The structure of a parallel left-handed double-helical form of gramicidin was detected by circular dichroism spectroscopy and determined using 500 and 600 MHz NMR in CaCl2/methanol solution. Measurements of TOCSY, DQF-COSY and NOESY spectra were converted into 604 distance and 48 torsional angle constraints for structure calculations. Stereospecific assignments and χ1angles were calculated using3Jαβ, dαβ(i,i), d(i,i) and d(i,i). χ2angles were determined using dαβ(i,i), dNβ(i,i), dβδ(i,i), d(i,i) and dαγ(i,i). The calculations of initial structures were performed using the distance geometry/simulated annealing method in XPLOR. The initial structures were further refined and energy minimized using simulated annealing/molecular dynamics methods. Back-calculations for every generated structure were also performed to check their consistency with the experimental data.187 final structures with no violations above the threshold conditions (0.05 Å, 5°, 5°, 0.5 Å and 5° for bonds, angles, improper, NOE and cdihe, respectively) were produced from the 200 initial structures. Twenty structures with the lowest NOE energies were used for further analysis. The average r.m.s. deviations for the 20 structures are 0.64 Å for backbone and 1.1 Å for all non-hydrogen atoms.Gramicidin in this form, with approximately 5.7 residues per turn, is a parallel double helical dimer. The length along the helix axis is about 30 Å and the inner pore diameter varies from 1 to 2 Å. It is different from all other gramicidin structures determined to date. The presence of Ca2 +stabilises a conformation that prevents the binding of monovalent cations. It is likely that this structure is related to a non-channel, antibiotic role of gramicidin.  相似文献

The effect of pH-control modes on cell growth and exopolysaccharide production by Tremella fuciformis was evaluated in a 5-L bioreactor. The results show that the maximal dry cell weight (DCW) and exopolysaccharide production were 23.57 and 4.48 g L−1 in pH-stat fermentation, where the maximal specific growth rate (μmax) and specific production rate of exopolysaccharide (PP/X) were 1.03 and 0.24 d−1, respectively; under pH-shift cultivation, the maximal DCW and exopolysaccharide production were 30.57 and 3.90 g L−1, where the μmax and PP/X were 1.21 and 0.06 d−1. Unlike batch fermentation, maximal DCW and exopolysaccharide production merely reached 15.04 and 2.0 g L−1, where the μmax and PP/X were 0.86 and 0.05 d−1, respectively. These results suggest that a pH-stat strategy is a more efficient way of performing the fermentation process to increase exopolysaccharide production. Furthermore, this research has also proved that the three-stage pH-control mode is effective for cell growth.  相似文献

195-Platinum NMR spectra are reported for a series of complexes of bidentate ligands [Pt(LL)X4] (X=Cl, Br; LL=diphosphine, diarsine, dithioether, diselenoether), [Pt(Me2PCH2CH2PMe2)2X2]X2, [Pt(o-C6H4(AsMe2)2)2X2]X2, and for the Pt(II) analogues. The trends in chemical shifts δ(Pt) and 1J(PtP), 1J(PtSe) coupling constants are discussed, and used to establish the nature of the solution species obtained by oxidation of Pt(II) complexes of some multidentate phosphorus and arsenic ligands. The [Pt(LL)I4] materials are shown to exist as [PtII(LL)I2] in dimethylsulphoxide solution, but [Pt(o-C6H4(AsMe2)2)2I2]2+ is a genuine Pt(IV) iodo-complex.  相似文献

This study assesses the growth and morphological responses, nitrogen uptake and nutrient allocation in four aquatic macrophytes when supplied with different inorganic nitrogen treatments (1) NH4+, (2) NO3, or (3) both NH4+ and NO3. Two free-floating species (Salvinia cucullata Roxb. ex Bory and Ipomoea aquatica Forssk.) and two emergent species (Cyperus involucratus Rottb. and Vetiveria zizanioides (L.) Nash ex Small) were grown with these N treatments at equimolar concentrations (500 μM). Overall, the plants responded well to NH4+. Growth as RGR was highest in S. cucullata (0.12 ± 0.003 d−1) followed by I. aquatica (0.035 ± 0.002 d−1), C. involucratus (0.03 ± 0.002 d−1) and V. zizanioides (0.02 ± 0.003 d−1). The NH4+ uptake rate was significantly higher than the NO3 uptake rate. The free-floating species had higher nitrogen uptake rates than the emergent species. The N-uptake rate differed between plant species and seemed to be correlated to growth rate. All species had a high NO3 uptake rate when supplied with only NO3. It seems that the NO3 transporters in the plasma membrane of the root cells and nitrate reductase activity were induced by external NO3. Tissue mineral contents varied with species and tissue, but differences between treatments were generally small. We conclude, that the free-floating S. cucullata and I. aquatica are good candidate species for use in constructed wetland systems to remove N from polluted water. The rooted emergent plants can be used in subsurface flow constructed wetland systems as they grow well on any form of nitrogen and as they can develop a deep and dense root system.  相似文献

The broad concept of emergence is instrumental in various of the most challenging open scientific questions—yet, few quantitative theories of what constitutes emergent phenomena have been proposed. This article introduces a formal theory of causal emergence in multivariate systems, which studies the relationship between the dynamics of parts of a system and macroscopic features of interest. Our theory provides a quantitative definition of downward causation, and introduces a complementary modality of emergent behaviour—which we refer to as causal decoupling. Moreover, the theory allows practical criteria that can be efficiently calculated in large systems, making our framework applicable in a range of scenarios of practical interest. We illustrate our findings in a number of case studies, including Conway’s Game of Life, Reynolds’ flocking model, and neural activity as measured by electrocorticography.  相似文献

Sphingolipids are key lipid regulators of cell viability: ceramide is one of the key molecules in inducing programmed cell death (apoptosis), whereas other sphingolipids, such as ceramide 1-phosphate, are mitogenic. The thermotropic and structural behavior of binary systems of N-hexadecanoyl-D-erythro-ceramide (C16-ceramide) or N-hexadecanoyl-D-erythro-ceramide-1-phosphate (C16-ceramide-1-phosphate; C16-C1P) with 1,2-dipalmitoyl-sn-glycero-3-phosphocholine (DPPC) was studied with DSC and deuterium nuclear magnetic resonance (2H-NMR). Partial-phase diagrams (up to a mole fraction of sphingolipids X = 0.40) for both mixtures were constructed based on DSC and 2H-NMR observations. For C16-ceramide-containing bilayers DSC heating scans showed already at Xcer = 0.025 a complex structure of the main-phase transition peak suggestive of lateral-phase separation. The transition width increased significantly upon increasing Xcer, and the upper-phase boundary temperature of the mixture shifted to ∼65°C at Xcer = 0.40. The temperature range over which 2H-NMR spectra of C16-ceramide/DPPC-d62 mixtures displayed coexistence of gel and liquid crystalline domains increased from ∼10° for Xcer = 0.1 to ∼21° for Xcer = 0.4. For C16-C1P/DPPC mixtures, DSC and 2H-NMR observations indicated that two-phase coexistence was limited to significantly narrower temperature ranges for corresponding C1P concentrations. To complement these findings, C16-ceramide/1-palmitoyl-2-oleoyl-sn-glycero-3-phosphocholine (POPC) and C16-C1P/POPC mixtures were also studied by 2H-NMR and fluorescence techniques. These observations indicate that DPPC and POPC bilayers are significantly less perturbed by C16-C1P than by C16-ceramide and that C16-C1P is miscible within DPPC bilayers at least up to XC1P = 0.30.  相似文献

Double benzo substitution cis to the nitrogen atoms of 2,2′-bipyridine results in 2,2′-biquinoline, hereafter, biq. Numerous examples of tris 2,2′-bipyriidne metal species are known, but to out knowledge, there have been no previous reports of tris biq metal species. Herein, we report the first isolation of what appears to be a tris biq species, Fe(biq)3(NCS)2, in the solid state obtained from a water-acetone solution as an analytically pure, pale blue-gray solid. Zero and high field Mössbauer, optical (near infrarcd-visible), and infrared spectra as weil as cryomagnetic data clearly show that Fe(biq)3(NCS)2 contains a pseudo-octahedral high spin iron(II) chromophore. Several possibilities are proposed for the structure of Fe(biq)3(NCS)2 including some with unidentate biq. The weak field, highly hindered environment of the complex is such that it readily undergoes facile loss of two moles of ligand simply on mixing the solid complex with a variety of organic solvents. The resulting neutral buff-colored iron(II) complex, Fe(biq)(NCS)2, is a pseudo-tetrahedral monomer which can also be prepared by the direct reaction of an ethanolic solution of Fe(NCS)2 with a benzene solution of biq in a 1:1 stoichiometry. The spectral and cryomagnetic properties of Fe(biq)- (NCS)2 as well as those for the related pseudo-tetrahedral compounds Fe(biq)Cl2, Fe(2,9-dimethyl-l,10-phenanthroline)X2 (X=CI-, Br-, I-, NCS-) and Fe(2,9-dimethyl-4,7-di-phenyl- 1,10-phenanthroline)Cl2, are reported as weil. In particular, the latter pseudo-tetrahedral systems are found to exhibit a novel, complex range of slow paramagnetic behavior depending on T, Ho and specific coordinated anion. A perennial problem in statistics is the determination of biases, variances and covariances for functions of random variables X1, X2, …, Xn which themselves have a known distribution. A common approach is through equations based upon Taylor series approximations but a “point evaluation” method may sometimes be a useful alternative. This involves approximating the multivariate distribution of the X variables by the 2n points given by X11±1, X2 = μ2 ±2, …, Xn = = μn μn, where μi is the mean and σi the standard deviation of Xi, with appropriate point weights. An advantage over the Taylor series approach is that function derivatives do not have to be explicitely calculated. The point evaluation method is particularly useful in cases where the X variables are uncorrelated. Then the evaluation of the 2n points can be replaced by the evaluation of 2n points. The point evaluation method is illustrated with powers of a normally distributed variable, and with estimation of gene frequencies from ABO blood group frequencies.  相似文献

We propose Turing Learning, a novel system identification method for inferring the behavior of natural or artificial systems. Turing Learning simultaneously optimizes two populations of computer programs, one representing models of the behavior of the system under investigation, and the other representing classifiers. By observing the behavior of the system as well as the behaviors produced by the models, two sets of data samples are obtained. The classifiers are rewarded for discriminating between these two sets, that is, for correctly categorizing data samples as either genuine or counterfeit. Conversely, the models are rewarded for ‘tricking’ the classifiers into categorizing their data samples as genuine. Unlike other methods for system identification, Turing Learning does not require predefined metrics to quantify the difference between the system and its models. We present two case studies with swarms of simulated robots and prove that the underlying behaviors cannot be inferred by a metric-based system identification method. By contrast, Turing Learning infers the behaviors with high accuracy. It also produces a useful by-product—the classifiers—that can be used to detect abnormal behavior in the swarm. Moreover, we show that Turing Learning also successfully infers the behavior of physical robot swarms. The results show that collective behaviors can be directly inferred from motion trajectories of individuals in the swarm, which may have significant implications for the study of animal collectives. Furthermore, Turing Learning could prove useful whenever a behavior is not easily characterizable using metrics, making it suitable for a wide range of applications.  相似文献

A simple method of synthesis of 5-aryl-1-ferrocenylpenta-1,4-dien-3-ones 5a-e is described. It consists of the condensation of 3-ferrocenylmethylidenepentane-2,4-dione with arenecarboxaldehydes in the presence of an aqueous alkali. Electrochemical and optical properties of the obtained ferrocenyl-containing dienones were studied. It was found that a reversible electron transfer Fc/Fc+ takes place in all compounds. In addition, a particular redox behavior of the pyridine moiety Py/Py was detected in the molecule trans-/trans-1-ferrocenyl-5-p-pyridylpenta-1,4-diene-3-one 5c. The cubic nonlinear behavior of the synthesized compounds was tested in solid state at the wavelength range of 1100-1800 nm (telecommunications window). The third-order nonlinear susceptibility χ(3)(−3ω, ω, ω, ω), measured for polymer films doped with 30 wt.% of aryl(ferrocenyl)penta-1,4-dien-3-ones, was in the range of 1 and 2 × 10−12 esu. Compounds 5a, 5b, 5d and 5e showed, within the experimental error, very similar values for χ(3), which means that the phenyl (compound 5a), the p-methoxyphenyl (p-anisyl) (compound 5b), the ferrocenyl (compound 5d), and the p-fluorophenyl (compound 5e) groups give similar behavior for the third-order nonlinearities independently of the electronic effects of these substituents. On the other hand, the nonlinearities were partially enhanced by three-photon resonance.  相似文献

Protein export from the endoplasmic reticulum (ER) depends on the interaction between a signal motif on the cargo and a cargo recognition site on the coatomer protein complex II. A hydrophobic sequence in the N terminus of the bovine anion exchanger 1 (AE1) anion exchanger facilitated the ER export of human AE1Δ11, an ER-retained AE1 mutant, through interaction with a specific Sec24 isoform. The cell surface expression and N-glycan processing of various substitution mutants or chimeras of human and bovine AE1 proteins and their Δ11 mutants in HEK293 cells were examined. The N-terminal sequence (V/L/F)X(I/L)X(M/L), 26VSIPM30 in bovine AE1, which is comparable with ΦXΦXΦ, acted as the ER export signal for AE1 and AE1Δ11 (Φ is a hydrophobic amino acid, and X is any amino acid). The AE1-Ly49E chimeric protein possessing the ΦXΦXΦ motif exhibited effective cell surface expression and N-glycan maturation via the coatomer protein complex II pathway, whereas a chimera lacking this motif was retained in the ER. A synthetic polypeptide containing the N terminus of bovine AE1 bound the Sec23A-Sec24C complex through a selective interaction with Sec24C. Co-transfection of Sec24C-AAA, in which the residues 895LIL897 (the binding site for another ER export signal motif IXM on Sec24C and Sec24D) were mutated to 895AAA897, specifically increased ER retention of the AE1-Ly49E chimera. These findings demonstrate that the ΦXΦXΦ sequence functions as a novel signal motif for the ER export of cargo proteins through an exclusive interaction with Sec24C.  相似文献

Hybrid females from crosses between Drsophila melanogaster males and females of its sibling species, D. simulans, D. mauritiana, or D. sechellia die as embryos. This lethality is believed to be caused by incompatibility between the X chromosome of D. melanogaster and the maternal cytoplasm. Zygotic hybrid rescue (Zhr) prevents this embryonic lethality and has been cytogenetically mapped to a proximal region of the X chromosome of D. melanogaster, probably in the centromeric heterochromatin. We have carried out high resolution cytological mapping of Zhr using deficiencies and duplications of the X heterochromatin. Deletions of the Zhr + gene from the hybrid genome exhibit the Zhr phenotype. On the contrary, addition of the wild-type gene to the hybrid genome causes embryonic lethality, regardless of sex. The Zhr locus has been narrowed down to the region covered by Dp(1;f)1162 but not covered Dp(1;f)1205, a chromosome carrying a duplication of heterochromatin located slightly distal to the In(1)sc 8 heterochromatic breakpoint.  相似文献

By means of a cytological technique involving 5-bromodeoxyuridine, acridine orange, and fluorescence microscopy, the asynchronously replicating, hence genetically inactivated, X chromosome was identified in 6-to 8-day embryos from female mice heterozygous for Searle's translocation T(X;16)16H (abbreviated as T16H) mated with either karyotypically normal males or males carrying Cattanach's translocation T(X;7)lCt in order to analyse the way in which the total inactivation of the normal X is achieved in adult T16H heterozygotes. Embryos examined included 9 Xn/X(7);16/16, 3X16/Xn;16x/16, 12X16/X(7);16x/16, 5 X16/Xn; 16/16, 8 X16/X(7); 16/16 and 2 Xn/Y; 16x/16/16. In these notations X16, 16x, X(7) and Xn represent Searle's X with the centromeric segment of the X, Searle's X with the centomeric segment of chromosome 16, Cattanachs's X with insertion of a chromosome 7 segment, and normal X, respectively. The X(7) exerted no apparent effect upon embryonic development up to the 8th day of gestation and X chromosome inactivation. — The asynchronously replicating X was the Xn in X16/ Xn;16x/16 and X(7) in X16/X(7);16x/16 embryos except a small number of cells on day 6 (13/493) and on day 7 (1/886) in which almost the entire 16x replicated asynchronously. The X16, on the other hand, never showed replication asynchrony. That the X16 is indeed unable to become inactivated was indicated by the observation that the X16 as well as Xn or X(7) did not replicate asynchronously in Xn/X16; 16/16 and X16/X(7); 16/16 embryos. X16-inactive cell lines, if occurring, should have been genetically less unbalanced than any other cell line in such embryos. It is highly likely therefore that the ultimate inactivation pattern in T16H heterozygotes has been accomplished by (1) the inability of the X16 to become inactive; (2) inactivation in favor of the Xn; and (3) rapid elimination of 16x-inactive cells. Severe growth retardation and early death of X16/Xn;16/16 and X16/X(7); 16/16 embryos having no inactive X suggested that functional X disorny is detrimental to embryogenesis. These embryos further indicated that the concurrence of at least two X chromosomal loci separated by the T16H breakpoint is necessary for the homologous X chromosome becoming inactivated.  相似文献

Biological circuits such as neural or gene regulation networks use internal states to map sensory input to an adaptive repertoire of behavior. Characterizing this mapping is a major challenge for systems biology. Though experiments that probe internal states are developing rapidly, organismal complexity presents a fundamental obstacle given the many possible ways internal states could map to behavior. Using C. elegans as an example, we propose a protocol for systematic perturbation of neural states that limits experimental complexity and could eventually help characterize collective aspects of the neural-behavioral map. We consider experimentally motivated small perturbations—ones that are most likely to preserve natural dynamics and are closer to internal control mechanisms—to neural states and their impact on collective neural activity. Then, we connect such perturbations to the local information geometry of collective statistics, which can be fully characterized using pairwise perturbations. Applying the protocol to a minimal model of C. elegans neural activity, we find that collective neural statistics are most sensitive to a few principal perturbative modes. Dominant eigenvalues decay initially as a power law, unveiling a hierarchy that arises from variation in individual neural activity and pairwise interactions. Highest-ranking modes tend to be dominated by a few, “pivotal” neurons that account for most of the system’s sensitivity, suggesting a sparse mechanism of collective control.  相似文献

2-Thioxo-1,3,4-oxadiazoles(1a,b) and 2-thioxo-1,3,4-thiadiazoles(1c,d) reacted with tetra-O-acetyl-α-D-glucopyranosyl bromide in the presence of potassium hydroxide to yield thioglucosides(2a–d, respectively, in good yield) and N-glucosyl derivatives(3a–d, respectively, in poor yield). Oxidation of2a–d with potassium permanganate yielded the corresponding sulphones(4a–d), whereas3a–d yielded the corresponding 2-oxo derivatives(5a–d). The acetates2a–d,3a–d, and5a–d were deacetylated with ammonia to give the parentD-glucosyl derivatives. The products were characterized by u.v. and i.r. spectroscopy.  相似文献

Familial cerebral cavernous malformations (CCMs) are predominantly neurovascular lesions and are associated with mutations within the KRIT1, CCM2, and PDCD10 genes. The protein products of KRIT1 and CCM2 (Krev interaction trapped 1 (KRIT1) and cerebral cavernous malformations 2 (CCM2), respectively) directly interact with each other. Disease-associated mutations in KRIT1 and CCM2 mostly result in loss of their protein products, although rare missense point mutations can also occur. From gene sequencing of patients known or suspected to have one or more CCMs, we discover a series of missense point mutations in KRIT1 and CCM2 that result in missense mutations in the CCM2 and KRIT1 proteins. To place these mutations in the context of the molecular level interactions of CCM2 and KRIT1, we map the interaction of KRIT1 and CCM2 and find that the CCM2 phosphotyrosine binding (PTB) domain displays a preference toward the third of the three KRIT1 NPX(Y/F) motifs. We determine the 2.75 Å co-crystal structure of the CCM2 PTB domain with a peptide corresponding to KRIT1NPX(Y/F)3, revealing a Dab-like PTB fold for CCM2 and its interaction with KRIT1NPX(Y/F)3. We find that several disease-associated missense mutations in CCM2 have the potential to interrupt the KRIT1-CCM2 interaction by destabilizing the CCM2 PTB domain and that a KRIT1 mutation also disrupts this interaction. We therefore provide new insights into the architecture of CCM2 and how the CCM complex is disrupted in CCM disease.  相似文献

Complex networks are frequently characterized by metrics for which particular subgraphs are counted. One statistic from this category, which we refer to as motif-role fingerprints, differs from global subgraph counts in that the number of subgraphs in which each node participates is counted. As with global subgraph counts, it can be important to distinguish between motif-role fingerprints that are ‘structural’ (induced subgraphs) and ‘functional’ (partial subgraphs). Here we show mathematically that a vector of all functional motif-role fingerprints can readily be obtained from an arbitrary directed adjacency matrix, and then converted to structural motif-role fingerprints by multiplying that vector by a specific invertible conversion matrix. This result demonstrates that a unique structural motif-role fingerprint exists for any given functional motif-role fingerprint. We demonstrate a similar result for the cases of functional and structural motif-fingerprints without node roles, and global subgraph counts that form the basis of standard motif analysis. We also explicitly highlight that motif-role fingerprints are elemental to several popular metrics for quantifying the subgraph structure of directed complex networks, including motif distributions, directed clustering coefficient, and transitivity. The relationships between each of these metrics and motif-role fingerprints also suggest new subtypes of directed clustering coefficients and transitivities. Our results have potential utility in analyzing directed synaptic networks constructed from neuronal connectome data, such as in terms of centrality. Other potential applications include anomaly detection in networks, identification of similar networks and identification of similar nodes within networks. Iminium quaternary protoberberine alkaloids (QPA) have been found to be novel P2X7 antagonists. To assess their structure–activity relationships, these compounds were modified at their R1 and R2 groups and assayed for their ability to inhibit the 2′(3′)-O-(4-benzoylbenzoyl)-ATP (BzATP)-induced uptake of fluorescent ethidium by HEK-293 cells stably expressing the human P2X7 receptor, and their ability to inhibit BzATP-induced IL-1β release by differentiated THP-1 cells. Compounds 15a and 15d, with alkyl groups at the R1 position, and especially compound 19h, with the 2-NO2-4,5-dimethoxy-benzyl group at the R2 position, had potent inhibitory efficacy as P2X7 antagonists.  相似文献
