We compared in detail the characteristics of the sequences of the cDNA clones obtained by the oligo-capping method (oligo-capping clones) with that of the sequences in the UniGene database. To compare the completeness of the sequences, three new variables, "fullness-proportion of clones" (the ratio of complete clones to total clones in a library), "fullness-proportion of genes" (the ratio of complete genes to total genes in a library), and "fullness-proportion of database" (the ratio of complete genes to total genes in a database sampled from a library), were defined. The fullness-proportion of clones of oligo-capping clones was 57.3%, 2.2 times larger than that of UniGene (25.9%). The fullness-proportion of genes of oligo-capping clones was 41.8%, 2.4 times larger than that of UniGene (17.8%). When gene length was restricted to > or = 1.5 kb, the fullness-proportion of genes of oligo-capping clones was four times larger than that of UniGene. The fullness-proportion of database of oligo-capping clones was approximately the same as that of UniGene. By simulating the clone redundancy, this coincidence was found to be due to the large redundancy of the UniGene database. Consequently, the cDNA sequence database of oligo-capping clones enabled high throughput selection of full-length cDNA clones.  相似文献

利用ITS序列分析技术对中国栽培灵芝菌株进行了亲缘关系分析。结果发现中国栽培灵芝菌株分布于5个聚类组,其中树舌亚属、紫芝组的菌株各自聚成一组,灵芝组的菌株分成3组,85·7%灵芝组菌株均聚于同一组,表明树舌亚属、紫芝组和灵芝组间的遗传差异较大,灵芝组内虽然存在着一定的遗传差异,但总体上亲缘关系比较近,遗传多样性并不丰富。聚类结果也表明仅仅根据形态学特征并不能将灵芝属菌株进行有效的分类,利用分子生物学的技术手段对灵芝菌种进行分类是一种更有效的方法。  相似文献

Wheat dwarf virus (WDV) is the most ubiquitous virus in cereals causing huge losses in both Hungary and Ukraine. The presence of barley-and wheat-adapted strains has been confirmed, suggesting that the barley strain is restricted to barley, while the wheat strain is present in both wheat and barley plants. Five WDV isolates from wheat plants sampled in Hungary and Ukraine were sequenced and compared with known WDV isolates from GenBank. Four WDV isolates belonged to the wheat strain. Our results indicate that WDV-Odessa is an isolate of special interest since it has originated from wheat, but belongs to the barley-adapted strain, providing novel data on WDV biology and raising issues of pathogen epidemiology.  相似文献

对不同栽培区的25种普通枇杷品种以及7种枇杷属野生种的ITS序列进行扩增并测序,采用邻接法和最大简约法进行系统发育树的构建并对枇杷属内不同种间的遗传关系进行了分析。结果表明:枇杷属植物ITS序列ITS1+5.8S rDNA+ITS2总长度为592 bp或594 bp,长度变化发生在ITS2。所有样本的ITS1和5.8S rDNA长度一样,都是223 bp和168 bp;而ITS2为201 bp或203 bp。5种枇杷属野生种的ITS序列长度为594 bp,包括栎叶枇杷、大渡河枇杷、南亚枇杷、南亚枇杷窄叶变种和大瑶山枇杷;其余2种枇杷属野生种(麻栗坡枇杷、小叶枇杷)和普通枇杷栽培种的ITS序列长度都为592 bp。所有样本ITS序列的GC含量为64.2%~64.5%,其中ITS1为64.1%~65.5%,ITS2为68.1%~72.6%。对所有样本的ITS序列比对产生44个可变位点,其中38个为简约信息位点,其中11个位于ITS1,5个位于5.8S rDNA,22个位于ITS2。最大的种间序列差异为7.7%,最小的种间差异发生在麻栗坡枇杷和小叶枇杷之间,仅为0.2%。普通枇杷种内的ITS序列差异很低,25种普通枇杷栽培种之间的序列差异为0~1.5%。所研究的枇杷属植物可分为3个分支。分支Ⅰ包括所有普通枇杷品种,分支Ⅱ包含5种野生枇杷种,包括栎叶枇杷、大渡河枇杷、南亚枇杷、南亚枇杷窄叶变种和大瑶山枇杷;分支Ⅲ由2个野生枇杷种(麻栗坡枇杷、小叶枇杷)组成。该研究结果表明ITS序列对枇杷种间鉴定和系统发育分析具有一定意义,但对普通枇杷栽培种间的鉴定作用不大。  相似文献

以金鱼藻Ceratophyllum demersum为外类群,使用PAUP4.0b4A软件对睡莲科Nymphaeaceae植物7属11个代表种的ITS区序列进行了系统发育分析。采用最大简约法分析获得了3个最简约树,步长为1125,一致性指数(CI)和维持性指数(RI)值分别为0.7618和0.7214。利用3个最简约树获取严格一致树。结果表明:(1)莲属Nelumbo位于系统树的基部,自展支持率为100%,可从睡莲科中独立出来成立莲科Nelumbonaceae和莲目Nelumbonales;(2)萍蓬草属Nuphar是一单系类群,位于分支Ⅱ的基部,并和睡莲科其他属(不包括莲属)植物聚在一起构成姐妹群,故萍蓬草属仍应置于睡莲科中;(3)水盾草属Cabomba和莼菜属Brasenia聚成一小支并构成姐妹群,自展支持率为99%,说明这两属之间亲缘关系较近;(4)睡莲属和芡实属Euryale、王莲属Victoria聚成一小支并构成姐妹群,自展支持率为94%,说明三者亲缘关系较近,仍应置于睡莲科中。  相似文献

Surveys of Australian and South African rivers revealed numerous Phytophthora isolates residing in clade 6 of the genus, with internal transcribed spacer (ITS) gene regions that were either highly polymorphic or unsequenceable. These isolates were suspected to be hybrids. Three nuclear loci, the ITS region, two single copy loci (antisilencing factor (ASF) and G protein alpha subunit (GPA)), and one mitochondrial locus (cytochrome oxidase c subunit I (coxI)) were amplified and sequenced to test this hypothesis. Abundant recombination within the ITS region was observed. This, combined with phylogenetic comparisons of the other three loci, confirmed the presence of four different hybrid types involving the three described parent species Phytophthora amnicola, Phytophthora thermophila, and Phytophthora taxon PgChlamydo. In all cases, only a single coxI allele was detected, suggesting that hybrids arose from sexual recombination. All the hybrid isolates were sterile in culture and all their physiological traits tended to resemble those of the maternal parents. Nothing is known regarding their host range or pathogenicity. Nonetheless, as several isolates from Western Australia were obtained from the rhizosphere soil of dying plants, they should be regarded as potential threats to plant health. The frequent occurrence of the hybrids and their parent species in Australia strongly suggests an Australian origin and a subsequent introduction into South Africa.  相似文献

Ampelomyces quisqualis complex is well known as the most common and widespread hyperparasite of the family Erysiphaceae, the cause of powdery mildew diseases. As commercial biopesticide products it is widely used to control the disease in field and plastic houses. Although genetic diversity within Ampelomyces isolates has been previously recognized, a single name A. quisqualis is still applied to all pycnidial intracellular hyperparasites of powdery mildew fungi. In this study, the phylogenetic relationships among Ampelomyces isolates originating from various powdery mildew fungi in Korea were inferred from Bayesian and maximum parsimony analyses of the sequences of ITS rDNA region and actin gene. In the phylogenetic trees, the Ampelomyces isolates could be divided into four distinct groups with high sequence divergences in both regions. The largest group, Clade 1, mostly accommodated Ampelomyces isolates originating from the mycohost Podosphaera spp. (sect. Sphaerotheca). Clade 2 comprised isolates from several genera of powdery mildews, Golovinomyces, Erysiphe (sect. Erysiphe), Arthrocladiella, and Phyllactinia, and was further divided into two subclades. An isolate obtained from Podosphaera (sect. Sphaerotheca) pannosa was clustered into Clade 3, with those from powdery mildews infecting rosaceous hosts. The mycohosts of Ampelomyces isolates in Clade 4 mostly consisted of species of Erysiphe (sect. Erysiphe, sect. Microsphaera, and sect. Uncinula). The present phylogenetic study demonstrates that Ampelomyces hyperparasite is indeed an assemblage of several distinct lineages rather than a sole species. Although the correlation between Ampelomyces isolates and their mycohosts is not obviously clear, the isolates show not only some degree of host specialization but also adaptation to their mycohosts during the evolution of the hyperparasite.  相似文献

The zoonotic potential of Ascaris infecting pigs has stimulated studies of molecular epidemiology with internal transcribed spacer 1 (ITS1) as the target. The aim of this study was to determine the value of Ascaris ITS1 as a molecular marker through assessing the intra-individual genetic diversity of Ascaris isolates from two geographical areas of Brazil. DNA was extracted from single isolated eggs, ITS1 PCR was performed, and the PCR products were cloned and sequenced. Clone analysis showed high ITS1 intra-individual variability revealed by 2–4 ITS1 genotypes/haplotypes per sample (egg). Two genotypes, G1 and G6, and 13 new haplotypes were detected and characterized. The most prevalent in humans, G1 and/or the Brazilian G6, were detected in all samples. Except for genotype G1, no relationship was observed between Brazilian ITS1 genotypes/haplotypes and those previously described in China, Bangladesh, Japan, United Kingdom, Australia, and Denmark, with respect to geographic origin or host affiliation. However, an association between the two geographically separated Brazilian ITS1 isolates was observed. The ITS1 intra-individual variability revealed in this study indicated that the use of this genetic region to discriminate human and pig Ascaris genotypes should be reconsidered.  相似文献

Piscirickettsia salmonis is the most important pathogen in salmonid mariculture in Chile. Since it was reported numerous piscirickettsiosis outbreaks have occurred differing in virulence and mortality. Genetic variability of P. salmonis isolates has been suggested as one factor to explain this. However until now isolates obtained from outbreaks have not been analyzed. Knowledge of genetic variability of P. salmonis is very limited and also a useful screening method for genetic variations in isolates without sequencing is not available. Here we report an electrophoretic analysis of internal transcribed spacer region (ITS) of eleven P. salmonis isolates obtained from different salmon species and places in southern Chile. When PCR products were submitted to polyacrylamide gel electrophoresis (PAGE) a characteristic electrophoretic pattern was observed, distinguishable from ITS of other bacteria, including fish pathogens. Even though this pattern is conserved in all isolates, a difference in ITS electrophoretic mobility was observed, determining clearly two groups: ITS with higher or with lower electrophoretic mobility, including LF-89 and EM-90 isolates, respectively. A higher ITS sequence homology inside each group was shown by heteroduplex mobility assay (HMA). Our results show that genetic variability between Chilean P. salmonis isolates allows the differentiation of two groups with similar behavior observed previously when six P. salmonis isolates from three geographic origins were analyzed by 16S, 23S and ITS sequencing. PAGE analysis of ITS and HMA could be a basis to develop an assay for screening genetic variability between P. salmonis isolates.  相似文献

Tetracycline-resistant (Tet(r)) bacteria were isolated from fishes collected at three different fish farms in the southern part of Japan in August and September 2000. Of the 66 Tet(r) gram-negative strains, 29 were identified as carrying tetB only. Four carried tetY, and another four carried tetD. Three strains carried tetC, two strains carried tetB and tetY, and one strain carried tetC and tetG. Sequence analyses indicated the identity in Tet(r) genes between the fish farm bacteria and clinical bacteria: 99.3 to 99.9% for tetB, 98.2 to 100% for tetC, 99.7 to 100% for tetD, 92.0 to 96.2% for tetG, and 97.1 to 100% for tetY. Eleven of the Tet(r) strains transferred Tet(r) genes by conjugation to Escherichia coli HB-101. All transconjugants were resistant to tetracycline, oxycycline, doxycycline, and minocycline. The donors included strains of Photobacterium, Vibrio, Pseudomonas, Alteromonas, Citrobacter, and Salmonella spp., and they transferred tetB, tetY, or tetD to the recipients. Because NaCl enhanced their growth, these Tet(r) strains, except for the Pseudomonas, Citrobacter, and Salmonella strains, were recognized as marine bacteria. Our results suggest that tet genes from fish farm bacteria have the same origins as those from clinical strains.  相似文献

采用PCR直接测序法,对大血藤科植物大血藤9个样品和单叶血藤1个样品进行nrDNA ITS序列测定和分析。研究结果发现大血藤和单叶血藤ITS的长度为634~635bp;其中ITS1为233bp,5.8S为163bp,ITS2的长度为238~239bp。以串果藤为外类群构建最大简约树,大血藤和单叶血藤的10个样品构成一个单系类群,并且得到了自展值100%的支持。根据大血藤在中国的分布情况,单叶血藤在陕西的出现,以及分子数据的分析结果,华中区系可能是大血藤的现代分布中心,而且大血藤分布呈华中区系、华东区系、西南区系地带性的分化。这种地带性分化,更多的跟其地理、气候、环境等协同进化有关。陕西宁陕县的大血藤和单叶血藤这两个样品,ITS长度均为635bp,核苷酸差异值只有0.0032。与其他样品相比,单叶血藤与大血藤(陕西)在ITS2的一个信息位点同时发生了颠换,并且都有碱基插入现象,表现出地理特异性。单叶血藤与大血藤其它9个样品的核苷酸差异值仅在0.32%~2.31%之间,远小于大多数被子植物属下种间的核苷酸差异值1.2%~10.2%。分子数据支持将单叶血藤合并到大血藤中去。  相似文献

New information was obtained on the phylogeny of Zygomycetes. PCR-RFLP analysis showed ITS1/2 rDNA to provide appropriate markers for genetic studies on Zygomycetes at the population and species levels. The use of several restriction enzymes allowed discrimination between genera and species of Mortierellales and Mucorales. ITS1/2 sequence analysis clearly indicated a deep, ancient and distinct dichotomy of Mortierellales and Mucorales. The data do not fully support the current concept of Mucorales, which recently included the family Umbelopsidaceae, but support the distinctiveness of the Umbelopsis group, which includes Mortierella turficola. The data support the hypothesis of polyphyly of Absidia and are consistent with the hypothesis of polyphyly of Mucor.  相似文献

该研究对我国西南地区钩苞大丁草(Gerbera delavayi)9个居群rDNA ITS序列进行PCR的扩增和检测序列,并以非洲菊(G.jamesonii)的ITS序列作为外类群,比较了序列之间的差异,同时分析了钩苞大丁草不同居群在地理距离与遗传距离之间的关系,构建了NJ系统发育树。结果表明:(1)钩苞大丁草9个居群的ITS序列全长介于600~700 bp之间,平均长度约为657 bp,其中,ITS1长度为243~246 bp,(G+C)含量为45.67%~46.80%之间,5.8S长度191~193 bp,(G+C)含量为58.60%~58.61%之间,ITS2长度为220~221 bp,(G+C)含量为57.00%~57.45%之间;ITS序列共有22个变异位点,ITS1序列(17个)、5.8S序列(2个)以及ITS2序列(3个)上均有变异。(2)地理距离与遗传距离有正相关(r2=0.652),序列间遗传分化距离为0.001 1~0.024 3,其中普洱居群与其他居群间遗传距离最大。(3)钩苞大丁草9个居群分成三个分支,普洱居群单独成支,丽江和洱源居群聚为一支,富源、武定、德昌、石林、新平和开远6个居群聚为一支。rDNA ITS序列可以用于钩苞大丁草群体遗传研究的分析,该研究结果为其保护性开发提供了参考依据。  相似文献
