A sib-pair approach to interval mapping of quantitative trait loci.   总被引:19,自引:10,他引:9  
An interval mapping procedure based on the sib-pair method of Haseman and Elston is developed, and simulation studies are carried out to explore its properties. The procedure is analogous to other interval mapping procedures used with experimental material, such as plants and animals, and yields very similar results in terms of the location and effect size of a quantitative trait locus (QTL). The procedure offers an advantage over the conventional Haseman and Elston approach, in terms of power, and provides useful information concerning the location of a QTL. Because of its simplicity, the method readily lends itself to the analysis of selected samples for increased power and the evaluation of multilocus models of complex phenotypes.  相似文献

The Haseman and Elston (H-E) method uses a simple linear regression to model the squared trait difference of sib pairs with the shared allele identical by descent (IBD) at marker locus for linkage testing. Under this setting, the squared mean-corrected trait sum is also linearly related to the IBD sharing. However, the resulting slope estimate for either model is not efficient. In this report, we propose a simple linkage test that optimally uses information from the estimates of both models. We also demonstrate that the new test is more powerful than both the traditional one and the recently revisited H-E methods.  相似文献

Haseman and Elston (H-E) proposed a regression-based robust test of linkage between a marker and an autosomal quantitative trait locus, using the squared sib pair trait difference as a dependent variable and the proportion of alleles shared identical by descent by the sib pair as an independent variable. Several authors have proposed improvement of the original H-E's seminal work by using an optimal linear combination of squared sum and squared difference as the dependent variable. In this paper, we extend Haseman and Elston's sib pair method to an X-linked locus. We give a general formulation of the complete regression model and details of the regression coefficients in terms of variance components. Simulation results are presented to describe the power of this technique for a theoretical best case scenario.  相似文献

The robust or model-free method for detecting linkage developed by Haseman and Elston for data from sib pairs is extended to incorporate observations of multiple traits on each individual. A method is proposed that estimates the linear function that results in the strongest correlation between the squared pair differences in the trait measurements and identity by descent at a marker locus. The method is illustrated by the study of apolipoprotein and cholesterol levels in individuals from a large family that had many members diagnosed with coronary heart disease.  相似文献

We propose an extension to longitudinal data of the Haseman and Elston regression method for linkage analysis. The proposed model is a mixed model having several random effects. As response variable, we investigate the sibship sample mean corrected cross-product (smHE) and the BLUP-mean corrected cross product (pmHE), comparing them with the original squared difference (oHE), the overall mean corrected cross-product (rHE), and the weighted average of the squared difference and the squared mean-corrected sum (wHE). The proposed model allows for the correlation structure of longitudinal data. Also, the model can test for gene x time interaction to discover genetic variation over time. The model was applied in an analysis of the Genetic Analysis Workshop 13 (GAW13) simulated dataset for a quantitative trait simulating systolic blood pressure. Independence models did not preserve the test sizes, while the mixed models with both family and sibpair random effects tended to preserve size well.  相似文献

In 1972, Haseman and Elston proposed a pioneering regression method for mapping quantitative trait loci using randomly selected sib pairs. Recently, the statistical power of their method was shown to be increased when extremely discordant sib pairs are ascertained. While the precise genetic model may not be known, prior information that constrains IBD probabilities is often available. We investigate properties of tests that are robust against model uncertainty and show that the power gain from further constraining IBD probabilities is marginal. The additional linkage information contained in the trait values can be incorporated by combining the Haseman-Elston regression method and a robust allele sharing test.  相似文献

We propose a general likelihood-based approach to the linkage analysis of qualitative and quantitative traits using identity by descent (IBD) data from sib-pairs. We consider the likelihood of IBD data conditional on phenotypes and test the null hypothesis of no linkage between a marker locus and a gene influencing the trait using a score test in the recombination fraction theta between the two loci. This method unifies the linkage analysis of qualitative and quantitative traits into a single inferential framework, yielding a simple and intuitive test statistic. Conditioning on phenotypes avoids unrealistic random sampling assumptions and allows sib-pairs from differing ascertainment mechanisms to be incorporated into a single likelihood analysis. In particular, it allows the selection of sib-pairs based on their trait values and the analysis of only those pairs having the most informative phenotypes. The score test is based on the full likelihood, i.e. the likelihood based on all phenotype data rather than just differences of sib-pair phenotypes. Considering only phenotype differences, as in Haseman and Elston (1972) and Kruglyak and Lander (1995), may result in important losses in power. The linkage score test is derived under general genetic models for the trait, which may include multiple unlinked genes. Population genetic assumptions, such as random mating or linkage equilibrium at the trait loci, are not required. This score test is thus particularly promising for the analysis of complex human traits. The score statistic readily extends to accommodate incomplete IBD data at the test locus, by using the hidden Markov model implemented in the programs MAPMAKER/SIBS and GENEHUNTER (Kruglyak and Lander, 1995; Kruglyak et al., 1996). Preliminary simulation studies indicate that the linkage score test generally matches or outperforms the Haseman-Elston test, the largest gains in power being for selected samples of sib-pairs with extreme phenotypes.  相似文献

Elston et al. [Genet Epidemiol, in press] apply the results of Wright [Am J Hum Genet 1997;60:740-742] and Drigalenko [Am J Hum Genet 1998;63:1242-1245] to extend the traditional Haseman-Elston regression scheme [Haseman and Elston, Behav Genet 1972;2:3-19] to include not only linkage information contained in the sib pair's squared difference, but also information in their mean-corrected squared sum. The new algorithm detects linkage to a quantitative trait locus by modelling sib pair trait covariance as a function of identity-by-descent status. We demonstrate why this new estimator is suboptimal and can in some cases be inferior to the original Haseman-Elston method. We also describe a simple approach to estimation which improves on this new Haseman-Elston method by incorporating variance-based weights into the test statistic while staying within the linear modelling framework. In support of our theoretical claim, we conduct both a sib pair simulation and an application to GAW 10 sib pair data showing that our new estimator is superior to both the old and new Haseman-Elston schemes currently implemented in the analysis package S.A.G.E. 4.0.  相似文献

Haseman and Elston (H-E) proposed a robust test to detect linkage between a quantitative trait and a genetic marker. In their method the squared sib-pair trait difference is regressed on the estimated proportion of alleles at a locus shared identical by descent by sib pairs. This method has recently been improved by changing the dependent variable from the squared difference to the mean-corrected product of the sib-pair trait values, a significantly positive regression indicating linkage. Because situations arise in which the original test is more powerful, a further improvement of the H-E method occurs when the dependent variable is changed to a weighted average of the squared sib-pair trait difference and the squared sib-pair mean-corrected trait sum. Here we propose an optimal method of performing this weighting for larger sibships, allowing for the correlation between pairs within a sibship. The optimal weights are inversely proportional to the residual variances obtained from the two different regressions based on the squared sib-pair trait differences and the squared sib-pair mean-corrected trait sums, respectively, allowing for correlations among sib pairs. The proposed method is compared with the existing extension of the H-E approach for larger sibships. Control of the type I error probabilities for sibships of any size can be improved by using a generalized estimating equation approach and the robust sandwich estimate of the variance, or a Monte-Carlo permutation test.  相似文献

The metabolic syndrome is a highly complex disease and has become one of the major public‐health challenges worldwide. We sought to identify genetic loci with potential influence on multiple metabolic factors in a white population in Beaver Dam, Wisconsin, and to explore the possibility of genetic heterogeneity by family history of diabetes (FHD). Three metabolic factors were generated using principal‐component factor analysis, and they represented: (i) glycemia, (ii) blood pressure, and (iii) combined (BMI, high‐density lipoprotein (HDL) cholesterol, and serum uric acid) factors. Multipoint model‐free linkage analysis of these factors with 385 microsatellite markers was performed on 1,055 sib‐pairs, using Haseman–Elston regression. Genome‐wide suggestive evidence of linkage was found at 30 cM on chromosome 22q (empirical P (Pe) = 0.0002) for the glycemia factor, at 188–191 cM on chromosome 1q (Pe = 0.0007) for the blood pressure factor, and at 82 cM on chromosome 17q (Pe = 0.0007) for the combined factor. Subset analyses of the families by FHD showed evidence of genetic heterogeneity, with divergent linkage signals in the subsets on at least four chromosomes. We found evidence of genetic heterogeneity by FHD for the three metabolic factors. The results also confirmed findings of previous studies that mapped components of the metabolic syndrome to a chromosome 1q region.  相似文献

Abstract

Genomic best linear unbiased prediction (GBLUP) has been widely used in whole-genome prediction for breeding programs. To determine the total genetic variance of a training population, a linear mixed model (LMM) should be solved via restricted maximum likelihood (REML), whose computational complexity is the cube of the sample size. We proposed a novel computational method combining identical-by-state (IBS)-based Haseman–Elston (HE) regression and best linear prediction (BLP), called HE-BLP. With this method, the total genetic variance can be estimated by solving a simple HE linear regression, which has a computational complex of the sample size squared; therefore, it is suitable for large-scale genomic data, except those with which environmental effects need to be estimated simultaneously, because it does not allow for this estimation. In Monte Carlo simulation studies, the estimated heritability based on HE was identical to that based on REML, and the prediction accuracy via HE-BLP and traditional GBLUP was also quite similar when quantitative trait loci (QTLs) were randomly distributed along the genome and their effects followed a normal distribution. In addition, the kernel row number (KRN) trait in a maize IBM population was used to evaluate the performance of the two methods; the results showed similar prediction accuracy of breeding values despite slightly different estimated heritability via HE and REML, probably due to the underlying genetic architecture. HE-BLP can be a future genomic selection method choice for even larger sets of genomic data in certain special cases where environmental effects can be ignored. Haseman and Elston (1972) developed a robust regression method for the detection of linkage between a marker and a quantitative trait locus (QTL) using sib pair data. The principle underlying this method is that the difference in phenotypes between pairs of sibs becomes larger as they share a decreasing number of alleles at a particular QTL identical by descent (IBD) from their parents. In this case, phenotypically very different sibs will also on average share a proportion of alleles IBD at any marker linked to the QTL that is lower than the expected value of 0.5. Thus, the deviation of the proportion of marker alleles IBD from the expected value in pairs of sibs selected to be phenotypically different (i.e. discordant) can provide a test for the presence of a QTL. A simple regression method for QTL detection in sib pairs selected for high phenotypic differences is presented here. The power of the analytical method was found to be greater than the power obtained using the standard analysis when samples of sib pairs with high phenotypic differences were used. However, the use of discordant sib pairs was found to be less powerful for QTL detection than alternative selective genotyping schemes based on the phenotypic values of the sibs except with intense selection, when its advantage was only marginal. The most effective selection scheme overall was the use of sib pairs from entire families selected on the basis of high within-family variance for the trait in question. There is little effect of selection on QTL position estimates, which are in good agreement with the simulated values. However, QTL variance estimates are biased to a greater or lesser degree, depending on the selection method.  相似文献

The transmission disequilibrium test (TDT) has been utilized to test the linkage and association between a genetic trait locus and a marker. Spielman et al. (1993) introduced TDT to test linkage between a qualitative trait and a marker in the presence of association. In the presence of linkage, TDT can be applied to test for association for fine mapping (Martin et al., 1997; Spielman and Ewens, 1996). In recent years, extensive research has been carried out on the TDT between a quantitative trait and a marker locus (Allison, 1997; Fan et al., 2002; George et al., 1999; Rabinowitz, 1997; Xiong et al., 1998; Zhu and Elston, 2000, 2001). The original TDT for both qualitative and quantitative traits requires unrelated offspring of heterozygous parents for analysis, and much research has been carried out to extend it to fit for different settings. For nuclear families with multiple offspring, one approach is to treat each child independently for analysis. Obviously, this may not be a valid method since offspring of one family are related to each other. Another approach is to select one offspring randomly from each family for analysis. However, with this method much information may be lost. Martin et al. (1997, 2000) constructed useful statistical tests to analyse the data for qualitative traits. In this paper, we propose to use mixed models to analyse sample data of nuclear families with multiple offspring for quantitative traits according to the models in Amos (1994). The method uses data of all offspring by taking into account their trait mean and variance-covariance structures, which contain all the effects of major gene locus, polygenic loci and environment. A test statistic based on mixed models is shown to be more powerful than the test statistic proposed by George et al. (1999) under moderate disequilibrium for nuclear families. Moreover, it has higher power than the TDT statistic which is constructed by randomly choosing a single offspring from each nuclear family.  相似文献

The White Park Cattle (WPC) is an indigenous ancient breed from the British Isles which has a long‐standing history in heroic sagas and documents. The WPC has retained many primitive traits, especially in their grazing behaviour and preferences. Altogether, the aura of this breed has led to much speculation surrounding its origin. In this study, we sequenced the mitogenomes from 27 WPC and three intronic fragments of genes from the Y chromosome of three bulls. We observed six novel mitogenomic lineages that have not been found in any other cattle breed so far. We found no evidence that the WPC is a descendant of a particular North or West European branch of aurochs. The WPC mitogenomes are grouped in the T3 cluster together with most other domestic breeds. Nevertheless, both molecular markers support the primitive position of the WPC within the taurine breeds.  相似文献

The ‘large p, small n’ problem in genomewide association studies (GWAS) is an important subject in genetic studies. Many approaches have been proposed for this issue, but none of them successfully combine the Haseman–Elston (H–E) regression with sliding-window scan approaches in GWAS. In this article, we extended H–E regression to GWAS, and replaced original data with different measurements of phenotype of sib pairs. Meanwhile, we also applied hidden Markov model to infer identity by state. Using subsequent simulation studies, we found that it had higher statistical power than the corresponding single-marker association studies. The advantage of the H–E regression was also sufficient to capture about 48.01% of the quantitative trait locus (QTL). Meanwhile, the results show that the power decreases with the increase in the number of QTLs, and the power of H–E regression is sensitive to heritability.  相似文献

Zhu and Elston developed a transmission disequilibrium test for quantitative traits by defining a linear transformation to condition out founder information. The method tests the null hypothesis of no linkage or association and can be applied to general pedigree structures. However, this method requires both genotype and phenotype parental information, which may be difficult to obtain. In this paper, we describe parametric and non-parametric methods to relax this requirement when only nuclear families are sampled. We show that neither method is affected by population stratification in the absence of linkage. The statistical power and validity of the tests are investigated by simulation. A simple simulation method to calculate the power of the nonparametric method is also discussed. In practice, the data may have some families with parental phenotype and genotype information available and some without. We briefly discuss how all the data may be analyzed jointly.  相似文献

Linkage disequilibrium study represents a major issue in statistical genetics as it plays a fundamental role in gene mapping and helps us to learn more about human history. The linkage disequilibrium complex structure makes its exploratory data analysis essential yet challenging. Visualization methods, such as the triangular heat map implemented in Haploview, provide simple and useful tools to help understand complex genetic patterns, but remain insufficient to fully describe them. Probabilistic graphical models have been widely recognized as a powerful formalism allowing a concise and accurate modeling of dependences between variables. In this paper, we propose a method for short-range, long-range and chromosome-wide linkage disequilibrium visualization using forests of hierarchical latent class models. Thanks to its hierarchical nature, our method is shown to provide a compact view of both pairwise and multilocus linkage disequilibrium spatial structures for the geneticist. Besides, a multilocus linkage disequilibrium measure has been designed to evaluate linkage disequilibrium in hierarchy clusters. To learn the proposed model, a new scalable algorithm is presented. It constrains the dependence scope, relying on physical positions, and is able to deal with more than one hundred thousand single nucleotide polymorphisms. The proposed algorithm is fast and does not require phase genotypic data.  相似文献

Human genetics researchers have been intrigued for many years by weak-to-moderate associations between markers and diseases. However, in most cases of association, the cause of this phenomenon is still not known. Recently, interest has grown in pursuing association studies for complex diseases, either instead of or in addition to linkage studies. Hence, it is timely to reconsider what a disease-marker association, particularly in the weak-to-moderate range (relative risk < 10), can tell us about disease etiology. To this end, this study accomplishes three aims: (1) It formulates two different models explaining weak-to-moderate associations and derives the relationship between them. One is a linkage disequilibrium model, and the other is a "susceptibility," or pure association, model. The importance of drawing the distinction between these two models and the implications for our understanding of the genetics of human disease will also be discussed. It will be argued that the linkage disequilibrium model represents true linkage but that the susceptibility model does not. (2) It examines two family-based association tests proposed recently by Parsian et al. and Spielman et al. and derives formulas for their behavior under the two models described above. It demonstrates that these tests yield almost identical results under these two models. It shows that, whereas these tests can confirm an association, they cannot determine whether the association is caused by the linkage disequilibrium model or the susceptibility model. The study also characterizes the probabilities yielded by the family association tests in the presence of weak-to-moderate associations, which will aid researchers using these tests. (3) It proposes two approaches, both based on linkage analysis, which can distinguish between the two models described above. One approach involves a straightforward linkage analysis of the data; the other involves a partitioned association-linkage (PAL) test, as suggested by Greenberg. Formulas are derived for testing identity by descent in affected sib pairs by using both approaches. (4) Finally, the formulas and arguments are illustrated with two examples from the literature and one computer-simulated data set.  相似文献

Variance components (VC) techniques have emerged as among the more powerful methods for detection of quantitative-trait loci (QTL) in linkage analysis. Allison et al. found that, with particularly marked leptokurtosis in the phenotypic distribution and moderate-to-high residual sibling correlation, maximum likelihood (ML) VC methods may produce a severe excess of type I errors. The new Haseman-Elston (NHE) method is a least-squares-based VC method for mapping of QTL in sib pairs (Elston et al.). Using simulation, we investigate the robustness of the NHE to marked nonnormality, by means of the same distributions and worst-case conditions identified by Allison et al. for the ML approach (i.e., 100 pairs; high residual sibling correlation). Results showed that, when marked nonnormality is present, the NHE can be used without severe type I error-rate inflation, even at very small alpha levels.  相似文献

The symmetric equilibria of the three-locus symmetric viability model are determined and their stability analyzed. For tight linkage there may be four stable equilibria, each characterized by having one pair of complementary chromosomes in high frequencies, with all others low. For looser linkage the only stable symmetric equilibrium is that with complete linkage equilibrium. For intermediate recombination values both types of equilibria may be stable. A new class of equilibria with all pairwise linkage disequilibria zero, but with third order linkage disequilibrium, has been discovered. It may be stable for tight linkage.  相似文献
