Despite extensive literature on the diversity of karyotypes in Allium is available, no attempt to analyse these data together, within a robust phylogenetic framework, has been carried out so far. Thus, we examined patterns and trends in chromosome evolution across the genus. Based on literature survey, karyo-morphometric features for 207 species belonging to 12 subgenera of Allium were obtained. Included in the data-set were basic chromosome number (x), somatic chromosome number (2n), total haploid (monoploid) chromosome length (THL) and three different measures defining karyotype structure: CVCI, measuring how heterogeneous are centromeres positions in a karyotype, CVCL and MCA, quantifying interchromosomal and intrachromosomal karyotype asymmetry, respectively. Trends in karyotype evolution were analysed by phylogenetic regressions and independent contrasts. Mean karyotypes highlighted differences and similarities in karyotype structure between the 12 subgenera. Further differences were noted when the two parameters for analysing karyotype asymmetry were assessed. In addition, by examining the effects of increasing karyotype dimensions (a proxy for genome size) on karyotype structure and asymmetry, it was shown that in Allium species, the DNA was added proportionally to their arm lengths. Overall, p = 8 and somehow intermediate karyotype asymmetry levels seem to represent plesiomorphic character-states in Allium. 相似文献

A new species from Mt Etna (Sicily), Allium aetenense of A. sect. Codonoprasum, is described and illustrated. It is a diploid species (2n = 16) that grows on basaltic rocks in the mountain belt and shows close relationships with A. tenuiflorum of the Italian peninsula. There is a need for an appropriate evaluation of Hemarthria germplasm resources using genetic analysis. Understanding their genetic background will promote effective development and utilization of its germplasm resources in plant breeding. We examined the genetic diversity and relationships among 46 Hemarthria germplasm resources from four continents. Expressed Sequence Tags-Simple Sequence Repeat (EST-SSR) and Start Codon Targeted (SCoT) markers were used to investigate species Hemarthria altissima (36), Hemarthria compressa (8) and Hemarthria uncinata (2). We selected 19 EST-SSR primers and generated 550 polymorphic (94.7%). Twenty one SCoT primers were selected and amplified to produce 597 bands with 89.4% of polymorphic bands. The Mantel test between EST-SSR and SCoT matrices revealed significant correlations (r = 0.854) and the data from both markers were combined for cluster analysis. The 46 materials were clustered into two main groups by UPGMA clustering with a similarity coefficient ranging from 0.573 to 0.940 and the dendrogram was basically concordant with geographical origins and species. Among the three Hemarthria species, H. altissima was genetically closest to H. compressa while it was not close to H. uncinata. When the utility of the two markers were compared, we found EST-SSR to be more efficient than SCoT in determining the genetic diversity study of Hemarthria species. 相似文献

利用RAPD技术,对黄山花楸(Sorbus amabilis)自然分布区的13个自然种群的遗传多样性进行了研究,从40个10碱基随机引物中筛选出能产生稳定多态性标记的引物14个,共扩增出105个位点,其中多态性位点30个,占28.6%,应用UPGMA法和Neighbor-Joining法对遗传距离进行聚类分析构建树系图。结果表明,黄山花楸自然种群具有较低的遗传多样性,对环境变化的适应能力较差;其种群间的遗传差异与其地理分布有关;黄山花楸自身的特殊进化历史和人为砍伐以及自然灾害(火灾、病虫害等)和小种群的遗传漂变作用是黄山花楸遗传多样性水平低的主要原因,也是其濒危的主要原因。 相似文献

Praxelis clematidea (Asteraceae), a plant species native to South America, is a noxious weed in southern China. We examined the genetic variation and population structure of 12 populations (76 individuals) of P. clematidea from Fujian, Guangdong, and Hainan Provinces in China using inter-simple sequence repeat (ISSR) analysis. From an initial set of 69 ISSR primers, 10 were selected which yielded 80 reproducible bands. Polymorphic bands (P) were 100%, Shannon's information index (I) was 0.4226, and Nei's gene diversity (H) was 0.2791. We infer that the high levels of genetic diversity exhibited by P. clematidea may have contributed to its invasiveness. Gene flow among populations was 2.4930, which has led to homogenization. The coefficient of population differentiation (Gst = 0.1671) indicated low levels of genetic variation among populations and high levels of genetic polymorphism within populations. There was a negative correlation between population elevation and genetic diversity, while there was a significant positive correlation between genetic distance and geographic distance based on a Mantel test (r = 0.5820, P < 0.01). Some populations from different provinces clustered together in principal coordinate and UPGMA analyses indicating that human-mediated events may have contributed to the dispersal of the species. 相似文献

Polygala tenuifolia Willd. is an important protected species used in traditional Chinese medicine. In the present study, amplified fragment length polymorphism (AFLP) markers were employed to characterize the genetic diversity in wild and cultivated P. tenuifolia populations. Twelve primer combinations of AFLP produced 310 unambiguous and repetitious bands. Among these bands, 261 (84.2%) were polymorphic. The genetic diversity was high at the species level: percentage of polymorphic loci (PPL) = 84.2%, Nei's gene diversity (h) = 0.3296 and Shannon's information index (I) = 0.4822. Between the two populations, the genetic differentiation of 0.1250 was low and the gene flow was relatively high, at 3.4989. The wild population (PPL = 81.9%, h = 0.3154, I = 0.4635) showed a higher genetic diversity level than the cultivated population (PPL = 63.9%, h = 0.2507, I = 0.3688). The results suggest that the major factors threatening the persistence of P. tenuifolia resources are ecological and human factors rather than genetic. These results will assist with the design of conservation and management programs, such as in natural habitat conservation, setting the excavation time interval for resource regeneration and the substitution of cultivated for wild plants. 相似文献

Chinese alligator (Alligator sinensis) is one of the most critically endangered species among 23 extant crocodiles in the world. To prevent the extinction of the
species, a captive propagation started at early 1980s, and the total number of alligator was brought up to 10 thousands from
dozens of founder in 2000. But several genetic investigations showed those alligators were under an extremely low genetic
diversity status with few detectible polymorphic loci. To get more insight into its genetic diversity for the management of
captive Chinese alligator, AFLP was adopted to characterize variations in the population. Total of 347 bands were generated
from 47 individuals using 3 primer combinations, of which 203 (58.50%) were polymorphic, and 35 AFLP phenotypes were revealed
from those individuals. Comparing the results between RAPD and AFLP analysis on almost same sample set clearly indicated that
AFLP is more efficient in revealing polymorphic loci, especially in those populations with extremely low genetic diversity.
In present three assays, electrophoresis profile also displayed 3 individuals possessing very highly polymorphic AFLP phenotypes
that were never been found by RAPD and mtDNA D-loop sequencing, implicating that we should offer these individuals more breeding
opportunities to maintain the genetic diversity in the population and restrict those carrying few polymorphic loci from reproduction. 相似文献

The West Himalayan yew, Taxus fuana Nan Li & R.R. Mill (Taxaceae), is an endangered species endemic to the Western Himalayas. An investigation of the genetic diversity of wild populations of T. fuana in Pakistan was undertaken. The genetic diversity and genetic structure was quantified using random amplified polymorphic DNA (RAPD) variation in 219 individuals of the 10 populations. Of the 32 universal primers screened 16 produced highly reproducible, clear RAPD bands. Using these primers, 193 discernible DNA fragments were generated, of which 164 (84.97%) were polymorphic. The statistical results indicated that there was a relatively low genetic diversity within populations (with percentages of polymorphic bands, PPB, ranging from 29.53 to 50.26%, with an average of 38.34% and a Nei's genetic diversity index (HE) of 0.1165), and a high genetic differentiation among populations (GST = 0.5842, ΦST = 0.5685) within these populations. As mountains have been hypothesized as harboring important Quaternary refugia for plants, one would expect high within-population genetic variation and low or moderate among-population differentiation for those species occurring there. We selected Kirengeshoma koreana and Parasenecio pseudotaimingasa, endemic to mountains of Korea to test the scenario that the main mountain ranges of the Peninsula would also have acted as refugia. We undertook a population genetic analysis using 15 and 12 putative allozyme loci of K. koreana and P. pseudotaimingasa, respectively. We found contrasting levels of genetic diversity in the two species; extremely low within-population genetic variation and high among-population divergence in K. koreana and high within-population genetic variation and moderate among-population divergence in P. pseudotaimingasa. We can conclude that, whereas Korean mountains would have provided large refugial areas (i.e., ‘macrorefugia’) for P. pseudotaimingasa, K. koreana would have endured the Quaternary climate oscillations in small, isolated populations (i.e., ‘microrefugia’). Given the lack of genetic diversity and the extremely low number of populations and individuals of K. koreana, a comprehensive conservation program is urgently needed for this rare and critically endangered species. 相似文献

Neotropical tree crops are affected by a combination of biological and human factors that complicate the study of genetic
diversity and crop evolution. Genetic diversity and relationships among southern Mexican populations and horticultural collections
of Theobroma cacao (chocolate, cocoa, cacao) are examined in light of the agricultural practices of the Maya. Collections of cacao were obtained
from the extremes of its geographic range including archeological sites in southern Mexico where cacao was first domesticated.
Genetic diversity was assayed by 57 informative random amplified polymorphic DNA (RAPD) marker loci. A unique sample of the
total diversity found in this study exists in the southern Mexican populations. These populations are significantly different
from all other cacao with regards to their profile of RAPD bands, including the ‘criollo’ variety, their morphological and
geographical group. A population of cacao found in a sinkhole (cenote) in northern Yucatan with genetic affinities to populations
in Chiapas suggests the Maya maintained plants far away from their native habitat. This finding concurs with known agroforestry
practices of the Maya. Modern efforts to increase germplasm of tropical tree crops such as cacao should carefully examine
archeological sites where genetic diversity, either deliberately or by chance, was collected and maintained by ancient cultures.

The genetic variation within and among eight Tunisian natural populations of Lavandula multifida L., from different bioclimatic zones was assessed using random amplified polymorphic DNA (RAPDs). Of a total of 97 generated bands from seven selected primers, 84 bands were polymorphic. The genetic diversity within a population was high and varied according to the populations (0.308 < H’ < 0.459) without relationships to altitudes or pluviothermic indices of sites. The genetic differentiation among populations was high (GST = 0.395 and ΦST = 0.318). All population pairs were significantly differentiated. Among populations, within ecological groups genetic structure was high (0.219); whilst among them it was low (ΦCT = 0.049; P < 0.05). The correlation between ΦST and geographic distance matrices among pairs of populations was not significant, suggesting that genetic connectivity between populations has a stochastic component at all spatial scales. The neighbour‐joining cluster analysis showed that individuals from each population clustered together. UPGMA cluster analysis showed that population groupings are not strictly in accordance with bioclimates or geographic location. The genetic differentiation in L. multifida could have occurred at local scales because of genetic drift. Efforts should be made to protect all populations. The maintenance of substantial population size should be initiated via fencing and controlling collection to restore the regeneration of populations. 相似文献

Sinojackia dolichocarpa, a species endangered and endemic to China, is distributed only in the regional area of Shimen and Sangzhi in Hunan Province. Inter-simple sequence repeat (ISSR) markers were used to investigate the genetic diversity within and among the four natural populations of S. dolichocarpa. Leaf samples were collected from 84 individuals. Thirteen ISSR primers selected from 80 primers gave rise to 137 discernible DNA bands of which 100 (72.99%) were polymorphic. On average each primer gave rise to 10.5 bands including 7.7 bands with polymorphic profile. At the species level, high genetic diversity was detected (PPB: 72.99%; HE: 0.2255; Ho: 0.3453). However, relatively low genetic diversity existed within populations. Population in Maozhuhe (MZH) exhibits the greatest level of variability (PPB: 40.38%, HE: 0.1566, Ho: 0.2330), whereas the population in Jingguanmen (JGM) finds its own variability at the lowest level (PPB: 30.66%; HE: 0.1078; Ho: 0.1601). A high level of genetic differentiation among populations was revealed by Nei's gene diversity statistics (45.30%), Shannon's information measure (45.24%) and analysis of molecular variance (AMOVA) (52.88%). The main factors responsible for the high level of differentiation among populations are probably related to the selfing reproductive system and the isolation of populations. The strong genetic differentiation among populations indicates that the management for the conservation of genetic variability in S. dolichocarpa should aim to preserve every population. 相似文献

The endangered Black-faced Spoonbill Platalea minor has experienced drastic reductions in population size, geographic distribution, and habitat availability throughout East Asia. In the present study, we examined population genetic structure and genetic diversity of Black-faced Spoonbills inhabiting five sites off the west coast of South Korea encompassing a few of its major breeding sites. Ten microsatellite loci and the mitochondrial sequence were used to assess patterns of genetic variation based on 63 individuals. Three ND2 haplotypes were found among 61 individuals; the remaining two were identified as Eurasian Spoonbills, revealing an unexpected hybridization between these two species having different ecological niches in South Korea—the Eurasian Spoonbill overwinters in inland areas, whereas the Black-faced Spoonbill inhabits coastal areas during the summer. Analyses of microsatellite variation revealed no discrete population structure among the five breeding sites but very weak genetic differentiation among geographically distant regions. Assignment tests identified several possible migrants among sites. Our findings suggested that Black-faced Spoonbills from the five breeding sites could be managed as a single population and highlighted the importance of conserving the populations from Maedo, Suhaam, and Namdong reservoir, which are geographically close and have retained high levels of genetic diversity and large populations. 相似文献

Plantago algarbiensis and Plantago almogravensis are two endangered and endemic species from Portugal. Due to the rarity and endangered nature of these species as well as the lack of molecular data, their genetic variation was evaluated using ISSR and RAPD markers. P. algarbiensis species showed higher genetic variability (73.9% of polymorphism) than P. almogravensis (61.2%). The two species revealed a high level of genetic diversity, with a Nei's genetic diversity of 0.1965 and 0.2309 and a Shannon's diversity index of 0.2975 and 0.3520, for P. almogravensis and P. algarbiensis, respectively. A low level of genetic differentiation was observed (Gst = 0.1873) among the species. However, the cluster and PCA analyses, based on genetic similarity, revealed two main, clearly separate clusters, which directly corresponded to the plants isolated from each species. In situ and ex situ measures should be applied in order to preserve both species but, based on these results, P. almogravensis population should be a priority for conservation. 相似文献

采用SRAP(Sequence-related amplified polymorphism,序列相关扩增多态性)标记对中国13个省24份野生石蒜(Lycoris radiata)资源94个样品进行了检测。10个引物组合共扩增出218条带,其中173条为多态性条带,多态性百分比达79.36%。石蒜的观测等位基因数(na)、有效等位基因数(ne)、基因多样性指数(h)、Shannon信息指数(I)分别为1.7936、1.4131、0.2415和0.3664。石蒜不同种源间的遗传分化系数(Gst)达0.9547、基因流(Nm)仅0.0136,表明种源间遗传分化显著,遗传变异主要存在于种源间。根据Nei′s遗传距离对24份种源进行UPGMA聚类,所有石蒜种源聚成两大类,第I大类由7份种源组成,除江苏连云港的石蒜(JS3)外,均来自我国西南或西北地区;其余的17份种源构成第II大类,它们遍及华南、华中和华东地区;各大类中的分支结果与野生石蒜外部形态及生长发育习性有一定联系。将石蒜种源的遗传多样性与其所处的经度、纬度、海拔、年均降雨量、年均温等进行相关性分析,结果显示它们之间的相关性均不显著,即石蒜对环境依赖性小,能分布在各种生境中。根据以上结果,我们认为野生石蒜具有较丰富的遗传多样性,而种源间遗传分化显著的原因主要是基因流的隔离。研究结果对我国的野生石蒜资源的开发利用与保护有重要意义。 相似文献

荞麦起源于我国西南地区,该地区分布有大量荞麦地方品种和野生近缘种。本研究利用SSR分子标记,对从我国西南地区收集的81份荞麦及其野生资源进行遗传多样性分析。结果显示,利用19对SSR引物共检测出84个等位基因,每对SSR引物平均扩增出4.421个等位基因,19对SSR引物的平均Shannon's信息指数为0.985,平均PIC为0.478。81份荞麦及其野生资源的相似系数范围为0.500~1.000,分析发现大粒组荞麦种(甜荞及其近缘种、苦荞及小米荞、金荞)与小粒组硬枝万年荞亲缘关系比较近。通过聚类分析在遗传相似系数为0.732时,可将81份荞麦种质分为4个类群,第Ⅰ类由小粒组齿翅野荞、细柄野荞、小野荞麦、疏穗小野荞麦和硬枝万年荞组成;第Ⅱ类由甜荞和甜荞近缘种组成;第Ⅲ类都是由金荞组成;第Ⅳ类是由苦荞和小米荞组成。在遗传系数为0.920时,小粒组荞麦种可以明显区分出疏穗小野荞麦、硬枝万年荞、齿翅野荞及其细柄野荞。研究表明,19对SSR引物多态性较高,能较好反应荞麦及其野生种质的遗传多样性,本研究的结果为荞麦属种之间的亲缘关系分析和荞麦起源进化研究提供科学依据。 相似文献

The genetic structure of the family Osteoglossidae from different geographical regions was examined using the nuclear 18S ribosomal RNA (18S rDNA) sequence. The results showed that the partial length of 18S rDNA was 1277 bp, and they were relatively conserved in the species of the family Osteoglossidae. A total of 62 (4.83%) polymorphic sites were observed, and 28 haplotypes were defined, which were characterized by different haplotype diversity (0.00105–0.900) and nucleotide diversity (0.00321–3.000). Analysis of molecular variance (AMOVA) showed genetic divergence of these species (79.76%). Phylogenetic analysis revealed that 18S rDNA was a suitable genetic marker and was able to distinguish phylogenetic relationships among different Osteoglossidae species, and it also supported current taxonomy. In addition, low genetic diversity of several species provides genetic assessment information and should be taken into consideration to implement a conservation management planning for some species, such as Scleropages formosus green arowana. 相似文献
