The complex formed between the Fab fragment of a murine monoclonal anti-hen egg lysozyme antibody F9.13.7 and the het-erologous antigen Guinea-fowl egg lysozyme has been crystallized by the hanging drop technique. The crystals, which diffract X-rays to 3 Å resolution, belong to the monoclinic space group P21, with a = 83.7 Å, b = 195.5 Å, c = 50.2 Å, β = 108.5° and have two molecules of the complex in the asymmetric unit The three-dimensional structure has been determined from a preliminary data set to 4 Å using molecular replacement techniques. The lysozyme–Fab complexes are arranged with their long molecular axes approximately parallel to the crystallo-graphic unique axis. Fab F9.13.7 binds an anti-genie determinant that partially overlaps the epitope recognized by antilysozyme antibody HyHEL10. © 1993 Wiley-Liss, Inc.  相似文献

The structure and absolute configuration of a metabolite isolated from Aspergillus silvaticus was studied by an X-ray diffraction method. Crystals were orthorhombic, with space group P212121, and a=9.894 (5), b = 6.803 (4), c=22.519 (6) Å, and Z=4. The structure was solved by a direct method and refined by a block-diagonal least-square method to R=0.07 for 1143 non-zero reflections. The metabolite was identified as naphthalic anhydride obtained from atrovenetin. The absolute configuration determined by the Bijvoet method is consistent with that shown chemically. The molecule has two intramolecular hydrogen bonds.  相似文献

The Fv fragment of a monoclonal antibody, 7E2 (IgG1, κ, murine), which is directed against the integral membrane protein cytochrome c oxidase (EC 1.9.3.1) from Paracoccus denitrificans, was cloned and produced in Escherichia coli. Crystals suitable for highresolution X-ray analysis were obtained by microdialysis under low salt conditions. The crystals belong to the orthorhombic space group P212121 with unit cell dimensions of a = 51.51 Å, b = 56.15 Å, c = 99.86 Å (1 Å = 0.1 nm) and contain one F v fragment per asymmetric unit. Using synchrotron radiation diffraction data were collected up to 1.28 Å resolution. This high resolution is very unusual for a heterodimeric protein. The crystals should open the way for refining not only the atomic positions, but also for obtaining information about internal dynamics. © 1995 Wiley-Liss, Inc.  相似文献

The synthetic antibody model “M41” was rationally designed with a binding site complementary to chicken egg white cystatin as the prescribed antigen. In order to permit comparison between the computer model and an experimental three-dimensional structure of the artificial protein, its X-ray crystallographic analysis was pursued. For this purpose, M41 was expressed as a recombinant Fab fragment in E. coli by medium cell density fermentation employing the tightly regulated tetracycline promoter. The Fab fragment was efficiently purified via a His-6 tail fused to its heavy chain and immobilized metal affinity chromatography. To raise the chances for the productive formation of crystal packing contacts, three versions of the Fab fragment were generated with differing constant domains. One of these, the variant with murine CK and CH 1γ1 domains, was successfully crystallized by microseeding in a sitting drop. The orthorhombic crystals exhibited symmetry of the space group P212121 with unit cell dimensions a = 104.7 Å, b = 113.9 Å, c = 98.8 Å and diffracted X-rays to a nominal resolution of 2.5 Å. © 1995 Wiley-Liss, Inc.  相似文献

A molecular fragment comprising the first two domains of the human vascular cell adhesion molecule-l (VCAM-l) has been crystallized by the vapor diffusion method. Two crystal forms have been examined by X-ray analysis: One crystal form belongs to the space group C2 with two molecules in the asymmetric unit and cell parameters: a = 122.1 Å, b = 48.9 Å, c = 73.4 Å, and β = 117.4°. The other crystal form belongs to the space group P21 with one molecule in the asymmetric unit and cell parameters: a = 40.4 Å, b = 45.7 Å, c = 54.7 Å, and β = 100.5°. The preparations of Pt(theophylline)2Cl2, K[Pt- (theophylline)Cl3], K[Pt(theobromine)Cl3]·H2O (1), trans-[Pt(isocaffeine)2Cl2]·H2O (2), and K(isocaffeinium)[PtCl4]·H2O (3) are reported.Crystals of 1 are monoclinic P21/n with a=7.641- (2), b=11.873(3), c=15.868(4) Å, β=90.80(2)°, Z=4. The structure was refined on 1443 reflections to R=0.028. In the planar [Pt(theobromine)Cl3] anion Pt-N(9)=2.016(6) Å, Pt-Cl=2.299(2), 2.289(2), and 2.303(2) Å. The imidazole ring is rotated away from the coordination plane by 79.8°. Symmetry related theobromine units pack parallel to each other with a mean inter-ring separation of 3.27 Å.Crystals of 2 are monoclinic P21/a with a=7.345- (2), b=20.021(5), c=8.031(2) Å, β=104.18(2)°, Z=2. The structure was refined on 1132 reflections to R=0.029. The Pt-N(7) distance is 2.003(3) Å and Pt-Cl=2.298(1) Å. The imidazole ring is rotated away from the PtCl2N2 plane by 76.8°. In this compound, the isocaffeine units do not stack, but form a staggered arrangement within the unit cell.Crystals of 3 are monoclinic P1/c with a= 7.382- (1), b=14.014(4), c=15.757(4) », β=92.30(2)°, Z=4. The structure was refined on 2057 reflections to R=0.032. The isocaffeine is protonated at N(7). The Pt-Cl distances in the PtCl42− anion range between 2.29–2.31 Å. The protonated isocaffeine cations and the PtCl42− anions form a very nearly parallel infinitely stacked arrangement with minimum interlayer atomic separations of 3.37 and 3.44 Å.  相似文献

The ligand 2-dimethylacetal-4-chloro-6-formylphenol, H(ALAC), prepared by boiling 2,6-diformyl-4-chlorophenol, H(DIAL), in methanol, was reacted with uranyl acetate to obtain the complex [UO2(ALAC)2(H2O)]. The ligand and the uranyl complex were characterized by X-ray crystallography, infrared, 1H NMR and electronic spectroscopy. Thermogravimetric and mass spectrometry data are also reported. In acid media H(ALAC) transforms easily into H(DIAL). H(ALAC) is monoclinic, P21/n, with a=13.951(5), b=7.902(5), c=9.465(5) Å, β= 91.33(3)°. The structure was refined to R=3.9%, based on 1657 observed reflexions. [UO2(ALAC)2(H2O)] is tetragonal, P43212, with a=11.147(5) and c=19.150(4) Å. The structure was refined to R=4.0%, based on 2938 observed reflexions. Four ligand oxygens and one water molecule are equatorially bonded to the uranyl group in this compound. Uranium and water oxygen lie in special positions on a crystallographic twofold axis so that the two halves of this molecule are symmetrically related. Selected bond distances for [UO2(ALAC)2(H2O)] are: UO (charged) 2.28(2) Å, UO (neutral) 2.45(2) Å, UO (uranyl) 1.77(2) Å, UO (water) 2.44(4) Å.  相似文献

An antigen-binding fragment (Fab) from a murine monoclonal antibody (4-4-20) with high affinity for fluorescein was cocrystallized with ligand in polyethylene glycol (PEG) and 2-methl-2,4-pentanediol (MPD) in forms suitable for X-ray analyses. In MPD the affinity of the intact antibody for fluorescein was 300 times lower than the value (3.4 × 1010 M?1) obtained in aqueous buffers. This decreased affinity was manifested by the partial release of bound fluorescein when MPD was added to solutions of liganded Feb during crystallization trials, In PEG, the ligand remained firmly bound to the protein. The liganded Feb crystallized in the monoclinic space group P21 in PEG, with a = 58.6, b = 97.2, c = 44.5 Å and β = 95.2°. In MPD the space group was triclinic P1, with a = 58.3, b = 43.4, c = 42.3 Å, α = 83.9°, β = 87.6°, and γ = 84.5°. X-ray diffraction data were collected for both forms to 2.5-Å resolution. Surprisingly, the triclinic form of the liganed antifluorescyl Feb had the same space group, closely similar cell dimensions, and practically the same orientation in the unit cell as an unliganded Fab (BV04-01) with activity against single-stranded DNA.  相似文献

The Fab fragment of the neutralizing monoclonal antibody SD6 elicited against foot-and-mouth disease virus (FMDV) C-SBcl and its complex with a peptide, corresponding to the major antigenic site of FMDV (VPl residues 136–150, YTASARGDLAHLTTT), have been crystallized using the hanging drop vapor diffusion techniques. For the isolated Fab, crystals diffracting to 2.5 Å resolution were obtained at room temperature using ammonium sulfate as precipitant. These crystals are monoclinic, space group C2, and unit cell parameters a = 109.53 Å, b = 89.12 Å, c = 64.04 Å, and β = 112.9° and contain one Fab molecule per asymmetric unit. Crystals from the complex diffract, at least, to 2.8 Å resolution and were obtained, at room temperature, using PEG as precipitant. These crystals are monoclinic, space group P2, and unit cell parameters a = 56.11 Å, b = 60.67 Å, c = 143.45 Å, and β = 95.4°, Density packing considerations indicate that there are two Fab molecules in the asymmetric unit. © 1994 John Wiley & Sons, Inc.  相似文献

A neutral lipase from the filamentous fungus Rhizopus delemar has been crystallized in both its proenzyme and mature forms. Although the latter crystallizes readily and produces a variety of crystal forms, only one was found to be suitable for X-ray studies. It is monoclinic (C2, a = 92.8 Å, b = 128.9 Å, c = 78.3 Å, β = 135.8) with two molecules in the asymmetric unit related by a noncrystallographic diad. The prolipase crystals are orthorhombic (P212121, with a = 79.8 Å, b = 115.2 Å, c = 73.0 Å) and also contain a pair of molecules in the asymmetric unit. Initial results of molecular replacement calculations using the refined coordinates of the related lipase from Rhizomucor miehei identified the correct orientations and positions of the protein molecules in the unit cells of crystals of both proenzyme and the mature form. © 1994 John Wiley & Sons, Inc.  相似文献

In the course of investigation of 8-alkylamino substituted adenosines, the title compounds were synthesized as potential partial agonists for adenosine receptors. The structure determination of these compounds was carried out with the X-ray crystallography study. Crystals of 8-(2-hydroxyethylamino)adenosine are monoclinic, space group P 21; a = 7.0422(2), b = 11.2635(3), c = 8.9215(2) Å, β = 92.261(1)°, V = 707.10(3) Å3, Z = 2; R-factor is 0.0339. The nucleoside is characterized by the anti conformation; the ribose ring has the C(2′)-endo conformation and gauchegauche form across C(4′)–C(5′) bond. The molecular structure is stabilized by intramolecular hydrogen bond of N–H·O type. Crystals of 8-(pyrrolidin-1-yl)adenosine are monoclinic, space group C 2; a = 19.271(1), b = 7.3572(4), c = 11.0465(7) Å, β = 103.254(2)°, V = 1524.4(2) Å3, Z = 4; R-factor is 0.0498. In this compound, there is syn conformation of the nucleoside; the ribose has the C(2′)-endo conformation and gauchegauche form across C(4′)–C(5′) bond. The molecular structure is stabilized by intramolecular hydrogen bond of O–H·N type. For both compounds, the branching net of intermolecular hydrogen bonds occur in the crystal structures.  相似文献

The pentapeptide Boc-Leu-Aib-Pro-Val-Aib-OMe, a fragment of alamethicin and suzukacillin, crystallizes in the space group P21, with a = 11.034 (2), b = 10.894 (2), c = 15.483 (2) Å, β = 104.80 (2)° and Z = 2. The crystal structure has been solved by direct methods and refined to an R value of 0.069. The peptide backbone folds into a right-handed 310-helical conformation, stabilized by two intramolecular 4 → 1 hydrogen bonds between the Leu(1) CO and Val(4) NH and Aib(2) CO and Aib(5) NH groups. The solid-state conformation is consistent with results of spectroscopic analysis in solution.  相似文献

Abstract

This paper describes two complexes containing ethidium and the dinucleoside monophosphate, cytidylyl(3′-5′)guanosine (CpG). Both crystals are monoclinic, space group P21, with unit cell dimensions as follows: modification 1: a = 13.64 Å, b = 32.16 Å, c - 14.93 Å, β = 114.8° and modification 2: a = 13.79 Å, b = 31.94 Å, c = 15.66 Å, β = 117.5°. Each structure has been solved to atomic resolution and refined by Fourier and least squares methods; the first has been refined to a residual of 0.187 on 1,903 reflections, while the second has been refined to a residual of 0.187 on 1,001 reflections. The asymmetric unit in both structures contains two ethidium molecules and two CpG molecules; the first structure has 30 water molecules (a total of 158 non-hydrogen atoms), while the second structure has 19 water molecules (a total of 147 non-hydrogen atoms). Both structures demonstrate intercalation of ethidium between base-paired CpG dimers. In addition, ethidium molecules stack on either side of the intercalated duplex, being related by a unit cell translation along the a axis.

The basic feature of the sugar-phosphate chains accompanying ethidium intercalation in both structures is: C3′ endo (3′-5′) C2′ endo. This mixed sugar-puckering pattern has been observed in all previous studies of ethidium intercalation and is a feature common to other drug-nucleic acid structural studies carried out in our laboratory. The endogenous Escherichia coli porin OmpF was crystallized as an accidental by‐product of our efforts to express, purify, and crystallize the E. coli integral membrane protein KdpD in the presence of foscholine‐12 (FC12). FC12 is widely used in membrane protein studies, but no crystal structure of a protein that was both purified and crystallized with this detergent has been reported in the Protein Data Bank. Crystallization screening for KdpD yielded two different crystals of contaminating protein OmpF. Here, we report two OmpF structures, the first membrane protein crystal structures for which extraction, purification, and crystallization were done exclusively with FC12. The first structure was refined in space group P21 with cell parameters a = 136.7 Å, b = 210.5 Å, c = 137 Å, and β = 100.5°, and the resolution of 3.8 Å. The second structure was solved at the resolution of 4.4 Å and was refined in the P321 space group, with unit cell parameters a = 215.5 Å, b = 215.5 Å, c = 137.5 Å, and γ = 120°. Both crystal forms show novel crystal packing, in which the building block is a tetrahedral arrangement of four trimers. Additionally, we discuss the use of FC12 for membrane protein crystallization and structure determination, as well as the problem of the OmpF contamination for membrane proteins overexpressed in E. coli.  相似文献

The bifunctional flavoenzyme 5-hydroxyvaleryl-CoA dehydratase/ dehydrogenase has been crystallized from solutions containing ammonium sulfate (form I) or polyethylene glycol (form II) as precipitant. In both cases, the crystals grew in the monoclinic space group C2. The unit cell dimensions for form I crystals were determined as a = 162.8 Å, b = 71.8 Å, c = 83.5 Å, β = 109.1°. Corresponding values for form II crystals were a = 161.2 Å, b = 71.6 Å, c = 82.2 Å, β = 109.3°. In both cases most probably there are two monomers per asymmetric unit. The crystals diffract to about 2 Å resolution and are rather stable in the X-ray beam. © 1994 Wiley-Liss, Inc.  相似文献

The crystal structure of [Sm(OPMePh2)4I2]I, 1, was determined by X-ray diffraction and refined anisotropically to a final R value of 0.067 from 3040 reflections with I>3.0σ(I). The space group was P2/a and Z=2. The unit cell dimensions were: a= 17.777(6), b=13.559(2), c=11.656(4) Å, α=γ= 90.0 and β=97.25(3)°. The cation geometry was octahedral with the Sm(III) bonded to two mutually trans I ions and four OPMePh2 groups. A third non-bonded I was present elsewhere in the cell. The SmI and SmO distances were 3.077(1) and 2.27(1) Å respectively. Two of the SmOP angles were 172.1(6)° and the other two were 162.0(6)°.  相似文献

Nickel(II) complexes with the compartmental Schiff bases derived from 2,6-diformyl-4-chlorophenol and 1,5-diamino-3-thiapentane (H2L1) or 3,3′-diamino-N-methyl-dipropylamine (H2L2) were synthesized, and the crystal structures of [Ni(L1)- (py)2] and [Ni(L2)(dmf)]·H20 were determined by X-ray crystallography.Ni(L1)(py)2 is monoclinic, space group C2/c, with a= 18.457(6), b = 11.116(7), c= 16.098(6) Å, and β = 115.79(5)°; Dc = 1.49 g cm−3 for Z = 4. The structure was refined to the final R of 6.9%. The molecule has C2 symmetry. The nickel atom is six-coordinated octahedral. Selected bond lengths are: NiO 2.04(1) Å, NiN (L1) 2.08(1) Å, NiN(py) 2.17(1) Å.[Ni(L2)(dmf)]·H2O is monoclinic, space group P21/n, with a = 17.329(6), b = 13.322(7), c = 12.476(7) Å and β = 95.43(5)°; Dc = 1.45 g cm−3 for Z = 4. The structure was refined to the final R of 5.1%. The nickel atom is bonded in the octahedral geometry to the bianionic pentadentate ligand L2 and to one molecule of dimethylformamide. Selected bond lengths are: NiO (charged) 2.063(3) Å (mean value), NiO (neutral) 2.120(3) Å, NiN (planar) 2.050(3) Å (mean value), NiN (tetrahedral) 2.177(3) Å.  相似文献

X-ray diffraction and energy-minimization results are reported for poly(γ-phenethyl-L -glutamate). Orthorhombic unit-cell parameters of drawn fibers are a = 15.4 Å, b = 26.6 Å, c = 54.4 Å. Atomic coordinates are derived for an α-helix peptide conformation that corresponds to a calculated side-chain internal energy minimum. The side-chain conformation correlates well with the electron density projection; the side chains wrap around the α-helical main chain with the phenethyl ester group directed toward the N-terminus. The para-axis of the benzene ring is inclined at an angle nearly nearly normal to the helix axis. The x-ray structure factors calculated for this model, when compared to the 10 observed structure factors, yield a crystallographic reliability index of R = 0.23.  相似文献

Crystals of recombinant human Clara cell 10-kDa protein were grown both from ammonium sulfate and polyethylene glycol (PEG) solutions. Crystals grown from ammonium sulfate solution have been characterized by X-ray diffraction studies as monoclinic with the space group C2 and lattice constants a = 69.2 Å, b = 83.0 Å, c = 58.3 Å, and β = 99.7°. The monoclinic crystals diffract to beyond 2.5 Å. Some of the crystals grown from PEG were of a similar habit to those grown from ammonium sulfate, but others were triclinic with the space group P1 and cell constants a = 40.3 Å, b = 46.3 Å, c = 51.3 Å, α = 117.7°, β = 102.3°, and γ = 71.4°.
