The first step in many community ecology studies is to produce a species list from a sample of individuals. Community ecologists now have two viable ways of producing a species list: morphological and barcode identification. In this study, we compared the taxonomic resolution gained by a combined use of both methods and tested whether a change in taxonomic resolution significantly impacted richness estimates for benthic macroinvertebrates sampled from ten lakes in Sequoia National Park, USA. Across all lakes, 77 unique taxa were identified and 42% (32) were reliably identified to species using both barcode and morphological identification. Of the 32 identified to species, 63% (20) were identified solely by comparing the barcode sequence from cytochrome oxidase I to the Barcode of Life reference library. The increased resolution using a combined identification approach compared to identifications based solely on morphology resulted in a significant increase in estimated richness within a lake at the order, family, genus and species levels of taxonomy (P < 0.05). Additionally, young or damaged individuals that could not be identified using morphology were identified using their COI sequences to the genus or species level on average 75% of the time. Our results demonstrate that a combined identification approach improves accuracy of benthic macroinvertebrate species lists in alpine lakes and subsequent estimates of richness. We encourage the use of barcodes for identification purposes and specifically when morphology is insufficient, as in the case of damaged and early life stage specimens of benthic macroinvertebrates.  相似文献

There is still no assessment of the impact of sediment chemicals and environmental conditions on macroinvertebrates at the scale of the St. Lawrence River. In order to assess these impacts in the fluvial section of the St. Lawrence River including the Montreal harbour, the community structure of macroinvertebrates using different taxonomic aggregations (genus and family) and taxa attributes (abundance, presence–absence, indicator taxa) was assessed. The goal of the study was to determine the indicator taxa of macroinvertebrates along the fluvial continuum and relate changes in macroinvertebrate community to sediment chemical conditions and environmental characteristics of habitats using variance partitioning. This study also evaluated which taxonomic level and taxa attributes of macroinvertebrates were the most suitable for bioassessment of quality of sediments and habitat environment in the St. Lawrence River. Four different macroinvertebrate assemblages were found distributed along the fluvial continuum using either abundance or presence–absence data and genus or family levels. Indicator taxa characteristic of the different macroinvertebrate communities were associated with the sediment contamination gradient. However, habitat environmental characteristics (water masses, sulphur and DOC in sediments) had more influence on macroinvertebrate assemblages than sediment contamination. Our study confirms that family level analysis can give information comparable to the genus level analysis using presence–absence or abundance of macroinvertebrates, yet a higher number of indicator taxa were detected at the genus level.  相似文献

Although critical for enabling in‐depth evolutionary, ecological, or conservation‐orientated studies, taxonomic knowledge is still scarce for many groups of organisms, including mammals of the order Carnivora. For some of these taxa, even basic aspects such as species limits and geographical distribution are still uncertain. This is the case for the Neotropical mustelid genus Galictis, considered one of the least studied carnivoran genera in the Americas. To address this issue, we performed a comprehensive assessment of morphological and molecular characters to test the number of species within Galictis, and to characterize their distinctiveness and evolutionary history. In addition, we reviewed and consolidated the available information on the taxonomy of this genus, so as to provide a historical framework upon which we could interpret our data. Our analyses demonstrated that two Galictis species can be clearly delimited and diagnosed using metric and nonmetric morphological characters as well as DNA sequences from mitochondrial and nuclear gene segments. On the basis of this clarified species‐level delimitation, we reassessed the geographical range of each Galictis taxon, identifying possible areas of sympatry between them. A taxonomic revision of Encyclia (Orchidaceae) in Costa Rica is presented. The taxonomic history of the genus and its phylogenetic position are discussed. Characters of vegetative and floral morphology are described and their taxonomic significance is discussed. The genus is treated as comprising nine species in the country and a key to species is provided. Each taxon is described on the basis of Costa Rican material, illustrated in a composite plate, and its distribution within the country is assessed. Distribution maps for all the taxa are given. Overall distribution, derivation of name, synonymy, notes on species ecology and diagnostic features are presented for each taxon. 1. Broad‐scale assessments of biodiversity often rely on the use of surrogate taxa, whose reliability has rarely been tested, particularly in freshwater systems. Here we use data from 46 ponds in two regions of the U.K. to explore the performance of macroinvertebrate taxa as surrogates for the rapid assessment of pond biodiversity. For the four dominant taxonomic groups in these ponds (Chironomidae, Coleoptera, Gastropoda and Trichoptera) we explore cross‐taxon species richness relationships in each of the two regions, and also determine the degree of concordance between the different taxa in accurately representing the similarity relationships between pond assemblages. 2. Patterns of cross‐taxon congruence in species richness were highly variable among taxa and study sites, making the use of a single taxon as a predictor of overall macroinvertebrate species richness problematic. In contrast, all four taxa show >70% congruence with the pattern of community similarity between sites resulting from the entire macroinvertebrate dataset, this result being consistent within and between regions. Canonical correspondence analysis demonstrated that all taxa were related in a similar manner to measured environmental parameters, meaning that limited additional ecological information is gained by including a wider range of pond taxa in rapid site assessment. 3. Single taxonomic groups can, therefore, perform consistently as indicators of community similarity between ponds, and no one taxon dramatically outperforms any other in this respect. The relative merits of the four focal taxa as surrogates for pond invertebrate assemblage composition are discussed with reference to ease of survey, ease of identification and ecological range occupied. 4. It is suggested that Coleoptera have a number of advantages as a surrogate taxon, being diverse, easily sampled, readily identified, taxonomically stable, ecologically well understood and occurring across a wide spectrum of pond types. They are therefore recommended for use as a focal group in rapid pond biodiversity assessments, employing an approach such as ours, which examines patterns of assemblage similarity, rather than species richness alone.  相似文献

Beyond Masses and Blooms: The Indicative Value of Oligochaetes   总被引:2,自引:2,他引:0  
The European Water Framework Directive (WFD) defines a framework for assessing water bodies in Europe in the future. The conditions in the Directive impose a strong demand for “new” assessment systems. The AQEM project developed an assessment system for European streams using macroinvertebrates. Almost 900 samples were taken in about 400 streams covering 29 stream types distributed over eight countries. The role of the Oligochaeta within this European database was analysed. Almost half a million specimens of oligochaetes were collected in 772 samples. Eight families, 41 genera and 69 species were recorded, although identification emphasised the families Tubificidae and Naididae. Three countries identified oligochaetes to species level, most others restricted their identifications to easy identifiable taxa. Numbers of specimens, species, genera and families differed strongly between the countries due to method, although standardised, and taxonomic knowledge. About 50% of all collected oligochaete taxa had assigned biological and ecological indicator values for metric calculation in the AQEM assessment system. A further refinement of this indication list as well as increased coverage of oligochaete taxa was advised. Weighted averaging was used to evaluate the relation between oligochaete distribution and ecological quality class. It was concluded that when higher taxonomic levels are used in assessment, the quality evaluation results become biased. Furthermore, oligochaetes can tell us much more about the ecological status of streams than is commonly assumed. Differences in ecological optima among Limnodrilus udekemianus, Ilyodrilus templetoni, Aulodrilus pluriseta, Nais communis, and Spirosperma ferox are shown.  相似文献

Chironomids (Diptera) typically comprise the most abundant group of macroinvertebrates collected in water quality surveys. Species in the genus Cricotopus display a wide range of tolerance for manmade pollutants, making them excellent bioindicators. Unfortunately, the usefulness of Cricotopus is overshadowed by the difficulty of accurately identifying larvae using current morphological keys. Molecular approaches are now being used for identification and taxonomic resolution in many animal taxa. In this study, a sequence-based approach for the mitochondrial gene, cytochrome oxidase I (COI), was developed to facilitate identification of Cricotopus species collected from Baltimore area streams. Using unique COI sequence variations, we developed profiles for seven described Cricotopus sp., four described Orthocladius sp., one described Paratrichocladius sp. and one putative species of Cricotopus. In addition to providing an accurate method for identification of Cricotopus, this method will make a useful contribution to the development of keys for Nearctic Cricotopus.  相似文献

Environmental sequences have become a major source of information. High‐throughput sequencing (HTS) surveys have been used to infer biogeographic patterns and distribution of broad taxa of protists. This approach is, however, more questionable for addressing low‐rank (less inclusive) taxa such as species and genera, because of the increased chance of errors in identification due to blurry taxonomic boundaries, low sequence divergence, or sequencing errors. The specious ciliate genus Euplotes partially escapes these limitations. It is a ubiquitous, monophyletic taxon, clearly differentiated from related genera, and with a relatively well‐developed internal systematics. It has also been the focus of several ecological studies. We present an update on Euplotes biogeography, taking into consideration for the first time environmental sequences, both traditional (Sanger) and HTS. We inferred a comprehensive small subunit rRNA gene phylogeny of the genus including a newly described marine species, Euplotes enigma, characterized by a unique question mark‐shaped macronucleus. We then added available environmental sequences to the tree, mapping associated metadata. The resulting scenario conflicts on many accounts with previously held views, suggesting, for example, that a large diversity of anaerobic Euplotes species exist, and that marine representatives of mainly freshwater lineages (and vice‐versa) might be more common than previously thought.  相似文献

明确底栖动物在时空尺度上的自然变化规律对有效评估和保护水生态系统十分重要。基于2012年季节调查数据,对新薛河典型生境底栖动物群落季节动态进行了研究。共鉴定底栖动物108种,隶属5门10纲74属。短脉纹石蛾、长钝直突摇蚊、拟长跗摇蚊、Neozarelia sp.为研究区域优势分类单元,相对丰度分别为25.1%、9.8%、9.0%、8.6%;各季节间优势分类单元组成差异较大,3个季度共同优势物种仅短脉纹石蛾1种。密度、物种丰度、香农指数表现为4月和12月显著高于10月;均匀度指数10月份最高。非度量多维标度排序表明,不同季节底栖动物群落结构差异显著;对照河段(D河段)群落结构季节间差异相对较小。指示物种法分离出了新薛河及各河段代表性物种41种,但B河段未分离出指示物种;双向聚类分析进一步明确了指示物种的指示属性(特有或者相对丰度最高)。  相似文献

Aim Using a global data base of the distribution of extant bird species, we examine the evidence for spatial variation in the evolutionary origins of contemporary avian diversity. In particular, we assess the possible role of the timing of mountain uplift in promoting diversification in different regions. Location Global. Methods We mapped the distribution of avian richness at four taxonomic levels on an equal‐area 1° grid. We examined the relationships between richness at successive taxonomic levels (e.g. species richness vs. genus richness). We mapped the residuals from linear regressions of these relationships to identify areas that are exceptional in the number of lower taxa relative to the number of higher taxa. We use generalized least squares models to test the influence of elevation range and temperature on lower‐taxon richness relative to higher‐taxon richness. Results Peaks of species richness in the Neotropics were congruent with patterns of generic richness, whilst peaks in Australia and the Himalayas were congruent with patterns of both genus and family richness. Hotspots in the Afrotropics did not reflect higher‐taxon patterns. Regional differences in the relationship between richness at successive taxonomic levels revealed variation in patterns of taxon co‐occurrence. Species and genus co‐occurrence was positively associated with elevational range across much of the world. Taxon occurrence in the Neotropics was associated with a positive interaction between elevational range and temperature. Conclusions These results demonstrate that contemporary patterns of richness show different associations with higher‐taxon richness in different regions, which implies that the timing of historical effects on these contemporary patterns varies across regions. We suggest that this is due to dispersal limitation and phylogenetic constraints on physiological tolerance limits promoting diversification. We speculate that diversification rates respond to long‐term changes in the Earth's topography, and that the role of tropical mountain ranges is implicated as a correlate of contemporary diversity, and a source of diversification across avian evolutionary history.  相似文献

The series Peronoides of the genus Mallomonas consists of four taxa most often reported from warm, generally tropical, climates. Recently, the taxonomic position of M. bangladeshica has been questioned, and new observations on all of the species made. The purpose of this paper was to assemble and summarize the existing literature. and report on the morphological variability of specimens of M. peronoides and M. bangladeshica found in and around the delta region of the Paraná River in Argentina. We describe several additional morphological features for each taxon. We further propose that the taxon M. bangladeshica be retained at the present time, but as a variety of M. peronoides as originally proposed by Takahashi and Hayakawa (1979).  相似文献

Summary. Taxonomic update and geographic distribution of fleas of the genus Ctenophthalmus Kolenati 1856 in the Western Palearctic Region (Insecta: Siphonaptera: Ctenophthalmidae). Among fleas (Siphonaptera), the genus Ctenophthalmus is the one that comprises the largest number of taxa and is also characterized by a large geographical range. Here, we present a taxonomic revision of the Western Paleartic subgenera, groups, species and subspecies. We recognized a total of 143 taxa (57 species and 86 subspecies). These taxa are clustered into 23 groups of species, which fall into seven of the 16 subgenera of the genus Ctenophthalmus. According to Hopkins & Rothschild (1966), the subgenus Ctenophthalmus would only include the agyrtes group, itself divided into subgroups. We decided to raise these subgroups to group status to clarify taxonomic relationships within the subgenus Ctenophthalmus. Within this subgenus, the arvernus group is renamed baeticus, the fransmiti group is confirmed, and the egregius group is created. For each taxon, we provided information on geographical distribution, mammalian hosts, and host specificity.  相似文献

The purpose of this study was to test the performance of a new sampling strategy for bioassessment of water quality. The macroinvertebrates living in the mineral substrata of geomorphological unit riffles strategy (MMS-GUR) concentrates sampling effort on certain geomorphologically and hydrobiologically representative units within survey sites and refines the level of taxonomic sorting of pertinent macroinvertebrate communities therein. Previous data have demonstrated that the mineral substrata of geomorphological unit riffles (GURs) harbour a wide variety of macroinvertebrates and pollution-sensitive taxa [Beauger, A., Lair, N., Reyes-Marchant, P., Peiry, J.-L., 2006. The distribution of macroinvertebrate assemblages in a reach of the River Allier (France), in relation to riverbed characteristics. Hydrobiologia 571, 63–76]. These units are typical of alluvial rivers and are easily identified from the bank and easily sampled. The objectives of the present study were to specify the sampling effort required to obtain representative taxonomic data from these communities, and to compare the performance of the new protocol with that of an established multi-substratum sampling methodology (XS). Two sampling series were carried out on two rivers within the same hydro-ecoregion. Two separate data were compiled from each site, incorporating taxon lists and relevant biological, ecological and physiological trait (BEPT) information, one using conventional (XS) methodology and the other from the MMS-GUR protocol.Macroinvertebrates sampled from three GURs of the River Allier ranged from pollution-tolerant to pollution-sensitive taxa. A comparison between the two methods (MMS-GUR and XS) conducted on the Allier and the Loire confirmed the validity of GURs as representative features, showing that pollution-sensitive taxa were better represented on mineral substrata and pollution-tolerant taxa were not over-estimated. The XS method is characterised by eight samples, while preliminary studies on the Allier suggested that a maximum of 13 samples were required to obtain sufficient taxonomic richness using the MMS-GUR methodology. However in river sections where pollution-sensitive taxa were numerous, the number of MMS-GUR samples required for analysis could be reduced to 10 or 8.In the context of the EU Water Framework Directive and associated AQEM project, the MMS-GUR protocol may facilitate the comparison of different rivers by sampling macroinvertebrate communities from similar rhithron or epipotamon habitats and focussing on pollution-sensitive taxa. It has the further advantage of reducing the time and effort spent in sampling and sorting. Increasing the resolution of taxonomic information to the genus level may also improve the standard of water quality assessment.  相似文献

Background

DNA barcoding is expected to be an effective identification tool for organisms with heteromorphic generations such as pteridophytes, which possess a morphologically simple gametophyte generation. Although a reference data set including complete coverage of the target local flora/fauna is necessary for accurate identification, DNA barcode studies including such rich taxonomic sampling on a countrywide scale are lacking.

Methodology/Principal Findings

The Japanese pteridophyte flora (733 taxa including subspecies and varieties) was used to test the utility of two plastid DNA barcode regions (rbcL and trnH-psbA) with the intention of developing an identification system for native gametophytes. DNA sequences were obtained from each of 689 (94.0%) taxa for rbcL and 617 (84.2%) taxa for trnH-psbA. Mean interspecific divergence values across all taxon pairs (K2P genetic distances) did not reveal a significant difference in rate between trnH-psbA and rbcL, but mean K2P distances of each genus showed significant heterogeneity according to systematic position. The minimum fail rate of taxon discrimination in an identification test using BLAST (12.52%) was obtained when rbcL and trnH-psbA were combined, and became lower in datasets excluding infraspecific taxa or apogamous taxa, or including sexual diploids only.

Conclusions/Significance

This study demonstrates the overall effectiveness of DNA barcodes for species identification in the Japanese pteridophyte flora. Although this flora is characterized by a high occurrence of apogamous taxa that pose a serious challenge to identification using DNA barcodes, such taxa are limited to a small number of genera, and only minimally detract from the overall success rate. In the case that a query sequence is matched to a known apogamous genus, routine species identification may not be possible. Otherwise, DNA barcoding is a practical tool for identification of most Japanese pteridophytes, and is especially anticipated to be helpful for identification of non-hybridizing gametophytes.  相似文献

Palaeoenvironments and former climates are typically inferred from pollen and macrofossil records. This approach is time-consuming and suffers from low taxonomic resolution and biased taxon sampling. Here, we test an alternative DNA-based approach utilizing the P6 loop in the chloroplast trnL (UAA) intron; a short (13–158 bp) and variable region with highly conserved flanking sequences. For taxonomic reference, a whole trnL intron sequence database was constructed from recently collected material of 842 species, representing all widespread and/or ecologically important taxa of the species-poor arctic flora. The P6 loop alone allowed identification of all families, most genera (>75%) and one-third of the species, thus providing much higher taxonomic resolution than pollen records. The suitability of the P6 loop for analysis of samples containing degraded ancient DNA from a mixture of species is demonstrated by high-throughput parallel pyrosequencing of permafrost-preserved DNA and reconstruction of two plant communities from the last glacial period. Our approach opens new possibilities for DNA-based assessment of ancient as well as modern biodiversity of many groups of organisms using environmental samples.  相似文献

Abstract Dictyoptera, comprising Blattaria, Isoptera, and Mantodea, are diverse in appearance and life history, and are strongly supported as monophyletic. We downloaded COII, 16S, 18S, and 28S sequences of 39 dictyopteran species from GenBank. Ribosomal RNA sequences were aligned manually with reference to secondary structure. We included morphological data (maximum of 175 characters) for 12 of these taxa and for an additional 15 dictyopteran taxa (for which we had only morphological data). We had two datasets, a 59‐taxon dataset with five outgroup taxa, from Phasmatodea (2 taxa), Mantophasmatodea (1 taxon), Embioptera (1 taxon), and Grylloblattodea (1 taxon), and a 62‐taxon dataset with three additional outgroup taxa from Plecoptera (1 taxon), Dermaptera (1 taxon) and Orthoptera (1 taxon). We analysed the combined molecular?morphological dataset using the doublet and MK models in Mr Bayes , and using a parsimony heuristic search in paup . Within the monophyletic Mantodea, Mantoida is recovered as sister to the rest of Mantodea, followed by Chaeteessa; the monophyly of most of the more derived families as defined currently is not supported. We recovered novel phylogenetic hypotheses about the taxa within Blattodea (following Hennig, containing Isoptera). Unique to our study, one Bayesian analysis places Polyphagoidea as sister to all other Dictyoptera; other analyses and/or the addition of certain orthopteran sequences, however, place Polyphagoidea more deeply within Dictyoptera. Isoptera falls within the cockroaches, sister to the genus Cryptocercus. Separate parsimony analyses of independent gene fragments suggest that gene selection is an important factor in tree reconstruction. When we varied the ingroup taxa and/or outgroup taxa, the internal dictyopteran relationships differed in the position of several taxa of interest, including Cryptocercus, Polyphaga, Periplaneta and Supella. This provides further evidence that the choice of both outgroup and ingroup taxa greatly affects tree topology.  相似文献

We have reviewed past and recent research on the radiation of the North American genus Boechera (Brassicaceae), and discuss future prospects for our understanding of the evolutionary processes and patterns of differentiation in this highly polymorphic genus. Boechera comprises about 80 biennial to perennial species of exclusively North American and Greenlandic distribution. Hybridization and apomixis, in conjunction with polyploidy, were found to play a major role in the origin and maintenance of intraspecific and interspecific polymorphism. However, taxonomic classification within the genus has mainly been based on morphological characters, and diagnostic features discriminating between taxa are often limited. Molecular markers are promising tools for: the assessment of infrageneric phylogen‐etic relationships, the isolation of basal sexual taxa, the detection of hybridization and estimation of its frequency among lineages in time and space, the identification of centres of genetic and species diversity, and the comparison of various reproductive modes. We present and discuss the major achievements obtained since the introduction of molecular methods to Boechera research with respect to these aims, and point out possible shortcomings of specific marker systems. The distribution and transmission of apomixis, polyphyletic origin of genotypes and cytotypes, variation in reproductive system, and the lack of consensus between current taxonomic concepts and evolutionary evidence are the major topics discussed here in the context of hybridization.  相似文献

In studies using macroinvertebrates as indicators for monitoring rivers and streams, species level identifications in comparison with lower resolution identifications can have greater information content and result in more reliable site classifications and better capacity to discriminate between sites, yet many such programmes identify specimens to the resolution of family rather than species. This is often because it is cheaper to obtain family level data than species level data. Choice of appropriate taxonomic resolution is a compromise between the cost of obtaining data at high taxonomic resolutions and the loss of information at lower resolutions. Optimum taxonomic resolution should be determined by the information required to address programme objectives. Costs saved in identifying macroinvertebrates to family level may not be justified if family level data can not give the answers required and expending the extra cost to obtain species level data may not be warranted if cheaper family level data retains sufficient information to meet objectives. We investigated the influence of taxonomic resolution and sample quantification (abundance vs. presence/absence) on the representation of aquatic macroinvertebrate species assemblage patterns and species richness estimates. The study was conducted in a physically harsh dryland river system (Condamine-Balonne River system, located in south-western Queensland, Australia), characterised by low macroinvertebrate diversity. Our 29 study sites covered a wide geographic range and a diversity of lotic conditions and this was reflected by differences between sites in macroinvertebrate assemblage composition and richness. The usefulness of expending the extra cost necessary to identify macroinvertebrates to species was quantified via the benefits this higher resolution data offered in its capacity to discriminate between sites and give accurate estimates of site species richness. We found that very little information (<6%) was lost by identifying taxa to family (or genus), as opposed to species, and that quantifying the abundance of taxa provided greater resolution for pattern interpretation than simply noting their presence/absence. Species richness was very well represented by genus, family and order richness, so that each of these could be used as surrogates of species richness if, for example, surveying to identify diversity hot-spots. It is suggested that sharing of common ecological responses among species within higher taxonomic units is the most plausible mechanism for the results. Based on a cost/benefit analysis, family level abundance data is recommended as the best resolution for resolving patterns in macroinvertebrate assemblages in this system. The relevance of these findings are discussed in the context of other low diversity, harsh, dryland river systems.  相似文献

Hybridization is common among cyclical parthenogens, especially in zooplankton species assemblages of the genus Daphnia. To explore hybridization dynamics and the extent of clonal diversity in the Daphnia longispina complex, we analysed population structure in eight permanent lakes. Based on 15 microsatellite loci, three major taxonomic units emerged: two species, D. galeata and D. longispina and their F1 hybrids, supported by factorial correspondence analysis and two Bayesian methods. At the same time, the detection of backcross classes differed between methods. Mean clonal diversity was lowest in the F1 hybrids, as expected from the high rate of asexual reproduction. Within taxa, replicated genotypes were of clonal origin, but clonal lineages persisted in subsequent years in only one of three resampled lakes. In another lake, the taxon composition changed from being dominated by hybrids to complete dominance by one parental taxon. Such a year‐to‐year taxon replacement has not been reported for the D. longispina complex before.
