Cis-regulatory regions (CRR) control gene expression and chromatin modifications. Genetic variation at CRR in individuals across a population contributes to phenotypic differences of biomedical relevance. This standing variation is important for personalized genomic medicine as well as for adaptive evolution and speciation. This review focuses on genetic variation at CRR, its influence on chromatin, gene expression, and ultimately disease phenotypes. In addition, we summarize our understanding of how this variation may contribute to evolution. Recent technological and computational advances have accelerated research in the direction of personalized medicine, combining strengths of molecular biology and genomics. This will pave new ways to understand how CRR variation affects phenotypes and chart out possible avenues of intervention.  相似文献

We analyzed the complete genome sequence of Arabidopsis thaliana and sequence data from 83 genes in the outcrossing A. lyrata, to better understand the role of gene expression on the strength of natural selection on synonymous and replacement sites in Arabidopsis. From data on tRNA gene abundance, we find a good concordance between codon preferences and the relative abundance of isoaccepting tRNAs in the complete A. thaliana genome, consistent with models of translational selection. Both EST-based and new quantitative measures of gene expression (MPSS) suggest that codon preferences derived from information on tRNA abundance are more strongly associated with gene expression than those obtained from multivariate analysis, which provides further support for the hypothesis that codon bias in Arabidopsis is under selection mediated by tRNA abundance. Consistent with previous results, analysis of protein evolution reveals a significant correlation between gene expression level and amino acid substitution rate. Analysis by MPSS estimates of gene expression suggests that this effect is primarily the result of a correlation between the number of tissues in which a gene is expressed and the rate of amino acid substitution, which indicates that the degree of tissue specialization may be an important determinant of the rate of protein evolution in Arabidopsis.  相似文献

Plant biotechnology is a dynamically developing science, which comprises many fields of knowledge. Novel plant genetic engineering findings highly influence the improvement of industrial production. These findings mostly concern cis-regulatory elements, which are sequences controlling gene expression at all developmental stages. They comprise of promoters, enhancers, insulators and silencers, which are used to construct synthetic expression cassettes. Examples of most important cis-regulatory elements are reviewed in the present paper. Variability among core promoters content and distal promoter regions impedes evaluation of interactions between them during the artificial promoters construction. Synthetic promoters and artificial expression cassettes trigger a significant increase in gene expression level, better properties and quality of a product. Accumulating knowledge about gene promoters, cis sequences and their cooperating factors allows uniform expression systems and highly predictable results.  相似文献

Some members of the Arabidopsis (Arabidopsis thaliana) CYP86A and CYP94B cytochrome P450 monooxygenase subfamilies, which share some sequence homology with the animal and fungal fatty acid hydroxylases, have been functionally defined as fatty acid omega-hydroxylases. With these activities, these and other fatty acid hydroxylases have potential roles in the synthesis of cutin, production of signaling molecules, and prevention of accumulation of toxic levels of free fatty acids. The constitutive and stress-inducible patterns of the five Arabidopsis CYP86A subfamily members have been defined in 7-d-old seedlings and 1-month-old plant tissues grown under normal conditions, and 7-d-old seedlings treated with different hormones (indole-3-acetic acid, abscisic acid, gibberellin, methyl jasmonic acid, brassinosteroid, salicylic acid), chemicals (clofibrate, 1-aminocyclopropane-1 carboxylic acid), or environmental stresses (cold, wounding, drought, mannitol, etiolation). Very distinct expression patterns exist for each of these fatty acid hydroxylases under normal growth conditions and in response to environmental and chemical stresses. Analysis of the promoter sequences for each of these genes with their expression patterns has highlighted a number of elements in current databases that potentially correlate with the responses of individual genes.  相似文献

Flowering time, a critical adaptive trait, is modulated by several environmental cues. These external signals converge on a small set of genes that in turn mediate the flowering response. Mutant analysis and subsequent molecular studies have revealed that one of these integrator genes, FLOWERING LOCUS T (FT), responds to photoperiod and temperature cues, two environmental parameters that greatly influence flowering time. As the central player in the transition to flowering, the protein coding sequence of FT and its function are highly conserved across species. Using QTL mapping with a new advanced intercross-recombinant inbred line (AI-RIL) population, we show that a QTL tightly linked to FT contributes to natural variation in the flowering response to the combined effects of photoperiod and ambient temperature. Using heterogeneous inbred families (HIF) and introgression lines, we fine map the QTL to a 6.7 kb fragment in the FT promoter. We confirm by quantitative complementation that FT has differential activity in the two parental strains. Further support for FT underlying the QTL comes from a new approach, quantitative knockdown with artificial microRNAs (amiRNAs). Consistent with the causal sequence polymorphism being in the promoter, we find that the QTL affects FT expression. Taken together, these results indicate that allelic variation at pathway integrator genes such as FT can underlie phenotypic variability and that this may be achieved through cis-regulatory changes.MOLECULAR analysis of the phenotypic variation in life history traits is key to understanding how plants evolve in diverse natural environments. Among such traits, flowering time is critical for the reproductive success of the plant and is highly variable among natural Arabidopsis thaliana strains, providing an attractive paradigm for studying adaptive evolution (Johanson et al. 2000; Hagenblad and Nordborg 2002; Stinchcombe et al. 2004; Lempe et al. 2005; Shindo et al. 2005; Werner et al. 2005a). Two major environmental parameters that modulate flowering time are light and temperature (Koornneef et al. 1998). Temperature and light conditions vary substantially within the geographical range of A. thaliana, and natural populations presumably need to adapt to the local environment to ensure reproductive success. Flowering in A. thaliana is generally accelerated by long photoperiods, vernalization (exposure to winter-like conditions), and elevated ambient temperatures (Bäurle and Dean 2006). All these cues favor flowering of A. thaliana during spring or early summer, although the contribution from each individual cue and the interactions among them vary depending on the local environmental conditions (Wilczek et al. 2009).Flowering time is controlled through several genetic cascades that converge on a set of integrator genes including FLOWERING LOCUS T (FT), which encodes a protein that is highly conserved in flowering plants (Kardailsky et al. 1999; Kobayashi et al. 1999; Ahn et al. 2006). FT and its homologs are very likely an integral part of the mobile signal (florigen) that is produced in leaves and travels to the shoot apex to induce flowering (Abe et al. 2005; Wigge et al. 2005; Lifschitz et al. 2006; Corbesier et al. 2007; Jaeger and Wigge 2007; Lin et al. 2007; Mathieu et al. 2007; Tamaki et al. 2007; Notaguchi et al. 2008). In A. thaliana, FT expression is controlled by photoperiod, vernalization, and ambient growth temperature. Photoperiod in conjunction with the circadian clock promotes daily oscillations in FT RNA levels, which are greatly elevated at the end of long days. The central role of FT in determining the timing of flowering appears to be conserved in many species, making FT an attractive target for altering flowering time in cereals and other plants of economic importance (recently reviewed by Kobayashi and Weigel 2007; Turck et al. 2008).Wild strains of A. thaliana show extensive variation in flowering time and much of this is due to variation in the activity of the floral repressor FLOWERING LOCUS C (FLC). While some of this variation maps to FLC itself, much of it is due to differential activity at the epistatically acting FRIGIDA (FRI) locus (Michaels and Amasino 1999; Sheldon et al. 1999; Johanson et al. 2000; Michaels et al. 2003; Lempe et al. 2005; Shindo et al. 2005, 2006). Flowering is typically substantially delayed when the FRI/FLC system is active, unless these plants are first vernalized. However, FRI and FLC do not explain all of the flowering time variation seen in wild strains, and functionally divergent alleles of several additional flowering regulators, including CRYPTOCHROME 2 (CRY2), HUA2, FLOWERING LOCUS M (FLM), PHYTOCHROME C (PHYC), and PHYTOCHROME D (PHYD), have been identified in different strains of A. thaliana (Aukerman et al. 1997; Alonso-Blanco et al. 1998; El-Assal et al. 2001; Werner et al. 2005b; Balasubramanian et al. 2006a; Wang et al. 2007). Finally, there are many genotype-by-environment interactions that dramatically affect the contribution of a specific locus to the overall phenotype.The study of natural variation in A. thaliana has been greatly facilitated through the use of recombinant inbred line (RIL) populations (Koornneef et al. 2004). We have recently established two advanced intercross (AI)-RIL sets, in which the genetic map is greatly expanded, allowing for high-resolution QTL mapping (Balasubramanian et al. 2009). Here we use one of the new AI-RIL populations along with an independent F2 population to identify the molecular basis of a light and temperature-sensitive flowering time QTL that mapped to the promoter of the FT gene. We show that FT is likely the causal gene for variation in light and temperature-sensitive flowering. Our results, in combination with those from other species, suggest that cis-regulatory variation rather than structural variation at FT contributes to phenotypic variation in natural populations.  相似文献

Measurements of relative DNA contents in the genus Gossypium reveal more than a two-fold difference between the lowest and the highest values among diploid species with the same chromosome number. The karyotypes of Clethrionomys rufocanus and C. glareolus are presented using G- and C-banding techniques. There is intraspecific polymorphism in Clethrionomys rufocanus for a pericentric inversion. Mitochondrial DNA evolution in the genus Equus   总被引:7,自引:0,他引:7  
Employing mitochondrial DNA (mtDNA) restriction-endonuclease maps as the basis of comparison, we have investigated the evolutionary affinities of the seven species generally recognized as the genus Equus. Individual species' cleavage maps contained an average of 60 cleavage sites for 16 enzymes, of which 29 were invariant for all species. Based on an average divergence rate of 2%/Myr, the variation between species supports a divergence of extant lineages from a common ancestor approximately 3.9 Myr before the present. Comparisons of cleavage maps between Equus przewalskii (Mongolian wild horse) and E. caballus (domestic horse) yielded estimates of nucleotide sequence divergence ranging from 0.27% to 0.41%. This range was due to intraspecific variation, which was noted only for E. caballus. For pairwise comparisons within this family, estimates of sequence divergence ranged from 0% (E. hemionus onager vs. E. h. kulan) to 7.8% (E. przewalskii vs. E. h. onager). Trees constructed according to the parsimony principle, on the basis of 31 phylogenetically informative restriction sites, indicate that the three extant zebra species represent a monophyletic group with E. grevyi and E. burchelli antiquorum diverging most recently. The phylogenetic relationships of E. africanus and E. hemionus remain enigmatic on the basis of the mtDNA analysis, although a recent divergence is unsupported.   相似文献

The genus Avena contains five different chloroplast genomes, I-V. A physical map of chloroplast (ct) DNA of Avena sativa (type I chloroplast genome) was constructed using three restriction endonucleases, PstI, SalI and SmaI. This genome is ca. 135.5 kbp in size, and contains two inverted repeats of ca. 22.5 kbp each, separated by a large (ca. 79.0 kbp) and small (ca. 12.5 kbp) single copy region. The rbcL gene which codes for the large subunit of ribulose 1,5-bisphosphate carboxylase, was located in the map. Restriction fragment patterns of all five chloroplast genomes were compared, and among them five fragment size and five restriction site mutations were disclosed. Four site mutations were found in two or more chloroplast genomes, the other site and five fragment size mutations were specific to one or another of the chloroplast genomes. A dendrogram showing phylogenetic relationships among the five chloroplast genomes, based on the distribution of the common and specific mutations among them, indicates that chloroplast genome divergence characterized by three restriction site mutations occurred first between two diploid groups, each carrying A and C genome (nuclear), respectively, followed by further speciation in each group.  相似文献

Sexual selection has been hypothesized to promote speciation, but evidence relating sexual selection to differences in speciation rates among taxa is equivocal. We note that evolutionary changes in ornaments are the link connecting sexual selection to speciation, and that ornament evolution is influenced by many factors so that its relationship with the strength of sexual selection may not be linear. We test if the evolution of ornamental coloration in Carduelis finches is related with speciation and if more ornamented lineages speciate more. We found that coloration evolves with a speciational pattern, but we found no evidence that the evolutionary changes associated with speciation are predominantly gains in ornamentation. The speciational pattern was found for both carotenoid- and melanin-based coloration, suggesting that traits putatively under stronger sexual selection by female choice (carotenoid coloration) are not the sole ones facilitating reproductive isolation. We conclude that in the genus Carduelis the evolutionary lability of ornaments influences speciation more than the strength of sexual selection, and we suggest that ornament lability should be considered as a possible causal factor in studies comparing cladogenesis among taxa.  相似文献

The debate about the origins of modern humans has traditionally focussed on two contrasting views. Multi-regional evolution proposes that present-day populations worldwide are the descendants of in situ evolution after an initial dispersal of Homo erectus from Africa during the Lower Pleistocene. The alternative, Out-of-Africa 2, proposes that all present-day populations are descended from a recent common ancestor that lived in East Africa approximately 150 000 years ago, the population of which replaced all regional populations. The weight of the evidence is now in favour of Out-of-Africa 2, and discussion is now dominated by the causes of the dispersal of modern humans out of Africa and the outcome of contact with other populations. Fresh approaches, from disciplines hitherto peripheral to the debate, such as evolutionary ecology, and new discoveries are challenging established views, particularly the prevalent idea that biologically superior modern humans were the cause of the demise of all other populations of Homo worldwide. Climate-driven ecological change has been, as with many other taxa, the driving force in the geographical range dynamics of the genus Homo.  相似文献

Chromosomal variation in the plethodontid salamander genus Aneides was analyzed using C-banding, to visualize heterochromatin distribution, as well as silver and fluorochrome banding, to reveal nucleolus organizer regions. Evidence is presented that Aneides has undergone pronounced karyological divergence from a Plethodon-like ancestor. It is concluded that this divergence reflects accelerated rates of chromosomal rearrangements in Aneides relative to Plethodon. These rearrangements have involved mainly pericentric inversions that have occurred in one or more of the three smallest pairs of chromosomes in the karyotype. Karyological variation within and between species of Aneides was used to analyze phylogenetic relationships within the genus. This analysis revealed at least two karyologically distinct species that had not been previously recognized by morphological criteria.  相似文献

Cytological observations on eleven species of Ophioglossum revealed low gametic ( n ) chromosome numbers of 30, 34 and 60 in populations of O.eliminatum , contrasting with an earlier report of n = 90 in the same species. The rest of the species is based on n =120.Cytologically studied species of Ophioglossum exhibit a range of chromosome numbers from n = 30 in O.eliminatum to n =720 in O.reticulatum. The weighted highest common factor (HGF) from all the reported chromosome numbers in twelve species was found to be 30. This number is proposed as the palaeobasic chromosome number for the genuS. Reported chromosome numbers which are not multiples of 30 were subjected to sequential analysis, yielding three distinct ultimate base numbers, 4, 5 and 6, which can produce n = 30 in seven different ways. The neobasic number, n= 120, appears to have arisen through various combinations and permutations of these, theoretically 2401 routes; only a relatively few of these routes exist today, suggesting that extreme selection has been exerted against the majority, and further suggesting that Ophioglossum represents an evolutionary dead end through repeated cycles of polyploidy and is possibly at the verge of extinction. The stoichiometric model of evolution, which derives the various chromosome numbers possessed by the twelve species from the basic and ultimate basic chromosome numbers, is used to explain chromosomal evolution in the genus.  相似文献
