籼稻基因组中的tRNA研究   总被引:1,自引:0,他引:1  
在籼稻基因组的127551个重叠群中, 共发现了596个tRNA基因, 其中有3 个携带硒代半胱氨酸的tRNA基因和一个抑制型tRNA基因. 除了上述4 个特殊的tRNA基因外, 592 个tRNA可按密码子分成45 种, Guthrie等人提出的修正摆动假设完全成立. 在这些重叠群中, 还发现了27个假基因, 但未发现trnT-CGU基因, 这可能是由于现有序列数据的不完备. 在上述592个tRNA基因中, 可能存在冗余, 而且还可能再有新发现. 研究了水稻基因中密码子的使用与tRNA基因的数目之间的关系. 从水稻的两个栽培亚种——籼稻和粳稻的叶绿体基因组中, 各发现了33 个tRNA基因, 经多重联配发现, 两组tRNA基因完全相同  相似文献

水稻为世界一半以上的人口提供了主要食物。水稻基因组的常染色质部分长约 43 0个mb ,是拟南芥基因组长度的 3 .7倍 ,约为人类基因组长度的七分之一。我们最近完成了水稻的籼亚种——— (OryzasativaL .ssp .indica)中的全基因组序列草图的绘制 (Science ,2 96 :79~ 92 ,2 0 0 2 )。籼稻在中国与东南亚广泛种植。我们分析的籼稻品种 93_1 1就是袁隆平院士培育的超级杂交水稻两优培 9(LYP9)的父本。水稻基因组全长 46 6mb ,包含有 46 0 2 2~ 5 5 0 1 5个基因。在已测序的序列中功能区占 92 .0 %。通过…  相似文献

通过建立麂属动物小麂线粒体DNA文库、鸟枪法测序,获得了小麂线粒体基因组全序列并对其基因组成、蛋白质的编码序列、tRNA基因等结构作了详细分析,这也是国内有关哺乳动物线粒体基因组全序列的首次报道。与其他哺乳动物线粒体基因组全序列的比较研究发现:全长为16 354bp的小麂线粒体基因组同样编码13种蛋白质、2种rRNA和22种tRNA,除了用于调控线粒体DNA复制和转录的D-Loop区以外,小麂线粒体基因组各基因长度、位置与其他哺乳动物相似,其编码蛋白质区域和rRNA基因与其他哺乳动物具有很高的同源性。  相似文献

应用Long-PCR和克隆测序法得到蒙古狼(Canis lupus chanco)线粒体基因组全序列,结合GenBank中现有犬科动物线粒体基因组数据,应用最大简约法(MP)、最大似然法(ML)和Bayesian分析法对蒙古狼的系统发育地位进行了探讨。结果如下:蒙古狼线粒体基因组全长16709bp,包含13个蛋白质编码基因、22个tRNA基因、2个rRNA基因和1个非编码区。序列碱基的组成存在明显的A-T偏好性。tRNA基因中除tRNA-Ser(AGY)缺少双氢尿嘧啶(DHU)臂以外,其余均能折叠成典型的三叶草二级结构。大多数蛋白质编码基因的起始和终止密码子与犬科动物有报道相同,COXⅡ基因的起始密码子为ATA,与其他犬科动物不同。基于12S rRNA+16S rRNA+H链上的12个蛋白质编码基因的联合数据的系统发育分析发现,在已报道的狼亚种数据中,西藏狼(Canis lupus laniger)的分化时间最早,其次为阿拉伯狼(Canis lupus arabs),蒙古狼与欧亚狼(Canis lupuslupus)的系统发育地位最为接近。  相似文献

在水稻4号染色体两个BAC克隆序列分析中,发现了两个solo-LTR,分别命名为SLTR1和SLTR2。它们分别位于水稻18S rRNA基因和一逆转座子内部。序列比较发现,SLTR1和SLTR2存在着较高的同源性,并与水稻逆转座子RIRE8的LTR序列高度同源,分别为89.1%和70.1%。它们属于一类水稻gypsy类型逆转座子。利用SLTR1和SLTR2与水稻DNA杂交,结果显示两者广泛分布于水稻基因组中,是一类高拷贝重复序列。分别利用SLTR1和SLTR2的两侧特异性序列设计引物进行PCR扩增,结果发现在基因组的相应位置并不存在SLTR1或SLTR2;利用它们两侧被打断基因的特异性片段杂交基因组DNA,得到了同样的结果。这意味着SLTR1和SLTR2来源于基因组的其它位置,并通过某种转座的过程进入18S rRNA基因和另一逆转座子内部。Solo-LTR存在着这种潜在的转座活性,对于进一步研究solo-LTR的来源以及其在基因组进货和基因的表达调控中具有一定的意义。  相似文献

提取赤麂细胞株总DNA,参照我们实验室已测定的同属动物小麂线粒体全基因组序列设计引物,PCR扩增、测序、拼接,获得赤麂线粒体全基因组序列并进行生物信息学分析。赤麂线粒体全基因组序列全长16354bp。定位了22个tRNA基因、2个rRNA基因、13个蛋白编码基因和1个D-loop区。赤麂与小麂及其它哺乳动物线粒体的基因组结构相同,它们的序列同源性都较高。  相似文献

mPing是水稻中第一个被鉴定出的有活性的MITE类转座子,为了探索mPing在水稻粳稻品种日本晴和籼稻品种93-11基因组中的分布差异,本研究首先运用Southern杂交的方法初步检测m Ping在两个亚种中拷贝数的差异,然后通过同源性探寻方法发现,m Ping在水稻亚种日本晴和93-11基因组中拷贝数分别为52和14,并且日本晴基因组中的m Ping均为m Ping-1,93-11中m Ping-1的拷贝数为3,m Ping-2的拷贝数为11。通过分析m Ping上下游5 kb侧翼序列发现m Ping在日本晴和93-11中分别与23和3个已知基因相关联。本研究为阐明以m Ping的分布多样性为主要原因的粳稻和籼稻之间的遗传差异提供初步理论基础。  相似文献

目的 获得中国地鼠线粒体基因组序列,为线粒体疾病模型提供分子数据.方法 参照近缘物种的线粒体基因组序列,设计27对特异引物,采用TD-PCR及测序技术获得了中国地鼠的线粒体全基因组序列,分析了其基因组特点和各基因的定位.还结合GenBank中已发表的其他5种啮齿类动物的线粒体基因组序列,探讨啮齿类动物不同科间的系统进化关系.结果 中国地鼠线粒体基因组全长为16 283 bp,碱基组成为33.53%A、30.50%T、12.98%G、22.80%C,包括13个蛋白质编码基因、2个rRNA基因、22个tRNA基因和1个非编码基因控制区.中国地鼠和金黄地鼠亲缘关系最近.结论 中国地鼠线粒体基因组各基因长度、位置与典型的啮齿类动物相似,其编码蛋白质区域和rRNA基因与其他啮齿类动物具有很高的同源性,显示线粒体基因组在进化上十分保守.5种动物的分子系统进化树与传统分类地位一致.  相似文献

10 828条籼稻全长cDNA的分离和注释华中农业大学作物遗传改良国家重点实验室国家植物基因研究中心谢卡斌、张建伟、向勇等与中国科学院国家基因研究中心冯旗、韩斌等九位专家教授,对此课题作了研究和注释。它们对全长cDNA基因组学和蛋白质组学研究有着非常重要的价值。以分离籼稻基因组全长cDNA为目标,从优良的籼稻恢复系明恢63中分离到10 828条非冗余的全长cDNA,其中780条是新的水稻表达序列,新得到的全长cDNA至少满足以下两个条件之一:(1)5'端序列包含粳稻日本晴的全长cDNA新预测的完整的OKF(9 078条);(2)包含同源蛋白质对应的完整N未端编码序列(6 543条)。在分离到的全长cDNA中,53%的序列比报道的粳稻全长cDNA有更长的5'端非翻译区(5'UTK);90.28%(9 776条)的序列能定位到粳稻基因组序列上,92.7%(10 046条)的序列可以定位到籼稻基因组序列上;  相似文献

The availability of the draft genome sequence of Oryza sativa L ssp. indica has made it possible to study the rice tRNA genes. A total of 596 tRNA genes, including 3 selenocysteine tRNA genes and one suppressor tRNA gene are identified in 127551 rice contigs. There are 45 species of tRNA genes and the revised wobble hypothesis proposed by Guthrie and Abelson is perfectly obeyed. The relationship between codon usage and the number of corresponding tRNA genes is discussed. Redundancy may exist in the present list of tRNA genes and novel ones may be found in the future. A set of 33 tRNA genes is discovered in the complete chloroplast genome of Oryza sativa L. ssp. indica. These tRNA genes are identical to those in ssp. japonica identified by us independently from the origional annotation.  相似文献

Although a large number of genes are expected to correctly solve a phylogenetic relationship, inconsistent gene tree topologies have been observed. This conflicting evidence in gene tree topologies, known as gene tree discordance, becomes increasingly important as advanced sequencing technologies produce an enormous amount of sequence information for phylogenomic studies among closely related species. Here, we aim to characterize the gene tree discordance of the Asian cultivated rice Oryza sativa and its progenitor, O. rufipogon, which will be an ideal case study of gene tree discordance. Using genome and cDNA sequences of O. sativa and O. rufipogon, we have conducted the first in-depth analyses of gene tree discordance in Asian rice. Our comparison of full-length cDNA sequences of O. rufipogon with the genome sequences of the japonica and indica cultivars of O. sativa revealed that 60% of the gene trees showed a topology consistent with the expected one, whereas the remaining genes supported significantly different topologies. Moreover, the proportions of the topologies deviated significantly from expectation, suggesting at least one hybridization event between the two subgroups of O. sativa, japonica and indica. In fact, a genome-wide alignment between japonica and indica indicated that significant portions of the indica genome are derived from japonica. In addition, literature concerning the pedigree of the indica cultivar strongly supported the hybridization hypothesis. Our molecular evolutionary analyses deciphered complicated evolutionary processes in closely related species. They also demonstrated the importance of gene tree discordance in the era of high-speed DNA sequencing.  相似文献

为了研究籼粳亚种基因调控序列的总体特性,我们利用籼粳稻以及拟南芥基因组和全长mRNA序列获取了大量高可信度的调控序列,通过这些序列,分析了水稻基因调控序列顺式作用元件(信号)的数量、分布以及与GC含量的关系等.研究结果表明:一些信号在水稻基因调控序列中发生显著的数量变化,同时一些信号数量在水稻与拟南芥基因间存在明显差异, 这说明这两种单双子叶植物间信号的使用上存在偏好,同时水稻不同类型基因以及特有与非特有基因间在信号的使用上也存在差异.这些差异信号的分布直接导致了调控序列GC含量的波动.本研究没有发现水稻籼粳两个亚种间在调控序列方面(顺式调节因子和GC含量等)存在明显差异.  相似文献

We have determined the complete mitochondrial genome of a species of grouse locust, Tetrix japonica. The total length of the T. japonica mitogenome is 15,128 bp with 75.57% A+T content. It consists of 13 protein-coding, 22 transfer RNA (tRNA), and 2 ribosomal RNA (rRNA) genes, and an A+T-rich region. The A+T-rich region was located between the small rRNA and tRNA-Ile genes and is 531 bp in length.  相似文献

Many studies have shown genotypic differences in Cadmium (Cd) accumulation among rice cultivars, and concentrations in shoots and grains are generally higher in indica rice cultivars than in japonica rice cultivars, but the mechanism remains unknown. The main objective of this study was to investigate differences in heavy metal accumulation between rice subspecies through the analysis of 46 indica cultivars and 30 japonica cultivars. At the seedling stage, the mean Cd concentrations in the shoots of indica subspecies were significantly higher than those in japonica subspecies (1.22-fold), but this pattern was not observed in the roots. At the filling stage, the mean Cd concentrations in the shoots and spikes of indica subspecies were 1.66- and 2.14-fold higher than the respective concentrations in japonica subspecies. At the harvest stage, the mean Cd concentrations in the shoots and brown rice of indica subspecies were 1.61- and 2.27-fold higher than the respective concentrations in japonica subspecies. These results indicate that root-to-shoot and shoot-to-grain translocation, rather than Cd absorption in the roots, may be the key processes that determine the differences in Cd accumulation among rice subspecies. Gene expression analysis revealed that overall, the expression levels of the Cd transporter gene OsNramp1 notably increased (22.46-fold), but the expression levels of OsHMA2, OsHMA3 and OsNRAMP5 were not significantly changed at the seedling stage in the 76 cultivars exposed to Cd; the expression levels of OsNramp1 were positively correlated with the Cd concentrations in spikes at the filling stage. In addition, a significant difference was observed in the expression levels of OsNramp1 between the indica and japonica subspecies, which may explain the higher Cd concentrations in roots but lower Cd concentrations in spikes and brown rice for the japonica subspecies. Together, these results demonstrate that OsNramp1 may be the most important gene among the four selected genes in the promotion of Cd uptake by roots and transfer of Cd into spikes and eventually into brown rice.  相似文献

In the present communication a characterization of the 5 S rRNA genes and the tRNA genes of Tetrahymena pyriformis has been performed. The number of 5 S rRNA and tRNA genes in the macromolecular DNA has been established. Furthermore no sequence homology is observed for these genes. The number of both types of genes does not change significantly under starvation conditions. The genomic organization of the 5 S rRNA and tRNA genes has been investigated. From in vivo replication studies it is concluded, that replication of both 5 S rRNA and tRNA genes takes place throughout the whole S-period.  相似文献

We have recently cloned a pathogen inducible blast resistance gene Pi-kh from the indica rice line Tetep using a positional cloning approach. In this study, we carried out structural organization analysis of the Pi-kh locus in both indica and japonica rice lines. A 100 kb region containing 50 kb upstream and 50 kb down- stream sequences flanking to the Pi-kh locus was selected for the investigation. A total of 16 genes in indica and 15 genes in japonica were predicted and anno- tated in this region. The average GC content of indica and japonica genes in this region was 53.15% and 49.3%, respectively. Both indica and japonica sequences were polymorphic for simple sequence repeats having mono-, di-, tri-, tetra-, and pentanucleotides. Sequence analysis of the specific blast resistant Pi-kh allele of Tetep and the susceptible Pi-kh allele of the japonica rice line Nipponbare showed differences in the number and distribution of motifs involved in phosphorylation, resulting in the resistance phenotype in Tetep.  相似文献
