Analysis of variance can be used to detect the linkage of segregating quantitative trait loci (QTLs) to molecular markers in outbred populations. Using independent full-sib families and assuming linkage equilibrium, equations to predict the power of detection of a QTL are described. These equations are based on an hierarchical analysis of variance assuming either a completely random model or a mixed model, in which the QTL effect is fixed. A simple prediction of power from the mean squares is used that assumes a random model so that in the mixed-model situation this is an approximation. Simulation is used to illustrate the failure of the random model to predict mean squares and, hence, the power. The mixed model is shown to provide accurate prediction of the mean squares and, using the approximation, of power.  相似文献

Satterthwaite's approximation of the distribution of a nonnegative linear combination of independent mean squares is addressed in this article. A measure is developed to quantify the closeness of this approximation by using certain optimization results given by THIBAUDEAU and STYAN (1985). The main advantage of the proposed measure is to provide a theoretical framework for determining conditions under which Satterthwaite's approximation may be inadequate. This is demonstrated in three examples portraying frequently encountered problems in analysis of variance.  相似文献

The Cannings exchangeable model for a finite population in discrete time is extended to incorporate selection. The probability of fixation of a mutant type is studied under the assumption of weak selection. An exact formula for the derivative of this probability with respect to the intensity of selection is deduced, and developed in the case of a single mutant. This formula is expressed in terms of mean coalescence times under neutrality assuming that the coefficient of selection for the mutant type has a derivative with respect to the intensity of selection that takes a polynomial form with respect to the frequency of the mutant type. An approximation is obtained in the case where this derivative is a continuous function of the mutant frequency and the population size is large. This approximation is consistent with a diffusion approximation under moment conditions on the number of descendants of a single individual in one time step. Applications to evolutionary game theory in finite populations are presented.   相似文献

We investigate the probability of fixation of a new mutation arising in a metapopulation that ranges over a heterogeneous selective environment. Using simulations, we test the performance of several approximations of this probability, including a new analytical approximation based on separation of the timescales of selection and migration. We extend all approximations to multideme metapopulations with arbitrary population structure. Our simulations show that no single approximation produces accurate predictions of fixation probabilities for all cases of potential interest. At the limits of low and high migration, previously published approximations are found to be highly accurate. The new separation-of-timescales approach provides the best approximations for intermediate rates of migration among habitats, provided selection is not too intense. For nonzero migration and relatively strong selection, all approximations perform poorly. However, the probability of fixation is bounded above and below by the approximations based on low and high migration limits. Surprisingly, in our simulations with symmetric migration, heterogeneous selection in a metapopulation never decreased-and sometimes substantially increased-the probability of fixation of a new allele compared to metapopulations experiencing homogeneous selection with the same mean selection intensity.  相似文献

We present a self-consistent field approximation approach to the problem of the genetic switch composed of two mutually repressing/activating genes. The protein and DNA state dynamics are treated stochastically and on an equal footing. In this approach the mean influence of the proteomic cloud created by one gene on the action of another is self-consistently computed. Within this approximation a broad range of stochastic genetic switches may be solved exactly in terms of finding the probability distribution and its moments. A much larger class of problems, such as genetic networks and cascades, also remain exactly solvable with this approximation. We discuss, in depth, certain specific types of basic switches used by biological systems and compare their behavior to the expectation for a deterministic switch.  相似文献

A nonparametric method for estimation of one-dimensional continuous probability distribution functions is presented. Procedures for calculation of estimation of the unknown distribution function and the distribution density will be discussed in their application. 2 items are what type of weight function may be chosen for the proposed local-linear continuous approximation of the empirical distribution function by the least squares method (LOLINREG), and upon what value of bandwidth- or smoothing parameter one optimally should settle. The latter problem is practically very important with respect to the quality of the estimation results. Examples of simulated measurements which come from a standardized normal distribution as random numbers serve to demonstrate the mode of working, the advantages as well as the limits of the presented continuous LOLINREG-approximation.  相似文献

The estimation of the contribution of an individual quantitative trait locus (QTL) to the variance of a quantitative trait is considered in the framework of an analysis of variance (ANOVA). ANOVA mean squares expectations which are appropriate to the specific case of QTL mapping experiments are derived. These expectations allow the specificities associated with the limited number of genotypes at a given locus to be taken into account. Discrepancies with classical expectations are particularly important for two-class experiments (backcross, recombinant inbred lines, doubled haploid populations) and F2 populations. The result allows us firstly to reconsider the power of experiments (i.e. the probability of detecting a QTL with a given contribution to the variance of the trait). It illustrates that the use of classical formulae for mean squares expectations leads to a strong underestimation of the power of the experiments. Secondly, from the observed mean squares it is possible to estimate directly the variance associated with a locus and the fraction of the total variance associated to this locus (r l 2 ). When compared to other methods, the values estimated using this method are unbiased. Considering unbiased estimators increases in importance when (1) the experimental size is limited; (2) the number of genotypes at the locus of interest is large; and (3) the fraction of the variation associated with this locus is small. Finally, specific mean squares expectations allows us to propose a simple analytical method by which to estimate the confidence interval of r l 2 . This point is particularly important since results indicate that 95% confidence intervals for r l 2 can be rather wide:2–23% for a 10% estimate and 8–34% for a 20% estimate if 100 individuals are considered.  相似文献

The expected fixation probability of an advantageous allele was examined in a partially self-fertilizing hermaphroditic plant species using the diffusion approximation. The selective advantage of the advantageous allele was assumed to be increased viability, increased fecundity, or an increase in male fitness. The mode of selection, as well as the selfing rate, the population size, and the dominance of the advantageous allele, affect the fixation probability of the allele. In general it was found that increases in selfing rate decrease the fixation probability under male sexual selection, increase fixation probability under fecundity selection, and increase when recessive and decrease when dominant under viability selection. In some cases the highest fixation probability of advantageous alleles under fecundity or under male sexual selection occurred at an intermediary selfing rate. The expected mean fixation times of the advantageous allele were also examined using the diffusion approximation.  相似文献

The value of fat reserves and the tradeoff between starvation and predation   总被引:11,自引:0,他引:11  
It is shown that in a range of models, the probability that a forager dies from starvation is, to a good approximation, an exponential function of energy reserves. Using a time and energy budget for a 19g passerine, we explore the consequences, in terms of starvation and predation, of various levels of energy reserves. It is shown that there exists an optimal level L of reserves at which total mortality (starvation plus predation) is minimized. L increases when the environment deteriorates as a result of a decrease in either temperature or mean gross gain or an increase in the mean search time. The effect of combined deteriorations is greater than the sum of their individual effects. At L, the probability of predation is much higher than the probability of starvation. A simple analytic model suggests that this result will be fairly general, but also indicates conditions under which the result might not hold.  相似文献

MOTIVATION: Probabilistic Boolean networks (PBNs) have been proposed to model genetic regulatory interactions. The steady-state probability distribution of a PBN gives important information about the captured genetic network. The computation of the steady-state probability distribution usually includes construction of the transition probability matrix and computation of the steady-state probability distribution. The size of the transition probability matrix is 2(n)-by-2(n) where n is the number of genes in the genetic network. Therefore, the computational costs of these two steps are very expensive and it is essential to develop a fast approximation method. RESULTS: In this article, we propose an approximation method for computing the steady-state probability distribution of a PBN based on neglecting some Boolean networks (BNs) with very small probabilities during the construction of the transition probability matrix. An error analysis of this approximation method is given and theoretical result on the distribution of BNs in a PBN with at most two Boolean functions for one gene is also presented. These give a foundation and support for the approximation method. Numerical experiments based on a genetic network are given to demonstrate the efficiency of the proposed method.  相似文献

A perturbation framework is developed to analyze metastable behavior in stochastic processes with random internal and external states. The process is assumed to be under weak noise conditions, and the case where the deterministic limit is bistable is considered. A general analytical approximation is derived for the stationary probability density and the mean switching time between metastable states, which includes the pre exponential factor. The results are illustrated with a model of gene expression that displays bistable switching. In this model, the external state represents the number of protein molecules produced by a hypothetical gene. Once produced, a protein is eventually degraded. The internal state represents the activated or unactivated state of the gene; in the activated state the gene produces protein more rapidly than the unactivated state. The gene is activated by a dimer of the protein it produces so that the activation rate depends on the current protein level. This is a well studied model, and several model reductions and diffusion approximation methods are available to analyze its behavior. However, it is unclear if these methods accurately approximate long-time metastable behavior (i.e., mean switching time between metastable states of the bistable system). Diffusion approximations are generally known to fail in this regard.  相似文献

This paper applies the inverse probability weighted least‐squares method to predict total medical cost in the presence of censored data. Since survival time and medical costs may be subject to right censoring and therefore are not always observable, the ordinary least‐squares approach cannot be used to assess the effects of explanatory variables. We demonstrate how inverse probability weighted least‐squares estimation provides consistent asymptotic normal coefficients with easily computable standard errors. In addition, to assess the effect of censoring on coefficients, we develop a test comparing ordinary least‐squares and inverse probability weighted least‐squares estimators. A general linear regression model for the usual least squares estimated rate of change (slope) on censoring time is described as an approximation to account for informative right censoring in estimating and comparing changes of a continuous variable in two groups. Two noniterative estimators for the group slope means, the linear minimum variance unbiased (LMVUB) estimator and the linear minimum mean squared error (LMMSE) estimator, are proposed under this conditional model. In realistic situations, we illustrate that the LMVUB and LMMSE estimators, derived under a simple linear regression model, are quite competitive compared to the pseudo maximum likelihood estimator (PMLE) derived by modeling the censoring probabilities. Generalizations to polynomial response curves and general linear models are also described.  相似文献

We develop a novel mathematical model for microsatellite mutations during polymerase chain reaction (PCR). Based on the model, we study the first- and second-order moments of the number of repeat units in a randomly chosen molecule after n PCR cycles and their corresponding mean field approximations. We give upper bounds for the approximation errors and show that the approximation errors are small when the mutation rate is low. Based on the theoretical results, we develop a moment estimation method to estimate the mutation rate per-repeat-unit per PCR cycle and the probability of expansion when mutations occur. Simulation studies show that the moment estimation method can accurately recover the true mutation rate and probability of expansion. Finally, the method is applied to experimental data from single-molecule PCR experiments.  相似文献

This work extends the work of Whitlock in examining the critical effective population sizes from the fixation of both deleterious and beneficial mutations under drift and selection to prevent mutation breakdown of the population. The validity of approximations for the probability of fixation depends on the nature of the assumed distribution for the fitness effect of both types of mutations. Using no approximation for the probability of fixation and assuming a heavy tailed fitness effect distribution, the current model indicates that the coefficients of variation for the fitness effect distributions of both types of mutations and the fitness effect distribution mean for the beneficial mutations are important predictors of the critical effective population size. The current model further predicts that very small populations can be sustained if the fitness effect variances for both types of mutations and the mean for beneficial mutations are large.  相似文献

This paper considers the sampling distribution problem of the least squares estimator for the parameter of some special autoregressive models. The Edgeworth approximation has been derived and a modification is proposed to improve its accuracy. Comparisons with the exact distribution and the so called Edgeworth-B approximation have been discussed. The results show that the proposed approximation performs more accurately than the Edgeworth-B approximation, especially, when models are close to the non-stationary boundary.  相似文献

The total deviation index of Lin and Lin et al. is an intuitive approach for the assessment of agreement between two methods of measurement. It assumes that the differences of the paired measurements are a random sample from a normal distribution and works essentially by constructing a probability content tolerance interval for this distribution. We generalize this approach to the case when differences may not have identical distributions -- a common scenario in applications. In particular, we use the regression approach to model the mean and the variance of differences as functions of observed values of the average of the paired measurements, and describe two methods based on asymptotic theory of maximum likelihood estimators for constructing a simultaneous probability content tolerance band. The first method uses bootstrap to approximate the critical point and the second method is an analytical approximation. Simulation shows that the first method works well for sample sizes as small as 30 and the second method is preferable for large sample sizes. We also extend the methodology for the case when the mean function is modeled using penalized splines via a mixed model representation. Two real data applications are presented.  相似文献

The fixation probability of a mutant in a subdivided population with spatially varying environments is investigated using a finite island model. This probability is different from that in a panmictic population if selection is intermediate to strong and migration is weak. An approximation is used to compute the fixation probability when migration among subpopulations is very weak. By numerically solving the two-dimensional partial differential equation for the fixation probability in the two subpopulation case, the approximation was shown to give fairly accurate values. With this approximation, we show in the case of two subpopulations that the fixation probability in subdivided populations is greater than that in panmictic populations mostly. The increase is most pronounced when the mutant is selected for in one subpopulation and is selected against in the other subpopulation. Also it is shown that when there are two types of environments, further subdivision of subpopulations does not cause much change of the fixation probability in the no dominance case unless the product of the selection coefficient and the local population size is less than one. With dominance, the effect of subdivision becomes more complex.  相似文献

We study a class of processes that are akin to the Wright–Fisher model, with transition probabilities weighted in terms of the frequency-dependent fitness of the population types. By considering an approximate weak formulation of the discrete problem, we are able to derive a corresponding continuous weak formulation for the probability density. Therefore, we obtain a family of partial differential equations for the evolution of the probability density, and which will be an approximation of the discrete process in the joint large population, small time-steps and weak selection limit. If the fitness functions are sufficiently regular, we can recast the weak formulation in a more standard formulation, without any boundary conditions, but supplemented by a number of conservation laws. The equations in this family can be purely diffusive, purely hyperbolic or of convection–diffusion type, with frequency dependent convection. The particular outcome will depend on the assumed scalings. The diffusive equations are of the degenerate type; using a duality approach, we also obtain a frequency dependent version of the Kimura equation without any further assumptions. We also show that the convective approximation is related to the replicator dynamics and provide some estimate of how accurate is the convective approximation, with respect to the convective-diffusion approximation. In particular, we show that the mode, but not the expected value, of the probability distribution is modelled by the replicator dynamics. Some numerical simulations that illustrate the results are also presented.  相似文献
