One-dimensional polyelectrolytes are proposed as molecular devices based on soliton propagation. The use of such "molecular wires" as delay lines or shift registers raises the problem of their electrical screening, because, when a large number of these wires are densely packed, cross-talking between them might occur. In order to overcome such a drawback, a detailed study of the polyelectrolyte behavior in an ionic solution has been developed, under equilibrium conditions. The results bring into evidence a condensation process, around each molecular wire, of the mobile ions in the solution. The consequent self-screening effect could be relevant in reducing cross-talking.  相似文献

The group of exported proteins of a bacterium are those proteins that are sorted from the cytoplasm to the bacterial surface or to the surroundings of the microorganism. In probiotic bacteria, these proteins are of special relevance because they might determine important traits such as adhesion to intestinal surfaces and molecular cross-talking with the host. Current knowledge about the presence and biological relevance of exported proteins produced by the main genera of probiotic bacteria in the gastrointestinal environment is reviewed in this minireview. As will be seen, some of these proteins are involved in host adhesion or are able to modify certain signalization pathways within host cells, whereas others are important for the physiology of probiotic bacteria in the gastrointestinal tract.  相似文献

Spectral and multiphoton imaging is the preferred approach for non-invasive study allowing deeper penetration to image molecular processes in living cells. But currently available fluorescence microscopic techniques based on fluorescence intensity, such as confocal or multiphoton excitation, cannot provide detailed quantitative information about the dynamic of complex cellular structure (molecular interaction). Due to the variation of the probe concentration, photostability, cross-talking, its effects cannot be distinguished in simple intensity images. Therefore, Time Resolved fluorescence image is required to investigate molecular interactions in biological systems. Fluorescence lifetimes are generally absolute, sensitive to environment, independent of the concentration of the probe and allow the use of probes with overlapping spectra but that not have the same fluorescence lifetime. In this work, we present the possibilities that are opened up by Fluorescence Lifetime Imaging Microscopy, firstly to collect images based on fluorescence lifetime contrast of GFP variants used as a reporter of gene expression in chondrocytes and secondly, to measure molecular proximity in erythrocyte (glycophorin/membrane) by Fluorescence Resonance Energy Transfer (FLIM-FRET).  相似文献

赤霉素(gibberellins或gibberellic acid, GA)作为植物生长的必需激素之一, 调控植物生长发育的各个方面, 如: 种子萌发, 下胚轴的伸长, 叶片的生长和植物开花时间等。近年来随着植物功能基因组学的进一步发展, 有关赤霉素生物合成及其调控, 赤霉素信号转导途径, 以及赤霉素与其他激素和环境因子的互作等领域的研究取得了较大的进展。本文综述了赤霉素生物合成的生物学途径及其调控研究; GA信号转导通道的研究进展, 特别是DELLA蛋白阻遏植物生长发育的分子机理和GA解除阻遏作用(derepress)的分子模型; GA受体研究的新进展; 探讨GA与其它激素之间的相互作用, 以及植物在应答环境过程中的作用。  相似文献

Cross-talk among abnormal pathways widely occurs in human cancer and generally leads to insensitivity to cancer treatment. Moreover, alterations in the abnormal pathways are not limited to single molecular level. Therefore, we proposed a strategy that integrates a large number of biological sources at multiple levels for systematic identification of cross-talk among risk pathways in cancer by random walk on protein interaction network. We applied the method to multi-Omics breast cancer data from The Cancer Genome Atlas (TCGA), including somatic mutation, DNA copy number, DNA methylation and gene expression profiles. We identified close cross-talk among many known cancer-related pathways with complex change patterns. Furthermore, we identified key genes (linkers) bridging these cross-talks and showed that these genes carried out consistent biological functions with the linked cross-talking pathways. Through identification of leader genes in each pathway, the architecture of cross-talking pathways was built. Notably, we observed that linkers cooperated with leaders to form the fundamentation of cross-talk of pathways which play core roles in deterioration of breast cancer. As an example, we observed that KRAS showed a direct connection to numerous cancer-related pathways, such as MAPK signaling pathway, suggesting that it may be a central communication hub. In summary, we offer an effective way to characterize complex cross-talk among disease pathways, which can be applied to other diseases and provide useful information for the treatment of cancer.  相似文献

We analyzed the electrophoretic behaviour of the unusual multi-stranded DNA complexes, frayed wires, in polyacrylamide gels under non-denaturing conditions. Frayed wires arise from the association of several strands of a parent oligonucleotide that possesses long terminal runs of consecutive guanines. According to the structural model proposed for frayed wires, there are two distinct conformational domains, a guanine stem and single stranded arms displaced from the stem. The presence of the two domains affects the electrophoretic migration of the frayed wires, resulting in a greater retardation compared to that of double stranded DNA of the same molecular weight. The degree of retardation is determined by the relative length of the stem and the arms; the complexes with longer arms display a stronger dependence on the total molecular weight. Reptation plots (mobility x molecular weight vs. molecular weight) were used to study the electrophoretic behaviour of frayed wires that arise from the different parent oligonucleotides. The plots are unique for each type of frayed wire. The characteristic parameter, the position of the maximum of the reptation plot, depends on the type of the frayed wire as well as the total gel concentration. The plots become similar when we replot the mobility data taking into account only the single stranded arms of the frayed wires. The positions of the maximum and the overall shape are very close for the four types of frayed wires studied.  相似文献

Previously we made order of magnitude estimates that suggested the possibility of forming proton wires between facing α-helices joined by knobs-into-holes packing (Dunker, Marvin, Zaleske & Jones, 1976; Dunker & Marvin, 1978). Such structures may be a feature of membrane proteins. Since our original work, another type of packing, called ridges-into-grooves, has been identified as a way of meshing adjoining α-helices. Using precision (CPK) molecular models, we have investigated the possibility of forming proton wires: (1) in order to improve on our previous order of magnitude estimates, and (2) in order to evaluate the different kinds of packing interfaces for their ability to support stereochemically feasible proton wires.We found knobs-into-holes and ridges-into=grooves packing to support exactly the same proton wires. The positions of the side chains are determined more by the geometry of the hydrogen-bonding network rather than by the type of packing originally used to locate the appropriate residues. Thus, we suggest that a new name is needed for such packing, which we propose to call “H-bond packing”.In our earlier investigations we arbitrarily restricted our attention to proton wires parallel to the packing interface. By lifting this restriction, we found it possible to construct many additional types of wires. The model building exercises suggested that both parallel-to-the-interface and non-parallel-to-the-interface wires are feasible, except that the non-parallel wires are restricted in length depending on the angle with the interface, whereas the parallel wires apparently can be continued indefinitely. The various types of wires share local hydrogen bonding patterns and so could easily connect together.In our model building of several representative wires, we investigated the limitations with regard to type of and combinations of side chains. We also determined possible variations in the origins of such side chains on the helical backbones.These preliminary model building studies provide the basis for determining possible hydrogen bonding between the helical segments of membrane proteins. From these data we are formulating preliminary proposals for the helix-helix interactions of the bacteriorhodopsin molecule, which are to be presented in future paper.  相似文献

The work focuses on a theoretical approach to investigating the electric field (EF) dependence of bond-length alternation, the geometric and electronic structures of molecular wires used in the design of molecular electronic devices, the EF dependence of SCF energy, and the spatial distribution of the frontier orbitals of the molecular wires. Just as the bond length is an important influence on the conductance of the molecular wire, the dependence of the conductance on the chain length was also studied. We have also investigated how the current–voltage (I-V) characteristics change with bond length, as the bond length plays an important role in determining the conductance of molecular wires.  相似文献

Oligodeoxyribonucleotides with terminal runs of contiguous guanines, d(AnGm), spontaneously associate into high molecular weight complexes that resolve on polyacrylamide gels as a regular ladder pattern of bands with low mobility. The aggregates, which we call frayed wires, arise from the interaction between the guanine residues of the oligonucleotides; the adenine tracts are single stranded and can take part in Watson–Crick interactions. Oligonucleotides, with different arm‐to‐stem ratios and total length, readily associate in the presence of Mg2+ to form aggregates consisting of an integer number of strands. The type of the observed aggregates is determined by the length of the guanine run. Oligonucleotides with six guanines form four‐ and eight‐stranded complexes; there is no further polymerization. An increase in the number of guanine residues to 10 and 15 leads to polymerization resulting in a ladder pattern of up to 9 bands and an intense signal at the top of the gel. The relative population of any given species in a frayed wire sample is governed by the guanine stem length and is not affected to any substantial extent by arms up to 40 bases long. The type and concentration of the cation in the solution affect the degree of aggregation, with Na+ and K+ promoting the formation of complexes comprised of 2–4 strands and Mg2+ being the most effective in facilitating polymerization. The electrophoretic behavior of frayed wires was analyzed in the framework of the Ogston theory. The free mobility of frayed wires in the solution is close to the values reported for single‐stranded DNA, indicating the equivalence of the charge density of the two conformations. The retardation coefficients for frayed wires arising from a single kind of parent strand increase with the introduction of each additional strand. There is no correlation between the retardation coefficient and the type of parent strand; rather, the magnitude of the retardation coefficient is determined by the total molecular weight of the complex. The values of the retardation coefficients are consistently higher than those for double‐stranded DNA and they display much stronger dependence on the total molecular weight. Presumably, the distinct structural and dynamic characteristics of the two conformations account for their different electrophoretic behavior. © 1999 John Wiley & Sons, Inc. The localization of sources used for brachytherapy has become more difficult since radium sources are replaced by flexible wires such as Iridium 192 wires. We describe the COUREP program which automatically reconstructs the real 3-D arrangement of curved wires from two orthogonal radiographs of the implant. The data used by the program consist mainly of the projections of the wires on the radiographs expressed as the co-ordinates of points selected on these projections individually on each radiograph. The output consists of the 3-D co-ordinates of points located on the wires with optionally a graphic output including the plotting of a perspective view of the implant.  相似文献

Dynamic light scattering has been used to study the formation of stable multistranded DNA complexes called frayed wires. DNA frayed wires arise from the indefinite self-association of oligonucleotides with long terminal tracks of guanines, e.g. d(A15G15). The complexes are stabilized via guanine-guanine interactions resulting in the formation of a guanine stem. Non-guanine portions of the oligonucleotide are disposed away from the stem and form single stranded arms. The indefinite nature of the self-association of these oligonucleotides leads to a distribution of aggregate molecular weights. The distribution arises from aggregated species that differ from one another by the number of self-associated oligonucleotides. In light-scattering experiments, the autocorrelation functions collected for frayed wires are bimodal. The slow mode, often observed for samples containing DNA and other polyelectrolytes, has been ascribed to the formation of large unspecific aggregates due to electrostatic or other long-range interactions. We attribute the fast mode to the translational diffusion of the polydisperse population in the frayed wire sample. We use the mean of the fast mode to characterize the growth of the frayed wires. Consistent with the gel electrophoresis studies, the aggregation of frayed wires is promoted by the presence of magnesium ions and incubation at high temperature. The rate of aggregate formation increases with temperature, indicating the positive activation energy for the reaction. We propose an energy diagram for the formation/disruption of frayed wires revealing the catalytic-like role of the complementary strand in the denaturation of high molecular weight complexes.  相似文献

ATP is the source of energy for numerous biochemical reactions in all organisms. Tailed bacteriophages use ATP to drive powerful packaging machines that translocate viral DNA into a procapsid and compact it to near-crystalline density. Here we report that a complex network of interactions dictates adenine recognition and ATP hydrolysis in the pentameric phage T4 large "terminase" (gp17) motor. The network includes residues that form hydrogen bonds at the edges of the adenine ring (Q138 and Q143), base-stacking interactions at the plane of the ring (I127 and R140), and cross-talking bonds between adenine, triphosphate, and Walker A P-loop (Y142, Q143, and R140). These interactions are conserved in other translocases such as type I/type III restriction enzymes and SF1/SF2 helicases. Perturbation of any of these interactions, even the loss of a single hydrogen bond, leads to multiple defects in motor functions. Adenine recognition is therefore a key checkpoint that ensures efficient ATP firing only when the fuel molecule is precisely engaged with the motor. This may be a common feature in the energy release mechanism of ATP-driven molecular machines that carry out numerous biomolecular reactions in biological systems.  相似文献
