The cpSSR method was for the first time used to analyze the plastome in 29 Russian potato Solanum tuberosum cultivars. The informativeness coefficient H and the allele variability of the NTCP6, NTCP8, and NTCP9 loci were determined. In total, 14 allelic variants of the microsatellite cpDNA loci were identified. The NTCP8 and NTCP9 cpSSR displayed the highest allele polymorphism in the cultivars examined. A cultivar-specific haplotypes of the chloroplast genome were observed for 20 out of 29 cultivars.  相似文献

The objectives of conservation and sustainable forest management require in depth study of genomes of woody plants and definition of their intraspecific genetic diversity. In recent years, an approach was developed based on the study of “candidate genes” that can potentially be involved in the formation of adaptive traits. In this study, we investigated nucleotide polymorphism of several adaptive candidate genes in the populations of Siberian larch (Larix sibirica Ledeb.) in the Urals. Representatives of this genus are among the most valuable and widely distributed forest tree species in Russia. From ten selected gene loci in the genome of L. sibirica, we isolated and investigated three loci, one of which (ABA-WDS) was sequenced in L. sibirica for the first time. The total length of the analyzed sequence in each individual amounted to 2865 bp. The length of locus alignment was from 360 bp to 1395 bp. In total, we identified 200 polymorphic positions. The most conservative is locus 4CL1-363, and the most polymorphic is locus sSPcDFD040B03103-274. The studied populations of L. sibirica are characterized by a high level of nucleotide polymorphism in comparison with other species and genuses (Picea, Pinus, Pseudotsuga, Abies) conifers plants (Hd = 0.896; π = 0.007; θW = 0.015). The most selectively neutral polymorphism (D T =–0.997) was attributed to locus 4CL1-363, and polymorphism with high probability of adaptability (D T =–1.807) was determined for the ABA-WDS locus. We identified 54 SNP markers, only five of which were nonsynonymous (9.26%) replacements. The average frequency of SNPs in the three studied loci of L. sibirica was one SNP in 53 bp. We detected unique SNP markers for eight populations, which could potentially be used to identify populations. Populations that are characterized by the highest number of unique SNP markers can be recommended for selection in order to preserve the gene pool of the species.  相似文献

A polymorphism of the total protein (MY) and nonspecific esterase (EST) patterns was revealed in the musculocutaneous sac of earthworm Lumbricus rubellus by polyacrylamide gel electrophoresis. The revealed polymorphism is attributed to genetically determined codominant systems, each of which is controlled by the corresponding locus, My and Est, represented by two and four alleles, respectively. The allelic frequency distribution of both loci demonstrated genetic heterogeneity of four L. rubellus samples from Moscow and Moscow Region (311 individuals in total). Allelic frequencies of the revealed loci are proposed as genetic markers for monitoring L. rubellus generations in vermiculture.  相似文献

Locus-specific PCR was used to study the genetic polymorphism in three populations of parthenogenetic lizard species Darevskia dahli. The analysis was carried at the two (GATA) n -containing loci (Du215 and Du281) using the sample of 26 individuals. A total of eight Du215 and three Du281 allelic variants were detected. It was demonstrated that all the lizards examined were heterozygous at these loci. In 12 animals, unusual Du215 allelic variant was revealed, the origin of which was thought to be associated with different types of genomic rearrangements, or segmental duplication. The populations studied were substantially different relative to the levels of allelic polymorphism, which could be explained by different habitation conditions, leading to accumulation of mutations in noncoding genome regions.  相似文献

Background

A genetic study was performed to identify candidate genes associated with day blindness in the standard wire haired dachshund. Based on a literature review of diseases in dogs and human with phenotypes similar to day blindness, ten genes were selected and evaluated as potential candidate genes associated with day blindness in the breed.

Results

Three of the genes, CNGB3, CNGA3 and GNAT2, involved in cone degeneration and seven genes and loci, ABCA4, RDH5, CORD8, CORD9, RPGRIP1, GUCY2D and CRX, reported to be involved in cone-rod dystrophies were studied. Polymorphic markers at each of the candidate loci were studied in a family with 36 informative offspring. The study revealed a high frequency of recombinations between the candidate marker alleles and the disease.

Conclusion

Since all of the markers were at the exact position of the candidate loci, and several recombinations were detected for each of the loci, all ten genes were excluded as causal for this canine, early onset cone-rod dystrophy. The described markers may, however, be useful to screen other canine resource families segregating eye diseases for association to the ten genes.

Electrophoretic mobility (EM) and molecular weight (MW) of some allelic variants of α- and β-gliadins contrlled by Gli-2 loci were compared by means of two-dimensional (APAGE × SDS) electrophoresis. Comparison of α-gliadins of the alleles Gli-A2b and Gli-A2p, of β-gliadins of the Gli-B2b and Gli-B2c, and of β-gliadins of the Gli-D2b, Gli-D2c, Gli-D2j, and Gli-D2r indicated that a gliadin with lower EM had, as a rule, bigger MW which is known to depend on the length of the polyglutamine domain of gliadin of α-type. However, allelic variants of the α-gliadin encoded by Gli-D2b and Gli-D2e differ in EM but not in apparent MW. It might be caused by a substitution of some charged/uncharged aminoacids in the polypeptide of gliadin. Allele Gli-B2o which is very frequent in up-to-date common wheat germplasm originated probably by means of unequal crossingover. Some alleles at Gli-A2 is found to control completely different blocks of gliadins and therefore might come to common wheat from different genotypes of the polymorphic diploid donor of the A genome. The results indicate that the reason of the known more vast polymorphism of gliadins controlled by Gli-2 loci as compared with Gli-1 loci is the considerable difference of the structure, first, of Gli-1 and Gli-2 loci (Gli-2 loci have more expressed genes per locus) and, second, of genes encoding gliadins of α- and γ-types (α-gliadins are shown to contain a long polyglutamine sequences highly variable in their length).  相似文献

Background

Ruffs (Aves: Philomachus pugnax) possess a genetic polymorphism for male mating behaviour resulting in three permanent alternative male reproductive morphs: (i) territorial ‘Independents’, (ii) non-territorial ‘Satellites’, and (iii) female-mimicking ‘Faeders’. Development into independent or satellite morphs has previously been shown to be due to a single-locus, two-allele autosomal Mendelian mode of inheritance at the Satellite locus. Here, we use linkage analysis to map the chromosomal location of the Faeder locus, which controls development into the Faeder morph, and draw further conclusions about candidate genes, assuming shared synteny with other birds.

Results

Segregation data on the Faeder locus were obtained from captive-bred pedigrees comprising 64 multi-generation families (N?=?381). There was no evidence that the Faeder locus was linked to the Satellite locus, but it was linked with microsatellite marker Ppu020. Comparative mapping of ruff microsatellite markers against the chicken (Gallus gallus) and zebra finch (Taeniopygia guttata) genomes places the Ppu020 and Faeder loci on a region of chromosome 11 that includes the Melanocortin-1 receptor (MC1R) gene, which regulates colour polymorphisms in numerous birds and other vertebrates. Melanin-based colouration varies with life-history strategies in ruffs and other species, thus the MC1R gene is a strong candidate to play a role in alternative male morph determination.

Conclusion

Two unlinked loci appear to control behavioural development in ruffs. The Faeder locus is linked to Ppu020, which, assuming synteny, is located on avian chromosome 11. MC1R is a candidate gene involved in alternative male morph determination in ruffs.

Starch gel electrophoresis was performed to study the polymorphism of hordeins encoded by the Hrd A, Hrd B, and Hrd F loci in 211 varieties of spring barley. For 41 of these varieties, the genetic formulas were established for the first time. In the two samples of varieties, the comparative analysis of allelic diversity and allele frequencies of hordein-coding loci was carried out. The first sample consisted of 101 spring barley varieties approved for the use on the territory of the Russian Federation in 1999, while the second sample included 160 spring barley varieties that were approved in 2014; 49 of these varieties were common for both samples. It is demonstrated that the current tendency to reduction of the proportion of heterogeneous spring barley varieties is mainly due to the introduction of foreign varieties homogeneous for the hordein-coding loci. At the same time, there is an increase in polymorphism of hordein-coding loci in modern spring barley varieties. The number of alleles for the Hrd A locus increased by five alleles, and for the Hrd B locus, by nine alleles. Along with the alleles recorded earlier in barley landrace populations and varieties bred in 20th century, three novel alleles of the Hrd A locus and four alleles of the Hrd B locus were identified. The number of alleles of the Hrd F locus remained unchanged (four), and the changes in their frequencies were small. At the same time, the changes in frequency observed for some alleles of the Hrd A and Hrd B loci were statistically significant. All newly identified alleles of hordein-coding loci were found with low frequencies (from 0.003 to 0.006), so despite the increased number of alleles, no statistically significant increase in genetic diversity in terms of μ and PIC indices was observed.  相似文献

Using monolocus PCR analysis with the pairs of primers designed for the Du215 locus of Darevskia unisexualis, allelic polymorphism at the orthologous locus in the populations of the related parthenospecies D. armeniaca was investigated. It was demonstrated that Du215 (arm) locus was polymorphic and in the populations of parthenospecies D. armeniaca (n = 127) represented by at least three allelic variants, differing from each other by the size and composition of microsatellite cluster, and by single nucleotide substitutions in flanking DNA. Unlike the Du215 locus, Du215 (arm) was shown contain not only GATA, but also (GACA) repeats, which were absent in D. unisexualis. Thus, in this study, the data on the molecular nature of allelic polymorphism at one of the microsatellite loci of the parthenospecies D. armeniaca were reported.  相似文献

The genus Laticauda (Reptilia: Elapidae), commonly known as sea kraits, is venomous marine amphibious snakes distributed throughout the south and southeast Asian islands and mostly found in coastal waters. To facilitate genetic studies, we have developed microsatellite loci for L. semifasciata using the 454 GS-FLX pyrosequencing technique. A total of 65,680 sequences containing a minimum of five repeat motifs were identified from 451,659 reads. Among 80 loci containing more than nine repeat units, 34 primer sets (42.5%) produced strong PCR products, of which 21 were polymorphic among 36 samples of L. semifasciata. All loci exhibited high genetic variability, with an average of 7.38 alleles per locus, and the mean observed and expected heterozygosities were 0.73 and 0.76, respectively. The cross-species amplification of these loci in two laticaudine species, L. colubrina and L. laticaudata, revealed a high transferability (78.6%) and polymorphism (59.5%) of the loci. Our work demonstrated the utility of next-generation 454 sequencing as the rapid and cost-effective method for development of microsatellite markers. The high level of polymorphism in these microsatellite loci will be useful for the detection of population subdivision and the study of migration, gene flow, relatedness and philopatry of L. semifasciata and other laticaudine species.  相似文献

Electrophoresis in starch gel was used to study the polymorphism of hordeins controlled by loci Hrd A, Hrd B, and Hrd F in 89 accessions of the local barleys from South Arabia (Yemen). Overall, 36 alleles were detected for locus Hrd A; 48 alleles, for Hrd B; and 5 alleles, for Hrd F. The existence of the blocks of hordein components controlled by loci Hrd A and Hrd B was demonstrated. Calculation of genetic distances allows us to conclude that the barley populations from Yemen and Ethiopia are more similar compared with the populations from Egypt. This confirms the hypothesis of Bakhteev on the origin of Ethiopian barleys.  相似文献

We carried out an allozyme analysis to investigate polymorphism and genetic structure of the populations of D. incarnata and D. ochroleuca in regions of their joint growth in Russia and Belarus. We found that D. ochroleuca individuals in the populations of the Urals and Siberia, which are distant fragments from the main range of the species, do not differ significantly from individuals within the main part of the area (Belarus) on the basis of the allelic composition of eight gene loci. We revealed that D. ochroleuca and D. incarnata are differentiated by different alleles of the GDH locus. Thus, we established a genetic marker suitable to distinguish these closely related taxa. In addition to the GDH locus, D. ochroleuca and D. incarnata in the places of their joint growth, differ in the allelic structure of the PGI and NADHD loci. D. incarnata from the Urals and Siberia were polymorphic for both loci, and individuals from Belarus were polymorphic for one locus (PGI). In contrast, all D. ochroleuca individuals growing in sympatric populations with polymorphic D. incarnata were homozygous for the same alleles. Thus, comparison of the genetic structure of D. ochroleuca and D. incarnata points to the existence of a genetic isolation and a functioning isolation mechanism even under conditions of their joint growth. We found that the GDH locus in D. incarnata is polymorphic only in populations which grow together with D. ochroleuca, with exception a few examples. Thus, we conclude that variability of the GDH locus in D. incarnata is associated with hybridization with D. ochroleuca.  相似文献

Genetic resistance to soybean stem canker, caused by the fungus Diaporthe phaseolorum var. meridionalis (Dpm), is controlled by five major, dominant, nonallelic genes Rdm1 to Rdm5. A genomic region containing the Rdm4 and Rdm5 genes was first described in Hutcheson soybean, where they were found to confer specific resistance to Argentinean physiological races of Dpm. Here, we report the genetic mapping of Rdm4 and Rdm5 loci using two pheno- and genotypically characterized F2:3 populations derived from Hutcheson cultivar. The mapping populations were screened with amplified fragment length polymorphism (AFLP) markers using bulk segregant analysis, and with simple sequence repeat (SSR) markers. Linkage analysis indicated that the Rdm4 and Rdm5 resistance loci were located in a genomic region collinear with the molecular linkage group (MLG) A2 (chromosome 8) of the soybean genetic map. The linkage group contains two SSR markers, Sat_162 and Satt233, flanking the Rdm4 and Rdm5 loci. These SSR will be useful to increase the efficiency of selection in breeding programs aimed to incorporate Rdm4 and Rdm5 genes into soybean elite germplasm.  相似文献

This paper presents a new program F2breed for Windows and Linux operating systems, which was designed for estimation of recombination frequency between the genetic loci and construction of genetic maps based on the analysis of inheritance in a F2 population. The program implements the approach of the orientation of n points corresponding to n analyzed loci in the (n–1)-dimensional space for relative arrangement of the loci on the genetic map by consideration of various projections of this structure. The results of studying the polymorphism and genetic structure of populations of D. salina and D. incarnata growing in Zabaykalsky krai and Buryatia are represented according to the data of allozyme analysis of eight genetic loci (PGI, NADHD, SKDH, GDH, PGM, DIA, ADH, and IDH). The specificity of the allelic structure of loci SKDH, PGM, and IDH is established, for which D. salina and D. incarnata reliably differ from each other. It is shown that interspecies introgressive hybrid complexes with different genetic structures were formed in Transbaikalia. Places of mass growth of D. incarnata were observed to have single plants of D. salina, the interspecies hybrids of the first and subsequent generations. Places of mass growth of D. salina were observed to contain only the hybrids that are not hybrids of the first generation. They were heterozygous not for three loci with differentiating alleles of both parents, SKDH, PGM, and IDH, but for only one of them. The degree of genetic differentiation among five populations of D. salina was on average 7.5% and that of D. incarnata was 7.1%, which in accordance with Wright’s estimation relates to mean values. The average value of FST for all studied populations of the two related species of the genus Dactylorhiza was 0.478, indicating a very high degree of genetic differentiation between D. salina and D. incarnata growing in Transbaikalia. The greatest differences between the species are for the allelic structure of loci SKDH, PGM, and IDH (FST was equal to 0.705, 0.976, and 0.762, respectively). Analysis of molecular variance (AMOVA) showed that populations of D. salina and D. incarnata in the zone where their ranges in Zabaykalsky krai and Buryatya overlap have essential differences both for the variation of alleles frequencies of eight loci (71%, d.f. = 9) and for the variability of genotypes (61%, d.f. = 9). Despite the fact that D. salina and D. incarnata explicitly share a gene flow as a result of interspecies hybridization, the genetic differentiation of populations of these related species remains at a high level.  相似文献

The genetic structure of Sakhalin spruce (Picea glehnii) was studied across the natural range of the species, including two small isolated populations in south Sakhalin and Hayachine, by using six microsatellite loci and maternally inherited mitochondrial gene sequences. We also analyzed P. jezoensis, a sympatric spruce in the range. Genetic diversity of P. glehnii was higher in central Hokkaido and the lowest in the Hayachine. Bayesian clustering and principal coordinate analysis by using the microsatellites indicated that the Hayachine was clearly distinct from other populations, implying that it had undergone strong genetic drift since the last glacial period. P. glehnii harbored four mitochondrial haplotypes, two of which were shared with P. jezoensis. One of the two was observed without geographical concentration, suggesting its derivation from ancestral polymorphism. Another was observed in south Sakhalin and in P. jezoensis across Sakhalin. The Bayesian clustering—by using four microsatellite loci, including P. jezoensis populations—indicated unambiguous species delimitation, but with possible admixture of P. jezoensis genes into P. glehnii in south Sakhalin, where P. glehnii is abundantly overwhelmed by P. jezoensis; this might explain the occurrence of introgression of the haplotype of P. jezoensis into P. glehnii.  相似文献

The stock characterization of wild populations of Silonia silondia is important for its scientific management. At present, the information on genetic parameters of S. silondia is very limited. The species-specific microsatellite markers were developed in current study. The validated markers were used to genotype individuals from four distant rivers. To develop de novo microsatellite loci, an enriched genomic library was constructed for S. silondia using affinity–capture approach. The markers were validated for utility in population genetics. A total number of 76 individuals from four natural riverine populations were used to generate data for population analysis. The screening of isolated repeat sequences yielded eleven novel polymorphic microsatellite loci. The microsatellite loci exhibited high level of polymorphism, with 6–24 alleles per locus and the PIC value ranged from 0.604 to 0.927. The observed (Ho) and expected (He) heterozygosities ranged from 0.081 to 0.84 and 0.66 to 0.938, respectively. The AMOVA analysis indicated significant genetic differentiation among riverine populations (overall FST = 0.075; P < 0.0001) with maximum variation (92.5 %) within populations. Cross-priming assessment revealed successful amplification (35–38 %) of heterologous loci in four related species viz. Clupisoma garua, C. taakree, Ailia coila and Eutropiichthys vacha. The results demonstrated that these de novo polymorphic microsatellite loci are promising for population genetic variation and diversity studies in S. silondia. Cross-priming results indicated that these primers can help to get polymorphic microsatellite loci in the related catfish species of family Schilbidae.  相似文献

Genetic similarity and relatedness within the set of pear genotypes including autochthonous Circassian cultivars from North Caucasus, European cultivars, accessions of Pyrus caucasica Fed., and modern Russian cultivars were estimated on the basis of analysis of SSR loci. The level of polymorphism for the studied loci varied from 11 to 15 alleles per locus in the set of 29 samples of pears. A higher level of allelic polymorphism of SSR loci was revealed for a set of P. caucasica samples in comparison with modern cultivated cultivars: from 9 to 12 alleles for P. caucasica and from 6 to 8 alleles for modern cultivars. Specific alleles for the mentioned groups of pears were identified. UPGMA clustering revealed two distinct groups: one includes P. caucasica accessions and autochthonous Caucasian cultivars and the other group includes all cultivated European and Russian pear cultivar. The results support the hypothesis of an isolated gene pool formation of autochthonous pear cultivars of the North Caucasus and their probable origin from the wild P. caucasica.  相似文献
