影响耶尔森氏鼠疫杆菌基因组密码子使用的因素分析   总被引:4,自引:2,他引:2  
基因组密码子使用的影响因素分析有助于发现影响密码子使用的进化动力学 ,对发现和预测进化的方向和模式有重要的作用。同时 ,分析完整的基因组可以发现特定基因组中密码子的使用模式 ,从而重新设计高效的PCR引物和外源导入基因 ,促进外源基因在特定生物体中的高效率表达。导致瘟疫等外源性感染疾病的耶尔森氏鼠疫杆菌完整基因组序列已经测序公布。为了对鼠疫杆菌的同义密码子使用的进化模式有更加深入的了解 ,详细的研究分析鼠疫杆菌的基因组密码子的使用模式和影响密码子使用的因素。结果发现 ,尽管鼠疫杆菌基因组序列中“G” “C”含量相对较低 (4 7.6 4 % ) ,高水平表达基因的密码子第三位碱基使用胞嘧啶 (C)的频率比表达水平低的基因使用胞嘧啶 (C)有显著的提高 ,表达水平较低的基因在密码子的第三位碱基更趋向使用鸟嘌呤 (G)。在表达水平高低的两组基因中 ,对密码子的第三位碱基使用腺嘌呤 (A)和胸腺嘧啶 (T)总体上趋于随机使用。基因的表达水平与对应分析的第一条向量轴呈高度相关 (R =0 .6 3,P <0 .0 0 0 1)。通过分析比较表达水平高低两组基因的密码子使用模式发现 ,基因的表达水平对于密码子使用有显著的影响。GC skew分析结果显示 ,复制转录阶段的选择对密码子使用有一定的影响。在不同长度  相似文献

链球菌属肺炎球菌(Steptococcus pneumoniae)的完整基因组序列已经测定完毕并于近期发表,对肺炎球菌基因组序列进行了详细分析,研究了基因组密码子的使用模式和影响密码子使用的因素,高水平高达基因的密码子第三位碱基使用胞嘧啶(C)的频率比表达水平低的基因使用C有显著的提高,表达水平较低的基因在密码子的第三位碱基更趋向使用嘌呤),基因的表达水平与对应分析的第一条向量轴呈显著相关(R=0.86),比较表达水平高,低的两组基因的密码子使用模式发现,基因的表达水平对于密码子使用有显著的影响,基因碱基G+C的组成与基因的表达水平(R=0.44),对应分析的第一条向量轴(R=0.5)有显著的相关,对基因的表达水平,密码子的使用有显著的影响,通过GC-skew,蛋白质的疏水性,基因的长度分析,发现不同长度的基因表达水平,GC含量,GC3s有差异,结果表明,在表达水平上的自然选择以及基因的碱基组成是影响肺炎球菌基因密码子使用的主要因素,基因的长度对密码子的使用有一定影响。  相似文献

研究密码子偏好性有利于提高两种茶树外源基因表达水平及探讨遗传进化规律。该研究综合运用CodonW 1.4.2、SPSS 22.0软件以及Perl、Python语言,系统分析两种茶树基因组CDS序列,从而得出密码子偏好模式和高频密码子,明确密码子使用的变异来源。结果表明:两种茶树基因组的密码子偏好性主要受突变压力影响,在一定程度上也受到自然选择等因素的影响;两种茶树基因组倾向于使用以A/T结尾的密码子,且它们在密码子使用模式上具有较高的相似性;"云抗10号"(Camellia sinensis var. assamica, CSA)茶树基因的异源表达受体优先选择拟南芥、毛果杨和烟草,"舒茶早"(Camellia sinensis var. assmica, CSS)茶树基因的异源表达受体首选毛果杨。上述结果为分析两种茶树的进化规律、提高它们基因组中的基因异源表达效率提供了重要依据。  相似文献

嗜热毛壳菌具有强大的木质纤维素降解能力,将其开发为优异的重组蛋白表达宿主有着广阔的应用前景。蛋白表达宿主的密码子偏好性对重组蛋白的表达水平具有重大影响。为确定嗜热毛壳菌中密码子的使用模式及影响因素,本研究以6 897条CDS序列为对象,对其进行密码子偏好性分析。结果显示,嗜热毛壳菌中GC3的平均含量为66.2%,高于GC1(59.1%)和GC2(45.6%)的平均含量。Effective number of codon(ENC)分析与中性绘图分析结果显示,自然选择是影响嗜热毛壳菌密码子偏好性的主要因素。相关性分析结果显示,芳香族氨基酸比例与GC1含量及蛋白疏水水平呈极显著相关,说明密码子第一位的碱基组成对氨基酸是否具有芳香性影响较大。此外,在嗜热毛壳菌使用频率较高的密码子中,有24个以G/C末端结尾的密码子,进一步确定了23个高表达优越密码子和1个高表达最优密码子(CGC)。通过与其他模式真菌的密码子偏好性进行比较发现:与嗜热毛壳菌在密码子使用频率上差异较小的为嗜热毁丝菌、粗糙脉孢霉,有显著差异的为酿酒酵母。本研究为在嗜热毛壳菌中异源表达重组蛋白提供了目标基因密码子优化的理论依据,为嗜...  相似文献

本实验检测了黑腹果蝇的专性寄生菌Wolbachia pipientis wMel基因组的密码子使用模式,并推测影响其密码子组成的因素.选择了478条蛋白编码基因作为研究对象,它们的GC含量比较低,约0.282~0.432.本研究结果显示,关联突变(context-dependent mutation)是影响W.pipientis wMel基因组密码子组成的主要因素.同时,Nc—Plot曲线显示,基因组的密码子组成还受到了核苷酸组成偏好性(nucleotide composition bias)的影响.对应分析的结果显示,基因长度(R=0.123,P〈0.01)和基因表达水平(R=-0.312,P〈0.01)也对基因组的密码子使用偏好性起到了一定的作用.因此,关联突变、核苷酸组成、基因长度和基因表达水平都会影响到基因组的密码子使用偏好性.Wolbachia基因组的几个特征和动物线粒体基因组具有较高的相似性,而且现在已有报道说明它们有共同的起源,但仍需进一步验证.  相似文献

为了解落叶松‐杨栅锈菌密码子使用模式,并探究影响其密码子偏好形成的因素,本研究利用CondonW对落叶松‐杨栅锈菌标准菌株98AG31基因组中14 650个基因进行分析,计算基因的有效密码子数,及64个密码子的相对使用度等偏好性参数。结果表明,落叶松‐杨栅锈菌全基因组水平的密码子偏好程度较低,只有少数基因呈现出高偏好性。落叶松‐杨栅锈菌的高频密码子多以A或T结尾,而最优密码子则倾向以G或C结尾。PR2-plot分析及ENC-plot曲线与中性绘图分析显示,落叶松‐杨栅锈菌基因密码子使用模式受到选择压力和突变压力等多重因素的影响,相较于选择压力,落叶松‐杨栅锈菌基因密码子的偏好更多地受到突变压力的影响。相关性分析表明,密码子碱基组成会对密码子偏好性产生影响,其他因素如序列长度等均不会影响密码子偏好性。  相似文献

目的:分析基因组组分极其偏向的厌氧性粘菌和立克次氏体基因中密码对的使用,研究DNA双链密码对使用的不对称性。方法:生物统计学。结果:发现脱卤厌氧粘菌和立克次氏体基因组中分别有17%和21%的密码对在DNA双链上的使用偏好性正好相对,这表明它们的前导链与滞后链上密码对的使用偏好存在差异。因此,影响密码对搭配的重要原因之一是基因所在链的特性。这些特性可能包括:基因方向性偏好、密码子使用偏好、密码子的前后文关系等。结论:造成上述两物种DNA双链间密码对使用不对称的原因可能是DNA链特异的突变偏好性和在复制、转录、翻译水平上的自然选择约束。  相似文献

运用CodonW等软件,分析了圆红冬孢酵母Rhodosporidium toruloides基因组中191个蛋白质编码基因的密码子使用模式,包括密码子3个位置上的GC含量、有效密码子数和密码子使用频率。圆红冬孢酵母有效密码子数ENc值为38.9,密码子GC含量为63%,密码子第三位GC含量为78.3%,且偏好使用G或C结尾的密码子,确定了圆红冬孢酵母R. toruloides的21个高表达优越密码子。研究发现,圆红冬孢酵母与毕赤酵母、酿酒酵母、大肠杆菌和拟南芥在密码子使用频率上有较大差异,而与解脂耶氏酵母和果蝇差异相对较小。研究结果对提高外源基因在圆红冬孢酵母中表达效率及相关代谢工程和合成生物学研究有一定意义。  相似文献

目的:明确2种兰科小红门兰属植物叶绿体基因组中密码子的使用偏好性,并探索其影响因素。方法:采用CodonW、CUSP、SPSS等软件,对2种兰科小红门兰属药用植物叶绿体基因组中的密码子进行选择分析。结果:通过对2种小红门兰属药用植物分析,发现2个物种叶绿体基因组密码子中的GC含量为35.8%~37.3%,有效密码子数目为47.10%~47.79%,表明其密码子偏好性较弱。中性绘图、ENC-plot、PR2-plot等研究结果显示,选择和突变是影响2种小红门兰属药用植物叶绿体基因组密码子使用偏好性的主要因素。通过比较相对同义密码子使用度RSCU值和ENC值,获得了65个最优密码子。2种小红门兰属药用植物密码子偏好使用A/T结尾,表明其密码子使用偏好性在很大程度上是由自然选择决定的。对其叶绿体基因组密码子的使用偏好性进行分析,并通过外类群聚类法进行验证,最终确定影响小红门兰属植物基因组密码子偏好的关键因子有9种:GUU、UCA、CCA、ACA、UAA、GAU、UGU、AGA、AGG。结论:本研究可为小红门兰属植物叶绿体基因组异源蛋白表达载体的构建与优化提供理论依据。  相似文献

Burkholderia mallei, the etiologic agent of the disease known as glanders, is primarily a disease affecting horses and is transmitted to humans by direct contact with infected animals. The use of B. mallei as a biological weapon has been reported and currently, there is no vaccine available for either humans or animals. Despite the history and highly infective nature of B. mallei, as well as its potential use as a bio-weapon, B. mallei research to understand the pathogenesis and the host responses to infection remains limited. Therefore, this minireview will focus on current efforts to elucidate B. mallei virulence, the associated host immune responses elicited during infection and discuss the feasibility of vaccine development.  相似文献

We have cloned and characterized the cDNA and the macronuclear genomic copy of the highly conserved ribosomal protein (r-protein) L3 of Tetrahymena thermophila. The r-protein L3 is encoded by a single copy gene interrupted by one intron. The organization of the promoter region exhibits features characteristic of ribosomal protein genes in Tetrahymena. The codon usage of the L3 gene is highly biased. A thorough analysis of codon usage in Tetrahymena genes revealed that genes could be categorized into two classes according to codon usage bias. Class A comprises r-protein genes and a number of other highly expressed genes. Class B comprises weakly expressed genes such as the conjugation induced CnjB and CnjC genes, but surprisingly, this class also contains abundantly expressed genes such as the genes encoding the surface antigens SerH3 and SerH1. Codon usage is slightly more restricted in class A than in class B, but both classes exhibit distinct and different codon usage biases. Class A genes preferentially use C and U in the silent third codon positions, whereas class B genes preferentially use A and U in the silent third codon positions. The analysis suggests that two different strategies have been employed for optimization of codon usage in the A+T-rich genome of Tetrahymena.  相似文献

杨树是世界上广泛栽培的重要造林树种之一,已经成为林木基因工程研究的模式植物。用杨树的314个蛋白编码基因,通过对应分析和ENC-plot分析探讨了若干重要因子对杨树密码子用法的效应。从分析结果中可以看出,在影响最大的第一条向量轴上,基因的坐标位置与该基因的表达水平(CAI)极显著负相关(r=-0.94**),其次是与GC3S和基因长度极显著相关(r=0.86**和r=-0.57**),说明基因表达水平高低是影响密码子发挥作用的主要因素,基因编码区碱基组成和基因长度次之。ENC-plot分析结果也证明了这一点。相对密码子使用值(RSCU)的计算结果表明,高表达基因强烈偏好以A或T结尾的密码子,并确定了TTA和ATA等10个密码子为杨树的主要偏爱密码子。将杨树的密码子使用频率与拟南芥、水稻、大肠杆菌和人等不同模式生物种比较后发现,杨树密码子的偏爱性与同为双子叶植物的拟南芥最为相似,与人和大肠杆菌之间的差异较大。  相似文献

It is important and meaningful to understand the codon usage pattern and the factors that shape codon usage of maize. In this study, trends in synonymous codon usage in maize have been firstly examined through the multivariate statistical analysis on 7402 cDNA sequences. The results showed that the genes positions on the primary axis were strongly negatively correlated with GC3s, GC content of individual gene and gene expression level assessed by the codon adaptation index (CAI) values, which indicated that nucleotide composition and gene expression level were the main factors in shaping the codon usage of maize, and the variation in codon usage among genes may be due to mutational bias at the DNA level and natural selection acting at the level of mRNA translation. At the same time, CDS length and the hydrophobicity of each protein were, respectively, significantly correlated with the genes locations on the primary axis, GC3s and CAI values. We infer that genes length and the hydrophobicity of the encoded protein may play minor role in shaping codon usage bias. Additional 28 codons ending with a G or C base have been defined as “optimal codons”, which may provide useful information for maize gene-transformation and gene prediction.  相似文献

Burkholderia thailandensis is a nonpathogenic gram-negative bacillus that is closely related to Burkholderia mallei and Burkholderia pseudomallei. We found that B. thailandensis E125 spontaneously produced a bacteriophage, termed phiE125, which formed turbid plaques in top agar containing B. mallei ATCC 23344. We examined the host range of phiE125 and found that it formed plaques on B. mallei but not on any other bacterial species tested, including B. thailandensis and B. pseudomallei. Examination of the bacteriophage by transmission electron microscopy revealed an isometric head and a long noncontractile tail. B. mallei NCTC 120 and B. mallei DB110795 were resistant to infection with phiE125 and did not produce lipopolysaccharide (LPS) O antigen due to IS407A insertions in wbiE and wbiG, respectively. wbiE was provided in trans on a broad-host-range plasmid to B. mallei NCTC 120, and it restored LPS O-antigen production and susceptibility to phiE125. The 53,373-bp phiE125 genome contained 70 genes, an IS3 family insertion sequence (ISBt3), and an attachment site (attP) encompassing the 3' end of a proline tRNA (UGG) gene. While the overall genetic organization of the phiE125 genome was similar to lambda-like bacteriophages and prophages, it also possessed a novel cluster of putative replication and lysogeny genes. The phiE125 genome encoded an adenine and a cytosine methyltransferase, and purified bacteriophage DNA contained both N6-methyladenine and N4-methylcytosine. The results presented here demonstrate that phiE125 is a new member of the lambda supergroup of Siphoviridae that may be useful as a diagnostic tool for B. mallei.  相似文献

In this study, we calculated the codon usage bias in H5N1 virus and performed a comparative analysis of synonymous codon usage patterns in H5N1 virus, five other evolutionary related influenza A viruses and a influenza B virus. Codon usage bias in H5N1 genome is a little slight, which is mainly determined by the base compositions on the third codon position. By comparing synonymous codon usage patterns in different viruses, we observed that the codon usage pattern of H5N1 virus is similar with other influenza A viruses, but not influenza B virus, and the synonymous codon usage in influenza A virus genes is phylogenetically conservative, but not strain-specific. Synonymous codon usage in genes encoded by different influenza A viruses is genus conservative. Compositional constraints could explain most of the variation of synonymous codon usage among these virus genes, while gene function is also correlated to synonymous codon usages to a certain extent. However, translational selection and gene length have no effect on the variations of synonymous codon usage in these virus genes.  相似文献

Compositional distributions in three different codon positions as well as codon usage biases of all available DNA sequences of Buchnera aphidicola genome have been analyzed. It was observed that GC levels among the three codon positions is I>II>III as observed in other extremely high AT rich organisms. B. aphidicola being an AT rich organism is expected to have A and/or T at the third positions of codons. Overall codon usage analyses indicate that A and/or T ending codons are predominant in this organism and some particular amino acids are abundant in the coding region of genes. However, multivariate statistical analysis indicates two major trends in the codon usage variation among the genes; one being strongly correlated with the GC contents at the third synonymous positions of codons, and the other being associated with the expression level of genes. Moreover, codon usage biases of the highly expressed genes are almost identical with the overall codon usage biases of all the genes of this organism. These observations suggest that mutational bias is the main factor in determining the codon usage variation among the genes in B. aphidicola.  相似文献

The main factors shaping codon usage bias in the Deinococcus radiodurans genome were reported. Correspondence analysis (COA) was carried out to analyze synonymous codon usage bias. The results showed that the main trend was strongly correlated with gene expression level assessed by the "Codon Adaptation Index" (CAI) values, a result that was confirmed by the distribution of genes along the first axis. The results of correlation analysis, variance analysis and neutrality plot indicated that gene nucleotide composition was clearly contributed to codon bias. CDS length was also key factor in dictating codon usage variation. A general tendency of more biased codon usage of genes with longer CDS length to higher expression level was found. Further, the hydrophobicity of each protein also played a role in shaping codon usage in this organism, which could be confirmed by the significant correlation between the positions of genes placed on the first axis and the hydrophobicity values (r=-0.100, P<0.01). In summary, gene expression level played a crucial role, nucleotide mutational bias, CDS length and the hydrophobicity of each protein just in a minor way in shaping the codon usage pattern of D. radiodurans. Notably, 19 codons firstly defined as "optimal codons" may provide useful clues for molecular genetic engineering and evolutionary studying.  相似文献

Amotile Burkholderia mallei and motile Burkholderia pseudomallei display a high similarity with regard to phenotype and clinical syndromes, glanders and melioidosis. The aim of this study was to establish a fast and reliable molecular method for identification and differentiation. Despite amotility, the gene of the filament forming flagellin (fliC) could be completely sequenced in two B. mallei strains. Only one mutation was identified discriminating between B. mallei and B. pseudomallei. A polymerase chain reaction-restriction fragment length polymorphism assay was designed making use of the absence of an AvaII recognition site in B. mallei. All seven B. mallei, 12 out of 15 B. pseudomallei and 36 closely related apathogenic Burkholderia thailandensis strains were identified correctly. However, in three B. pseudomallei strains a point mutation at gene position 798 (G to C) disrupted the AvaII site. Therefore, molecular systems based on the fliC sequence can be used for a reliable proof of strains of the three species but not for the differentiation of B. mallei and B. pseudomallei isolates.  相似文献
