture data were significant for the samples obtained with the swab kit for all flooring materials except soiled residential carpet and with the sponge swipe for commercial carpet. The QPCR data showed that there were no significant differences between the swab kit and sponge swipe sampling methods for any of the flooring materials. Inhibition of QPCR due solely to biological contamination of flooring materials was not evident. However, some degree of inhibition was observed with the soiled residential carpet, which may have been caused by the presence of abiotic contaminants, alone or in combination with biological contaminants. The results of this research demonstrate the ability of QPCR to enhance detection and enumeration of biocontaminants on surface materials and provide information concerning the comparability of currently available surface sampling methods.  相似文献

A primer set was designed for the specific detection of methanotrophic bacteria in forest soils by PCR. The primer sequences were derived from highly conservative regions of the pmoA gene, encoding the α-subunit of the particulate methane monooxygenase present in all methanotrophs. In control experiments with genomic DNA from a collection of different type I, II, and X methanotrophs, it could be demonstrated that the new primers were specific for members of the genera Methylosinus, Methylocystis, Methylomonas, Methylobacter, and Methylococcus. To test the suitability of the new primers for the detection of particulate methane monooxygenase (pMMO) containing methanotrophs in environmental samples we used DNA extracts from an acid spruce forest soil. For simple and rapid purification of the DNA extracts, the samples were separated by electrophoresis on a low-melting-point agarose gel. This allowed us to efficiently separate the DNA from coextracted humic acids. The DNA from the melted agarose gel was ready for use in PCR reactions. In PCR reactions with DNA from the Ah soil layer, products of the correct size were amplified by PCR by use of the new primers. By sequencing of cloned PCR products, it could be confirmed that the PCR products represented partial sequences with strong similarity to the pmoA gene. The sequence was most related to the pmoA sequence of a type II methanotroph strain isolated from the Ah layer of the investigated soils. Traditional methods for the enumeration of airborne fungi are slow, tedious, and rather imprecise. In this study, the possibility of using flow cytometry (FCM) for the assessment of exposure to the fungus aerosol was evaluated. Epifluorescence microscopy direct counting was adopted as the standard for comparison. Setting up of the method was achieved with pure suspensions of Aspergillus fumigatus and Penicillium brevicompactum conidia at different concentrations, and then analyses were extended to field samples collected by an impinger device. Detection and quantification of airborne fungi by FCM was obtained combining light scatter and propidium iodide red fluorescence parameters. Since inorganic debris are unstainable with propidium iodide, the biotic component could be recognized, whereas the preanalysis of pure conidia suspensions of some species allowed us to select the area corresponding to the expected fungal population. A close agreement between FCM and epifluorescence microscopy counts was found. Moreover, data processing showed that FCM can be considered more precise and reliable at any of the tested concentrations.  相似文献

Because of economic limitations, the cost-effective diagnosis of patients affected with rare microdeletion or microduplication syndromes is a challenge in developing countries. Here we report a sensitive, rapid, and affordable detection method that we have called Microdeletion/Microduplication Quantitative Fluorescent PCR (MQF-PCR). Our procedure is based on the finding of genomic regions with high homology to segments of the critical microdeletion/microduplication region. PCR amplification of both using the same primer pair, establishes competitive kinetics and relative quantification of amplicons, as happens in microsatellite-based Quantitative Fluorescence PCR. We used patients with two common microdeletion syndromes, the Williams-Beuren syndrome (7q11.23 microdeletion) and the 22q11.2 microdeletion syndromes and discovered that MQF-PCR could detect both with 100% sensitivity and 100% specificity. Additionally, we demonstrated that the same principle could be reliably used for detection of microduplication syndromes, by using patients with the Lubs (MECP2 duplication) syndrome and the 17q11.2 microduplication involving the NF1 gene. We propose that MQF-PCR is a useful procedure for laboratory confirmation of the clinical diagnosis of microdeletion/microduplication syndromes, ideally suited for use in developing countries, but having general applicability as well.  相似文献

通用引物可一次性扩增18种临床常见致病菌和耐药菌株的DNA,扩增片段长度在220bp左右,18种特异性探针分别与18种标准菌株的PCR扩增产物杂交结果显示探针都具有高度特异性;5种37例经法国梅里埃API细菌鉴定系统确定的临床分离菌株进行杂交鉴定,鉴定结果与分离株一致,表明设计的探针具有高度特异性及准确性。80例临床标本分别用法国梅里埃API细菌鉴定系统及PCR杂交法进行检测,阳性率分别为(52.5%)和(67.5%),表明PCR结合寡核苷酸杂交法比传统的生物学培养法更为灵敏,值得推广。  相似文献

选用竞争PCR技术建立了亚硝化细菌的快速定量检测方法.实验以实验室分离、鉴定的一株亚硝化细菌提取的DNA为模板,设计特异性引物,制备特异性内标模板,进行竞争PCR实验;同时采用传统的平板计数法和吖啶橙荧光显微镜计数法两种方法进行细菌计数,与竞争PCR结果比较分析,建立了样品细菌数量与内标模板量的线性方程,并将其应用于海水养殖环境中亚硝化细菌的检测中.该方法具有简化检测过程、缩短细菌检测时间、无须昂贵仪器设备等优点,并克服有些环境微生物难以培养的困难,为将来有益菌在应用中实际存活和繁殖情况的监测提供了有力的技术支撑.  相似文献

目的:建立枣疯病植原体拷贝数检测实时荧光定量PCR方法,为枣疯病植原体定量检测提供技术支持。方法:构建质粒标准品,设计实时荧光PCR探针引物,优化体系,建立标准曲线,并进行重复性验证。结果:制备了枣疯病植原体标准质粒,建立了稳定的质粒标准品检测体系(R2=0.998,检测限10拷贝,定量限100拷贝)。结论:实时荧光定量PCR检测方法重复性好,可用于枣疯病植原体的拷贝数检测,为枣疯病植原体检验检测和病害防治提供了技术支持。  相似文献

目的:建立用复合探针荧光定量PCR快速检测布鲁氏菌的方法。方法:研究根据BSCP31基因编码31KDa的布鲁氏杆菌表面蛋白的核苷酸序列设计特异引物,通过PCR法的特异性、灵敏度和重复性研究,建立了复合探针荧光定量PCR检测布鲁氏菌的方法。用于布鲁氏菌病的筛选和诊断。结果:结果表明该检测方法的特异性为100%,最低可检出10个拷贝的质粒DNA分子,可对1×10^1-1×10^6拷贝范围内的模板进行定量,最低可检测至1×10^2CFU/ml细菌。该方法的精密度好,阳性质控品和阴性质控品不同时间测定三次及同一时间五次重复实验结果CV值均小于5%。结论:本研究建立的复合探针实时荧光定量PCR检测布鲁氏杆菌的方法,可对布鲁氏病原菌进行快速检测,对布病的筛选和确诊具有重要意义。  相似文献

目的:建立一种快速、准确的方法检测支原体,这不仅可以有效地减少和预防支原体污染,还能为科研工作者提供一定的指导价值。方法:利用荧光定量PCR(TaqMan探针法)检测支原体,反应体系中同时存在标记两种颜色TaqMan探针及相关引物,分别检测支原体DNA和参考基因模板。根据支原体16S核糖体RNA保守区和参考基因TOP3A保守区设计引物和探针。通过对引物浓度、探针浓度和退火温度等反应条件的优化,建立了TaqMan探针多重定量PCR方法,并对该方法的特异性、敏感性和重复性进行了验证。结果:建立的双色荧光探针定量PCR方法的标准曲线相关系数r2和扩增效率分别为0.995和113.36%;该方法最低检测限为10 copies/μL;组内及组间变异系数均小于1%,证明该检测方法高效。利用该方法对随机挑选90例细胞抽提DNA样本进行检测,结果有60例为支原体阳性样本,阳性率67%,阳性率与相关研究报道一致。检测3个细胞培养上清样本,结果 1例支原体阳性,2例支原体阴性。从检测的样本中随机选择3个阳性样本及2个阴性样本使用普通PCR支原体检测试剂盒检测,结果一致;将其测序,测序结果比对正确。结论:本研究建立的多重定量PCR支原体检测方法能够应用于细胞抽提DNA及细胞培养上清的支原体检测,可以实现高效、快速检测支原体污染。  相似文献

We developed a novel quantitative real-time PCR (Q-PCR) method for the soil actinomycete Rhodococcus equi, an important horse pathogen and emerging human pathogen. Species-specific quantification was achieved by targeting the chromosomal monocopy gene choE, universally conserved in R. equi. The choE Q-PCR included an internal amplification control (IAC) for identification of false negatives. A second Q-PCR targeted the virulence plasmid gene vapA, carried by most horse isolates but infrequently found in isolates from other sources. The choE-IAC and vapA assays were 100% sensitive and specific as determined using 178 R. equi isolates, 77 nontarget bacteria, and a panel of 60 R. equi isolates with known vapA+ and vapA-negative (including vapB+) plasmid genotypes. The vapA+ frequency among isolate types was as follows: horse, 85%; human, 20%; bovine and pig, 0%; others, 27%. The choE-IAC Q-PCR could detect up to one genome equivalent using R. equi DNA or 100 bacteria/ml using DNA extracted from artificially contaminated horse bronchoalveolar lavage (BAL) fluid. Quantification was linear over a 6-log dynamic range down to ≈10 target molecules (or 1,000 CFU/ml BAL fluid) with PCR efficiency E of >0.94. The vapA assay had similar performance but appeared unsuitable for accurate (vapA+) R. equi quantification due to variability in target gene or plasmid copy number (1 to 9). The dual-reaction Q-PCR system here reported offers a useful tool to both medical and veterinary diagnostic laboratories for the quantitative detection of R. equi and (optional) vapA+ “horse-pathogenic” genotype determination.  相似文献

Quantitative polymerase chain reaction (qPCR) is a versatile technique for the accurate, sensitive, reliable and high‐throughput detection and quantification of target DNA in various environmental samples, and in recent years, it has greatly contributed to the advancement of knowledge in the plant pathology field. Indeed, this technique is ideal to evaluate inoculum threshold levels and to study the epidemiology, biology and ecology of phytopathogenic fungi and oomycetes, thus opening up new research opportunities to investigate host–pathogen interactions and to address tasks related to quarantine, eradication and biosecurity. Moreover, it can be a useful tool in breeding programs. The present review analyses the most relevant applications of qPCR for the detection and quantification of filamentous fungi and oomycetes within host tissues and in soil, air and water, along with brief paragraphs focusing on new application fields such as the detection and quantification of mycotoxigenic fungi and biocontrol agents. The high potentiality of qPCR for present and future applications is highlighted together with a critical analysis of major drawbacks that need to be corrected to definitively confirm it as a preferential routine quantitative detection method.  相似文献

An agar plate method is described in which the production of hydrogen cyanide by as many as 50 microbial isolates per plate may be detected. Cyanide produced by the organisms reacts with copper(II) ethylacetoacetate and 4,4′-methylenebis-(N,N-dimethylaniline) in a paper disk suspended above the microbial colonies. Cell growth occurs in depressions in the agar surface, which allows separation of colonies and enhances sensitivity of hydrogen cyanide detection.  相似文献

目的:建立SYBR green实时荧光定量PCR检测微小RNA miR-21的技术平台及应用。方法:设计微小RNA21和U6的的颈环结构反转录引物和PCR扩增引物,以U6为内参利用SYBR green实时荧光定量PCR法检测小鼠各器官中的微小RNA21的含量。提取16例食管鳞癌患者的肿瘤组织及其近旁组织中的总RNA,检测其微小RNA21表达水平。结果:SYBR green实时荧光定量PCR检测U6和微小RNA21含量的熔解曲线单一,PCR产物特异。在Balb/c小鼠的4种器官中,肝脏、脾脏、肾脏分别为脑组织的8.71、5.38、3.47倍。16对食管鳞癌患者的样本中,14例微小RNA21的拷贝数高于其近旁组织约10.58倍(p0.01)。结论:此研究成功建立了SYBR green荧光定量PCR法检测小鼠和人微小RNA-21含量的技术平台,为进一步阐述miR-21在食管鳞癌的发生中的作用提供了新方向。  相似文献

We applied HNPP (2-hydroxy-3-naphthoic acid-2′-phenylanilide phosphate) to direct in situ PCR for the routine detection of specific bacterial cells at the single-cell level. PCR was performed on glass slides with digoxigenin-labeled dUTP. The digoxigenin-labeled PCR products were detected with alkaline phosphatase-labeled antidigoxigenin antibody and HNPP which was combined with Fast Red TR. A bright red fluorescent signal was produced from conversion to HNP (dephosphorylated form) by alkaline phosphatase. We used the ECOL DNA primer set for amplification of ribosomal DNA of Escherichia coli to identify cells specifically at the single-cell level in a bacterial mixture. High-contrast images were obtained under an epifluorescence microscope with in situ PCR. By image analysis, E. coli cells in polluted river water also were detected.  相似文献

为了应对餐饮等食品中病原菌快速检测的需求、研究建立病原菌筛查方法,选取痢疾志贺氏菌(Shigella dysenteriae)、金黄色葡萄球菌(Staphylococcus aureus)、副溶血性弧菌(Vibrio parahaemolyticus)、阴沟肠杆菌(Enterobacter cloacae)、产气肠杆菌(Enterobacter aerogenes)、沙门氏菌(Salmonella)、蜡样芽胞杆菌(Bacillus cereus)、大肠埃希氏菌O157∶H7(Escherichia coli O157∶H7)、单核细胞增生李斯特氏菌(Listeria monocytogenes)等9种病原菌开展多重实时荧光PCR方法研究工作。为了节约预增菌时间与提升检测效率,研发了适用于多种病原菌预增菌的通用型培养基,采取高温裂解法提取菌液核酸,利用PMA染料灭活死亡细菌DNA,筛选出活菌DNA,采用多重实时荧光PCR技术检测目标菌,该方法可在16 h内完成检测,对于目标病原菌的检测低限可达103 CFU·mL-1。  相似文献

Probiotics are defined as “microbes improving animal feed.” Three lactic acid bacteria, previously selected as probiotic for pig feeding, were identified by sequencing the variable V1 region of the 16S rDNA after PCR amplification primed in the flanking constant region. A VR region showing strong nucleotide differences between the three probiotic and the reference strains was delimited. Oligonucleotides specific for each strain were designed.
